The advances in high-throughput sequencing (HTS) technologies and bioinformatic tools have provided new opportunities for virus and viroid discovery and diagnostics. Hence, new sequences of viral origin are being discovered and published at a previously unseen rate. Therefore, a collective effort was undertaken to write and propose a framework for prioritizing the biological characterization steps needed after discovering a new plant virus to evaluate its impact at different levels. Background: Metagenomic next-generation sequencing (mNGS) is a promising technology that allows unbiased pathogen detection and is increasingly being used for clinical diagnoses. However, its application in urinary tract infection (UTI) is still scarce. Methods: The medical records of 33 patients with suspected UTI who were admitted to the Second Hospital of Tianjin Medical University from March 2021 to July 2022 and received urine mNGS were retrospectively analyzed. The performance of mNGS and conventional urine culture in diagnosing infection and identifying causative organisms was compared, and the treatment effects were evaluated in terms of changes in urinalyses and urinary symptoms. Results: In the detection of bacteria and fungi, mNGS detected at least one pathogen in 29 (87.9%) cases, including 19 (57.6%) with positive mNGS but negative culture results and 10 (30.3%) with both mNGS and culture positive results. The remaining 4 (12.1%) patients were negative by both tests. Overall, mNGS performed better than culture (87.9% vs. 30.3%, P < 0.001). Within the 10 double-positive patients, mNGS matched culture results exactly in 5 cases, partially in 4 cases, and not at all in 1 case. In addition, mNGS detected a broader pathogen spectrum, detecting 26 species compared to only 5 species found in culture. The most abundant bacteria detected by mNGS was Escherichia coli, detected in 9 (27.2%) patients. All anaerobic bacteria, Mycobacterium Tuberculosis and all mixed pathogens were detected by mNGS. The final clinical diagnosis of UTI was made in 25 cases, and the sensitivity of mNGS was significantly higher than culture (100.0% vs 40.0%; P < 0.001) when using the diagnosis as a reference standard; the positive predictive value, negative predictive value and specificity were 86.2%, 100% and 50.0%, respectively. Importantly, targeted antibiotic therapy based on mNGS resulted in significant improvement in urinalyses and urinary symptoms in patients. Conclusions: mNGS is a technology that has shown clear advantages over culture, particularly in the context of mixed infections and UTIs that are difficult to diagnose and treat. This study aimed to evaluate the microbiome, resistome and virulome of two types of Portuguese cheese using high throughput sequencing (HTS). Culture-dependent chromogenic methods were also used for certain groups/microorganisms. Eight samples of raw ewe's milk cheese were obtained from four producers: two producers with cheeses with a PDO (Protected Designation of Origin) label and the other two producers with cheeses without a PDO label. Agar-based culture methods were used to quantify total mesophiles, Enterobacteriaceae, Escherichia coli , Staphylococcus , Enterococcus and lactic acid bacteria. The presence of Listeria monocytogenes and Salmonella was also investigated. The selected isolates were identified by 16S rRNA gene sequencing and evaluated to determine antibiotic resistance and the presence of virulence genes. The eight cheese samples analyzed broadly complied with EC regulations in terms of the microbiological safety criteria. The HTS results demonstrated that Leuconostoc mesenteroides , Lactococcus lactis , Lactobacillus plantarum , Lacticaseibacillus rhamnosus , Enterococcus durans and Lactobacillus coryniformis were the most prevalent bacterial species in cheeses. The composition of the bacterial community varied, not only between PDO and non-PDO cheeses, but also between producers, particularly between the two non-PDO cheeses. Alpha-diversity analyses showed that PDO cheeses had greater bacterial diversity than non-PDO cheeses, demonstrating that the diversity of spontaneously fermented foods is significantly higher in cheeses produced without the addition of food preservatives and dairy ferments. Despite complying with microbiological regulations, both PDO and non-PDO cheeses harbored potential virulence genes as well as antibiotic resistance genes. However, PDO cheeses exhibited fewer of these virulence and antibiotic resistance genes compared to non-PDO cheeses. Therefore, the combination of conventional microbiological methods and the metagenomic approach could contribute to improving the attribution of the PDO label to this type of cheese. Background/Aims: In this study, the long non-coding RNA (lncRNA) expression profile in human thoracic aortic dissection (TAD), a highly lethal cardiovascular disease, was investigated. Methods: Human TAD (n=3) and normal aortic tissues (NA) (n=3) were examined by high-throughput sequencing. Bioinformatics analyses were performed to predict the roles of aberrantly expressed lncRNAs. Quantitative real-time polymerase chain reaction (qRT-PCR) was applied to validate the results. Results: A total of 269 lncRNAs (159 up-regulated and 110 down-regulated) and 2, 255 mRNAs (1 294 up-regulated and 961 down-regulated) were aberrantly expressed in human TAD (fold-change> 1.5, P< 0.05). QRT-PCR results of five dysregulated genes were consistent with HTS data. A lncRNA-mRNA coexpression analysis showed positive correlations between the up-regulated lncRNA (ENSG00000269936) and its adjacent up-regulated mRNA (MAP2K6, R=0.940, P< 0.01), and between the down-regulated lncRNA_1421 and its down-regulated mRNAs (FBLN5, R=0.950, P< 0.01; ACTA2, R=0.96, P< 0.01; TIMP3, R=0.96, P< 0.05). The lncRNA-miRNA-mRNA network indicated that the up-regulated lncRNA XIST and p21 had similar sequences targeted by has-miR-17-5p. The results of luciferase assay and fluorescence immuno-cytochemistry were consistent with that. And qRT-PCR results showed that lncRNA XIST and p21 were expressed at a higher level and has-miR-17-5p was expressed at a lower level in TAD than in NA. The predicted binding motifs of three up-regulated lncRNAs (ENSG00000248508, ENSG00000226530, and EG00000259719) were correlated with up-regulated RUNX1 (R=0.982, P< 0.001; R=0.967, P< 0.01; R=0.960, P< 0.01, respectively). Conclusions: Our study revealed a set of dysregulated lncRNAs and predicted their multiple potential functions in human TAD. These findings suggest that lncRNAs are novel potential therapeutic targets for human TAD.

High throughput sequencing (HTS) revealed the existence of complexes of fabaviruses infecting two 'Staccato(R) ' sweet cherry plants (Prunus avium). Species classified as members of the genus Fabavirus are positive sense RNA viruses that possess bipartite genomes. The cherry plants Stac-3B (symptomatic) and Stac-4B (asymptomatic) were each determined to be infected with multiple RNA1 and RNA2 segments of Prunus virus F (PrVF) and the putative cherry virus F (CVF). The RNA1 and RNA2 segments Stac-3B_C3 and Stac-3B_c11, respectively, are proposed to represent an isolate identified as PrVF-CP1; while the RNA1 and RNA2 segments Stac-3B_C4 and Stac-3B_c7 are proposed to represent an isolate CVF-CC1. The termini of these four RNA segments were confirmed by RACE revealing that the first 28 nucleotides of the 5ʹuntranslated region (UTR) of all four RNA segments is conserved and is predicted to form a hairpin structure. The 3ʹUTRs possess various repeat sequences. Very interestingly, a group of PrVF sequences, exemplified by SwC 74_2c, were identified as the products of an interspecies recombination event, with PrVF 8816_s1 as a possible major parent and an isolate of CVF being the minor parent. This was supported by all methods in the RDP4 program. No association was made of any of the fabavirus complexes with any disease symptoms. Community composition patterns of benthic protists were investigated in salinity-disparate lakes, including a coastal saline lake (Lake Hiruga), a brackish lake (Lake Suigetsu) and a freshwater lake (Lake Biwa). Samples were collected from the surface layer of anoxic sediment (0–5 cm depth horizon) at each lake; two sets of samples were collected 2 months apart. Sequences of 18S rRNA genes were analysed using high throughput sequencing. We obtained 63,619–389,041 sequences per sample, resulting in 4,331 operational taxonomic units (OTUs) based on 98% similarity. Cluster analysis showed that the community structures between seasons in each lake were similar, while there were marked differences among lakes. Other than photosynthetic organisms, Metazoa and Fungi, 3,018 (70%), 1,132 (26%) and 391 (9%) of protistan OTUs were obtained from lakes Biwa, Hiruga and Suigetsu, respectively. Taxonomic analysis showed 23 OTUs (5.3%) were common to the three lakes, and were composed of 19 Alveolata-, three Stramenopiles- and one unclassified-related taxa. Our results suggest that salinity is an important environmental variable that determines community composition of protists in anoxic sediments in lakes. [ABSTRACT FROM AUTHOR]

Invasive aquatic species can have damaging effects on fisheries and aquaculture through significant, and irreversible, effects on biodiversity. Human health may also be affected. To combat this threat the International Maritime Organization (IMO) Convention for Ballast Water and Sediments (BWMC) came into force in September 2017. U.S. Federal and IMO ballast water standards for discharged organisms stipulate discharge limits for different size classes of organisms. Several studies including recent trials aboard Great Lakes freighters have shown that many phytoplankton found in ballast water do not fall into the regulated 10–50 µM size class. Such issues illustrate the need for new methods of assessing microorganism populations that will supersede laborious microscopy requiring rare technical expertise. Recent progress has been made in the use of DNA (deoxyribose nucleic acid)-based methods as a means of identifying the appearance of invasive species in aquatic environments. A significant advance has been the development of high throughput sequencing (HTS), which has expanded DNA barcoding, relating to an individual