Context. Researchers have been accumulating information concerning the locations of genes and quantitative trait loci (QTLs) in cultivated oat (Avena sativa L.) for more than 100 years. Aims. The aim of this work was to create an inventory of genes and QTLs found in cultivated hexaploid oat and produce tools to make this resource more useful. Methods. By using the positions of perfectly matched, single nucleotide polymorphism markers, each centimorgan (cM) location along the consensus map was assigned to a location on the OT3098 v2 physical map found on the GrainGenes database website (https://wheat.pw.usda.gov/jb/?data=/ggds/oat-ot3098v2-pepsico). This information was then used to assign physical locations to the genes and QTLs in the inventory, where possible. Key results. A table comparing the major genetic maps of hexaploid oats to each other, to the 2018 oat consensus map, and to physical chromosomes was produced. Genome browser tracks aligning the consensus map regions and the locations of the genes and QTLs to OT3098 v2 were added to GrainGenes. Conclusions. Many oat genes and QTLs identified using genetic mapping could be assigned positions on physical oat chromosomes. However, many of these assigned regions are quite long, owing to the presence of large areas of reduced recombination. Specific examples of identified patterns of recombination between the genetic and physical maps and validated gene and QTL locations are discussed. Implications. These resources will assist researchers performing comparative genetic and physical mapping in oat.

Introduction: Camellia anthracnose is caused by multiple Colletotrichum species, resulting in severe yield losses of oil-tea Camellia. Colletotrichum fructicola is one of the major anthracnose pathogens of oil-tea Camellia worldwide. However, developing unique molecular markers for the rapid and accurate detection of Colletotrichum fructicola from diverse Colletotrichum species, as well as early monitoring and effective control of the disease, remains largely unexplored. Methods: C. fructicola-specific genes were obtained using a BLAST search of the sequences of predicted genes in C. fructicola against the genome sequences of Colletotrichum fungal pathogens. In this study, Colletotrichum fructicola- specific molecular markers were developed for rapid and accurate detection of C. fructicola among Camellia anthracnose causing fungal pathogens. Results: Using genomic DNA-based end-point PCR and qPCR, three C. fructicola-specific genes with the ability to distinguish C. fructicola from other oil-tea Camellia anthracnose-related Colletotrichum species, including Colletotrichum camelliae, Colletotrichum gloeosporioides, and Colletotrichum siamense, and oil-tea Camellia fungal pathogens belonging to the genus Neopestalotiopsis, Pestalotiopsis, and Alternaria, were validated as molecular markers. In addition, these three molecular markers were highly sensitive to detecting C. fructicola using DNA extracted fromthe inoculated leaves of oil-tea Camellia. Discussion: These findings enable us to rapidly and uniquely detect the Camellia anthracnose disease caused by Colletotrichum fructicola, which will equip farmers with an effective tool for monitoring Camellia anthracnose disease in the field and taking timely control measurements in advance. This study aimed for a better understanding of the niche specification of bacteria carrying the tfd-genes for aerobic 2,4-dichlorphenoxyacetic acid (2,4-D) degradation in the rice paddy ecosystem. To achieve this, a dedicated microcosm experiment was set up to mimic the rice paddy system, with and without 2,4-D addition, allowing spatial sampling of the different rice paddy compartments and niches, i.e., the main anaerobic bulk soil and the aerobic surface water, surface soil, root surface and rhizosphere compartments. No effect of 2,4-D on the growth and morphology of the rice plant was noted. 2,4-D removal was faster in the upper soil layers compared to the deeper layers and was more rapid after the second 2,4-D addition compared to the first. Moreover, higher relative abundances of the 2,4-D catabolic gene tfdA and of the mobile genetic elements IncP-1 and IS1071 reported to carry the tfd-genes, were observed in surface water and surface soil when 2,4-D was added. tfdA was also detected in the root surface and rhizosphere compartment but without response to 2,4-D addition. While analysis of the bacterial community composition using high-throughput 16S rRNA gene amplicon sequencing did not reveal expected tfd-carrying taxa, subtle community changes linked with 2,4-D treatment and the presence of the plant were observed. These findings suggest (i) that the surface soil and surface water are the primary and most favorable compartements/niches for tfdmediated aerobic 2,4-D biodegradation and (ii) that the community structure in the 2,4-D treated rice paddy ecosystem is determined by a niche-dependent complex interplay between the effects of the plant and of 2,4-D. Introduction: Gluten quality is one of the most important traits of the common wheat (Triticum aestivum L.). In Chinese wheat production, Yannong series cultivars/derivative lines possess unique characteristics and play an important role in both yield and quality contribution. Methods: To dissect their genetic basis of the gluten quality, in this study, allelic variations of high-molecular-weight glutenin subunit (HMW-GS) and lowmolecular- weight glutenin subunit (LMW-GS) in 30 Yannong series wheat cultivars/derivative lines and three check cultivars were evaluated using the allele-specific molecular markers, and six crucial quality indexes were also further measured and analyzed. Results: The results demonstrated that the frequencies of HMW-GSs By8, Dx5 + Dy10 and Dx5 + Dy10 + Dy12 in these 30 genotypes and three check cultivars accounted for 87.9%, 24.2% and 9.1%, respectively. For the allelic variations of LMW-GSs, Glu-A3a, Glu-A3b, Glu-A3c, Glu-A3f, and Glu-A3g were identified in 18, 9, 13, 11, and 2 genotypes, respectively; Glu-B3d, Glu-B3g and Glu-B3f were identified in 13, 23 and 4 genotypes, respectively. Notably, Yannong 999, containing By8 + Dx5 + Dy10, and Jinan 17 containing By8 + Dy12 both meet the national standard for high-quality wheat and belong to the category of first-class high-quality strong gluten wheat. ttarakhand has a rich plant biodiversity, many of which have high medicinal properties. Medicinal plants have been used against insects, diseases, and herbivorous mammals through the production of chemical compounds. Various reasons like overexploitation, overgrazing, unsustainable development, etc. lead to their extinction and make them threatened species. The International Union for Conservation of Nature (IUCN) was established to prioritize species conservation, assess threat status, and develop suitable strategies due to the vast diversity of species. The genetic diversity of these threatened species can be determined using various markers. Molecular marker technology aids in analyzing genetic diversity, population structure, and species adaptation, enabling conservation measures and assessing genetic stability in conserved species. In this article, we have reviewed the genetic diversity of six threatened plants of Uttarakhand (Picrorhiza kurroa, Aconitum heterophyllum, Nardostachys jatamansi, Dactylorhiza hatagirea, Zanthoxylum armatum, Saussurea costus) in India as well as in other countries. A review highlighting the use of recent molecular markers like ISSR, SSR, RAPD, etc. to determine genetic diversity. Most of the medicinal plants show diversity less than 0.5, which indicates that the plants are at extreme risk of extinction. The diversity is calculated based on polymorphism percentage. The analysis of genetic diversity between species using ISSR, nextgeneration sequencing, AFLP, and microsatellite markers reveals low genetic diversity in A. heterophyllum, P. kurroa, N. jatamansi, Z. armatum, D. hatagirea, and S. costus. Background: Lung cancer is a leading cause of cancer deaths in the United States. An increasing understanding of relevant non-small cell lung cancer (NSCLC) biomarkers has led to the recent development of molecular-targeted therapies and immune checkpoint inhibitors that have revolutionized treatment for patients with advanced and metastatic disease. The purpose of this review is to provide surgeons with a state-of-the-art understanding of the current medical and surgical treatment trends and their implications in the future of management of NSCLC. Materials and Methods: A systematic search of PubMed was conducted to identify English language articles published between January 2010 and March 2024 focusing on molecular markers, tumor targeting, and immunotherapy in the diagnosis and treatment of NSCLC. Case series, observational studies, randomized trials, guidelines, narrative reviews, systematic