AbstractA concentration of building damage and slope failure near the slope crest has been observed during numerous earthquakes. Documented researches have shown that the combination of topography and geological structure (joint) significantly affects the seismic response of the slope. To investigate this issue, a series of numerical simulation analyses are performed for a slope containing horizontal joints by varying normalized joint stiffness (K), the ratio of normal stiffness to shear stiffness (kn/ks), joint spacing, the slope height, slope angle, and loading frequency. The acceleration amplification factor in the horizontal direction (AAF-X) in the slope distributes fluctuation characteristics when K is less than 1. The AAF-X at the slope crest increases with the increase of kn/ks. Meanwhile, the AAF-X at the slope crest increases first and then decreases with the increasing joint spacing. The AAF-X of jointed slope shows fluctuation change law along the slope surface with the increasing slope height while the AAF-X generally increases for homogeneous slope. The AAF-X at the slope crest of the jointed slope is amplified for different slope heights. A complex interaction exists between the topographic and joint effects on the seismic response of the slope and the two effects cannot be easily decoupled.

Abstract As an economically important insect pest, the flower thrips Frankliniella intonsa (Trybom) causes great damage to host plants by directly feeding and indirectly transmitting various pathogenic viruses. The lack of a well-assembled genomic resource has hindered our understanding of the genetic basis and evolution of F. intonsa. In this study, we used Oxford Nanopore Technology (ONT) long reads and High-through chromosome conformation capture (Hi-C) linked reads to construct a high-quality reference genome assembly of F. intonsa, with a total size of 225.5 Mb and a contig N50 of 3.37 Mb. By performing the Hi-C analysis, we anchored 91.68% of the contigs into 15 pseudochromosomes. Genomic annotation uncovered 17,581 protein-coding genes and identified 20.09% of the sequences as repeat elements. BUSCO analysis estimated over 98% of genome completeness. Our study is at the first time to report the chromosome-scale genome for the species of the genus Frankliniella. It provides a valuable genomic resource for further biological research and pest management of the thrips.

The southeastern margin of Qinghai-Tibet Plateau (SMQTP) is of a typical large landslide-prone area due to intense tectonic activity, deeply incised valleys, high geostress and frequent earthquakes. To gain insights into large landslides in southeastern margin of Qinghai-Tibet Plateau, an area covering 3.34 × 105 km2 that extends 80–150 km on both sides of the Sichuan-Tibet traffic corridors (G318) was used to examine the spatial distribution and corresponding characteristics of landslides. The results showed that the study area contains at least 629 large landslides that are mainly concentrated on 7 zones (zones I–VII). Zones I–VII are in the southern section of the Longmenshan fault zone (with no large river) and sections with Dadu River, Jinsha River, Lancang River, Nujiang River and Yarlung Zangbo River. There are more landslides in the Jinsha River section (totaling 186 landslides) than the other sections. According to the updated Varnes classification, 408 large landslides (64.9%) were recognized and divided into 4 major types, i.e. flows (275 cases), slides (58 cases), topples (44 cases) and slope deformations (31 cases). Flows, which consist of rock avalanches and ice–rock avalanches, are the most common landslide type. Large landslide triggers (178 events, 28.3%) are also recognized, and earthquakes may be the most common trigger. Due to the limited data, these landslide type classifications and landslide triggers are perhaps immature, and further systematic analysis is needed.

Brevibacillus brevis is one of the most common biocontrol strains with broad applications in the prevention and control of plant diseases and insect pests. In order to deepen our understanding of B. brevis genomes, describe their characteristics comprehensively, and mine secondary metabolites, we retrieved the genomic sequences of nine B. brevis strains that had been assembled into complete genomes from the NCBI database. These genomic sequences were analyzed using phylogenetic analysis software, pan-genome analysis software, and secondary metabolite mining software. Results revealed that the genome size of B. brevis strains ranged from 6.16 to 6.73 Mb, with GC content ranging from 47.0% to 54.0%. Phylogenetic analysis classified the nine B. brevis strains into three branches. The analyses of ANI and dDDH showed that B. brevis NEB573 had the potential to become a new species of Brevibacillus and needed further research in the future. The pan-genome analysis identified 10032 gene families, including 3257 core gene families, 3112 accessory gene families, and 3663 unique gene families. In addition, 123 secondary metabolite biosynthetic gene clusters of 20 classes were identified in the genomes of nine B. brevis strains. The major types of biosynthetic gene clusters were non-ribosomal peptide synthase (NRPS) and transAT polyketide synthase (transAT-PKS). Furthermore, a large number of untapped secondary metabolites were identified in B. brevis. In summary, this study elucidated the pan-genome characteristics of the biocontrol bacterium B. brevis and identified its secondary metabolites, providing valuable insights for its further development and utilization.

Wolbachia, a group of Gram-negative symbiotic bacteria, infects nematodes and a wide range of arthropods. Diaphorina citri Kuwayama, the vector of Candidatus Liberibacter asiaticus (CLas) that causes citrus greening disease, is naturally infected with Wolbachia (wDi). However, the interaction between wDi and D. citri remains poorly understood. In this study, we performed a pan-genome analysis using 65 wDi genomes to gain a comprehensive understanding of wDi. Based on average nucleotide identity (ANI) analysis, we classified the wDi strains into Asia and North America strains. The ANI analysis, principal coordinates analysis (PCoA), and phylogenetic tree analysis supported that the D. citri in Florida did not originate from China. Furthermore, we found that a significant number of core genes were associated with metabolic pathways. Pathways such as thiamine metabolism, type I secretion system, biotin transport, and phospholipid transport were highly conserved across all analyzed wDi genomes. The variation analysis between Asia and North America wDi showed that there were 39,625 single-nucleotide polymorphisms (SNPs), 2153 indels, 10 inversions, 29 translocations, 65 duplications, 10 SV-based insertions, and 4 SV-based deletions. The SV-based insertions and deletions involved genes encoding transposase, phage tail tube protein, ankyrin repeat (ANK) protein, and group II intron-encoded protein. Pan-genome analysis of wDi contributes to our understanding of the geographical population of wDi, the origin of hosts of D. citri, and the interaction between wDi and its host, thus facilitating the development of strategies to control the insects and huanglongbing (HLB).

