The predominant view in structure-based drug design is that small-molecule ligands, once bound to their target structures, display a well-defined binding mode. However, structural stability (robustness) is not necessary for thermodynamic stability (binding affinity). In fact, it entails an entropic penalty that counters complex formation. Surprisingly, little is known about the causes, consequences and real degree of robustness of protein-ligand complexes. Since hydrogen bonds have been described as essential for structural stability, here we investigate 469 such interactions across two diverse structure sets, comprising of 79 drug-like and 27 fragment ligands, respectively. Completely constricted protein-ligand complexes are rare and may fulfill a functional role. Most complexes balance order and disorder by combining a single anchoring point with looser regions. 25% do not contain any robust hydrogen bond and may form loose structures. Structural stability analysis reveals a hidden layer of complexity in protein-ligand complexes that should be considered in ligand design. The relationship between structural stability and ligand binding in proteins is debated. Here the structural robustness of a set of protein-ligand complexes is related to individual hydrogen bonds by dynamic undocking.

Huntington's disease is a neurodegenerative disorder caused by a CAG repeat expansion in exon 1 of the huntingtin gene. Striatal projection neurons are mainly affected, leading to motor symptoms, but molecular mechanisms involved in their vulnerability are not fully characterized. Here, we show that eIF4E binding protein (4E-BP), a protein that inhibits translation, is inactivated in Huntington's disease striatum by increased phosphorylation. Accordingly, we detected aberrant de novo protein synthesis. Proteomic characterization indicates that translation specifically affects sets of proteins as we observed upregulation of ribosomal and oxidative phosphorylation proteins and downregulation of proteins related to neuronal structure and function. Interestingly, treatment with the translation inhibitor 4EGI-1 prevented R6/1 mice motor deficits, although corticostriatal long-term depression was not markedly changed in behaving animals. At the molecular level, injection of 4EGI-1 normalized protein synthesis and ribosomal content in R6/1 mouse striatum. In conclusion, our results indicate that dysregulation of protein synthesis is involved in mutant huntingtin-induced striatal neuron dysfunction.

Ribosomes execute the transcriptional program in every cell. Critical to sustain nearly all cellular activities, ribosome biogenesis requires the translation of ~200 factors of which 80 are ribosomal proteins (RPs). As ribosome synthesis depends on RP mRNA translation, a priority within the translatome architecture should exist to ensure the preservation of ribosome biogenesis capacity, particularly under adverse growth conditions. Here, we show that under critical metabolic constraints characterized by mTOR inhibition, LARP1 complexed with the 40S subunit protects from ribophagy the mRNAs regulon for ribosome biogenesis and protein synthesis, acutely preparing the translatome to promptly resume ribosomes production after growth conditions return permissive. Characterizing the LARP1-protected translatome revealed a set of 5′TOP transcript isoforms other than RPs involved in energy production and in mitochondrial function, among other processes, indicating that the mTOR-LARP1-5′TOP axis acts at the translational level as a primary guardian of the cellular anabolic capacity.

[spa] El citoesqueleto de actina es un componente esencial de las células eucariotas que tiene un importante papel en muchas funciones biológicas básicas como el mantenimiento de la morfología, la migración, el tráfico intracelular, la adhesión, la división celular y la migración nuclear intercinética (INM) entre otros. Durante todos estos procesos, la actividad del citoesqueleto de actina está regulada por muchas proteínas conocidas como proteínas unidoras de actina (ABPs). En el tubo neural en desarrollo, los progenitores neurales presentan una polaridad apicobasal y una morfología alargada. El citoesqueleto de actina de estas células se ancla a la membrana apical, a través de las uniones adherentes mediadas por las N-cadherina y a la membrana basal, a través de las adhesiones focales mediadas por integrinas. Los núcleos de estos progenitores neurales adquieren diferentes posiciones a lo largo del eje apicobasal en función de la fase del ciclo en la que se encuentran gracias a un proceso conocido como migración nuclear intercinética (INM), que proporciona al tejido su apariencia pseudoestratificada. En la presente tesis hemos identificado proteínas unidoras de actina (ABPs) como la α-actinina4, la α-E-catenina, la α-N-catenina, la cortactina, la Dbnl y la vinculina, que se unen a la N-cadherina a través de su dominio de unión a la β-Catenina en el tubo neural de pollo. Nuestro trabajo se centra en la función de la vinculina durante el desarrollo de este neuroepitelio donde hemos observado que esta ABP se localiza mayoritariamente en las membranas apical y basal del tubo neural. La vinculina es una proteína esencial para la correcta distribución de actina a lo largo del eje apicobasal y para el mantenimiento de la morfología tisular del tubo neural. Además, en nuestro trabajo demostramos que el citoesqueleto de actina y la vinculina participan en la regulación de la INM, especialmente en la migración apical, y en la correcta progresión del ciclo celular de los progenitores neurales del tubo neural de pollo a través de su unión a las moléculas de adhesión.

GCN2 (general control nonrepressed 2) is a serine/threonine-protein kinase that regulates translation in response to stressors such as amino acid and purin deprivation, cold shock, wounding, cadmium, and UV-C exposure. Activated GCN2 phosphorylates the alpha-subunit of the eukaryotic initiation factor 2 (eIF2) leading to a drastic inhibition of protein synthesis and shifting translation to specific mRNAs. To investigate the role of GCN2 in responses to UV-B radiation its activity was analyzed through eIF2 alpha phosphorylation assays in mutants of the specific UV-B and stress signaling pathways of Arabidopsis thaliana. EIF2 alpha phosphorylation was detectable 30 min after UV-B exposure, independent of the UV-B photoreceptor UV RESISTANCE LOCUS8 and its downstream signaling components. GCN2 dependent phosphorylation of eIF2 alpha was also detectable in mutants of the stress related MAP kinases, MPK3 and MPK6 and their negative regulator map kinase phosphatase1 (MKP1). Transcription of downstream components of the UV-B signaling pathway, the Chalcone synthase (CHS) was constitutively higher in gcn2-1 compared to wildtype and further increased upon UV-B while GLUTATHIONE PEROXIDASE7 (GPX7) behaved similarly to wildtype. The UVR8 independent FAD-LINKED OXIDOREDUCTASE (FADox) had a lower basal expression in gcn2-1 which was increased upon UV-B. Since high fluence rates of UV-B induce DNA damage the expression of the RAS ASSOCIATED WITH DIABETES PROTEIN51 (RAD51) was quantified before and after UV-B. While the basal expression was similar to wildtype it was significantly less induced upon UV-B in the gcn2-1 mutant. This expression pattern correlates with the finding that gcn2 mutants develop less cyclobutane pyrimidine dimers after UV-B exposure. Quantification of translation with the puromycination assay revealed that gcn2 mutants have an increased rate of translation which was also higher upon UV-B. Growth of gcn2 mutants to chronic UV-B exposure supports GCN2's role as a negative regulator of UV-B responses. The elevated resistance of gcn2 mutants towards repeated UV-B exposure points to a critical role of GCN2 in the regulation of translation upon UV-B.

