32. Structural studies on receptor binding and antibody neutralization mechanisms of EV71

Abstract

Hand, foot and mouth disease (HFMD) is an infectious disease that mainly infects infants and children and has caused epidemics widely in the Asia-Pacific region in the last 20 years. Enterovirus 71 (EV71) is one of the most common causes of HFMD. HFMD caused by EV71 is sometimes quite harmful because EV71 can induce severe cardiac or central nervous system (CNS) complications. Although EV71 vaccines have been approved in China, there are no other effective means to treat EV71 infection. Our collaborators have identified and characterized 13 human monoclonal antibodies (mAbs) that can neutralize EV71. Blocking EV71 entry with therapeutic antibodies could be a new useful strategy. Human scavenger receptor class B, member 2 (SCARB2) is a cellular receptor for EV71 and can induce attachment and uncoating. SCARB2 is a key factor in the entry process of EV71, however a structure of EV71-SCARB2 complex has not been available to clarify EV71-SCARB2 interaction. We have determined the cryo-EM structure of the EV71-SCARB2 complex. SCARB2 was found to bind outside the canyon region, different from the binding patterns of many IgG-like picornavirus receptors. The VP1 GH and VP2 EF loops of the EV71 capsid, together with helices α5 and α7 of SCARB2, are involved in virus-receptor interactions. With anti-EV71 antibodies from our collaborators, we also solved Fab structures as well as cryo-EM structures of EV71-Fab complexes. In these structures, the binding sites of antibodies can be classified into three groups: canyon, 2-fold-axis area and 3- fold-axis area. Antibodies that bind near the canyon region share some common binding residues or have overlapped volume with SCARB2 when binding with EV71, so may use a receptor-blocking neutralization mechanism. Antibodies binding near the 2-fold axis may block genome release of EV71, since it is thought EV71 releases its genome from the channel at the 2-fold axis. Antibodies binding near the 3-fold axis slightly increase the stability of EV71 virions, which may also contribute to the neutralization of EV71 by these antibodies. Our studies on EV71-receptor interaction and neutralization mechanisms of antibodies may contribute to the development of structure-based anti-EV71 drugs and antibody- based therapy for HFMD.

40. Lightweight Design for Infrared Dim and Small Target Detection in Complex Environments.

Abstract

In the intricate and dynamic infrared imaging environment, the detection of infrared dim and small targets becomes notably challenging due to their feeble radiation intensity, intricate background noise, and high interference characteristics. To tackle this issue, this paper introduces a lightweight detection and recognition algorithm, named YOLOv5-IR, and further presents an even more lightweight version, YOLOv5-IRL. Firstly, a lightweight network structure incorporating spatial and channel attention mechanisms is proposed. Secondly, a detection head equipped with an attention mechanism is designed to intensify focus on small target information. Lastly, an adaptive weighted loss function is devised to improve detection performance for low-quality samples. Building upon these advancements, the network size can be further compressed to create the more lightweight YOLOv5-IRL version, which is better suited for deployment on resource-constrained mobile platforms. Experimental results on infrared dim and small target detection datasets with complex backgrounds indicate that, compared to the baseline model YOLOv5, the proposed YOLOv5-IR and YOLOv5-IRL detection algorithms reduce model parameter counts by 42.9% and 45.6%, shorten detection time by 13.6% and 16.9%, and enhance mAP0.5 by 2.4% and 1.8%, respectively. 45. Directly Characterizing the Capture Radius of Tethered Double-Stranded DNA by Single-Molecule Nanopipette Manipulation

Abstract

The tethered molecule exhibits characteristics of both free and fixed states, with the electrodynamics involved in its diffusion, electrophoresis, and stretching processes still not fully understood. We developed a Single-Molecule Manipulation, Identification, and Length Examination (SMILE) system by integrating piezoelectric devices with nanopipettes. This system enabled successful capture and stretching of tethered double-stranded DNA within the nanopore. Our research unveiled distinct capture (rcapture) and stretch radii (rstretch) surrounding the DNA’s anchor point. Notably, consistent ratios of capture radius for DNA of varying lengths (2k, 4k, and 6k base pairs) were observed across different capturing voltages, approximately 1:1.4:1.83, showing a resemblance to their gyration radius ratios. However, the ratios of stretch radius are consistent to their contour length (L0), with the stretching ratio (rstretch/L0) increasing from 70 to 90% as the voltage rose from 100 to 1000 mV. Additionally, through numerical simulations, we identified the origin of capture and stretch radii, determined by the entropic elasticity-induced capture barrier and the electric field-dominant escape barrier. This research introduces an innovative methodology and outlines research perspectives for a comprehensive exploration of the conformational, electrical, and diffusion characteristics of tethered molecules.