The photoreceptor necessitates the retinoids metabolism processes in visual cycle pathway to regenerate visual pigments and sustain vision. Bisphenol S (BPS), with similar structure of thyroid hormone (TH), was reported to impair the light-sensing function of zebrafish larvae via disturbing TH-thyroid hormone receptor β (TRβ) signaling pathway. However, it remains unknown whether TRβ could modulate the toxicity of BPS on retinoid metabolism in visual cycle. This study showed that BPS diminished the optokinetic response of zebrafish larvae and had a stimulative effect on all-trans-retinoic acid (atRA) metabolism, like exogenous T3 exposure. By modulating CYP26A1 and TRβ expression, it was found that CYP26A1 played a crucial role in catalyzing oxidative metabolism of atRA and retinoids regeneration in visual cycle, and TRβ mediated cyp26a1 expression in zebrafish eyes. Similar with 10 nM T3 treatment, cyp26a1 expression could be induced by BPS in the presence of TRβ. Further, in CYP26A1 and TRβ- deficient eyes, 100 μg/L BPS could no longer promote atRA metabolism, or decrease the all-trans-retinol and 11-cis retinal contents in visual cycle, demonstrating that BPS exposure disturbed CYP26A1-mediated visual retinoids metabolism via TRβ. Overall, this study highlights the role of TRβ in mediating the retinoids homeostasis disruption caused by BPS, and provides new clues for exploring molecular targets of visual toxicity under pollutants stress.

The coseismic collapse of lower soft and upper hard slopes develops during strong earthquakes. To reveal the response characteristics of such slopes under dynamic loads, a strong-earthquake monitor was installed in Wutong Village, Gongxian County, to collect the slope surface and the ground motion with respect to different lithologies, and two earthquakes with different azimuths and epicentral distances were also recorded. Research shows that: ①The response law of ground motion has strong directivity and distance. The two earthquakes are in different directions and distances from the monitoring station, making the peak acceleration and Arias intensity of the Ms 4.0 earthquake smaller than those of the Ms 3.2 earthquake. ②The 0-30 Hz seismic wave has an amplification effect near the high and steep open surface of the lowland mountains. The main frequency of monitoring point No.1 is lower than that of monitoring points No.3 and No.5, and the main frequency of monitoring point No.3 is the highest. The amplitude range of point No.5 is 0.018-0.055 m/s-2, while the amplitude range of point No.3 is 0.036-0.087 m/s-2. Compared with point No.5, point No.3 has the highest three-way amplitude magnified by 1.58-2.0 times year-on-year. ③The dominant frequency of argillaceous sandstone is 4.8-8.4 Hz, and the dominant frequency of limestone is 5.5-21.4. Different rock formations have different resonance frequencies. The frequency-selective amplification effect of limestone on seismic waves is stronger than that of argillaceous sandstone. ④Seismic waves have a selective amplification effect on mountain slopes with different elevations. The larger the elevation within a certain range, the more obvious the terrain amplification effect is.

Fracture zones in front of tunnel faces can easily cause falling blocks and landslides during the construction process. Using seismic waves and ground-penetrating radar (GPR) data, we extracted the features of fracture zones and achieved the advanced prediction of tunnel fracture zones. The energy variation in the reflected waves propagated by seismic waves at interfaces with different impedances of contact waves was found to manifest as positive and negative reflections, and the amplitude of reflected signals within the fracture zone areas thus increased. We designed a superimposed velocity spectrum, divided the areas of variation in wave velocity, and constructed the three-dimensional spatial distribution of the tunnel fracture zones. Based on the phase change, increase in amplitude, and increase in the center-frequency characteristics of the one-dimensional time waveform of the electromagnetic waves in the fault zone area (A-scan), we located the characteristic points of the fracture zones and observed the occurrence of in-phase axis misalignment in two-dimensional scanning (B-scan). We then implemented the identification of fracture zones. This method predicted the fractured area in the rock surrounding the Liangwangshan Tunnel, and during the tunnel excavation, the fracture zones appeared in the recognition area.

Rice blast, caused by Magnaporthe oryzae is one of the most destructive diseases of rice (Oryza sativa L.) in most rice-cultivated areas worldwide. Mowanggu (MWG) is a traditional landrace rice variety in Yunnan with broad-spectrum and durable blast resistance against rice blast fungus. However, the underlying disease-resistance mechanisms remain unknown. An integrative transcriptomic, proteomic, and phosphoproteomic analysis of MWG was performed after inoculation with M. oryzae in this study. The transcriptomic and proteomic results revealed that MWG was moderately correlated at the transcriptional and protein levels. Differentially expressed genes and proteins were up-regulated and significantly enriched in protein phosphorylation, peroxisome, plant-pathogen interactions, phenylpropanoid metabolism and phenylalanine biosynthesis pathways. The phosphoproteomic profile and phosphorylated-protein-interaction network revealed that the altered phosphoproteins were primarily associated with reactive oxygen species (ROS), glycolysis, MAPK signaling pathways, and amino acid biosynthesis. In addition, a series of physiological and biochemical parameters, including ROS, soluble sugars, soluble protein and callus accumulation and defense-related enzyme activities, were used to validate the possible blast resistance mechanisms of MWG. The integrative transcriptomic, proteomic, and phosphoproteomic analysis revealed the different expression patterns at the molecular level of the durably resistant rice cultivar MWG after inoculation with M. oryzae, which provides insight into the molecular mechanisms of rice blast resistance.

Abstract Pancreatic ductal adenocarcinoma (PDAC) is a highly malignant cancer of the digestive system common among humans. However, it is rarely reported in wild animals. In 2018, a giant panda died in the Beijing Zoo. During subsequent histological observation of the pancreas, it was discovered that the glandular epithelial cells had lost the pancreatic acinar structure, tubular areas with obvious structure in the pancreas, and the ductal epithelium was substituted by high columnar mucus cells. Masson staining showed that there were several fibrous tissue proliferative reactions around the ductal adenocarcinoma and immunohistochemical staining revealed that CK7 and CK19 were positively expressed in the pancreatic tissue. Therefore, the pathological diagnosis indicated that the panda had PDAC. In this paper, the panda's living conditions and pathological diagnosis results are examined, with the aim of providing a reference point for the future diagnosis of wild animal tumors.

