Masspektrometri (MS) är en analysmetod som indikerar provers kemiska sammansättning. Provernas innehåll fragmenteras och joniseras, varefter jonernas förhållande mellan massa och laddning (m/z) och sammanlagda intensiteter mäts i form av ett masspektrum. Tandem-masspektrometri (MS/MS eller MS2) innebär att prover utsätts för MS i två omgångar, där den första resulterar i s.k precursor-joner med skilda m/z och den följande MS omgången analyserar masspektrum från varje precursor-jon. MS2 leder till masspektrum med hög upplösning vilket är användbart vid analys av komplexa prover. Proteinsammansättning i biologiska prover är ett exempel på en typ av vetenskapligt- och kliniskt viktig provtyp samt en mycket komplex sådan. Analysmetoder där MS2 används för sådan analys kallas shotgun-proteomik, vilka tar hänsyn till det extremt stora antalet möjliga peptider genom att använda specifika algoritmer för databehandling. Målet är att identifiera peptid-spektrum matchningar (PSMs), d.v.s att uppskatta vilka peptider som gett upphov till de observerade MS2-spektrumen. I detta syfte används sökmotorer som uppskattar vilka peptider som bäst matchar de precursor-jonerna som för varje MS-spektrum, och bibliotekssökning där MS2-spektrum jämförs med dokumenterade MS2-spektrum som härstammar från diverse peptider för att hitta bäst matchning. I detta projekt utnyttjas en nyligen utvecklad algoritm, en spektrumprediktor, för att skapa en workflow där peptiders masspektrum predikeras utifrån PSMs som hittats av en sökmotor. Därefter jämförs predikerade spektrum med de experimentella spektrumen som användes av sökmotorn, och likheten mellan paren av spektrum räknas ut. Projektet har som mål att kombinera fördelarna med sökmotorer och med bibliotekssökning genom att använda de uträknade likheterna mellan spektrum för att öka antalet PSMs som kan identifieras för den experimentella datan. Genom att använda PSM post-processorn Percolator så kan den uträknade likheten mellan par av spektrum leda till fler PSM-identifikationer då likheten implementeras som features i Percolator. Resultaten av detta visar att Percolator kan identifiera PSMs utifrån features baserade på likhet mellan par av spektrum, varav vissa har q-värden under 0.01 och vissa inte kunde identifieras då Percolator användes i kombination med sökmotorn Crux. Om metoden kan förbättras genom att öka den genomsnittliga likheten mellan par av spektrum, samt om fler mått på likhet implementeras, så kan metoden som beskrivs i projektet bidra till att öka antalet PSM-identifikationer utifrån sökmotorresultat. Mass spectrometry (MS) is an analysis method revealing chemical composition of samples by fragmenting and ionizing the sample contents and measuring the mass-to-charge ratio (m/z) and cumulative intensity of each produced ion as an ion mass spectrum. Tandem mass spectrometry (MS/MS or MS2) uses two round of MS, the first to produce a set of precursor ions with distinct m/z, and then sequentially analyzing the ionization pattern of each precursor ion with a second round of MS. For complex samples, MS2 provides vastly increased ability to resolve the sample contents. Protein contents of biological samples represents both a critically important analysis target and a highly complex sample type. Analysis of such samples using MS2 is known as shotgun proteomics. The vast number of possible peptides in these samples necessitates the use of specialized algorithms when interpreting MS2 results data which aim to find peptide-spectrum matches (PSMs) between spectra and peptides identities. This includes search engines that predict which peptides best match each MS2 precursor ion, as well as library searching which match known peptide spectra to the MS2 spectral data. This project uses a recent advancement in shotgun proteomics, spectrum predictors, in a workflow that predicts peptide fragment spectra based on peptide identities suggested by a search engine, and calculates spectral similarity between the predicted peptide spectra and the experimental spectra which were assigned these peptides. This method aims to combine the strengths of both search engines and library searching, and to use the similarity score between experimental and predicted spectra to increase the number of spectra that can be confidently matched to a peptide identity. This project utilizes the PSM post-processor Percolator to rescore PSMs after introducing predicted spectrum similarity as a feature of the PSMs. The results indicate that the predicted spectrum similarity score is able to identify additional PSMs when used as a Percolator feature, when compared to the default Percolator PSM features. When using a combination of three similarity scores as a Percolator feature set, a number of PSMs are identified with q-values below 0.01 which were not identified by the corresponding Crux followed by Percolator workflow. If the average spectral similarity of predicted- and experimental spectra can be increased, and additional effective similarity scores can be added, this workflow could provide a useful tool for increasing PSM identifications from search engine results.