reviews, and meta-analyses were included. Results: There is now increasing data to suggest that molecular-targeted therapies and immune therapies have a role in the neoadjuvant setting. Advances in intraoperative imaging allow surgeons to perform increasingly parenchymal-sparing lung resections without compromising tumor margins. Liquid biopsies can noninvasively detect targetable mutations in cancer cells and DNA from a blood draw, potentially allowing for earlier diagnosis, personalized therapy, and long-term monitoring for disease recurrence. Conclusions: The management of NSCLC has advanced dramatically in recent years fueled by a growing understanding of the cancer biology of NSCLC. Advances in medical therapies, surgical techniques, and diagnostic and surveillance modalities continue to evolve but have already impacted current treatment strategies for NSCLC, which are encompassed in this review. Worldwide, breast cancer (BC) is one of the most common cancers in women and is responsible for the highest number of cancer-related deaths among women, with a special clinical behavior and therapy response. Triple-negative breast cancer (TNBC) is seen as a highly invasive BC, characterized by a short survival, higher mortality, recurrence, and metastasis when it is compared to the other BC subtypes. The molecular subtyping of TNBC based on mRNA expression levels does not accurately reflect protein expression levels, which impacts targeted therapy effectiveness and prognostic predictions. Most TNBC cases exhibit a high frequency of homologous recombination (HR) DNA repair deficiency (HRD) signatures and are associated with a complex genomic profile. Biomarker research in TNBC includes investigating genetic mutations, gene expression patterns, immune system-related markers, and other factors that can provide valuable information for diagnosis, treatment selection, and patient outcomes. Additionally, these biomarkers are often crucial in the development of personalized and precision medicine approaches, where treatments are customized to each patient's unique characteristics. This ongoing research is essential for improving the management and outcomes of TNBC, which is a challenging and heterogeneous form of breast cancer. The findings of this research have practical implications for refining treatment strategies, particularly in selecting appropriate systemic therapies and integrating traditional treatment modalities like surgery and radiotherapy into comprehensive care plans for TNBC patients. Rich nutrients, climate resilience, and the economic importance of millets are believed to ensure food security for future generations. Millets have the habit of growing against abiotic stresses (particularly drought stress). Millets show much better climate resilience and nutrient supplementation properties compared to other major cereals. Understanding the molecular mechanisms of genes that respond to stresses and nutrient transport will help understand the tolerance mechanism and improve against both stresses. Genome sequences are currently available for two major (sorghum and pearl millet) and eight minor millets (foxtail millet, finger millet, kodo millet, barnyard millet, proso millet, job's tear, fonio millet, and tef). Five minor millets (little millet, kodo millet, brown top millet, guinea millet, and raishan) do not have genome sequences to date. Transcriptome studies help to identify differentially expressed genes (DEGs), mine genes induced in a particular stress and develop several molecular markers for all plants, including millets. Some millets have reports on transcriptome datasets for plants exposed to various biotic and abiotic stresses and for nutritional traits. Unfortunately, the transcriptome datasets of millets have not been adequately leveraged to explore genes associated with traits such as climate resilience, nutrient enrichment, and crop improvement. This underutilization stems from a lack of high-resolution studies and limited exploration within the field. As a result, the potential insights and genetic understanding offered by these datasets remain largely untapped. Through this review, we plan to elucidate the current status of transcriptome resources on millets and draw future insights on the utilization of these resources. New-generation molecular approaches and methods are currently being developed to accurately identify species and establish species boundaries. Various approaches to species delimitation are utilized to evaluate the species richness of poorly studied and highly diverse taxa. DNA barcoding has proven to be a powerful tool for species identification and delimitation. While DNA barcoding studies have been conducted in the family Heteroderidae, there has been a lack of research on species delimitation. Therefore, in 2024, a study was undertaken at the University of Limpopo to compare species delimitation analyses within the Meloidogyne genus based on the cytochrome c oxidase I (COI) region. In this study, ASAP species delimitation approaches were employed. A total of 73 sequences from South Africa were utilised (GenBank), representing four species (Meloidogyne sp, M. incognita, M. javanica, and M. enterolobii). The phylogenetic analyses grouped all the species into two major clades, with M. enterolobii being distinctly separate. In conclusion, the ASAP results showed no significant differences among the species. Therefore, the COI marker is not a suitable marker for Meloidogyne species. [ABSTRACT FROM AUTHOR]

Identification of Meloidogyne species is difficult using classical techniques alone, as some species have similar characteristics. Meloidogyne incognita is a plant-parasitic nematode that is one of the four most common species worldwide and has numerous hosts, including tomato (Solanum lycopersicum L.). This nematode is regarded as the most significant contributing factor to the reduction in tomato yield. Therefore, the present investigation was conducted in 2024 at the University of Limpopo to identify M. incognita. The COI mtDNA was sequenced and amplified from female nematodes, following which the blast result showed that the South African population exhibited a high similarity (100% identity) to those populations studied in China (MH743221 and MH743220). Utilizing the Maximum Likelihood method for phylogenetic analysis, it was demonstrated that our population and the other populations of M. incognita form a robust clade (87% bootstrap values). The decline in the yield of tomato (Solanum lycopersicum L.) is largely attributed to the prevalence of nematodes belonging to the Meloidogyne species, commonly known as root-knot nematodes. The Meloidogyne species of nematodes are regarded as the most significant contributing factor to the reduction in tomato yield. Therefore, the present investigation was conducted in 2023 at the University of Limpopo to reveal that Meloidogyne javanica (Treub) Chitwood was the identified cause of the nematode. The ITS rDNA was sequenced and amplified from female nematodes, following which the blast result showed that the South African population exhibited a high similarity (99% identity) to those populations studied in the United States (AF387094 and U96305) and China (AY438555). A comparison to the USA population (AF387094), revealed four nucleotide differences. Utilizing the maximum likelihood method for phylogenetic analysis, it was demonstrated that our population and the other populations of M. javanica form a robust clade (91% bootstrap values). Spring bread wheat (Triticum aestivum) is a major crop in Russia and in Kazakhstan. The rust pathogens, leaf rust caused by the fungus Puccinia triticina, stem rust incited by P. graminis and yellow rust caused by P. striiformis, are the significant biotic factors affecting wheat production. In this study, 40 new promising spring wheat genotypes from the Kazakhstan-Siberia Network for Spring Wheat Improvement (KASIB) were tested for resistance to leaf, stem and yellow rust at the seedling stage, and for identification of rust resistance genes using molecular markers. In addition, the collection was tested for leaf rust resistance and grain yields in the South Urals agroclimatic zone of Russia in 2023. As a result, 16 accessions with seedling resistance to leaf rust, 21 to stem rust and 4 to yellow rust were identified. Three breeding accessions were resistant to all rust species, and nine to P. triticina and P. graminis. Wheat accessions resistant to leaf rust at the seedling stage were also resistant in the field. Molecular analysis showed the presence of cataloged resistance genes, Lr1, Lr3a, Lr9, Lr10, Lr19, Lr20, Lr24, Lr26, Sr15, Sr24, Sr25, Sr31, Sr38, Yr9 and Yr18; uncatalogued genes Lr6Agi1 and Lr6Agi2 from Thinopyrum intermedium and LrAsp from Aegilops speltoides; and 1AL.1RS translocation. The current analysis showed an increase in leaf and