The study of functional diversity (FD) provides ways to understand phenomena as complex as community assembly or the dynamics of biodiversity change under multiple pressures. Different frameworks are used to quantify FD, either based on dissimilarity matrices (e.g. Rao entropy, functional dendrograms) or multidimensional spaces (e.g. convex hulls, kernel‐density hypervolumes), each with their own strengths and limits. Frameworks based on dissimilarity matrices either do not enable the measurement of all components of FD (i.e. richness, divergence, and regularity), or result in the distortion of the functional space. Frameworks based on multidimensional spaces do not allow for comparisons with phylogenetic diversity (PD) measures and can be sensitive to outliers. We propose the use of neighbor‐joining trees (NJ) to represent and quantify FD in a way that combines the strengths of current frameworks without many of their weaknesses. Importantly, our approach is uniquely suited for studies that compare FD with PD, as both share the use of trees (NJ or others) and the same mathematical principles. We test the ability of this novel framework to represent the initial functional distances between species with minimal functional space distortion and sensitivity to outliers. The results using NJ are compared with conventional functional dendrograms, convex hulls, and kernel‐density hypervolumes using both simulated and empirical datasets. Using NJ, we demonstrate that it is possible to combine much of the flexibility provided by multidimensional spaces with the simplicity of tree‐based representations. Moreover, the method is directly comparable with taxonomic diversity (TD) and PD measures, and enables quantification of the richness, divergence and regularity of the functional space. Results from phylogenetic analyses that study the evolution of species according to their biological characteristics are frequently structured as phylogenetic trees. One of the most widely used methods for reconstructing them is the distance-based method known as the neighbor-joining (NJ) algorithm. It is known that the NJ algorithm can produce different phylogenetic trees depending on the order of the taxa in the input matrix of evolutionary distances, because the method only yields bifurcating branches or dichotomies. According to this, results and conclusions published in articles that only calculate one of the possible dichotomic phylogenetic trees are somehow biased. We have generalized the formulas used in the NJ algorithm to cope with Multifurcating branches or polytomies, and we have called this new variant of the method the multifurcating neighbor-joining (MFNJ) algorithm. Instead of the dichotomic phylogenetic trees reconstructed by the NJ algorithm, the MFNJ algorithm produces polytomic phylogenetic trees. The main advantage of using the MFNJ algorithm is that only one phylogenetic tree can be obtained, which makes the experimental section of any study completely reproducible and unbiased to external issues such as the input order of taxa. SARS-CoV-2 or coronavirus disease is the cause of the world pandemic in 2019 (Adnan et al., 2020). In its development, SARS-CoV-2 has occurred mutations, resulting in the emergence of several new variants (Hartono and Yusuf, 2021). One of the efforts made to determine the occurrence of mutations is to build and analyze phylogenetic tree (van Dorp et al., 2020). ORF3a protein is one of the constituent genes of the SARS-CoV-2 virus (Ahmad et al., 2022). The dataset was obtained through a database that has been publicly published on the NCBI website (https://www.ncbi.nlm.nih.gov/). The data used are homo sapiens from China (Wu et al., 2020), USA (Daniel et al., 2020), France (Shannon et al., 2020), Indonesia (Rantam et al., 2021), Australia (Caly et al., 2020), and Mexico (Mendoza-Salazar et al., 2022). The phylogenetic tree was constructed using the Neighbor-Joining method. The result is ORF3a from Mexico and France are closely related. ORF3a from Mexico and France have the same level of distance and similarity with ORF3a from China and ORF3a from Indonesia have proximity to ORF3a USA. [ABSTRACT FROM AUTHOR]

Abstract During a study of the helminth parasites of carangid fish of the Gulf of Mexico, Protomicrocotyle mirabilis and a new member of that genus were found. The aim of the present study is to provide new morphological and sequences of 28s rDNA and CO1 mtDNA for P. mirabilis and describe the new species. Between 2005–2022, 73 specimens of Caranx spp. were purchased from local fishermen of the littoral waters of the Gulf of Mexico. Protomicrocotyle veracruzensis sp. nov. is most similar to P. mirabilis than to P. ivoriensis, the only members of the genus known from the Greater Atlantic Ocean Basin. Protomicrocotyle veracruzensis sp. nov. can be distinguished from those two species by the arrangement and number of testes. Measurement data on the haptoral armature for the new species is provided and the potential value and need for comparative data from these structures of other members of the genus is discussed. The results of the molecular analysis and the morphometric analysis of 91 characters confirmed that this new species belongs to Protomicrocotyle.