organism, into second generation sequencing (metabarcoding), capable of mapping whole populations of organisms in an environmental sample. Several recent studies of HTS in ships' ballast water, have shown that the technique has the capacity for detecting potentially harmful taxonomic groups and is capable of differentiating among water from different sources. The current study was undertaken to investigate the suitability (or otherwise) of HTS as a tool for ballast water management. Possible applications include improved risk assessment relating to invasive species. Feasibility for indicative testing for ballast water treatment efficacy was also addressed. However, pending analysis of treated samples, the current study was confined to a comparison of HTS and microscope counts in untreated samples. A correlation of visual and molecular taxonomic assignments of microorganisms found in the ballast water from different ports and during different seasons indicated that such a comparison was best conducted at Family level, although Principal Components Analysis showed that the two methods differed qualitatively among major taxonomic groups. Abstract We used a combination of DOP-PCR with high throughput sequencing (HTS) to study infected cell cultures over time to assess the feasibility of using this technique to provide a read-out other than cytopathic effect in cell culture infectivity assays. Because DOP-PCR primers feature a short constant sequence at their 3′ terminus, the procedure yields a reproducible representational library of products from a given PCR template, including viral nucleic acids. Using SV40- and MVM-infected cultures harvested at different times, we show that the number of viral matches among DOP-PCR products parallels the quantity of virus as shown by real-time PCR, and further show that HTS analysis of specific DOP-PCR products that increase in quantity over time could be used to identify the infecting virus with a sensitivity similar to that of typical cell-culture assays that rely on cytopathic effect. Banana mild mosaic virus (BanMMV) (Betaflexiviridae, Quinvirinae, unassigned species) is a filamentous virus belonging to the Betaflexiviridae family. It infects Musa spp. with a very wide geographic distribution. The genome variability of plant viruses, including the members of the Betaflexiviridae family, makes their molecular detection by specific primers particularly challenging. During routine indexing of the Musa germplasm accessions, a discrepancy was observed between electron microscopy and immunocapture (IC) reverse transcription (RT) polymerase chain reaction (PCR) test results for one asymptomatic accession. Filamentous viral particles were observed while molecular tests failed to amplify any fragment. The accession underwent high-throughput sequencing and two complete genomes of BanMMV with 75.3% of identity were assembled. Based on these sequences and on the 54 coat protein sequences available from GenBank, a new forward primer, named BanMMV CP9, compatible with Poty1, an oligodT reverse primer already used in diagnostics, was designed. A retrospective analysis of 110 different germplasm accessions from diverse origins was conducted, comparing BanMMCP2 and BanMMV CP9 primers. Of these 110 accessions, 16 tested positive with both BanMMCP2 and BanMMV CP9, 3 were positive with only BanMMCP2 and 2 tested positive with only BanMMV CP9. Otherwise, 89 were negative with the two primers and free of flexuous virions. Sanger sequencing was performed from purified PCR products in order to confirm the amplification of the BanMMV sequence for the five accessions with contrasting results. It is highly recommended to use the two primers successively to improve the inclusiveness of the protocol.

Inference of copy number variation presents a technical challenge because variant callers typically require the copy number of a genome or genomic region to be known a priori. Here we present a method to infer copy number that uses variant call format (VCF) data as input and is implemented in the R package vcfR. This method is based on the relative frequency of each allele (in both genic and non-genic regions) sequenced at heterozygous positions throughout a genome. These heterozygous positions are summarized by using arbitrarily sized windows of heterozygous positions, binning the allele frequencies, and selecting the bin with the greatest abundance of positions. This provides a non-parametric summary of the frequency that alleles were sequenced at. The method is applicable to organisms that have reference genomes that consist of full chromosomes or sub-chromosomal contigs. In contrast to other software designed to detect copy number variation, our method does not rely on an assumption of base ploidy, but instead infers it. We validated these approaches with the model system of Saccharomyces cerevisiae and applied it to the oomycete Phytophthora infestans, both known to vary in copy number. This functionality has been incorporated into the current release of the R package vcfR to provide modular and flexible methods to investigate copy number variation in genomic projects.