Syftet med denna studie var att utveckla en separations- och analysmetod för identifiering av icke-volatila substanser från strån och rötter av de gräsliknande växterna Cyperus rotundus och Panicum repens. För analysen användes högpresterande vätskekromatografi (HPLC) och ultrahögpresterande vätskekromatografi (UHPLC) med en opolär stationär fas (RP-HPLC) med ultraviolett ljus (UV) och elektrosprej masspektrometri detektion (ESI-MS). Proverna extraherandes med hjälp av ultraljuds assisterad extraktion (UAE) och koncentrerades med solid fasextraktion. Två olika metoder användes vid extraktionen antingen sänktes gräset i 10 ml acetonitril två gånger eller så direkt i 20 ml acetonitril. På grund av svårigheten att uppnå reproducerbarhet vid extraktion med samma metod kunde ingen slutsats om någon metods fördelar dras. Under utvecklingen av HPLC metoden testades två olika elueringsmedel metanol och acetonitril i kombination med MilliQ-vatten. Den slutgiltiga metoden börjar med en mobilfas innehållande 70% metanol och 30% vatten under 5 min för att sedan öka till 100% metanol under 10 minuter innan mobilfasen hålls vid 100% metanol under 25 minuter. Med UV-detektorn kräver identifikation av de okända komponenterna krävde kända referenser. Vidare undersökningar genomfördes därför med masspektrometri. Dock så var det begränsad tid kvar för undersökningar med MS så få körningar kunde genomföras, därav kunde inte analyterna analyseras tillräckligt för att kunna identifiera komponenterna från Cyperus rotundus. Vidare analyser med MS samt även kopplad MSMS där spektrum kan jämföras med en databas för identifikation skulle underlätta identifikationen. The aim of this study is to develop an analysis method for the separation and identification of non-volatile substances from the Cyperus rotundus and- Panicum repens roots and shoots. For the analysis reversed phase high performance liquid chromatography (HPLC) and ultra-high performance liquid chromatography (UHPLC) methods where used. First an UV detector was used in combination with the HPLC setup and in the later stages access to an electrospray ionization ion trap mass spectrometer was enabled for coupling to UHPLC. The samples were extracted with ultrasound assisted extraction (UAE) and the concentrated with solid phase extraction (SPE). Two different extraction methods were attempted one where the graminoid plants where submerged in 10 ml acetonitrile twice and the other with 20 ml directly. Due to the difficulty of reproducing result between different extraction batches no conclusion on whether either method is superior could be made. For the development of the HPLC method methanol or acetonitrile was used in combination with ultrapure (MilliQ) water. The final eluationprogram was 70% methanol and 30% MilliQ water for five minutes, increasing linearly over 10 minutes to 100% methanol and then running for 25 minutes. With the UV detector no identification was possible, so further investigations were performed with UHPLC-MS for analysis of the mass of the analytes. Due to time limitations only a few MS analyses on the Cyperus rotundus were performed, and only a few masses could be estimated. Further runs of the samples need to be performed in combination with coupled MSMS to be able to identify the analytes in the samples.