The neighbor‐joining (NJ) method of tree inference is examined, with special attention to its use in yeast species descriptions. How the often‐vilified method works is often misunderstood. More importantly, given the right kind of data, its output is a phylogram that illustrates a hypothetical phylogeny that is just as credible as that obtained by any other method. And as with any other method, the result is greatly affected by sampling intensity, particularly the number of aligned positions used for analysis. I address various allegations, including the claim that the method is phenetic, and, therefore, not phylogenetic. I argue that NJ is the most suitable tree inference method to use in yeast species descriptions, primarily because it is best at visually preserving the extent of sequence divergence between close relatives, which continues to be the primary criterion for yeast species delineation. The relevance of bootstraps in the application of the phylogenetic species concept is discussed. Relationships among North American Sceptridium (sensu Škoda) species are often difficult to assess because of few stable distinguishing characters and high intraspecific variability. We used ISSR-PCR to examine relationships among four samples of Holubiella, 24 samples representing four diploid North American Sceptridium species, and a Russian Sceptridium sample. Nine ISSR primers yielded 147 polymorphic loci. We generated three neighbor-joining dendrograms using a Jaccard, Nei & Li, or Dice coefficient. All three coefficients cluster based solely on the presence of bands and not the absence. ISSR data analyses across all three coefficients were consistent with published analyses of DNA sequence data in supporting Holubiella as sister to all Sceptridium species sampled. Sister group relationships among the four Sceptridium species were not consistent across all three neighbor-joining analyses, and bootstrap support was generally low. However, 26 of the 29 samples consistently clustered with other samples of similar morphology, and these clusters generally supported current species concepts. In taxa such as Sceptridium, with low DNA sequence variability among species, ISSR-PCR may provide an important tool for evaluating morphologically defined species, but additional data are necessary for establishing robust hypotheses of phylogenetic relationships. Quantitative and binary results are ubiquitous in biology. Inasmuch as an underlying genetic basis for the observed variation in these observations can be assumed, it is pertinent to infer the evolutionary relationships among the entities being measured. I present a computer program, PhyloM, that takes measurement data or binary data as input, using which, it directly generates a pairwise distance matrix that can then be subjected to the popular neighbor-joining (NJ) algorithm to produce a phylogenetic tree. PhyloM also has the option of nonparametric bootstrapping for testing the level of support for the inferred phylogeny. Finally, PhyloM also allows the user to root the tree on any desired branch. PhyloM was tested on Biolog Gen III growth data from isolates within the genus Chromobacterium and the closely related Acquitalea sp. This allowed a comparison with the genotypic tree inferred from whole-genome sequences for the same set of isolates. From this comparison, it was possible to infer parallel evolution. PhyloM is a stand-alone and easy-to-use computer program with a user-friendly graphical user interface that computes pairwise distances from measurement or binary data, which can then be used to infer phylogeny using NJ using a utility in the same program. Alternatively, the distance matrix can be downloaded for use in another program for phylogenetic inference or other purposes. O morango cultivado (Fragaria x ananassa Duch. (Rosaceae) é um híbrido originado pelo cruzamento das espécies americanas Fragaria chiloensis e Fragaria virginiana e pertence à família Rosaceae. O morangueiro possui reprodução vegetativa e, por isso, é comum o acúmulo de viroses e outras doenças de difícil controle. Uma das quatro viroses mais importantes na cultura do morango é causada pelo vírus da faixa das nervuras (Strawberry vein banding virus – SVBV), que é transmitido no campo por afídeos, de maneira semipersistente. Para melhorar o conhecimento genômico, são recomendadas técnicas moleculares e a classificação de isolados de SVBV. Um dos determinantes primários da transmissibilidade e especificidade por afídeos é a proteína do capsídeo, que possui importância crítica para o estabelecimento da infecção. Neste trabalho, foi sequenciada parcialmente a proteína do capsídeo do gene do SVBV de um isolado alemão, inoculado em morangueiros e mantido em casa de vegetação no Brasil, por mais de dez anos. Foi realizada a análise filogenética comparando as sequências contidas no GenBank com o objetivo de elucidar as relações evolutivas nesta espécie. As análises filogenéticas mostraram que a sequência do isolado está mais próxima dos isolados dos EUA e Egito. Estes resultados contribuem para a melhor elucidação dos mecanismos de evolução do vírus e do patossistema em questão.

