1. The geographic distribution, and the biotic and abiotic predictors of select zoonotic pathogen detections in Canadian polar bears

Abstract

Abstract Increasing Arctic temperatures are facilitating the northward expansion of more southerly hosts, vectors, and pathogens, exposing naïve populations to pathogens not typical at northern latitudes. To understand such rapidly changing host–pathogen dynamics, we need sensitive and robust surveillance tools. Here, we use a novel multiplexed magnetic-capture and droplet digital PCR (ddPCR) tool to assess a sentinel Arctic species, the polar bear (Ursus maritimus; n = 68), for the presence of five zoonotic pathogens (Erysipelothrix rhusiopathiae, Francisella tularensis, Mycobacterium tuberculosis complex, Toxoplasma gondii and Trichinella spp.), and observe associations between pathogen presence and biotic and abiotic predictors. We made two novel detections: the first detection of a Mycobacterium tuberculosis complex member in Arctic wildlife and the first of E. rhusiopathiae in a polar bear. We found a prevalence of 37% for E. rhusiopathiae, 16% for F. tularensis, 29% for Mycobacterium tuberculosis complex, 18% for T. gondii, and 75% for Trichinella spp. We also identify associations with bear age (Trichinella spp.), harvest season (F. tularensis and MTBC), and human settlements (E. rhusiopathiae, F. tularensis, MTBC, and Trichinella spp.). We demonstrate that monitoring a sentinel species, the polar bear, could be a powerful tool in disease surveillance and highlight the need to better characterize pathogen distributions and diversity in the Arctic.

Abstract

Abstract Freshwater ecosystems are complex, diverse, and face multiple imminent threats that have led to changes in both structure and function. It is urgent that we develop and standardize monitoring tools that allow for rapid and comprehensive assessment of freshwater communities to understand their changing dynamics and inform conservation. Environmental DNA surveys offer a means to inventory and monitor aquatic diversity, yet most studies focus on one or a few taxonomic groups because of technical challenges. In this study, we (1) create an eDNA metabarcoding dataset (natural water bodies) with 14 validated primer pairs; (2) create a free online, user‐friendly tool for primer selection that can be used for any metabarcoding data (SNIPe); and (3) using SNIPe, explore our dataset to derive subsets of informative, cost‐effective primer pairs that maximize detection of freshwater diversity. We first evaluated the completeness of public reference sequence databases and the efficiency of 14 primer pairs in silico, in vitro on five mock communities (mix of DNA from tissues of select taxa), in vivo on water samples from aquarium samples with known taxonomic composition, and finally in vivo on water samples from freshwater systems in Eastern Canada. Results from analyses using SNIPe revealed that 13 or 14 primer pairs are necessary to recover 100% of the species in water samples (natural systems), but that four primer pairs are sufficient to recover almost 75% of taxa with little overlap. Our work highlights the power of eDNA metabarcoding for reconstructing freshwater communities, including prey, parasite, pathogen, invasive, and declining species. It also emphasizes the importance of marker choice on species resolution, and primer characteristics and filtering parameters on detection success and accuracy of biodiversity estimates. Together, these results highlight the usefulness of eDNA for freshwater monitoring and should prompt more studies of tools to survey all communities.

Abstract Anthropogenic stressors are exacerbating the emergence and spread of pathogens worldwide. In regions like the Arctic, where ecosystems are particularly susceptible, marked changes are predicted in regional diversity, intensity, and patterns of infectious diseases. To understand such rapidly changing host‐pathogen dynamics and mitigate the impacts of novel pathogens, we need sensitive disease surveillance tools. We developed and validated a novel multiplexed, magnetic capture, and ddPCR tool for the surveillance of multiple pathogens in polar bears, a sentinel species that is considered susceptible to climate change and other stressors with a pan‐Arctic distribution. Abstract

