Abstract

Our research focuses on solving the zero-shot text classification problem in NLP, with a particular emphasis on innovative self-training strategies. To achieve this objective, we propose a novel self-training strategy that uses labels rather than text for training, significantly reducing the model's training time. Specifically, we use categories from Wikipedia as our training set and leverage the SBERT pre-trained model to establish positive correlations between pairs of categories within the same text, facilitating associative training. For new test datasets, we have improved the original self-training approach, eliminating the need for prior training and testing data from each target dataset. Instead, we adopt Wikipedia as a unified training dataset to better approximate the zero-shot scenario. This modification allows for rapid fine-tuning and inference across different datasets, greatly reducing the time required for self-training. Our experimental results demonstrate that this method can adapt the model to the target dataset within minutes. Compared to other BERT-based transformer models, our approach significantly reduces the amount of training data by training only on labels, not the actual text, and greatly improves training efficiency by utilizing a unified training set. Additionally, our method achieves state-of-the-art results on both the Yahoo Topic and AG News datasets.

Abstract

Nanobodies (Nbs) have great potential in immunoassays due to their exceptional physicochemical properties. With the immortal nature of Nbs and the ability to manipulate their structures using protein engineering, it will become increasingly valuable to understand what structural features of Nbs drive high stability, affinity, and selectivity. Here, we employed an anti-quinalphos Nb as a model to illustrate the structural basis of Nbs' distinctive physicochemical properties and the recognition mechanism. The results indicated that the Nb-11A-ligand complexes exhibit a "tunnel" binding mode formed by CDR1, CDR2, and FR3. The orientation and hydrophobicity of small ligands are the primary determinants of their diverse affinities to Nb-11A. In addition, the primary factors contributing to Nb-11A's limited stability at high temperatures and in organic solvents are the rearrangement of the hydrogen bonding network and the enlargement of the binding cavity. Importantly, Ala 97 and Ala 34 at the active cavity's bottom and Arg 29 and Leu 73 at its entrance play vital roles in hapten recognition, which were further confirmed by mutant Nb-F3. Thus, our findings contribute to a deeper understanding of the recognition and stability mechanisms of anti-hapten Nbs and shed new light on the rational design of novel haptens and directed evolution to produce high-performance antibodies.

Abstract

The coronavirus SARS-CoV-2 has mutated quickly and caused significant global damage. This study characterizes two mRNA vaccines ZSVG-02 (Delta) and ZSVG-02-O (Omicron BA.1), and associating heterologous prime-boost strategy following the prime of a most widely administrated inactivated whole-virus vaccine (BBIBP-CorV). The ZSVG-02-O induces neutralizing antibodies that effectively cross-react with Omicron subvariants. In naïve animals, ZSVG-02 or ZSVG-02-O induce humoral responses skewed to the vaccines targeting strains, but cellular immune responses cross-react to all variants of concern (VOCs) tested. Following heterologous prime-boost regimes, animals present comparable neutralizing antibody levels and superior protection against Delta and Omicron BA.1variants. Single-boost only generated ancestral and omicron dual-responsive antibodies, probably by recall and reshape the prime immunity. New Omicron-specific antibody populations, however, appeared only following the second boost with ZSVG-02-O. Overall, our results support a heterologous boost with ZSVG-02-O, providing the best protection against current VOCs in inactivated virus vaccine-primed populations.

Abstract

Direct-acting antivirals are needed to combat coronavirus disease 2019 (COVID-19), which is caused by severe acute respiratory syndrome-coronavirus-2 (SARS-CoV-2). The papain-like protease (PLpro) domain of Nsp3 from SARS-CoV-2 is essential for viral replication. In addition, PLpro dysregulates the host immune response by cleaving ubiquitin and interferon-stimulated gene 15 protein from host proteins. As a result, PLpro is a promising target for inhibition by small-molecule therapeutics. Here we design a series of covalent inhibitors by introducing a peptidomimetic linker and reactive electrophile onto analogs of the noncovalent PLpro inhibitor GRL0617. The most potent compound inhibits PLpro with kinact/KI = 9,600 M-1 s-1, achieves sub-μM EC50 values against three SARS-CoV-2 variants in mammalian cell lines, and does not inhibit a panel of human deubiquitinases (DUBs) at >30 μM concentrations of inhibitor. An X-ray co-crystal structure of the compound bound to PLpro validates our design strategy and establishes the molecular basis for covalent inhibition and selectivity against structurally similar human DUBs. These findings present an opportunity for further development of covalent PLpro inhibitors.

Abstract

Modern food microbiology is a core compulsory course of Food Science and Engineering and an important course in the teaching system of Food majors. We have conducted a research on teaching reform in response to the current problems of outdated teaching content, single teaching methods, and unscientific teaching assessment methods in curriculum teaching. We have taken multiple strategies, including introducing hot cases related to food microbiology in class to update the teaching content, encouraging students to conduct microbiological thematic discussions and presentations in class, adding feedbacks after the “homework submission-review scoring” to achieve a closed-loop teaching. After three rounds of teaching reform practice, the students’ feedback was good, and the teaching effects of modern food microbiology has been significantly improved.

Abstract

Electron spin resonance spectroscopy(ESR) was used to investigate the effects of hydrogen ion concentration and hydroxide concentration in perchloric acid system and sodium hydroxide system on the state and behavior of free radicals generated by hydrazine bond breaking catalyzed by catalysts. The difference of free radicals generated by Pt/SiO2 catalyzed hydrazine decomposition in acid-base system was determined. The results show that in the alkaline system, with the increase of hydroxide concentration, the N-H bond breaking rate increases significantly, and the hydrolysis reaction is the main decomposition reaction. In acidic systems, with the increase of hydrogen ion concentration in the pH range from 6.9 to 1.1, the N-N bond breaking rate increases rapidly and is much higher than the N-H bond breaking rate. Abstract

MicroRNAs play an indispensable role in numerous biological processes ranging from organismic development to tumor progression.In oncology,these microRNAs constitute a fundamental regulation role in the pathology of cancer that provides the basis for probing into the influences on clinical features through transcriptome data. Previous work focused on machine learning (ML) for searching biomarkers in different cancer databases, but the functions of these biomarkers are fully not clear. Taking lung cancer as a prototype case of study. Through integrating clinical information into the transcripts expression data, we systematically analyzed the effect of microRNA on diagnostic and prognostic factors at deteriorative lung adenocarcinoma (LUAD). After dimension reduction, unsupervised hierarchical clustering was used to find the diagnostic factors which represent the unique expression patterns of microRNA at various patient's stages. In addition, we developed a classification framework, Light Gradient Boosting Machine (LightGBM) and SHAPley Additive explanation (SHAP) algorithm, to screen out the prognostic factors. Enrichment analyses show that the diagnostic and prognostic factors are not only enriched in cancer-related athways, but also involved in many vital cellular signaling transduction and immune responses. These key microRNAs also impact the survival risk of LUAD patients at all (or a specific) stage(s) and some of them target some important Transcription Factors (TF).The key finding is that five microRNAs (hsa-mir-196b, hsa-mir-31, hsa-mir-891a, hsa-mir-34c, and hsa-mir-653) can then serve as not only potential diagnostic factors but also prognostic tools in the monitoring of lung cancer.