Abstract The complete mitochondrial (mt) genome of Stereolepis doederleini was sequenced from a specimen collected in a commercial aquarium in Jeju Island. The sequence was 16,513 base pairs in length and, similar to other vertebrate mt genomes, included 37 mt genes and a noncoding control region; the gene order was identical to that of typical vertebrate mt genome. Mitochondrial genome sequences of 17 species from 12 families were used to reconstruct phylogenetic relationships within the order Pempheriformes. The phylogenetic trees were constructed with three methods (neighbor joining [NJ], maximum likelihood [ML], and Bayesian method) using 12 protein coding genes, but not ND6. In all phylogenetic trees, Pempheriformes were clustered into three strongly supported clades. Two Acropomatidae species (Synagrops japonicus in clade-Ⅰ and Doederleinia berycoides in clade-Ⅲ) were polyphyletic; S. japonicus was close to Lateolabracidae and was the sister of Glaucosomatidae + (Pempheridae/(Percophidae+Creediidae)), and D. berycoides was sister to Howellidae + Epigonidae. All phylogenetic trees supported a sister relationship between Creediidae and Percophidae in clade-Ⅰ. Glaucosomatidae formed a sister clade with Pempheridae. The relationships within clade-Ⅱ, which was composed of four families (Pentacerotidae, Polyprionidae, Banjosidae, and Bathyclupeidae), slightly differed between NJ/ML and BI tree topologies. In clade-Ⅲ, the relationships among Howellidae, Epigonidae, and Acropomatidae were strongly supported.

The goldeye rockfish, Sebastes thompsoni (Jordan et Hubbs, 1925), is known as a typical cold-water species, occurring from southern Hokkaido to Kagoshima. In the presently reported study, a specimen was collected from the local fishery catch off Keelung, northern Taiwan, which represents the first specimen-based record of the genus in Taiwan. Moreover, the new record of Sebastes thompsoni in Taiwan represented the southernmost distribution of the cold-water genus Sebastes in the Northern Hemisphere. [ABSTRACT FROM AUTHOR]

Tomato spotted wilt virus (TSWV; Genus Orthotospovirus: Family Tospoviridae) is one of the most destructive viruses affecting a wide range of horticultural crops on a worldwide basis. In 2015 and 2016, 171 leaf and fruit samples from tomato (Solanum lycopersicum) plants with viral symptoms were collected from the fields in various regions of Iran. ELISA test revealed that the samples were infected by TSWV. The results of RT-PCR showed that the expected DNA fragments of about 819 bp in length were amplified using a pair of universal primer corresponding to the RNA polymerase gene and DNA fragments of ca 777 bp and 724 bp in length were amplified using specific primers that have been designed based on the nucleocapsid (N) and non-structural (NSs) genes, respectively. The amplified fragments were cloned into pTG19-T and sequenced. Sequence comparisons with those available in the GenBank showed that the sequences belong to TSWV. The high nucleotide identity and similarities of new sequences based on the L, N, and NSs genes showed that minor evolutionary differences exist amongst the isolates. The phylogenetic tree grouped all isolates six clades based on N and NSs genes. Phylogenetic analysis showed that the Iranian isolates were composed a new distinct clade based on a part of polymerase, N and NSs genes. To our knowledge, this is the first detailed study on molecular characterization and genetic diversity of TSWV isolates from tomato in Iran that could be known as new clade of TSWV isolates.

Abstract Background In phylogenetic reconstruction the result is a tree where all taxa are leaves and internal nodes are hypothetical ancestors. In a live phylogeny, both ancestral and living taxa may coexist, leading to a tree where internal nodes may be living taxa. The well-known Neighbor-Joining heuristic is largely used for phylogenetic reconstruction. Results We present Live Neighbor-Joining, a heuristic for building a live phylogeny. We have investigated Live Neighbor-Joining on datasets of viral genomes, a plausible scenario for its application, which allowed the construction of alternative hypothesis for the relationships among virus that embrace both ancestral and descending taxa. We also applied Live Neighbor-Joining on a set of bacterial genomes and to sets of images and texts. Non-biological data may be better explored visually when their relationship in terms of content similarity is represented by means of a phylogeny. Conclusion Our experiments have shown interesting alternative phylogenetic hypothesis for RNA virus genomes, bacterial genomes and alternative relationships among images and texts, illustrating a wide range of scenarios where Live Neighbor-Joining may be used.