stem rust resistance of new KASIB genotypes and their genetic diversity due to the inclusion of alien genetic material in breeding. Yellow rust, caused by Puccinia striiformis Westend. f. sp. tritici Erikss. (Pst), is one of the most damaging wheat diseases because of their widespread distribution and ability to produce new races that can attack cultivars that were previously resistant. In this study characterization of 48 wheat genotypes was done using 51 primers comprised of stripe rust gene-specific markers and found that WH730 and WH1142 possess the highest number of rust resistant genes while WH1263 bears the lowest Yr genes. These identified resistant Yr genes were exhibited at different frequencies. The resistant genes like, Yr6, Yr18, Yr46, Yr53 and Yr61 were absent in all the 48 studied wheat genotypes. Yr35 and Yr51 had the highest frequency (95.3 and 91.6%, respectively), while Yr16 related to xwmc177 and xwmc18 had lower frequencies (8.0 and 10.4%, respectively). Genetic diversity analysis using 61 molecular markers, and population structure analysis grouped the population into three clusters. Association study of morph-physiological traits showed that the marker xgdm160 was strongly associated with two traits i.e. days to anthesis and days to heading at P value 0.0031 and 0.0048 (P < 0.01), respectively, and showed the highest phenotypic variance (R2). Background: Early gastric cancer is treated endoscopically, but patients require surveillance due to the risk of metachronous gastric lesions (MGLs). Epigenetic alterations, particularly aberrant DNA methylation in genes, such as MIR124-3, MIR34b/c, NKX6-1, EMX1, MOS and CDO1, have been identified as promising biomarkers for MGL in Asian populations. We aimed to determine whether these changes could predict MGL risk in intermediate-risk Caucasian patients. Methods: This case–cohort study included 36 patients who developed MGL matched to 48 patients without evidence of MGL in the same time frame (controls). Multiplex quantitative methylation-specific PCR was performed using DNA extracted from the normal mucosa adjacent to the primary lesion. The overall risk of progression to MGL was assessed using Kaplan–Meier and Cox proportional hazards model analyses. Results: MIR124-3, MIR34b/c and NKX6-1 were successfully analyzed in 77 samples. MIR124-3 hypermethylation was detected in individuals who developed MGL (relative quantification 78.8 vs 50.5 in controls, p = 0.014), particularly in females and Helicobacter pylori-negative patients (p = 0.021 and p = 0.0079, respectively). This finding was further associated with a significantly greater risk for MGL development (aHR = 2.31, 95% CI 1.03–5.17, p = 0.042). Similarly, NKX6-1 was found to be hypermethylated in patients with synchronous lesions (relative quantification 7.9 vs 0.0 in controls, p = 0.0026). A molecular-based methylation model incorporating both genes was significantly associated with a threefold increased risk for MGL development (aHR = 3.10, 95% CI 1.07–8.95, p = 0.037). Conclusions: This preliminary study revealed an association between MIR124-3 and NKX6-1 hypermethylation and the development of MGL in a Western population. This study aimed to identify and evaluate the genetic diversity of olive trees in Jordan, a country located in the eastern Mediterranean, where olive domestication originated. For this purpose, a total of 386 olive trees were analyzed, including 338 collected from two surveys (JOCC-1 and JOCC-2) across seven regions, and 48 selected accessions from the Olive Germplasm Bank of Jordan (JGBOC). These trees underwent comprehensive phenotypic and molecular characterization using different tools. Significant differences inmorphological traits were detected among tested regions using the Chi-square test. Principal components analysis revealed that fruit color change and growth habit as the most discriminating traits, segregating the trees into two groups, with the first group including the KANABISI cultivar and the second group including the KFARI BALADI cultivar. Utilizing Kompetitive Allele Specific PCR assay, two sets of informative SNPs were used for the genetic diversity analysis. Cladograms were constructed using the maximum likelihood method, revealing a consistent pattern where two clades containing identical genotypes were observed to cluster with the KFARI BALADI or KANABISI. In addition, the SNP data was used to perform a comparative analysis with the Worldwide Olive Germplasm Bank of Co'rdoba, which revealed 73 unreported olive genotypes from Jordan. Genetic structure analyses using Discriminant Analysis of Principal Components (DAPC) identified four clusters with distinctive patterns of relatedness among 149 unique accessions, including 52 olive accessions from various Mediterranean countries (IOCC-3). ADMIXTURE analysis revealed four genetic clusters, consistentwith the clustering observed inDAPC and cladogram analysis, indicating a high level of genetic admixture among Jordanian olive germplasm. Background: Rye (Secale cereale L.) is the most widely used related species in wheat genetic breeding, and the introduction of its chromosome fragments into the wheat genome through distant hybridization is essential for enriching the genetic diversity of wheat. Rapid and accurate detection of rye chromatin in the wheat genome is important for distant hybridization. Simple sequence repeats (SSRs) are widely distributed in the genome, and SSRs of different species often exhibit species-specific characteristics. Results: In this study, genome-wide SSRs in rye were identified, and their characteristics were outlined. A total of 997,027 SSRs were selected, with a density of 115.97 SSRs/Mb on average. There was no significant difference in the number of SSRs on each chromosome. The number of SSRs on 2R was the highest (15.29%), and the number of SSRs on 1R was the lowest (13.02%). The number of SSRs on each chromosome is significantly correlated with chromosome length. The types of SSR motifs were abundant, and each type of SSR was distributed on 7 chromosomes of rye. The numbers of mononucleotide simple sequence repeats (MNRs), dinucleotide simple sequence repeats (DNRs), and trinucleotide simple sequence repeats (TNRs) were the greatest, accounting for 46.90%, 18.37%, and 22.64% of the total number, respectively. Among the MNRs, the number of G/C repeats and the number of 10 bp motifs were the greatest, accounting for 26.24% and 31.32% of the MNRs, respectively. Based on the SSR sequences, a total of 657 pairs of primers were designed. The PCR results showed that 119 pairs of these primers were rye-specific and could effectively detect rye chromatin in the wheat genome. Moreover, 86 pairs of the primers could also detect one or more specific rye chromosomes. Leaf rust (caused by Puccinia triticina Erikss., Pt) is a severe foliar disease of cultivated wheat worldwide. Severe development of the disease results in significant losses in seed yield and quality. Growing immune varieties is the most rational method for Pt control in terms of effectiveness and ecological safety. However, the gene pool of cultivated wheat is very narrow for seedling Pt effective resistance genes, which hampers breeding for this trait. One of the well-known methods to broaden genetic diversity for resistance is the introgression of highly effective genes from wild relatives into the genomes of cultivated wheat. The Aegilops L. species have been proven to be perfectly suited for this purpose. No gene for Pt resistance has been transferred to wheat from Aegilops biuncialis Vis. (Lorent's goatgrass) up to now. Previously, we selected eight accessions of the species from the VIR (N.I. Vavilov All-Russian Institute of Plant Genetic Resources) genebank that showed a perfect level of resistance to leaf rust. In this research, we studied the genetic control of resistance using hybridological, phytopathological, and molecular analyses. According to the F1–F3 hybrid evaluation results, each accession possesses one dominant gene for Pt resistance, and genes in different accessions are allelic or very tightly linked. Phytopathological test clone analysis showed that this gene is not identical to Lr9, Lr19, Lr24, Lr39, and Lr47, which are effective against Pt populations in some areas of Russia. This conclusion was partially supported by the results of the identification of DNA markers specific to these genes in bread wheat. Thus, we identified one dominant gene (temporarily symbolized as LrBi1) for effective seedling Pt resistance; it is recommended for introgression to cultivated wheat via interspecific hybridization. Preventing the widespread occurrence of stripe rust in wheat largely depends on the identification of new stripe rust resistance genes and the breeding of cultivars with durable resistance. In previous study, we reported 6E of wheat–tetraploid Thinopyrum elongatum 