Rapid evolution of porcine reproductive and respiratory syndrome virus (PRRSV) is the bottleneck for effective prevention and control of PRRS. Thus, understanding the prevalence and genetic background of PRRSV strains in swine-producing regions is important for disease prevention and control. However, there is only limited information about the epizootiological situation of PRRS in the Xinjiang Uygur Autonomous Region, China. In this study, blood or lung tissue samples were collected from 1,411 PRRS-suspected weaned pigs from 9 pig farms in Changji, Shihezi, and Wujiaqu cities between 2020 and 2022. The samples were first tested by RT-quantitative PCR, yielding a PRRSV-2 positive rate of 53.6%. Subsequently, 36 PRRSV strains were isolated through initial adaptation in bonemarrow-derivedmacrophages followed by propagation in grivet monkey Marc-145 cells. Furthermore, 28 PRRSV-positive samples and 20 cell-adapted viruses were selected for high-throughput sequencing (HTS) to obtain the entire PRRSV genome sequences. Phylogenetic analysis based on the nucleotide sequences of the ORF5 gene of the PRRSV strains identified in this study grouped into sub-lineages 1.8 and 8.7 the former being the dominant strain currently circulating in Xinjiang. However, the NSP2 proteins of the Xinjiang PRRSV strains shared the same deletion patterns as sub-lineage 1.8 prototype strain NADC30 with the exception of 4 strains carrying 2-3 additional amino acid deletions. Further analysis confirmed that recombination events had occurred in 27 of 37 PRRSVs obtained here with the parental strains belonging to sub-lineages 1.8 and 8.7, lineages 3 and 5, with the recombination events having occurredmost frequently in the 5' and 3' termini ofORF1a and 5' terminus of ORF1b. Brucellosis is a global pandemic infectious zoonosis. Brucella canis is a rare source of human brucellosis in China, and its public health significance remains under debate. Moreover, data pertaining to the epizootiological characteristics and geographical origin of B. canis on a nationwide scale are limited, and the risk to public safety posed by B. canis infections is unknown. The MLVA (multilocus variable‐number tandem repeat analysis) assay can be helpful to analyse epidemiological correlations among Brucella isolates and to track their geographic origins. To accomplish this task, MLVA‐16 was used to analyse the epidemiological links of 63 isolates obtained from dogs and humans. Sixty‐three B. canis strains were sorted into three large clusters (A, B and C) and 50 different genotypes (GT1–50), and 43 unique genotypes were represented by single isolates, suggesting that these strains had no obvious epidemiological links and that canine brucellosis is predominantly sporadic in China. The other seven shared genotypes (among a total of 20 isolates) were each represented by two to eight isolates, indicating that strains from each shared genotype were epidemiologically correlated. Five of the shared genotypes were from 16 strains obtained from Beijing, indicating that canine brucellosis in Beijing originates from multipoint outbreaks with multiple sources of infection. Based on comprehensive case analysis of clinical B. canis infection, we preliminarily suggest that human B. canis infections are associated with Mycoplasma pneumoniae infection that results in decreased patient immunity. B. canis may have limited epidemiological significance for the healthy population, but it remains a significant threat to the canine breeding industry and to humans who come into close contact with dogs. Based on MLVA‐11 data, B. canis strains were clustered into 16 genotypes and divided into five evolutionary branches; these data confirm that this population covers an extensive geographic area and exhibits characteristics of the origin and evolution of co‐existing introduced and locally native lineages. We believe this study will contribute to strengthening efforts to prevent and control canine brucellosis and to improve public understanding of the health risks posed by B. canis. "nBackground: Zoonotic cutaneous leishmaniasis (ZCL) is an expanding disease and public health problem in Iran. In the current study, natural Leishmania infection rate and seasonal fluctuation of the infection in Rhombomys opimus population of a hyperendemic focus of ZCL in Iran was investigated."nMethods: The study was conducted from October 2006 to October 2008 in Esfahan Province, central part of Iran. An extensive sampling of rodents using Sherman traps was done in different seasons. Nested PCR assay was used for detection and identification of Leishmania species and the results were confirmed using PCR-RFLP."nResults: Leishmania infection rate was 58.6% (34 of 58) using nested PCR. 44.8% of the gerbils were infected only with L. turanica and 1.7% with L. gerbilli alone. A mixed natural infection with L. major and L. turanica was seen in 12.1% of the rodents. L. major infection alone was not seen in R. opimus population in the study area. The highest and lowest Leishmania infection rates were observed in fall and spring respectively. L. turanica infection was observed throughout the year whereas mixed infections with L. major and L. turanica was not seen in spring."nConclusion: It is concluded that in the study area, L. major, L. gerbilli and L. turanica circulate in the population of R. opimus. Leishmania major infection usually accompanied by L. turanica in naturally infected gerbils with the highest rate in fall. It is recommended that the role of L. turanica in the epidemiology and transmission of ZCL be revisited.