Gastrodia elata Blume (GE), a traditional and precious Chinese medicinal material, has been approved as a functional food. However, understanding GE’s nutritional properties and its molecular basis remains limited. Here, metabolomic and transcriptomic analyses were performed on young and mature tubers of G. elata.f.elata (GEEy and GEEm) and G. elata.f.glauca (GEGy and GEGm). A total of 345 metabolites were detected, including 76 different amino acids and their derivatives containing all human essential amino acids (e.g., l-(+)-lysine, l-leucine), 13 vitamins (e.g., nicotinamide, thiamine), and 34 alkaloids (e.g., spermine, choline). GEGm has higher amino acid accumulation than GEEy, GEEm and GEGy, and vitamin contents were also slightly different in all four samples. Implying that GE, especially GEGm, is a kind of excellent complementary food as amino acid nutrition provider. From assembled 21,513 transcripts (genes) based on the transcriptome, we identified many genes that encode enzymes (e.g., pfkA, bglX, tyrAa, lysA, his B, aroA), which are responsible for the biosynthesis of amino acids and enzymes (e.g., nadA, URH1, NAPRT1, punA, rsgA) that related to vitamins metabolism. A total of 16 pairs of the differentially expressed genes (DEG) and differentially accumulated metabolites (DAM) (e.g., gene-tia006709 coding GAPDH and l-(+)-arginine, and gene-tia010180 coding tyrA and l-(+)-arginine) and three DEG-DAM pairs (e.g., gene-tia015379 coding NadA and nicotinate d-ribonucleoside) show significant similar positive or negative correlation based on three, and two comparisons of GEEy vs. GEGy, GEGy vs. GEGm, GEEy vs. GEGy and GEEm vs. GEGm, which involved into amino acid biosynthesis, and nicotinate nicotinamide metabolism, respectively. These results prove that the enzyme coded by these DEG promotes (positive correlation) or inhibits (negative correlation) the biosynthesis of parallel DAM in GE. Overall, the data and corresponding analysis in this study provide new insights into the nutritional properties of GE and the related molecular basis.

BackgroundTobacco bacterial wilt (TBW) and black shank (TBS) are responsible for substantial economic losses worldwide; however, microbial interactions and metabolisms in response to TBW and TBS pathogens in the tobacco rhizosphere remain unclear.MethodsWe explored and compared the response of rhizosphere microbial communities to these two plant diseases with the incidences in moderate and heavy degrees by sequencing of 16S rRNA gene amplicons and bioinformatics analysis.Results and discussionsWe found that the structure of rhizosphere soil bacterial communities was significantly (p < 0.05) changed from the incidences of TBW and TBS, which also led to decreased Shannon diversity and Pielou evenness. Compared with the healthy group (CK), the OTUs with significantly (p < 0.05) decreased relative abundances were mostly affiliated with Actinobacteria (e.g., Streptomyces and Arthrobacter) in the diseased groups, and the OTUs with significantly (p < 0.05) increased relative abundances were mainly identified as Proteobacteria and Acidobacteria. Rubus chingii Hu is a berry plant of the genus Rubus of the Rosaceae family, which has high nutritional and medicinal value and is rich in flavonoids. Flavonol synthase (FLS) and dihydroflavonol 4-reductase (DFR) compete for the common substrate dihydroflavonols to regulate the metabolic flux of flavonoids. However, the competition between FLS and DFR based on enzyme is rarely reported. Here, we isolated and identified two FLS genes (RcFLS1 and RcFLS2) and one DFR gene (RcDFR) from Rubus chingii Hu. RcFLSs and RcDFR were highly expressed in stems, leaves, and flowers, although the flavonol accumulation in these organs was significantly higher than that of proanthocyanidins (PAs). The recombinant RcFLSs demonstrated bifunctional activities via hydroxylation and desaturation at the C-3α position having a lower Michaelis constant (Km) for dihydroflavonols than RcDFR. We also found that a low concentration of flavonols could significantly inhibit RcDFR activity. To investigate the competitive relationship between RcFLSs and RcDFR, we used a prokaryotic expression system (E. coli) to co-express these proteins. The transgenic cells expressing recombinant proteins were incubated with substrates, and the reaction products were analyzed. Furthermore, two transient expression systems (tobacco leaves and strawberry fruits) and a stable genetic system (Arabidopsis thaliana) were used to co-express these proteins in vivo. The results showed that RcFLS1 was dominant in the competition with RcDFR. Our results demonstrated that the competition between FLS and DFR regulated the metabolic flux distribution of flavonols and PAs, which will be of great significance for the molecular breeding of Rubus plants.

As an important source of new drug molecules, secondary metabolites (SMs) produced by microorganisms possess important biological activities, such as antibacterial, anti-inflammatory, and hypoglycemic effects. However, the true potential of microbial synthesis of SMs has not been fully elucidated as the SM gene clusters remain silent under laboratory culture conditions. Herein, we evaluated the inhibitory effect of Staphylococcus aureus by co-culture of Eurotium amstelodami and three Bacillus species, including Bacillus licheniformis, Bacillus subtilis, and Bacillus amyloliquefaciens. In addition, a non-target approach based on ultra-performance liquid chromatography time-of-flight mass spectrometry (UPLC-TOF-MS) was used to detect differences in extracellular and intracellular metabolites. Notably, the co-culture of E. amstelodami and Bacillus spices significantly improved the inhibitory effect against S. aureus, with the combination of E. amstelodami and B. licheniformis showing best performance. Metabolomics data further revealed that the abundant SMs, such as Nummularine B, Lucidenic acid E2, Elatoside G, Aspergillic acid, 4-Hydroxycyclohexylcarboxylic acid, Copaene, and Pipecolic acid were significantly enhanced in co-culture. Intracellularly, the differential metabolites were involved in the metabolism of amino acids, nucleic acids, and glycerophospholipid. Overall, this work demonstrates that the co-culture strategy is beneficial for inducing biosynthesis of active metabolites in E. amstelodami and B. licheniformis.