6E (6D) substitution line contains adult-stage stripe rust resistance genes. In this study, three novel wheat–tetraploid Th. elongatum translocation lines were generated from the offspring of a cross between common wheat and the 6E (6D) substitution line. Genomic in situ hybridization (GISH), fluorescence in situ hybridization chromosome painting (FISH painting), repetitive sequential FISH, and 55 K SNP analyses indicated that K227-48, K242-82, and K246-6 contained 42 chromosomes and were 6DL·6ES, 2DL·6EL, and 6DS·6EL translocation lines, respectively. The assessment of stripe rust resistance revealed that K227-48 was susceptible to a mixture of Pst races, whereas the 6EL lines K242-82 and K246-6 were highly resistance to stripe rust at the adult stage. Thus, this resistance was due to the chromosome arm 6EL of tetraploid Th. elongatum. The BC 2 F 7 generation of rye-wheat derivatives underwent a comprehensive analysis encompassing genetic variability, trait associations, multiple regressions, and principal component, with a focus on floral and yield attributes. The meticulously chosen stripe rust-resistant derivative lines underwent comprehensive evaluation, including an assessment of chromosomal abnormalities, fluorescence in situ hybridisation, and rye genome-specific molecular markers analysis. The statistical analysis substantiates that the derived population exhibits significant variations for all the examined traits. Positive correlations were observed with anther size, pollen viability, tiller number, thousand kernel weight, and grain yield. Multiple regression analysis reveals that anther size, pollen viability, tiller number, and thousand kernel weights emerge as pivotal contributors influencing grain yield. Moreover, the three principal components exhibit more than one eigen-value, thereby signifying their capacity to encapsulate the maximum variability within the dataset. Barley is indeed a versatile cereal crop, valued for its uses in food, animal feed, and increasingly in biofuel production. As interest grows in developing new barley genotypes that are better adapted to diverse environmental conditions and production systems, integrating agro-morphological evaluations with molecular marker analyses in barley breeding programs is essential for developing new genotypes. It is necessary to explore the genetic diversity of those germplasm to predicate their responses to targeted environments and regions. The current study explored the phenotypic and genotypic relations among Saudi advanced germplasm to facilitate the development of superior barley cultivars suitable for desert environments. Molecular microsatellites (SSR) markers revealed considerable wide genetic variation among Saudi germplasm and checks. Population structure analyses revealed four main groups. Those groups were validated using similarity analyses and coefficients. As well, principal components analysis (PCA) and heat map analyses separated the studied genotypes into four main groups. The improved Saudi germplasm, selected from the barley breeding program, revealed considerably wide genetic and phenotypic diversities, indicating the feasibility of selection to improve for semi-arid conditions. The improved line KSU-BR-C/G-2 had the highest grain yield and harvest index in the first season. Rihana/Lignee was followed by the KSU-BR-C/G-2 genotype, with a grain yield averaging 6734.07 (kg ha−1), in the first season. KSU-BR-88-29-10 yielded 20,000 kg ha−1 for biomass yield. In recent years, the integration of advances in biotechnology, genomic research, and the application of molecular markers with classical plant breeding methods has formed the basis of a multidisciplinary field called plant molecular breeding or genome-based plant breeding. This approach is widely used in breeding programs for various crops including sugar beet. The complete sequencing of the B. vulgaris genome provided a valuable tool for sugar beet genomics research. Additionally, advances in genome sequencing, the development of markers based on single nucleotide polymorphisms, and robotic methods for high-throughput genotyping have reduced the cost of genotypic evaluations for sugar beet. In Iran, the most damaging diseases affecting sugar beet include rhizomania, beet cyst nematode, root-knot nematode, and Rhizoctonia. Breeding for resistance to these diseases has been a significant focus. Over the past decades, researchers at the Iranian Sugar Beet Seed Institute and the University of Padua, Italy, have identified RAPD, SCAR, STS, and SNP molecular markers linked to resistance genes for these diseases using sugar beet mapping populations and other genotypes. In recent years, these selected markers have been used for molecular screening of thousands of single plants from various genotypes to determine the presence of the aforementioned resistance genes in breeding populations and commercial hybrids. Gastrochilus is an orchid genus containing about 70 species in tropical and subtropical Asia with high morphological diversity. The phylogenetic relationships among this genus have not been fully resolved, and the plastome evolution has not been investigated either. In this study, five plastomes of Gastrochilus were newly reported, and sixteen plastomes of Gastrochilus were used to conduct comparative and phylogenetic analyses. Our results showed that the Gastrochilus plastomes ranged from 146,183 to 148,666 bp, with a GC content of 36.7–36.9%. There were 120 genes annotated, consisting of 74 protein-coding genes, 38 tRNA genes, and 8 rRNA genes. No contraction and expansion of IR borders, gene rearrangements, or inversions were detected. Additionally, the repeat sequences and codon usage bias of Gastrochilus plastomes were highly conserved. Twenty hypervariable regions were selected as potential DNA barcodes. The phylogenetic relationships within Gastrochilus were well resolved based on the whole plastome, especially among main clades. The genus Hedysarum L. (Fabaceae) includes about 200 species of annual and perennial herbs distributed in Asia, Europe, North Africa, and North America. Many species of this genus are valuable medicinal, melliferous, and forage resources. In this review, we consider the taxonomic history of the genus Hedysarum, the chromosomal organization of the species from the sections Hedysarum and Multicaulia, as well as phylogenetic relationships between these sections. According to morphological, genetic, and phylogenetic data, the genus Hedysarum is divided into three main sections: Hedysarum (= syn. Gamotion), Multicaulia, and Stracheya. In species of this genus, two basic chromosome numbers, x = 7 (section Hedysarum) and x = 8 (sections Multicaulia and Stracheya), were determined. The systematic positions of some species within the sections are still uncertain due to their morphological similarities. The patterns of distribution of molecular chromosomal markers (45S rDNA, 5S rDNA, and different satellite DNAs) in karyotypes of various Hedysarum species made it possible to determine their ploidy status and also specify genomic relationships within the sections Hedysarum and Multicaulia. Blackleg disease, caused by Leptosphaeria spp. fungi, is one of the most important diseases of Brassica napus, responsible for severe yield losses worldwide. Blackleg resistance is controlled by major R genes and minor quantitative trait loci (QTL). Due to the high adaptation ability of the pathogen, R-mediated resistance can be easily broken, while the resistance mediated via QTL is believed to be more durable. Thus, the identification of novel molecular markers linked to blackleg resistance for B. napus breeding programs is essential. In this study, 183 doubled haploid (DH) rapeseed lines were assessed in field conditions for resistance to Leptosphaeria spp. Subsequently, DArTseq-based Genome-Wide Association Study (GWAS) was performed to identify molecular markers linked to blackleg resistance. A total of 133,764 markers (96,121 SilicoDArT and 37,643 SNP) were obtained. Finally, nine SilicoDArT and six SNP molecular markers were associated with plant resistance to Leptosphaeria spp. at the highest significance level, p < 0.001. Importantly, eleven of these fifteen markers were found within ten genes located on chromosomes A06, A07, A08, C02, C03, C06 and C08. Given the immune-related functions of the orthologues of these genes in Arabidopsis thaliana, the identified markers hold great promise for application in rapeseed breeding programs. The aim of this study was to investigate whether the sea acts as a geographical barrier to gene flow in Xylocopa frontalis. To achieve this, 90 female individuals from three geographic populations were analyzed. These populations were collected from the north coast of the state of São Paulo (Brazil) in mainland and insular areas. The genetic variability was assessed by sequencing