Milk oligosaccharides are complex carbohydrates composed of various monosaccharide units linked together by glycosidic bonds. They play an essential role in promoting gut health by fostering beneficial bacteria, supporting the development of the immune system, and protecting against infections and diseases. This work compared the oligosaccharide profiles in widely utilized breeds such as Holstein and Ayrshire (Nordic Red), with the native Northern Finncattle, which is considered an endangered breed. Oligosaccharides were extracted from milk and analyzed by liquid chromatography-mass spectrometry. The composition and relative abundance of the identified oligosaccharides were characterized and compared. The statistical analyses showed that neutral, sialylated, and fucosylated oligosaccharides vary among the breeds. Ayrshire and Northern Finncattle oligosaccharides formed a cluster, while Holsteins profile shared features with both Ayrshire and Northern Finncattle. Holstein had the lowest abundance of fucosylated OS among the three breeds, with Ayrshire having the highest content followed by Northern Finncattle. The relatively higher sialylated over neutral content of Northern Finncattle is an important feature that should be preserved. Ayrshire is a good candidate to recover more diverse oligosaccharides with potential gut health implications for consumers.

Whole genome sequences (WGS) of 185 North American Thoroughbred horses were compared to quantify the number and frequency of variants, diversity of mitotypes, and autosomal runs of homozygosity (ROH). Of the samples, 82 horses were born between 1965 and 1986 (Group 1); the remaining 103, selected to maximize pedigree diversity, were born between 2000 and 2020 (Group 2). Over 14.3 million autosomal variants were identified with 4.5-5.0 million found per horse. Mitochondrial sequences associated the North American Thoroughbreds with 9 of 17 clades previously identified among diverse breeds. Individual coefficients of inbreeding, estimated from ROH, averaged 0.266 (Group 1) and 0.283 (Group 2). When SNP arrays were simulated using subsets of WGS markers, the arrays over-estimated lengths of ROH. WGS-based estimates of inbreeding were highly correlated (r > 0.98) with SNP array-based estimates, but only moderately correlated (r = 0.40) with inbreeding based on 5-generation pedigrees. The Human Genome Project was an enormous accomplishment, providing a foundation for countless explorations into the genetics and genomics of the human species. Yet for many years, the human genome reference sequence remained incomplete and lacked representation of human genetic diversity. Recently, two major advances have emerged to address these shortcomings: complete gap-free human genome sequences, such as the one developed by the Telomere-to-Telomere Consortium, and high-quality pangenomes, such as the one developed by the Human Pangenome Reference Consortium. Facilitated by advances in long-read DNA sequencing and genome assembly algorithms, complete human genome sequences resolve regions that have been historically difficult to sequence, including centromeres, telomeres, and segmental duplications. In parallel, pangenomes capture the extensive genetic diversity across populations worldwide. Together, these advances usher in a new era of genomics research, enhancing the accuracy of genomic analysis, paving the path for precision medicine, and contributing to deeper insights into human biology.

Botryosphaeriaceae species are the major causal agents of walnut dieback worldwide, along with Diaporthe species. Botryosphaeria dothidea and Neofusicoccum parvum are the only two Botryosphaeriaceae species associated with this recently emergent disease in France, and little is known about their diversity, structure, origin and dispersion in French walnut orchards. A total of 381 isolates of both species were genetically typed using a sequence-based microsatellite genotyping (SSR-seq) method. This analysis revealed a low genetic diversity and a high clonality of these populations, in agreement with their clonal mode of reproduction. The genetic similarity among populations, regardless of the tissue type and the presence of symptoms, supports the hypothesis that these pathogens can move between fruits and twigs and display latent pathogen lifestyles. Contrasting genetic patterns between N. parvum populations from Californian and Spanish walnut orchards and the French ones suggested no conclusive evidence for pathogen transmission from infected materials. The high genetic similarity with French vineyards populations suggested instead putative transmission between these hosts, which was also observed with B. dothidea populations. Overall, this study provides critical insight into the epidemiology of two important pathogens involved in the emerging dieback of French walnut orchards, including their distribution, potential to mate, putative origin and disease pathways.

Given the multitude of challenges Earth is facing, sustainability science is of key importance to our continued existence. Evolution is the fundamental biological process underlying the origin of all biodiversity. This phylogenetic diversity fosters the resilience of ecosystems to environmental change, and provides numerous resources to society, and options for the future. Genetic diversity within species is also key to the ability of populations to evolve and adapt to environmental change. Yet, the value of evolutionary processes and the consequences of their impairment have not generally been considered in sustainability research. We argue that biological evolution is important for sustainability and that the concepts, theory, data, and methodological approaches used in evolutionary biology can, in crucial ways, contribute to achieving the UN Sustainable Development Goals (SDGs). We discuss how evolutionary principles are relevant to understanding, maintaining, and improving Nature Contributions to People (NCP) and how they contribute to the SDGs. We highlight specific applications of evolution, evolutionary theory, and evolutionary biologys diverse toolbox, grouped into four major routes through which evolution and evolutionary insights can impact sustainability. We argue that information on both within-species evolutionary potential and among-species phylogenetic diversity is necessary to predict population, community, and ecosystem responses to global change and to make informed decisions on sustainable production, health, and well-being. We provide examples of how evolutionary insights and the tools developed by evolutionary biology can not only inspire and enhance progress on the trajectory to sustainability, but also highlight some obstacles that hitherto seem to have impeded an efficient uptake of evolutionary insights in sustainability research and actions to sustain SDGs. We call for enhanced collaboration between sustainability science and evolutionary biology to understand how integrating these disciplines can help achieve the sustainable future envisioned by the UN SDGs.

Inheritance of the presence/absence of seeds in Annona squamosa is mediated by a single fully recessive gene and is caused by a deletion of the INNER NO OUTER (INO) locus. For some fruits, seedless varieties are desirable for consumption and processing. In the sugar apple tree (Annona squamosa L.), the seedless trait in the Thai seedless (Ts) and Brazilian seedless (Bs) accessions was associated with defective ovules and an apparent deletion of the INNER NO OUTER (INO) ovule development gene locus. Segregation analysis of F2 and backcross descendants of crosses of Bs to fertile wild-type varieties in this species with a multi-year generation time showed that seedlessness was recessive and controlled by a single locus. Comparison of whole genome sequence of a wild-type plant and a third accession, Hawaiian seedless (Hs), identified a 16 kilobase deletion including INO in this line. Ts and Bs lines were shown to have an identical deletion, indicating a common origin from a single deletion event. Analysis of microsatellite markers could not preclude the possibility that all three seedless accessions are vegetatively propagated clones. The sequence of the deletion site enabled a codominant assay for the wild-type and mutant genes allowing observation of complete cosegregation of the seedless/defective ovule phenotype with the INO deletion, showing maximal separation of less than 3.5 cM. The observed deletion is the only significant difference between the wild-type and Hs line over 587 kilobases, likely encompassing much more than 3.5 cM, showing that the deletion is the cause of seedless trait. The codominant markers and obtained progenies will be useful for introgression of the seedless trait into elite sugar apple lines and into other Annonas through interspecific crossings.