46. Near-Infrared II Agent with Excellent Overall Performance for Imaging-Guided Photothermal Thrombolysis

Abstract

Near-infrared II (NIR-II) imaging and photothermal therapy hold tremendous potential in precision diagnosis and treatment within biological organisms. However, a significant challenge is the shortage of NIR-II fluorescent probes with both high photothermal conversion coefficient (PCE) and fluorescence quantum yield (ΦF). Herein, we address this issue by integrating a large conjugated electron-withdrawing core, multiple rotors, and multiple alkyl chains into a molecule to successfully generate a NIR-II agent 4THTPB with excellent PCE (87.6%) and high ΦF(3.2%). 4THTPB shows a maximum emission peak at 1058 nm, and the emission tail could extend to as long as 1700 nm. These characteristics make its nanoparticles (NPs) perform well in NIR-II high-resolution angiography, thereby allowing for precise diagnosis of thrombus through NIR-II imaging and enabling efficient photothermal thrombolysis. This work not only furnishes a NIR-II agent with excellent overall performance but also provides valuable guidance for the design of high-performance NIR-II agents.

47. Light-Driven Ionic and Molecular Transport through Atomically Thin Single Nanopores in MoS2/WS2Heterobilayers

Abstract

Nanofluidic ionic and molecular transport through atomically thin nanopore membranes attracts broad research interest from both scientific and industrial communities for environmental, healthcare, and energy-related technologies. To mimic the biological ion pumping functions, recently, light-induced and quantum effect-facilitated charge separation in heterogeneous 2D-material assemblies is proposed as the fourth type of driving force to achieve active and noninvasive transport of ionic species through synthetic membrane materials. However, to date, engineering versatile van der Waals heterostructures into 2D nanopore membranes remains largely unexplored. Herein, we fabricate single nanopores in heterobilayer transition metal dichalcogenide membranes with helium ion beam irradiation and demonstrate the light-driven ionic transport and molecular translocation phenomena through the atomically thin nanopores. Experimental and simulation results further elucidate the driving mechanism as the photoinduced near-pore electric potential difference due to type II band alignment of the semiconducting WS2and MoS2monolayers. The strength of the photoinduced localized electric field near the pore region can be approximately 1.5 times stronger than that of its counterpart under the conventional voltage-driven mode. Consequently, the light-driven mode offers better spatial resolution for single-molecule detection. Light-driven ionic and molecular transport through nanopores in van der Waals heterojunction membranes anticipates transformative working principles for next-generation biomolecular sequencing and gives rise to fascinating opportunities for light-to-chemical energy harvesting nanosystems.

Abstract

Saccharides, being one of the fundamental molecules of life, play essential roles in the physiological and pathological functions of cells. However, their intricate structures pose challenges for detection. Nanopore technology, with its high sensitivity and capability for single-molecule-level analysis, has revolutionized the identification and structural analysis of saccharide molecules. This review focuses on recent advancements in nanopore technology for carbohydrate detection, presenting an array of methods that leverage the molecular complexity of saccharides. Biological nanopore techniques utilize specific protein binding or pore modifications to trigger typical resistive pulses, enabling the high-sensitivity detection of monosaccharides and oligosaccharides. In solid-state nanopore sensing, boronic acid modification and pH gating mechanisms are employed for the specific recognition and quantitative analysis of polysaccharides. The integration of artificial intelligence algorithms can further enhance the accuracy and reliability of analyses. Serving as a crucial tool in carbohydrate detection, we foresee significant potential in the application of nanopore technology for the detection of carbohydrate molecules in disease diagnosis, drug screening, and biosensing, fostering innovative progress in related research domains. 50. Enhanced current phenomenon in nanocrystalline graphite nanopore.

Abstract

In the realm of nanopore sensing, one of the most fundamental questions that needs to be answered is how ions are transported through nanochannels. The changes in current caused by the molecule moving through the nanopores provide us with useful information about the size, conformation, and charge of the test substance. In this context, we have fabricated a nanometer-sized pore in a suspended nanocrystalline graphite membrane and found that when negatively charged deoxyribonucleic acid (DNA) molecules pass through the pore, the current increases. Using the Navier–Stokes and Poisson–Nernst–Planck coupling models, we calculated the current reduction due to the steric hindrance effect of DNA molecules, as well as the current increase due to the enhanced ion concentration in nanopores, which is attracted by DNA surface charges. The results from these studies provide a new nanopore material for basic and applied nanofluidic research and reveal that the electroosmotic flow plays a role in driving DNA transport and generating conductive events due to polarization effects. This finding not only expands our understanding of the physical principles governing DNA–nanopore interactions but also holds promise for advancing the sensitivity and specificity of nanopore-based molecular detection.