Det finns många biotekniska analys- och detekteringsmetoder. Metoderna används för identifiering och kvantifiering av biomarkörer. Denna studie har analyserat detekteringsmetoder i de fall där två hjärtspecifika biomarkörer används, troponin och kreatinkinas. Studien avsåg att först identifiera tillämpningsfrekvensen av detekteringsmetoder i Sverige samt internationellt. Vidare identifieras sambandet mellan avgörande parametrar i val av detekteringsmetod. Metoden gick ut på att först bestämma den mest frekventa detekteringsmetoden i Sverige med hjälp av en enkät som skickades till olika laboratorier, sedan studerades tidigare studier publicerade på olika internationella databaser. Studierna som tillämpades var på hjärtspecifika troponin och kreatinkinas för att identifiera val av detekteringsmetod, detekteringskaraktäristika och användarvänlighetsparametrar. Studiens resultat visade att nationellt finns det tre detekteringsmetoder som är de mest använda för identifiering av kreatinkinas: masspektrometri, elektrokemisk luminescence och spektrometri. Internationellt är den dominerande metoden däremot elektrokemisk luminescence. För troponin är den dominerande metoden nationellt: elektrokemisk luminescence och flödescytometri, medan internationellt: elektrokemisk luminescence. Elektrokemisk luminescence är i många fall en stark vinnare i tillämpningen. Ytterligare iakttogs korrelationskoefficienter mellan parametern för att identifiera det starkaste respektive svagaste sambandet. Avgörande parametrar i val av elektrokemisk luminescence, visar på flera samband. Elektrokemisk luminescence och kreatinkinas tilldelas en korrelationskoefficient nära ett för parametrar som volym och känslighet och en korrelationskoefficient nära minus ett för linjärt mätområde och volym, samt kostnad och minimummängd. Medan för troponin och elektrokemisk luminescence erhålls en korrelationskoefficient nära ett för parametrar som känslighet och kostnad och en koefficient nära minus ett för kostnad och tid. There are many biotechnological analysis- and detection methods. The methods are used for identification and quantification of biomarkers. This study has analyzed detection methods incases where two heart-specific biomarkers are used, troponin and creatine kinase. The study was intended to first identify the application frequency of detection methods in Sweden and internationally. Then identify the relationship between crucial parameters in the choice of detection method. The method consisted of first determining the most frequent detection method in Sweden with the help of a questionnaire that was sent to different laboratories, then previous studies published on various international databases were observed. The studies applied were on topics regarding cardiac-specific troponin and creatine kinase to identify choice of detection method, detection characteristics, and ease of use parameters. The results of the study showed that nationally, the detection methods most used for creatine kinase are mass spectrometry, electrochemical luminescence, and spectrometry. Internationally, however, the dominant method is electrochemical luminescence. For troponin, on a national level the dominant methods are electrochemical luminescence and flow cytometry, while internationally: electrochemical luminescence. Electrochemical luminescence is in many cases a strong winner in application. In addition, correlation coefficients are observed between the decisive parameters for a detection method, to identify the strongest and weakest relationships. Electrochemical luminescence and creatine kinase are assigned a correlation coefficient close to one for parameters such as volume and sensitivity and a correlation coefficient when minus one for measurement range and volume, as well as cost and minimum amount. While for troponin and electrochemical luminescence, a correlation coefficient close to one is obtained for parameters such as sensitivity and cost and a coefficient close to minus one for cost and time.