Abstract The emergence and rapid global spread of SARS-CoV-2 demonstrates the importance of infectious disease surveillance, particularly during the early stages. Viral genomes can provide key insights into transmission chains and pathogenicity. Nasopharyngeal swabs were obtained from thirty-two of the first SARS-CoV-2 positive cases (March 18–30) in Kingston Ontario, Canada. Viral genomes were sequenced using Ion Torrent (n = 24) and MinION (n = 27) sequencing platforms. SARS-CoV-2 genomes carried forty-six polymorphic sites including two missense and three synonymous variants in the spike protein gene. The D614G point mutation was the predominate viral strain in our cohort (92.6%). A heterozygous variant (C9994A) was detected by both sequencing platforms but filtered by the ARTIC network bioinformatic pipeline suggesting that heterozygous variants may be underreported in the SARS-CoV-2 literature. Phylogenetic analysis with 87,738 genomes in the GISAID database identified global origins and transmission events including multiple, international introductions as well as community spread. Reported travel history validated viral introduction and transmission inferred by phylogenetic analysis. Molecular epidemiology and evolutionary phylogenetics may complement contact tracing and help reconstruct transmission chains of emerging diseases. Earlier detection and screening in this way could improve the effectiveness of regional public health interventions to limit future pandemics.

Abstract

AbstractAlthough research into water control completion techniques is now relatively mature, there are still difficulties in controlling water in fractured gas reservoirs in the sea. Unlike oil reservoirs, submerged gas reservoir development still faces some problems. To explore the water control mechanism of buried hill fractured gas reservoir, based on the parameters of well HZ26-6-2 in HZ 26-6 condensate gas field, the water control experiment of the continuous packer in the bottom water gas reservoir was completed through the design of experimental parameters, the design of buried hill fractured formation, and the process design of continuous packer. Studies have shown that the continuous packer water control technology delays the water coning rate and makes the water propulsion more uniform. The water breakthrough time and gas production are slightly different for different fractured gas reservoirs, and the network fracture model has a short gas recovery period and fast gas production speed. Continuous packer water control can improve natural gas recovery by 14.3% in fractured gas reservoir. Based on fracture dredging ability, sand accumulation and filling degree, and drilling and production strategy, the influencing factors of horizontal well water control effect in buried hill fractured gas reservoir are discussed and summarized. The research results are aimed at establishing a development model of water control for buried hill gas reservoirs and providing good technical support for rational and scientific water control of horizontal Wells in offshore condensate gas fields. The findings of this study can help for a better understanding of water control of horizontal wells in offshore condensate gas fields.

Abstract

This paper analyzes the small cosmopolitan and stability of the industrial coupling symbiotic network of eco-industrial parks of oil and gas resource-based cities. Taking Daqing A Ecological Industrial Park as an example, we constructed the characteristic index system and calculated the topological parameters such as the agglomeration coefficient and the average shortest path length of the industrial coupling symbiotic network. Based on the complex network theory we analyzed the characteristics of the scaled world, constructed the adjacency matrix of material and information transfers between enterprises, drew the network topology diagram. We simulated the system analysis and analyzed the stability of the industrial coupling symbiotic network of the eco-industrial park using the network efficiency and node load and maximum connected subgraph. The analysis results are as follows: the small world degree δ of Daqing A Eco-industrial Park is 0.891, which indicates that the industrial coupled symbiotic network has strong small world characteristics; the average path is 1.268, and the agglomeration coefficient is 0.631. The probability of edge connection between two nodes in a symbiotic network is 63.1%, which has a relatively high degree of aggregation, indicating that energy and material exchanges are frequent among all enterprises in the network, the degree of network aggregation is high, and the dependence between nodes is high; when the tolerance parameter is 0 to 0.3, the network efficiency and the maximum connected subgraphs show a sharp change trend, indicating that the topology of the industrial coupling symbiotic network of the eco-industrial park changes drastically when the network is subjected to deliberate attacks. It is easy to cause the breakage of material flow and energy flow in the industrial park, which leads to the decline of the stability of the industrial coupling symbiotic network of the eco-industrial park.

Abstract

DNA extracted from fecal samples contains DNA from the focal species, food, bacteria and pathogens. Most DNA quantification methods measure total DNA and cannot differentiate among sources. Despite the desirability of noninvasive fecal sampling for studying wildlife populations, low amounts of focal species DNA make it difficult to use for next-generation sequencing (NGS), where accurate DNA quantification is critical for normalization. Two factors are required prior to using fecal samples in NGS libraries: (1) an accurate quantification method for the amount of target DNA and (2) a determination of the relative amount of target DNA needed for successful single nucleotide polymorphism genotyping assays. Here, we address these needs by developing primers to amplify a 101 bp region of the nuclear F2 gene and a quantitative PCR (qPCR) assay that allows the accurate quantification of the amount of polar bear (Ursus maritimus) DNA in fecal extracts. We test the assay on pure polar bear DNA extracted from muscle tissue and find a high correlation between fluorometric and qPCR quantifications. The qPCR assay was also successfully used to quantify the amount of DNA derived from polar bears in fecal extractions. Orthologs of the F2 gene have been identified across vertebrates; thus, similar qPCR assays could be developed for other species to enable noninvasive studies.

