Phosphoenolpyruvate carboxylase (PEPC), as a necessary enzyme for higher plants to participate in photosynthesis, plays a key role in photosynthetic carbon metabolism and the stress response. However, the molecular biology of the PEPC family of Bambusoideae has been poorly studied, and the function of its members in the growth and development of Bambusoideae is still unclear. Here, we identified a total of 62 PEPC family members in bamboo. All the PEPC genes in the bamboo subfamily were divided into twelve groups, each group typically containing significantly fewer PEPC members in Olyra latifolia than in Phyllostachys edulis, Dendrocalamus latiflorus and Dendrocalamus brandisii. The results of an intraspecific and interspecies collinearity analysis showed that fragment replication and whole genome replication were the main driving forces of bamboo PEPC members. Furthermore, the Ka/Ks values of collinear genes showed that bamboo PEPC experienced purification selection. In addition, the promoter region of PEPC genes contains cis-acting elements related to light response, plant hormone response and response to stress. An analysis of the expression levels of the PEPC family in different developmental stages and tissues of bamboo shoots has shown that PhePEPC7, PhePEPC9 and PhePEPC10 were highly expressed in the leaves of non-flowering plants and culms. Furthermore, PhePEPC6 was significantly upregulated in leaves after GA treatment. Further research has shown that PhePEPC6 was mainly localized in the cell membrane. Abstract Lipid metabolism is an important part of the heart's energy supply. The expression pattern and molecular mechanism of lipid metabolism-related genes (LMRGs) in acute myocardial infarction (AMI) are still unclear, and the link between lipid metabolism and immunity is far from being elucidated. In this study, 23 Common differentially expressed LMRGs were discovered in the AMI-related mRNA microarray datasets GSE61144 and GSE60993. These genes were mainly related to “leukotriene production involved in inflammatory response”, “lipoxygenase pathway”, “metabolic pathways”, and “regulation of lipolysis in adipocytes” pathways. 12 LMRGs (ACSL1, ADCY4, ALOX5, ALOX5AP, CCL5, CEBPB, CEBPD, CREB5, GAB2, PISD, RARRES3, and ZNF467) were significantly differentially expressed in the validation dataset GSE62646 with their AUC > 0.7 except for ALOX5AP (AUC = 0.699). Immune infiltration analysis and Pearson correlation analysis explored the immune characteristics of AMI, as well as the relationship between these identified LMRGs and immune response. Lastly, the up-regulation of ACSL1, ALOX5AP, CEBPB, and GAB2 was confirmed in the mouse AMI model. Taken together, LMRGs ACSL1, ALOX5AP, CEBPB, and GAB2 are significantly upregulated in AMI patients' blood, peripheral blood of AMI mice, myocardial tissue of AMI mice, and therefore might be new potential biomarkers for AMI.

The domain of unknown function 668 (DUF668) is a gene family that may play a key role in plant growth and development as well as in responding to adversity coercion stresses. However, the DUF668 gene family has not yet been well identified and characterized in tomato. In this study, a total of nine putative SlDUF668 genes were identified in tomato, distributed on six chromosomes. Phylogenetic analyses revealed that SlDUF668 proteins were classified into two major groups. Members within the same group largely displayed analogous gene structure and conserved motif compositions. Several cis-elements were exhibited in the upstream sequences of the SlDUF668 genes, including elements implicated in plant growth and development processes, abiotic stress and hormone responses. Further, the study assessed the expression patterns of the SlDUF668 gene family in various tomato tissues, five plant hormones treatments, three abiotic stresses using qRT-PCR. The SlDUF668 genes expressed ubiquitously in various tissues, and five genes (SlDUF668-04, SlDUF668-06, SlDUF668-07, SlDUF668-08 and SlDUF668-09) showed tissue specificity. And SlDUF668 genes responded to abiotic stresses such as salt, drought and cold to varying degrees. Overall, our study provided a base for the tomato DUF668 gene family and laid a foundation for further understanding the functional characteristics of DUF668 genes in tomato plants. MYBs constitute the second largest transcription factor (TF) superfamily in flowering plants with substantial structural and functional diversity, which have been brought into focus because they affect flower colors by regulating anthocyanin biosynthesis. Up to now, the genomic data of several Chrysanthemum species have been released, which provides us with abundant genomic resources for revealing the evolution of the MYB gene family in Chrysanthemum species. In the present study, comparative analyses of the MYB gene family in six representative species, including C. lavandulifolium, C. seticuspe, C. ×morifolium, Helianthus annuus, Lactuca sativa, and Arabidopsis thaliana, were performed. A total of 1104 MYBs, which were classified into four subfamilies and 35 lineages, were identified in the three Chrysanthemum species (C. lavandulifolium, C. seticuspe, and C. ×morifolium). We found that whole-genome duplication and tandem duplication are the main duplication mechanisms that drove the occurrence of duplicates in CmMYBs (particularly in the R2R3-MYB subfamily) during the evolution of the cultivated chrysanthemums. Sequence structure and selective pressure analyses of the MYB gene family revealed that some of R2R3-MYBs were subjected to positive selection, which are mostly located on the distal telomere segments of the chromosomes and contain motifs 7 and 8. In addition, the gene expression analysis of CmMYBs in different organs and at various capitulum developmental stages of C. ×morifolium indicated that CmMYBS2, CmMYB96, and CmMYB109 might be the negative regulators for anthocyanin biosynthesis. Our results provide the phylogenetic context for research on the genetic and functional evolution of the MYB gene family in Chrysanthemum species and deepen our understanding of the regulatory mechanism of MYB TFs on the flower color of C. ×morifolium. Abstract Background Acyl-CoA-Binding proteins (ACBPs) function as coenzyme A transporters and play important roles in regulating plant growth and development in response to abiotic stress and phytohormones, as well as in membrane repair. To date, the ACBP family has not been a comprehensively characterized in barley (Hordeum vulgare L.). Results Eight ACBP genes were identified in the barley genome and named as HvACBP1–8. The analysis of the proteins structure and promoter elements of HvACBP suggested its potential functions in plant growth, development, and stress response. These HvACBPs are expressed in specific tissues and organs following induction by abiotic stressors such as drought, salinity, UV-B exposure, temperature extremes, and exposure to exogenous phytohormones. The HvACBP7 and HvACBP8 amino acid sequences were conserved during the domestication of Tibetan Qingke barley. Conclusions Acyl-CoA-binding proteins may play important roles in barley growth and environmental adaptation. This study provides foundation for further analyses of the biological functions of HvACBPs in the barley stress response.

