DNA is constantly subjected to various stress, threatening its integrity, and consequently, the proper functioning of the cell. In order to preserve the genomic integrity, the cell can activate a large set of repair pathways. One of the most common genomic alteration is the base modification 8-oxoguanine (8-oxoG), an oxidized form of guanine. It is highly mutagenic, due to its tendency to pair with adenine instead of cytosine during replication. Thus, it needs to be detected and repaired on time to avoid G:C to T:A transversions. 8-oxoG paired with cytosine is recognized and excised by the 8-oxoguanine DNA-glycosylase (OGG1), which initiates the base excision repair pathway. Although OGG1 has been widely studied in vitro and many structural data are available, many questions remain concerning the dynamics of the protein within the cell nucleus. Hence, the goal of my PhD project was to characterize the dynamics of OGG1 searching for 8-oxoG and get new insights about the residues or functions of OGG1 that regulate these dynamics. I was able to show that the interaction between OGG1 and DNA is crucial for the efficient search of 8-oxoG, and that mutating the residues involved in such interaction impairs OGG1 dynamics and its ability to detect and excise 8-oxoG. Similarly, 8-oxoG detection, but also that of the facing cytosine, both play an important role in the function of the DNA-glycosylase and in its ability to accumulate at the sites of damage. Finally, the NNN motif, which is highly conserved but very poorly characterized, seems to be essential to the specific association with 8-oxoG, but not for the nuclear exploration by OGG1.; L’ADN est constamment soumis à de nombreux stress, menaçant son intégrité et, par conséquent, le bon fonctionnement cellulaire. Pour y faire face, la cellule dispose de tout un arsenal de voies de réparation. L’une des altération du génome les plus fréquentes est l’oxydation de la guanine en 8-oxoguanine (8-oxoG). La 8-oxoG possède un fort potentiel mutagène du fait de son appariement préférentiel avec l’adénine au lieu de la cytosine lors de la réplication. Ainsi, elle doit être détectée et réparée à temps pour éviter la fixation dans le génome de mutation par transversion G:C vers T:A. Cette lésion appairée à une cytosine est détectée et excisée par la 8-oxoguanine ADN-glycosylase (OGG1), ce qui initie la réparation par excision de base. Si le fonctionnement d’OGG1 a été largement étudié in vitro et que de nombreuses données structurales sont disponibles, très peu d’études se sont penchées sur la dynamique de cette protéine au sein du noyau cellulaire. Le but de ma thèse était donc de caractériser la dynamique de recherche de la 8-oxoG par OGG1 et d’identifier les éléments (résidus ou fonctions) régulant cette dynamique. Ainsi, j’ai pu montrer que l’interaction avec l’ADN était un élément majeur de la recherche de la 8-oxoG par OGG1, et que muter les résidus impliqués dans l’interaction avec l’ADN perturbait la dynamique d’OGG1 et sa capacité à trouver et exciser la 8-oxoG. De même, la reconnaissance de la 8-oxoG, mais également celle de la cytosine lui faisant face, jouent toutes deux un rôle important dans le fonctionnement de l’ADN-glycosylase et son recrutement à la zone de dommages. Enfin, le motif NNN, très conservé mais très peu caractérisé jusqu’ici semble être essentiel à l’association spécifique avec la 8-oxoG mais pas à la dynamique de recherche.

The success of the development of new implants relies on a better understanding of the interactions between cells and biomaterials. Cell adhesion on the biomaterial is a key step in predicting the future of an implant in the human body. Cell adhesion is involved in many cellular processes such as proliferation, migration and differentiation. Recent studies have shown that the substrate on which cells are grown can lead to different cell morphologies. This thesis work consisted in setting up a method for studying cell adhesion by quantifying the anchoring sites of the cell on the biomaterial by confocal microscopy. The morphological study was carried out by scanning electron microscopy (SEM). Morphological analysis is mainly performed in 2D using high vacuum SEM (HVSEM), which notably requires cell dehydration. We initially tried to develop a 3D analysis method of the cell on the biomaterial by SEM. Then, we developed a 3D analysis method to study whole cells close to their native state. To do so, wet-STEM was performed using a tomographic sample holder designed beforehand in the laboratory to study aqueous suspensions in 3D. This specific rack allows analyzes by collecting the electrons transmitted or diffused through the sample. Such development opens the way to 3D analysis of intact cells in environments mimicking their native environment., Le succès du développement de nouveaux implants repose sur une meilleure compréhension des interactions entre les cellules et les biomatériaux. L'adhésion cellulaire sur le biomatériau est une étape clé pour prédire le devenir d'un implant dans le corps humain. L'adhésion cellulaire est impliquée dans de nombreux processus cellulaires tels que la prolifération, la migration et la différenciation. Des études récentes ont montré que le substrat sur lequel les cellules sont cultivées peut conduire à différentes morphologies cellulaires. Ce travail de thèse a consisté à mettre en place une méthode d’étude de l’adhésion cellulaire en quantifiant les sites d’ancrage de la cellule sur le biomatériau par microscopie confocale. L’étude morphologique a quant à elle été réalisé par microscopie électronique à balayage (MEB). L'analyse morphologique est principalement réalisée en 2D en utilisant la MEB sous vide poussé (MEBHV), ce qui nécessite notamment la déshydratation cellulaire. Nous avons dans un premier temps essayé de développer une méthode d'analyse 3D de la cellule sur le biomatériau par MEBHV. Puis, nous avons développé une méthode d'analyse 3D pour étudier des cellules entières proches de leur état natif. Pour ce faire, nous avons utilisé un portoir de tomographie conçu au préalable au laboratoire pour étudier en 3D des suspensions aqueuses. Ce portoir spécifique permet les analyses en collectant les électrons transmis ou diffusés à travers l’échantillon. Un tel développement ouvre la voie à l'analyse 3D de cellules intactes dans des environnements imitant leur environnement natif.

L’imagerie tridimensionnelle d’échantillons volumineux est limitée par les phénomènes de réfraction et d’absorption de la lumière par les composants tissulaires (lipides, pigments...). Afin de limiter ses phénomènes et permettre l’acquisition d’image sur toute l’épaisseur d’une racine mycorhizée, il est nécessaire de rendre transparent les échantillons. Cela est possible en dépigmentant et en homogénéisant les différents indices de réfraction au sein du tissu, via des traitements chimiques. Cette technique, appelée transparisation, permet une analyse tridimensionnelle sur échantillon entier des structures d’intérêt marquées par fluorescence. Une vingtaine de techniques différentes de clarification des tissus sont basées sur ce principe. La plupart a été testée et optimisée pour la transparisation des tissus animaux, notamment des tissus mous tel que le cerveau. Bien que connus chez les plantes depuis plusieurs décennies, seules quelques méthodes récentes sont compatibles avec un marquage fluorescent, notamment TOMEI « Transparent Plant Organ Method for Imaging », utilisant le 2,2’-thiodiethanol (TDE) comme agent de transparisation ; ou encore le Clearsee, solution à base d’urée. Le point commun entre ces solutions est leur efficacité concernant la transparisation d’organes chlorophylliens (feuilles et tiges d’Arabidopsis thaliana). Toutefois, les données sont manquantes concernant l’éclaircissement des racines c’est pourquoi nous avons mis au point un protocole de transparisation racinaire sur la plante modèle Medicago truncatula et sur racines pigmentées de Vitis Vinifera. Après avoir obtenu un niveau de transparence satisfaisant, nous avons marqué le champignon mycorhizien à arbuscules Rhizophagus irregularis présent à l’intérieur de ces racines.