The success of supervizing an infectious disease depends on the ability for speedy detection and characterization of the cause and the forming of a corresponding system for examining the success of control implemented in order to prevent a recurrence of the disease. Since influenza viruses continue to circle, causing significant morbidity and mortality both among the human population and among animals all over the world, it is essential to secure the timely identification and monitoring of the strains that are in circulation. The speedy detection and characterization of new highly-virulent varieties is one of the priorities of the World Health Organization monitoring network. The implementation of molecular methods has an increasingly significant role in diagnostics and the monitoring of the influenza virus. Among a large number of molecular methods, the one particularly in use is the reverse transcription-polimerase chain reaction (PT-PCR). Technological progress in the area of the conducting of molecular methods has enabled that we can prove, in one day, using the RT-PCR method even very small quantities of the infective agent in a sample. In an obtained PCR product, we can relatively easily establish the nucleotide sequence, a detailed analysis and molecular epidemiology of the circulating strains. The molecular diagnostics procedure (RT-PCR) is based on the correct choice or designing of primers depending on the desired knowledge. In order to obtain a specific diagnosis of influenza A, B or C, primers are used which multiply internal genes, such as the nucleoprotein (NP) or matrix gene (M), because these are genes that are highly conserved among the virus types. In the event that we are interested in the subtype of influenza A, after obtaining a positive reaction, primers for genes of surface antigens are selected, such as hemagglutinin. Following the correct detection of the H subtype, it is possible to establish the virus virulence through the direct sequencing of the PCR product. The possibility of typization using molecular methods is based on the big difference at the amino acid and nucleotide levels between different HA subtypes (from 20- 74%), while the differences between strains of the same HA subtype are relatively small (0- 9%). The basic advantage in the detection and typization of influenza viruses using the RTPCR method is that it saves time. Namely, it can be performed directly from the samples taken in the field, and the result can be obtained within the same day, contrary to conventional methods that take 7 to 10 days. The obtained PCR product can also be sequenced immediately, which can provide an answer to the possible virulent potential of the isolate and its further spreading. The establishment of changes in the HA gene sequence can provide us with the information about the direction of the development of the genetic drift. The paper will describe in detail the possibilities for the implementation of molecular methods in diagnostics and typization, in fact, in the molecular epizootiology of avian influenza.

One of the greatest challenges of modern laboratory diagnosis is the selection of methods for fast, highly sensitive and specific detection of the infective agents. This challenge is present also in molecular diagnosing of causative agents in veterinary medicine. An example of molecular detection, the application of molecular diagnostic methods and procedures in the epizootiology of some viral infections is presented in the paper. The molecular methods play an important role in virus detection and surveillance. Out of a large number of molecular methods most frequently used are classical gel-based PCR (PCR, RT-PCR and nested PCR) and real-time PCR or RT-PCR techniques. Due to highly specificity and sensitivity these methods have been introduced as internationally recognized methods for virus detection in clinical materials. The advantage of the aforementioned molecular methods is that they are very fast and highly sensitive, and able to analyse a high number of samples. The obtained results may be used in molecular epizootiology, possibly for differentiation of filed isolates and vaccine virus strains, and for examining the samples not suitable for virus isolation. Alongside, these methods provide accurate quantification of viral particles in sample material. The detection with high sensitivity and specificity is of utmost importance in detection and typisation of the agents of highly contagious diseases and zoonoses. An example of rapid detection and sensitivity of RT-PCR and real-time RT-PCR in detection and characterization of avian influenza virus in clinical material as well as BVD virus in native bull semen is presented. Besides, molecular methods may be used for other purposes. Genome fragments amplified by PCR and RT-PCR, may be sequenced and used for classification, i.e. for virus isolate genotypisation. The results obtained in this way may be used for basic molecular research in epizootiology, that will point on the source of infections, their correlation and the prevalence of the causative agents what can help in finding the answer to the question why the diseases have occurred and what are the perspective for diseases outcome in the future. Also, these examination may help in determining pathogenicity, virulence and the spread of the pathogen agents. These information are of immeasurable importance for all the procedures in disease prevention and control. The possibilities of sequencing, molecular typisation and epizootiology of BVD virus and CSF virus isolated in Vojvodina in the last years are given as an example how this method can be used.