IntroductionAlzheimer's disease (AD) is a neurodegenerative disorder with multifactorial etiology, including genetic factors that play a significant role in disease risk and resilience. However, the role of genetic diversity in preclinical AD studies has received limited attention.MethodsWe crossed five Collaborative Cross strains with 5xFAD C57BL/6J female mice to generate F1 mice with and without the 5xFAD transgene. Amyloid plaque pathology, microglial and astrocytic responses, neurofilament light chain levels, and gene expression were assessed at various ages.ResultsGenetic diversity significantly impacts AD-related pathology. Hybrid strains showed resistance to amyloid plaque formation and neuronal damage. Transcriptome diversity was maintained across ages and sexes, with observable strain-specific variations in AD-related phenotypes. Comparative gene expression analysis indicated correlations between mouse strains and human AD.DiscussionIncreasing genetic diversity promotes resilience to AD-related pathogenesis, relative to an inbred C57BL/6J background, reinforcing the importance of genetic diversity in uncovering resilience in the development of AD.HighlightsGenetic diversity's impact on AD in mice was explored. Malaria elimination requires interventions able to target both the asexual blood stage (ABS) parasites and transmissible gametocyte stages of Plasmodium falciparum. Lead antimalarial candidates are evaluated against clinical isolates to address key concerns regarding efficacy and to confirm that the current, circulating parasites from endemic regions lack resistance against these candidates. While this has largely been performed on ABS parasites, limited data are available on the transmission-blocking efficacy of compounds with multistage activity. Here, we evaluated the efficacy of lead antimalarial candidates against both ABS parasites and late-stage gametocytes side-by-side, against clinical P. falciparum isolates from southern Africa. We additionally correlated drug efficacy to the genetic diversity of the clinical isolates as determined with a panel of well-characterized, genome-spanning microsatellite markers. Our data indicate varying sensitivities of the isolates to key antimalarial candidates, both for ABS parasites and gametocyte stages. While ABS parasites were efficiently killed, irrespective of genetic complexity, antimalarial candidates lost some gametocytocidal efficacy when the gametocytes originated from genetically complex, multiple-clone infections. This suggests a fitness benefit to multiclone isolates to sustain transmission and reduce drug susceptibility. In conclusion, this is the first study to investigate the efficacy of antimalarial candidates on both ABS parasites and gametocytes from P. falciparum clinical isolates where the influence of parasite genetic complexity is highlighted, ultimately aiding the malaria elimination agenda.

The historical increase in the occurrence of extreme weather events in Spain during the last thirty years makes it a perfect location for the evaluation of climate change. Modeling the effects of climate change on domestic animals genetic diversity may help to anticipate challenging situations. However, animal populations short life cycle and patent lack of historical information during extended periods of time drastically compromise the evaluation of climate change effects. Locally adapted breeds gene pool is the base for their improved resilience and plasticity in response to climate changes extreme climatic conditions. The preservation of these domestic resources offers selection alternatives to breeders who seek such improved adaptability. The Spanish endangered autochthonous Hispano-Arabian horse breed is perfectly adapted to the conditions of the territory where it was created, developed, and widespread worldwide. The possibility to trace genetic diversity in the Hispano-Arabian breed back around seven decades and its global ubiquity make this breed an idoneous reference subject to act as a model for other international populations. Climate changes shaping effects on the genetic diversity of the Hispano-Arabian horse breeds historical population were monitored from 1950 to 2019 and evaluated. Wind speed, gust speed, or barometric pressure have greater repercussions than extreme temperatures on genetic diversity. Extreme climate conditions, rather than average modifications of climate, may push breeders/owners to implement effective strategies in the short to medium term, but the effect will be plausible in the long term due to breed sustainability and enhanced capacity of response to extreme climate events. When extreme climatic conditions occur, breeders opt for mating highly diverse unrelated individuals, avoiding the production of a large number of offspring. People in charge of domestic population conservation act as catalyzers of the regulatory changes occurring during breeds climate change adaptive process and may identify genes conferring their animals with greater adaptability but still maintaining enhanced performance. This model assists in determining how owners of endangered domestic populations should plan their breeding strategies, seeking the obtention of animals more resilient and adapted to climate-extreme conditions. This efficient alternative is focused on the obtention of increased profitability from this population and in turn ensuring their sustainability.

Pseudomonas syringae pv. tomato (Pst) is the causal agent of bacterial speck disease in tomatoes. The Pto/Prf gene cluster from Solanum pimpinellifolium was introgressed into several modern tomato cultivars and provided protection against Pst race 0 strains for many decades. However, virulent Pst race 1 strains that evade Pto-mediated immunity now predominate in tomato-growing regions worldwide. Here we report the identification of resistance to a Pst race 1 strain (Pst19) in the wild tomato accession S. pimpinellifolium LA1589 (hereafter LA1589), using our rapid high-throughput seedling screen. LA1589 supports less bacterial growth than cultivars, and does not exhibit a hypersensitive response to Pst19. We tested an existing set of 87 Inbred Backcross Lines (IBLs) derived from a cross between susceptible Solanum lycopersicum E-6203 and Solanum pimpinellifolium LA1589 for resistance to Pst19. Using single-marker analysis, we identified three genomic regions associated with resistance. Bacterial growth assays on IBLs confirmed that these regions contribute to resistance in planta. We also mapped candidate genes associated with resistance in a cross between the Solanum lycopersicum var. lycopersicum cultivar Heinz BG-1706 and S. pimpinellifolium LA1589. By comparing candidates from the two mapping approaches, we were able to identify 3 QTL and 5 candidate genes in LA1589 for a role in resistance to Pst19. This work will assist in molecular marker-assisted breeding to protect tomato from bacterial speck disease.

Abstract: Aim: Understanding the impacts of past and future climate change on genetic diversity and structure is a current major research gap. We ask whether past range shifts explain the observed genetic diversity of surfgrass species and if future climate change projections anticipate genetic diversity losses. Our study aims to identify regions of long‐term climate suitability with higher and unique seagrass genetic diversity and predict future impacts of climate change on them. Location: Northeast Pacific. Time Period: Analyses considered a timeframe from the Last Glacial Maximum (LGM; 20 kybp) until one Representative Concentration Pathway (RCP) scenario of future climate changes (RCP 8.5; 2100). Major Taxa Studied: Two seagrass species belonging to the genus Phyllospadix. Methods: We estimated population genetic diversity and structure using 11 polymorphic microsatellite markers. We predicted the distribution of the species for the present, LGM, and near future (RCP 8.5, no climate mitigation) using Species Distribution Models (SDMs). Results: SDMs revealed southward range shifts during the LGM and potential poleward expansions in the future. Genetic diversity of Phyllospadix torreyi decreases from north to south, but in Phyllospadix scouleri the trend is variable. Phyllospadix scouleri displays signals of genome admixture at the southernmost and northernmost edges of its distribution. Main Conclusions: The genetic patterns observed in the present reveal the influence of climate‐driven range shifts in the past and suggest further consequences of climate change in the future, with potential loss of unique gene pools. This study also shows that investigating climate links to present genetic information at multiple timescales can establish a historical context for analyses of the future evolutionary history of populations.