Most plant viruses are transmitted by vectors and deciphering the virus-vector interactions is one of the keys to control the corresponding diseases. My PhD work focuses on the interaction between a virus of the family Nanoviridae, the species Faba bean necrotic stunt virus (FBNSV), and its aphid vectors. Nanoviruses have a multipartite genomic architecture, i.e. their genome is divided into several segments, each of which is individually encapsidated in a viral particle. Just like better-known luteo- and geminiviruses, nanoviruses are transmitted in a circulative non-propagative manner. This means that the virus crosses the intestinal barrier, transits into the hemolymph and passes into the salivary glands of the aphid without replication. It has previously been established that FBNSV requires a helper component (HC) for aphid transmission, and that this HC is the viral protein NSP.Using confocal microscopy, we established that the viral components involved in aphid-transmission (DNA, capsid protein (CP), and NSP) accumulate in the aphid midgut (AMG) and in specific cell types of the principal salivary glands (PSG). There, the 8 segments of FBNSV, the proteins CP and NSP transit together and accumulate within the same perinuclear cytoplasmic aggregates. We then further studied the subcellular pathway supporting the FBNSV transcytosis within aphids, using a wide range of techniques from confocal and electron microscopy to Yeast 2 Hybrid system. In collaboration with another PhD student of the group tackling similar questions on a geminivirus transmitted by aphids (ALCV), we could show that nano- and geminiviruses appear to follow distinct intracellular pathways within their common vector.It was previously known that some genome segments of nanoviruses can be omitted at inoculation without totally impairing systemic infection of host plants. We here demonstrate that vector transmission can reconstitute the full FBNSV genome from distinct plants, each infected with complementary incomplete sets of genome segments. The reconstitution can occur either within individual aphids acquiring segments sequentially, or within plants inoculated by distinct aphids carrying distinct FBNSV genome segments sets.Finally, this PhD work revealed for the first time that a HC (NSP) can function even when acquired days after the acquisition of virus particles. This original result opens new perspective on the mode of action of HCs, and we set these into the context of this research field in a review article.Key words : Nanovirus, FBNSV, aphid, transmission, helper factor, confocal microscopy.; Les virus de plantes sont majoritairement transmis par des insectes vecteurs. La compréhension de l’interaction entre les phytovirus et leurs vecteurs est l’une des clés pour le contrôle des maladies qu’ils causent. Les travaux de ma thèse portent sur l’interaction entre un virus appartenant à la famille Nanoviridae, l’espèce Faba bean nécrotic stunt virus (FBNSV) et ses pucerons vecteurs. Les nanovirus possèdent une architecture génomique multipartite c’est-à-dire que leur génome est divisé en plusieurs segments, chacun étant encapsidé individuellement dans une particule virale. Tout comme les lutéo- et geminivirus, les nanovirus sont transmis suivant le mode circulant non multipliant: le virus ingéré traverse la barrière intestinale, transite dans l’hémolymphe et passe dans les glandes salivaires du puceron sans aucune réplication. Il a été précédemment établi que la transmission du FBNSV, met en jeu un facteur assistant, la protéine virale NSP (Nuclear shuttle protein). A l’aide de la microscopie confocale, nous avons montré que les composants viraux nécessaires à la transmission (ADN, protéine de capside (CP) et NSP) s’accumulent dans les cellules de l’intestin moyen antérieur (AMG) et dans certaines cellules des glandes salivaires principales (PSG) du puceron. Les 8 segments du FBNSV, la CP ainsi que la NSP s’accumulent au sein des mêmes agrégats cytoplasmiques périnucléaires dans ces cellules. Nous avons alors étudié plus précisément ces agrégats, en recourant à différentes techniques, en particulier la microscopie confocale, la microscopie électronique et le double hybride, afin de mieux définir les voies de transport subcellulaire que le FBNSV emprunte. .En collaboration avec une étudiante en thèse dans l’équipe qui menait des travaux similaires sur un geminivirus (Alfalfa leaf curl virus) transmis par pucerons, nous avons pu démontrer que nano et geminivirus suivent des voies intracellulaires distinctes chez leur vecteur commun.Certains segments génomiques du FBNSV pouvant être omis lors de l’inoculation sans pour autant abolir l’infection systémique, nous avons démontré que la transmission par vecteur pouvait reconstituer des génomes complets à partir de différentes plantes infectées chacune par des génomes incomplets . La reconstitution des génomes complets peut avoir lieu soit au sein d’un seul individu vecteur, soit dans une nouvelle plante inoculée par deux individus vecteurs chacun apportant son lot de segments complémentaire.Enfin, ces travaux ont révélé pour la première fois, qu’un facteur assistant de la transmission peut assurer sa fonction même lorsqu’il est acquis plusieurs jours après les particules virales. Ce résultat original ouvre de nouvelles perspectives quant au mode d’action des facteurs assistants de la transmission par vecteur et nous les avons mises en contexte et discutées dans un article de synthèse portant sur ce domaines de rechercheMots-clés : Nanovirus, FBNSV, puceron, transmission, facteur assistant à la transmission, microscopie confocale.

La glycoprotéine M (gM) est une protéine virale transmembranaire qui est conservée dans la famille des Herpesviridae. Malgré son rôle non essentiel in vitro chez la plupart des virus de la sous-famille des Alphaherpesvirinae, dont l’herpès simplex de type 1 (VHS-1), gM est impliquée à plusieurs étapes de leur cycle viral et sa déplétion entraine une diminution de la production virale. Pour effectuer ses diverses fonctions, gM est ciblée dynamiquement à plusieurs compartiments cellulaires au cours de l’infection, dont le noyau, le réseau trans-Golgi et la membrane plasmique. Chez le VHS-1, gM est la première glycoprotéine détectée aux membranes nucléaires, et ce, dès 4 heures après le début de l’infection. Des expériences effectuées précédemment dans notre laboratoire ont démontré que la localisation de gM au noyau à 4hpi est un processus actif, viral-dépendant et spécifique qui succède sa traduction au réticulum endoplasmique. Or, sa fonction au noyau n’est toujours pas élucidée, ni le mécanisme lui permettant d’atteindre ce compartiment tôt durant l’infection. D’ailleurs, aucun des partenaires d’interaction connus de gM n’a été identifié comme participant à ce ciblage, soulevant des questions quant au mécanisme utilisé par la glycoprotéine virale pour atteindre le noyau. Notre hypothèse est que gM emprunte le transport nucléocytoplasmique de la cellule pour être activement ciblée à la membrane nucléaire interne par l’intermédiaire des importines. Afin d’étudier le rôle des importines dans la localisation de gM tôt dans l’infection, chaque importine a été déplétée par ARN interférent dans des cellules 143B. À la suite d’une infection de 4h, la localisation de gM a été déterminée par microscopie confocale suivie d’analyses qualitatives en 2D et en 3D. Les résultats obtenus suggèrent que les importines ne participent pas significativement au ciblage de gM aux membranes nucléaires à cette étape de l’infection. Ces observations ouvrent la porte à d’autres mécanismes de transport qui devront être étudiés afin de mieux comprendre le ciblage de gM à ce compartiment et, éventuellement, y déterminer son ou ses rôles dans le cycle viral de l’herpès., Glycoprotein M (gM) is a viral transmembrane protein that is conserved in the Herpesviridae family. Despite its non-essential role in vitro in most viruses of the Alphaherpesvirinae subfamily, including herpes simplex virus type 1 (HSV-1), gM is involved at several stages of their viral cycle and its depletion leads to a decrease in viral production. To perform its various functions, gM is dynamically targeted to several cellular compartments during infection, including the nucleus, the trans-Golgi Network and the plasma membrane. In HSV-1, gM is the first glycoprotein detected at nuclear membranes as early as 4 hours after the onset of infection. Previous experiments conducted in our laboratory have shown that the localization of gM to the nucleus at 4hpi is an active, viral-dependent and specific process that follows its translation at the endoplasmic reticulum. However, its function at the nucleus is still not elucidated, nor is the mechanism by which it reaches this compartment early during infection. Moreover, none of gM's known interacting partners have been identified as participants in this targeting, raising questions about the mechanism used by the viral glycoprotein. Our hypothesis is that gM takes advantage of the nucleocytoplasmic transport of the cell to be actively targeted to the inner nuclear membrane via importins. In order to study the role of the importins in the localization of gM early in the infection, each importin was depleted by interfering RNA in 143B cells. After a 4-hour infection, gM localization was determined by confocal microscopy followed by 2D and 3D qualitative analysis. The results obtained from these experiments suggest that importins do not significantly participate in the targeting of gM to nuclear membranes at 4hpi. These observations open the door to other transport mechanisms that will need to be studied in order to better understand the targeting of gM to this compartment and to eventually determine its role(s) in the herpes viral cycle.