Tobacco target spot disease is caused by a ubiquitous soil-borne phytopathogen Rhizoctonia solani; the pathogenic mechanisms underlying the effects of R. solani remain unclear. Deeper understanding of the functional responses to R. solani during host plant infection would help identify the molecular mechanisms essential for successful host invasion. In this study, we performed global transcriptional analysis of R. solani during various stages (12, 24, 48, 72, 96, and 120 h) of tobacco infection via an RNA sequencing method, while utilizing the pathosystem model R. solani AG3–tobacco (Nicotiana tabacum L.). After R. solani inoculation, the number of differentially expressed genes of R. solani differed at the various time points. Moreover, several gene ontology and Kyoto encyclopedia of genes and genomes pathways were unique in different infection stages, especially with respect to the genes involved in plant cell wall degradation and catalysis of biotransformation reactions, such as the pectin metabolic process and pectin catabolic process. The overexpressing-PD8 N. benthamiana plants enhanced the susceptibility to R. solani. In addition, we found that large amounts of reactive oxygen species (ROS) were generated in tobacco after infected by R. solani. R. solani encoding FAD/NAD binding oxidoreductase and peroxidase gene family to eliminating ROS and counteract oxidative stress. Moreover, Perox3 was validated that can enhance the ability of scavenging ROS by co-injecting. Overall, our findings show that pectin-degrading enzymes and cytochrome P450 genes are critical for plant infection. These results provide comprehensive insights into R. solani AG3 transcriptome responses during tobacco invasion.

Horizontal gene transfer is a rare and useful genetic mechanism in higher plants. Gastrodia elata Blume (GE) (Orchidaceae), well known as traditional medicinal material in East Asia, adopts a heterotrophic lifestyle, thus being considered to be more prone to horizontal gene transfer (HGT). GE is a “polytypic species” that currently comprised of five recognized forms according to the plant morphology. G. elata Blume forma elata (GEE) and G. elata Bl.f.glauca (GEG) are two common forms that naturally grow in different habitats with difference in altitude and latitude. G. elata Bl.f.viridis (GEV) often occurs sporadically in cultivated populations of GEE and GEG. However, the genetic relationships and genetic mechanism underpinned the divergent ecological adaptations of GEE and GEG have not been revealed. Here, we assembled a chromosome-level draft genome of GEE with 1.04 Gb. Among predicted 17,895 protein coding genes, we identified three HGTs. Meanwhile, we resequenced 10 GEE accessions, nine GEG accessions, and 10 GEV accessions, and identified two independent genetic lineages: GEG_pedigree (GEG individuals and GEV individuals collected from GEG populations) and GEE_pedigree (GEE individuals and GEV individuals collected from GEE populations), which strongly support the taxonomic status of GEE and GEG as subspecies, not as different forms. In highly differentiated genomic regions of GEE_pedigree and GEG_pedigree, three chalcone synthase-encoding genes and one Phox/Bem1p (PB1) domain of encoding Auxin (AUX)/Indoleacetic acid (IAA) were identified in selection sweeping genome regions, which suggested that differentiation between GEE_pedigree and GEG_pedigree was promoted by the selection of genes related to photoresponse and growth and development. Overall, this new genome would be helpful for breeding and utilization of GE and the new findings would deepen the understanding about ecological adaptation and evolution of GE.

Summary Edeines, a group of cationic antimicrobial peptides produced by the soil bacterium Brevibacillus, have broad biological effects, such as antimicrobial, anticancer and immunosuppressive activities. However, the yield of edeines in wild‐type (WT) Brevibacillus is extremely low, and chemical synthesis of edeines is a time‐consuming process. Genetic engineering has proven to be an effective approach to produce antibiotics with high yield. In this study, the edeine biosynthetic gene cluster (ede BGC), which is involved in edeine production, was identified and characterized in Brevibacillus brevis X23. To improve edeine production in B. brevis X23, the ede BGC promoter was replaced with six different promoters, Pmwp, Pspc, PxylA, Pshuttle‐09, Pgrac or P43, through double‐crossover homologous recombination. The new promoters significantly increased the expression of the ede BGC as well as edeine production by 2.9 ± 0.4 to 20.5 ± 1.2‐fold and 3.6 ± 0.1to 8.7 ± 0.7‐fold respectively. The highest yield of edeines (83.6 mg l−1) was obtained in B. brevis X23 with the Pmwp promoter. This study provides a practical approach for producing high yields of edeines in B. brevis.

The giant panda, Ailuropoda melanoleuca, serves as a flagship species for biodiversity conservation, embodying the intersection of ecological, evolutionary, and anthropogenic forces shaping the natural world. Hematological parameters serve as crucial indicators for assessing the physiological status of animals. However, our understanding of blood parameters and hemorheology in captive giant pandas under non-anesthetic conditions is limited. In this study, from September 2018 to August 2020, we collected blood samples from captive giant pandas under non-anesthetic conditions. Twelve captive giant pandas, ranging in age from 2 to 28 years, were divided into three groups based on their age, and the variations in basic blood parameters and hemorheological parameters across four seasons were analyzed. This provided baseline data for future blood sample comparisons in non-anesthetized captive giant pandas. Additionally, we observed seasonal changes in hematological morphology, hemorheology, and serum enzymes. Moreover, seasonality had a regulatory effect on hemorheological parameters and negatively impacted blood viscosity. Age influenced changes in serum enzymes, serum protein content, and serum metabolites, indicating differences in overall metabolic processes among giant pandas of different age groups. Whether factors such as season and climate contribute to environmental stress in captive giant pandas requires further investigation. The findings of this study may help to protect the stability of the giant panda population better and provide a reference for the medical care of captive giant pandas.

The transmission of insect-borne viruses involves sophisticated interactions between viruses, host plants, and vectors. Chemical compounds play an important role in these interactions. Several studies reported that the plant virus tomato spotted wilt orthotospovirus (TSWV) increases host plant quality for its vector and benefits the vector thrips Frankliniella occidentalis. However, few studies have investigated the chemical ecology of thrips vectors, TSWV, and host plants. Here, we demonstrated that in TSWV-infected host plant Datura stramonium, (1) F. occidentalis were more attracted to feeding on TSWV-infected D. stramonium; (2) atropine and scopolamine, the main tropane alkaloids in D. stramonium, which are toxic to animals, were down-regulated by TSWV infection of the plant; and (3) F. occidentalis had better biological performance (prolonged adult longevity and increased fecundity, resulting in accelerated population growth) on TSWV-infected D. stramonium than on TSWV non-infected plants. These findings provide in-depth information about the physiological mechanisms responsible for the virus’s benefits to its vector by virus infection of plant regulating alkaloid accumulation in the plant.