Abstract

The Bermuda petrel Pterodroma cahow is an island endemic seabird that belongs to the Procellariiformes, one of the most endangered orders of birds. Historical records suggest a significant population size decline following human settlement in Bermuda, bringing the species to near extinction. Since the 1950’s the population has been recovering aided by the implementation of an ongoing conservation plan. However, it still faces several threats, and negative genetic effects resulting from that drastic decline are to be expected, including inbreeding and genetic drift. We studied genetic diversity and levels of inbreeding, and their effects on individual fitness and mating choice. We also tested for a genetic signature of the recent demographic bottleneck. For this, we analysed variation in thousands of nuclear single nucleotide polymorphisms derived from double digest restriction site associated DNA sequencing and one mitochondrial gene (cytochrome oxidase I). The results revealed that the Bermuda petrel suffered a recent genetic bottleneck and shows low mitochondrial diversity compared to other petrel species. Conversely, nuclear diversity was similar to that of other endangered petrels. Inbreeding levels were not high overall, although some individuals were highly inbred. However, we found no evidence that individual inbreeding or relatedness between mates affected hatching success, or that mate choice is influenced by kinship in this very small population.

Abstract

Highly migratory species pose unique conservation and management challenges, especially when significant mortality occurs away from breeding concentrations. Population genetics and genomics may help with the appropriate management of these species by (1) determining the population genetic structure of a species across its range, and (2) allowing the assignment of individuals to their breeding source. The northern fulmar (Fulmarus glacialis; Procellariiformes: Procellariidae) is a seabird species that breeds in colonies throughout the North Atlantic and Pacific oceans. This species ranges widely across ocean basins during the non-breeding season and is exposed to a variety of threats throughout the annual cycle. The impact of mortality during the nonbreeding season on individual breeding colonies is unknown but has important ramifications for conservation and management. In this study we used restriction site-associated DNA sequencing (RADseq) to provide 6614 genome-wide single nucleotide polymorphisms (SNPs) to investigate population genetic structure of northern fulmars using 127 individuals from six breeding colonies spanning the Atlantic. Additionally, birds of unknown breeding origin were sampled from two locations: (1) offshore in the Labrador Sea, and (2) the Baffin Bay-Davis Strait region (NAFO subarea 0), as bycatch in gillnets set for Greenland halibut (Reinhardtius hippoglossoides). We found weak genetic differentiation among breeding colonies, which we suggest reflects historical associations as well as contemporary gene flow among populations. Most bycatch birds were likely from nearby breeding colonies in the eastern Canadian Arctic, but the exact breeding origins were difficult to determine due to the lack of differentiation between colonies.

Abstract

Genetic monitoring using noninvasive samples provides a complement or alternative to traditional population monitoring methods. However, next-generation sequencing approaches to monitoring typically require high quality DNA and the use of noninvasive samples (e.g., scat) is often challenged by poor DNA quality and contamination by nontarget species. One promising solution is a highly multiplexed sequencing approach called genotyping-in-thousands by sequencing (GT-seq), which can enable cost-efficient genomics-based monitoring for populations based on noninvasively collected samples. Here, we develop and validate a GT-seq panel of 324 single nucleotide polymorphisms (SNPs) optimized for genotyping of polar bears based on DNA from noninvasively collected faecal samples. We demonstrate (1) successful GT-seq genotyping of DNA from a range of sample sources, including successful genotyping (50% loci) of 62.9% of noninvasively collected faecal samples determined to contain polar bear DNA; and (2) that we can reliably differentiate individuals, ascertain sex, assess relatedness, and resolve population structure of Canadian polar bear subpopulations based on a GT-seq panel of 324 SNPs. Our GT-seq data reveal spatial-genetic patterns similar to previous polar bear studies but at lesser cost per sample and through use of noninvasively collected samples, indicating the potential of this approach for population monitoring. This GT-seq panel provides the foundation for a noninvasive toolkit for polar bear monitoring and can contribute to community-based programmes - a framework which may serve as a model for wildlife conservation and management for species worldwide.