Les stomoxes (Stomoxys calcitrans), mouches piqueuses cosmopolites piquant Homme et animal, font partie des principaux ectoparasites des bovins. Ces mouches sont des agents de nuisance majeure en élevage engendrant des pertes économiques notables pour l’éleveur, et sont également vecteurs, le plus souvent mécaniques, confirmés ou supposés de nombreux agents pathogènes (virus, bactéries, parasites). Cependant les modalités précises du portage et de la transmission mécanique par les stomoxes ne sont pas parfaitement connues et certains paramètres nécessitent d’être confirmés (rôle du jabot dans le stockage d’un agent pathogène, rôle des glandes salivaires, caractère infectieux de l’agent pathogène transmis). Ainsi, il est fondamental de préciser les structures anatomiques impliquées dans le stockage de l’agent pathogène et de sa cinétique chez le stomoxe, afin de mieux maitriser les modalités de vectorisation mécanique, encore méconnues. Une bonne connaissance de l’anatomie de ces vecteurs est donc nécessaire. Ainsi dans ce travail de thèse, nous proposons pour la première fois chez ce vecteur, l’utilisation de la microscopie en 3D (microscopie confocale et à feuille de lumière) afin de décrire avec précision ses structures anatomiques. Cette thèse a eu également pour objectif la standardisation d’un protocole de transparisation, étape indispensable à l’observation microscopique des tissus, et l’apport d’images de références sur l’anatomie interne des stomoxes. L’utilisation de la microscopie en 3D sur stomoxes transparisés pourra être envisagée dans l’étude de la transmission d’agents pathogènes, et étendue par la suite à d’autres vecteurs d’intérêt médical et vétérinaire.

Fracture is an important phenomena in our day to day life, from the ease of cracking open an egg after inducing a small flaw on the surface, to the mind nerving slow breaking of the charger cable. Exactly a century ago, A. A. Griffith expressed a criteria that relates the size of the critical defect in a brittle material to the critical stress required for fracture. The presence of microscopic flaws explains why the stress required to break an 'intact' material is orders of magnitude lower than the theoretical stress predicted from breaking the atomic bonds. Despite significant progress in the field of fracture mechanics since Griffith, we still do not have a complete understanding of the why, when or where the failure will happen. This is because failure is a multi-scale phenomena: An example of this is the fracture of solid wood: from molecular to cellular scale to growth ring scale and finally the breaking of a branch. Understanding of the connection between these different scales is crucial to comprehend their complex, nonlinear and spatio-temporal response. Thus going down in scale to the precursor or the structural unit within the material where the failure originates can lead to development of reliable models for better engineering of these materials. In crystalline systems, the structural precursor is a competition between motion of dislocation and grain boundary mediated plasticity. This model is not valid in amorphous systems. Furthermore, solids that have an heterogeneous structure bring yet another level of difficulty in pinpointing the precursor events. In my thesis, I studied the fracture of gels, solids that are made of two intertwined phases: a solid network and a liquid medium. In gels, the complex coupling of viscoelasticity and plasticity makes it difficult to understand the driving force behind fracture as most of the theoretical models are based on understanding of elasto-plastic systems. The importance of gels in our daily experience, from the 'mouth-feel' of yogurt to the usage of gel as biomimetic material, requires the advancement in understanding their fracture precursors. In this work we try to find fracture precursors in gel by combining shear rheology to 3D confocal microscopic observation. This means we have to use a gel system which has microstructure large enough to be observable with optical resolution. Larger microstructure implies softer materials and thus low stresses that are difficult to apply reliably. Thus the first part of this thesis consists in developing a cantilever based setup for shear rheology of very soft solids under constant stress or strain. This setup has a sensitivity of 6 mPa in stress measurement and can reliably apply strain or stress control in both shear and normal directions. The gel system we work with is sodium caseinate, a protein gel with a microstructural length scale of order 10 µm. We describe the physical chemistry, mass transport and rheological characterization of our system to develop a fast in-situ gelation technique. In the next part, we perform controlled strain and stress experiments with this system until failure. In the case of incremental control strain steps, direct microscopic visualization combined with 2D phase correlation describes the existence of a soft layer near the maximum shear zone to be the precursor to fracture. For the long duration creep experiment, the 3D stroboscopic view observes visuals of the strand breaking events which are spatially scattered. We develop analysis based on estimation of small displacement to detect these events to observe their spatio-temporal profile. We observe that strand breaking events occur way before the catastrophic failure, and we are able to detect their nucleation which leads to failure. The spatial correlation of the principle shear component leads us to discover the elastic coupling of eshelby nature i.e. the existence of a shear transformation zone as inclusion within a large elastic medium., La physique de la fracture est omniprésente dans notre vie quotidienne, qu'il s'agisse de la facilité avec laquelle on peut ouvrir un œuf une fois fêlé ou de la lente agonie d'un câble de chargeur. Il y a exactement un siècle, A. A. Griffith a lié la taille du défaut critique dans un matériau fragile à la contrainte critique requise pour la rupture. La présence de défauts microscopiques explique pourquoi un matériau “intact" rompt à des contraintes inférieures de plusieurs ordres de grandeur à la contrainte prédite par la rupture des liaisons atomiques. Malgré les progrès réalisés dans le domaine de la mécanique de la rupture depuis Griffith, nous n'avons toujours pas une compréhension complète de pourquoi, quand et où la rupture se produira. C’est dû au caractère multi-échelle de la rupture. La fracture du bois massif en est un exemple : des molécules, aux cellules, à l'anneau de croissance jusqu’à la branche. Il est essentiel de comprendre la connexion entre ces différentes échelles pour appréhender leur réponse spatio-temporelle complexe et non linéaire. Ainsi, zoomer à l'échelle du précurseur ou de l'unité structurelle du matériau d'où provient la fracture conduit à des modèles fiables pour une meilleure ingénierie de chaque matériau. Dans les cristaux, le précurseur structurel est une compétition entre mouvement des dislocations et plasticité dans les joints de grain. Ce modèle ne s’applique pas dans les systèmes amorphes. De plus, les solides structurellement hétérogène apportent encore un autre niveau de difficulté dans l'identification des précurseurs. Dans ma thèse, j'ai étudié la rupture des gels, qui sont des solides constitués de deux phases entrelacées : un réseau solide et un milieu liquide. Dans les gels, le couplage complexe de la viscoélasticité et de la plasticité rend difficile la compréhension des raisons de la rupture, car la plupart des modèles théoriques sont basés sur la compréhension de systèmes élasto-plastiques. L'importance des gels, de la consistance du yaourt à l'utilisation des gels comme matériau biomimétique, nécessite de mieux comprendre leurs précurseurs de fracture. Dans ce travail, nous essayons de trouver les précurseurs de fracture dans les gels en combinant rhéologie et observation 3D par microscopie confocale. Nous devons donc utiliser un gel de microstructure plus grande que la résolution optique, ce qui implique un matériau très mou et donc des contraintes faibles qui sont difficiles à appliquer de manière contrôlée. Ainsi, nous avons développé un dispositif basé sur un cantilever permettant d’étudier la réponse rhéologique de solides très mous sous contrainte ou déformation constante. Sa sensibilité de 6 mPa en contrainte permet de contrôler précisément la contrainte ou la déformation dans les directions normale et de cisaillement. Le système de gel avec lequel nous travaillons est le caséinate de sodium, un gel de protéines dont la microstructure est de l'ordre de 10 µm. Nous décrivons la physico-chimie, le transport de masse et la rhéologie de notre système afin de développer une technique rapide de gélification in-situ. Ensuite, nous réalisons des expériences de déformation et de contrainte contrôlées avec ce système jusqu'à la rupture. Dans le cas de marches de déformation incrémentale, la visualisation microscopique directe combinée à la corrélation d’images 2D détecte l'existence d'une couche de cisaillement maximale comme étant le précurseur de la rupture. En fluage, la vue stroboscopique 3D permet d'observer des ruptures de brins éparses. Nous développons une analyse basée sur l'estimation des petits déplacements pour détecter ces événements et observer leur profil spatio-temporel. Nous observons que les ruptures de brin se produisent bien avant la rupture catastrophique, et nous sommes capables de détecter leur nucléation qui conduit à la rupture. La composante principale du cisaillement présente des corrélations de type Eshelby, c’est-à-dire un couplage élastique.