two regions of the mitochondrial genome (COI and Cytb) and by genotyping 12 microsatellite loci. The results showed that there was no population genetic structure for both mitochondrial and nuclear markers, indicating a low rate of inbreeding. Rice blast caused by the pathogenic fungus Magnaporthe oryzae poses a significant threat to rice cultivation. The identification of robust resistance germplasm is crucial for breeding resistant varieties. In this study, we employed functional molecular markers for 10 rice blast resistance genes, namely Pi1, Pi2, Pi5, Pi9, Pia, Pid2, Pid3, Pigm, Pikh, and Pita, to assess blast resistance across 91 indica rice backbone varieties in South China. The results showed a spectrum of resistance levels ranging from highly resistant (HR) to highly susceptible (HS), with corresponding frequencies of 0, 19, 40, 27, 5, and 0, respectively. Yearly correlations in blast resistance genes among the 91 key indica rice progenitors revealed Pid2 (60.44%), Pia (50.55%), Pita (45.05%), Pi2 (32.97%), Pikh (4.4%), Pigm (2.2%), Pi9 (2.2%), and Pi1 (1.1%). Significant variations were observed in the distribution frequencies of these 10 resistance genes among these progenitors across different provinces. Furthermore, as the number of aggregated resistance genes increased, parental resistance levels correspondingly improved, though the efficacy of different gene combinations varied significantly. Solid mutant induction using specialized habituation and PBR (Plant bio-regulator) autotrophy-mediated suspension-based ISE system was the prime aim of present investigation. Based on survival of cell clumps after mutagen treatment, the probit analysis was calculated. The result revealed LD50 at 54.31 Gy in gamma, while for EMS (ethyl methanesulfonate), it was 0.1% for 3 h and 0.5% for 1 h. Based on embryogenesis efficiency, a dose rate of 100 Gy and 0.1% EMS for a 3-h exposure were selected for regeneration. As compared to control, significant decrease in the embryogenesis efficiency was recorded at 100 Gy (85.92%) with similar reduction trends in embryo production (79.49%), germination (13.43%), conversion (2.48%), establishment (15.78%) and acclimatization (60.92%). The growth-related parameters such as root and shoot length and number of leaves/regenerant were also significantly reduced to 67.29%, 30.19% and 5.03%, respectively, in the regenerated plants after gamma irradiation as compared to control. In the EMS treatment, at the dose rate of 0.1% for 3-h, the embryogenesis efficiency was reduced to 43.67% with similar diminution trends in embryo production (59.49%), germination (8.95%), conversion (1.94%), establishment (4.37%) and acclimatization (29.9%). The growth-related parameters in the EMS treatment, decreased to 91.00% (root length), 71.34% (shoot length) and 35.03% (no. of leaves). The molecular marker based varied amplifications confirmed the occurrence of mutations in both gamma and EMS induced M1 regenerants. Background: Saccharosydne procerus serves as a significant alternative host for parasitoids of the important rice pest, rice planthoppers. Rearing S. procerus on the water bamboo plants near rice field can provide a parasitic site for parasitic wasps during the idle period of rice fields, thereby stabilizing the number of parasitoids and suppressing the number of rice planthoppers in the field. However, limited understanding of genetic diversity of S. procerus restricts its application. Therefore, this study aims to analyze the genetic diversity of S. procerus in Hunan region. Methods: In this study, 16 geographical populations of the S. procerus from the Hunan region were used. After screening, ISSR primers were employed for polymorphism detection. POPGENE32 software was used for genetic diversity analysis, and UPGMA clustering was applied for statistical analysis of different geographical populations to generate an evolutionary tree. Results: Eleven ISSR primers were screened, resulting in the detection of 194 amplification locus, of which 126 were polymorphic. The average percentage of polymorphic locus was 64.95%. The mean Nei's gene diversity (H) was 0.2475, the mean Shannon's Information index (I) was 0.3708, and the Genetic diversity index among populations (Gst) was 0.3800. Cluster analysis identified three groups, with most populations concentrated in the second group, indicating no clear genetic structure. Extra virgin olive oil (EVOO) is a precious and healthy ingredient of Mediterranean cuisine. Due to its high nutritional value, the interest of consumers in the composition of EVOO is constantly increasing, making it a product particularly exposed to fraud. Therefore, there is a need to properly valorize high-quality EVOO and protect it from fraudulent manipulations to safeguard consumer choices. In our study, we used a straightforward and easy method to assess the molecular traceability of 28 commercial EVOO samples based on the use of SSR molecular markers. A lack of correspondence between the declared origin of the samples and the actual origin of the detected varieties was observed, suggesting possible adulteration. This result was supported by the identification of private alleles based on a large collection of national and international olive varieties and the search for them in the molecular profile of the analyzed samples. We demonstrated that the proposed method is a rapid and straightforward approach for identifying the composition of an oil sample and verifying the correspondence between the origin of olives declared on the label and that of the actual detected varieties, allowing the detection of possible adulterations. This study was aimed at developing a molecular genetic database that allows the certification of the pecan cultivars planted in Brazil, based on reference cultivars from the USA. We used a set of 10 nSSR and 10 cpSSR markers for cultivar identification and characterization. The database developed is an instrument for certification of cultivars, characterization of potential new cultivars, and selection of material for pecan breeding. The CertiBase database is composed of genotypes and haplotypes characterized for 40 reference pecan cultivars, while the CertiBase algorithm for plant identification is implemented in a user-friendly free software. Varietal certification of cultivars will bring more security to the entire production chain, in addition to enabling the characterization of the ancestry of potential new cultivars and establishment of breeding programs of pecan in Brazil. Endonasal endoscopic transsphenoidal surgery (TSS) and resection of pituitary adenomas are considered the gold standard treatment for Cushing disease (CD). Even with various recent advances in management, disease persistence and recurrence are common in these patients. The remission rate in the global population after surgery has been reported to vary widely from 64% to 93%. This study aims to determine the various clinical, biochemical, radiological, and histological factors that correlate with persistence and recurrence in patients with CD. This study also aims to understand the clinicopathological significance of EGFR-MAPK, NF-κB, and SHH pathway activation and to study the protein expression of activation markers of these pathways (i.e., c-Fos, c-Jun, GLI-1, pMEK, NR4A1, and p44) in functioning corticotroph pituitary adenomas. From January 2009 to September 2022, the clinical data of 167 patients who underwent surgical treatment (n = 174 surgeries) for CD with a median follow-up of 8.1 years (range, 1–13.29 years) were ambispectively analyzed. The preoperative clinical, biochemical, and radiological features, operative findings, postoperative clinical and biochemical data, and histopathological and molecular profiles were retrieved from the electronic medical records. The patients were followed up to assess their remission status. Among the 174 surgeries performed, 140 were primary surgeries, 22 were revision surgeries, 24 surgeries were for pediatric patients, and 12 surgeries were for patients with Nelson syndrome. In the primary surgery cohort, 74.3% were female, and the average age was 28.73 ± 10.15 years. Of the primary surgery cohort, 75% of the patients experienced remission compared with 47.4% after revision surgery. The remission rate for the pediatric patients was 55.5%. The postoperative day 1 plasma cortisol (P < 0.001; area under the curve, 0.8894; range, 0.8087–0.9701) and adrenocorticotropic hormone (P < 0.001; area under the curve, 0.9; range, 0.7386–1) levels were seen to be strong independent predictors of remission in the primary surgery cohort. The remission rate after endoscopic TSS was greater than that after microscopic TSS in patients undergoing primary surgery (81.08% vs. 57.14%; P = 0.008). The presence of adenoma on histopathological examination (HPE) was also a strong predictor of disease remission (P = 0.020). On stratifying by surgical approach and HPE, microscopically operated patients without histopathological evidence of adenoma had significantly higher odds of nonremission (odds ratio, 38.1; 95% confidence interval, 4.2–348.3) compared with endoscopically operated patients with adenoma found on HPE. A lower immunoreactivity score for NR4A1 was found to correlate with higher remission rates (P = 0.074). However, none of the molecular markers studied (i.e., c-Fos, c-Jun, GLI-1, pMEK, and p44) showed a significant correlation with the preoperative cortisol values. The remission rate after primary surgery is higher than that after revision surgery and is lower for pediatric patients than for adults. The postoperative day 1 plasma cortisol and adrenocorticotropic hormone levels are strong independent predictors of remission in the primary surgery cohort. An endoscopic approach with histopathological evidence of adenoma is associated with a higher remission rate; thus, endoscopy should be the approach of choice for these patients with the goal of identification of an adenoma on HPE. Climate change and the variable extreme weather conditions that today's agricultural producers are dealing with represent some of the most important issues in food production. Nowadays, weather patterns are increasingly unpredictable, characterized by frequent fluctuations in temperature, precipitation, and extreme weather events. As a result, there is an increasing demand for scientists to develop more resilient and tolerant crop cultivars. Plant breeders must become creative and utilize all available resources to create modern high-yielding and widely adapted cultivars to help agriculture grow and thrive amidst the emerging changes. Forage legumes, due to their beneficial characteristics, are among the crops that can contribute to mitigating the consequences of climate change. Furthermore, what certainly does not contribute to weather conditions is the erosion of plant genetic material, which has been caused by the modernization of agriculture and the selection of the best cultivars with desirable traits over many years. Crop wild relatives (CWRs) and landraces represent plant genetic materials rich in novel gene variants that contain traits for resistance and tolerance to different climatic conditions. To expand the genetic base of cultivars and mitigate the consequences of climate change, breeders are increasingly utilizing pre-breeding methods. These methods include all the activities connected to the identification of desirable genes and traits from un-adapted materials, such as CWRs, and the transformation of these traits to an intermediate set of materials that can be used for creating new cultivars. Indoor residual spraying (IRS) and insecticide-treated nets (ITNs) are the main methods used to control mosquito populations for malaria prevention. The efficacy of these strategies is threatened by the spread of insecticide resistance (IR), limiting the success of malaria control. Studies of the genetic evolution leading to insecticide resistance could enable the identification of molecular markers that can be used for IR surveillance and an improved understanding of the molecular mechanisms associated with IR. This study used a weighted gene co-expression network analysis (WGCNA) algorithm, a systems biology approach, to identify genes with similar co-expression patterns (modules) and hub genes that are potential molecular markers for insecticide resistance surveillance in Kenya and Benin. A total of 20 and 26 gene co-expression modules were identified via average linkage hierarchical clustering from Anopheles arabiensis and An. gambiae, respectively, and hub genes (highly connected genes) were identified within each module. Three specific genes stood out: serine protease, E3 ubiquitin-protein ligase, and cuticular proteins, which were top hub genes in both species and could serve as potential markers and targets for monitoring IR in these malaria vectors. In addition to the identified markers, we explored molecular mechanisms using enrichment maps that revealed a complex process involving multiple steps, from odorant binding and neuronal signaling to cellular responses, immune modulation, cellular metabolism, and gene regulation. Incorporation of these dynamics into the development of new insecticides and the tracking of insecticide resistance could improve the sustainable and cost-effective deployment of interventions. Eucalyptus pilularis Smith is renowned for its high-quality wood, rapid growth, and adaptability to diverse soil conditions. This study aimed to evaluate the use of the molecular kinship matrix to estimate genetic parameters for E. pilularis selection and the potential establishment of a base population. The experiment involved 13 provenances and 115 progenies, using a randomized complete block design with five replicates and linear plots consisting of five plants each. Genetic parameters for the traits diameter at breast height (DBH), total height, and volume were evaluated at five years of age using the linear mixed model. Results indicated a survival rate for the population of 73.11%, an average total height of 18.65 m, DBH of 14.28 cm, and volume of 14.57 cm3. By adjusting the kinship matrix, the estimated values of heritability and genetic coefficients of variation decreased, indicating that there would be errors in these estimates and in the genetic gains if the progenies were assumed to be half-siblings. The discrepancy in rankings derived from the conventional half-sibling matrix versus molecular kinship matrix poses a significant challenge for experts in forest species genetic improvement. Our findings indicate not only inflated estimations of genetic parameters and gains, but also disparities in rankings when accounting for true levels of relatedness among individuals based on the molecular matrix. Cucumber is an important member of Cucurbitaceae family which is grown and consumed globally. It is consumed in the form of salads or pickles and has abundant supply of minerals and vitamins. It has been a focus of extensive research due to its publically available genome sequences. Marker assisted breeding has been employed to generate improved varieties of cucumber with resistance to various diseases besides desirable horticultural traits. One such trait is the production of parthenocarpic fruits i.e. seedless fruits developed in the absence of pollination. Naturally, parthenocarpy occurs under unfavourable environmental conditions. However, it is possible to artificially induce parthenocarpy by applying plant growth regulators. At molecular level, parthenocarpy is a result of complex role-play of genes and hormones with tight regulation. Many researchers aim at developing parthenocarpic varieties by either transferring the trait into existing varieties with resistance to specific diseases or by knocking off genes controlling parthenocarpy. A comprehensive knowledge of background and genetics of parthenocarpy is required in both cases. This review includes an-inclusive study of the molecular basis of parthenocarpy. An attempt was undertaken to comprehend how phenotypic markers, leaf tip necrosis (LTN), and pseudo black chaff (PBC), are associated with pleiotropic resistance genes in wheat (Triticum spp.). Pleiotropic resistance to stripe rust (Puccinia striiformis f. sp. tritici), leaf rust (P. triticina), stem rust (P. graminis f. sp. tritici) and powdery mildew (Blumeria graminis f. sp. tritici) was evaluated in 57 Egyptian spring wheat cultivars at seedling stage in greenhouse and at adult plant stage in field during 2021/22 and 2022/23. At seedling stage, pleiotropic resistance rated moderately resistance (MR) was observed in five cultivars, Misr-3 (all three rusts), Misr-4 (stripe rust, leaf rust, powdery mildew), Giza-168 (leaf rust, stem rust, powdery mildew), Sakha-94 and Sids-13 (leaf rust, stem rust). At adult plant stage, Misr-4 outperformed all other evaluated cultivars, exhibiting a high level of pleiotropic adult plant resistance (PAPR) against all diseases investigated. High levels of PAPR were also noticed against the three rusts in nine cultivars, Misr-3, Sakha-93, Sakha-94, Sakha-95, Giza-156, Giza-168, Giza-171, Gemmeiza-10 and Sids-13, and moderate levels against powdery mildew in Misr-3, Sakha-95, Giza-156. Four PAPR genes were characterized in cultivars based on phenotypic and molecular markers. Phenotypic markers (LTN and PBC) were observed in 23 cultivars. Molecular marker csLV34 indicated the presence of Lr34/Yr18/Sr57/Pm38/Ltn1 in six cultivars, whilst marker Xwmc44 indicated that Lr46/Yr29/Sr58/Pm39/Ltn2 was present in five cultivars. Marker Xcfd71 indicated the presence of Lr67/Yr46/Sr55/Pm46/Ltn3 in 19 cultivars. Gene Sr2/Yr30/Lr27/Pbc was identified with marker csSr2 in three cultivars. A complete association between LTN and molecular