As an endosymbiont, Wolbachia exerts significant effects on the host, including on reproduction, immunity, and metabolism. However, the study of Wolbachia in Thysanopteran insects, such as flower thrips Frankliniella intonsa, remains limited. Here, we assembled a gap-free looped genome assembly of Wolbachia strain wFI in a length of 1,463,884 bp (GC content 33.80%), using Nanopore long reads and Illumina short reads. The annotation of wFI identified a total of 1838 protein-coding genes (including 85 pseudogenes), 3 ribosomal RNAs (rRNAs), 35 transfer RNAs (tRNAs), and 1 transfer-messenger RNA (tmRNA). Beyond this basic description, we identified mobile genetic elements, such as prophage and insertion sequences (ISs), which make up 17% of the entire wFI genome, as well as genes involved in riboflavin and biotin synthesis and metabolism. This research lays the foundation for understanding the nutritional mutualism between Wolbachia and flower thrips. It also serves as a valuable resource for future studies delving into the intricate interactions between Wolbachia and its host.

Megalurothrips usitatus (Bagnall) is a destructive pest of legumes, such as cowpea. The biology, population dynamics and control strategies of this pest have been well studied. However, the lack of a high-quality reference genome for M. usitatus has hindered the understanding of key biological questions, such as the mechanism of adaptation to feed preferentially on high-protein host plants and the resistance to proteinase inhibitors (PIs). In this study, we generated a high-resolution chromosome-level reference genome assembly (247.82 Mb, 16 chromosomes) of M. usitatus by combining Oxford Nanopore Technologies (ONT) and Hi-C sequencing. The genome assembly showed higher proportions of GC and repeat content compared to other Thripinae species. Genome annotation revealed 18,624 protein-coding genes, including 4613 paralogs that were preferentially located in TE-rich regions. GO and KEGG enrichment analyses of the paralogs revealed significant enrichment in digestion-related genes. Genome-wide identification uncovered 506 putative digestion-related enzymes; of those, proteases, especially their subgroup serine proteases (SPs), are significantly enriched in paralogs. We hypothesized that the diversity and expansion of the digestion-related genes, especially SPs, could be driven by mobile elements (TEs), which promote the adaptive evolution of M. usitatus to high-protein host plants with high serine protease inhibitors (SPIs). The current study provides a valuable genomic resource for understanding the genetic variation among different pest species adapting to different plant hosts.

Abstract The soil microbial community plays a vital role in the biogeochemical cycles of bioelements and maintaining healthy soil conditions in agricultural ecosystems. However, how the soil microbial community responds to mitigation measures for continuous cropping obstacles remains largely unknown. Here we examined the impact of quicklime (QL), chemical fungicide (CF), inoculation with earthworm (IE), and a biocontrol agent (BA) on the soil microbial community structure, and the effects toward alleviating crop yield decline in lily. High-throughput sequencing of the 16S rRNA gene from the lily rhizosphere after 3 years of continuous cropping was performed using the Illumina MiSeq platform. The results showed that Proteobacteria, Acidobacteria, Bacteroidetes, Actinobacteria, Chloroflexi and Gemmatimonadetes were the dominant bacterial phyla, with a total relative abundance of 86.15–91.59%. On the other hand, Betaproteobacteriales, Rhizobiales, Myxococcales, Gemmatimonadales, Xanthomonadales, and Micropepsales were the dominant orders with a relative abundance of 28.23–37.89%. Abstract The nondestructive testing technology for bolt anchoring quality based on the acoustic reflection method is developing rapidly. Hilbert transform instantaneous spectrum is frequently used. However, due to the existence of the folding phenomenon in the instantaneous phase, the accurate identification of reflected signal and the effective calculation of the anchorage compactness remain a challenge. The instantaneous frequency curve of the bolt signal is used to overcome the phase folding problem. The instantaneous frequency curve of the signal can help accurately identify the reflected signal from the bolt bottom and the position of the defect, thus accurately calculate the length of the bolt and the position of the defect. According to the analysis of the instantaneous amplitude curve of the signal, the formula for computing the bolt anchorage compactness is derived based on the correlation between the attenuation amplitude ratio of the reflected signal and the bolt anchoring quality. Research results show that difficult problems such as bolt reflection signal identification and anchorage compactness calculation are both effectively solved. The model simulation analyzes and field application examples verify the effectiveness and practicability of the methodology, which provides a robust way for the nondestructive testing of the bolt anchoring quality.

Microbial fermentation is a useful method for improving the biological activity of Chinese herbal medicine. Herein, we revealed the effects of solid-state fermentation by Lactiplantibacillus plantarum, Bacillus licheniformis, Saccharomyces cerevisiae, Eurotium cristatum and multiple strains on total flavonoid content, total phenol content, as well as antioxidants, α-amylase inhibitory activities and α-glucosidase inhibitory activities in white ginseng (WG). Metabolite differences between non-fermented and fermented WG by different probiotics were comprehensively investigated using ultra-performance liquid chromatography time-of-flight mass spectrometry (UPLC-TOF-MS). Results showed that the total flavonoid content, ferric reducing antioxidant power, scavenging activities of DPPH radical and ABTS radical, α-amylase inhibitory activities and α-glucosidase inhibitory activities of WG were considerably enhanced after processing by solid-state fermentation in all strains. The total phenol content was increased by E. cristatum and B. licheniformis fermentation, but decreased by L. plantarum, S. cerevisiae and multi-strain fermentation. Additionally, E. cristatum exhibited stronger biotransformation activity on WG compared to other strains. Significant differential metabolites were mainly annotated as prenol lipids, carboxylic acids and derivatives, flavonoids, polyphenols, coumarins and derivatives. Correlation analysis further showed that changes of these metabolites were closely related to antioxidant and hypoglycemic effects. Our results confirmed that fermentation of WG by different probiotics has distinct effects on biological activities and metabolite composition, and indicating fermentation as an important novel strategy to promote components and bioactivities of WG.