Morphological variations among geographic and can be identified as different species. However, a lot of studies proved that morphological variations are also common in conspecific individuals. Therefore, precise identification using additional characters is vital, such as using a molecular marker. Here, we characterized Batanghari, Tambago, Orange, and Mandiangin gourami strains using the cytochrome b gene to evaluate their taxonomic status. Partial sequences of cytochrome b gene were sequenced for 40 individuals. Taxonomic status was checked for giant gourami sequences available in GenBank. Kimura 2-Parameter genetic distances were calculated in MEGA6 software. Haplotype and nucleotide diversity within population and Φst-value among populations were estimated in Arlequin software. Phylogenetic relationship was reconstructed using the neighbor-joining method in MEGA6 software based on Kimura 2-parameter model with 1000 pseudobootstraps. Taxonomic identification results in 99% sequences homology to Osphronemus goramy sequences (accession number KU984978.1 and AY763768.1), means that all strains belong to single species. Low genetic distances, medium haplotype and low-level nucleotide diversity were observed among strains. Pairwise Φst-comparison indicates no genetic differences among Sumatera strain, whereas strong genetic structures observed between Sumatera and Mandiangin strains. The phylogenetic tree showed that Mandiangin formed separate subclades from other strains with bootstraps value of 100%. This finding has important implication for breeding sciences and efforts.

In the post-genomic era, researchers are able to obtain bioinformatically processed high-quality publication-ready whole genome data for many individuals in a population from next generation sequencing companies due to the reduction in the cost of sequencing and analysis. Such genotype data is typically presented in the Variant Call Format (VCF) and there is no simple software available that directly uses this data format to construct the phylogeny of populations in a short time. To address this limitation, we have developed a user-friendly software, VCF2PopTree that uses genome-wide SNPs to construct and display phylogenetic trees in seconds to minutes. It also produces pairwise-diversity matrix in MEGA and PHYLIP file formats as well as trees in the Newick format which could be directly used by other popular phylogenetic software programs. Molecular signatures of Plesiomonas shigelloides strain specific to pathogenic and nonpathogenic variants are not well established till present. There is a need for intra-species barcoding of P. shigelloides to aid infection control. This study aims at characterizing and assessing intra-species diversity and abundance of P. shigelloides isolated from three freshwaters in the Eastern Cape Province. The study used a Plesiomonas-specific PCR to characterize the isolates. Intra-species (dis)similarities were assessed using ERIC-PCR and (GTG)5-PCR techniques. The DNA fingerprints produced were electrophoresed, digitized, and documented via computer-assisted pattern analysis. The fingerprints were analyzed using neighbor-joining clustering (NJC) based on Euclidean similarity index. Results revealed 80%, 83.64%, and 80% of the water samples from Tyhume, Kat, and Kubusie rivers, respectively, positive for P. shigelloides isolation. The prevalence of P. shigelloides from sites ranged from 13.5% to 88.9%. NJC delineated 48 isolates to 8 clades (ERIC-fingerprints) and 34 isolates into 7 clades ((GTG)5-fingerprints). The relative abundance of unique strains ranged from 6.3% to 22.9% via the two methods. Both fingerprinting approaches have strain-differentiating potential for P. shigelloides, however ERIC-PCR possessed higher resolution (D = 37.46) advantage over (GTG)5-PCR (D = 29.64). In conclusion, the study achieved intra-species diversity and abundance of P. shigelloides from aquatic milieu and provide further opportunity for intra-species-specific barcoding.