The razor clam (Sinonovacula constricta) is an economically important species and one of China´s four traditional mariculture mollusks. The ABC transporter family is one of the oldest membrane protein families, widespread across prokaryotes and eukaryotes. By utilizing the energy released by ATP hydrolysis, ABC transporters function to transfer amino acids, lipids, antibiotics, and many other substances across membranes, thereby participating in various physiological processes such as nutrition uptake, antigen presentation, drug excretion, and lipid homeostasis in living organisms. ABC transporters can be classified as full transporters, which contain two nucleotide-binding domains (NBDs) and two transmembrane domains (TMDs), a half-transporter (composed of one NBD and one TMD), and a non-transporter (composed of either two NBDs or two TMDs incapable of transporting). The NBD domain is responsible for binding and hydrolyzing ATP, whereas the TMD domain determines substrate specificity. NBD domain sequences are relatively more conserved. Several investigations of heavy metal pollution were conducted in mollusk culture areas, and it was found that the concentrations of some ions exceeded the limits. Previous studies have reported that the multixenobiotic resistance (MXR) mechanism in bivalves is mediated by ABC transporters from the ABCB, ABCC, and ABCG subfamilies, which are important for the cellular efflux of noxious metallic ions. Obtaining a greater understanding of ABC transporters may contribute to the development of a healthier and more scientific method of mollusk culture. Until now, the identification of the ABC transporter family in mollusks has only been systematically performed in three bivalves: Patinopecten yessoensis, Chlamys farreri, and Crassostrea gigas. The analysis and expression pattern of the ABC transporter family of the razor clam have not yet been reported. To systematically study ABC transporters and facilitate an understanding of the evolution and function of ABC transporters in razor clams and mollusks, depending on the genome and transcriptome data, 52 ABC transporter proteins were identified using the local and NCBI BLASTP, TBLASTN programs, and the ExPASy website. The SMART(simple modular architecture research tool) website and FGENESH+ were used to further predict the domain of ABC transporters. After applying the local BLASTN program to the published genome data of the razor clam, the MapInspect software and the CSDS (gene structure display server) website were used to generate graphical representation of the locations of ABC transporter genes on chromosomes and gene structures, respectively. Six vertebrates (Homo sapiens, Mus musculus, Xenopus laevis, Carassius auratus, Danio rerio, and Petromyzon marinus) and seven invertebrates (Diaphorina citri, Tetranychus urticae, Zeugodacus cucurbitae, Patinopecten yessoensis, Chlamys farreri, Crassostrea gigas, and Sinonovacula constricta) were chosen to compare and discuss the differences in subfamilies among species of various evolutionary status. Using the Mev 4.90 software, based on transcriptome data, the heat map of ABC transporter genes expression levels in eight tissues (gill, foot, adductor muscle, hepatopancreas, mantle, siphon, female gonad, and male gonad) and eight development stages (egg, cell, blastula, gastrula, trochophora, d-shaped larvae, umbo larvae, and spat) of the razor clam was completed. Based on sequence similarity, MEGA X software was used to divide the 52 ABC transporters into eight subfamilies, namely ABCA~ABCH, and phylogenetic trees of ABC transporters from four bivalves were drawn. The total of 52 ABC transporter genes was divided into 7 ABCA, 10 ABCB, 13 ABCC, 3 ABCD, 1 ABCE, 3 ABCF, 14 ABCG, and 1 ABCH. The ORF lengths of these genes ranged in size from 1 588 to 7 224 bp, the number of exons ranged from 8 to 44, and the deduced proteins were between 455 and 4 560 amino acids in length. Based on the composition of the protein domain, 52 ABC transporters could be divided into 24 full transporters, 24 half transporters, and four non-transporters. The ABCA subfamily consisted of 1 ABCA1, 2 ABCA2, 2 ABCA3, 1 ABCA5, and 1 ABCA12, all of which were full transporters. The ABCB subfamily consisted of four complete transporters, namely ABCB1a~ABCB1d, and six half transporters, namely ABCB6~ABCB9 and ABCB10a~ABCB10b. The ABCC subfamily comprised 7 ABCC1, 1 ABCC4, 3 ABCC5, 1 ABCC8, and 1 ABCC10, all of which were full transporters. The ABCD subfamily included ABCD2~ABCD4, all of which were half transporters. Non-transporters were observed in the ABCE and ABCF subfamilies, namely ABCE1 and ABCF1~ABCF3. The ABCG subfamily, consisting of 8 ABCG1, 1 ABCG2, 4 ABCG5, and 1 ABCG8, was the largest subfamily and its members were all half transporters. The ABCH subfamily contained only one member, ABCH1, which was a half-transporter. The comparison of ABC subfamilies between different species revealed that tandem duplication events might have resulted in an increase in the numbers of several ABC transporter genes during molluscan evolution and that some genes with functions related to immunity, such as ABCB1 and ABCC5, had multiple copies, indicating a positive influence on the environmental adaptation of mollusks. The analysis of the expression level of ABC transporter genes in different tissues and developmental stages of razor clam showed that the gill and hepatopancreas have relatively more expressed genes, which may be because of their detoxification function. The expression of ABCA and ABCG subfamily genes increased with razor clam development, and the expression levels of many ABCC and ABCG subfamily genes peaked in the spat stage. In general, several members of the ABCB subfamily, as well as all ABCE and ABCF subfamily genes, remained highly expressed in all eight tissues and all eight development stages. The ABC transporter gene family has only been investigated in three species of mollusks. Systematic identification and expression pattern analysis of ABC transporters in razor clams can promote our understanding of the evolution of ABC transporters in mollusks and provide an essential foundation for functional research on ABC transporters in mollusks, which may contribute to healthier mollusk culture.

As a crucial component of the male reproductive system, the epididymis plays multiple roles, including sperm storage and secretion of nutritive fluids for sperm development and maturation. The acquisition of fertilization capacity by sperm occurs during their transport through the epididymis. Compared with the testis, little has been realized about the importance of the epididymis. However, with the development of molecular biology and single-cell sequencing technology, the importance of the epididymis for male fertility should be reconsidered. Recent studies have revealed that different regions of the epididymis exhibit distinct functions and cell type compositions, which are likely determined by variations in gene expression patterns. In this research, we primarily focused on elucidating the cellular composition and region-specific gene expression patterns within different segments of the epididymis and provided detailed insights into epididymal function in male fertility. PSY (phytoene synthase, PSY) is the first rate‑limiting enzyme in the plant carotenoid synthesis pathway and plays an important role in plant growth and development. In order to understand the function of PSY gene family in spinach, the number, structure, promoter elements, amino acid characteristics and gene evolution of PSY gene family members in spinach were identified by bioinformatics method, and the expression pattern of PSY genes in spinach tissue and in response to the changes in the ratio of red to blue light was analyzed by real‑time fluorescence quantitative PCR (RT‑qPCR) . Meanwhile, the expressions of R1B3 (red∶blue light = 1∶3) and R3B1 (red light∶blue light = 3∶1) and the correlation between SoPSYs gene expression and total carotenoid content were analyzed. The results showed that there were 4 PSY genes in spinach, containing SQS_PSY conserved domain, and the SoPSY protein was a hydrophilic protein. PSY1 and PSY2 of spinach were closely related to beet in Amaranthaceae, and PSY3 and PSY4 were closely related to PSY3 in tomato. There were various light‑responsive and phytohormone‑related elements in the promoter sequence of spinach PSY genes. SoPSY genes had tissue expression specificity, SoPSY1, SoPSY2, and SoPSY3 were only expressed in the leaves, and SoPSY4 was mainly expressed in the roots. Spinach carotene content decreased after treatment with R1B3 and R3B1. Among spinach genotypes, the expression patterns of each SoPSY gene in response to the ratio of red to blue light were different. The expression of SoPSY1 was not significantly changed in cultivated spinach, the expression patterns of SoPSY2 were reversed in both spinach genotypes, and the relative expression patterns of SoPSY3 were consistent in the wild and cultivated spinach, and the relative expressions of these three genes was closely related to the change of total carotenoid content. This study lays the foundation for an in‑depth understanding of the biological function of the PSY genes in spinach and their regulatory mechanism in response to changes in the ratio of red to blue light. One hundred and thirty five chilli landraces belonging to Capsicum annuum, C. chinense and C. frutescens species were analyzed for 20 unit characters. Temporal and spatial gene expression patterns of anthocyanin pigmentation and pubescence were analyzed which revealed species specific fixation of alleles and differential response of each species to the external environment. Relative fixation of alleles across species was used to frame taxonomic key based on seed and seedling characters which will be helpful for species alignment in the vegetative stage and will be complementary to the existing key. The relationship between C. chinense and C. frutescens was evident from many phenotypic character states with similar expression patterns in both the species. [ABSTRACT FROM AUTHOR]