Soils represent an essential habitat for a wide diversity of invertebrates. Among these organisms, termites are considered ecosystem engineers for their impact on nutrient cycling and soil functioning, stemming from their wide feeding habits. For instance, soil/litter-feeding termites are one of the groups that incorporate the most organic matter from the soil. Thus, the high abundance and diversity of this group of termites does not only indicate its ecological success, but also its high value for the ecosystem. TheApicotermitinae subfamily (family Termitidae) is a highly diverse group of soil-feeding termites widespread in Afro- and Neotropical regions. However, due to taxonomic difficulties in soldierless groups and poor sampling of species living deep in the soil, it is also one of the most understudied subfamilies. In this thesis, I addressed phylogenetic, anatomical, and ecological aspects of the Apicotermitinae, with the ultimate goal of explaining their high diversity and ecological success. In the first axis, we investigated the phylogenetic relationships of Apicotermitinae species by using de novo mitochondrial genomes. African taxa with soldiers form several basal branches. We confirmed the monophyly of Asian and neotropical lineages, resulting from two independent dispersal events from tropical Africa, and established the relationships of the main lineages in the subfamily. The relationships among and within some genera remain unresolved, probably revealing an explosive radiation. Some genera appear as polyphyletic, showing the need for further taxonomic revision. In the second axis, we described for the first time in detail the anatomical structures of the gizzard. Thepulvillar belt bears a highly diverse, sclerotized and autofluorescent structures. These structures and the ornamentation patterns remain limited to African species since the Neotropical species do not present such specialized structures. Consequently, these ornamentations are proposed as a new complementary taxonomic tool, which can prove useful in the future revisions of genera with phylogenetic incongruences. In the third axis, we characterized the content of crop-gizzard and inferred the isotopic niche of species. Slight variations in the food content suggested that Apicotermitinae can be considered as a single feeding group, with mineralized soil as a primary source. Variations in the crop-gizzard volume can be related to food-collecting behavior. The neotropical species exhibited the broadest isotopic spaces, indicating flexibility to explore large organic matter humification gradients. The broad overlap of isotopic niches and co-occurrence with other termites suggests that this group could be affected by spatial segregation. Finally, in an evolutionary context, it was inferred that the Neotropical soldierless taxa underwent an explosive radiation during the early-middle Miocene. While the reduction of sclerotized structures in the gizzard is associated with the dispersal towards the Neotropics, the African soldierless species developed a pulvillar armature. All of these results provide an overview of the understanding of Apicotermitinae and open up new perspectives on the evolutionary and functional aspects of associations in favor of diet as an agent of their success., Les sols représentent un habitat essentiel pour une grande diversité d'invertébrés. Parmi ceux-ci, les termitessont considérés comme des ingénieurs de l'écosystème, pour leur impact sur le cycle des nutriments ainsique sur le fonctionnement du sol. Ce rôle écologique majeur est du fait entre autres de la grande diversitéde leur régime alimentaire. Les termites qui se nourrissent de sol et/ou de litière constituent l'un des groupesqui incorpore le plus de matière organique depuis le sol. Ainsi, l'abondance et la diversité élevées de cegroupe de termites indiquent non seulement leur succès écologique, mais aussi leur forte valeur pour lesécosystèmes. La sous-famille des Apicotermitinae (Termitidae) constitue un groupe de termites humivorestrès abondant et diversifié dans les régions afrotropicale et néotropicale. Cette sous-famille est pourtant peuétudiée, du fait des difficultés taxonomiques rencontrées pour les termites sans soldats, mais aussi desdifficultés d’échantillonnage associées aux espèces propres aux sols plus profonds. Le présent travail dethèse se veut être une étude de la diversité des Apicotermitinae selon trois axes, à savoir phylogénétique,anatomique et écologique, dans le but d'expliquer les tenants et aboutissants de la grande diversité desApicotermitinae, ainsi que les raisons de leur succès écologique.Dans le premier axe de la thèse, nous avons étudié les relations phylogénétiques entres les différentesespèces d’Apicotermitinae à l’aide de génome mitochondriaux assemblé de novo. Les taxa africains avecsoldats forment plusieurs branches basales. Nous avons confirmé la monophylie des lignées asiatique etnéotropicale, qui résultent de deux colonisations indépendantes au départ de l'Afrique, et établi les relationsentre les principales lignées de la sous-famille. Les relations, entre ou au sein, de certains genres sont malrésolues et correspondraient à une explosion radiative. Plusieurs genres apparaissent commepolyphylétiques, montrant le besoin d’une révision taxonomique future.Dans la deuxième partie de la thèse, nous avons décrit pour la première fois en détail les différentesstructures anatomiques du gésier. La ceinture pulvillaire porte des structures très diverses, sclérifiées etauto-fluorescentes. Ces ornementations sont proposées comme un nouvel outil taxonomiquecomplémentaire, qui serait utile pour les révisions requises dans les genres problématiques susmentionnés.Ces structures et les motifs d'ornementation restent toutefois limités aux espèces africaines, les espècesnéotropicales ne présentant pas de structures spécialisées.Concernant le troisième axe de la thèse, nous avons caractérisé le contenu du jabot-gésier et estimé la nicheisotopique de différentes espèces. Les légères variations du contenu suggèrent que les Apicotermitinaepartagent sensiblement le même régime alimentaire, en ingérant une quantité importante de sol minéralisé.Les variations du volume du jabot-gésier peuvent être liées au comportement de collecte des aliments. Lesespèces néotropicales montrent une étendue des niches isotopiques plus large, ce qui indique la possibilitéd'exploiter plusieurs niveaux d’humification de la matière organique. Le large chevauchement des nichesisotopiques et la co-occurrence avec d'autres termites suggèrent que les espèces de ce groupe tendraient àse ségréger spatialement.Enfin, dans un contexte évolutif, il a été estimé que le groupe des espèces néotropicales sans soldats a subiune explosion radiative au début du Miocène moyen. Alors que la réduction des structures fortementsclérifiées dans le gésier est associée à la dispersion vers les Néo-tropiques, les espèces africaines sanssoldats ont développé une armature pulvillaire. Le système endocannabinoïde (eCB) est une cible thérapeutique intéressante pour traiter diverses conditions variées, allant de la modulation du système immunitaire à la prise en charge de la douleur neuropathique. De plus, le système eCB est impliqué dans les processus développementaux comme l’indique une exposition aux cannabinoïdes au cours du développement qui provoque des troubles neurofonctionnels. En raison de leur nature lipophile, les eCBs ne sont pas emmagasinés, mais sont plutôt synthétisés et dégradés sur demande par des enzymes. Ainsi, l’étude du patron d’expression de ces enzymes permettrait de mieux comprendre l’expression et ainsi le rôle joué par les eCBs pendant la formation du système nerveux central. Le récepteur CB1 est grandement distribué dans le système nerveux, alors que le récepteur CB2 est traditionnellement associé au système immunitaire. La découverte récente de l’expression et de l’impact fonctionnel du récepteur CB2 dans certains neurones, notamment au niveau rétinien, modifie la vision traditionnelle des rôles des eCBs. Notamment, une étude de notre laboratoire a montré que la délétion du récepteur CB2 chez des souris transgéniques (cnr2-/-) provoque une augmentation de l’amplitude de l’onde a en électrorétinographie, celle-ci reflétant l’activité des photorécepteurs rétiniens. Cette étude a mis en évidence l’importance du récepteur CB2 dans la vision, du moins au niveau rétinien. Jusqu’à ce jour, aucune étude ne s’est intéressée à l’impact des cannabinoïdes sur l’acuité visuelle. Nous avons caractérisé la distribution rétinienne des enzymes diacylglycérol lipase alpha (DAGLα) et monoacylglycérol lipase (MAGL), responsables respectivement de la synthèse et de la dégradation du ligand eCB 2-arachidonoyl glycérol (2-AG), pendant le développement postnatal. L’enzyme DAGLα est présente dès la naissance et est grandement distribuée dans la rétine, notamment dans les photorécepteurs, les cellules horizontales, amacrines et ganglionnaires. L’enzyme MAGL apparait plus tardivement et est limitée aux cellules amacrines et de Müller. Nos résultats fonctionnels indiquent que l’acuité visuelle des animaux cnr2-/- est plus élevée autant chez les adultes que pendant le développement postnatal. L’administration répétée d’un agoniste inverse du récepteur CB2 produit une augmentation de l’acuité visuelle similaire à la délétion du récepteur CB2 par génie génétique et inversement, l’administration d’un agoniste du récepteur CB2 diminue l’acuité visuelle. Enfin, l’administration d’un inhibiteur de l’enzyme MAGL, responsable de la dégradation du 2-AG, induit une diminution de l’acuité visuelle similaire à celle obtenue par un agoniste du récepteur CB2 tandis que l’administration d’un inhibiteur de l’enzyme DAGL, responsable de la synthèse du 2-AG, provoque une augmentation de l’acuité visuelle. Ces résultats suggèrent que le 2-AG est fortement présent tôt lors du développement rétinien et qu’il pourrait être impliqué dans la maturation structurelle et fonctionnelle de la rétine. De plus, les expériences fonctionnelles ont démontré que les cannabinoïdes affectent non seulement la réponse rétinienne, mais aussi l’acuité visuelle de manière significative. En outre, ces résultats confirment que les cannabinoïdes induisent leurs effets sur la vision exclusivement par le récepteur CB2. Enfin, les résultats de cette thèse accroissent les connaissances actuelles dans un contexte de légalisation grandissante du cannabis à des fins récréatives, puisqu’ils mettent en évidence l’importance des impacts sur l’acuité visuelle., The endocannabinoid (eCB) system is a great therapeutic target for the treatment of many diseases, ranging from immune system modulation to pain management. This system is implicated in developmental processes as indicated by neurofunctional afflictions following developmental exposition to cannabinoids. Since eCBs are lipophilic, they are not stored in vesicles but rather synthesized and degraded on demand by specific enzymes. Thus, the expression pattern of these enzymes could help to better understand the expression of eCBs, and their role during central nervous system maturation. The CB1 receptor is strongly distributed in the nervous system, while the CB2 receptor is traditionally associated with the immune system. The recent finding of the CB2 receptor expression and function in some neurons, especially in the retina, changes the dogma associated with cannabinoids. A study from our laboratory found that deletion of the CB2 receptor in transgenic mice (cnr2-/-) enhances the a-wave amplitude in electroretinography, this wave reflecting photoreceptor activity. This report highlighted the importance of the CB2 receptor in vision, at least in the retina. Until now, no study aimed at the impact of cannabinoids on visual acuity. We characterized the retinal distribution of diacylglycerol lipase alpha (DAGLα) and monoacylglycerol lipase (MAGL) enzymes, responsible for the synthesis and degradation of the eCB ligand 2-arachidonoyl glycerol (2-AG) during postnatal development. The enzyme DAGLα is expressed since birth and is greatly distributed across the retina such as in photoreceptors, horizontal, amacrine and ganglion cells. The enzyme MAGL is expressed later during development and is present only in amacrine and Müller cells. Our functional results show that the visual acuity of cnr2-/- mice is enhanced in adults and during postnatal development. The repeated administration of a CB2 receptor antagonist yielded a better visual acuity, and inversely a CB2 receptor agonist decreased the visual acuity. Furthermore, the administration of a MAGL inhibitor, the enzyme in charge of 2-AG degradation, induced a strong decrease in visual acuity, similar to that obtained with a CB2 receptor agonist. Inversely, a DAGL inhibitor, the enzyme responsible for 2-AG synthesis, caused an increase in visual acuity. These results suggest that 2-AG is strongly expressed early during retinal development and could be implicated in structural and functional maturation of the retina. Furthermore, we demonstrated that cannabinoids do not only affect retinal function, but also visual acuity. These results confirm that cannabinoids modulate their visual effects exclusively via the CB2 receptor. Finally, in recent years, many countries legalized cannabis for recreational and therapeutic use. The findings from this thesis increase the understanding of cannabinoids since they highlight the great impact of cannabinoids on the visual acuity.