In China, citrus Huanglongbing (HLB) disease is caused by the Candidatus Liberibacter asiaticus bacterium, which is carried by the Asian citrus psyllid Diaphorina citri Kuwayama. It was hypothesized that the epidemic of the HLB may related with the rate of bacterium presence in the insect vector and bacterium content in plant tissues, as well as the phyllosphere microbe communities changes. This study systematically analyzed the presence or absence of Ca. L. asiaticus in citrus tree leaves and in the insect vector D. citri over a 6-year period using real-time PCR. In addition, changes in the number of bacteria carried by D. citri over 12 months were quantified, as well as the relationship between the proportion of D. citri carrying Ca. L. asiaticus and the proportion of plants infected with Ca. L. asiaticus were analyzed. Results showed that the proportion of D. citri carrying bacteria was stable and relatively low from January to September. The bacteria in citrus leaves relatively low in spring and summer, then peaked in December. The proportion of D. citri carrying bacteria gradually declined from 2014 to 2019. The proportion of D. citri carrying Ca. L. asiaticus showed a significant positive correlation with the proportion of diseased citrus. The phyllosphere bacterial and fungal communities on the healthy citrus leaf were significantly different with the disease leaf in April and December. Pathogenic invasions change the citrus phyllosphere microbial community structure. It could be summarized that citrus Huanglongbing correlated with incidence of Diaphorina citri carrying Candidatus Liberibacter asiaticus and citrus phyllosphere microbiome.

Abstract Background Children with early-onset scoliosis living in high-altitude areas have severe deformities and poor nutritional status. However, no reports on early-onset scoliosis treatment using traditional growing rods in such children exist. Thus, we analyzed the outcomes of traditional growing rods treatment in such patients and the effect of altitude on therapy. Methods Between September 2007 and December 2017, 59 consecutive patients with EOS underwent systematic surgical correction using traditional growing rods. They were divided into the high-altitude and low-altitude groups, and differences in surgical efficacy and complications between the groups were analyzed pre- and postoperatively. Radiographic measurements, including the Cobb angle, thoracic kyphosis, lumbar lordosis, T1–S1 and T1–T12 heights, sagittal and coronal balance, distance between C7PL and sagittal vertical axis, pelvic incidence, sacral slope, and pelvic tilt were assessed preoperatively, postoperatively, and at the last follow-up. Continuous data were analyzed using paired or independent Student’s t tests, and they were compared preoperatively, postoperatively, and at the last follow-up using a repeated measures analysis of variance. Enumerated data were analyzed using the χ 2 test. Results The mean patient age at the initial surgery and mean follow-up duration were 8.9 ± 2.4(5–14) years and 51.91 ± 25.23 months, respectively. Altogether, 234 operations were conducted for all patients with an average interval between operations of 11.4 ± 3.0 months. The average Cobb angle was similar in both groups preoperatively and at the last follow-up, it was significantly different postoperatively. TK was significantly different in all three periods. T1–S1 and T1–T12 heights were significantly different only during the preoperative period. The overall rates of complications and implant-related complications did not differ significantly between the groups. Conclusions Deformity in patients with EOS in high-altitude areas was more severe, and treatment using TGRs yielded a satisfactory therapeutic effect.

Lithium as a strategic metal exhibits extensive applications in the 21st century. The high-efficiency extraction of lithium resources is of economic significance as the market demand for electric vehicles powered by lithium-ion batteries increases rapidly. A novel silica gel (SG)/graphene oxide (GO) composite nanofiber was prepared by combining surface imprinting technology with electrospinning technology to capture Li(I) from salt lakes in an oriented manner. The batch adsorption experiments and fixed-bed adsorption experiments were conducted to evaluate the adsorption performance of the composites. The SG/GO composite exhibited a maximum adsorption capacity of 1.1 mg/g for Li(I). The adsorption kinetics tallied with the pseudo-second-order model, and the isothermal adsorption was similar to the Langmuir model. The adsorption process of the SG/GO composite is one of monolayer chemical adsorption, and the adsorbates did not interact. The adsorption mechanism was revealed by Fourier transform infrared (FT-IR) spectroscopy and scanning electron microscopy (SEM), combined with density functional theory (DFT) computation. The mechanism analysis indicated that the charge transfer occurred between the surface functional groups and metal ions in the adsorption process. The electrons mainly transferred from the P and O atoms of the functional groups to the 3p orbit of Li(I) to form coordinate bonds, which finally achieved the goal of oriented capture of Li(I). The polyacrylonitrile (PAN)/ion-imprinted polymer (IIP) composite nanofiber is a novel, high-efficiency adsorbing material for recovering Li(I) from salt-lake brine.

BackgroundThe average altitude of Qinghai-Tibetan Plateau is 4,500 m and most of the residents are Tibetan ethnicity. The purpose of this study was to investigate the prevalence of scoliosis and associated factors among children in this region through a scoliosis screening program.MethodsA cross-sectional study was preformed between May 2020 and December 2020 in Qinghai-Tibetan Plateau. A total of 9,856 children aged 6–17 years from schools and nearby villages were screened using visual inspection, the Adams forward-bending test, the angle of trunk rotation, and radiography. A self-designed questionnaire was used to collect demographic data. The prevalence of scoliosis and associated factors were analyzed.ResultsThe overall prevalence of scoliosis among children in Qinghai-Tibetan Plateau was 3.69%, with 5.38% for females and 2.11% for males. The prevalence of scoliosis was 3.50% in children resided below 4,500 m while 5.63% in those resided above 4,500 m (P = 0.001). The prevalence of congenital scoliosis (2.14 vs. 0.42%, P < 0.001) and neuromuscular scoliosis (0.34 vs. 0.07%, P = 0.041) were significantly higher in the altitude above 4,500 m. 50.00% of patients resided above 4,500 m were recommended for surgery while 16.24% in those resided below 4,500 m (P < 0.001). Independent associated factors were detected as female (OR = 2.217, 95 CI% 1.746–2.814, P < 0.001), BMI < 18.5 (OR = 1.767, 95 CI% 1.441–2.430, P = 0.005), altitude of residence ≥ 4,500 m (OR = 1.808, 95 CI% 1.325–2.483, P = 0.002), and sleep time < 8 h (OR = 2.264, 95 CI% 1.723–2.846, P = 0.001).ConclusionThe prevalence of scoliosis among children in Qinghai-Tibetan Plateau was 3.69%. With increasing altitudes, the prevalence of scoliosis and its major type were different from that at lower altitudes. Female, BMI < 18.5, altitude of residence ≥ 4,500 m, and sleep time < 8 h were independently associated with the prevalence of this disease. Early screening should be carried out before the age of 7 years, especially in the high-altitude, underdeveloped, and rural areas.