For the first time, the allelic diversity of exon 2 of the DRB1 gene (class II of the major histocompatibility complex, MHC) was determined by NGS sequencing in natural populations of two species of hamsters of the genus Allocricetulus: Eversmann's hamster (A. eversmanni) and the Mongolian hamster (A. curtatus). These species are genetically close, but allopatric and demonstrate different habitat preferences. Eversmann's hamster inhabits the steppes and is often associated with anthropogenic landscapes, while the Mongolian hamster prefers semi-deserts and deserts, where anthropogenic pressure is almost absent. The analysis revealed a significant effect of positive selection on the diversity of alleles of the DRB1 gene in both species studied. However, Eversmann's hamster is characterized by a large average distance between alleles, but a smaller proportion of heterozygous individuals, while the Mongolian hamster is characterized by a large individual variety of alleles. Thus, despite the extensive range of Eversmann's hamster, we noted significantly less genetic diversity of adaptive genes, which may be due to increased anthropogenic exposure. Penaeus monodon is a crucial economic crustacean globally and a focal point of aquatic research. Germplasm resources provide a diverse food source for humans, meeting various nutritional needs; they also maintain plant and animal gene banks, enhancing resilience, adaptability, and promoting ecological balance in terms of genetic diversity. To accurately assess the germplasm resources of P. monodon, we conducted a comprehensive investigation. We analyzed muscle characteristics, nutrient content, amino acids, fatty acids, and genetic diversity using whole-genome sequencing in six P. monodon groups. The results showed that the crude protein content of the six groups of P. monodon was 21.17–24.60 g/100 g, crude fat content was 0.60–0.80 g/100 g, essential amino acid content was 5.44–6.41 g/100 g, total amino acid content was 15.68–18.63 g/100 g, and total fatty acid content was 354.78–587.43 mg/100 g. Genetic differentiation index (Fst) values ranged from 0.029 to 0.604 for six groups. PmSZ has a good genetic condition. There was no significant difference in crude fat in conventional nutrients, and the difference in biochemical indexes T-AOC, CAT, and SOD was not significant (P > 0.05). The noteworthy point is that the analysis of genetic diversity reveals a moderate level of genetic diversity. PmDF and PmZH exhibit the highest degree of differentiation, while PmRP and PmZH show the lowest degree of differentiation. Airborne viruses are ubiquitous and play critical roles in maintaining ecosystem balance, however, they remain unexplored. Here, it is aimed to demonstrate that highly diverse airborne viromes carry out specific metabolic functions and use different transmission modes under different air quality conditions. A total of 263.5‐Gb data are collected from 13 air samples for viral metagenomic analysis. After assembly and curation, a total of 12 484 viral contigs (1.5–184.2 kb) are assigned to 221 genus‐level clades belonging to 47 families, 19 orders, and 15 classes. The composition of viral communities is influenced by weather conditions, with the main biomarker being Caudoviricetes. The most dominant viruses in these air samples belong to the dsDNA Caudoviricetes (54.0%) and ssDNA Repensiviricetes (31.2%) classes. Twelve novel candidate viruses are identified at the order/family/genus levels by alignment of complete genomes and core genes. Notably, Caudoviricetes are highly prevalent in cloudy and smoggy air, whereas Repensiviricetes are highly dominant in sunny and rainy air. Diverse auxiliary metabolic genes of airborne viruses are mainly involved in deoxynucleotide synthesis, implying their unique roles in atmosphere ecosystem. The extensive heterogeneity and the limited availability of effective targeted therapies contribute to the challenging prognosis and restricted survival observed in triple-negative breast cancer (TNBC). Recent research indicates the aberrant expression of diverse tyrosine kinases (TKs) within this cancer, contributing significantly to tumor cell proliferation, survival, invasion, and migration. The contemporary paradigm shift towards precision medicine has highlighted TKs and their receptors as promising targets for pharmacotherapy against a range of malignancies, given their pivotal roles in tumor initiation, progression, and advancement. Intensive investigations have focused on various monoclonal antibodies (mAbs) and small molecule inhibitors that specifically target proteins such as epidermal growth factor receptor (EGFR), vascular endothelial growth factor (VEGF), vascular endothelial growth factor receptor (VEGFR), cellular mesenchymal-epithelial transition factor (c-MET), human epidermal growth factor receptor 2 (HER2), among others, for combating TNBC. These agents have been studied both in monotherapy and in combination with other chemotherapeutic agents. Despite these advances, a substantial terrain of unexplored potential lies within the realm of TK targeted therapeutics, which hold promise in reshaping the therapeutic landscape. This review summarizes the various TK targeted therapeutics that have undergone scrutiny as potential therapeutic interventions for TNBC, dissecting the outcomes and revelations stemming from diverse clinical investigations. A key conclusion from the umbrella clinical trials evidences the necessity for in-depth molecular characterization of TNBCs for the maximum efficiency of TK targeted therapeutics, either as standalone treatments or a combination. Moreover, our observation highlights that the outcomes of TK targeted therapeutics in TNBC are substantially influenced by the diversity of the patient cohort, emphasizing the prioritization of individual patient genetic/molecular profiles for precise TNBC patient stratification for clinical studies. In order to explore the genetic diversity and relatedness of Atractylodes,the psbA-trnH,matK and ITS genes of five species of Atractylodes were analyzed. The results showed that there were four psbA-trnH gene-based conversion sites and five inversion sites;there was only one conversion site based on the matK gene in Atractylodes carlinoides,and there were four inversion sites;there were 82 ITS gene-based conversion sites and 15 inversion sites. The GC content of the psbA-trnH gene was 23. 6%-24. 0%,that of the matK gene was 32. 1% - 32. 5%,and that of the ITS gene was 59. 7% - 63. 8%. Genetic distance analysis showed that the variability ranged from 0 to 0. 058 based on the psbA-trnH gene,from 0 to 3. 718 based on the matK gene,and from 0. 018 to 0. 172 based on the ITS gene. The phylogenetic tree analysis showed that based on the psbA-trnH gene Atractylodes japonica and Atractylodes coreana were close relatives,and Atractylodes carlinoides and Carduus nutans were close relatives. Based on the matK gene,Atractylodes carlinoides and Carduus nutans were close relatives,and Atractylodes coreana,Atractylodes japonica,Atractylodes lancea,Atractylodes macrocephala were close relatives. Based on the ITS gene Atractylodes carlinoides and Carduus nutans were the closest relatives,and Atractylodes coreana,Atractylodes japonica,Atractylodes lancea,Atractylodes macrocephala were close relatives,among which Atractylodes coreana and Atractylodes japonica were closer. In summary,ITS was the strongest recognition ability of sequences among the three genes and the highest segregation for species of Atractylodes spp. Among them,Atractylodes coreana and Atractylodes japonica indicated closer affinity from all angles,and it was hypothesized that they might have evolved from the same ancestor. It can fill the gap of the molecular status study of Atractylodes spp. in China,and also provide the basis for the identification of Atractylodes spp. in the medicinal plant market. Tomato leaf spot, caused by the ascomycete fungi Stemphylium spp., including S. lycopersici, S. solani and S. vesicarium, is a severe threat to tomato production worldwide. In Uruguay, the disease has become more prevalent in both field and greenhouse production systems in recent years, primarily due to the use of susceptible tomato varieties. This study focuses on the identification, morphological characteristics, genetic diversity and virulence of Stemphylium isolates responsible for leaf spot in Uruguay's major tomato‐producing regions. Phylogenetic analysis using partial sequences of the rDNA internal transcribed spacer (ITS) and glyceraldehyde‐3‐phosphate dehydrogenase (gpd) genes showed that S. lycopersici is the predominant pathogen, with 33 isolates identified, whereas only three isolates were classified as S. vesicarium. Genetic diversity analysis using inter simple sequence repeat (ISSR) markers identified two main clusters of S. lycopersici isolates that correlate with distinct geographical regions. Cultural and morphological characteristics of S. lycopersici varied significantly and pathogenicity assays revealed a broad spectrum of virulence among S. lycopersici isolates, with some isolates causing extensive necrosis and others showing minimal disease lesions. S. lycopersici primarily penetrates plant tissues through stomata and trichomes, and hyphae proliferate both within and on plant tissues, causing chlorosis and necrosis. Infected tissues exhibit alterations in cell wall composition associated with the incorporation of phenolic compounds. Background: Garlic (Allium sativum L.) is an important crop with significant medicinal and culinary uses. Understanding the genetic diversity and population structure of Himalayan garlic genotypes