Understanding the molecular radiation damage is crucial in radiobiology, molecular physics, and atmospheric science. In this thesis, the initial steps of radiation damage of anhydrous gas-phase molecules and hydrated nanoparticles were studied using synchrotron radiation based electron-ion coincidence spectroscopy and X-ray absorption spectroscopy under vacuum conditions. Electron-ion coincidence spectroscopy was used to study the photofragmentation and molecular dynamics of the isolated gas-phase molecules. In addition to the photofragmentation of the gas-phase molecules, the effect of the initial ionization site, initial molecular geometry, and the intramolecular chemical environment has been studied. In avobenzone, core ionization leads to massive fragmentation, with a slight site-selectivity concerning fragment production. In ortho-aminobenzoic acid, core ionization leads to the production of a hydronium ion, indicating that the importance of functional group’s position for double intramolecular hydrogen transfer. X-ray absorption spectroscopy was used to probe hydrated nanoparticles prepared at different relative humidities. In hydrated inorganic and mixed inorganic-organic nanoparticles, water is present in a liquid-like state. With different ranges of relative humidity, the primary hydration layers of the hydrated nanoparticles stays the same. In mixed nanoparticles, there is evidence for interaction between the included organic biomolecule with the inorganic and/or water molecules. Abstrakti Molekyylitasolla tapahtuvien säteilyvaurioiden ymmärrys on erittäin tärkeää säteilybiologiassa, molekyylifysiikassa ja ilmakehätieteissä. Tässä työssä on tutkittu tyhjiöolosuhteissa säteilyvaurioiden alkuaskeleita vedettömissä kaasumaisissa molekyyleissä ja vettä sisältävissä nanohiukkasissa käyttäen synkrotronisäteilypohjaista elektroni-ionikoinsidenssispektroskopiaa ja röntgenabsorptiospektroskopiaa. Elektroni-ionikoinsidenssispektroskopialla tutkittiin säteilyn aikaansaamaa hajoamista ja molekyylidynamiikkaa eristetyissä kaasumolekyyleissä. Tämän lisäksi tutkittiin, kuinka ensimmäisen ionisaatiotapahtuman paikka, molekyylin geometria ja molekyylin sisäinen kemiallinen ympäristö vaikuttaa näihin prosesseihin. Avobentsonimolekyylin sisäkuoren ionisaatio johtaa molekyylin hajoamiseen lukuisiksi eri hajoamistuotteiksi, ja hajoamistuotteiden saannin todettiin riippuvan vain vähän ionisoidusta sisäkuoresta. Orto-aminobentsoehapossa sisäkuoren ionisaation havaittiin tuottavan kahden vedyn siirtymisen vaativaa hydroniumionia, ja tuoton havaittiin riippuvan funktionaalisten ryhmien keskinäisestä paikasta. Röntgenabsorptiospektroskopiaa hyödynnettiin eri suhteellisissa ilmankosteuksissa valmistettujen nanohiukkasten tutkimuksessa. Näissä epäorgaanisissa ja saostetuissa orgaanisissa-epäorgaanisissa nanohiukkasissa veden havaittiin olevan nesteenkaltaisessa olomuodossa. Saostetuissa nanohiukkasissa nähtiin myös merkkejä orgaanisen biomolekyylin ja epäorgaanisen ja/tai veden välisestä vuorovaikutuksesta. Sammanfattning Förståelse av molekylära strålningsskador är avgörande inom radiobiologi, molekylär fysik och atmosfärsvetenskap. I denna avhandling studerades strålningsskadornas inledande steg hos gasfasmolekyler och hydratiserade nanopartiklar med hjälp av synkrotronstrålningsbaserad elektron-jon-koincidensspektroskopi och röntgenabsorptionsspektroskopi under vakuumförhållanden. Elektron-jon-koincidensspektroskopi användes för att studera fotofragmentering och molekylär dynamik hos de isolerade gasfasmolekylerna. Förutom fotofragmenteringen av gasfasmolekylerna har effekten av den initiala joniseringsplatsen i molekylen, den initiala molekylära geometrin och den intramolekyl ära kemiska miljön studerats. I avobenzon leder innerskalsjonisering till massiv fragmentering med liten platsselektivitet beträffande fragmentproduktion. I orto-aminobensoesyra leder innerskalsjonisering till produktion av en hydroniumjon, vilket pekar på vikten av funktionella gruppers position för sådan dubbel intramolekylär väteöverföring. Röntgenabsorptionsspektroskopi användes för att studera hydratiserade nanopartiklar framställda vid varierande relativa fuktighet. I hydratiserade inorganiska och blandade inorganiska-organiska nanopartiklar finns vatten i vätskeformigt tillstånd. De primära hydratiseringsskalen i de hydratiserade nanopartiklarna opåverkade av de olika relativa fuktighetsnivåerna. I blandade nanopartiklar finns det bevis för växelverkan mellan de inkluderade organiska biomolekylerna och de inorganiska jonerna och/eller vattenmolekylerna.