Lactic acid bacteria (LAB) diversity associated with tocosh, Peruvian traditional fermented potatoes, was for the first time investigated by culturing and high throughput sequencing (HTS) approaches. They were applied on three samples i.e. freshly harvested potatoes, one-month and eight-months production. While by culture-dependent approach a few Lactobacillus (Lb) species ( Lb . sakei , Lb. casei , Lb. farciminis , Lb. brevis , Lb. fermentum ) and Leuconostoc (Ln) mesenteroides were identified, twenty-four OTUs belonging to six LAB genera were considered in tocosh samples by HTS, being Lactobacillus dominant in all three samples. LAB predominated on fresh potatoes, while Clostridium, Zymophilus and Prevotella were the most abundant genus in 1- and 8-months tocosh samples. When biotechnological features were investigated, amylase and phytate-degrading abilities as well as EPS and group B vitamin (riboflavin and folate) production were exhibited by several Lb. sakei and Ln. mesenteroides strains. Safety traits of major LAB species from tocosh showed antibacterial activities as well as biogenic amines production capacity. The molecular inventory achieved by HTS approach provided information on LAB population composition during fermentation of this ancestral potato fermented product while culturing allowed the selection of LAB strains suitable for novel functional cultures design for the production of fermented starchy products. Acute B lymphoblastic leukemia (B-ALL) is one of most common types of childhood cancer worldwide and chemotherapy is the main treatment approach. Despite good response rates to chemotherapy regiments, many patients eventually relapse and minimal residual disease (MRD) is the leading risk factor for relapse. The evolution of leukemic clones during disease development and treatment may have clinical significance. In this study, we performed immunoglobulin heavy chain (IGH) repertoire high throughput sequencing (HTS) on the diagnostic and post-treatment samples of 51 pediatric B-ALL patients. We identified leukemic IGH clones in 92.2% of the diagnostic samples and nearly half of the patients were polyclonal. About 1/3 of the leukemic clones have correct open reading frame (ORF) in the complementarity determining region 3 (CDR3) of IGH, which demonstrates that the leukemic B cells were in the early developmental stage. We also demonstrated the higher sensitivity of HTS in MRD detection and investigated the clinical value of using peripheral blood in MRD detection and monitoring the clonal IGH evolution. In addition, we found leukemic clones were extensively undergoing continuous clonal IGH evolution by variable gene replacement. Dynamic frequency change and newly emerged evolved IGH clones were identified upon the pressure of chemotherapy. In summary, we confirmed the high sensitivity and universal applicability of HTS in MRD detection. We also reported the ubiquitous evolved IGH clones in B-ALL samples and their response to chemotherapy during treatment.

This study investigated broad patterns in communities of ectomycorrhizal fungi from three Florida habitats (sandhills, scrub, and pine rocklands) and the ability of spore bank fungi to associate with Pinus elliottii (slash pine) and Pinus densa (south Florida slash pine). Efforts to replant pines in the endangered pine rocklands are vital to the persistence of this habitat, yet little is known about the ectomycorrhizal fungi communities or how they may differ from those in other pine-dominated habitats in Florida. We used high-throughput amplicon sequencing (HTS) to assess baseline fungal communities and greenhouse bioassays to bait ectomycorrhizal fungi using seedlings. HTS soil data recovered 188 ectomycorrhizal species but only a few subsequently colonized the bioassay seedlings. We recovered 21 ectomycorrhizal species on pine seedlings including common spore bank fungi such as Cenococcum , Suillus, and Tuber, but Rhizopogon species were dominant across all sites and habitats. Habitat type and site were significant variables influencing the community composition of the total soil fungal community, soil ectomycorrhizal community, and the fungi found on seedling root tips. However, we found no significant differences between the ectomycorrhizal communities on seedling roots from the two Pinus species. [ABSTRACT FROM AUTHOR]