[eng] Chemical protein synthesis has become a potent tool for the synthesis of proteins, especially those which are not easily accessed by DNA recombinant methods, such as proteins with posttranslational modifications. The key reaction in chemical protein synthesis is Native Chemical Ligation, which implies a chemoselective ligation between two unprotected peptide fragments in aqueous solution. It requires a cysteine residue at the N-terminal of one peptide, and a thioester moiety at the C-terminal of the other fragment. Several strategies have been developed for the synthesis of C-terminal thioester peptides using Fmoc-SPPS. In our group thioester peptides are obtained following the N-acylurea approach, developed by Blanco- Canosa and Dawson, which gives N-acyl-N’-methylacylurea (MeNbz) peptides as precursors of thioesters. However, this approach just enables the ligation of peptides on the C to N direction. In the last years, other strategies using masked or cryptothioesters used for the synthesis of proteins by KCL have been reported. In the present thesis, we have developed new derivatives from the N-acylurea (MeDbz) linker which are acylated with p-cyanophenylchloroformate, rendering the p- cyannophenyloxycarbonyl-MeDbz peptides (abbreviated as pCN-Phoc-MeDbz). Upon activation under slightly basic conditions in solution, the linker cyclizes to render the corresponding MeNbz peptide, which in presence of thiols will suffer a thioesterification to finally yield the C-terminal thioester peptide able to undergo ligation. Essentially, this new linker derivative can act as a masked thioester and thereby, allows the presence of a N- terminal cysteine in the same peptide. We used this new methodology to perform Kinteic Controlled Ligations (KCL) in model peptides and successfully obtained the desired product. Moreover, we have demonstrated that the pCN-Phoc-MeDbz linker is orthogonal with the common reactions used during chemical proteins synthesis, such as desulfurization or Acm and Thz removal. This new methodology has been used for the synthesis of an analog of the Sonic Hedgehog protein (ShhN). The natural ShhN is a 174-mer lipoprotein with a palmitic residue at the N- terminal and a cholesterol molecule at the C-terminus. The interest of this protein relies on its important biological functions. ShhN is the main ligand on the Hedgehogh (Hh) signaling pathway, which is implicated in patterning during the embryo development. In adults, the Hh regulates the cell growth, and it is implied in the maintenance of stem cells and also in tissue regeneration. Aberrant activity on this pathway has been related to several types of cancer, and the majority are ligand dependent. Although the importance of ShhN in this aberrant activation, most of the inhibitors of the Hh pathway target downstream components of the signaling cascade. Actually, only two molecules, are known to bind ShhN. The main goal of the thesis was to synthetize the natural ShhN and also some analogs that could be used for further biological studies such as phage display in order to find ligands to the protein. We applied the methodology developed to chemically synthetize the natural ShhN and two analogues. Unfortunatelly, due to the high hydrophobic character of the natural ShhN, we could not obtain the natural protein. Nevertheless, we succeeded on the synthesis of two analogs of ShhN. On one side, we synthetized Palm-ShhN-biotin, which maintained the natural palmitic acid at the N-temrinus, but changed the cholesterol moiety at the C-terminus by a biotin. On the other side, an analog harboring an Ile dipeptide at the N-terminus and a biotin at the C-terminus was also prepared. After peptide assembly to achieve the final ShhN analogues, they were properly folded to undergo further biological studies. The next stage on our project was to find binders to the synthetic ShhN analogs. To this end, we envisaged to use phage display technology to possibly find new peptide binders to ShhN analogs. This technique allows the winnowing down from libraries with high diversity, up to 109, to finally obtain few binders. Although the first encountered ligands may have high Kd values, affinity maturation allows the obtainment of tighter binders derived from the first selected. We carried out a research stay at Professor Sidhu’s lab, who is an expert in phage display. There, we screened eight scaffold peptide libraries against the synthetic targets. Although the libraries were completely naïve for our target, we obtained few binders. And fortunately, after performing affinity assays, the estimate IC50 of the binders were 40 nM. Future work will be focused on the construction of affinity maturation libraries and on the validation of the affinity of the selected binders off phage., [cat] La síntesis química de proteïnes s’ha convertit en una alternativa en aquells casos en els quals la seva obtenció per mètodes biotecnològics és més difícil, com en el cas de les proteïnes modificades post-translacionalment. La síntesis química de proteïnes es basa en la reacció de Lligació Química Nativa (NCL, de l’anglès Native Chemical Ligation), la qual implica la reacció en entre dos fragments peptídics desprotegits en el qual un té una cisteïna a l’extrem N-terminal, i l’altre un tioèster en el C-terminal. Fins fa uns anys, una de les limitacions de la NCL era la preparació de tioèsters peptídics en C-terminal. En la present tesis s’ha desenvolupat una metodologia basada en el linker N-acilurea (MeDbz), en la qual s’ha procedit a l’acilació de l’amina amb p-cianofenil cloroformat per obtenir els pèptids p-cianofeniloxicarbonil-MeDbz. Aquests, després d’activar-se en solució a pH lleugerament bàsic, permeten la ciclació del linker i posterior tioesterificació per donar els corresponents tioèsters peptídics. Aquesta metodologia pot ser utilitzada per a la síntesi de proteïnes mitjançant Lligacions Cinètiques Controlades (KCL, de l’anglès Kinetic Controlled Ligations). Per a confirmar la utilitat d’aquesta nova metodologia en la síntesis de proteïnes, en aquesta tesis hem sintetitzat dos anàlegs de la proteïna Sonic Hedgehog (ShhN). La ShhN, una proteïna relacionada amb diferents tipus de càncer, és originalment una lipoproteïna que té units un àcid palmític i un colesterol. Degut a problemes de solubilitat només va ser possible la síntesis de dos anàlegs menys hidrofòbics, un amb el palmític en N-terminal i una biotina en C- terminal, i l’altre en el qual el palmític va ser substituït per un dipèptid d’isoleucina. Els dos anàlegs van ser sintetitzats amb èxit, i plegats posteriorment. Finalment, amb l’objectiu de trobar lligands que s’unissin als anàlegs sintètics de ShhN, vam realitzar phage display. Aquesta tècnica va permetre l’obtenció de vuit lligands peptídics amb una afinitat aproximada de 40 nM per les proteïnes d’interès.

Objectives: The goal of this study was to assess mitochondrial function, energy and purine metabolism, protein synthesis machinery from the nucleolus to the ribosome, inflammation, and expression of newly identified ectopic olfactory and taste receptors in the frontal cortex of typical cases of Dementia with Lewy Bodies (DLB) and cases with rapid clinical course (rpDLB: 2 years or less) compared with middle-aged non-affected individuals, in order to learn about the biochemical abnormalities underlying Lewy body pathology. Methods: RT-qPCR, mitochondrial enzymatic assays, and analysis of β-amyloid, tau and synuclein species were used. Results: The main alterations in DLB and rpDLB, which are more marked in the rapidly progressive forms, include: i) deregulated expression of several mRNAs and proteins of mitochondrial subunits, and reduced activity of complexes I, II, III and IV of the mitochondrial respiratory chain; ii) reduced expression of selected molecules involved in energy metabolism and increased expression of enzymes involved in purine metabolism; iii) abnormal expression of nucleolar proteins, rRNA18S, genes encoding ribosomal proteins and initiation factors of the transcription at the ribosome; iv) discrete inflammation; and v) marked deregulation of brain olfactory and taste receptors (ORs and TASRs, respectively). Severe mitochondrial dysfunction involving activity of four complexes, minimal inflammatory responses, and dramatic altered expression of ORs and TASRs discriminate DLB from Alzheimer’s disease. Altered solubility and aggregation of α-synuclein, increased β-amyloid bound to membranes and absence of soluble tau oligomers are common in DLB and rpDLB. Low levels of soluble β-amyloid are found in DLB. However, increased soluble β-amyloid 1-40 and β-amyloid 1-42, and increased TNFα mRNA and protein expression, distinguish rpDLB. Conclusions: Molecular alterations in frontal cortex in DLB involve key biochemical pathways such as mitochondria and energy metabolism, protein synthesis, purine metabolism, among others and are accompanied by discrete innate inflammatory response.Rapid DLB can be distinguished from DLB by increased levels of β-amyloid species and TNF-α mRNA brain expression, being both factors harmful to nerve cells

Metallothioneins (MTs) constitute a superfamily of ubiquitous metal-binding proteins of low molecular weight and high Cys content. They are involved in metal homeostasis and detoxification, amongst other proposed biological functions. Two MT isoforms (SpMTA and SpMTB) have been reported in the echinoderm Strongylocentrotus purpuratus (sea urchin), both containing 20 Cys residues and presenting extremely similar sequences, although showing distinct tissular and ontogenic expression patterns. Although exhaustive information is available for the Cd(II)-SpMTA complex, this including the full resolution of its 3D structure, no data has been reported concerning either SpMTA Zn(II) and Cu(I) binding properties, or the characterization of SpMTB at protein level. In this work, both the SpMTA and SpMTB isoforms, as well as their separate α and β domains, have been recombinantly synthesized in the presence of Zn(II), Cd(II) or Cu(II), and the corresponding metal complexes have been analyzed using electrospray mass spectrometry, and CD, ICP-AES and UV–vis spectroscopies. The results clearly show a better performance of isoform A when binding Zn(II) and Cd(II), and of isoform B when coordinating Cu(I). Thus, our results confirm the differential metal binding preference of SpMTA and SpMTB, which, together with the reported induction pattern of the respective genes, highlights how also in Echinodermata the MT polymorphism may be linked to the evolution of different physiological roles., Highlights ▸ SpMTA shows a better performance when binding Zn(II) and Cd(II). ▸ SpMTB shows a better performance when binding Cu(I). ▸ The β domain is responsible for the lower divalent metal binding capacity of SpMTB. ▸ The α and β domains contribute to the enhanced capacity of SpMTB for Cu(I) binding.