This project aims to demonstrate the feasibility and value of using electrohydrodynamic (EHD) inside flat plate heat pipes (FPHP). FPHPs are passive devices able to transfer high heat fluxes with low temperature differences owing to phase change heat transfer and capillarity. A numerical model, devoted to the study the shape of a meniscus trapped in a square groove in the presence of an electric stress, is developed. Particular attention is paid to the detailed understanding of the linkages between EHD phenomena, wetting or electro-wetting and capillarity. Dimensionless results from the numerical study are provided in order to be used as abacus for the design of EHD FPHP. Two experimental benches, sharing the same capillary structure made of square grooves, are studied. The first experimental bench devoted to study the local effect of the electric field on the interface shape in the absence of heat flux, by means of a confocal microscope. The experimental results are obtained with a DC electric field and with an AC electric field by means of a vobulation methodology. The experimental results are compared to the numerical results for validation purposes. The second experimental bench is devoted to the study of the effect of an electric field on the thermal performances of a FPHP. The temperature profiles along the FPHP are recorded with thermocouples, while the effect of the electric field on the liquid distribution are recorded by means of a camera. The experimental results proves useful to define the prospects for further experimental an numerical studies to expand the knowledge about of the effect on the use of an electric field in a FPHP.; Le travail présenté dans ce mémoire ambitionne de démontrer la faisabilité et l’intérêt de l’utilisation de l'électrohydrodynamique (EHD) dans des caloducs plats. Les caloducs plats sont des systèmes passifs permettant de transférer une grande quantité de chaleur avec un faible gradient de température grâce au transfert avec changement de phase et aux phénomènes de capillarité. Un modèle théorique permettant d'évaluer l'effet d'un champ électrique sur la forme d'un ménisque dans une rainure carrée est développé. Une attention particulière est apportée à la compréhension fine des couplages entre les phénomènes EHD, de mouillage et de capillarité. Combined effects of trisodium citrate (TSC), transglutaminase (Tgase) and heating were studied with relation to the mechanical properties of acid milk gels. Acidification of skimmed microfiltered milk samples was performed at 30 °C by addition of glucono – δ lactone to achieve final pH of 4.6 in 4 h. Increasing levels of TSC (0, 10 and 20 mM) were added to the samples, followed by addition of a constant level of Tgase (3 U/g of protein), and subsequent heating to 85 °C for 30 min. Prior to acidification, suspensions were analyzed in terms of amount of sedimentable material, hydration, hydrodynamic diameter (Dh) and ζ-potential (ζ) of the particles. Acid-induced gelation was studied using small deformation rheology followed by large deformation test. The water holding capacity of the gels (WHC) was performed at pH 4.6. Gels microstructure were investigated by confocal laser scanning microscopy at pH 4.6 and determination of mean pore size was performed by 2D-correlation analysis. Results showed that combined Tgase and TSC treatments had significant effect on rheological properties, WHC and gel microstructure. Higher stiffness of the gels was observed with Tgase and TSC at 10 mM, whereas a homogenous network distribution with smaller pore size was observed in the presence of Tgase and TSC at 20 mM.