Information on genetic diversity is essential to the characterization and utilization of germplasm. The genetic diversity of twenty-two sweet corn cultivars (seventeen open-pollinated varieties, OPV, and five hybrids, H) was investigated by applying simple sequence repeat markers. A total of 257 primers were tested, of which 160 were found to be usable in terms of high reproducibility for all the samples tested; 45 were polymorphic loci, of which 30 were used to assess the genetic diversity of sweet corn cultivars. We detected a total of 86 alleles using 30 microsatellite primers. The mean polymorphism was 82 %. The highest heterozygosity values (Ho = 0.20) were found in the PR030-Doce Flor da Serra and BR427 III OPVs, whereas the lowest values (0.14) were recorded in the MG161-Branco Doce and Doce Cubano OPVs. The polymorphism information content ranged from 0.19 (Umc2319) to 0.71 (Umc2205). The analysis of molecular variance revealed that most of the genetic variability was concentrated within the cultivars of sweet corn (75 %), with less variability between them (25 %). The consensus tree derived from the neighbor-joining (NJ) algorithm using 1,000 bootstrapping replicates revealed seven genetically different groups. Nei’s diversity values varied between 0.103 (Doce do Hawai × CNPH-1 cultivars) and 0.645 (Amarelo Doce × Lili cultivars), indicating a narrow genetic basis. The Lili hybrid was the most distant cultivar, as revealed by Principal Coordinates Analysis and the NJ tree. This study on genetic diversity will be useful for planning future studies on sweet corn genetic resources and can complement the breeding programs for this crop.

Objective. The detection of emerging and re-emerging arboviruses in mosquitoes from urban and rural areas, is fundamental for predict possible epidemic outbreaks in human populations. The Municipality of La Pintada (Antioquia), is characterized by the presence of dry tropical forest relicts, fishing, tourism, farms and mining. An entomological research was performed for explore the possible circulation of arboviruses of public health importance. Materials and methods. Mosquitoes were captured in urban and rural sites in February-April of 2012. The specimens were stored in liquid nitrogens tanks and were grouped using taxonomic keys for genera. RNA extraction from pools and generic/nested RT-PCR was performed for Flavivirus, Alphavirus, Orthobunyavirus (Group Bunyamwera) and Phlebovirus. Results. 1274 mosquitoes were collected, mainly belonging to Culex and Aedes genera. RNA extracts of 64 pools were tested by RT-PCR and one pool was positive for Alphavirus. Sequencing of the RT-PCR product and the analysis with sequences storage in GenBank designate the presence of Eastern equine encephalitis virus (EEEV). Conclusions. This is the first record of natural infection from EEEV in mosquitoes from La Pintada (Antioquia), an area with ecological elements that favor the emergence of emerging and re-emerging arboviruses of medical and veterinarian importance.

The neighbor-joining algorithm for phylogenetic inference (NJ) has been seen to have three specific properties when applied to distance matrices that contain an admixed taxon: (1) antecedence of clustering, in which the admixed taxon agglomerates with one of its source taxa before the two source taxa agglomerate with each other; (2) intermediacy of distances, in which the distance on an inferred NJ tree between an admixed taxon and either of its source taxa is smaller than the distance between the two source taxa; and (3) intermediacy of path lengths, in which the number of edges separating the admixed taxon and either of its source taxa is less than or equal to the number of edges between the source taxa. We examine the behavior of neighbor-joining on distance matrices containing an admixed group, investigating the occurrence of antecedence of clustering, intermediacy of distances, and intermediacy of path lengths. We first mathematically predict the frequency with which the properties are satisfied for a labeled unrooted binary tree selected uniformly at random in the absence of admixture. We then introduce a taxon constructed by a linear admixture of distances from two source taxa, examining three admixture scenarios by simulation: a model in which distance matrices are chosen at random, a model in which an admixed taxon is added to a set of taxa that reflect treelike evolution, and a model that introduces a perturbation of the treelike scenario. In contrast to previous conjectures, we observe that the three properties are sometimes violated by distance matrices that include an admixed taxon. However, we also find that they are satisfied more often than is expected by chance when the distance matrix contains an admixed taxon, especially when evolution among the non-admixed taxa is treelike. The results contribute to a deeper understanding of the nature of evolutionary trees constructed from data that do not necessarily reflect a treelike evolutionary process. [ABSTRACT FROM AUTHOR]

