This protocol was developed based on the knowledge acquired in the framework of the Interreg MONITOOL project (EAPA_565/2016) where extensive sampling campaigns were performed in transitional and coastal waters covering eight European countries. It provides detailed procedures and guidelines for the sampling of these waterbodies by concurrent collection of discrete water samples and the deployment of Diffusive Gradient in Thin-films (DGT) passive samplers for the measurement of trace metal concentrations. In order to facilitate the application of this protocol by end-users, it presents steps to follow in the laboratory prior to sampling campaigns, explains the procedures for field campaigns (including in situ measurement of supporting parameters) and subsequent sample processing in the laboratory in preparation for trace metal analyze by inductively coupled plasma-mass spectrometry (ICP-MS) and voltammetry. The protocol provides a systematic, coherent field sampling and sample preparation strategy that was developed in order to ensure comparability and reproducibility of the data obtained from each project Partner in different regions.• Standardization of the concurrent sampling of transitional and coastal waters by DGT passive samplers and spot sampling.• Robust procedures and tips based on existing international standards and comprehensive practical experience.• Links to demonstration videos produced within the MONITOOL project.

Assessment of ecological status for the European Water Framework Directive (WFD) is based on “Biological Quality Elements” (BQEs), namely phytoplankton, benthic flora, benthic invertebrates and fish. Morphological identification of these organisms is a time-consuming and expensive procedure. Here, we assess the options for complementing and, perhaps, replacing morphological identification with procedures using eDNA, metabarcoding or similar approaches. We rate the applicability of DNA-based identification for the individual BQEs and water categories (rivers, lakes, transitional and coastal waters) against eleven criteria, summarised under the headlines representativeness (for example suitability of current sampling methods for DNA-based identification, errors from DNA-based species detection), sensitivity (for example capability to detect sensitive taxa, unassigned reads), precision of DNA-based identification (knowledge about uncertainty), comparability with conventional approaches (for example sensitivity of metrics to differences in DNA-based identification), cost effectiveness and environmental impact. Overall, suitability of DNA-based identification is particularly high for fish, as eDNA is a well-suited sampling approach which can replace expensive and potentially harmful methods such as gill-netting, trawling or electrofishing. Furthermore, there are attempts to replace absolute by relative abundance in metric calculations. For invertebrates and phytobenthos, the main challenges include the modification of indices and completing barcode libraries. For phytoplankton, the barcode libraries are even more problematic, due to the high taxonomic diversity in plankton samples. If current assessment concepts are kept, DNA-based identification is least appropriate for macrophytes (rivers, lakes) and angiosperms/macroalgae (transitional and coastal waters), which are surveyed rather than sampled. We discuss general implications of implementing DNA-based identification into standard ecological assessment, in particular considering any adaptations to the WFD that may be required to facilitate the transition to molecular data. Abstract: Several legislations worldwide require assessing the health status of marine ecosystems. In Europe, the Water Framework Directive (WFD) and the Marine Strategy Framework Directive (MSFD) demand the evaluation of the status with the overall objective of achieving at least “Good Status”, by 2015 and 2020, respectively. For this purpose, Member States are required to evaluate different biological, physico-chemical and hydro-morphological quality elements (WFD), or qualitative descriptors (MSFD). The assessments of both, the phytoplankton element and the eutrophication descriptor should include several attributes, namely phytoplankton biomass, composition, abundance and blooms. However, few composition-based indicators have been proposed. Principally, phytoplankton still relies on chlorophyll-a concentration measurements, mainly due to the high cost of collecting information on this element and the difficulties establishing significant pressure–impact relationships. This investigation describes the difficulties in the development of a phytoplankton community composition indicator, the state of the art and the main challenges for the future. Abstract: The Water Framework Directive (WFD) identifies marine angiosperms (seagrasses and saltmarshes) as one of the biological elements used to classify water body status. This paper concentrates on the saltmarsh classification tools currently under development in the UK and RoI by the Marine Plants Task Team (MPTT) of the UK Technical Advisory Group (UK TAG). Saltmarsh classification is presently focusing on habitat extent, zonation and species diversity in order to fulfil the requirements of the WFD normative definitions. One of the many issues is that the natural rates of erosion and/or accretion differ between locations – this spatial and temporal natural variation is difficult to quantify; the tools and reference conditions developed will need to take this into consideration. To accurately quantify the classification boundaries and natural variability has posed a number of challenges; possible solutions are identified in this paper. Novel future classifications may also include saltmarsh ecosystem functioning (e.g., as a marine fish nursery) which may be further developed in an integrated saltmarsh tool. Abstract: For transitional and coastal waters the Water Framework Directive identifies 5 “General chemical and physiochemical elements supporting the biological elements”. The five elements are transparency, thermal conditions, oxygenation conditions, salinity and nutrient conditions. “Supporting” in the context of the directive means that the values of the physicochemical quality elements are such as to support a biological community of a certain ecological status, recognising the fact that biological communities are products of their physical and chemical environment. Physicochemical and hydromophological aspects fundamentally determine the type of water body and habitat, and hence the type specific biological community. The directive does not intended that these supporting elements should be used as surrogates for the biological elements in monitoring. The monitoring and assessment of the physical and physicochemical quality elements will support the interpretation, assessment and classification of the results arising from the monitoring of the biological quality elements. This paper considers the challenges involved in the development of oxygen standards for the directive, their relationship to the biological elements and normative conditions of the directive and to regulatory requirements. In assessing the overall status of individual water bodies the EU Water Framework Directive (WFD) requires member states to assess both ecological and chemical status. The ecological status of transitional and coastal (TraC) waters is based on the assessment of specific biological elements as well as supporting chemical, physico-chemical and hydromorphological elements. Hydromorphology of TraC waters is one of the basic features of marine and coastal ecosystems controlling the presence of biota. Human induced hydromorphological alterations and pressures can damage the ecology and functioning of aquatic ecosystems. Thirteen metrics were developed and combined to form a hydromorphological index, the Hydromorphological Quality Index (HQI). The index categorises a water body into 5 classes. Semi-qualitative and quantitative criteria were used to assign a morphological classification directly related to that of the WFD, i.e., high, good, moderate, poor and bad.
