Abstract Background Maize kernel row number (KRN) is one of the most important yield traits and has changed greatly during maize domestication and selection. Elucidating the genetic basis of KRN will be helpful to improve grain yield in maize. Results Here, we measured KRN in four environments using a nested association mapping (NAM) population named HNAU-NAM1 with 1,617 recombinant inbred lines (RILs) that were derived from 12 maize inbred lines with a common parent, GEMS41. Then, five consensus quantitative trait loci (QTLs) distributing on four chromosomes were identified in at least three environments along with the best linear unbiased prediction (BLUP) values by the joint linkage mapping (JLM) method. These QTLs were further validated by the separate linkage mapping (SLM) and genome-wide association study (GWAS) methods. Three KRN genes cloned through the QTL assay were found in three of the five consensus QTLs, including qKRN1.1, qKRN2.1 and qKRN4.1. Two new QTLs of KRN, qKRN4.2 and qKRN9.1, were also identified. On the basis of public RNA-seq and genome annotation data, five genes highly expressed in ear tissue were considered candidate genes contributing to KRN. Conclusions This study carried out a comprehensive analysis of the genetic architecture of KRN by using a new NAM population under multiple environments. The present results provide solid information for understanding the genetic components underlying KRN and candidate genes in qKRN4.2 and qKRN9.1. Single-nucleotide polymorphisms (SNPs) closely linked to qKRN4.2 and qKRN9.1 could be used to improve inbred yield during molecular breeding in maize.

Abstract Background Wheat processing quality is an important factor in evaluating overall wheat quality, and dough characteristics are important when assessing the processing quality of wheat. As a notable germplasm resource, semi-wild wheat has a key role in the study of wheat processing quality. Results In this study, four dough rheological characteristics were collected in four environments using a nested association mapping (NAM) population consisting of semi-wild and domesticated wheat varieties to identify quantitative trait loci (QTL) for wheat processing quality. A total of 49 QTL for wheat processing quality were detected, explaining 0.36–10.82% of the phenotypic variation. These QTL were located on all wheat chromosomes except for 2D, 3A, 3D, 6B, 6D and 7D. Compared to previous studies, 29 QTL were newly identified. Four novel QTL, QMlPH-1B.4, QMlPH-3B.4, QWdEm-1B.2 and QWdEm-3B.2, were stably identified in three or more environments, among which QMlPH-3B.4 was a major QTL. Moreover, eight important genetic regions for wheat processing quality were identified on chromosomes 1B, 3B and 4D, which showed pleiotropy for dough characteristics. In addition, out of 49 QTL, 15 favorable alleles came from three semi-wild parents, suggesting that the QTL alleles provided by the semi-wild parent were not utilized in domesticated varieties. Conclusions The results show that semi-wild wheat varieties can enrich the existing wheat gene pool and provide broader variation resources for wheat genetic research.

Switchgrass (Panicum virgatum L.) is a warm-season perennial grass species that is utilized as forage for livestock and biofuel feedstock. The stability of biomass yield and regrowth vigor under changing harvest frequency would help manage potential fluctuations in the feedstock market and would provide a continuous supply of quality forage for livestock. This study was conducted to (i) assess the genetic variation and (ii) identify the quantitative trait loci (QTL) associated with regrowth vigor after multiple cuttings in lowland switchgrass. A nested association mapping (NAM) population comprising 2000 pseudo F2 progenies was genotyped with single nucleotide polymorphism (SNP) markers derived from exome-capture sequencing and was evaluated for regrowth vigor in 2017 and 2018. The results showed significant variation among the NAM families in terms of regrowth vigor (p < 0.05). A total of 10 QTL were detected on 6 chromosomes: 1B, 5A, 5B, 6B, 7B, and 8A, explaining the phenotypic variation by up to 4.7%. The additive genetic effects of an individual QTL ranged from −0.13 to 0.26. No single QTL showed a markedly large effect, suggesting complex genetics underlying regrowth vigor in switchgrass. The homologs of candidate genes that play a variety of roles in developmental processes, including plant hormonal signal transduction, nucleotide biosynthesis, secondary metabolism, senescence, and responses to both biotic and abiotic stresses, were identified in the vicinity of QTL. Maize rayado fino virus (MRFV) causes one of the most important virus diseases of maize in regions of Mexico, Central and South America, where it causes moderate to severe yield losses. The virus is found from the southern USA to northern Argentina where its vector, the maize leafhopper Dalbulus maidis, is present. Although resistance to MRFV has been identified in tropical maize lines, little was known about genes or quantitative trait locus (QTL) conferring resistance to MRFV. In order to identify the location of genes conferring resistance to MRFV, two recombinant inbred line mapping populations that segregated for MRFV resistance were inoculated using viruliferous leafhoppers, and their responses to virus inoculation were evaluated under greenhouse conditions 7, 14 and 21 days post inoculation. A QTL explaining up to 23 % of the total phenotypic variance was mapped on chromosome 10 in both populations, with similar genetic and physical positions identified in the two populations. The magnitude of the QTL effect and the validation in two independent populations suggests that resistance to MFRV could be transferred into elite breeding lines to develop resistant cultivars.