The occurrence of Suidasia medanensis (= S. pontifica) mites in Malaysian house dust was first reported in 1984. The taxonomy of this storage mite is, however, quite confusing. Therefore, we need an accurate identification to resolve morphological problems due to its minute size and some overlapping characters between species. The purpose of this study was to demonstrate the application of partial mitochondrial cytochrome c oxidase subunit I (COI) sequences for the identification of S. medanensis by PCR. Identity of the mite was first determined by observing morphological characters under a light microscope. Genomic DNA of S. medanensis mites was successfully extracted prior to PCR and DNA sequencing using COI universal primers. The length of the COI sequences obtained was 378 bp. BLAST analysis of amplicon sequences showed that local S. medanensis COI region had 99% maximum identity with S. medanensis nucleotide sequence (AY525568) available in the GenBank. As the phylogenetic tree generated indicated, COI sequences from this study were clustered with S. medanensis from Korea and the UK in one major clade, supported with high bootstrap value (> 85%). Results of the phylogenetic analysis of this COI gene were congruent with the morphological identification and provided strong support for a single clade of local S. medanensis. The phylogenetic relationships between fossil hominin taxa have been a contentious topic for decades. Recent discoveries of new taxa, rather than resolving the issue, have only further confused it. Compounding this problem are the limitations of some of the tools frequently used by paleoanthropologists to analyze these relationships. Most commonly, phylogenetic questions are investigated using analytical methods such as maximum parsimony and Bayesian analysis. While these are useful analytical tools, these tree-building methods can have limitations when investigating taxa that may have complex evolutionary histories. Exploratory data analysis can provide information about patterns in a dataset that are obscured by tree-based methods. These patterns include phylogenetic signal conflict, which is not depicted in tree-based methods. Signal conflict can have a number of sources, including methodological issues with character choice, taxonomic issues, homoplasy, and gene flow between taxa. In this study, an exploratory data analysis of fossil hominin morphological data is conducted using the tree-based analytical method neighbor-joining and the network-based analytical method neighbor-net with the goal of visualizing phylogenetic signal conflict within a hominin morphological data set. The data set is divided into cranial regions, and each cranial region is analyzed individually to investigate which regions of the skull contain the highest levels of signal conflict. Results of this analysis show that conflicting phylogenetic signals are present in the hominin fossil record during the relatively speciose period between 3 and 1 Ma, and they also indicate that levels of signal conflict vary by cranial region. Possible sources of these conflicting signals are then explored. Exploratory data analyses such as this can be a useful tool in generating phylogenetic hypotheses and in refining character choice. Morphological variations among geographic and can be identified as different species. However, a lot of studies proved that morphological variations are also common in conspecific individuals. Therefore, precise identification using additional characters is vital, such as using a molecular marker. Here, we characterized Batanghari, Tambago, Orange, and Mandiangin gourami strains using the cytochrome b gene to evaluate their taxonomic status. Partial sequences of cytochrome b gene were sequenced for 40 individuals. Taxonomic status was checked for giant gourami sequences available in GenBank. Kimura 2-Parameter genetic distances were calculated in MEGA6 software. Haplotype and nucleotide diversity within population and Φst-value among populations were estimated in Arlequin software. Phylogenetic relationship was reconstructed using the neighbor-joining method in MEGA6 software based on Kimura 2-parameter model with 1000 pseudobootstraps. Taxonomic identification results in 99% sequences homology to Osphronemus goramy sequences (accession number KU984978.1 and AY763768.1), means that all strains belong to single species. Low genetic distances, medium haplotype and low-level nucleotide diversity were observed among strains. Pairwise Φst-comparison indicates no genetic differences among Sumatera strain, whereas strong genetic structures observed between Sumatera and Mandiangin strains. The phylogenetic tree showed that Mandiangin formed separate subclades from other strains with bootstraps value of 100%. This finding has important implication for breeding sciences and efforts. This review is a short introduction to phylogenetic analysis. Phylogenetic analysis allows comprehensive understanding of the origin and evolution of species. Generally, it is possible to construct the phylogenetic trees according to different features and characters (e.g. morphological and anatomical characters, RAPD patterns, FISH patterns, sequences of DNA/RNA and amino acid sequences). The DNA sequences are preferable for phylogenetic analyses of closely related species. On the other hand, the amino acid sequences are used for phylogenetic analyses of more distant relationships. The sequences can be analysed using many computer programs. The methods most often used for phylogenetic analyses are neighbor-joining (NJ), maximum parsimony (MP), maximum likelihood (ML) and Bayesian inference.