Rivers are often challenged by fecal contaminations. The barrier effect of sediments against fecal bacteria was investigated through the use of a microbial source tracking (MST) toolbox, and by Next Generation Sequencing (NGS) of V5-V6 16S rRNA gene (rrs) sequences. Non-metric multi-dimensional scaling analysis of V5-V6 16S rRNA gene sequences differentiated bacteriomes according to their compartment of origin i.e., surface water against benthic and hyporheic sediments. Classification of these reads showed the most prevalent operating taxonomic units (OTU) to be allocated to Flavobacterium and Aquabacterium. Relative numbers of Gaiella, Haliangium, and Thermoleophilum OTU matched the observed differentiation of bacteriomes according to river compartments. OTU patterns were found impacted by combined sewer overflows (CSO) through an observed increase in diversity from the sewer to the hyporheic sediments. These changes appeared driven by direct transfers of bacterial contaminants from wastewaters but also by organic inputs favoring previously undetectable bacterial groups among sediments. These NGS datasets appeared more sensitive at tracking community changes than MST markers. The human-specific MST marker HF183 was strictly detected among CSO-impacted surface waters and not river bed sediments. The ruminant-specific DNA marker was more broadly distributed but intense bovine pollution was required to detect transfers from surface water to benthic and hyporheic sediments. Some OTU showed distribution patterns in line with these MST datasets such as those allocated to the Aeromonas, Acinetobacter, and Pseudomonas. Fecal indicators (Escherichia coli and total thermotolerant coliforms) were detected all over the river course but their concentrations were not correlated with MST ones. Overall, MST and NGS datasets suggested a poor colonization of river sediments by bovine and sewer bacterial contaminants. No environmental outbreak of these bacterial contaminants was detected. Studies of Antarctic eukaryotes have been hampered by their morphological conservatism, small size and the logistical constraints of remote field work, resulting in a deficiency of baseline biodiversity information about Antarctic terrestrial environments. The application of high throughput sequencing (HTS) in metataxonomic approaches is a promising alternative. Here, we apply such HTS approaches to the hitherto largely unsurveyed micro-eukaryote fauna of the Prince Charles Mountains, East Antarctica. We sequenced 18S rDNA amplicons of twelve Antarctic bulk-soil DNA extracts, retrieved from three sampling regions (four bulk-soil extracts per sampling region). After isolating eukaryotic phylotypes with a stringent filtering approach and initial network visualization, we firstly used rarefied data to compare four α diversity metrics between the three regions. Weighted and unweighted inter-sample UniFrac distances were then used for β diversity comparisons among rarefied data. Furthermore, we analysed the distribution of the most abundant phylotypes and phylotype groups. Lastly, we checked the validity of species-level taxonomic assignments using different sets of reference data in conjunction with two different taxonomy assignment approaches. Phylotype numbers in un-rarefied data compared across regions were lowest for Mount Menzies (73°S; 3330 m), intermediate at Mawson Escarpment (73°S; 807 m) and highest at Lake Terrasovoje (70°S; 173 m), likely due to low biological load at the higher latitude and elevation inland sites. Analysis of rarefied data was difficult due to low sequence coverage particularly from Mount Menzies, but indicated differences in Shannon diversity between Mawson Escarpment and Lake Terrasovoje. PCoA of weighted UniFrac distances between samples from Mawson Escarpment and Lake Terrasovoje indicated changes in community composition in relation to elevation of the sampling locations. The most widespread phylotypes were fungal, followed by non-algal protists. Species-level assignments included known Antarctic taxa in all sampling regions. We show that HTS can provide a rapid survey of the micro-eukaryote fauna to provide baseline biodiversity information for remote, harsh, and hitherto largely unsurveyed environments in the Prince Charles Mountains. In this study, changes in the quality attributes (i.e. , drip loss and color) and microbial compositions by both culture dependent and independent methods of ground beef packaged with food absorbent pads incorporating levulinic acid (LVA) plus sodium dodecyl sulfate (SDS) during a week of 4 °C storage were investigated. The pads containing LVA/SDS shown potent decontamination of tested microorganisms, including total aerobic counts (TAC), Enterobacteriaceae, Pseudomonas , and psychrotrophs, with a growth prevention of 6.0, >4.3, 8.6, and 8.5 log CFU/g in the pads at the end of the storage, respectively. Compared to the beef on the control pads, 1.0, 2.6, 4.3, and 2.9 log CFU/g lower counts of the abovementioned bacteria, respectively, in the beef on the LVA/SDS treated pads were recovered based on the culture dependent methods. The 16S rRNA amplicon high throughput sequencing analysis indicated that Pseudomonas , Acinetobacter and Photobacterium were the dominant genera in the beef at the