The glycolytic pathway involves phosphofructokinase (PFK), a rate-limiting enzyme that catalyzes the phosphorylation of fructose-6-phosphate. In plants, the two PFK members are ATP-dependent phosphofructokinase (PFK) and pyrophosphate-fructose-6-phosphate phosphotransferase (PFP). However, the functions of the PFK family members in Quercus rubra are not well understood. The purpose of this study was to investigate the genome-wide distribution of the PFK family members and their roles in Q. rubra by performing a systematic study of the phylogenetic relationships, molecular characteristics, motifs, chromosomal and subcellular locations, and cis-elements of QrPFKs. We identified 14 QrPFK genes in the genome of Q. rubra, followed by examining their expression in different tissues, including the roots, stems, and leaves. The phylogenetic tree divided the 14 QrPFK genes into two groups: 11 belonging to PFK and three belonging to PFP. The expression profiles of all 14 proteins were relatively the same in leaves but differed between stems and roots. Four genes (Qurub.02G189400.1, Qurub.02G189400.2, Qurub.09G134300.1, and Qurub.09G134300.2) were expressed at very low levels in both stems and roots, while two (Qurub.05G235500.1 and Qurub.05G235500.1) were expressed at low levels and the others showed relatively high expression in all tissues. It is common knowledge that R2R3-MYB transcription factors play significant roles in plant biological and physiological processes, especially in the phenylpropanoid metabolism pathway. The cultivated strawberry (Fragaria × ananassa Duch.) is an octoploid (2n = 8x = 56) species from the Rosaceae family and it is also an important fruit crop species. However, the function of R2R3-MYB genes in strawberry remains largely unknown. Here, based on the genome of the cultivated strawberry cv. Reikou, 66 FanMYB genes were found and systematically analyzed. RNA-seq analysis revealed that some FanMYBs exhibited tissue-specific expressions and were methyl jasmonate (MeJA)-responsive. Phylogenetic relationships and protein-protein interaction analysis suggested that 13 FanMYBs were likely associated with phenylpropanoid metabolism. Out of these genes, FanMYB22, FanMYB36, FanMYB47, FanMYB49, and FanMYB63 were post-transcriptionally regulated by miR858 according to the degradome data analysis, suggesting the conservation and complex regulation network in F. × ananassa. Current findings provide a useful resource for future research on the function of FanMYBs and the regulatory mechanism of the phenylpropanoid pathway in strawberry.

Heat shock protein AtHSP90–2 is one of the three constitutive cytosolic HSP90s of Arabidopsis thaliana, which are highly homologous and show mild expression activation in response to stressful impacts. To characterize the functioning of AtHSP90–2, we have analyzed tissue-specificity of its expression during seedling development using a DsG transgenic line carrying a loss-of-function mutation of AtHSP90–2 via translational fusions with the β-glucuronidase reporter gene (GUS). Histochemical analysis during the first two weeks of seedling growth revealed AtHSP90–2 expression in all organs, as well as differences in its intensity between tissues and showed its dynamics. The tissue-specific AtHSP90–2-GUS expression pattern was shown to be maintained under heat shock and water deficit. The most prominent GUS staining was detected in the vascular system and hydathodes of cotyledons, and stipules. The basipetal gradient of AtHSP90–2 expression during leaf formation, its dynamics in developing stipules, and the high level of its expression in cells with active transport function suggest a special role for the gene in certain cellular processes.

Winter wheat is used as forage at the tillering stage in many countries; however, the regrowth pattern of wheat after mowing remains unclear. In this study, the growth patterns of wheat were revealed through cytological and physiological assessments as well as transcriptome sequencing. The results of agronomic traits and paraffin sections showed that the shoot growth rate increased, but root growth was inhibited after mowing. The submicroscopic structure revealed a decrease in heterochromatin in the tillering node cell and a change in mitochondrial shape in the tillering node and secondary root. Analysis of the transcriptome showed the number of differentially expressed genes (DEGs) involved in biological processes, cellular components, and molecular functions; 2492 upregulated DEGs and 1534 downregulated DEGs were identified. The results of the experimental study showed that mowing induced expression of DEGs in the phenylpropanoid biosynthesis pathway and increased the activity of PAL and 4CL. The upregulated DEGs in the starch and sucrose metabolism pathways and related enzyme activity alterations indicated that the sugar degradation rate increased. The DEGs in the nitrogen metabolism pathway biosynthesis of the amino acids, phenylpropanoid biosynthesis metabolism, and in the TCA pathway also changed after mowing. Hormone content and related gene expression was also altered in the tillering and secondary roots after mowing. When jasmonic acid and ethylene were used to treat the wheat after mowing, the regeneration rate increased, whereas abscisic acid inhibited regrowth. The auxin/indole-3-acetic acid (Aux/IAA) and auxin response factor (ARF) genes are two crucial gene families in the plant auxin signaling pathway. Nonetheless, there is limited knowledge regarding the Aux/IAA and ARF gene families in Populus simonii. In this study, we first identified 33 putative PsIAAs and 35 PsARFs in the Populus simonii genome. Analysis of chromosomal location showed that the PsIAAs and PsARFs were distributed unevenly across 17 chromosomes, with the greatest abundance observed on chromosomes 2. Furthermore, based on the homology of PsIAAs and PsARFs, two phylogenetic trees were constructed, classifying 33 PsIAAs and 35 PsARFs into three subgroups each. Five pairs of PsIAA genes were identified as the outcome of tandem duplication, but no tandem repeat gene pairs were found in the PsARF family. The expression profiling of PsIAAs and PsARFs revealed that several genes exhibited upregulation in different tissues and under various stress conditions, indicating their potential key roles in plant development and stress responses. The variance in expression patterns of specific PsIAAs and PsARFs was corroborated through RT-qPCR analysis. Most importantly, we instituted that the PsIAA7 gene, functioning as a central hub, exhibits interactions with numerous Aux/IAA and ARF proteins. Furthermore, subcellular localization findings indicate that PsIAA7 functions as a protein localized within the nucleus. To conclude, the in-depth analysis provided in this study will contribute significantly to advancing our knowledge of the roles played by PsIAA and PsARF families in both the development of P. simonii tissue and its responses to stress. Drosophila ovarian germline stem cells (GSCs) are a powerful model for stem cell research. In this study, we use single‐cell RNA sequencing (scRNA‐seq), an RNAi screen and bioinformatic analysis, to identify genes involved in germ cell differentiation, including 34 genes with upregulated expression during early germ cell development and 19 genes that may regulate germ cell differentiation. Among these, a gene we have named eggplant (eggpl) is highly expressed in GSCs and downregulated in early daughter cells. RNAi knockdown of eggpl causes germ cell proliferation and differentiation defects. In flies fed a rich yeast diet, the expression of eggpl is significantly lower and knockdown or knockout of eggpl phenocopies a rich diet. In addition, eggpl knockdown suppresses the reduction in germ cell proliferation caused by inhibition of the insulin effector PI3K. These findings suggest that downregulation of eggpl links nutritional status to germ cell proliferation and differentiation. Collectively, this study provides new insights into the signaling networks that regulate early germ cell development and identifies eggpl as a key player in this process. ObjectiveSalinity stress is one of the most important environmental stresses that significantlyhas negative effects on plant growth and crop production all over the world. Among cereal crops, barley (Hordeum vulgar L.) is the most tolerate cereal to abiotic stresses, especially to salinity stress. In the present study, to evaluate the molecular response of some promising genotypes of barley to salinity stress, the expression patterns of APX, GPX, SOD, Rbohf1, and Rbohf2 genes were assessed under two control and salt stress conditions.Materials and methodsIn this study, the effect of salt treatment (200 mM NaCl) on relative expression patterns of APX, GPX, SOD, Rbohf1, and Rbohf2 genes in a set of six promising genotypes of barley along with a local cultivar as the reference genotype (cv. Mehr) was evaluated. The experiment was conducted in a randomized complete block design in two environments (normal and saline stress) under controlled glasshouse conditions using a hydroponic system. After seedling establishment and applying stress treatment (21-days), plants were subjected to sampling and the relative expression for targeted genes was estimated as proposed by Pfaffl (2001).ResultsAccording to the results, a significant difference was observed between control and salt treatments, as well as, among tested barley genotype in terms of all investigated genes. Salt treatment significantly increased expression of Rbohf1, APX, GPX, Rbohf2, and SOD by 6.80, 4.51, 4.26, 2.76, and 2.72-fold compared to control treatment, respectively. A comparison of the expression patterns of studied genes revealed that promising genotypes G6 and G7 showed better tolerance against oxidative stress induced by salt treatment and revealed an acceptable tolerance to salinity stress.ConclusionsOur results revealed that the genotypes G6 and G7 due to their genetic background have a high potential to the regulation of their antioxidant system. Hence, these genotypes can be used as ideal candidates for supplementary studies and even participate in adaptability and stability trials to release as commercial cultivars tolerant to salt stress.