The balanced minimal evolution (BME) method of creating phylogenetic trees can be formulated as a linear programming problem, minimizing an inner product over the vertices of the BME polytope. In this paper we undertake the project of describing the facets of this polytope. We classify and identify the combinatorial structure and geometry (facet inequalities) of all the facets in dimensions up to five, and classify even more facets in all dimensions. A full set of facet inequalities would allow a full implementation of the simplex method for finding the BME tree-although there are reasons to think this an unreachable goal. However, our results provide the crucial first steps for a more likely-to-be-successful program: finding efficient relaxations of the BME polytope. [ABSTRACT FROM AUTHOR]

Phylogenetic relationships of Indian Citron ( Citrus medica L.) with other important Citrus species have been inferred through sequence analyses of rbcL and matK gene region of chloroplast DNA. The study was based on 23 accessions of Citrus genotypes representing 15 taxa of Indian Citrus, collected from wild, semi-wild, and domesticated stocks. The phylogeny was inferred using the maximum parsimony (MP) and neighbor-joining (NJ) methods. Both MP and NJ trees separated all the 23 accessions of Citrus into five distinct clusters. The chloroplast DNA (cpDNA) analysis based on rbcL and matK sequence data carried out in Indian taxa of Citrus was useful in differentiating all the true species and species/varieties of probable hybrid origin in distinct clusters or groups. Sequence analysis based on rbcL and matK gene provided unambiguous identification and disposition of true species like C. maxima, C. medica, C. reticulata, and related hybrids/cultivars. The separation of C. maxima, C. medica, and C . reticulata in distinct clusters or sub-clusters supports their distinctiveness as the basic species of edible Citrus. However, the cpDNA sequence analysis of rbcL and matK gene could not find any clear cut differentiation between subgenera Citrus and Papeda as proposed in Swingle's system of classification. The classification of order Nostocales (Cyanobacteria) and inter relationships of morphologically similar taxa is still debatable due to ever changing morphological features. No attempt has been made to improve the morphological taxonomy despite the fact that it is the morphology that represents the totality of genes. To test the validity of morphological taxonomy and fine tune the phylogenetic relationships within the order Nostocales a new weighted morphology approach was applied by using 76 isolates and their 16S rRNA gene sequences. Further, the study was extended with morphological data set of the remaining 232 taxa for which no molecular data are yet available. Trichome aggregation, heterocyst shape, and akinete shape are suggested as important and stable features for identification. At 30 % weight assignment to the selected morphological characters, morphological taxonomy found 36 % compatible with 16S tree. Adding weight to the morphological characters considerably improved the congruence between the morphology and 16S rRNA-based phylogenetic trees of the order Nostocales. When the weighting procedure was extended to all the Nostocalean members irrespective of molecular data availability, it was found that Nostoc sphaericum and Nostoc microscopicum closely assembled in a single clade. Closer arrangement of Aulosira and Nodularia represent the subfamily aulosirae (Bornet and Flahault Ann Sci Nat Bot 7:223-224, ) while taxonomic affiliation of Cylindrospermum with Nostoc, Anabaena, and Raphidiopsis representing the subfamily anabaenae (Bornet and Flahault Ann Sci Nat Bot 7:223-224, ) was resolved. Several algorithms and software have been developed for inferring phylogenetic trees. However, there exist some biological phenomena such as hybridization, recombination, or horizontal gene transfer which cannot be represented by a tree topology. We need to use phylogenetic networks to adequately represent these important evolutionary mechanisms. In this article, we present a new efficient heuristic algorithm for inferring hybridization networks from evolutionary distance matrices between species. The famous Neighbor-Joining concept and the least-squares criterion are used for building networks. At each step of the algorithm, before joining two given nodes, we check if a hybridization event could be related to one of them or to both of them. The proposed algorithm finds the exact tree solution when the considered distance matrix is a tree metric (i.e. it is representable by a unique phylogenetic tree). It also provides very good hybrids recovery rates for large trees (with 32 and 64 leaves in our simulations) for both distance and sequence types of data. Distance-based phylogenetic algorithms attempt to solve the NP-hard least-squares phylogeny problem by mapping an arbitrary dissimilarity map representing biological data to a tree metric. The set of all dissimilarity maps is a Euclidean space properly containing the space of all tree metrics as a polyhedral fan. Outputs of distance-based tree reconstruction algorithms such as UPGMA and neighbor-joining are points in the maximal cones in the fan. Tree metrics