The interaction of solidification fronts with objects (droplets, bubbles, particles, or biological cells) is a common phenomenon encountered in a plethora of situations, ranging from industrial to natural occurrences, such as the formation ofsea ice, growth of single crystals, metallurgy, cryobiology, food science, and filtration or water purification. The process,though well-known, is complex and an unambiguous quantification of the mechanisms in situ is yet to be developed. Theobjects (soft or hard) can have diverse outcomes owing to their confrontation with an advancing solid-liquid interface. Thefront can engulf the object, trapping it into the growing crystal, or the front can repel the object, pushing it ahead of itself.The consequences of this interaction impacts the final microstructure and hence, determines the structural as well asfunctional properties of the solidified material. Furthermore, many of these phenomena occur in the presence of solutes(or impurities), which can segregate at the interface during the growth of a solid. In this study, we analyse the interactionof spherical soft objects (droplets and bubbles) and rigid particles with an approaching ice-water interface. Our customcryo-confocal microscopy setup enables a rapid imaging of the growth of ice crystals, the liquid phase, and the dynamicsof objects encountering the solidification front. We depict the impact of solute (or impurity) concentration and their influence on the interface geometry, object dynamics, and the solidified microstructure. We explore several important aspectsof multiple particle interactions in realistic systems and discuss the consequences of particle redistribution in comparisonto the ideal systems considered by the past physical models. Our results demonstrate how an increasing concentration ofsolute in the bulk liquid and their subsequent segregation can dramatically alter the predicted nature of object-front interactions and the solidification microstructures. We suggest that the freezing of suspensions using cryo-confocal microscopymay serve as an analogue for studying the in situ interaction of foreign objects with a moving solid-liquid interface., L’interaction du front de solidification avec des objets (gouttelettes, bulles, particules ou cellules biologiques) est unphénomène courant rencontré dans une multitude de situations, allant des procédés industriels aux événements naturels, tels que la formation de glace de mer, la croissance de monocristaux, la métallurgie, la cryobiologie, l’ingéniériealimentaire ou la purification de l’eau. Ces processus, pourtant bien identifiés, sont complexes et une compréhensionapprofondie reste à développer. Les objets (rigides ou déformables) peuvent avoir différents comportements lors de leurrencontre avec un front de solidification en mouvement. Le front peut intégrer l’objet, le piégeant dans le cristal en croissance, ou le repousser. Les conséquences de cette interaction ont un impact sur la microstructure finale et déterminentnotamment les propriétés structurelles et fonctionnelles du matériau solidifié. En outre, la plupart de ces phénomènesse produisent en présence de solutés (ou d’impuretés), qui peuvent être ségrégés à l’interface lors de la solidification.Dans cette étude, nous analysons l’interaction d’objets sphériques déformable (gouttelettes et bulles) ou de particulesrigides avec une front de solidification eau-glace en mouvement. La microscopie cryo-confocale permet une imagerierapide in situ de la croissance des cristaux de glace, de la phase liquide et de la dynamique des objets qui rencontrentle front de solidification. Nous décrivons l’impact de la concentration des solutés (ou des impuretés) et leur influencesur la géométrie de l’interface, la dynamique des objets et la microstructure de solidification. Nous explorons plusieursaspects importants des interactions de particules multiples dans des systèmes réalistes et discutons des conséquencesde la redistribution des particules par rapport aux systèmes idéaux décrits dans les modèles physiques précédemmentdéveloppés. Nos résultats montrent comment une concentration croissante de soluté dans le liquide et sa ségrégationlors de la solidification peuvent modifier de façon spectaculaire la nature attendue des interactions entre l’objet et lefront et les microstructures de solidification. La congélation des suspensions par microscopie cryo-confocale peut servird’analogue pour étudier l’interaction in situ d’objets avec une front de solidification en mouvement.

Digestion behaviour of food protein-based hydrogels is greatly influenced by the gel characteristics and in particular the microstructure. Using egg white gels (EWGs) as a model food, this study aimed to explore the real time disintegration by pepsin of different microstructures and subsequent nutrient release kinetics. Using thermal treatment at 80 °C, EWGs with two different microstructures but similar protein concentration (10%) were produced by varying the pH conditions (pH 5 and pH 9). The in situ spatiotemporal disintegration of the microstructure during static in vitro gastric digestion was followed using a high resolution confocal microscopic technique. Tetramethylrhodamine isothiocyanate (TRITC)-dextran (4400 Da) was incorporated into the gels as a model fluorescent molecule of peptide-like size, to trace its release due to the pepsin action. The looser microstructure of pH5-EWG caused the gel to disintegrate more quickly and to a greater extent, leading to a higher rate of TRITC-dextran release. In contrast, the compact-dense microstructure of the pH9-EWG showed slower kinetics of disintegration and (TRITC)-dextran release, likely due to a reduced accessibility of pepsin to its substrates. Pepsin activity being highly pH-dependent, high local pH and high buffering capacity of pH9-EWG may also play a pivotal role in the slower disintegration observed for this gel. In both EWGs, spatial degradation was mainly observed at the gel surface while the interior area fractions remained unchanged. Thus, surface erosion is possibly the underlying mechanism of EWG disintegration by pepsin in these experimental conditions.

Avian pathogenic Escherichia coli (APEC) cause severe respiratory and systemic disease in chickens, commonly termed colibacillosis. Early immune responses after initial infection are highly important for the outcome of the infection. In this study, the early interactions between GFP-expressing APEC strains of serotypes O1:K1:H7 and O2:K1:H5 and phagocytic cells in the lung of CSF1R-reporter transgenic chickens were investigated. CSF1R-reporter transgenic chickens express fluorescent protein under the control of elements of the CSF1R promoter and enhancer, such that cells of the myeloid lineage can be visualized in situ and sorted. Chickens were separately inoculated with APEC strains expressing GFP and culled 6 h post-infection. Flow cytometric analysis wasperformed to phenotype and sort the cells that harbored bacteria in the lung, and the response of the sorted cells was defined by transcriptomic analysis. Both APEC strains were mainly detected in CSF1R-transgeneneg (CSF1R-tgneg) and CSF1R-tglow MHC IIneg MRC1L-Bneg cells and low numbers of APEC were detected in CSF1R-tghigh MHC IIpos MRC1L-Bpos cells. Transcriptomic and flow cytometric analysis identified the APECpos CSF1R-tgneg and CSF1R-tglow cells as heterophils and the APECpos CSF1R-tghigh cells as macrophages and dendritic cells. Both APEC strains induced strong inflammatoryresponses, however in both CSF1R-tgneg/low and CSF1R-tghigh cells, many immune related pathways were repressed to a greater extent or less activated in birds inoculated with APEC O2-GFP compared to APEC O1-GFP inoculated birds. Comparison of the immune pathways revealed the aryl hydrocarbon receptor (AhR) pathway, IL17 and STAT3 signaling, heterophil recruitment pathways and the acute phase response, are modulated particularly post-APEC O2-GFP inoculation. In contrast to in vivo data, APEC O2-GFP was more invasive in CSF1R-tghigh cells in vitro than APEC O1-GFP and had higher survival rates for up to 6 h post-infection. Our data indicate significant differences in the responses induced by APEC strains of prevalent serotypes, with Q14 important implications for the design and interpretation of future studies. Moreover, we show that bacterial invasion and survival in phagocyte populations in vitro is not predictive of events in the chicken lung.