Abstract Neuronal voltage changes which are dependent on chloride transporters and channels are involved in forming neural functions during early development and maintaining their stability until adulthood. The intracellular chloride concentration maintains a steady state, which is delicately regulated by various genes coding for chloride transporters and channels (GClTC) on the plasmalemma; however, the synergistic effect of these genes in central nervous system disorders remains unclear. In this study, we first defined 10 gene clusters with similar temporal expression patterns, and identified 41 GClTC related to brain developmental process. Then, we found 4 clusters containing 22 GClTC were enriched for the neuronal functions. The GClTC from different clusters presented distinct cell type preferences and anatomical heterogeneity. We also observed strong correlations between clustered genes and diseases, most of which were nervous system disorders. Finally, we found that one of the most well-known GClTC, SLC12A2, had a more profound effect on glial cell-related diseases than on neuron-related diseases, which was in accordance with our observation that SLC12A2 was mainly expressed in oligodendrocytes during brain development. Our findings provide a more comprehensive understanding of the temporal and spatial expression characteristics of GClTC, which can help us understand the complex roles of GClTC in the development of the healthy human brain and the etiology of brain disorders.

MYBs constitute the second largest transcription factor (TF) superfamily in flowering plants with substantial structural and functional diversity, which have been brought into focus because they affect flower colors by regulating anthocyanin biosynthesis. Up to now, the genomic data of several Chrysanthemum species have been released, which provides us with abundant genomic resources for revealing the evolution of the MYB gene family in Chrysanthemum species. In the present study, comparative analyses of the MYB gene family in six representative species, including C. lavandulifolium, C. seticuspe, C. ×morifolium, Helianthus annuus, Lactuca sativa, and Arabidopsis thaliana, were performed. A total of 1104 MYBs, which were classified into four subfamilies and 35 lineages, were identified in the three Chrysanthemum species (C. lavandulifolium, C. seticuspe, and C. ×morifolium). We found that whole-genome duplication and tandem duplication are the main duplication mechanisms that drove the occurrence of duplicates in CmMYBs (particularly in the R2R3-MYB subfamily) during the evolution of the cultivated chrysanthemums. Sequence structure and selective pressure analyses of the MYB gene family revealed that some of R2R3-MYBs were subjected to positive selection, which are mostly located on the distal telomere segments of the chromosomes and contain motifs 7 and 8. In addition, the gene expression analysis of CmMYBs in different organs and at various capitulum developmental stages of C. ×morifolium indicated that CmMYBS2, CmMYB96, and CmMYB109 might be the negative regulators for anthocyanin biosynthesis. Our results provide the phylogenetic context for research on the genetic and functional evolution of the MYB gene family in Chrysanthemum species and deepen our understanding of the regulatory mechanism of MYB TFs on the flower color of C. ×morifolium.