Abstract: The prevalence of hematozoan infections (Hepatozoon canis and Babesia sp., particularly Babesia canis vogeli) in canids from Venezuela, Thailand and Spain was studied by amplification and sequencing of the 18S rRNA gene. H. canis infections caused simultaneously by two different isolates were confirmed by RFLP analysis in samples from all the geographic regions studied. In Venezuela, blood samples from 134 dogs were surveyed. Babesia infections were found in 2.24% of the dogs. Comparison of sequences of the 18S rRNA gene indicated that protozoan isolates were genetically identical to B. canis vogeli from Japan and Brazil. H. canis infected 44.77% of the dogs. A representative sample of Venezuelan H. canis isolates (21.6% of PCR-positives) was sequenced. Many of them showed 18S rRNA gene sequences identical to H. canis Spain 2, albeit two less frequent genotypes were found in the sample studied. In Thailand, 20 dogs were analyzed. No infections caused by Babesia were diagnosed, whereas 30% of the dogs were positive to hematozoan infection. Two protozoa isolates showing 99.7–100% identity to H. canis Spain 2 were found. In Spain, 250 dogs were studied. B. canis vogeli infected 0.01% of the animals. The sequence of the 18S rRNA gene in Spanish isolates of this protozoa was closely related to those previously deposited in GenBank® (>99% identity). Finally, 20 red foxes were screened for hematozoans employing semi-nested PCR and primers designed to detect Babesia/Theileria. Fifty percent of the foxes were positive to Theileria annae. In addition, it was found that the PCR assay was able as well to detect Hepatozoon infections. Thirty five percent of the foxes were infected with two different H. canis isolates showing 99.8–100% identity to Curupira 1 from Brazil. [Copyright &y& Elsevier]

In the recent past (1997–2012), Northern Ireland in the United Kingdom suffered an outbreak of Brucella abortus , which at its height affected over 200 cattle herds. Initially, isolates were characterized using multi-locus variable number tandem repeats analysis (MLVA). While informative in this setting, hyper-variability in some loci limited the resolution necessary to infer fine-scale disease transmission networks. Consequently, we applied whole-genome sequencing to isolates from this outbreak to evaluate higher resolution markers for disease epizootiology. Phylogenetic analysis revealed that the B. abortus outbreak in Northern Ireland was caused by two distinct pathogen lineages. One contained isolates consistent with the 1997–2012 outbreak being linked to a previous endemic infection thought eradicated. The dominant second lineage exhibited little genetic diversity throughout the recrudescent outbreak, with limited population sub-structure evident. This finding was inconsistent with prior MLVA molecular characterizations that suggested the presence of seven clonal complexes. Spatio-temporal modeling revealed a significant association of pairwise SNP differences between isolates and geographic distances. However, effect sizes were very small due to reduced pathogen diversity. Genome sequence data suggested that hyper-variability in some MLVA loci contributed to an overestimate of pathogen diversity in the most recent outbreak. The low diversity observed in our genomic dataset made it inappropriate to apply phylodynamic methods to these data. We conclude that maintaining data repositories of genome sequence data will be invaluable for source attribution/epizootiological inference should recrudescence ever re-occur. However genomic epizootiological methods may have limited utility in some settings, such as when applied to recrudescent/re-emergent infections of slowly-evolving bacterial pathogens. • We genome sequenced isolates from a recrudescent outbreak of Brucella abortus. • Two major pathogen lineages present. One was linked to a prior epidemic. • Genetic diversity was low, with little spatio temporal signal observed. • Previous VNTR method had suggested more genetic sub-structure than was present. • WGS data has limited use for epizoology of low diversity, recrudescent infections.