from Sikkim is crucial for effective breeding and conservation efforts. This study aims to analyze the genetic diversity among 60 Himalayan garlic genotypes collected from various altitudinal locations of Sikkim, India, using 27 Simple Sequence Repeats (SSR) markers. Methods and results: The genetic diversity was assessed using SSR markers, which revealed substantial variation among the genotypes. The number of alleles (Na) ranged from 1.13 to 2.00, while the major allele frequency (MAF) varied from 0.672 to 0.963. The observed heterozygosity (Ho) ranged from 0.0667 to 0.475, indicating moderate genetic diversity. Population structure analysis using STRUCTURE software grouped the genotypes into three distinct sub-populations, suggesting genetic differentiation not solely based on leaf morphology. Analysis of Molecular Variance (AMOVA) showed that genetic variation was more significant among individuals within populations (41%) than among populations (16%). UPGMA dendrogram and Principal Coordinates Analysis (PCoA) further confirmed the genetic relationships among the genotypes. Conclusions: This study reveals significant genetic diversity among Himalayan garlic genotypes from Sikkim, with clear genetic differentiation observed within and between populations. The results highlight the importance of both leaf morphology types and genetic structure in understanding the genetic basis of phenotypic variation in garlic. The finding provides valuable insights for future breeding programs and conservation strategies, emphasizing the need to consider morphological and genetic data for effective germplasm management and improvement of garlic cultivars. Palms (Arecaceae) are an important group of plants widely distributed throughout the world. The Arecaceae family comprises a great diversity of species, however, many of them are threatened with extinction due to their unbridled exploitation in search of economically important resources. An overview of palms biology will be presented, with emphasis on genetics and genomic resources of several species, as well as their socioeconomic impact worldwide, highlighting the main advances in recent research. Our discussion also covers the demand for urgent measures toward conservation and preservation of palms since they play key roles in maintaining biodiversity and providing essential ecosystem services. Background: Genetic diversity is a prerequisite for breeding programs, and one of the main goals here is to obtain quality products. Therefore, this study aims to evaluate the genetic diversity in some hybrid individuals of honeyberry (Lonicera caerulea L.) based on fruit characteristics, leaf morphology, vitamin C, antioxidant activity, biochemical, and nutritional content. In this context, superior quality individuals have been identified based on the 42 variables examined in our study. These hybrid individuals can be economically incorporated into production after the registration stages, and their sustainability for use in breeding programs can also be ensured. Results: The fruit weight ranged from 0.71 (‘H11’) to 1.66 g (‘H6’). The ascorbic acid varied between 17.13 (‘H7’) and 20.64 mg AAE/100 g (‘H15’). The antioxidant activity changed between 12.59 (‘Store’) and 15.03 µmol Trolox g–1 (‘Aurea’). The total anthocyanins were found to be highest in ‘Borrel Beast’ (163.79 mg cyn-3-gluc 100 g–1), followed by ‘H8’ (163.20 mg cyn-3-gluc 100 g–1). The highest nutrient levels in the fruits were found in the ‘H10’ individual, with calcium (2445.77 mg kg–1), potassium (2274.36 mg kg–1), phosphorus (2123.27 mg kg–1), magnesium (1263.95 mg kg–1), and sulfur (859.62 mg kg–1), respectively. The highest nutrient levels in the leaves were found in the ‘H14’ individual for calcium (19,493.21 mg kg–1), ‘H5’ for magnesium (5643.52 mg kg–1), ‘H8’ for sulfur (2312.11 mg kg–1), ‘H6’ for phosphorus (2007.51 mg kg–1), and ‘H6’ for potassium (1099.32 mg kg–1). In general, the nutrients in the fruit exhibited significant correlations among themselves at different levels (*, **, ***). Within the scope of principal component analysis, the first 8 principal components explained 80.69% of the total variance. According to the cluster and population analyses, it was determined that there was a high variation in subgroup B2. Additionally, although honeyberry is a relatively new fruit in Türkiye, efforts have begun to develop new cultivars through hybrid breeding. Conclusions: When 42 variables were evaluated together to determine genetic diversity, hybrid individuals ‘H14’, ‘H5’, ‘H8’, and ‘H1’ were identified as superior individuals, respectively. Background: Mobile element variants (MEVs) have a significant and complex impact on genomic diversity and phenotypic traits. However, the quantity, distribution, and relationship with gene expression and complex traits of MEVs in the pig genome remain poorly understood. Results: We constructed the most comprehensive porcine MEV library based on high-depth whole genome sequencing (WGS) data from 747 pigs across 59 breeds worldwide. This database identified a total of 147,993 polymorphic MEVs, including 121,099 short interspersed nuclear elements (SINEs), 26,053 long interspersed nuclear elements (LINEs), 802 long terminal repeats (LTRs), and 39 other transposons, among which 54% are newly discovered. We found that MEVs are unevenly distributed across the genome and are strongly influenced by negative selection effects. Importantly, we identified 514, 530, and 584 candidate MEVs associated with population differentiation, domestication, and breed formation, respectively. For example, a significantly differentiated MEV is located in the ATRX intron between Asian and European pigs, whereas ATRX is also differentially expressed between Asian and European pigs in muscle tissue. In addition, we identified 4,169 expressed MEVs (eMEVs) significantly associated with gene expression and 6,914 splicing MEVs (sMEVs) associated with gene splicing based on RNA-seq data from 266 porcine liver tissues. These eMEVs and sMEVs explain 6.24% and 9.47%, respectively, of the observed cis-heritability and highlight the important role of MEVs in the regulation of gene expression. Finally, we provide a high-quality SNP–MEV reference haplotype panel to impute MEV genotypes from genome-wide SNPs. Notably, we identified a candidate MEV significantly associated with total teat number, demonstrating the functionality of this reference panel. Maize (Zea mays ssp. mays) diverged from one of its wild relatives, the teosinte Zea mays ssp. parviglumis , in the lowlands of southwest Mexico ~9000 years ago. Following this divergence, maize rapidly expanded throughout the Americas becoming a staple food. This dispersal was accompanied by significant demographic and selective changes, leading to the development of numerous local varieties with a complex evolutionary history that remains incompletely understood. In recent years, genomic advances have challenged traditional models of maize domestication and spread to South America. At least three distinct genetic lineages associated with different migratory waves have been described: ancestral Andean, ancestral Lowland, and Pan-American. Additionally, the significant role of the teosinte Zea mays ssp. mexicana in the evolution of modern maize has been recently uncovered. Genomic studies have shed light on highland adaptation processes, revealing largely independent adaptation events in Meso and South America. As new evidence emerges, the regional complexity underlying maize diversity and the need for comprehensive, multiscale approaches have become evident. In the face of climate change and evolving agricultural landscapes, the conservation of native maize in South America is of growing interest, with genomics serving as an invaluable tool for identifying and preserving the genetic variability of locally adapted germplasm. Southwest China is one of the most concentrated regions of wild kiwifruit germplasm. With the increased instances of extreme weather and the impact of human activities, the wild kiwifruit population is being destroyed. However, there is little research on the wild kiwifruit resources. Therefore, strengthening research on wild resources of kiwifruit and determining the genetic diversity of kiwifruit are essential. In this study, 110 wild kiwifruit germplasms were collected as test materials. We selected 13 primers out of 256 pairs to analyze the genetic diversity. A total of 178 loci were amplified, including 175 polymorphic loci, accounting for 98.31%. The genetic similarity coefficient ranged from 0.551 to 0.905, with an average of 0.721. The effective allele number (Ne), Nei's gene diversity index (H) and Shannon's information index (I) were 1.452, 0.245 and 0.439, respectively. Very low genetic differentiation (Gst: 0.051) and very high gene flow (Nm: 11.899) were observed. When the genetic similarity coefficient was 0.652, the kiwifruit germplasms were divided into four categories, and the geographical distribution of samples in different categories was inconsistent. The result of principal coordinate analysis (PCoA) and structure analysis showed that the population of wild kiwifruit was divided into two subgroups. Our research contributed to identifying the genetic background of wild kiwifruits in Guizhou Province, China, and can be an important reference for the protection of wild kiwifruit and the breeding of new kiwifruit varieties. Japanese brome (Bromus japonicus Thunb. ex Murr.) is a pervasive annual weed with wide distribution in winter wheat fields across the North China Plain. In this study, we researched the genetic diversity and phylogeography of 24 