Raffinose family oligosaccharides (RFOs) are very important for plant growth, development, and abiotic stress tolerance. Galactinol synthase (GolS) and raffinose synthase (RFS) are critical enzymes involved in RFO biosynthesis. However, the whole-genome identification and stress responses of their coding genes in potato remain unexplored. In this study, four StGolS and nine StRFS genes were identified and classified into three and five subgroups, respectively. Remarkably, a total of two StGolS and four StRFS genes in potato were identified to form collinear pairs with those in both Arabidopsis and tomato, respectively. Subsequent analysis revealed that StGolS4 exhibited significantly high expression levels in transport-related tissues, PEG-6000, and ABA treatments, with remarkable upregulation under salt stress. Additionally, StRFS5 showed similar responses to StGolS4, but StRFS4 and StRFS8 gene expression increased significantly under salt treatment and decreased in PEG-6000 and ABA treatments. Overall, these results lay a foundation for further research on the functional characteristics and molecular mechanisms of these two gene families in response to ABA, salt, and drought stresses, and provide a theoretical foundation and new gene resources for the abiotic-stress-tolerant breeding of potato. Sheep growth performance, mainly skeletal muscle growth, provides direct economic benefits to the animal husbandry industry. However, the underlying genetic mechanisms of different breeds remain unclear. We found that the cross-sectional area (CSA) of skeletal muscle in Dorper (D) and binary cross-breeding (HD) was higher than that in Hu sheep (H) from 3 months to 12 months after birth. The transcriptomic analysis of 42 quadriceps femoris samples showed that a total of 5053 differential expression genes (DEGs) were identified. The differences in the global gene expression patterns, the dynamic transcriptome of skeletal muscle development, and the transcriptome of the transformation of fast and slow muscles were explored using weighted correlation network analysis (WGCNA) and allele-specific expression analysis. Moreover, the gene expression patterns of HD were more similar to D rather than H from 3 months to 12 months, which might be the reason for the difference in muscle growth in the three breeds. Additionally, several genes (GNB2L1, RPL15, DVL1, FBXO31, etc.) were identified as candidates related to skeletal muscle growth. Plants produce two phosphorylated enzymes: pyrophosphate-dependent fructose-6-phosphate phosphotransferase (PFP) and ATP-dependent phosphofructokinase (PFK). However, the characterization of phosphofructokinase (PFK) family members and their functions remains unexplored in Eastern Cottonwood (Populus deltoides). This study comprehensively analyzed 17 phosphofructokinase genes in the P. deltoides genome, including their gene structure, conserved domains, evolutionary relationships, and expression patterns. Genome-wide analysis of the poplar genome identified 11 genes belonging to PdPFK and 6 genes belonging to PdPFP. Phylogenetic, gene structure, and motif analyses revealed two main categories of PFK genes: PFK with eleven genes and PFP with six genes. Quantitative PCR (qPCR) analysis demonstrated that all 17 phosphofructokinase genes were induced in various tissues and developmental stages of P. deltoides. PFPs were strongly expressed throughout P. deltoides' growth and development, notably in the roots, according to the transcript analysis. Laccase-like multi-copper oxidases (LMCOs) are a group of enzymes involved in the oxidation of numerous substrates. Recently, these enzymes have become extremely popular due to their practical applications in various fields of biology. LMCOs generally oxidize various substrates by linking four-electron reduction of the final acceptor, molecular oxygen (O2), to water. Multi-copper oxidases related to laccase are extensively distributed as multi-gene families in the genome sequences of higher plants. The current study thoroughly investigated the LMCO gene family (Br-Lac) and its expression pattern under various abiotic stresses in B. rapa L. A total of 18 Br-Lac gene family members located on five different chromosomes were identified. Phylogenetic analysis classified the documented Br-Lac genes into seven groups: Group-I (four genes), Group-II (nine genes), Group-III (eight genes), Group-IV (four genes), Group-V (six genes), and Group-VI and Group-VII (one gene each). The key features of gene structure and responsive motifs shared the utmost resemblance within the same groups. Additionally, a divergence study also assessed the evolutionary features of Br-Lac genes. The anticipated period of divergence ranged from 12.365 to 39.250 MYA (million years ago). We also identified the pivotal role of the 18 documented members of the LMCO (Br-lac) gene family using quantitative real-time qRT-PCR. Br-Lac-6, Br-Lac-7, Br-Lac-8, Br-Lac-16, Br-Lac-17, and Br-Lac-22 responded positively to abiotic stresses (i.e., drought, heat, and salinity). Abstract Background It is inevitable to change the function or expression of genes during the environmental adaption of species. Both the giant panda (Ailuropoda melanoleuca) and red panda (Ailurus fulgens) belong to Carnivora and have developed similar adaptations to the same dietary switch to bamboos at the morphological and genomic levels. However, the genetic adaptation at the gene expression level is unclear. Therefore, we aimed to examine the gene expression patterns of giant and red panda convergent specialized bamboo-diets. We examined differences in liver and pancreas transcriptomes between the two panda species and other non-herbivorous species. Results The clustering and PCA plots suggested that the specialized bamboo diet may drive similar expression shifts in these two species of pandas. Therefore, we focused on shared liver and pancreas DEGs (differentially expressed genes) in the giant and red panda relative to other non-herbivorous species. Genetic convergence occurred at multiple levels spanning carbohydrate metabolism, lipid metabolism, and lysine degradation. The shared adaptive convergence DEGs in both organs probably be an evolutionary response to the high carbohydrate, low lipid and lysine bamboo diet. Convergent expression of those nutrient metabolism-related genes in both pandas was an intricate process and subjected to multi-level regulation, including DNA methylation and transcription factor. A large number of lysine degradation and lipid metabolism related genes were hypermethylated in promoter regions in the red panda. Most genes related to carbohydrate metabolism had reduced DNA methylation with increased mRNA expression in giant pandas. Unlike the red panda, the core gene of the lysine degradation pathway (AASS) doesn’t exhibit hypermethylation modification in the giant panda, and dual-luciferase reporter assay showed that transcription factor, NR3C1, functions as a transcriptional activator in AASS transcription through the binding to AASS promoter region. Conclusions Our results revealed the adaptive expressions and regulations of the metabolism-related genes responding to the unique nutrients in bamboo food and provided data accumulation and research hints for the future revelation of complex mechanism of two pandas underlying convergent adaptation to a specialized bamboo diet.

The family of pyrabactin resistance 1 (PYR1)/PYR1-like (PYL) regulatory components of ABA receptors (RCAR) play a vital role in the initial step of ABA signaling. To understand the expression mode of PYL genes in response to various abiotic stresses in Chinese cabbage (Brassica rapa ssp. pekinensis), the members of BrPYL gene family were first identified with the relevant bioinformatics software. And then, the relative expressions of identified BrPYLs after heat, cold, drought, and salt treatments for 0, 24, 48, and 72 h were determined via real-time quantitative PCR. Here, we identified 24 PYLs in the B. rapa genome. Based on the phylogenetic analysis, these BrPYL genes were divided into three classes and distributed on ten chromosomes in Chinese cabbage. Most of BrPYL genes in the same group have similar gene structures and intron numbers. There were seven genes (BrPYL5, BrPYL8, BrPYL22, BrPYL3, BrPYL18, BrPYL11, and BrPYL21) from Group A with two introns and one gene (BrPYL19) from Group D with one intron. Analysis of conserved motifs suggested that every group contained motif 2 containing the Polyketide_cyc2 domain. Subsequently, the prediction of cis-acting elements indicated that BrPYL genes had 5 stress-related elements and 5 hormone-related elements, among which the number of MYC (dehydration reaction) was the highest, suggesting that BrPYL genes could respond to hormones and abiotic stresses. Expression patterns under four abiotic stresses showed that the expressions of BrPYL4, BrPYL11, BrPYL21, and BrPYL23 responded to these stresses at different time points. To conclude, we identified the BrPYL genes and build the BrPYLs expression mode in response to various abiotic stresses. This study provides a theoretical basis for stress-resistance breeding of Chinese cabbage.

