The quality of pig backfat affects both pork quality and consumer preferences. Fatty acids (FAs) are crucial in determining the backfat quality. This study assessed the effect of FAs on the backfat quality and identified candidate genes associated with these FAs. The differential fatty acids (DFAs) were compared in pigs with varying backfat firmness and four DFAs—caproic acid, stearic acid, linoleic acid and alpha-linolenic acid—were selected based on T-tests (p < 0.05), fold changes (FC > 2 or FC < 0.5), and variable importance (VIP > 1). Genome-wide association studies on the DFAs and linoleic acid/alpha-linolenic acid ratios in 413 Beijing Black pigs identified 22 single-nucleotide polymorphisms significantly associated with one or more traits. The genes PLPP3, MGLL, CYP27A1 and UBE3C were identified as candidates associated with these traits influencing the backfat quality. Expression assessments of long non-coding RNA (lncRNA) and mRNA profiling in backfat from high-quality (firm and white) and low-quality (soft and yellow) Beijing Black pigs were performed by RNA sequencing. Significantly different expressions were observed in 610 protein-coding genes and 290 lncRNAs between the two groups. Gene Ontology and Kyoto Encyclopedia of Genes and Genomes pathway annotation showed that some candidate differentially expressed genes that participate in lipid-related pathways and pigmentation terms may play a role in backfat quality in pigs. The cis-target and trans-target genes were predicted to explore the regulatory function of lncRNAs, and integrative analyses of different expression lncRNAs targets and different expression genes were performed. The results showed the regulatory networks of lncRNA-mRNA related to backfat quality, and our study obtained strong candidate genes for backfat quality: ELOVL5, SCD, DGAT2, SLC24A5, and TYRP1, which were involved in fat metabolism, adipogenesis regulation, and pigmentation. To our knowledge, this study is the first to demonstrate the molecular genetic mechanisms of backfat quality in pigs, and these findings improve the current understanding of backfat quality mechanisms and provide a foundation for further studies. Three batches (IBxD16, IBxD14 and IBxD12) were established to start the Montanera with 14, 12 and 10 months of age and similar weight. After slaughter at 16, 14 and 12 months respectively, a piece of backfat was taken from each animal, and subsequently separated into outer, inner and subinner layers, and quality traits were performed in each one separately. Higher C18:1 n-9, MUFA, α- and γ-tocopherol were found in animals slaughtered with 16 months in the subinner backfat, which might be suitable to Iberian slaughtering age traceability.