B. japonicus populations in China based on total genomic DNA and chloroplast DNA. The results showed that 106 fragments were scored using 12 inter-simple sequence repeat (ISSR) primers, and 101 fragments (95.28%) were polymorphic. The findings revealed substantial genetic diversity and differentiation among populations from different locations (Ht = 0.2125, Hs = 0.0730, Gst = 0.6562 and Nm = 0.2619). Mean values of Nei's genetic diversity (H) and Shannon index of diversity (I) were 0.0731 and 0.1068, respectively. In addition, 15 haplotypes were identified based on combined cpDNA regions among the 24 populations exhibiting abundant haplotype (gene) diversity and nucleotide diversity. The AMOVA based on ISSR and cpDNA both showed that genetic variation mainly exists among populations rather than within them. The STRUCTURE analysises of ISSR and cpDNA indicated that geographical location and genetic relationship had no significant correlation. The haplotype network also illustrated that the widespread haplotypes (H1, H2) might represent ancient polymorphism. The results obtained in this study demonstrate the presence of extensive genetic variability among and within the Chinese populations of B. japonicus, which is likely to contribute significantly to its adaptability and infestation as a weed species. Stephania tetrandra S. Moore (family: Menispermaceae), a dioecious herbaceous vine and the only species in the subgenus Botryodiscia of the genus Stephania of the family Menispermaceae, is mainly distributed in hilly areas south of the Huaihe River in China and found in many provinces of China, showing a high genetic diversity. This paper aimed to study genetic diversity of and genetic relationship among individuals of S. tetrandra within China to provide a basis for evaluation, exploitation, and utilization of S. tetrandra by using simple sequence repeat (SSR) molecular markers. Our results show that effective products were amplified from the 26 screened SSR gene loci, a total of 183 alleles amplified (2–16 alleles amplified by each pair of primers). Among the 26 loci, 16 had a PIC value higher than 0.5, indicating a high level of polymorphism. For most of the loci, the number of effective alleles was lower than that of the observed alleles, and the observed heterozygosity was lower than the expected heterozygosity. The genetic differentiation coefficient (0.021–0.547) was lower than 0.05 (low level of genetic differentiation) for 7 loci and higher than 0.25 (very high level of genetic differentiation) for 2 loci, and had a value representing a medium level of genetic differentiation for the remaining 17 loci. The intra-population inbreeding coefficient had a positive value for 21 loci, suggesting the presence of inbreeding and homozygous excess. The gene flow value was bigger than 1, indicating that genetic drift and natural selection played an unimportant role in population genetic differentiation of S. tetrandra. Based on discriminant analysis of principal components and Bayesian Information Criterion, K-means clustering was performed on 620 samples. These samples were divided into 9 genetic clusters, whose similarity coefficients and genetic distances were 0.755–0.918 and 0.067–0.280, respectively, indicating that these clusters were highly similar and short-distanced. The Bayesian clustering analysis was implemented in the STRUCTURE software to analyze the genetic structure of S. tetrandra and it was found that the 620 samples could be clustered into 5 ancestor groups; the 9 clusters and 40 natural populations inherited genes from the 5 groups to varying degrees, but the proportion of genes inherited from the 5 groups by each cluster and natural population differed. S. tetrandra was characterized by the presence of population structure and pronounced genetic subdivision, which, together with the presence of gene flow, may indicate a relatively stable recent state of these populations. Lablab is a regionally important multipurpose legume crop used for human consumption, animal feed, and soil conservation. Despite these qualities, the potential value of this crop has not been fully utilized, and very little research attention has been given to it. The main objective of the study was molecular genetic diversity analysis of Lablab collections using 15 SSR markers. The molecular genetic diversity study of 91 Lablab collections revealed a total of 225 alleles with an average of 14.80 alleles per locus. All markers across the entire population were found to be highly polymorphic and informative with PIC values ranging from 0.78 to 0.92 with a mean value of 0.85. The average expected heterozygosity and gene diversity were 0.75 and 0.86 respectively, indicating a high level of diversity. Analysis of molecular variance showed that 94% of the total genetic variation was attributed to within populations, while only 6% was attributed to among populations. The fixation index value (0.061) recorded indicates the presence of moderate population differentiation as a result of high gene flow (Nm = 3.820) among populations. Due to high gene flow, Cluster, PCoA, and structure analysis did not exactly categorize the populations into genetic groups corresponding to their geographic origin. The observed relatively higher genetic diversity in Konso and West Wellega populations among the eight populations indicates that these areas could be considered hot-spots for genetic diversity and possible germplasm evaluation. High-altitude regions like the Himalaya, where various slopes are present on a very small spatial scale, are one of the best natural laboratories for investigating how genetic diversity and population structure are distributed across altitudinal gradients. In this study, we investigate the magnitude of genetic diversity and population structure of Rhododendron anthopogon D.Don along an altitudinal gradient in the Kashmir Himalaya. We used the start codon targeted (SCoT) marker to evaluate the genetic diversity and differentiation between different populations across five sites along an altitudinal gradient ranging from 3200 to 4000 m (amsl). Our results demonstrate that the magnitude of genetic diversity differs among the populations of R. anthopogon along the altitudinal gradient. We observed a decreasing trend in genetic diversity with increasing altitude from site-1 to site-3 (3200 to 3600 m), and an increasing trend from site-4 to site-5 (3601 to 4000 m). Furthermore, we also observed the highest genetic diversity at upper altitude (site-5) and the lowest at mid-altitude (site-3). Our results reveal a high genetic differentiation (Gst = 0.7349) and a low gene flow (Nm = 0.1804) among the populations. Analysis of molecular variance (AMOVA) reveals 71% variation among the populations and 29% variation within the populations. We also reveal positive associations between geographic and genetic distances, indicating isolation by distance effect across all altitudes. STRUCTURE and cluster analysis divided all the populations of R. anthopogon into five clusters according to their geographical location. Overall, the study adds to our understanding that altitude is the major driver of genetic variation and differentiation between populations of R. anthopogon which may help increase its range under ongoing projected climate change. Our study also reveals that populations at higher altitudes are not genetically isolated, suggesting that they might be an essential source for migration in the era of climate change. In this study, single nucleotide polymorphism (SNP) marker technology was used to study the genetic diversity and genetic structure of some local pear cultivars in Xinjiang, aiming to provide reference information for genetic improvement and hybrid combination selection of pear cultivars. In this study, 8,895,117 high-quality SNP loci were successfully developed and used for genetic diversity analysis. The results showed that the genetic differentiation among Xinjiang local pears was low, but nucleotide diversity was high with an average π value of 0. 0043. The tested cultivars were divided into five subgroups for genetic structure analysis. During the period of 4 to 7 million years, the number of pear populations was the largest, and pears developed rapidly during this period. Amplicon-based next-generation sequencing (NGS) of ribosomal genes (metabarcoding) takes advantage of the fact that such genes (16S and 18S in prokaryotes and eukaryotes, respectively) are present in all nonviral organisms and are potent taxonomic markers – particularly for gut protozoa. Although metabarcoding applied to faecal DNA may not be a method that can be used diagnostically to rule out infection, it is a cost-effective screening tool that can provide detailed insight into gut microbiota diversity even at species/subtype level. Metabarcoding bypasses the limitations of traditional Sanger sequencing by enabling insight into intra-species genetic diversity and the delineation of mixed species/subtype infection. Coupled with knowledge on host specificity, a metabarcoding-generated taxonomic 16S+18S profile of a given faecal sample can largely identify the host from which it came. Next-generation sequencing (NGS) methods include whole-genome sequencing, metagenomic analysis, and amplicon-based NGS, all of which are gaining territory in parasitology. A modality of particular interest within the field of gut protozoology is exhaustive metabarcoding of ribosomal genes in a complex matrix such as faeces, by which method, amplicon-based NGS enables the detection and differentiation of both eukaryotic and prokaryotic organisms, circumventing Sanger sequencing-based limitations