Mass spectrometry (MS) is an important analytical tool. Its most importantadvantages are sensitivity, resolution, and accurate and precise m/zmeasurements. To get the best results from an instrument, the user musthave knowledge of its limitation and requirements.The sensitivity of matrix assisted laser desorption/ionization (MALDI)-MSis dependent on the surface concentration of the sample. In Paper I, ahighly hydrophobic surface coating was developed and applied to MALDItarget plates. This allowed applied sample droplets to dry down ontosmaller areas. Compared to untreated and commercial concentrationplates, the surface treated plates gave on average twice the signal to noisefor peptide analysis.Signal suppression and signal overlap in MS can obscure analyte signals.In Paper II, an automated system for coupling capillary electrophoresis toMALDI-MS was developed. Separation of butterfly spermatophoreproteins into 32 fractions revealed some otherwise not detected oroverlapping MS signals.Calibration is vital for accurate MS measurements. In Paper III, adendrimer-based calibration solution for electrospray ionization (ESI)-MSwas developed, intended for peptide analysis. With a larger number ofsignals in the m/z range of interest, precision, and probably accuracy,improved compared to a commercial calibration solution.In Paper IV, calibration options for ESI-MS were reviewed. Factorsaffecting accuracy and precision, in general and for different instruments,were summarized, and a comprehensive list of calibrants was compiled.Paper V further investigated accuracy and precision in MS, specificallyregarding chemical mass shifts in ion traps. It was shown that clusters andsome adduct ions would be unsuitable for calibration of ion traps, and thatlinear ion traps showed mass shifts similar to spherical ion traps. Paints mostly consist of three major components which are binder, pigment/filler andsolvent. Many other components are added in smaller amount and these are calledadditives. One of these additives is defoamers which are added to the paint todecrease foam which can cause defects in the dried paint for example as pores. Thisstudy was about investigating if the defoamers can be identified and quantified withhigh performance liquid chromatography coupled to mass spectrometry. This includessample preparation, chromatographic separation and detector settings. Calibrationcurves where constructed for paints containing different concentrations of defoamerand for a paint with 0% defoamer where different concentration of defoamer whereadded. Standard addition was done for a paint. Matrix effects were investigated bycomparing signal from defoamer in MeOH compared in paint. This study showed thatthe sample preparation of paints should involve dilution in MeOH or water followedby adding of formic acid and centrifugation and filtration to avoid problems in theinstrument. It is possible to identify if a defoamer is present in paint. Quantificationhas not been achieved, due to possible matrix effects and different response whendefoamer is added to the paint before analysis compared to when the defoamer isadded in the manufacturing process.

The proton exchange membrane fuel cell generates electricity from hydrogen and oxygen (from air) through electrocatalytic reactions in an electrochemical cell. The Pt/C catalyst, commonly used in PEM fuel cells, is very sensitive to impurities that can interact with the active catalyst sites and limit fuel cell performance. Unfortunately, most hydrogen is currently produced from fossil sources, and inevitably contains impurities. The subject of this thesis is the effect of hydrogen impurities on the operation of a PEM fuel cell using a Pt/C anode. The impurities studied are carbon monoxide (CO), carbon dioxide (CO2), and selected hydrocarbons. Particular focus is given to the interaction between the impurities studied and the anode catalyst. The main method used in the study involved performing cyclic voltammetry and mass spectrometry, simultaneously. Other electrochemical techniques are also employed. The results show that all the impurities studied adsorb to some extent on the Pt/C catalyst surface, and require potentials comparable to that of CO oxidation, i.e., about 0.6V, or higher to be removed by oxidation to CO2. For complete oxidation of propene, and toluene, potentials of above 0.8, and 1.0V, respectively, are required. The unsaturated hydrocarbons can be desorbed to some extent by reduction, but oxidation is required for complete removal. Adsorption of ethene, propene, and CO2 is dependent on the presence of adsorbed or gaseous hydrogen. Hydrogen inhibits ethene and propene adsorption, but facilitates CO2 adsorption. Adsorption of methane and propane is very limited and high concentrations of methane cause dilution effects only. The adlayer formed on the Pt/C anode catalyst in the presence of CO2, or moderate amounts of hydrocarbons, is found to be insffuciently complete to notably interfere with the hydrogen oxidation reaction. Higher concentrations of toluene do, however, limit the reaction. Den platina-baserade katalysator som oftast används i dessa bränsleceller är känslig mot föroreningar, då dessa kan interagera med katalysatorns aktiva yta, och därmed