Abstract

This study empirically examined the effect of a carbon trading pilot market on export green-sophistication of Chinese listed enterprises by adopting a difference-in-difference method. Findings show that a carbon trading pilot market can improve enterprises’ export green-sophistication after using robustness tests to overcome endogeneity. The impact mechanism test shows that a carbon trading pilot market can improve export green-sophistication by increasing green technology innovation. Further research on the system design of carbon trading pilot markets shows that the greater the total carbon quota allocation, the larger the reduction in the trading volume of Chinese certified emissions. Furthermore, the weaker the punishment for an enterprise’s default in the pilot areas, the less favorable it is for enterprises to improve their export green-sophistication. Compared with the grandfather and historical intensity methods, benchmarking used in the allocation of carbon quotas is conducive to the improvement of the export green-sophistication of enterprises.

This study is aim to build a dynamic model of the economy-environment system, which explicitly explore the interaction of economics and environment and effects of the key influencing factors. Nanjing is selected as a case study to verify our model. Results shows that, current scenario is not sustainable; technology scenario is applicable to economic growth; With the introduction of environment and economic friendly sustainable development strategy, returning farmland to forests, afforestation and other attempts to improve the eco- logical environment, but the deterioration of ecological environment is slow, and its benefits are difficult to appear in the short term. Abstract

DNA extracted from fecal samples contains DNA from the focal species, food, bacteria and pathogens. Most DNA quantification methods measure total DNA and cannot differentiate among sources. Despite the desirability of noninvasive fecal sampling for studying wildlife populations, low amounts of focal species DNA make it difficult to use for next-generation sequencing (NGS), where accurate DNA quantification is critical for normalization. Two factors are required prior to using fecal samples in NGS libraries: (1) an accurate quantification method for the amount of target DNA and (2) a determination of the relative amount of target DNA needed for successful single nucleotide polymorphism genotyping assays. Here, we address these needs by developing primers to amplify a 101 bp region of the nuclear F2 gene and a quantitative PCR (qPCR) assay that allows the accurate quantification of the amount of polar bear (Ursus maritimus) DNA in fecal extracts. We test the assay on pure polar bear DNA extracted from muscle tissue and find a high correlation between fluorometric and qPCR quantifications. The qPCR assay was also successfully used to quantify the amount of DNA derived from polar bears in fecal extractions. Orthologs of the F2 gene have been identified across vertebrates; thus, similar qPCR assays could be developed for other species to enable noninvasive studies. [ABSTRACT FROM AUTHOR]

Abstract

Ten microsatellite loci were isolated and characterized from Blue-footed (Sula nebouxii) and Peruvian Boobies (S. variegata). The loci were screened in 24 Blue-footed Boobies and 27 Peruvian Boobies: 8 were polymorphic in Blue-footed Boobies with between 2 and 10 alleles per locus and 9 were polymorphic in Peruvian Boobies with between 2 and 12 alleles per locus. Observed heterozygosity ranged from 0.29 to 0.84. These loci were also tested in Brown Boobies (S. leucogaster) and were variably polymorphic. These new loci are currently being used to assess population genetic structure in Blue-footed and Peruvian Boobies and will also be used to examine hybridization between the species.

Abstract

Nerve-induced muscle activity suppresses nicotinic acetylcholine receptor (nAChR) gene expression by increasing intracellular calcium levels. This suppression is mediated by nAChR promoter sequences harboring at least 1 E-box (CANNTG) that bind myogenic helix-loop-helix transcription factors. How muscle depolarization or increased calcium mediates changes in nAChR promoter activity is not well understood. In chick muscle, protein kinase C (PKC) activation is necessary for activity-dependent nAChR gene suppression. Similar effects of PKC activation have not been found in mammalian skeletal muscle. Therefore, we used rat primary muscle cultures to screen for other calcium-regulated enzymatic activities that may mediate the effects of muscle activity and calcium on nAChR promoter activity. We report here that calcium/calmodulin-dependent protein kinase II (CaM kinase II) can specifically suppress nAChR promoter activity in mammalian muscle. This regulation was mediated by a single E-box sequence residing in the previously characterized nAChR delta-subunit genes 47-base pair activity-dependent enhancer. In vitro protein/DNA interaction studies suggest that CaM kinase II inhibits binding of the myogenic factor, myogenin, to the delta-promoter 47-base pair activity-dependent enhancer. CaM kinase activity is increased in active muscle and inhibition of this enzymatic activity results in increased nAChR delta-promoter activity. Therefore, CaM kinase II may represent a previously unappreciated activity that participates in coupling muscle depolarization to nAChR gene expression.