end of the storage, and the pads containing LVA/SDS modified the microbial compositions which exhibited more microbial diversity than the control. The antimicrobial efficacy of the two compounds was nearly maintained during the whole storage time. Therefore, pads incorporating LVA plus SDS showed a potential to be an effective bactericide applied in antimicrobial active packaging. • Pads containing LVA/SDS may mitigate the cross contamination between beef and pads. • LVA/SDS treated pads showed bacteriostatic effects against bacteria in loaded beef. • LVA/SDS increased the diversity of stored beef microbial community. • Antimicrobial efficacy of LVA/SDS was nearly maintained during the whole storage. Abstract: Fetal bovine serum (FBS) and trypsin are reagents used in cell culture and have been the source of viral contamination of pharmaceutical products. We performed high throughput sequencing (HTS) of two pools of commercial batches of FBS and three commercial batches of trypsin. Taxonomies were assigned by comparing sequences of contigs and singletons to the entire NCBI nucleic acid and protein databases. The same major viral species were evidenced between batches of a given reagent but the proportion of viral reads among total reads varied markedly between samples (from 0.002% to 22.7%). In FBS, the sequences found were mainly from bovine viral diarrhea virus (BVDV) 1 to 3 and bovine parvovirus 3 (BPV3). The BVDV sequences derived from FBS showed only minor discrepancies with primers generally used for the screening of BVDV. Viral sequences in trypsin were mainly from porcine circovirus type 2. Other known viral sequences at lower read counts and potential new viral species (bovine parvovirus and bovine pegivirus) were evidenced. The load of some known and new viruses detected by HTS could be quantified by qPCR. Results of HTS provide a framework for evaluating the pertinence of control measures including the design of PCRs, bioassays and inactivation procedures. [Copyright &y& Elsevier]

Banana mild mosaic virus (BanMMV) (Betaflexiviridae, Quinvirinae, unassigned species) is a filamentous virus belonging to the Betaflexiviridae family. It infects Musa spp. with a very wide geographic distribution. The genome variability of plant viruses, including the members of the Betaflexiviridae family, makes their molecular detection by specific primers particularly challenging. During routine indexing of the Musa germplasm accessions, a discrepancy was observed between electron microscopy and immunocapture (IC) reverse transcription (RT) polymerase chain reaction (PCR) test results for one asymptomatic accession. Filamentous viral particles were observed while molecular tests failed to amplify any fragment. The accession underwent high-throughput sequencing and two complete genomes of BanMMV with 75.3% of identity were assembled. Based on these sequences and on the 54 coat protein sequences available from GenBank, a new forward primer, named BanMMV CP9, compatible with Poty1, an oligodT reverse primer already used in diagnostics, was designed. A retrospective analysis of 110 different germplasm accessions from diverse origins was conducted, comparing BanMMCP2 and BanMMV CP9 primers. Of these 110 accessions, 16 tested positive with both BanMMCP2 and BanMMV CP9, 3 were positive with only BanMMCP2 and 2 tested positive with only BanMMV CP9. Otherwise, 89 were negative with the two primers and free of flexuous virions. Sanger sequencing was performed from purified PCR products in order to confirm the amplification of the BanMMV sequence for the five accessions with contrasting results. Primarily formed by the microbial decarboxylation of the amino acid histidine, histamine is the leading global cause of food poisoning from fish consumption worldwide. In the present work, the quality of 12 fresh and 12 frozen marketed sardines ( Sardinella brasiliensis ) were evaluated for histamine concentration using High-performance Liquid Chromatography with Diode-Array Detection (HPLC-DAD), while the detection and quantification of histamine-producing bacteria were performed via quantitative Polymerase Chain Reaction (qPCR), and the microbiota composition of sardines was assessed through amplification of the 16S rRNA gene using high-throughput sequencing (HTS). According to the results obtained by HPLC-DAD, histamine concentration ranged from 226.14 to 583.87 mg kg -1 . The histidine decarboxylase ( hdc ) genes from gram-negative bacteria ( Morganella morganii , and Enterobacter aerogenes ) were identified. The most abundant microorganisms present in fresh sardines belong to the genera Macrococcus spp., Acinetobacter spp., and Pseudomonas spp., while the genera Phyllobacterium spp., Pseudomonas spp., and Acinetobacter spp. were most abundant in frozen sardines., (© 2020 The Authors.)