and representing a one-fits-most approach. Genomic selection and extensive use of a few elite bulls through artificial insemination are leading to reduced genetic diversity in Jersey cattle. Conservation of genetic diversity through gene banks can protect a breed's genetic diversity and genetic gain, ensuring continued genetic advancement in the future. The availability of genomic information in the US National Animal Germplasm Program (NAGP) facilitates characterization of Jersey bulls in the germplasm collection. Therefore, in this study, we compared the genetic diversity and inbreeding between Jersey bulls in the NAGP and the National Cooperator Database (NCD). The NCD is maintained and curated by the Council on Dairy Cattle Breeding (CDCB). We found the genetic diversity to be marginally higher in NAGP (Ho = 0.34 ± 0.17) relative to the NCD population (Ho = 0.33 ± 0.16). The average pedigree and genomic inbreeding (F PED , F GRM , F ROH > 2Mb) were similar between the groups, with estimates of 7.6% with F PED , 11.07% with F GRM and 20.13% with F ROH > 2Mb. An increasing trend in inbreeding was detected, and a significantly higher level of inbreeding was estimated among the older bulls in the NAGP collection, suggesting an overrepresentation of the genetics from elite bulls. Results from principal component analyses (PCA) provided evidence that the NAGP collection is representative of the genetic variation found in the NCD population and a broad majority of the loci segregating (98.2%) in the NCD population were also segregating in the NAGP. Ward's clustering was used to assess collection completeness of Jerseys in the NAGP by comparison with top 1000 sires of bulls, top 1000 sires of cow, and bulls with high Lifetime Net Merit (NM$). All the clusters were represented in the NAGP suggesting that most of the genetic diversity in the US Jersey population is represented in the NAGP and confirmed the PCA results. The decade of birth was the major driver grouping bulls into clusters, suggesting the importance of selection over time. Selection signature analysis between the historic bulls in the NAGP with the newer bulls, born in the decade after implementation of genomic selection, identified selection for milk production, fat and protein yield, fertility, health, and reproductive traits. Cluster analysis revealed that the NAGP has captured allele frequency changes over time associated with selection, validating the strategy of repeated sampling and suggests that the continuation of a repeated sampling policy is essential for the germplasm collection to maintain its future utility. Although NAGP should continue to collect bulls that have large influence on the population due to selection, care should be taken to include the entire breadth of bulls, including low merit bulls. The Hefang crucian carp (HFJ) derived from Carassius cuvieri (♀) × C. auratus red var. (♂) and the crucian carplike homodiploid fish (NCRC) derived from Cyprinus carpio (♀) × Megalobrama amblycephala (♂) are important germplasm resources of crucian carp. To investigate the population characteristics and reveal the current genetic situations of these hybrid varieties, we sequenced one nuclear molecular marker transferrin (Tf) among six Carassius populations, which included two hybrid varieties (HFJ and NCRC), one laboratory variety (red crucian carp, RCC) and three wild populations. A total of 166 distinct Tf alleles (A1~A166) were identified, with sequence lengths ranging from 1145 bp to 1244 bp. Unexpectedly, the nucleotide diversity of Tf alleles in cultured populations (HFJ, NCRC, and RCC) exceeded that of wild populations. The phylogenetic reconstruction analysis results showed that HFJ and C. cuvieri were closely related, but they could not be separated from C. auratus. Besides, while most Tf alleles of NCRC and other Carassius populations were intermixed in five clades, two Tf alleles, together with Cy. carpio, formed a distinct monophyletic clade. Moreover, network and genetic structure analyses failed to distinguish between wild and cultured populations. Although AMOVA analysis based on Tf alleles indicated genetic differentiation among all six populations, the majority of the genetic variation (92.00 %) was observed within populations. Furthermore, the population dynamics analysis suggested that these populations have maintained relative stability in recent history. Therefore, the elevated nucleotide diversity of Tf alleles in cultured populations, the ambiguous population structure, and the limited genetic divergence among the six Carassius populations highlighted the hybrid genetic characteristics of HFJ and NCRC. These findings, based on Tf alleles, differ from the results obtained using mitochondrial gene markers, providing an alternative perspective for germplasm evaluation of hybrid varieties and crucian carp breeding. The extraction of DNA from okra (Abelmoschus esculentus) is challenging due to its high mucilage and polysaccharide content, which can hinder both the yield and quality of DNA. In this study, an improved DNA isolation method is described incorporating a key modification being the use of solution I (1 M NaCl and 2% Sarcosyl) as a pre-treatment before applying the CTAB buffer, resulting in high-purity genomic DNA in just 1 h and 45 min., making it suitable for handling large sample sizes due to its rapid processing capabilities. This enhanced DNA extraction method was crucial for the accurate and rapid molecular detection of Okra enation leaf curl virus (OELCuV), a monopartite begomovirus that has spread across various regions of India. Transmitted by the whitefly (Bemisia tabaci), OELCuV causes leaf curling, enations, and stunted growth in okra, leading to significant yield losses. The surveys conducted during the 2020–21 and 2021–22 sowing seasons revealed disease incidence ranging from 14.03 to 67.57%. The extracted DNA via the improved DNA extraction method enhanced the speed of PCR based molecular identification of OELCuV, using virus-specific coat protein primers. The amplified CP genes were cloned and sequenced to study the CP gene based diversity among OELCuV isolates from different states of India. The CP gene nucleotide identity among the studied OELCuV isolates ranged from 95.57 to 99.27%, while comparison with previously reported Indian OELCuV CP sequences, the nucleotide identity ranged from 89.35 to 98.83%. The successful application of this optimized DNA extraction method sped up the detection process but also holds promise for broader use in the molecular study of okra and other mucilaginous crops, particularly in the rapid and reliable identification of begomoviruses. The optimized DNA extraction method significantly accelerated the detection of OELCuV, demonstrating its efficiency and reliability. Aim: Biogenic structural complexity increases mobile animal richness and abundance at local, regional and global scales, yet animal taxa vary in their response to complexity. When these taxa also vary functionally, habitat structures favouring certain taxa may have consequences for ecosystem function. We characterised global patterns of epifaunal invertebrates in eelgrass (Zostera marina) beds that varied in structural and genetic composition. Location: North America, Europe and Asia. Time Period: 2014. Major Taxa Studied: Peracarid crustaceans and gastropod molluscs. Methods: We sampled epifaunal invertebrate communities in 49 eelgrass beds across 37° latitude in two ocean basins concurrently with measurements of eelgrass genetic diversity, structural complexity and other abiotic and biotic environmental variables. We examined how species richness, abundance and community composition varied with latitude and environmental predictors using a random forest approach. We also examined how functional trait composition varied along with community structure. Results: Total species richness decreased with latitude, but this was accompanied by a taxonomic shift in dominance from peracarid crustaceans to gastropods, which exhibited different sets of functional traits. Greater eelgrass genetic diversity was strongly correlated with both richness and abundance of peracarids, but less so for gastropods. Main Conclusions: Our results add to a growing body of literature that suggests genetic variation in plant traits influences their associated faunal assemblages via habitat structure. Because peracarids and gastropods exhibited distinct functional traits, our results suggest a tentative indirect link between broad‐scale variation in plant genetic diversity and ecosystem function. Sources of resistance are an important control measure for witches' broom disease in cacao. Their identification through quantitative trait loci (QTLs) and genetic diversity analysis would assist breeding programs to develop new cultivars with improved resistance traits. We conducted a systematic review that compiles the main advances in the search for resistance to witches' broom disease. The systematic review on Scopus, Springer Link, PubMed, SciELO, and Web of Science databases followed the Preferred Reporting Items for Systematic Reviews and Meta‐Analysis (PRISMA) guidelines using the State of the Art through Systematic Review (StArt) software. We identified genotypes exhibiting the most significant resistance in phenotypic analysis, along with combinations of crosses that are promising for future studies and cultivar development. Data on genetic diversity indicate a wide possibility of benefits from heterozygosis. Genetic mapping and association studies revealed eight QTLs associated with resistance and several candidate genes with known and unknown biological functions. Marine