The Jiaopenba landslide, which represents a typical large basalt high-speed remote landslide, is located in Emeishan City, southwestern Sichuan province, China. Based on the field investigation, the characteristics of the Jiaopenba landslide have been revealed. The Jiaopenba landslide occurred on the steep Mount Emei. Landslide materials with a volume of approximately 6.75×108 m3 slid down from a high position, forming a large-scale high-speed remote debris flow, with the farthest sliding distance of about 7.5 km. The landslide area is located in the west wing of the Emeishan anticline, which is cut by faults to form a monoclinal fault-block mountain. Although the shear outlet of the landslide is near the slope toe and does not have good free conditions, there are faults passing through the slope toe of the bedding slope of the fault hanging wall, the landslide is affected by the fault activity, and the integrity of the layered slope is poor. When the foot of the slope is empty, the fault zone is compressed and plastic extrusion, which leads to bedding slip of the slope rock mass and greatly weakens the interlayer bonding force. When coupled with long structural planes on both sides to form side crack planes, a large-scale inclined plate structure is formed. Under the action of a strong earthquake and other external forces, the rock mass near the fault can be damaged by tension, and a large-scale high-position landslide can be formed by the mode of compression-slip-tension fracture.

Antimicrobial peptides (AMPs) from black solider flies (Hermetia illucens, BSF) exhibiting broad-spectrum antimicrobial activity are the most promising green substitutes for preventing the infection of phytopathogenic fungi; therefore, AMPs have been a focal topic of research. Recently, many studies have focused on the antibacterial activities of BSF AMPs against animal pathogens; however, currently, their antifungal activities against phytopathogenic fungi remain unclear. In this study, 7 AMPs selected from 34 predicted AMPs based on BSF metagenomics were artificially synthesized. When conidia from the hemibiotrophic phytopathogenic fungi Magnaporthe oryzae and Colletotrichum acutatum were treated with the selected AMPs, three selected AMPs—CAD1, CAD5, and CAD7—showed high appressorium formation inhibited by lengthened germ tubes. Additionally, the MIC50 concentrations of the inhibited appressorium formations were 40 μM, 43 μM, and 43 μM for M. oryzae, while 51 μM, 49 μM, and 44 μM were observed for C. acutatum, respectively. A tandem hybrid AMP named CAD-Con comprising CAD1, CAD5, and CAD7 significantly enhanced antifungal activities, and the MIC50 concentrations against M. oryzae and C. acutatum were 15 μM and 22 μM, respectively. In comparison with the wild type, they were both significantly reduced in terms of virulence when infection assays were performed using the treated conidia of M. oryzae or C. acutatum by CAD1, CAD5, CAD7, or CAD-Con. Meanwhile, their expression levels of CAD1, CAD5, and CAD7 could also be activated and significantly increased after the BSF larvae were treated with the conidia of M. oryzae or C. acutatum, respectively. To our knowledge, the antifungal activities of BSF AMPs against plant pathogenic fungi, which help us to seek potential AMPs with antifungal activities, provide proof of the effectiveness of green control strategies for crop production.

In northwest Sichuan Province, due to the frequent earthquakes, the rocky hill slopes in the valley area usually get loosen and lead to the failure. For geohazard prevention and mitigation, it is important to determine the site amplification effects and seismic responses of hillslopes. For example, the 2019 Changning Ms6.0 earthquake that occurred in Changing County of Yibin, Sichuan Province, China, was well recorded in three earthquake monitoring stations located on both bank sides of Nanya River in Shimian County, Sichuan Province, China. In this study, detailed analyses of the recorded seismic data had been conducted with the method of Continuous Wavelet Transform and confirmed the following observations: (1) For S-wave, two sorts of components in the frequency domain were found, whose main frequency values were around 3.5 Hz and 1.1 Hz respectively. (2) The seismic amplification effect at the ridge was mainly reflected by the energy increase in the high frequency component of the S-wave, no clear changes in the low frequency component of the S-wave was found. (3) In soil site, the natural frequency of vibration was close to the main frequency of the low frequency component of the S-wave, resonance between the two components was generated, resulting in low-frequency amplification and high-frequency attenuation effect. (4) The seismic response to mountain hill slopes had a strong directivity, and the amplification effect in the horizontal directions was much stronger than that of the vertical directions.

Abstract Background Current automated forest investigation is facing a dilemma over how to achieve high tree- and plot-level completeness while maintaining a high cost and labor efficiency. This study tackles the challenge by exploring a new concept that enables an efficient fusion of aerial and terrestrial perspectives for digitizing and characterizing individual trees in forests through an Unmanned Aerial Vehicle (UAV) that flies above and under canopies in a single operation. The advantage of such concept is that the aerial perspective from the above-canopy UAV and the terrestrial perspective from the under-canopy UAV can be seamlessly integrated in one flight, thus grants the access to simultaneous high completeness, high efficiency, and low cost. Results In the experiment, an approximately 0.5 ha forest was covered in ca. 10 min from takeoff to landing. The GNSS-IMU based positioning supports a geometric accuracy of the produced point cloud that is equivalent to that of the mobile mapping systems, which leads to a 2–4 cm RMSE of the diameter at the breast height estimates, and a 4–7 cm RMSE of the stem curve estimates. Conclusions Results of the experiment suggested that the integrated flight is capable of combining the high completeness of upper canopies from the above-canopy perspective and the high completeness of stems from the terrestrial perspective. Thus, it is a solution to combine the advantages of the terrestrial static, the mobile, and the above-canopy UAV observations, which is a promising step forward to achieve a fully autonomous in situ forest inventory. Future studies should be aimed to further improve the platform positioning, and to automatize the UAV operation.

Abstract Interest point detection plays an important role in many computer vision applications. This work is motivated by the light detection and ranging odometry task in autonomous driving. Existing methods are not capable of detecting enough interest points in unstructured scenarios where there are little constructions or trees around, and correspondingly light detection and ranging odometry will fail to continuous localisation. An interest point detector is proposed for detecting interest points from multi‐beam light detection and ranging point cloud using unsupervised convolutional neural network. The point cloud is projected into a two‐dimensional structured data according to the scanning geometry. Then the convolutional neural network filters trained in an unsupervised manner are used to generate a local feature map with the two‐dimensional structured data as input. Finally, interest points are obtained by extracting the grids that have significant differences with their neighbour grids. Based on an odometry benchmark, the experiments show that the proposed interest point detector can capture more local details, which contributes to more than 16% error decrease in point cloud registration in highway scenes.