begränsna bränslecellens prestanda. Tyvärr produceras dagens vätgas huvudsakligen fran fossila källor och innehåller därför oundvikligen föroreningar. Denna avhandling behandlar hur olika vätgasföroreningar påverkar katalysatorns aktivitet och bränslecellens drift. De föroreningar som studeras är kolmonoxid (CO) och koldioxid (CO2), samt ett antal mindre kolväten. Störst fokus ligger på hur dessa föroreningar interagerar med anodens Pt/C katalysator. Den metod som huvudsakligen används är cyklisk voltammetri kombinerat med masspektrometri, men flera elektrokemiska metoder har använts. Resultaten visar att alla undersökta föroreningar adsorberar på Pt/C katalysatorns yta i större eller mindre utstreckning. For att avlägsna det adsoberade skiktet genom oxidation till CO2 krävs potentialer jämförbara med CO oxidation, dvs ca 0,6V, eller högre. Fullständig oxidation av propen eller toluen kräver potentialer högre än 0,8V respektive 1,0V. De omättade kolvätena kan delvis avlägsnas genom reduktion, men fullständig avlägsning kräver oxidation. Närvaron av väte, i gasform eller adsorberat pa katalysatorn, hämmar adsorptionen av eten och propen, men främjar CO2 adsorption. Metan och propan adsorberar i mycket begränsad utstreckning på Pt/C katalysatorns yta. De prestandaförluster som uppstår av höga koncentrationer av metan förklaras av utspädning av vätgasen. Det adsorberade skiktet som bildas när Pt/C katalysatorn exponeras för CO2 eller måttliga koncentrationer av studerade kolväten, är inte tillräckligt heltäckande for att märkbart påverka vätgasreduktionen. Däremot kan höga koncentrationer av toluen begränsa reaktionen. QC 20161010

QPrEST är en ny intern standard för absolut kvantifiering av proteiner utvecklat av företaget Atlas Antibodies AB. I en marknad där det redan finns etablerade standarder kan det vara svårt att konkurrera ut de nuvarande produkterna. Därför har denna rapport gjorts vilken består av en marknadsanalys av nuvarande standarder, statistisk undersökning av publicerade artiklar inom absolut kvantitativ proteomik samt en global kundundersökning med 35 svarande. Resultaten har legat till grund för förbättringsförslag till Atlas Antibodies AB för bättre marknadsföring och lansering av sin nya produkt, QPrEST. Slutsatsen från denna rapport är att Atlas Antibodies AB måste nischa in sin produkt till kvantifiering av ett målprotein då det är där standarden presterar bäst.

Allt eftersom problemen med fossila ämnen blir mer tydliga dras industrins uppmärksamhet till trä som en förnybar råvara och energikälla. I Sverige finns stora resurser av barrträd, vilket har betytt mycket för landets ekonomi och kommer förmodligen att göra det i framtiden också. Ett stort problem vid nyplantering av barrträd är dock angrepp av skadeinsekter, som kan leda till att så mycket som 40 % av trädplantorna dör inom ett år. Nyligen har ett ämne som förekommer i barrträd, metyljasmonat, uppmärksammats för sina skyddande effekter. Då det är naturligt och helt bionedbrytbart har det föreslagits som ett miljövänligt alternativ till traditionella pesticider. För kommersialisering och vidare utveckling bör dock ämnets påverkan på trädet undersökas. Vi undersökte sammansättningen av aminosyror i barken hos behandlade och obehandlade plantor med kapillärelektrofores. Metoden som användes visade sig dock ha dålig reproducerbarhet, vilket gjorde resultaten opålitliga. De tydde på att metyljasmonatbehandlingen inte ändrade sammansättningen dramatiskt, men det krävs en mer robust metod för att dra säkra slutsatser. Vi undersökte även förekomst och mängd av terpener i barkproverna med GC-MS. Fem stycken terpener karakteriserades: 3-karen, D-limonen, β-fellandren, geranyl linalool och thunbergol. Metoden visade god reproducerbarhet och tillförlitlighet, men mer data behövdes för att kunna dra slutsatser med statistisk säkerhet. Samtliga prover visade sig innehålla mätbara halter av 3-karen, β-fellandren och thunbergol. Resultaten antyder att koncentrationen av terpener överlag ökade efter metyljasmonatbehandling och detta var särskilt tydligt för β-fellandren. Det fanns anledning att tro att genetiska faktorer påverkade resultatet av behandlingen, då vissa kloner svarade starkare på behandlingen än andra.

Thisis an experimental study of lipid residues within the field of laboratoryarcheology. Pottery was made in a time like manner and used to cook grain and Icelandmoss and exposed to an organized biodegradation experiment inside an incubatorfor later analyzes with the GC-MS-method. Tests were also taken from pottery,grain and Iceland moss that had not been exposed for a biodegrading attempt.The grain is a domesticated cereal and the Icelandic moss fungi-alga mix. Thetest results showed mostly saturated fatty acids, sterols and monoacylglycerolsof saturated fatty acids. Within the laboratory archeology, ergosterol has beensuggested as a possible biomarker for yeast and alcohol fermentation. TheIceland moss contains ergosterol and is therefore relevant for the study whenit can be compared to archeological pottery that contains ergosterol. Theresults didn’t show any traces of ergostrol with the biodegraded pottery, butlow traces of cholesterol witch probably is contaminations from the handlingwith the pottery.