markers was recorded, while a strong association (r = 0.73) was recorded between PBC and molecular markers. Findings demonstrated the reliability of phenotypic markers in predicting pleiotropic resistance in wheat, which would facilitate marker-assisted selection in breeding programs. Red algae Pterocladiella capillacea off the coast of China were investigated for genetic diversity. With 176 samples categorized into six populations based on concatenated rbcL and cox1 sequences, the results rang warning bells for the genetic diversity of Pterocladiella capillacea along the Chinese coastline: (1) a good diversity of haplotype (Hd > 0.5) in Naozhou and Hui'an populations situated along the southern coast of China, but highest in the former; (2) less nucleotide diversity in each of the six populations (Pi < 0.005); (3) genetic differentiation occurred between the north population in Changdao and the two southern grown populations in Nan'ao, and Naozhou. To identify molecular markers, an MP phylogenetic tree was used to illustrate genetic profiles in detail, with 161 concatenated sequences clustered into four branches: Changdao (north), Nan'ao (south), Naozhou (south), and the remaining regions (middle). The Fst value for each of Changdao, Nan'ao, and Naozhou was greater than 0.5, which denotes that these three populations are genetically different to those growing in the middle coast. Moreover, a 30-haplotype-based median-joining network corroborated this genetic differentiation, though variations between all the investigated populations were not very high due to the relatively smaller values of genetic distance between the six (Dxy < 0.01). Overall, red algae P. capillacea in Chinese coastal seawater showed a higher haplotype diversity and lower nucleotide diversity. Such a genetic profile indicates that both natural random genetic drift and interference from human activities have possibly affected the distribution of gene frequencies in red algae P. capillacea along the Chinese coastline. Sex determination in monomorphic birds is a precondition for captive breeding programs and management and conservation strategies for threatened species. Most species of the order Psittaciformes often present complications since these birds lack external sexual phenotypic traits, making it impossible to differentiate males and females. In the present study, we used molecular techniques to determine the sex of 31 individuals belonging to nine species of the order Psittaciformes kept under human care at the Akumal Monkey Sanctuary & Rescued Animals in Quintana Roo, Mexico. This is a useful and low-cost methodology based on the analysis of the conserved region of the CHD1 gene, which was amplified by PCR with two sets of primers: P8/P2 and 2550F/2718 R. All individuals were successfully sexed with the first set of primers, while only 28 out of 31 samples (90%) could be amplified with the second set. Out of the 31 individuals analyzed, fifteen are female, and seventeen are male. Introduction: Renal cell carcinoma is one of the ten more common malignant tumors worldwide, with a high incidence and mortality rate. Kidney cancer frequently presents at an advanced stage, and it is almost invariably fatal. Much progress has been made in identifying molecular targets for therapy in the hope of improving survival rates, but still, we have no good markers for early detection or progression of the disease. Von Hippel Lindau syndrome (VHL) is an autosomal dominant cancer hereditary syndrome in which affected individuals are at risk of developing bilateral and multifocal renal cell carcinomas (RCC) as well as other tumors. These patients provide an ideal platform to investigate the potential of urinary exosomal miRNA biomarkers in the early development of ccRCC, as these patients are regularly imaged and tumors are actively monitored until the tumor reaches 3 cm before surgical excision. This allows for pre- and post-surgical urine collection and comparison to excised tumor tissues. Studying different biomarkers in urine can provide comprehensive molecular profiling available to patients and physicians and can be a great source of additional tumor genetic information. Methods: Pre- and postoperative urine samples were obtained from a cohort of VHL patients undergoing surveillance and surgical excision of ccRCCs, and exosomes were extracted. MicroRNA-Seq analysis was performed on miRNA extracted from both urine-derived exosomes and FFPE material from excised ccRCCs. Results: MicroRNA-Seq analysis highlighted a significant difference in the urinary exosome-derived miRNA expression profiles between VHL patients and normal control individuals. This included decreased expression of the miR-320 family, such as miR-320a, known to be decreased in sporadic ccRCC and suppressed by the HIF1α transcription factor activated by the loss of the VHL gene. MiR-542-5p represented a potential marker of VHL-associated ccRCC that was lowly expressed in normal control urinary exosomes, significantly increased in the preoperative urinary exosomes of tumor-bearing VHL patients, and subsequently reduced to normal levels of expression after tumor excision. In concordance with this, the expression of miR-542-5p was increased in the VHL-associated ccRCC in comparison to the normal kidney. Conclusions: This study shows the potential for miRNA profiling of exosomes from readily available biofluids to both distinguish VHL patient urine from normal control urine microRNAs and to provide biomarkers for the presence of VHL syndrome-associated ccRCC. Genome-wide association studies (GWASs) allow for inferences about the relationships between genomic variants and phenotypic traits in natural or breeding populations. However, few have used this methodology in Coffea arabica. We aimed to identify chromosomal regions with significant associations between SNP markers and agronomic traits in C. arabica. We used a coffee panel consisting of 195 plants derived from 13 families in F2 generations and backcrosses of crosses between leaf rust-susceptible and -resistant genotypes. The plants were phenotyped for 18 agronomic markers and genotyped for 21,211 SNP markers. A GWAS enabled the identification of 110 SNPs with significant associations (p < 0.05) for several agronomic traits in C. arabica: plant height, plagiotropic branch length, number of vegetative nodes, canopy diameter, fruit size, cercosporiosis incidence, and rust incidence. The effects of each SNP marker associated with the traits were analyzed, such that they can be used for molecular marker-assisted selection. For the first time, a GWAS was used for these important agronomic traits in C. arabica, enabling applications in accelerated coffee breeding through marker-assisted selection and ensuring greater efficiency and time reduction. Furthermore, our findings provide preliminary knowledge to further confirm the genomic loci and potential candidate genes contributing to various structural and disease-related traits of C. arabica. Plant breeding, often known as the science of plant development, is the study and practice of modifying a plant’s genetic makeup through a variety of breeding techniques to produce higher-quality, more prolific, and more resistant to harsh environmental circumstances. Classical breeding programs are indispensable techniques for increasing yields and improving plant characteristics, but they are progressing too slowly to meet the increasing food demand of the rapidly growing world population alone. Considering that the development periods of plants are generally long in traditional plant breeding, the opportunity to develop higher quality and more productive species that are more resistant to abiotic and biotic stress factors is very limited. Because there are multiple steps required in producing new plant varieties, including hybridization, selection, and testing, the process of creating a new variation takes several years. However, it is important to rapidly develop plant varieties with desirable characteristics to meet the increasing food demand of the rapidly growing world population, so the application of biotechnological methods integrated into plant breeding and combined with traditional methods can help reduce food shortages. Today, with the quick acceleration of biotechnology, molecular DNA marker technology has been developed in plant breeding and very important developments have been experienced. Thanks to the development of molecular tools for genetic research aimed at improving agricultural traits in plants related to crop yield, crop quality, or tolerance to adverse environmental conditions, we now have a much better understanding of plant genetics and the architecture and function of plant genomes. Therefore, it is of critical importance to revise current breeding procedures by incorporating molecular markers into breeding programs in the future.