Accurate estimates of microbial synthesis in the rumen are vital to optimize ruminant nutrition. Liquid- (LAB) and solid-associated bacterial fractions (SAB) harvested from the rumen are generally considered as microbial references when microbial yield is calculated; however, factors that determine their composition are not completely understood. The aim of this study was to evaluate the effect of diet and absence or presence of rumen protozoa on the rumen microbial community. It was hypothesized that these treatments could modify the composition and representativeness of LAB and SAB. Twenty twin lambs (Ovis aries) were used; one-half of the twins were kept protozoa-free, and each respective twin sibling was faunated. At 6 mo of age, 5 animals from each group were randomly allocated to the experimental diets consisting of either alfalfa hay as the sole diet, or 50:50 mixed with ground barley grain. After 15 d of adaptation to the diet, animals were euthanized, rumen and abomasum contents were sampled, and LAB and SAB isolated. The presence of protozoa buffered the effect of diet on the rumen bacterial population. Faunated animals fed alfalfa hay had a greater abundance of F. succinogenes, anaerobic fungi and methanogens, as well as an enhanced rumen bacterial diversity. Cellulolytic bacteria were more abundant in SAB, whereas the abomasal abundance of most of the microorganisms studied was closer to those values observed in LAB. Rumen and abomasal samples showed similar bacterial DNA concentrations, but the fungal and protozoal DNA concentration in the abomasum was only 69% and 13% of that observed in the rumen, respectively, suggesting fungal and protozoal sequestration in the rumen or possible preferential degradation of fungal and protozoal DNA in the abomasum, or both. In conclusion, absence of protozoa and type of diet extensively modifi ed the chemical composition of LAB and SAB as a consequence of changes in the microbial composition of these fractions.

Ribosomes and protein synthesis have been reported to be altered in the cerebral cortex at advanced stages of Alzheimer's disease (AD). Modifications in the hippocampus with disease progression have not been assessed. Sixty-seven cases including middle-aged (MA) and AD stages I-VI were analyzed. Nucleolar chaperones nucleolin, nucleophosmin and nucleoplasmin 3, and upstream binding transcription factor RNA polymerase I gene (UBTF) mRNAs are abnormally regulated and their protein levels reduced in AD. Histone modifications dimethylated histone H3K9 (H3K9me2) and acetylated histone H3K12 (H3K12ac) are decreased in CA1. Nuclear tau declines in CA1 and dentate gyrus (DG), and practically disappears in neurons with neurofibrillary tangles. Subunit 28 ribosomal RNA (28S rRNA) expression is altered in CA1 and DG in AD. Several genes encoding ribosomal proteins are abnormally regulated and protein levels of translation initiation factors eIF2 a, eIF3h and eIF5, and elongation factor eEF2, are altered in the CA1 region in AD. These findings show alterations in the protein synthesis machinery in AD involving the nucleolus, nucleus and ribosomes in the hippocampus in AD some of them starting at first stages (I-II) preceding neuron loss. These changes may lie behind reduced numbers of dendritic branches and reduced synapses of CA1 and DG neurons which cause hippocampal atrophy

Para frenar la creciente resistencia del Plasmodium, el parásito causante de la malaria, se necesitan nuevos fármacos con modos de acción diferentes a los de los fármacos actualmente existentes. Esta tesis se centra en el estudio de las enzimas aminoacil-tRNA sintetasas (ARS) como potenciales dianas terapéuticas. El objetivo principal es el de diseñar y sintetizar distintas quimiotecas de compuestos que actúen como inhibidores específicos y selectivos de las enzimas ARS del Plasmodium falciparum para el tratamiento de la malaria. Las enzimas ARS son las responsables de la síntesis proteica mediante la traducción de la información genética contenida en el ARN mensajero (ARNm). Además, son muy específicas, esenciales y conservadas. Cada especie contiene como mínimo 20 ARS distintas, una por cada aminoácido. Desde un punto de vista teórico, las ARS son potenciales dianas terapéuticas para el tratamiento de la malaria por cuanto: a) son esenciales, pues su inhibición conlleva la inviabilidad celular y muerte del parásito; b) son enzimas altamente expresadas durante el ciclo asexual intraeritrocítico que tiene lugar en el huésped; y c) aunque no se conoce su estructura de rayos-X, son estructuralmente viables para diseñar modelos homólogos. Además, las ARS son dianas terapéuticas validadas, ya que se ha demostrado que existen compuestos, en su mayoría antibióticos y antifúngicos, capaces de inhibir su funcionalidad. Todas las ARS del P. falciparum tienen su enzima homóloga humana. No obstante, existen diferencias filogenéticas que otorgan cierta divergencia estructural a las enzimas, por lo que podrían ser inhibidas selectivamente, como podría ser el caso de las ARS apicolásticas del parásito. El apicoplasto es un orgánulo presente en casi todos los apicomplejos, éste, tiene carácter bacteriano, está evolutivamente bien conservado y fue descubierto hace relativamente poco, por lo que se desconocen muchas de sus funcionalidades. Sin embargo, se trata de un orgánulo que contiene información genética y es esencial para la supervivencia del parásito. Para diseñar los posibles inhibidores de ARS del P. falciparum, se ha contado con información biológica a nivel molecular y celular del parásito proporcionada por los distintos grupos de investigación que forman parte del proyecto Mephitis, así como por la realización de varios ensayos biológicos de los compuestos sintetizados para determinar su actividad antimalárica y su capacidad de inhibir las funcionalidades del apicoplasto del parásito. Durante el transcurso de esta investigación, se han sintetizado cuatro familias de compuestos; - Miméticos del intermedio Lisil-ARNt sintetasas. Mediante síntesis en fase sólida y en solución se sintetizaron compuestos basados en el complejo intermedio Lisil-adenilato. Se demostró mediante ensayos in vitro que dos de ellos fueron capaces de inhibir selectivamente la Lisil-ARNt sintetasa del apicoplasto sin alterar la funcionalidad de la enzima homóloga humana. - Ligandos múltiples basados en los beta-aminoácidos cispentacina e icofungipen. Los beta-aminoácidos cispentacina e icofungipen están descritos como inhibidores de la Proy la Ile-ARNt sintetasa de C. albicans respectivamente. La idea inicial fue sintetizar ligandos múltiples uniendo los farmocóforos antes citados, mediante un aminoácido, formando tripéptidos. Al no obtener resultados satisfactorios en los ensayos in vitro frente a P. falciparum de los di- y tri-péptidos formados con la cispentacina, se abandonó la síntesis del icofungipen. - Derivados del benzimidazol Se decidió crear una quimioteca de derivados del benzimidazol como posibles compuestos duales, es decir que inhibieran más de una enzima ARS. Los compuestos se sintetizaron a partir de distintas o-fenilendiaminas substituidas, distintos aminoácidos utilizados como espaciadores y distintos ácidos carboxílicos que dieron diversidad a la quimioteca. Aunque no se pudo evaluar el modo de acción ni la diana de dichos compuestos, se obtuvieron seis derivados del benzimidazol con actividad antimalárica in vitro (IC50 menor de 40 milimicras) pero no in vivo. - gamma-péptidos derivados de la prolina A partir de un péptido patrón sintetizado previamente en nuestro laboratorio, formado con cadenas laterales indólica que mimetiza al triptófano, se sintetizó en fase sólida una quimioteca de derivados de aquél. Seis de los gamma-péptidos mostraron actividad antimalárica in vitro (IC50; 1.3-3.6 milimicras). The main goal of this research is the design and synthesis of new specific and selective inhibitors of the aminoacyl-tRNA synthetases (ARSs) of Plasmodium falciparum. Aminoacyl-tRNA synthetases (ARSs) are essential and conserved enzymes that catalyze the esterification of a specific amino-acid to its cognate transfer RNA (tRNA). Despite the fact that every species has a set of ARSs, there are some differences among them that can becurcial in the sense of selectivity. One example is the apicoplast, an organelle present in almost all the apicomplexan parasites that derived from a secondary endosymbiosis of cyanobacteria. Although the main role of this organelle is unknown, it is essential for the parasite’s survival. The apicoplastic ARSs differed substantially from the mammalian homologues enzymes. Even more, the ARSs are well-established antimicrobial drug targets. For all these reasons, ARSs represent an interesting new target for antimalarial drug discovery. During the research, we collaborated with different teams of scientists in Mephities consortium. They gave us the biological and molecular information needed for the design of potentially antimalarial compounds. With the aim of inhibiting different ARSs of P. falciparum, we synthesized four different libraries of compounds based on: 1) mimetic of Lys-ARSs intermediated; 2) beta-amino acids derivatives; 3) benzimidazole derivatives and 4) some gamma-peptides derived from L-Proline. We demonstrated that some compounds are active in vitro against P. falciparum at a millimicrons range. And, what is more, we confirmed that two of them had inhibited the apicoplastic Lys- ARS of P. falciparum. Some compounds were assayed in vivo but none of them cured the disease.