Urinary bladder cancer is a heterogeneous disease appearing in different forms, e.g. non-muscle invasive and muscle invasive. For all variants, the expression of proteins is interesting to analyze for diagnostic, predictive, prognostic and drug targeting purposes, since it reflects the altered gene expression causing the cancer. Since urothelial cells of the bladder are in direct contact with urine it is likely that this body fluid contains cancer-related proteins. In Paper I, unbiased analysis of proteins in urine from urinary bladder cancer patients and controls, using label-free quantification by mass spectrometry, was applied and four interesting proteins APOE, FGB, LRG and SERPINA1 were selected and further analyzed with western and dot blot. In Paper II, two more proteins, POLR1E and TOP2A, were validated as relevant proteins in bladder cancer urine. In Paper III and IV, the proteins GAL1 and STMN1 were investigated for their prognostic and therapeutic target potential in bladder cancer. In Paper II, III and IV, the expression of seven of the proteins were analyzed on tissue microarrays representing tumour tissue from 360 patients with different tumour stages. For the proteins identified by the urine screening approach, their protein expressions were confirmed in bladder cancer tissue. The expression level in tissue of five of the proteins, APOE, FGB, POLR1E (Paper II), GAL1 (Paper III) and STMN1 (Paper IV), increased with tumour stage, showing diagnostic relevance and three of the proteins, SERPINA1 (Paper II), STMN1 (Paper IV) and GAL1 (Paper III) had prognostic potential in urinary bladder cancer. In addition, GAL1 and STMN1 were demonstrated to be highly expressed in metastatic disease and inhibition of STMN1 reduced cell growth (Paper III and IV), indicating that these proteins are promising drug targets in urinary bladder cancer. In conclusion, the approach of this thesis has generated several candidate protein biomarkers in urine and tissue, validated with independent methods, which have the potential to improve the care for bladder cancer patients.

Trombin är ett trypsinliknande serinproteas som har stor del i kroppens reglering av blodets fluiditet och koagulation genom att det klyver faktorer som slutligen leder till att blodet kan koagulera och fibrin bildas. Syftet med det här projektet har varit att syntetisera fragment som designats med datorgrafiska metoder på Astra Zeneca och sedan analysera fragmenten med affinitetskromatografi med trypsin immobiliserad på kiselgelspartiklar. I projektet har även ett nytt koncept prövats, nämligen att analysera reaktionsblandningarna direkt med hjälp av trypsinkolonnen utan att först isolera och rena föreningarna. De designade fragmenten har syntetiserats med standardmetoder, bl.a. har N,N’dicyklohexylkarbodiimid (DCC) använts. DCC är ett kopplingsreagens som kopplar ihop aminer med karboxylsyror genom skapande av en amidbindning, peptidbindning. Ibland då lite mer komplicerade peptider skall göras, kan aminoänden eller karboxyländen skyddas med en skyddsgrupp, för att dessa inte ska reagera under reaktionssteget och för att man ska få den peptiden man är ute efter. Vätskekromatografi-masspektrometri, LC-MS har använts för identifiering av reaktionblandningarna (substanserna). Resultaten visade att två av de framställda föreningarna retarderades på trypsinkolonnen, vilket innebär att de växelverkar med trypsin och att s.k. hits, träffar erhållits. Synteserna verkar ha gått bra, då LC-MS har visat att det är rätt produkt som finns i kolven. Projektet har visat att det går att designa fragment som man syntetiserar och sen analyserar med AFC-MS. AFC-MS har dessutom visat vara en lämplig metod för screening av svagt bindande fragment. Through different, intricate mechanisms, the body regulates the coagulation and the fluidity of the blood. This is an important part of the hemostasis if for example bleeding occurs, or to provide the body with oxygen and nutrition. Thrombin is a trypsin like serine protease that plays an important role in this process since it is cleaving factors that eventually lead to coagulation of the blood and production of fibrin. The aim of this project has been to synthesize fragments that have been designed with computer graphical methods by Astra Zeneca and then to analyze the fragments with affinity chromatography that has trypsin immobilized on silica particles. The project also introduces a new concept i.e. to analyze reaction mixtures on the trypsin column without first isolating and purifying the compounds. The design fragments are synthesized by earlier reported standard methods. N, N'-dicyclohexylcarbodiimide (DCC) was used as coupling reagents to form amide or peptide bonds between carboxylic acids and amines. In some of the reactions the amino group or the carboxylic groups of the amino acid were protected, to prevent these from interfering in the reaction and avoid to formation of unwanted substances. After the reactions the protecting groups were removed in different ways. If it is attached to the amine as a Boc-group (the most common protecting group to protect amino groups) it would be removed with trifluoracetic acid, and if the carboxyl group was protected, the protecting group would be removed with catalytical hydrogenolysis, for example by adding sodium hydroxide. To analyze if the right product has been acquired, analyzes with liquid chromatography-masspectrometry has been performed. The results showed that two of the prepared fragments were retarded on the trypsin column meaning that they interact with trypsin i.e. hits were obtained. The results showed that the two fragments that were analyzed with the trypsin column did retard a bit, which implies that they interact with trypsin. The synthesis seems to have been successful since the liquid-chromatography has shown that the right product has been made. This project has proven that it is possible to design fragments with computer graphical methods before synthesizing and analyzing with AFC-MS. AFC-MS has also been shown to be a suitable method for screening of weak binding fragments.