Deciphering mechanisms of oocyte development in female fishes still remains challenging and a comprehensive overview of this process at the level of the organ is still needed. The recent development optical tissue clearing methods have tremendously boosted the 3D imaging of large size biological samples that are naturally opaque. However, no attempt of clearing on fish ovary that accumulates extremely high concentration of lipids within oocytes has been reported to date. To face with this ovarian-specific challenge, we combined two existing clearing methods, the non-toxic solvent-based Eci method for efficient clearing and the CUBIC method to enhance lipid removal and reduce non-specific staining. The methyl green fluorescent dye was used to stain nuclei and delineate follicles. Using this procedure (named C-Eci), ovaries of both medaka and trout could be imaged in 3D and all follicles analyzed. To our knowledge this is the first procedure elaborated for clearing and imaging fish ovary in 3D. The C-Eci methods thus provides an interesting tool for getting precise quantitative data on follicular content in fish ovary and promises to be useful for further morphological studies.

The avian respiratory tract is a common entry route for many pathogens and an important delivery route for vaccination in the poultry industry. Immune responses in the avian lung have mostly been studied in vivo due to the lack of robust, relevant in vitro and ex vivo models mimicking the microenvironment. Precision-cut lung slices (PCLS) have the major advantages of maintaining the 3-dimensional architecture of the lung and includes heterogeneous cell populations. PCLS have been obtained from a number of mammalian species and from chicken embryos. However, as the embryonic lung is physiologically undifferentiated and immunologically immature, it is less suitable to examine complex host–pathogen interactions including antimicrobial responses. Here we prepared PCLS from immunologically mature chicken lungs, tested different culture conditions, and found that serum supplementation has a detrimental effect on the quality of PCLS. Viable cells in PCLS remained present for ≥ 40 days, as determined by viability assays and sustained motility of fluorescent mononuclear phagocytic cells. The PCLS were responsive to lipopolysaccharide stimulation, which induced the release of nitric oxide, IL-1β, type I interferons and IL-10. Mononuclear phagocytes within the tissue maintained phagocytic activity, with live cell imaging capturing interactions with latex beads and an avian pathogenic Escherichia coli strain. Finally, the PCLS were also shown to be permissive to infection with low pathogenic avian influenza viruses. Taken together, immunologically mature chicken PCLS provide a suitable model to simulate live organ responsiveness and cell dynamics, which can be readily exploited to examine host–pathogen interactions and inflammatory responses.

The study of defects in this semiconductor is of fundamental importance firstly for the material science in which it plays a key role thanks to its lamellar structure (2D material) and its high thermal and chemical stability, and secondly for the quantum nanotechnology domain where its large bandgap (~ 6 eV) allows for exploiting deep levels point imperfections as «artificial atom» in the crystal lattice. During this thesis, defects in two spectral ranges have been studied: a first family emitting in the visible wavelengths, and a second one emitting in the ultraviolet range.Firstly, we made use of a scanning confocal microscope working in ambient conditions and at visible wavelengths. The recording of photoluminescence spatial maps permited to show the existence of localised hot spot of light, under the diffraction limit of the miscroscope, and emitting around 600 nm (2 eV). Time photon-correlation measurements revealed on one hand that we were dealing with single quantum emitters, and on the other hand allowed for probing the photodynamics of those systems, in particular at very long time-scale. Various photostability regimes are observed and discussed. Last but not least, power resolved study was also performed and demonstrated that a number of the emitters (~ 5%) are photo-stable at high excitation power and saturate at few millions counts per second: those point defects are one of the brightest single-photon source at room temperature in solid-state systems.Secondly, we explored the defects in the ultraviolet spectral range. A prerequisite to the engineering of defects in semiconductors for technological applications is the knowledge of their chemical origin. With this in mind, we studied shallow and deep levels in carbon-doped hBN samples by combining macro-photoluminescence and reflectance measurements. We showed the existence of new optically-active transitions (around 300 nm) and discussed the implication of carbon in these levels. The in-depth study of these levels have required the development of a new scanning micro-photoluminescence confocal microscope operating at 266 nm under cryogenic environment. The design and performances of the optical system are described, and the experimental challenges explained in details. Using this new setup, we went further into the examination of the deep levels. In particular, a study was carried out regarding the spatial correlation between these new spectral lines and the well-known point defect at 4.1 eV. Then, we used new crystals with isotopically-purified carbon doping as a strategy to investigate the long-standing question concerning the chemical origin of the 4.1 eV defect. Through this attempt, we brought to light the spatial dependence of the optical features for this specific emitter. Last but not least, we present our work dedicated to isolate the emission of a single 4.1 eV defect. We studied the photoluminescence of thin undoped flakes, pre-characterized with an electron microscope, that contain a low density of emitters, and inspected in particular their photostability in these thin crystals.; L’objectif de cette thèse était d’explorer et de caractériser optiquement les défauts ponctuels dans le nitrure de bore hexagonal. La spécificité cellulaire, la croissance et le développement des organismes pluricellulaires dépendent d’une communication qui s’établit soit avec le milieu extérieur soit entre les différents tissus qui les constituent. Les informations issues de signaux extracellulaires sont perçues par la cellule et traduits par des réactions intracellulaires. La reproduction sexuée chez les plantes est un exemple de communication cellulaire. Une communication s’établit entre les partenaires mâles et femelles dès le dépôt du grain de pollen (contenant les gamètes mâles) à l’extrémité de l’organe femelle appelé stigmate et composé de nombreuses cellules épidermiques, les papilles stigmatiques. Chez certaines espèces, les organes mâles et femelles sont proches, enfermés dans la fleur, ce qui favorise le dépôt du pollen sur son propre stigmate (autopollinisation). Afin d’empêcher la consanguinité et favoriser le brassage génétique, certaines espèces sont capables de rejeter leur propre pollen, on parle alors de réponse auto-incompatible et d’espèces auto-incompatibles. Chez les Brassicacées, ce rejet dépend d’une réaction récepteur-ligand qui intervient dès le dépôt du pollen sur les papilles stigmatiques. L’autopollen est bloqué à la surface du stigmate alors qu’un pollen génétiquement différent de la femelle sera accepté et produira une descendance. Arabidopsis thaliana, appartenant à la famille des Brassicacées, a perdu au cours de l’évolution cette capacité à rejeter son propre pollen. Il est toutefois possible de réactiver cette réponse en ré-introduisant par transgenèse, un couple récepteur-ligand fonctionnel provenant de l’espèce proche Arabidopsis lyrata, auto-incompatible. L’objectif de ce travail est de disséquer les premières étapes de reconnaissance entre les cellules stigmatiques et les grains de pollen compatibles et incompatibles. Nous avons mis en place un système semi in vivo permettant de suivre, par microscopie confocale, le devenir des grains de pollen à la surface stigmatique, ainsi que de visualiser les mouvements cellulaires ou les modifications structurales qui interviennent dans la cellule femelle lors de l’interaction. Nous avons montré que le blocage du pollen incompatible intervient à plusieurs niveaux, précocement lors de l’activation du grain de pollen ou plus tardivement lors de la pénétration de la surface stigmatique. Nous avons également visualisé des mouvements du cytosquelette d’actine dans la papille stigmatique au niveau du point de contact avec le pollen compatible résultant de la communication cellulaire générée par la rencontre des deux partenaires.