Microtubules are essential for regulating cell morphogenesis, plant growth, and the response of plants to abiotic stresses. TPX2 proteins are the main players determining the spatiotemporally dynamic nature of the MTs. However, how TPX2 members respond to abiotic stresses in poplar remains largely unknown. Herein, 19 TPX2 family members were identified from the poplar genome and analyzed the structural characteristics as well as gene expression patterns. All TPX2 members had the conserved structural characteristics, but exhibited different expression profiles in different tissues, indicating their varying roles during plant growth. Additionally, several light, hormone, and abiotic stress responsive cis-acting regulatory elements were detected on the promoters of PtTPX2 genes. Furthermore, expression analysis in various tissues of Populus trichocarpa showed that the PtTPX2 genes responded differently to heat, drought and salt stress. In summary, these results provide a comprehensive analysis for the TPX2 gene family in poplar and an effective contribution to revealing the mechanisms of PtTPX2 in the regulatory network of abiotic stress. The Heat Shock Factor (HSF) transcription factor family plays crucial roles in plant growth and development, as well as in protecting against adverse stresses. However, studies on the functions and regulatory mechanisms of the HSF genes are limited in poplar. Here, we identified and classified 30 HSF transcription factors in Populus trichocarpa based on recent genomic data and annotation information and conducted a comprehensive analysis of these proteins, including phylogenetic and physicochemical properties analysis, domain characterization, subcellular localization prediction, cis-acting elements analysis, sequence structure analysis, and chromosomal distribution. Our analysis revealed that segmental duplication events may be the main driving force behind the expansion of the poplar HSF gene family, and we explored the collinearity between poplar HSF genes and those of six other representative species. We also analyzed the tissue-specific and hormonal responses of the HSF genes in poplar and conducted gene co-expression network analysis, which revealed important molecular functions and biological processes related to growth and development, biotic and abiotic stress response, and epigenetic modification. The pepper weevil Anthonomus eugenii is one of the most damaging pests to the pepper crop. To offer alternative management strategies to insecticides, several studies have identified the semiochemicals that are involved in the pepper weevil's aggregation and mating behavior; however, there is no information on its perireceptor molecular mechanism, to date. In this study, bioinformatics tools were used to functionally annotate and characterize the A. eugenii head transcriptome and their probable coding proteins. We identified twenty-two transcripts belonging to families related to chemosensory processes, seventeen corresponding to odorant-binding proteins (OBP), and six to chemosensory proteins (CSP). All results matched with closely related Coleoptera: Curculionidae homologous proteins. Likewise, twelve OBP and three CSP transcripts were experimentally characterized by RT-PCR in different female and male tissues. The results by sex and tissue display the different expression patterns of the AeugOBPs and AeugCSPs; some are present in both sexes and all tissues, while others show expressions with higher specificity, which suggests diverse physiological functions in addition to chemo-detection. Transcription factors are an integral component of the cellular machinery responsible for regulating many biological processes, and they recognize distinct DNA sequence patterns as well as internal/external signals to mediate target gene expression. The functional roles of an individual transcription factor can be traced back to the functions of its target genes. While such functional associations can be inferred through the use of binding evidence from high-throughput sequencing technologies available today, including chromatin immunoprecipitation sequencing, such experiments can be resource-consuming. On the other hand, exploratory analysis driven by computational techniques can alleviate this burden by narrowing the search scope, but the results are often deemed low-quality or non-specific by biologists. In this paper, we introduce a data-driven, statistics-based strategy to predict novel functional associations for transcription factors in the model plant Arabidopsis thaliana. To achieve this, we leverage one of the largest available gene expression compendia to build a genome-wide transcriptional regulatory network and infer regulatory relationships among transcription factors and their targets. We then use this network to build a pool of likely downstream targets for each transcription factor and query each target pool for functionally enriched gene ontology terms. The results exhibited sufficient statistical significance to annotate most of the transcription factors in Arabidopsis with highly specific biological processes. We also perform DNA binding motif discovery for transcription factors based on their target pool. We show that the predicted functions and motifs strongly agree with curated databases constructed from experimental evidence. In addition, statistical analysis of the network revealed interesting patterns and connections between network topology and system-level transcriptional regulation properties. We believe that the methods demonstrated in this work can be extended to other species to improve the annotation of transcription factors and understand transcriptional regulation on a system level. Asymmetries are essential for proper organization and function of organ systems. Genetic studies in bilaterians have shown signaling through the Nodal/Smad2 pathway plays a key, conserved role in the establishment of body asymmetries. Although the main molecular players in the network for the establishment of left-right asymmetry (LRA) have been deeply described in deuterostomes, little is known about the regulation of Nodal signaling in spiralians. Here, we identified orthologs of the egf-cfc gene, a master regulator of the Nodal pathway in vertebrates, in several invertebrate species, which includes the first evidence of its presence in non-deuterostomes. Our functional experiments indicate that despite being present, egf-cfc does not play a role in the establishment of LRA in gastropods. However, experiments in zebrafish suggest that a single amino acid mutation in the egf-cfc gene in at least the common ancestor of chordates was the necessary step to induce a gain of function in LRA regulation. This study shows that the egf-cfc gene likely appeared in the ancestors of deuterostomes and "protostomes", before being adopted as a mechanism to regulate the Nodal pathway and the establishment of LRA in some lineages of deuterostomes. Purpose: To explore the mechanisms by which abnormal female BMI affects oocyte quality, particularly whether it involves the alteration of gene expression patterns and how these patterns may impact clinical outcomes. Methods: In Part 1, we performed a retrospective study to compare the clinical outcomes between the female BMI ≥25 kg/m2 and female BMI ≤20 kg/m2 groups. In Part 2, we performed the transcriptome analyses based on the GSE87201 dataset. Results: In Part 1, among the clinical outcomes, only the grade 1–2 embryo rate at day 3 of ICSI cycles was significantly different between the two BMI groups; the other outcomes were not. In Part 2, compared with the BMI ≤20 kg/m2 group, the oocyte gene expression pattern of the BMI ≥25 kg/m2 group seemed to result in better oocyte tolerance to exogenous stress, such as intracytoplasmic sperm injection (ICSI). It seemed to explain the result of Part 1 that the BMI ≥25 kg/m2 group had better day-3 embryo quality after ICSI than the BMI ≤20 kg/m2 group. Conclusions: Abnormal female BMI affects oocyte quality by altering the gene expression patterns of oocytes. While a female BMI ≥25 kg/m2 is known to have certain detrimental effects on ART, our findings suggest that it can also confer some benefits to oocytes.