A proteomic approach was applied to examine the protein composition of low-density lipoprotein (LDL) and high-density lipoprotein (HDL) in humans. LDL and HDL were isolated by density gradient ultracentrifugation, and proteins were separated with twodimensional gel electrophoresis (2-DE) and identified with peptide mass fingerprinting, using matrix-assisted laser desorption/ionization-time of flight mass spectrometry, and with amino acid sequencing using electrospray ionization tandem mass spectrometry. To improve the identification of low abundant proteins in silver stained 2-DE gels, 2,5-dihydroxybenzoic acid was used instead of α-cyano-4-hydroxycinnamic acid as matrix in the peptide mass fingerprinting procedure; this was demonstrated to give more matching peptide peaks, higher sequence coverage, and higher signal to noise ratio. Altogether 18 different proteins were demonstrated in LDL and/or HDL: three of these (calgranulin A, lysozyme C and transthyretin) have not been identified in LDL before. Apo C-II, apo C-III, apo E, apo A-I, apo A-IV, apo J, apo M, serum amyloid A-IV and α1-antitrypsin were found in both LDL and HDL, while apo B-100 (clone), calgranulin A, lysozyme C and transthyretin were found only in LDL, and apo A-II, apo C-I, and serum amyloid A only in HDL. Salivary α-amylase wass identified only in HDL2, and apo L and glycosylated apo A-II only in HDL3. Many of the proteins occurred in a number of isoforms: in all, 47 different isoform identities were demonstrated. A 2-DE mobility shift assay and deglycosylation experiments were used to demonstrate, for the first time, that apo M in LDL and HDL occurs in five isoforms; three that are both N-glycosylated and sialylated, one that is N-glycosylated but not sialylated and one that is neither N-glycosylated nor sialylated. LDL from obese subjects was found to contain more apo J, apo C-II, apo M, α1-antitrypsin and serum amyloid A-IV than LDL from controls,, and also more of an acidic isoform (pI/Mr; 5.2 / 23 100) of apo A-I. In addition, the new LDLassociated protein transthyretin, was found to be significantly more abundant in LDL from obese subjects. On the other hand, the amounts of apo A-IV and the major isoform of apo A-I (pI/Mr; 5.3 / 23 100) were significantly less. Altogether, these findings (i) illustrate the power of 2-DE and mass spectrometry for detailed mapping of the proteins and their isoforms in human lipoproteins; (ii) demonstrate the presence of a number of new proteins in LDL (calgranulin A, lysozyme C and transthyretin); (iii) give precise biochemical clues to the polymorphism of apo M in LDL and HDL, and; (iv) indicate that obesity is associated with significant changes in the protein profile of LDL. It is concluded that new information on lipoproteins can easily be obtained through a proteomic approach, thus facilitating the development of a new proteomic field: lipoproteomics. Much further investigation in this field is warranted, particularly because newly discovered LDL and HDL proteins may play hitherto unknown role(s) in inflammatory reactions of the arterial wall and evolve as useful biomarkers in cardiovascular disease.