Food is a complex combination of chemically diverse structures, influenced by composition andprocessing. The nutritional quality of food cannot be solely based on individual contents in nutrientsas food structure will strongly modulate the bioaccessibility of nutrients upon digestion. In previousstudies, the most common approach for measuring the extent of proteolysis and nutrient uptake wasto compare the initial macroscopic features of ingested food to final concentrations in thebloodstream. However, there is limited literature to the support underlying mechanisms of thedigestion of food in the stomach and enzyme diffusion in solid food substrates. In the present work,the influence of casein protein gel microstructure on enzymatic digestion was investigated for thefuture development of personalised foods. Casein gels with an identical composition, but differing bythe coagulation mode, were characterized and submitted to simulated gastric digestion. The changesin gel structure over time were studied using confocal microscopy and small angle x-ray scattering(SAXS). The molecular interactions that occur as a gel network is formed, and subsequently brokendown under digestive conditions will be discussed.

L’amiodarone est responsable d’une toxicité pulmonaire importante qui varie selon les séries de 0,5% à 15%. Aujourd’hui il n’existe aucun examen fiable pour poser le diagnostic de pneumopathie à l’amiodarone (PnpA). La microscopie confocale fibrée en fluorescence (MCFF) a démontré in vivo son intérêt pour le diagnostic de PnpA. La sensibilité est de 100% (IC 95 % : 0,66-1) avec une spécificité de 88% (IC 95 % : 0,47-1) chez les patients non-fumeurs dans l’étude pilote de Salaun et al en 2013. Objectif Déterminer la précision diagnostique de la MCFF ex vivo sur le liquide broncho-alvéolaire (LBA) chez des patients non-fumeurs pour le diagnostic de PnpA aiguë (20μm), fluorescentes avec une intensité supérieure à 100 Lux. Une deuxième analyse portait sur la différence des moyennes de fluorescence et de taille cellulaire entre les groupes A, B et C. Résultats 17 LBA ont été étudiés en MCFF de décembre 2016 à juillet 2019. 11 patients (65%) présentaient un tableau clinique aigu et 6 patients (35%) présentaient un tableau clinique subaigu de PnpA. 4 patients sont classés comme certains (groupe A) de présenter une PnpA par la RCP-PID, 4 patients comme probables (groupe B) et 9 patients comme improbables (groupe C). Dans notre série la spécificité de la MCFF ex vivo est de 33%, pour une sensibilité de 50% (p= 0,64). La taille moyenne des cellules fluorescentes est de 17μm dans les groupes A et B vs 20μm dans le groupe C (p = 0,0008). La fluorescence moyenne est de 39UA pour le groupe A et B vs 49UA dans le groupe C (p = 0,048).Conclusion La MCFF ex vivo ne permet pas de poser avec certitude le diagnostic de PnpA en utilisant les critères de la MCFF in vivo.

National audience; La présente communication porte sur l’étude de l’effet d’un champ électrique alternatif sur une interface liquide-vapeur au sein d’une structure capillaire rainurée. En présence d’un champ électrique, une contrainte électrique s’applique sur l’interface liquide-vapeur dont l’origine est essentiellement liée au saut des propriétés électriques entre phases ; on parle volontiers d’électrohydrodynamique interfaciale de Taylor-Melcher. La composante normale de la contrainte électrique interfaciale en s’ajoutant à la contrainte capillaire et à la gravité vient modifier le saut de pression à l’interface entraînant par conséquent sa déformation. La déformée interfaciale est étudiée expérimentalement par microscopie confocale chromatique. Un banc expérimental est développé autour d’une structure capillaire reliée à la masse, et recouverte par une électrode plane supérieure et transparente reliée à la haute tension. La cavité étanche, ainsi réalisée, est partiellement remplie d’un fluide frigorigène, le HFE 7100, utilisé ici pour ses propriétés diélectriques, en conditions isothermes. En présence d’un champ alternatif, des phénomènes de résonance sont observés selon la fréquence d’actuation électrique. Une analyse spectrale de la déformée interfaciale est réalisée par vobulation fréquentielle.

The final product contains many organic acids and CO2 and may also contain low levels of ethanol along with other metabolites. During fermentation, a symbiotic relationship between yeasts and acetic acid bacteria and, in some cases, lactic acid bacteria has been described. Our previous work on industrial scale fermentations highlighted that Acetobacter, Gluconobacter, Gluconacetobacter, Komagataeibacter and Oenococcus bacterial genera and Dekkera, Zygosaccharomyces and Hanseniaspora yeast genera could be of technological importance for Kombucha fermentations.The goal of this study was to dynamically follow a lab scale Kombucha fermentation using a selected microbial consortium. Metagenetics (bacteria and yeast), microbiological, physico-chemical and biochemical (organic acids by LC-QTOF, volatiles by GC-MS) parameters were followed as well as biofilm formation using FISH-confocal microscopy and scanning electron microscopy over 27 days.Results showed sugar consumption by the microbial consortium and the successive production of multiple organic acids (especially acetic, lactic, gluconic and glucuronic acids) and volatile compounds, particularly volatile fatty acids, alcohols and their corresponding esters as well as a decrease in aldehydes over time. Active biofilm formation by acetic acid bacteria could also be monitored by microscopy and highlighted the distinct presence and positioning of the different microbial groups.These results provide novel information on the microbial dynamics of species within a defined consortium and their functional roles during fermentation and should lead to better fermentation control and product quality in the future.

Digestive enzymes diffusion, particularly pepsin in different food structures is a key factor to control protein-based foods digestion and absorption in the gastro-intestinal tract. The enzymes diffusion is believed to depend on food microstructure and dry matter content. This study aimed to investigate how the microstructure of complex food matrices after routine process (cooking) impacts pepsin diffusion. Four different foods (custard, pudding, sponge cake and biscuit) of identical dry matter ratio (i.e. comparable protein, lipid and sugar contents on dry basis) but different water contents were used as food models. Confocal imaging illustrated a gel-like protein-continuous structure in biscuit, pudding and sponge cake, whereas, a sol structure comprising of protein aggregates, lipid droplets and sugars suspended in a serum pool was observed for custard. FRAP analysis was exploited to calculate pepsin diffusion coefficients within the food matrices and the resulting data proved that an inverse correlation existed between pepsin diffusion and microstructure density. Results showed that with the decrease in water content a more compact and more homogenous network is observed in food matrices. Pepsin diffusion coefficient estimated by FRAP technique is significantly correlated to the dry matter following a non-linear order which is in line with obstruction-scaling model.

Background Many methods have been developed to quantify cell shape in 2D in tissues. For instance, the analysis of epithelial cells in Drosophila embryogenesis or jigsaw puzzle-shaped pavement cells in plant epidermis has led to the development of numerous quantification methods that are applied to 2D images. However, proper extraction of 2D cell contours from 3D confocal stacks for such analysis can be problematic. Results We developed a macro in ImageJ, SurfCut, with the goal to provide a user-friendly pipeline specifically designed to extract epidermal cell contour signals, segment cells in 2D and analyze cell shape. As a reference point, we compared our output to that obtained with MorphoGraphX (MGX). While both methods differ in the approach used to extract the layer of signal, they output comparable results for tissues with shallow curvature, such as pavement cell shape in cotyledon epidermis (as quantified with PaCeQuant). SurfCut was however not appropriate for cell or tissue samples with high curvature, as evidenced by a significant bias in shape and area quantification. Conclusion We provide a new ImageJ pipeline, SurfCut, that allows the extraction of cell contours from 3D confocal stacks. SurfCut and MGX have complementary advantages: MGX is well suited for curvy samples and more complex analyses, up to computational cell-based modeling on real templates; SurfCut is well suited for rather flat samples, is simple to use, and has the advantage to be easily automated for batch analysis of images in ImageJ. The combination of these two methods thus provides an ideal suite of tools for cell contour extraction in most biological samples, whether 3D precision or high-throughput analysis is the main priority.