[cat] Les proteïnes bacterianes associades al nucleoide (NAPs) juguen un paper clau en l’organització, la replicació, la segregació, la reparació i l’expressió del cromosoma. L’estudi de nous membres de les famílies de NAPs, així com de proteïnes paràlogues a les ja conegudes, és important per entendre millor el seu paper biològic. Aquest projecte d’investigació té com a objectiu avançar en l’estudi de paràlegs a Escherichia coli de la proteïna Hha. Les proteïnes objecte d’estudi han estat YdgT, la subunitat θ de l’ADN polimerasa III (també anomenada en aquest treball HolE) i la proteïna YmgB. Pel que fa referència a YdgT, proteïna considerada fins al moment paràloga d’Hha, s’ha dut a terme una anàlisi transcriptòmica de mutants hha i ydgT per tal de comparar els corresponents patrons d’expressió gènica. Els mutants senzills hha i ydgT mostren un patró d’expressió gènica més diferent del que s’esperaria. De fet, el patró del mutant hha conté molts gens induïts mentre que en el mutant ydgT la majoria estan reprimits. Per tant, en general Hha té una funció repressora mentre que YdgT actuaria principalment com un activador. Dins del capítol dedicat a l’anàlisi de mutants hha i ydgT i durant l’estudi del fenotip del doble mutant hha ydgT, es van obtenir uns resultats prou rellevants com per ser considerats un nou apartat dins del present treball. Es tracta de la detecció i anàlisi de l’origen de clons no hemolítics que apareixen en mutants hha ydgT portadors del plasmidi hemolític pANN202-312R en plaques d’agar sang que contenen l’antibiòtic kanamicina. La presència de kanamicina (marcador de la mutació hha) és la causant de l’aparició de colònies sense halo d’hemòlisi. En el present estudi s’han identificat les regions per on es produeix l’escissió i s’ha observat que pertanyen a seqüències d'inserció IS91 parcials. Aquest procés s’ha estudiat també en una soca salvatge amb un plasmidi parental de baix número de còpies (pHly152) en presència de concentracions subinhibitòries de kanamicina i d’ampicil•lina. Pel que fa a la subunitat θ del nucli de l’ADN polimerasa III, s’ha detectat una similitud estructural amb la proteïna associada al nucleoide Hha. En aquest cas, també s’ha realitzat l’anàlisi transcriptòmica del mutant en aquesta subunitat (holE). Això ha permès comprovar que el conjunt de gens alterats en un mutant holE és molt més similar al del mutant ydgT que al del mutant hha. Una part significativa dels gens comuns alterats en els mutants holE i ydgT pertanyen a operons de motilitat, seqüències intergèniques i ARN petits. Aquests resultats i la recent publicació dels estudis que relacionen la sobreexpressió d’ydgT amb la complementació del fenotip de recuperació de la polaritat transcripcional en mutants rho, han permès atribuir també a la subunitat θ de l’ADN polimerasa III un paper en processos de terminació prematura de la transcripció. En el cas de la proteïna YmgB, els estudis duts a terme en aquest treball estableixen noves relacions entre aquesta proteïna i les proteïnes associades al nucleoide H-NS/Hha. Els resultats més interessants que aporta aquest treball s’han obtingut sobreexpressant ymgB. L’anàlisi de l’efecte de la sobreexpressió d’ymgB sobre el patró d’expressió de proteïnes ha permès evidenciar la regulació d’enzims relacionats amb la resistència a l’àcid (lisina descarboxilasa i glutamat descarboxilasa) i de la proteïna ribosomal L2, la qual sembla jugar un paper en la traducció. A més, la sobreexpressió d’ymgB té efectes sobre l’expressió de les proteïnes associades al nucleoide H-NS i Hha, així com sobre l’expressió de gens regulats per aquestes (bgl, proU i hly)., [eng] The bacterial nucleoid-associated proteins (NAPs) play a key role in the organization, replication, segregation, repair and expression of the chromosome. The study of new members of NAP families, as well as paralogue proteins of the ones which are already known, is important in order to understand their biological roles better. This research project aims to advance the study of paralogues of protein Hha in Escherichia coli. The proteins which were studied were YdgT, the θ subunit of DNA polymerase III and the protein YmgB. With regard to YdgT, a protein considered until now a paralogue of Hha, we carried out a transcriptomic analysis of hha and ydgT mutants and we compared the corresponding patterns of gene expression. We found out that in general Hha has a repressor function, while YdgT acts mainly as an activator. In the chapter which is dedicated to the analysis of hha and ydgT mutants and during the study of the phenotype of the double mutant hha ydgT, we obtained results relevant enough to be considered as a new section in the present work. This is the detection and analysis of the origin of non-hemolytic clones appearing in hha ydgT mutants carrying the hemolytic plasmid pANN202 312R in blood agar plates containing the antibiotic Kanamycin. Looking at the θ subunit of DNA polymerase III, initially we could detect a structural similarity to the Hha protein. In this case, we also performed a transcriptomic analysis of the mutant in this subunit (holE). This has revealed that the set of genes altered in a holE mutant is much more similar to the set of the ydgT mutant than the one of the hha mutant. A significant proportion of common genes altered in the holE and ydgT mutants belongs to motility operons, intergenic sequences and small RNA. These results and the recent publication of studies that link overexpression of ydgT to the complementation of the phenotype of recovery of transcriptional polarity in rho mutants, have allowed us to attribute to HolE a role in the process of premature transcription termination. Finally and regarding the protein YmgB, research conducted in this study establishes new relationships between this protein and nucleoid-associated proteins H-NS/Hha. The most interesting results provided by this study were obtained by overexpressing ymgB.

The correct folding and assembly of newly synthesized secretory proteins are monitored by the protein quality control system of the endoplasmic reticulum (ER). Through interactions with chaperones such as the binding protein (BiP) and other folding helpers, quality control favors productive folding and sorts for degradation defective proteins. A major route for quality control degradation identified in yeast, plants, and animals is constituted by retrotranslocation from the ER to the cytosol and subsequent disposal by the ubiquitin/proteasome system, but alternative routes involving the vacuole have been identified in yeast. In this study, we have studied the destiny of sGFP418, a fusion between a secretory form of GFP and a domain of the vacuolar protein phaseolin that is involved in the correct assembly of phaseolin and in BiP recognition of unassembled subunits. We show that sGFP418, despite lacking the phaseolin vacuolar sorting signal, is delivered to the vacuole and fragmented, in a process that is inhibited by the secretory traffic inhibitor brefeldin A. Moreover, a fusion between GFP and a domain of the maize storage protein gamma-zein involved in zein polymerization also undergoes post-translational fragmentation similar to that of sGFP418. These results show that defective secretory proteins with permanently exposed sequences normally involved in oligomerization can be delivered to the vacuole by secretory traffic. This strongly suggests the existence of a plant vacuolar sorting mechanism devoted to the disposal of defective secretory proteins.

