To design cost-effective prevention strategies against mastitis in dairy cow farms, knowledge about infection pathways of causative pathogens is necessary. Therefore, we investigated the reservoirs of bacterial strains causing intramammary infections in one dairy cow herd. Quarter foremilk samples (n = 8056) and milking- and housing-related samples (n = 251; from drinking troughs, bedding material, walking areas, cow brushes, fly traps, milking liners, and milker gloves), were collected and examined using culture-based methods. Species were identified with MALDI-TOF MS, and selected Staphylococcus and Streptococcus spp. typed with randomly amplified polymorphic DNA-PCR. Staphylococci were isolated from all and streptococci from most investigated locations. However, only for Staphylococcus aureus, matching strain types (n = 2) were isolated from milk and milking-related samples (milking liners and milker gloves). Staphylococcus epidermidis and Staphylococcus haemolyticus showed a large genetic diversity without any matches of strain types from milk and other samples. Streptococcus uberis was the only Streptococcus spp. isolated from milk and milking- or housing-related samples. However, no matching strains were found. We have developed and implemented an undergraduate microbiology course in which students isolate, characterize, and perform whole genome assembly and analysis of Salmonella enterica from stream sediments and poultry litter. In the development of the course and over three semesters, successive teams of undergraduate students collected field samples and performed enrichment and isolation techniques specific for the detection of S. enterica. Eighty-eight strains were confirmed using standard microbiological methods and PCR of the invA gene. The isolates’ genomes were Illumina-sequenced by the Center for Food Safety and Applied Nutrition at the FDA and the Virginia state Division of Consolidated Laboratory Services as part of the GenomeTrakr program. Students used GalaxyTrakr and other web- and non-web-based platforms and tools to perform quality control on raw and assembled sequence data, assemble, and annotate genomes, identify antimicrobial resistance and virulence genes, putative plasmids, and other mobile genetic elements. Strains with putative plasmid-borne antimicrobial resistance genes were further sequenced by students in our research lab using the Oxford Nanopore MinIONTM platform. Strains of Salmonella that were isolated include human infectious serotypes such as Typhimurium and Infantis. Over 31 of the isolates possessed antibiotic resistance genes, some of which were located on large, multidrug resistance plasmids. Plasmid pHJ-38, identified in a Typhimurium isolate, is an apparently self-transmissible 183 kb IncA/C2 plasmid that possesses multiple antimicrobial resistance and heavy-metal resistance genes. Plasmid pFHS-02, identified in an Infantis isolate, is an apparently self-transmissible 303 kb IncF1B plasmid that also possesses numerous heavy-metal and antimicrobial resistance genes. Using direct and indirect measures to assess student outcomes, results indicate that course participation contributed to cognitive gains in relevant content knowledge and research skills such as field sampling, molecular techniques, and computational analysis. Furthermore, participants self-reported a deeper interest in scientific research and careers as well as psychosocial outcomes (e.g., sense of belonging and self-efficacy) commonly associated with student success and persistence in STEM. Overall, this course provided a powerful combination of field, wet lab, and computational biology experiences for students, while also providing data potentially useful in pathogen surveillance, epidemiological tracking, and for the further study of environmental reservoirs of S. enterica.

Renibacterium salmoninarum (RS), the causative agent of bacterial kidney disease, has been a serious threat to salmonid health in the Laurentian Great Lakes. Despite its wide spread presence in the Great Lakes basin, little is known about RS ecology and the potential role of non-salmonid species as one of the pathogen's reservoirs. This information is of paramount importance to fishery managers in order to better understand RS distribution in the different biotic components of the Great Lakes watershed. In this study, non-salmonid species from lakes Michigan and Huron, and from 13 inland waters of the Great Lakes watershed were collected from 1999 to 2008. Out of 380 fish sampled from lakes Michigan and Huron, 42 (11.05%) tested positive for RS as determined by the nested polymerase chain reaction. Prevalence was lower in Lake Huron (5.71%) compared to Michigan (20.74%), but the difference was not statistically significant. Prevalence of RS was not found to be significantly different between species or sites; however, when species were grouped into demersal vs. pelagic categories, significant differences (P < 0.01) in prevalence were observed. Out of 607 fish sampled from inland waters, 111 (18.28%) tested positive for RS as determined by the sandwich enzyme-linked immunosorbent assay. Infection prevalence was highly variable across species and among localities. Our results indicate that many non-salmonid species can harbor this bacterium without progression to disease and may become a reservoir for infection. [ABSTRACT FROM AUTHOR]

Emerging infectious diseases are an increasingly important threat to wildlife conservation, with amphibian chytridiomycosis, caused by Batrachochytrium dendrobatidis, the disease most commonly associated with species declines and extinctions. However, some amphibians can be infected with B. dendrobatidis in the absence of disease and can act as reservoirs of the pathogen. We surveyed robber frogs (Eleutherodactylus spp.), potential B. dendrobatidis reservoir species, at three sites on Montserrat, 2011–2013, and on Dominica in 2014, to identify seasonal patterns in B. dendrobatidis infection prevalence and load (B. dendrobatidis genomic equivalents). On Montserrat there was significant seasonality in B. dendrobatidis prevalence and B. dendrobatidis load, both of which were correlated with temperature but not rainfall. B. dendrobatidis prevalence reached 35% in the cooler, drier months but was repeatedly undetectable during the warmer, wetter months. Also, B. dendrobatidis prevalence significantly decreased from 53.2% when the pathogen emerged on Montserrat in 2009 to a maximum 34.8% by 2011, after which it remained stable. On Dominica, where B. dendrobatidis emerged seven years prior to Montserrat, the same seasonal pattern was recorded but at lower prevalence, possibly indicating long-term decline. Understanding the dynamics of disease threats such as chytridiomycosis is key to planning conservation measures. For example, reintroductions of chytridiomycosis-threatened species could be timed to coincide with periods of low B. dendrobatidis infection risk, increasing potential for reintroduction success.

The population dynamics of Xanthomonas arboricola pv. pruni (Xap) and X. citri subsp. citri (Xcc) was assessed on over three dozen plant species/genotypes under field and greenhouse conditions. Both Xap and Xcc multiplied on red nightshade, black nightshade, bindweed, Chenopodium, common bean and wheat up to 20 days post‐inoculation (dpi) under greenhouse conditions. A high bacterial growth rate was observed on all (alfalfa, bindweed, Chenopodium, field mustard, millet and prickly lettuce) but one (liquorice) plant species tested under field conditions. Xap successfully proliferated on both lemon and sweet lemon up to 140 dpi, attaining a population density even higher than that of Xcc. The latter showed an increased growth rate on GxN, GF677, Ghisella 6 and Mariana 2624 rootstocks up to 140 dpi. While Xap and Xcc did not grow on pomegranate and common fig, they had a steady population growth on apple and pear plants up to 140 dpi, although the final population sizes were smaller than those observed on lemon and sweet lemon plants. The results suggest that a large number of non‐host plant species could support epiphytic populations of Xap or Xcc, which may have implications for plant disease epidemiology.