with polytomies lie at the intersections of maximal cones. A phylogenetic algorithm divides the space of all dissimilarity maps into regions based upon which combinatorial tree is reconstructed by the algorithm. Comparison of phylogenetic methods can be done by comparing the geometry of these regions. We use polyhedral geometry to compare the local nature of the subdivisions induced by least-squares phylogeny, UPGMA, and neighbor-joining when the true tree has a single polytomy with exactly four neighbors. An area of endemism is defined by the spatial congruence among two or more species with distributions that are limited by barriers. In this study, we explored and discussed the use of the network analysis method (NAM) and neighbor-joining (NJ) to analyze the areas of endemism of Quercus sect. Lobatae (red oak species) in Mexico and Central America. We compared the NAM and NJ with other methods commonly used in biogeographic studies to show the advantages of these new approaches and to identify the shortcomings of other approaches. The NAM used in this study is based on notions of centrality measures, such as betweenness. We incorporated the strength of the ties within the internal networks through p-cores and aggregate constraints in iterative analyses. The NAM based on betweenness is ideal for recognizing completely allopatric areas of endemism. The iterative NAMs increase the number of possible areas of endemism because they minimize the effect of minimal overlap, and the p-core is efficient at identifying the closest relationships among species in the cases in which betweenness is not informative. The number of areas of endemism increases when the sympatry matrix minimizes the dispersal effect and the sample effort is maximized, allowing the identification of the greatest number of these areas. The NJ method supports the idea that areas diverge among themselves in a differential way; the long branches correspond to zones with high speciation rates and complex histories (biotic and tectonic), and the short branches correspond to zones with low speciation rates and simple histories. In a classification scheme, NJ was capable of identifying the areas that are considered biotically complex because of their high speciation rates. The results obtained with the NAM and NJ showed that the physiographic regions of Mexico are not natural units and that many of them are composed of at least two different biotic components. Geometric morphometric techniques allow for the direct quantification and analysis of variation in biological shape and have been used in studies in systematic biology. However, these techniques have not been used for species discrimination in the gastropod genus Conus, a major taxon of significant tropical reef predators recognized for their peptide-based toxins. Here, we used landmark digitization and analysis to show that five species commonly studied for their conotoxins - Conus consors, Conus miles, Conus stercusmuscarum, Conus striatus, and Conus textile - can be effectively distinguished from each other by their shape, as manifested in the results of a principal components analysis (PCA) and the generated thin-plate splines. Two piscivorous species, C. stercusmuscarum and C. striatus, show clear overlaps in the PCA plot, although each taxon clusters within itself, as does each of the others. The loadings on the first two principal components show that the forms of the shells' aperture and spire are particularly important for discrimination. Phylogenetic analysis using neighbour-joining methods shows that group separations are comparable with published phylogenetic schemes based on molecular data and feeding mode (i.e. piscivory, vermivory, molluscivory). The results of this study establish the utility of geometric morphometric methods in capturing the interspecific differences in shell form in the genus Conus. Abstract: Phylogenetic tree construction has received much attention recently due to the availability of vast biological data. In this study, we provide a three step method to build phylogenetic trees. Firstly, a density-based clustering algorithm is used to provide clusters of the population at hand using the distance matrix which shows the distances of the species. Secondly, a phylogenetic tree for each cluster is constructed by using the neighbor-joining (NJ) algorithm and finally, the roots of the small phylogenetic trees are connected again by the NJ algorithm to form one large phylogenetic tree. To our knowledge, this is the first method for building phylogenetic trees that uses clustering prior to forming the tree. As such, it provides independent phylogenetic tree formation within each cluster as the second step, hence is suitable for parallel/distributed processing, enabling fast processing of very large biological data sets. The proposed method, clustered neighbor-joining (CNJ) is applied to 145 samples from the Y-DNA Haplogroup G. Distances between male samples are the variation in their set of Y-chromosomal short tandem repeat (STR) values. We show that the clustering method we use is superior to other clustering methods as applied to Y-DNA data and also independent, fast distributed construction of phylogenetic trees is possible with this method.