[cat] L'activació de SUMO està catalitzada per l'heterodímer SAE2/SAE1 en una reacció depenent d'ATP. La subunitat SAE2 està organitzada en tres dominis funcionals: el domini d'adenilació, on SUMO és adenilat, el domini Cys que conté la cisteïna catalítica involucrada en la formació del tioéster amb l'extrem C-terminal de SUMO, i el domini UBL que s'ha descrit el seu paper en el reclutament de E2 per E1. La subunitat petita SAE1 presenta una contribució menor a la formació del domini d'adenilació i aparentment no estableix contacte amb SUMO. Arabidopsis expressa dues isoformes de SAE1, SAE1a i SAE1b i en aquesta tesi s'ha estudiat la rellevància biològica d'aquestes. Els nostres resultats indiquen que AtSAE1a és més estable que AtSAE1b tan in vitro com in vivo, i la taxa de conjugació de SUMO és depenent de la isoforma AtSAE1 present en la barreja de reacció, suggerint que l'activació de SUMO pot ser regulada pels nivells relatius de les isoformes de AtSAE1 presents in vivo. Per altra banda, s'ha descrit la capacitat de SUMO per interaccionar de manera no covalent amb el seu corresponent E2. Els determinants estructurals responsables d'aquesta interacció estan conservats a humans i llevat, suggerint que és un mecanisme conservat. A Arabidopsis s'ha detectat expressió de 5 isoformes de SUMO (AtSUMO1, 2, 3 i 5), de les quals només AtSUMO1 i 2 són capaços d'establir aquestes interaccions no covalents amb E2. Posteriorment, s'ha avaluat si aquestes diferències comporten una conseqüència a l'hora de ser conjugades a un substrat in vitro. Com a molècula acceptora de SUMO s'ha utilitzat el domini C-terminal de la catalasa 3 d'Arabidopsis. S'ha observat que AtSUMO1, 2 i 3 són capaços de ser conjugats al substrat, tot i que AtSUMO3 es conjugat d'una manera més ineficient, amb una taxa fins a quatre vegades inferior que AtSUMO1 i 2. En canvi, AtSUMO5 no es conjugat en nivells que es puguin detectar en cap de les situacions estudiades. Paral·lelament, durant aquesta tesi s'ha descrit que el domini AtE1 UBL disminueix l'eficiència de la conjugació de SUMO in vitro. S'han generat plantes transgèniques que expressen el domini AtE1 UBL i s'ha observat que l'expressió d'aquest domini in vivo provoca un fenotip de nanisme i floració primerenca. A més, en situacions d'estrès, aquestes plantes són incapaces d'acumular el mateix nivell de conjugats de SUMO que plantes silvestres. Amb tots aquests anàlisis es dedueix que la maquinària de sumoilació a Arabidopsis presenta una gran complexitat en quant a nombre de components, entre els quals podria existir una especificitat de funció. Nevertheless, the artificial modulation of protein complexes remains a challenge. Since most work to date has been focused on the inhibition of protein-protein interactions, there is little precedent on the design of molecules which can induce, stabilize or recover the oligomerization state of proteins. In this context, the system comprised of the tetramerization domain of protein p53 (p53TD) and its oncogenic mutants with defective oligomerization properties is an outstanding case of study for the design and evaluation of molecules which can recover the tetrameric structure, Through a collaboration with Prof. Javier de Mendoza, a family of para-guanidinomethyl-calix[4]arenes able to interact simultaneously with the four monomers of the p53 tetramerization domain was rationally designed; hence, the interaction with these compounds would stabilize the whole tetrameric assembly. In order to evaluate experimentally said calix[4]arenes, three natural oncogenic mutants of the p53TD with defective assembly abilities were biosynthesized. Namely, they are: G334V, R337H and L344P., Once synthesized and purified the calix[4]arenes compounds, their molecular recognition properties were tested through a battery of biophysical techniques, including nuclear magnetic resonances (on both the protein and the ligand), circular dichroism, differential scanning calorimetry, crystallography, mass spectrometry and chemical cross-linking. The results clearly show that these calix[4]arenes interact with the proteins as intended and, the most important, they can thermally and kinetically stabilize the tetrameric state., These results are the perfect evidence of the proof-of-concept initially sought: a little synthetic ligand can stabilize the oligomeric state of proteins which are structurally defective. In addition, the study of several ligands with different functionalizations provides further understanding about the basis of molecular recognition events. L'avidina i l'estreptavidina són proteïnes tetramèriques molt conegudes degut a la seva elevada constant d'associació (Ka ≈ 1015 M-1 i 2.5 x 1013 M-1 respectivament) al seu lligand natural, la biotina. Aquesta forta unió ha fet possible la utilització del sistema (estrep)avidina-biotina en moltes aplicacions biomèdiques. L'objectiu del present treball ha estat la síntesi de nous lligands d'avidina (Av) i estreptavidina (SAv) i l'estudi de la seva interacció. S'han sintetitzat lligands monovalents d'Av i SAv amb un sistema bicíclic de tipus [3.3.1], tant de tipus propandiurea (PDU), com dimetilpropandiurea (DMPDU) i s'ha demostrat que aquests lligands s'uneixen a les proteïnes Av i SAv. S'ha observat que aquests lligands presenten les següents característiques: - El canvi de sistema bicíclic de DMPDU a PDU es tradueix en un augment de la constant d'associació tant a Av com a SAv. - La introducció d'una cadena lateral de valerat sobre l'àtom de N per a generar l'enantiòmer (+) comporta un augment important de la constant d'associació (Ka) a SAv i Av, tant en el sistema de tipus PDU com en el de tipus DMPDU. En canvi, quan s'introdueix la cadena de valerat sobre el N per a generar l'enantiòmer (-), els canvis en la Ka són molt menors i de signe contrari, és a dir, hi ha un petit increment en el cas de la DMPDU, però una petita disminució en el cas de la PDU quan s'uneix a SAv. En canvi, amb Av es produeix sempre una disminució de Ka.- En els lligands de tipus DMPDU, passar de tenir la cadena de valerat unida del C cap de pont a tenir-la unida al N del grup ureido com a enantiòmer (+), comporta un augment de la Ka, més important en Av que en SAv.- En els lligands amb cadena de valerat unida al N, l'enantiòmer (+) té una major afinitat per Av i SAv que l'enantiòmer (-), tant en els lligands de tipus PDU, com en els de tipus DMPDU.- En el compost DMPDU-C-C4-COOH, la derivatització de la cadena lateral d'àcid carboxílic en forma d'amida afecta poc a la seva Ka a SAv, però fa disminuir bastant la Ka en el cas d'Av.- El compost (+)-PDU-N-C4-COOH és el que presenta major Ka, tant a Av com a SAv, essent inclòs superior a la del compost anàleg derivat del glicoluril (+)-Gril-N-C4-COOH.Per algunes aplicacions pot resultar interessant l'ús de lligands divalents, els quals tenen dues unitats d'un lligand monovalent unides covalentment a través d'un espaiador. La longitud òptima de l'espaiador hauria de ser coneguda per tal d'evitar processos d'oligomerització. En aquest sentit pot resultar útil la utilització de lligands monovalents amb una moderada constant d'associació a Av i SAv, per tal d'obtenir lligands divalents reversibles. Amb aquests lligands es poden mesurar fàcilment les constants d'associació a Av i SAv, donant una indicació de com d'apropiat és l'espaiador per a cada proteïna amb la finalitat de formar el complex intramolecular. Amb aquest objectiu, s'han sintetitzat una sèrie de lligands, i s'ha mesurat la constant d'associació a SAv. La unitat monovalent d'aquests lligands es basa en el sistema bicíclic dimetilpropandiurea, el qual presenta una moderada constant d'associació (Ka = 2.8 x 105 M-1) per SAv. Els braços espaiadors dels lligands divalents eren o bé cadenes alifàtiques o bé cadenes de polièters d'etilenglicol, amb la formació de lligands que presenten una major constant d'associació per SAv que el lligand monovalent de referència.La introducció de l'anell aromàtic a l'espaiador es tradueix en un augment significatiu de la constant d'associació a SAv, com a resultat de la preorganització del lligand divalent. Aquestes diferències han estat inferiors o pràcticament inapreciables per a Av.Finalment s'han explorat noves rutes de síntesis de nous lligands divalents amb una part rígida més extensa que en els lligands anteriors., ENGLISH VERSION:TITLE OF THE THESIS: "Synthesis of monovalent and divalent semi-rigid ligands of avidin and streptavidin and study of their interaction"SUMMARY: Avidin and streptavidin are tetrameric proteins well-known for their high binding affinity (Ka ≈ 1015 M-1 and 2.5 x 1013 M-1 respectively ) towards biotin, its natural ligand. This strong binding has allowed to use the (strept)avidin-biotin system in many biochemical applications. The aim of the present work was the synthesis of new ligands of avidin and streptavidin and the study of their interaction. New monovalent ligands with a bicyclic framework [3.3.1], of the type propanediurea (PDU) or dimethylpropanediurea (DMPDU) has been synthesized and proved to bind the proteins avidin and streptavidin. For some applications it might be interesting to use divalent ligands, i.e. those having two units of a monovalent ligand covalently linked via a spacer arm. In order to design these divalent ligands, the optimal spacer length should be known, otherwise oligomerization could be placed. More informative could be the use of divalent ligands having two units of a monovalent ligand of moderate binding affinity for avidin and streptavidin. With these reversible ligands it should be possible to easily measure the binding constants of the complexes with avidin and streptavidin, giving an indication of how appropiate a given spacer is for each protein in order to form the intramolecular complex.For this purpose, a series of divalent ligands has been synthesized, and their binding affinity to streptavidin has been measured. The monovalent unit of these divalent ligands is based on the dimethylpropanediurea bicyclic framework, and shows a moderate binding affinity (Ka = 2.8 x 105 M-1) for streptavidin.The spacer arms of the divalent ligands were either aliphatic or polyethers chains derived from ethylene glycol, with the former ligands showing a higher binding affinity for streptavidin than the monovalent ligand of reference. Introduction of an aromatic ring into the spacer arm lead to a significant increase in the binding affinity for streptavidin, as a result of the preorganization of the divalent ligand. These semi-rigid divalent ligands have effective molarities of up to 2.7 M towards streptavidin, which means that they preferentially form of the divalent complex (intramolecular binding) with streptavidin in a broad range of concentrations up to their effective molarity.Several ways for the synthesis of new divalent ligands with a more extended rigid part were explored.