Conclusions: Our results revealed the adaptive expressions and regulations of the metabolism-related genes responding to the unique nutrients in bamboo food and provided data accumulation and research hints for the future revelation of complex mechanism of two pandas underlying convergent adaptation to a specialized bamboo diet. Objective Salinity stress is one of the most important environmental stresses that significantly has negative effects on plant growth and crop production all over the world. Among cereal crops, barley (Hordeum vulgar L.) is the most tolerate cereal to abiotic stresses, especially to salinity stress. In the present study, to evaluate the molecular response of some promising genotypes of barley to salinity stress, the expression patterns of APX, GPX, SOD, Rbohf1, and Rbohf2 genes were assessed under two control and salt stress conditions. Materials and methods In this study, the effect of salt treatment (200 mM NaCl) on relative expression patterns of APX, GPX, SOD, Rbohf1, and Rbohf2 genes in a set of six promising genotypes of barley along with a local cultivar as the reference genotype (cv. Mehr) was evaluated. The experiment was conducted in a randomized complete block design in two environments (normal and saline stress) under controlled glasshouse conditions using a hydroponic system. After seedling establishment and applying stress treatment (21-days), plants were subjected to sampling and the relative expression for targeted genes was estimated as proposed by Pfaffl (2001). Results According to the results, a significant difference was observed between control and salt treatments, as well as, among tested barley genotype in terms of all investigated genes. Salt treatment significantly increased expression of Rbohf1, APX, GPX, Rbohf2, and SOD by 6.80, 4.51, 4.26, 2.76, and 2.72-fold compared to control treatment, respectively. A comparison of the expression patterns of studied genes revealed that promising genotypes G6 and G7 showed better tolerance against oxidative stress induced by salt treatment and revealed an acceptable tolerance to salinity stress. Conclusions Our results revealed that the genotypes G6 and G7 due to their genetic background have a high potential to the regulation of their antioxidant system. Hence, these genotypes can be used as ideal candidates for supplementary studies and even participate in adaptability and stability trials to release as commercial cultivars tolerant to salt stress. Drought is one of the main environmental factors limiting plant growth and development. The AP2/ERF transcription factor (TF) ERF194 play key roles in poplar growth and drought-stress tolerance. However, the physiological mechanism remains to be explored. In this study, the ERF194-overexpression (OX), suppressed-expression (RNA interference, RNAi), and non-transgenic (WT) poplar clone 717 were used to study the physiology role of ERF194 transcription factor in poplar growth and drought tolerance. Morphological and physiological methods were used to systematically analyze the growth status, antioxidant enzyme activity, malondialdehyde (MDA), soluble sugars, starch, and non-structural carbohydrate (NSC) contents of poplar. Results showed that, compared with WT, OX plants had decrease in plant height, internode length, and leaf area and increased number of fine roots under drought stress. In addition, OX had higher water potential, activities of superoxide dismutase (SOD), catalase (CAT) and peroxidase (POD), contents of chlorophyll, soluble sugar, starch, and NSC, implying that ERF194 positively regulates drought tolerance in poplar. The growth status of RNAi was similar to those of WT, but the relative water content and CAT activity of RNAi were lower than those of WT under drought treatment. Based on the transcriptome data, functional annotation and expression pattern analysis of differentially expressed genes were performed and further confirmed by RT-qPCR analysis. Gene ontology (GO) enrichment and gene expression pattern analysis indicated that overexpression of ERF194 upregulated the expression of oxidoreductases and metabolism-related genes such as POD and SOD. Detection of cis-acting elements in the promoters suggested that ERF194 may bind to these genes through MeJA-responsive elements, ABA-responsive elements, or elements involved in defense and stress responses. The above results show that ERF194 improved tolerance to drought stress in poplar by regulating its growth and physiological factors. It is common knowledge that R2R3-MYB transcription factors play significant roles in plant biological and physiological processes, especially in the phenylpropanoid metabolism pathway. The cultivated strawberry (Fragaria × ananassa Duch.) is an octoploid (2n = 8x = 56) species from the Rosaceae family and it is also an important fruit crop species. However, the function of R2R3-MYB genes in strawberry remains largely unknown. Here, based on the genome of the cultivated strawberry cv. Reikou, 66 FanMYB genes were found and systematically analyzed. RNA-seq analysis revealed that some FanMYBs exhibited tissue-specific expressions and were methyl jasmonate (MeJA)-responsive. Phylogenetic relationships and protein-protein interaction analysis suggested that 13 FanMYBs were likely associated with phenylpropanoid metabolism. Out of these genes, FanMYB22, FanMYB36, FanMYB47, FanMYB49, and FanMYB63 were post-transcriptionally regulated by miR858 according to the degradome data analysis, suggesting the conservation and complex regulation network in F. × ananassa. The family of pyrabactin resistance 1 (PYR1)/PYR1-like (PYL) regulatory components of ABA receptors (RCAR) play a vital role in the initial step of ABA signaling. To understand the expression mode of PYL genes in response to various abiotic stresses in Chinese cabbage (Brassica rapa ssp. pekinensis), the members of BrPYL gene family were first identified with the relevant bioinformatics software. And then, the relative expressions of identified BrPYLs after heat, cold, drought, and salt treatments for 0, 24, 48, and 72 h were determined via real-time quantitative PCR. Here, we identified 24 PYLs in the B. rapa genome. Based on the phylogenetic analysis, these BrPYL genes were divided into three classes and distributed on ten chromosomes in Chinese cabbage. Most of BrPYL genes in the same group have similar gene structures and intron numbers. There were seven genes (BrPYL5, BrPYL8, BrPYL22, BrPYL3, BrPYL18, BrPYL11, and BrPYL21) from Group A with two introns and one gene (BrPYL19) from Group D with one intron. Analysis of conserved motifs suggested that every group contained motif 2 containing the Polyketide_cyc2 domain. Subsequently, the prediction of cis-acting elements indicated that BrPYL genes had 5 stress-related elements and 5 hormone-related elements, among which the number of MYC (dehydration reaction) was the highest, suggesting that BrPYL genes could respond to hormones and abiotic stresses. Expression patterns under four abiotic stresses showed that the expressions of BrPYL4, BrPYL11, BrPYL21, and BrPYL23 responded to these stresses at different time points. To conclude, we identified the BrPYL genes and build the BrPYLs expression mode in response to various abiotic stresses. ATP-binding cassette（ABC）transporters are membrane transporter proteins that participate in the transportation of a huge range of substrates. Plant ABC genes function in many important biological processes of growth and development and abiotic stress resistance. We used bioinformatics methods to perform genome-wide identification of ABC gene family in Cymbidium ensifolium and analyze their expression patterns during flowering development based transcriptome data and RT-qPCR. In total, there were 121 ABC genes classified into 8 subfamilies in C. ensifolium genome. All ABC proteins had at least one conserved nucleotide binding domain（NBD). The 121 ABC genes were unevenly distributed on 19 chromosomes, and the most ABC genes located on chromosome 2 and 8. Tandem duplication was found to be the main reason for the expansion of the ABC genes. Cis-acting element prediction revealed that the promoter sequences of ABC genes contained phytohormone and abiotic stress responsive elements. The expressions of CeABCB6, CeABCB30, CeABCG3, CeABCG54 and CeABCI7 were positively correlated with the volatilization of the key aromatic components in different flowering stages of the C. ensifolium. The auxin/indole-3-acetic acid (Aux/IAA) and auxin response factor (ARF) genes are two crucial gene families in the plant auxin signaling pathway. Nonetheless, there is limited knowledge regarding the Aux/IAA and ARF gene families in Populus simonii. In this study, we first identified 33 putative PsIAAs and 35 PsARFs in the Populus simonii genome. Analysis of chromosomal location showed that the PsIAAs and PsARFs were distributed unevenly across 17 chromosomes, with the greatest abundance observed on chromosomes 2. Furthermore, based on the homology of PsIAAs and PsARFs, two phylogenetic trees were constructed, classifying 33 PsIAAs and 35 PsARFs into three subgroups each. Five pairs of PsIAA genes were identified as the outcome of tandem duplication, but no tandem repeat gene pairs were found in the PsARF family. The expression profiling of PsIAAs and PsARFs revealed that several genes exhibited upregulation in different tissues and under various stress conditions, indicating their potential key roles in plant development and stress responses. The variance in expression patterns of specific PsIAAs and PsARFs was corroborated through RT-qPCR analysis. Most importantly, we instituted that the PsIAA7 gene, functioning as a central hub, exhibits interactions with numerous Aux/IAA and ARF proteins. Furthermore, subcellular localization findings indicate that PsIAA7 functions as a protein localized within the nucleus. To conclude, the in-depth analysis provided in this study will contribute significantly to advancing our knowledge of the roles played by PsIAA and PsARF families in both the development of P. simonii tissue and its responses to stress. The insights gained will serve as a valuable asset for further inquiries into the biological functions of these gene families.

Winter wheat is used as forage at the tillering stage in many countries; however, the regrowth pattern of wheat after mowing remains unclear. In this study, the growth patterns of wheat were revealed through cytological and physiological assessments as well as transcriptome sequencing. The results of agronomic traits and paraffin sections showed that the shoot growth rate increased, but root growth was inhibited after mowing. The submicroscopic structure revealed a decrease in heterochromatin in the tillering node cell and a change in mitochondrial shape in the tillering node and secondary root. Analysis of the transcriptome showed the number of differentially expressed genes (DEGs) involved in biological processes, cellular components, and molecular functions; 2492 upregulated DEGs and 1534 downregulated DEGs were identified. The results of the experimental study showed that mowing induced expression of DEGs in the phenylpropanoid biosynthesis pathway and increased the activity of PAL and 4CL. The upregulated DEGs in the starch and sucrose metabolism pathways and related enzyme activity alterations indicated that the sugar degradation rate increased. The DEGs in the nitrogen metabolism pathway biosynthesis of the amino acids, phenylpropanoid biosynthesis metabolism, and in the TCA pathway also changed after mowing. Hormone content and related gene expression was also altered in the tillering and secondary roots after mowing. When jasmonic acid and ethylene were used to treat the wheat after mowing, the regeneration rate increased, whereas abscisic acid inhibited regrowth. This study revealed the wheat growth patterns after mowing, which could lead to a better understanding of the development of dual-purpose wheat.