Abstract Hippophae tibetana, one of the highest-altitude woody plants endemic to the Qinghai-Tibet Plateau, primarily thrives on riverbanks formed by glacial meltwater. As a dioecious species, it demonstrates significant ecological and economic value in extreme alpine environments. However, the lack of sex identification techniques outside of the flowering period severely limits research on sex ratio, differentiation, and breeding. There is an urgent need to develop effective sex-linked molecular markers that are independent of developmental stages, but current research in this area remains limited. This study developed a set of accurate sex-linked molecular markers for the rapid identification of male and female individuals of H. tibetana. Through whole-genome resequencing of 32 sexually differentiated H. tibetana samples, this study offers strong evidence supporting chromosome 2 as the sex chromosome and successfully identified key loci related to sex determination on this chromosome. Utilizing these loci, we, for the first time, developed three reliable pairs of sex-specific molecular markers, which exhibited high accuracy during validation across various geographic populations, offering an effective tool for the sex identification of H. tibetana. Additionally, this study lays the groundwork for further research into the mechanisms of sex determination and the evolution of sex chromosomes in H. tibetana.

Abstract Background Early gastric cancer is treated endoscopically, but patients require surveillance due to the risk of metachronous gastric lesions (MGLs). Epigenetic alterations, particularly aberrant DNA methylation in genes, such as MIR124-3, MIR34b/c, NKX6-1, EMX1, MOS and CDO1, have been identified as promising biomarkers for MGL in Asian populations. We aimed to determine whether these changes could predict MGL risk in intermediate-risk Caucasian patients. Methods This case–cohort study included 36 patients who developed MGL matched to 48 patients without evidence of MGL in the same time frame (controls). Multiplex quantitative methylation-specific PCR was performed using DNA extracted from the normal mucosa adjacent to the primary lesion. The overall risk of progression to MGL was assessed using Kaplan–Meier and Cox proportional hazards model analyses. Results MIR124-3, MIR34b/c and NKX6-1 were successfully analyzed in 77 samples. MIR124-3 hypermethylation was detected in individuals who developed MGL (relative quantification 78.8 vs 50.5 in controls, p = 0.014), particularly in females and Helicobacter pylori-negative patients (p = 0.021 and p = 0.0079, respectively). This finding was further associated with a significantly greater risk for MGL development (aHR = 2.31, 95% CI 1.03–5.17, p = 0.042). Similarly, NKX6-1 was found to be hypermethylated in patients with synchronous lesions (relative quantification 7.9 vs 0.0 in controls, p = 0.0026). A molecular-based methylation model incorporating both genes was significantly associated with a threefold increased risk for MGL development (aHR = 3.10, 95% CI 1.07–8.95, p = 0.037). Conclusions This preliminary study revealed an association between MIR124-3 and NKX6-1 hypermethylation and the development of MGL in a Western population. These findings may represent a burden reduction and a greener approach to patient care.

Abstract Background Rye (Secale cereale L.) is the most widely used related species in wheat genetic breeding, and the introduction of its chromosome fragments into the wheat genome through distant hybridization is essential for enriching the genetic diversity of wheat. Rapid and accurate detection of rye chromatin in the wheat genome is important for distant hybridization. Simple sequence repeats (SSRs) are widely distributed in the genome, and SSRs of different species often exhibit species-specific characteristics. Results In this study, genome-wide SSRs in rye were identified, and their characteristics were outlined. A total of 997,027 SSRs were selected, with a density of 115.97 SSRs/Mb on average. There was no significant difference in the number of SSRs on each chromosome. The number of SSRs on 2R was the highest (15.29%), and the number of SSRs on 1R was the lowest (13.02%). The number of SSRs on each chromosome is significantly correlated with chromosome length. The types of SSR motifs were abundant, and each type of SSR was distributed on 7 chromosomes of rye. The numbers of mononucleotide simple sequence repeats (MNRs), dinucleotide simple sequence repeats (DNRs), and trinucleotide simple sequence repeats (TNRs) were the greatest, accounting for 46.90%, 18.37%, and 22.64% of the total number, respectively. Among the MNRs, the number of G/C repeats and the number of 10 bp motifs were the greatest, accounting for 26.24% and 31.32% of the MNRs, respectively. Based on the SSR sequences, a total of 657 pairs of primers were designed. The PCR results showed that 119 pairs of these primers were rye-specific and could effectively detect rye chromatin in the wheat genome. Moreover, 86 pairs of the primers could also detect one or more specific rye chromosomes. Conclusion These results lay a foundation for both genomic evolution studies of rye and molecular breeding in wheat.

Abstract The study of species groups in which the presence of interspecific hybridization or introgression phenomena is known or suspected involves analysing shared bi-parentally inherited molecular markers. Current methods are based on different categories of markers among which the classical microsatellites or the more recent genome wide approaches for the analyses of thousands of SNPs or hundreds of microhaplotypes through high throughput sequencing. Our approach utilizes intron-targeted amplicon sequencing to characterise multi-locus intron polymorphisms (MIPs) and assess genetic diversity. These highly variable intron regions, combined with inter-specific transferable loci, serve as powerful multiple-SNP markers potentially suitable for various applications, from species and hybrid identification to population comparisons, without prior species knowledge. We developed the first panel of MIPs highly transferable across fish genomes, effectively distinguishing between species, even those closely related, and populations with different structures. MIPs offer versatile, hypervariable nuclear markers and promise to be especially useful when multiple nuclear loci must be genotyped across different species, such as for the monitoring of interspecific hybridization. Moreover, the relatively long sequences obtained ease the development of single-locus PCR-based diagnostic markers. This method, here demonstrated in teleost fishes, can be readily applied to other taxa, unlocking a new source of genetic variation.

Abstract Indoor residual spraying (IRS) and insecticide-treated nets (ITNs) are the main methods used to control mosquito populations for malaria prevention. The efficacy of these strategies is threatened by the spread of insecticide resistance (IR), limiting the success of malaria control. Studies of the genetic evolution leading to insecticide resistance could enable the identification of molecular markers that can be used for IR surveillance and an improved understanding of the molecular mechanisms associated with IR. This study used a weighted gene co-expression network analysis (WGCNA) algorithm, a systems biology approach, to identify genes with similar co-expression patterns (modules) and hub genes that are potential molecular markers for insecticide resistance surveillance in Kenya and Benin. A total of 20 and 26 gene co-expression modules were identified via average linkage hierarchical clustering from Anopheles arabiensis and An. gambiae, respectively, and hub genes (highly connected genes) were identified within each module. Three specific genes stood out: serine protease, E3 ubiquitin-protein ligase, and cuticular proteins, which were top hub genes in both species and could serve as potential markers and targets for monitoring IR in these malaria vectors. In addition to the identified markers, we explored molecular mechanisms using enrichment maps that revealed a complex process involving multiple steps, from odorant binding and neuronal signaling to cellular responses, immune modulation, cellular metabolism, and gene regulation. Incorporation of these dynamics into the development of new insecticides and the tracking of insecticide resistance could improve the sustainable and cost-effective deployment of interventions.