1) "Diseño, síntesis y caracterización de inhibidores de la fusión de VIH-1 análogos del péptido C34 de gp41 con D aminoácido"En el proceso de fusión del virus del VIH-1 a la célula diana intervienen las proteínas de la cubierta viral gp120 y gp41. La gp120 al interaccionar con el receptor CD4 y co-receptores sufre un cambio conformacional que enseguida causa cambios en la estructura de gp41. Esta proteína sufre una reorganización que conduce al acercamiento entre la región N-terminal y la región C-terminal de gp41 aproximando las membranas celular y viral entre si. El péptido C34 tiene buenas propiedades como inhibidor de la fusión viral y forma complejos estables con el péptido N36 derivado de la región N-terminal de gp41. En este capítulo se discute el efecto de cambiar la quiralidad del péptido C34 total o parcialmente, para aumentar la estabilidad de este péptido frente a proteasas. Mientras los péptidos derivados de C34 con todo-D aminoácidos fueron incapaces de inhibir la fusión del VIH-1. Los péptidos heteroquirales, especialmente el péptido M3C34, son capaces de formar complejos estables con N36 e inhibir la fusión.2) "Identificación de complejos heteroquirales entre péptidos todo-D y el fragmento N-terminal del dominio de B de la proteína A de Staphyloccus aureus"La proteína A es un factor patogénico encontrado en la superficie del Staphylococcus aureus. Esta proteína es capaz de unirse al fragmento cristalizable de las inmunoglobulinas G. El dominio B, un trímero de hélices antiparalelas, es uno de los cinco dominios responsables de este reconocimiento. Péptidos derivados de la región N-terminal de este dominio no tienen una estructura estable en disolución. Sin embargo, la presencia de la de péptidos correspondientes a la región C-terminal del dominio forman complejos que aumentan el contenido helicoidal del sistema. En este capitulo se diseñó una quimioteca OBOC (del ingles "one bead one compound") de 4096 péptidos con aminoácidos D derivados de la secuencia de la hélice C-terminal el domino B, con el objetivo de identificar péptidos todo-D capaces de interactuar con el fragmento N-terminal del domino B y de formar complejos no covalentes heteroquirales. 3) "Síntesis, caracterización estructural y evaluación de la interacción con inmunoglobulina G de nuevos análogos del dominio B de la proteína A de Staphylococcus aureus"Los fragmentos correspondientes a la hélice C-terminal y región N-terminal del domino B de la proteína A de Staphylococcus. aureus forman complejos que aumentan la helicidad del sistema. En nuestro grupo se identificaron dos péptidos derivados de la hélice C-terminal del dominio B que forman complejos con el fragmento N-terminal con mutaciones en los residuos Ser 44 y Leu 47. En esta parte se describe la caracterización estructural y evaluación de la actividad de los complejos no covalentes formados entre estos péptidos y el fragmento N-terminal del dominio B y los dominios enteros. Después de comprobar que el fragmento N-terminal interaccionaba con los análogos no naturales de la hélice C-terminal se sintetizaron los dos dominios análogos con las modificaciones encontradas en la región C-terminal (Ser44Phe Leu47Lys y Ser44Phe Leu47Val). El análisis de estructura por dicroísmo circular reveló que los análogos mostraban estructura helicoidal y eran térmicamente estables. Por resonancia de plasmon superficial se encontró que los análogos se unían a inmunoglobulina de conejo y al fragmento cristalizable de las inmunoglobulinas humano con una afinidad similar, aunque con cambios en las cinéticas de asociación y disociación. La información estructural de cada residuo se analizó por medio de resonancia magnética nuclear. Este estudio mostró que los dominios análogos conservan tres regiones helicoidales y de acuerdo a los experimentos de intercambio H/D se pliegan de forma similar al dominio natural., This thesis is divided in three parts. The first part is about the design, synthesis and characterization of new peptide inhibitors of the HIV-1 fusion derived of the C-terminal region of gp41. In the second part was described the design and synthesis of a library of all-D peptide derived of the C-terminal region of B domain of protein A of Staphylococcus aureus to identify all-D peptides which could interact with the N-terminal fragment of B domain to get heteroquiral non covalent complexes. The third part is about the synthesis, structural characterization and activity evaluation of two new analogues en B domain of protein A of Staphylococcus aureus with mutations in Ser44 and Leu47.

L'apoptosi pot ser induïda a través de nombrosos estímuls, entre els quals hi ha elsreceptors de mort. Per induir apoptosi TNFα necessita la participació d'inhibidors de latranscripció d'ARN o de la síntesi proteica, com són ActD i CHX. En aquest estudidemostrem com la citotoxicitat de TNFα en cèl·lules PC12 i en neurones corticalssensibilitzades amb ActD es dóna a través de l'activació de la caspasa iniciadora 8, dela generació de tBid i de la conseqüent activació de les pro-caspases-9 i -3. A més, eltractament amb TNFα/ActD no indueix diferències detectables en l'expressió deproteïnes involucrades en el complex de senyalització de TNFα. L'anàlisi de lesprincipals proteïnes antiapoptòtiques, com són FLIP, IAPs i els membres de la famíliade Bcl-2, demostra que Bcl-xL endogen és capaç de regular l'apoptosi induïda perTNFα, sense afectar l'activació de la via del factor de transcripció NF-κB. Lasobreexpressió de Bcl-xL dóna resistència a la mort promoguda per TNFα i ActD, i lareducció dels seus nivells indueix mort cel·lular per mitjà de TNFα, a través del'activació de JNK. In this study we demonstrate that ActDrenders rat PC12 cells and primary mouse cortical neurons susceptible to the cytotoxiceffect of TNFα by the activation of the initiator caspase 8, generation of tBid andactivation of pro-caspase-9 and -3. Proteins involved in TNFα receptor signalingcomplex are not affected by TNFα/ActD stimulation. However, the analysis of antiapoptoticproteins, e.g. FLIP, IAPs and Bcl-2 family members, demonstrates that Bcl-xLis the endogenous regulator of neuronal sensitivity to TNFα-induced apoptosis and thatit operates in a NF-κB-independent manner. Bcl-xL overexpression completely protectsagainst TNFα/ActD-induced apoptosis, whereas its endogenous decrease sensitizes toTNFα cytotoxic effect promoting JNK-dependent cell death. To point out the relevanceof Bcl-xL in TNFα signaling pathway, endogenous decrease of the main anti-apoptoticBcl-2 family members, e.g. Bcl-2, Bcl-xL, Bcl-w and Mcl-1, was performed in HeLa cellline in which, contrarily to PC12, these proteins are expressed. The results obtaineddemonstrate that Bcl-xL is the most important Bcl-2-cytoprotective protein in regulatingTNFα cytotoxicity.Moreover, TNFα-induced cell death is promoted by high levels of free hemeaccumulation. Heme sensitizes Hepa cell line to TNFα-triggered apoptosis enhancingROS production and ROS-mediated damage. This results in JNK and pro-caspase-3activation. Oxidative stress-promoted apoptosis induced by heme/TNFα treatment isinhibited by the overexpression of HO-1 and H-Ferritin cytoprotective proteins.

Data from different laboratories have recently indicated that Cup is a multi-functional protein acting both during Drosophila ovary development and early embryogenesis. Cup directly and/or indirectly affects the activity of different mRNAs and proteins to achieve a broad range of biological functions: (1) Cup interacts with Nanos to promote maintenance and survival of the female germ-line stem cells; (2) it binds eIF4E and 3'-UTR-bound factors to repress translation of oskar and nanos mRNAs; (3) it interacts genetically with eIF4E to control translation initiation during ovary development and growth; (4) it may play a role in the control of the phosphorylation status of eIF4E within the developing ovary; finally, (5) it possesses nucleo-cytoplasmic shuttling properties thus pointing to a still uncharacterized function in the cell nucleus. A multi-disciplinary approach, ranging from genetics to proteomics, will be required to shed light on the diverse molecular mechanisms involving Cup and the growing family of its specific interactors.