Abstract

Twelve polymorphic microsatellite loci were isolated and characterized for one subspecies of the Xantus’s murrelet (Synthliboramphus hypoleucus scrippsi), a threatened seabird. Using blood samples obtained from 40 birds captured at Santa Barbara Island, California, in April–May 1996, 3–14 alleles per locus were detected, and expected heterozygosity ranged from 0.25 to 0.90. Genotype frequencies showed no departures from Hardy–Weinberg expectations. Linkage is suspected in one pair of loci.

Abstract

New statistical techniques and software have improved our ability to quantify fine-scale population structure. We isolated 11 microsatellite markers for eastern foxsnakes (Elaphe gloydi) and surveyed the variability of each using 115-136 individuals from one population in southwestern Ontario. We determined that all loci were variable and conformed to Hardy-Weinberg expectations and that no locus demonstrated linkage disequilibrium. We are using these markers to quantify the scale of gene flow, and to assess the effect of variable landscapes on connectivity and genetic diversity of three disjunct regional populations in the northern portion of the species' range.

Abstract

Primers were developed for 10 microsatellite loci for two species of Oceanodroma storm-petrels. Variability was tested in 27 O. castro and 22 O. monteiroi from the Azores, and 24 O. leucorhoa from Norway. At least six loci amplified reliably and were polymorphic in each species. The number of alleles per locus averaged 4.6, and observed heterozygosities averaged 0.41. Most primers also yielded polymerase chain reaction products in O. tethys, O. hornbyi and Pterodroma phaeopygia. These loci are being used to assay population genetic structure in storm-petrels.

Abstract

A major difference between services and products is that service production and consumption occur simultaneously (Zeithaml 1981). For many services, customers not only consume but also actively participate in the process of service production. Customer participation, defined as a "behavioral concept that refers to the actions and resources supplied by customers for service production and/or delivery" (Rodie and Kleine 2000, p.111), has been shown to have impact on customers' service experiences and evaluations (Cermak, File, and Price 1994; Kelly, Donnelly, and Skinner 1990). While it is recognized that customer participation affects customers' satisfaction, its exact role is not well understood. Prior research has focused on customer participation level, that is, how much the customer particle pates, but not how well he or she participates. However, Rateson (2002) remarks that expert customers and novice customers may not reach the same degree of service satisfaction even if they participate at the same level. This suggests that the quality of customer participation also needs to be considered when assessing the impact of customer participation on service satisfaction. Building on a conceptualization of service customers as artial employees (Larsson and Bowen 1989), we draw from the organizational behavior literature on employee job performance to examine the nature, antecedents, and impact of the quality of customer participation, which we label customer participation performance. Specifically, this paper raises three questions. First, what is customer participation performance? Second, what is the effect of customer participation performance on service encounter satisfaction? Abstract

International audience; This article documents the addition of 234 microsatellite marker loci to the Molecular Ecology Resources Database. Loci were developed for the following species: Acipenser sinensis, Aleochara bilineata, Aleochara bipustulata, Barbus meridionalis, Colossoma macropomum, Delia radicum, Drosophila nigrosparsa, Fontainea picrosperma, Helianthemum cinereum, Liomys pictus, Megabalanus azoricus, Pelteobagrus vachelli, Pleuragramma antarcticum, Podarcis hispanica type 1A, Sardinella brasiliensis and Sclerotinia homoeocarpa. These loci were cross-tested on the following species: Acipenser dabryanus, Barbus balcanicus, Barbus barbus, Barbus cyclolepis, Drosophila hydei, Drosophila melanogaster, Drosophila obscura, Drosophila subobscura, Fontainea australis, Fontainea fugax, Fontainea oraria, Fontainea rostrata, Fontainea venosa, Podarcis bocagei, Podarcis carbonelli, Podarcis liolepis, Podarcis muralis and Podarcis vaucheri.