protected areas (MPAs) are globally recognised for their role in safeguarding marine fisheries from the detrimental impacts of human activities and climate change. Tanzania, in alignment with global conservation efforts, has designated 18 MPAs and plans to establish four more in the Southwestern Indian Ocean. However, a critical challenge arises from the lack of a thorough understanding of genetic connectivity between populations in MPAs and non‐protected areas (NPAs). To address this, 151 mitochondrial D‐loop sequences (357 base pairs) of Barred mudskipper (Periophthalmus argentilineatus) were analysed to assess genetic connectivity between MPAs and NPAs in Tanzania. The findings revealed a low and insignificant index of genetic differentiation (FST = −0.0046, p > 0.05) between populations in MPAs and NPAs. Furthermore, haplotypes from both MPAs and NPAs did not cluster based on their geographical origins, with over 9 haplotypes shared between these areas. Additionally, the measured haplotype and nucleotide diversities did not differ significantly between MPAs and NPAs (p > 0.05). However, MPAs showed a significantly higher number of private haplotypes compared to NPAs (p < 0.05). These findings suggest high genetic interconnectedness between populations in MPAs and NPAs, underlining the importance of existing MPAs in preserving local genetic diversity and their potential to replenish depleted NPAs. However, realising the full potential of this interconnectedness necessitates stringent enforcement of sustainable fishing practices to alleviate pressure on fish stocks. The unique horse and pony breeds of India are declining at an alarming rate. These horses have been integral to the Indian culture and customs for centuries and represent a valuable genetic resource. It is imperative to harness the potential of this equine genetic resource that urgently needs conservation. The study highlights the design and development of a high density SNP array, the Axiom_Ashwa to aid in the genetic analysis and conservation efforts for Indian horse and pony breeds. With 613,950 SNPs, this chip offers extensive genome coverage having an average inter-marker distance of 4 kb. The Axiom_Ashwa has been validated on a larger set of diverse indigenous samples as well as Thoroughbreds, demonstrating a high call rate of 99.4% and robustness for genotyping indigenous breeds. Linkage disequilibrium (LD) analysis showed higher average LD in Indian breeds compared to exotic breeds, suggesting a limited effective population size and recent bottlenecks. Phylogenetic and population stratification analyses using PCA and DAPC clearly distinguished horses, ponies and Thoroughbreds, confirming the efficacy of the Axiom_Ashwa chip. These findings underscore the urgent need for conservation efforts for Indian horse breeds, which have experienced significant drop in population size. Livestock plays an essential role in sustaining human livelihoods, offering a diverse range of species integral to food security, economic stability, and cultural traditions. The domestication of livestock, which began over 10,000 years ago, has driven significant genetic changes in species such as cattle, buffaloes, sheep, goats, and pigs. Recent advancements in genomic technologies, including next-generation sequencing (NGS), genome-wide association studies (GWAS), and genomic selection, have dramatically enhanced our understanding of these genetic developments. This review brings together key research on the domestication process, phylogenetics, genetic diversity, and selection signatures within major livestock species. It emphasizes the importance of admixture studies and evolutionary forces like natural selection, genetic drift, and gene flow in shaping livestock populations. Additionally, the integration of machine learning with genomic data offers new perspectives on the functional roles of genes in adaptation and evolution. By exploring these genomic advancements, this review provides insights into genetic variation and evolutionary processes that could inform future approaches to improving livestock management and adaptation to environmental challenges, including climate change. Exposing genetic material with physical mutagens can create novel genetic resources capable of combating different stresses. High throughput GBS-DArTseq™ assay was deployed to estimate genetic diversity of 33 newly developed stable wheat mutants as compared to the wild type. The identified 1,57,608 PAVs markers were randomly distributed across wheat chromosomes and sub-genomes with the highest number detected on Chr-7D (2877) and Chr-7B (2711). The B sub-genome contained the most PAVs followed by D and A-sub genome. Among mutant lines, Pb-M-2061 and Pb-M-59 had the highest PAV count, while Pb-M-605 and Pb-M-196 had the lowest. A total of 7,910 PAVs were consistently present over all replicates, with 3,252 specifically present in mutants and absent in wild type. The maximum PAVs (1480) were found in Pb-M-1027 and Pb-M-1323 (656). Functional characterization revealed that out of 3,252, 1,238 were found in wheat transcriptome database that contained 152 characterized and 1,196 uncharacterized genes. COGs and GO-terms analysis linked many PAVs with pathways involving signaling, metabolism and defense. Maximum number of gene-containing PAVs were identified in Pb-M-1027, Pb-M-2302 and Pb-M-1323 which were involved in tolerance to diseases and abiotic stresses, improved photosynthetic efficiency, larger grain size, increased grain yield and harvest index pathways. This study provides valuable insights into the genetic diversity and potential agronomic benefits of PAVs in wheat mutant lines. These findings can help molecular geneticist and breeders for exploiting the induced genetic diversity for unravelling the genetic circuits as well as exploiting in wheat breeding for developing resilient cultivars. The application of microsatellite simple sequence repeat (SSR) markers has proven to be highly effective in genetically characterising the origins of various fruit species. Bosnia and Herzegovina boast abundant cornelian cherry (Cornus mas L.) germplasm within its natural habitats. This study focuses on three geographically distant regions in Bosnia and Herzegovina–Drvar, Mostar and Zenica–comprising a sample of 60 cornelian cherry genotypes. The genetic analysis of cornelian cherry utilised eight microsatellite primers to characterise the genetic makeup of the 60 genotypes. Notably, all observed loci in the three populations demonstrated 100% polymorphism. The total genetic differentiation is 0.042, which is also confirmed by the analysis of molecular variance (AMOVA), which indicates that 3% of the total genetic variation is between groups, 8% between individuals and 89% within individuals. The results of pairwise Fst analysis (pFst) indicate that the greatest differentiation is between the populations of Mostar and Zenica (0.037), between Drvar and Zenica (0.026) and between Drvar and Mostar (0.025). The results of the genetic distance according to Nei confirm these results. Also, the largest difference was observed between the populations of Mostar and Zenica (0.316), then between Drvar and Zenica (0.285), and the smallest between Drvar and Mostar (0.251). The giant freshwater prawn, Macrobrachium rosenbergii, is one of the most crucial crustacean species cultured in China. However, in recent years, M. rosenbergii aquaculture in China has encountered several challenges, including low productivity and growth retardation. A decline in genetic variation has been implicated in this phenomenon. This study aims to develop microsatellite multiplex PCR panels to elucidate the genetic diversity and differentiation of cultured M. rosenbergii populations in China. Based on our previous transcriptome sequencing, we developed 24 polymorphic molecular markers. The average number of alleles (Na), observed heterozygosity (Ho), expected heterozygosity (He), and polymorphism information content (PIC) were 4.042, 0.535, 0.605, and 0.543, respectively. Two multiplex PCR panels involving six microsatellite loci were obtained by combining different amplicon lengths from these 24 loci. The panels were used to evaluate the genetic structure of six cultured M. rosenbergii populations in China, including one population in Guangxi (GX) and another in Guangdong (GD) province, along with two populations each in Jiangsu (JSA and JSB) and Zhejiang (ZJA and ZJB) provinces. Results revealed that the polymorphism among the six populations ranged from 0.365 to 0.682 with reduced genetic diversity in ZJA and JSB populations (PIC < 0.5). Pairwise FST, Nei's genetic distance, and STRUCTURE analysis revealed significant differentiation among the six cultured populations. ZJA and GD exhibited pronounced genetic distinctiveness from the other populations and were consequently assigned to distinct groups. Populations GX and JSB (FST=0.058, DA=0.045) and populations ZJB and JSA (FST=0.009, DA=0.016) were assigned to two clusters, respectively, suggesting they share similar origins. This study provided polymorphic microsatellite markers and genetic diversity assessment of cultured M. rosenbergii populations, laying a foundation for future breeding programs. Knowledge of genetic variability within and among types and breeds of dromedary (Camelus dromedarius L.) can be a valuable asset in selective breeding of desirable characteristics and will shed light on their origin, dynamics of domestication, and dispersion. Variability in an 809 bp segment of the mtDNA genome was measured within and among dromedaries from eight indigenous and one exogenous breed from