Scp160 és una proteïna de Saccharomyces cerevisiae que conté 14 dominis KH de tipus I, un domini conservat present en un gran nombre de proteïnes. Scp160 presenta homologia amb la proteïna de metazous coneguda com a vigilina. Aquestes proteïnes es troben conservades en el grup dels fongs i els metazous. Les vigilines han sigut associades en diferents processos cel·lulars entre els que cal destacar: la regulació general de la síntesi proteica, la estabilització de mRNAs específics i la contribució a la segregació dels cromosomes en mitosi.La vigilina de Drosophila melanogaster, la proteïna DDP1, va ser aïllada en el nostre laboratori com una proteïna associada a la heterocromatina pericentromèrica d'aquest organisme. Donada la conservació d'aquestes proteïnes entre els fongs i els metazous ens em plantegat l'estudi de la possible contribució de la proteïna Scp160 en la formació i manteniment de la heterocromatina de S. Cerevisiae.Les cèl·lules mutants scp160 presenten, en ser analitzades per FACS, nivells de ploidia aberrants suggerint la presencia de problemes en el procés de segregació cromosómica d'aquestes cèl·lules. Consistent amb la presencia de alteracions en al procés de segregació cromosòmica les cèl·lules scp160 presenten hipersensibilitat a drogues desestabilitzadores de microtubuls com el benomyl. La expressió de la proteïna DDP1 de forma ectópica en cèl·lules de S. Cerevisiae es capaç de complementar la manca de la proteïna Scp160 indicant que ambdues proteïnes no només són homòlegs estructurals, sinó que també són homòlegs funcionals.Per tal de analitzar la contribució de la proteïna Scp160 a la estructuració de la heterocromatina als diferents loci silenciats que hi ha en el genoma de S. Cerevisiae, per això hem realitzat la deleció del gen SCP160 en soques que portaven marcadors inserits en les regions telomèriques, els locus silenciats del mating type i el locus del rDNA, observant-se que la deleció del gen SCP160 es comporta com un supressor de variegació en les seqüències telomèriques i en el locus del mating type, preo no té cap efecte en el silenciament del locus del rDNA.Consistent amb el efecte de desrepresió observat en les seqüències telomèriques la mutació scp160 presenta una desregulació en la longitud de les seqüències telomèriques, suggerint una implicació d'aquesta proteïna en el manteniment d'aquestes seqüències.Per tal de aprofundir en el defecte de silenciament que presenten les cèl·lules mutants scp160 hem estudiat mitjançant CHIP la presència de la proteïna Sir3 en les regions telomèriques de les cèl·lules mutants, observant-se una disminució significativa dels nivells de Sir3 en comparació amb cèl·lules wild type. Consistent amb aquest efecte la sobreexpresió de la proteïna Sir3 es capaç de recuperar la pèrdua de silenciament telomèric observat en les cèl·lules scp160. Així mateix el fenotip de desrepresió associat a la deleció del gen SCP160 no s'estableix en cèl·lules que sobreexpressen Sir3 o que presenten mutacions que reforcen el silenciament telomèric, com la mutació de la histona desacetilasa Rpd3 o de les proteïnes telomèriques Rif1 i Rif2.Tots aquest resultats no ens permeten discernir entre una implicació directa de la proteïna Scp160 en aquest processos o una acció indirecta deguda a la regulació d'altres processos cel·lulars. La proteïna Scp160 presenta una localització perinuclear compatible amb la presència d'aquesta proteïna a les seqüències heterocromàtiques de S. Cerevisiae, però no ha pogut ser localitzada en les regions telomèriques d'aquest organisme mitjançant CHIP. Són necessaris estudis posteriors per a determinar la presència d'aquesta proteïna en les regions heterocromàtiques d'aquest organisme.ENGLISH, Vigilins are highly conserved proteins found in fungi and metazoan. Vigilins contains 14-15 KH domains, a protein domain involved in single stranded nucleic acids binding.Drosophila melanogaster vigilin, the protein DDP1, was isolated in our lab as a protein associated with pericentric heterochromatin. As these proteins are conserved among fungi and metazoan, we wanted to study the possible implication of Scp160, Saccharomyces cerevisiae vigilin, in the formation and maintenance of heterochromatin.Mutants cells scp160 shows aberrant DNA content upon analysis with FACS. Consistent with alterations in the chromosome segregation process, these cells show hypersensitivity to benomyl, a microtubule depolymerising drug. Ectopic expression of Drosophila DDP1 in yeast cells was able to complement scp160 mutation in yeast. In order to analyse the contribution of Scp160 to heterochromatin formation we have deletes SCP160 gene in strains bearing markers at different loci that are silenced in the Saccharomyces cerevisiae genome: telomeric regions, mating type locus and rDNA locus. We have seen that SCP160 deletion behaves like a suppressor of variegation in telomeric and mating type region, but not in rDNA region.Scp160 protein shows perinuclear localization compatible with its presence in heterochromatic regions, but we could not detect this protein in the telomeric regions by chromatin immunoprecipitation experiments.

En les bactèries entèriques, les proteïnes de la família Hha/YmoA juguen un paper important en la regulació de l'expressió genica en resposta a factors ambientals. La proteïna Hha d'Escherichia coli fou identificada com a regulador de l'expressió de la toxina α-hemolisina. Ja ha estat prèviament descrit que la proteïna Hha interacciona amb la proteïna H-NS i que el complex nucleoproteic format és responsable de la termoregulació de l'expressió de l'operó hly d'E. Coli.També ha estat descrit que E. Coli i altres enterobactèries contenen una proteïna paràloga a H-NS, la proteïna StpA. Aquesta proteïna s'expressa molt poc en condicions normals, però s'indueix en mutants hns. La sobreexpressió de StpA suprimeix parcialment molts dels fenotips causats per la mutació hns.En aquesta tesi s'ha identificat en el genoma d'E.coli el gen ydgT, que codifica per a una proteïna amb elevada homologia amb proteïnes de la família Hha/YmoA. Aquesta nova proteïna paràloga a Hha (38% d'identitat i 68% de similitud), té un comportament similar a StpA en el context d'H-NS: es sobre-expressa en mutants hha i pot compensar, almenys parcialment, el fenotip hemolític provocat per la mutació hha.A mes també hem demostrat que la proteïna YdgT es capaç d'interaccionar tant amb H-NS com amb StpA, per tal de formar complexes hetero-dimèrics in vivo. En canvi, la proteïna YdgT no interacciona amb la seva proteïna paràloga Hha.En aquesta memòria també s'ha establert una xarxa de regulacions creuades entre les proteïnes Hha, YdgT, H-NS i StpA. Les mutacions hha i/o hha ydgT provoquen una disminució dels trànscrits d'hns i stpA. Ha estat analitzat l'efecte en el patró d'expressió proteica de les mutacions hha, ydgT i hha ydgT. Els resultats obtinguts mostren el fenotip pleiotròpic del doble mutant. Hem estat capaços de detectar diverses diferencies i hem identificat algunes de les proteïnes que mostren expressió diferencial entre les diferents soques estudiades: OmpA, OmpC, Triptofanasa, dTDP-L-ramnosa sintetasa, proteïna precursora de la proteïna periplasmàtica d'unió a D-ribosa. Aquestes proteïnes, entre d'altres funcions, juguen un paper important en la conjugació, osmo-regulació, formació de biofilms, formació de LPS i quimiotaxis, respectivament.

Tesis del Departament de Química Orgànica de la Universitat de Barcelona (UB).-- Fecha de defensa 29-03-2004., En la majoria de processos cel•lulars, hi ha multitud de proteïnes que interaccionen entre sí, essent aquests contactes proteïna-proteïna, fonamentals per al correcte funcionament de cadascun d’aquests processos. Aquests contactes, es donen a través de les superfícies de les diferents proteïnes, de manera que aquestes superfícies són unes dianes terapèutiques potencialment molt interessants., Donada la importància del reconeixement de superfícies proteiques, aquest treball de tesis doctoral s’ha dirigit a l’estudi de la utilització de lligands peptídics per al reconeixement de superfícies proteiques riques en carboxilats. En concret, com a diana, s’ha escollit el domini de tetramerització de la proteïna supressora de tumors p53., Així, partint dels estudis previs realitzats en el grup de recerca basats en la interacció de molècules tetraguanidíniques no peptídiques amb petits pèptids model amb quatre residus àcids distribuïts en i / i+3 / i+6 / i+9, s’ha pogut dissenyar i sintetitzar un pèptid (Ac-AGAAGWARGRARSR-NH2), el qual és capaç de reconèixer la superfície rica en carboxilats de la p53. Per poder dur a terme aquests estudis, ha estat necessari establir la metodologia per obtenir mitjançant expressió en cultius bacterians, el domini de tetramerització de la p53 (amb i sense marca isotòpica). El pèptid s’ha dissenyat mitjançant eines de modelat molecular, i la interacció s’ha estudiat mitjançant la combinació de diferents tècniques com són l’espectroscòpia de fluorescència, la ressonància magnètica nuclear, la ressonància de plasmó superficial i la microcalorimetria. A partir d’aquest estudis s’ha pogut concloure que la constant d’afinitat és de l’ordre de 10 milimicres. A més a més, s’ha pogut comprovar que el pèptid Candidat 4, és capaç de creuar la membrana cel•lular, fet que obre les portes a poder avaluar aquesta interacció in vivo., A partir del pèptid Candidat 4, s’ha dissenyat una quimioteca de 40 pèptids amb l’objectiu d’optimitzar l’afinitat i entendre quins són els factors que controlen aquest procés de reconeixement. La quimioteca corresponent s’ha sintetizat, purificat i avaluat la seva interacció amb el domini de tetramerització de la p53 mitjançant espectroscòpia de fluorescència. A partir d’aquests estudis, s’ha comprovat que s’han pogut preparar quatre pèptids amb una afinitat fins a un ordre de magnitud superior i s’han pogut extreure idees de caràcter més general que poden ser útils per al disseny de lligands per a altres superfícies proteiques.