The molecular network features of spinal cord development that are integral to tissue engineering remain poorly understood in placental mammals, especially in terms of their relationships with vital biological processes such as regeneration. Here, using a large-scale temporal transcriptomic analysis of rat spinal cord from the embryonic stage to adulthood, we show that fluctuating RNA expression levels reflect highly active transcriptional regulation, which may initiate spinal cord patterning. We also demonstrate that microRNAs (miRNAs) and transcriptional factors exhibit a mosaic profile based on their expression patterns, while differential alternative splicing events reveal that alternative splicing may be a driving force for the development of the node of Ranvier. Our study also supports the existence of a negative correlation between innate immunity and intrinsic growth capacity. Epigenetic modifications appear to perform their respective regulatory functions at different stages of development, while guanine nucleotide-binding protein (G protein)-coupled receptors (including olfactory receptors (ORs)) may perform pleiotropic roles in axonal growth. This study provides a valuable resource for investigating spinal cord development and complements the increasing number of single-cell datasets. These findings also provide a genetic basis for the development of novel tissue engineering strategies.

Triphenyltin (TPT) is a widely used reagent in various industries and agriculture, but is also known to accumulate in natural ecosystems and animal tissues. Hence, the aim of this study was to comprehensively assess the toxicity of TPT in the silkworm Bombyx mori as a model insect. The results showed that TPT exposure for the entire 5th instar larval stage significantly reduced the weight of silkworm pupa and inhibited development of the silkworm midgut. Following exposure to 2 μg/kg of TPT for 4 days, differentially expressed genes in midgut were associated with enriched pathways involved in the metabolism of carbohydrates, lipids, and amino acids, as determined by RNA sequencing. Furthermore, the metabolic profiles of the intestinal content of silkworms exposed to 2 μg/kg of TPT for 4 days were markedly altered and differential metabolites produced by metabolism of carbohydrates, lipids, and amino acids were enriched as determined by non-targeted GC-MS/MS metabolomics. This study provides novel insights into the mechanisms underlying the toxicity of TPT and emphasizes the risks posed by such pollutants released into the environment.

WRKY transcription factors are involved in regulating multiple life activities including plant growth and development as well as stress responses. Although study on GhWRKY in cotton has been investigated, the knowledge of function of GhWRKY Ⅰ subfamily members is little. In this study, the genome-wide identification of GhWRKY Ⅰ subfamily members in upland cotton(Gossypium hirsutum) was focused, aiming to screen GhWRKY members involved in regulating cotton seed germination. Based on the upland cotton genome database, the“omics”tools were employed to identify the members of GhWRKY Ⅰ subfamily and to analysis their gene structures, protein conserved motifs, conserved domains, protein physicochemical properties, and evolutionary relationship. Expression profiles of GhWRKY Ⅰ members in different tissues and five types of abiotic stresses were analyzed based on the transcriptome data. The expression patterns of candidate GhWRKYs were detected in developing cotton seeds by quantitative RT-PCR(qPCR). The results showed that a total of 35 GhWRKY Ⅰ subfamily genes were identified in upland cotton genome, which were unevenly distributed on 19 chromosomes in the A and D subgenomes. GhWRKY Ⅰ proteins consisted of 331 to 769 amino acids, all of which were hydrophilic proteins and localized in the nucleus. The GhWRKY Ⅰ subfamily genes had 3-6 exons and 2-5 introns. The 5'-UTR was not detected in genes of GhWRKY3, GhWRKY6, GhWRKY7, GhWRKY11, GhWRKY12, and GhWRKY15 whereas both 5'-UTR and 3'-UTR were detected in the remaining 29 GhWRKY Ⅰ genes. Additionally, it was only detected in the GhWRKY11 protein that the WRKYGQK sequence in the C-terminal WRKY conserved domain mutated into WRNYGQK. There were three different evolutionary directions for members of the GhWRKY Ⅰ subfamily. Transcriptome data analysis showed that members of the GhWRKYⅠ family members had different expressions in various tissues and in response to different abiotic stresses. The qPCR analysis revealed that GhWRKY24 expression was continuously upregulated within 72 h of cotton seed germination, indicating that GhWRKY24 might be involved in the regulation of cotton seed germination process. Beauveria bassiana has been widely used as an important biological control fungus for agricultural and forest pests, and clarifying the interaction mechanism between B. bassiana and its host will help to better exert the efficacy of the mycoinsecticide. Here, we proposed a novel pattern analysis (PA) method for analyzing time‐series data and applied it to a transcriptomic data set of B. bassiana infecting Galleria mellonella. We screened out 14 patterns including 868 genes, which had some characteristics that were not inferior to differentially expressed genes (DEGs). Compared with the previous analysis of this data set, we had three novel discoveries during B. bassiana infection, including overall downregulation of gene expression, the more critical first 24 h, and enrichment of regulatory functions of downregulated genes. Our new PA method promises to be an important complement to DEGs analysis for time‐series transcriptomic data, and our findings enrich our knowledge of molecular mechanisms of fungal–host interactions. Soybean [Glycine max (L.) Merri.] is one of the most valuable global crops. And vegetable soybean, as a special type of soybean, provides rich nutrition in people's life. In order to investigate the gene expression networks and molecular regulatory mechanisms that regulate soybean seed oil and protein contents during seed development, we performed transcriptomic and metabolomic analyses of soybean seeds during development in two soybean varieties that differ in protein and oil contents. We identified a total of 41,036 genes and 392 metabolites, of which 12,712 DEGs and 315 DAMs were identified. Analysis of KEGG enrichment demonstrated that DEGs were primarily enriched in phenylpropanoid biosynthesis, glycerolipid metabolism, carbon metabolism, plant hormone signal transduction, linoleic acid metabolism, and the biosynthesis of amino acids and secondary metabolites. K-means analysis divided the DEGs into 12 distinct clusters. We identified candidate gene sets that regulate the biosynthesis of protein and oil in soybean seeds, and present potential regulatory patterns that high seedprotein varieties may be more sensitive to desiccation, show earlier photomorphogenesis and delayed leaf senescence, and thus accumulate higher protein contents than high-oil varieties. SUMMARY: De novo genes are derived from non‐coding sequences, and they can play essential roles in organisms. Cultivated peanut (Arachis hypogaea) is a major oil and protein crop derived from a cross between Arachis duranensis and Arachis ipaensis. However, few de novo genes have been documented in Arachis. Here, we identified 381 de novo genes in A. hypogaea cv. Tifrunner based on comparison with five closely related Arachis species. There are distinct differences in gene expression patterns and gene structures between conserved and de novo genes. The identified de novo genes originated from ancestral sequence regions associated with metabolic and biosynthetic processes, and they were subsequently integrated into existing regulatory networks. De novo paralogs and homoeologs were identified in A. hypogaea cv. Tifrunner. De novo paralogs and homoeologs with conserved expression have mismatching cis‐acting elements under normal growth conditions. De novo genes potentially have pluripotent functions in responses to biotic stresses as well as in growth and development based on quantitative trait locus data. This work provides a foundation for future research examining gene birth processes and gene function in Arachis and related taxa.