Ha'il in north-central Saudi Arabia. Sixteen mtDNA haplotypes were identified among 47 camels. Haplotypic diversity among breeds is high (Hd = 0.817); most of the AMOVA variance (55.05%) occurs within breeds. Phylogenetic comparison of these haplotypes with those obtained across their geographic range showed that most haplotypes were placed within the same cluster with ancient wild dromedaries and the two newly identified haplotypes in this study. The most prevalent haplotypes found in dromedaries from this area appear to be ancestral to most other dromedaries and differ from each other by only one SNP. Continuous recombination and variation during replication could lead to rapid evolution and genetic diversity of HIV-1. Some studies had identified that it was easy to develop new recombinant strains of HIV-1 among the populations of men who have sex with men (MSM). Surveillance of genetic variants of HIV-1 in key populations was crucial for comprehending the development of regional HIV-1 epidemics. The finding was reported the identification of two new unique recombinant forms (URF 20110561 and 21110743) from individuals infected with HIV-1 in Tongzhou, Beijing in 2020–2022. Sequences of near full-length genome (NFLG) were amplified, then identification of amplification products used phylogenetic analyses. The result showed that CRF01_AE was the main backbone of 20110561 and 21110743. In the gag region of the virus, 20110561 was inserted two fragments from CRF07_BC, while in the pol and tat regions of the virus, 21110743 was inserted four fragments from CRF07_BC. The CRF01_AE parental origin in the genomes of the two URFs was derived from the CRF01_AE Cluster 4. In the phylogenetic tree, the CRF07_BC parental origin of 20110561 clustered with 07BC_N and the CRF07_BC parental origin of 21110743 clustered with 07BC_O. In summary, the prevalence of novel second-generation URFs of HIV-1 was monitored in Tongzhou, Beijing. The emergence of the novel CRF01_AE/CRF07_BC recombination demonstrated that there was a great significance of continuous monitoring of new URFs in MSM populations to prevent and control the spreading of new HIV-1 URFs. The current knowledge about Palestinian safflower landraces is relatively limited in terms of phenotypic and molecular characterization, however, the purpose of this investigation was to determine the amount of genetic diversity in eighteen local safflower landraces using seven DAMD markers. The banding patterns for each primer were scored and compiled into a data matrix. Subsequently, the data matrix was analyzed using UPGMA cluster analysis to identify distinct genetic groups among the landraces. In total, 88 DNA fragments were found, and there were an average of 12.6 loci per assay unit observed. Resolving Power (RP) revealed an average of 7.09 was determined, with the highest RP value at 13.3. The dendrogram obtained from DAMD data divided the landraces into three main clusters, denoted as I, II and III. The first cluster (I) consisted of one genotype (PTUK.SA16). The second cluster (II) consisted of two genotypes (PTUK.SA13 and PTUK.SA10). The third cluster (III) was later partitioned into two distinct sub-clusters, which are III.a and III.b. Sub-cluster III.a comprised seven genotypes (PTUK.SA4, PTUK.SA9, PTUK.SA8, PTUK.SA7, PTUK.SA6, PTUK.SA5 and PTUK.SA3). While Sub-cluster III.b consisted of eight genotypes (PTUK.SA15, PTUK.SA18, PTUK.SA17, PTUK.SA14, PTUK.SA12, PTUK.SA2, PTUK.SA11, and PTUK.SA1). This research assess the genetic diversity of Palestinian safflower landraces using PCR-based DAMD markers. SUMMARY: The current Ukrainian native chicken gene pool is experiencing a decline in the number of breeds and maintained flocks. The major chicken breeds and lines of Ukrainian selection currently involve the Poltava Clay, Birkivska Barvysta, White Plymouth Rock and Rhode Island Red, representing different utility purpose types (i.e. layer and dual purpose). The local germplasm conservation agenda implies, among other measures, exploration of the genetic diversity of Ukrainian native chicken breeds using various types of molecular markers (e.g. indels, PCR-RFLPs and microsatellites). The purpose of this article is to review recent results of the complex genetic studies for assessing the features of population structure and variation in local breeds and lines. In particular, native gene pool stocks were examined for polymorphisms of the following genes: PRL, PRLR, GH, GHR, IGF1, PIT1, TGF-β1, TGF-β2, TGF-β3 and Mx. Based on these results, association of the identified polymorphic loci with productive traits (i.e. egg and meat performance) was investigated. For each of the experimental chicken lines, promising genotypes were established for further implementation in marker-assisted selection programs. Using microsatellites, the main variability parameters were established in the experimental populations, their genetic differentiation was analysed, and genetic distances were calculated between the experimental lines. Hassa district, located in the Eastern Mediterranean, is within the borders of Mesopotamia and the Levant region. This study evaluated genetic diversity in wild genotypes in this region, where the olive population is relatively high, using morphological, biochemical, and inter simple sequence repeat (ISSR) marker techniques. According to the study results, significant differences were detected between genotypes in all morphological parameters examined. The genotype G19 is at the forefront compared to other genotypes regarding fruit characteristics. Biochemical analysis were carried out on fruit samples. Total phenolic content varied between 2.86 and 12.58 mg GAE/100 g. Total flavonoid content varied between 1.88 and 3.48 mg QE/100 g. The antioxidant activity of the genotypes varied between 29.49 and 39.92%. According to principal component analysis, the first three components explain 80.7% of the total variation. In molecular marker analysis, 85 bands were obtained from 7 ISSR primers. Seventy-nine bands were polymorphic, and the polymorphism rate was 92.94%. Because of the molecular analysis, the similarity index in the Unweighted Pair Group Method with Arithmetic Mean (UPGMA) of cluster analysis dendrogram ranged between 0.62 and 0.91. Egyptian clover (Trifolium alexandrinum) has received limited attention regarding its genetic diversity, rendering it susceptible to climate change. To develop resilient Berseem cultivars, exploring its genetic resources is vital for enhancing the diversity within its germplasm, thereby optimizing breeding programs. The examination of 24 Berseem accessions. Using three different molecular marker types; Inter-Simple Sequence Repeat (ISSR) (10 primers), Start Codon Targeted polymorphism (SCoT) (22 primers), and Sequence-Related Amplified Polymorphism (SRAP) (17 primer combinations) revealed a high genetic variability. ISSR markers had the highest polymorphism rate (82.2%) compared to SCoT (69.6%) and SRAP (65.2%). Unweighted Pair Group Method with Arithmetic Mean clustering analysis divided the studied accessions into two major groups, supported by STRUCTURE analysis, which also split samples into two subpopulations (∆K = 2). Additionally, this classification was verified by both principal component analysis and a heat map. The study underscores the importance of Berseem's genetic diversity in crop development and breeding, with ISSR markers offering valuable insights due to their high polymorphism. Despite the diverse geographic origins of the accessions, the lack of geographic clustering implies significant genetic mixing, possibly because of high outcrossing facilitated by insect pollination or self-incompatibility. The combined use of multiple markers deepens our understanding of Berseem's genetics by providing more detailed and comprehensive coverage of the clover genome, allowing for increased resolution, validation of results, and a holistic perspective on the genomic landscape, furthermore, identifying and recommending specific Berseem accessions (NGB-43724, NGB-19680, Gemeiza1, and Giza6) as prospective candidates for future breeding programs in Egypt. Sideritis gulendamii is a perennial, endangered plant endemic to Türkiye with narrow and fragmented populations encountered in gypsum and marl soil. This species is known as mountain tea and also has a significant potential for use for medicinal and aromatic purposes. Assessing the genetic diversity of this species holds significant importance in its conservation efforts due to its specific habitat requirements, small and isolated populations, and recent threats imposed on these populations. This study determined genetic diversity at the species and population levels using the inter simple sequence repeat (ISSR) fingerprinting method on 157 individuals from seven natural populations. We observed that the species-level genetic diversity is relatively high (H = 0.189, I = 0.298), but the population-level is low (H = 0.150, I = 0.231). The greater total genetic variation within populations was determined as 76% using the analysis of molecular variance (AMOVA). The obtained value of genetic differentiation (Gst = 0.208, Φpt = 0.24) among populations is considered to be at a moderate level, whereas gene flow appears to be high (Nm = 1.899). Supportive results were reached using the STRUCTURE cluster analysis, Unweighted Pair Group Method with Arithmetic Averages (UPGMA) dendrogram, and Principal Coordinate Analysis (PCoA). The positive correlation between the matrices of genetic distance and geographic distance is determined to be statistically significant, with values of r = 0.566 and p < 0.001 in the Mantel test.