In Drosophila , the product of the fs (2)cup gene (Cup) is known to be crucial for diverse aspects of female germ-line development. Its functions at the molecular level, however, have remained mainly unexplored. Cup was found to directly associate with eukaryotic translation initiation factor 4E (eIF4E). In this report, we show that Cup is a nucleocytoplasmic shuttling protein and that the interaction with eIF4E promotes retention of the Cup protein in the cytoplasm. Cup is required for the correct accumulation and localization of eIF4E within the posterior cytoplasm of developing oocytes. We furthermore show that cup and eIF4E interact genetically, because a reduction in the level of eIF4E activity deteriorates the development and growth of ovaries bearing homozygous cup mutant alleles. Our results reveal a crucial role for the Cup–eIF4E complex in ovary-specific developmental programs.

The binding protein (BiP; a member of the heat-shock 70 family) is a major chaperone of the endoplasmic reticulum (ER). Interactions with BiP are believed to inhibit unproductive aggregation of newly synthesized secretory proteins during folding and assembly. In vitro, BiP has a preference for peptide sequences enriched in hydrophobic amino acids, which are expected to be exposed only in folding and assembly intermediates or in defective proteins. However, direct information regarding sequences recognized in vivo by BiP on real proteins is very limited. We have shown previously that newly synthesized monomers of the homotrimeric storage protein phaseolin associate with BiP and that phaseolin trimerization in the ER abolishes such interactions. Using different phaseolin constructs and green fluorescent protein (GFP) fusion proteins, we show here that one of the two alpha-helical regions of polypeptide contact in phaseolin trimers (35 amino acids located close to the C terminus and containing three potential BiP binding sites) effectively promotes BiP association with phaseolin and with secretory GFP fusions expressed in transgenic tobacco or in transfected protoplasts. We also show that overexpressed BiP transiently sequesters phaseolin polypeptides. We conclude that one of the regions of monomer contact is a BiP binding determinant and suggest that during the synthesis of phaseolin, the association with BiP and trimer formation are competing events. Finally, we show that the other, internal region of contact between monomers is necessary for phaseolin assembly in vivo and contains one potential BiP binding site.

The effects of medium chain triglycerides (MCT) on jejunal mucosa mass and protein synthesis were compared with results from previous experiments with rats fed by parenteral nutrition or enteral nutrition. Other published studies have also been analysed. Three experimental models were studied. In the traumatic model, production of a femoral fracture was followed by Kirschner pin insertion into the medullary canal of both fragments at reduction. (Forty ras were fed enteral nutrition and 93 were given parenteral nutrition.) A second model entailed resection under ether anaesthesia using the technique described by Higgins. (Fifty five rats were fed enteral nutrition and 28 with parenteral nutrition.) A third model entailed a terminolateral portocaval shunt under anaesthesia with pentobarbital. (Sixty nine rats were treated this way and then given enteral nutrition.) Proportions of medium chain/long chain triglycerides (LCT) were as follows: 0/100, 20/80, 40/60, 50/50, and 92/8 for enteral nutrition and 0/100, 30/70, 50/50, and 70/30 for parenteral nutrition. Faecal losses of alpha amino nitrogen, protein, total fats, and free fatty acids were analysed together with the quantitative intake, weight gain of the rats, jejunal mucosal mass, and protein synthesis in relation to the MCT proportion ingested or given by enteral nutrition or parenteral nutrition. From analysis of our results and those of others, several conclusions could be drawn. Firstly, the route of administration of MCT is extremely important and enterocytes might be considered one of the main target sites. Secondly, a high proportion of MCT (more than 80%) offers no advantage for jejunal mucosa and produces undesirable side effects. Thirdly, the effect of MCT on jejunal mucosal protein synthesis depends on the metabolic state. Finally, an increase in jejunal mucosal mass directly correlated with MCT concentrations, but no correlation was found between mass and protein synthesis. A positive correlation, however, between MCT proportion and enzyme activity (alkaline phosphatase and sucrase) in the brush border membrane was seen as well as a positive correlation with the concentration of phospholipids in the microvilli.

Introduction Parkinson’s disease (PD) is characterized by the accumulation of abnormal α-synuclein in selected regions of the brain following a gradient of severity with disease progression. Whether this is accompanied by globally altered protein synthesis is poorly documented. The present study was carried out in PD stages 1-6 of Braak and middle-aged (MA) individuals without alterations in brain in the substantia nigra, frontal cortex area 8, angular gyrus, precuneus and putamen. Results Reduced mRNA expression of nucleolar proteins nucleolin (NCL), nucleophosmin (NPM1), nucleoplasmin 3 (NPM3) and upstream binding transcription factor (UBF), decreased NPM1 but not NPM3 nucleolar protein immunostaining in remaining neurons; diminished 18S rRNA, 28S rRNA; reduced expression of several mRNAs encoding ribosomal protein (RP) subunits; and altered protein levels of initiation factor eIF3 and elongation factor eEF2 of protein synthesis was found in the substantia nigra in PD along with disease progression. Although many of these changes can be related to neuron loss in the substantia nigra, selective alteration of certain factors indicates variable degree of vulnerability of mRNAs, rRNAs and proteins in degenerating sustantia nigra. NPM1 mRNA and 18S rRNA was increased in the frontal cortex area 8 at stage 5-6; modifications were less marked and region-dependent in the angular gyrus and precuneus. Several RPs were abnormally regulated in the frontal cortex area 8 and precuneus, but only one RP in the angular gyrus, in PD. Altered levels of eIF3 and eIF1, and decrease eEF1A and eEF2 protein levels were observed in the frontal cortex in PD. No modifications were found in the putamen at any time of the study except transient modifications in 28S rRNA and only one RP mRNA at stages 5-6. These observations further indicate marked region-dependent and stage-dependent alterations in the cerebral cortex in PD. Altered solubility and α-synuclein oligomer formation, assessed in total homogenate fractions blotted with anti-α-synuclein oligomer-specific antibody, was demonstrated in the substantia nigra and frontal cortex, but not in the putamen, in PD. Dramatic increase in α-synuclein oligomers was also seen in fluorescent-activated cell sorter (FACS)-isolated nuclei in the frontal cortex in PD. Conclusions Altered machinery of protein synthesis is altered in the substantia nigra and cerebral cortex in PD being the frontal cortex area 8 more affected than the angular gyrus and precuneus; in contrast, pathways of protein synthesis are apparently preserved in the putamen. Expression of the nucleolar chaperones nucleolin (NCL) and nucleophosmin (NPM1), upstream binding transcription factor (UBTF), rRNA18S, rRNA28S, and several genes encoding ribosomal proteins (RPs) is decreased in frontal cortex area 8 at advanced stages of Alzheimer’s disease (AD). This is accompanied by reduced protein levels of elongation factors eEF1A and eEF2. Changes are more marked in AD cases with rapid course (rpAD), as initiation factor eIF3η is significantly down-regulated and several RP genes up-regulated in rpAD when compared with typical AD. These changes contrast with those seen in APP/PS1 transgenic mice used as a model of AD-like β-amyloidopathy; Ncl mRNA, rRNA18S, rRNA28S and seven out of fifteen assessed RP genes are up-regulated in APP/PS1 mice aged 20 months; only eEF2 protein levels are reduced in transgenic mice. Our findings show marked altered expression of molecules linked to the protein synthesis machinery from the nucleolus to the ribosome in frontal cortex at terminal stages of AD which differs from that seen in APP/PS1 transgenic mice, thus further suggesting that molecular signals in mouse models do not apply to real human disease counterparts.