Registration of TLS data is an important prerequisite to overcome the limitations of occlusion. Most existing registration methods rely on stems to determine the transformation parameters. However, the complexity of the registration problem increases dramatically as the number of stems grows. It is tricky to reduce the stems and determine the valid ones that can provide reliable registration transformation without a knowledge of the two scans. This paper presents an automatic and fast registration of TLS point clouds in forest areas. It reduces stems by selecting from the overlap areas, which are recovered from the mode-based key points that are detected from crowns. The proposed method was tested in a managed forest in Finland, and was compared with the stem-based registration method without reducing stems. The experiments demonstrated that the mean rotation error was 2.09′, and the mean errors in horizontal and vertical translation were 1.13 and 7.21 cm, respectively. Compared with the stem-based method, the proposed method improves the registration efficiency significantly (818 s vs 96 s) and achieves similar results in terms of the mean registration errors (1.94′ for rotation error, 0.83 and 7.38 cm for horizontal and vertical translation error, respectively).

Forest is one of the most challenging environments to be recorded in a three-dimensional (3D) digitized geometrical representation, because of the size and the complexity of the environment and the data-acquisition constraints brought by on-site conditions. Previous studies have indicated that the data-acquisition pattern can have more influence on the registration results than other factors. In practice, the ideal short-baseline observations, i.e., the dense collection mode, is rarely feasible, considering the low accessibility in forest environments and the commonly limited labor and time resources. The wide-baseline observations that cover a forest site using a few folds less observations than short-baseline observations, are therefore more preferable and commonly applied. Nevertheless, the wide-baseline approach is more challenging for data registration since it typically lacks the required sufficient overlaps between datasets. Until now, a robust automated registration solution that is independent of special hardware requirements has still been missing. That is, the registration accuracy is still far from the required level, and the information extractable from the merged point cloud using automated registration could not match that from the merged point cloud using manual registration. This paper proposes a discrete overlap search (DOS) method to find correspondences in the point clouds to solve the low-overlap problem in the wide-baseline point clouds. The proposed automatic method uses potential correspondences from both original data and selected feature points to reconstruct rough observation geometries without external knowledge and to retrieve precise registration parameters at data-level. An extensive experiment was carried out with 24 forest datasets of different conditions categorized in three difficulty levels. The performance of the proposed method was evaluated using various accuracy criteria, as well as based on data acquired from different hardware, platforms, viewing perspectives, and at different points of time. The proposed method achieved a 3D registration accuracy at a 0.50-cm level in all difficulty categories using static terrestrial acquisitions. In the terrestrial-aerial registration, data sets were collected from different sensors and at different points of time with scene changes, and a registration accuracy at the raw data geometric accuracy level was achieved. These results represent the highest automated registration accuracy and the strictest evaluation so far. The proposed method is applicable in multiple scenarios, such as 1) the global positioning of individual under-canopy observations, which is one of the main challenges in applying terrestrial observations lacking a global context, 2) the fusion of point clouds acquired from terrestrial and aerial perspectives, which is required in order to achieve a complete forest observation, 3) mobile mapping using a new stop-and-go approach, which solves the problems of lacking mobility and slow data collection in static terrestrial measurements as well as the data-quality issue in the continuous mobile approach. Furthermore, this work proposes a new error estimate that units all parameter-level errors into a single quantity and compensates for the downsides of the widely used parameter- and object-level error estimates; it also proposes a new deterministic point sets registration method as an alternative to the popular sampling methods.

Sugar is an important carbon source and contributes significantly to the improvement of plant growth and fruit flavor quality. Sugar transport through the tonoplast is important for intracellular homeostasis and metabolic balance in plant cells. There are four tonoplast sugar transporters (FvTST1-4) in strawberry genome. The qRT-PCR results indicated that FvTST1 has a differential expression pattern in different tissues and developmental stages, and exhibited highest expression level in mature fruits. The yeast complementation assay showed that FvTST1 can mediate the uptake of different sugars, such as fructose, glucose, sucrose, and mannose. Subcellular localization analyses revealed that FvTST1 was mainly targeted to the tonoplast. Transient expression of FvTST1 in strawberry fruits enhanced both fruit ripening and sugar accumulation. Furthermore, FvTST1-transformed tomato plants exhibited higher sucrose and auxin content, enhanced seed germination and vegetative growth, higher photosynthetic rate, early flowering, and bore fruit; fructose and glucose levels were higher in transgenic fruits than those in the control. Transcriptomic analysis indicated that the auxin signaling pathway was highly enriched pathway in up-regulated Gene-ontology terms. In transgenic plants, genes encoding transcription factors, such as phytochrome-interacting factors PIF1, -3, and -4, as well as their potential target genes, were also induced. Collectively, the results show that FvTST1 enhances plant growth and fruit ripening by modulating endogenous sugars, and highlight the biological significance of this gene for future breeding purposes.

Three-amino-acid-loop-extension (TALE) transcription factors comprise one of the largest gene families in plants, in which they contribute to regulation of a wide variety of biological processes, including plant growth and development, as well as governing stress responses. Although sweet orange (Citrus sinensis) is among the most commercially important fruit crops cultivated worldwide, there have been relatively few functional studies on TALE genes in this species. In this study, we investigated 18 CsTALE gene family members with respect to their phylogeny, physicochemical properties, conserved motif/domain sequences, gene structures, chromosomal location, cis-acting regulatory elements, and protein–protein interactions (PPIs). These CsTALE genes were classified into two subfamilies based on sequence homology and phylogenetic analyses, and the classification was equally strongly supported by the highly conserved gene structures and motif/domain compositions. CsTALEs were found to be unevenly distributed on the chromosomes, and duplication analysis revealed that segmental duplication and purifying selection have been major driving force in the evolution of these genes. Expression profile analysis indicated that CsTALE genes exhibit a discernible spatial expression pattern in different tissues and differing expression patterns in response to different biotic/abiotic stresses. Of the 18 CsTALE genes examined, 10 were found to be responsive to high temperature, four to low temperature, eight to salt, and four to wounding. Moreover, the expression of CsTALE3/8/12/16 was induced in response to infection with the fungal pathogen Diaporthe citri and bacterial pathogen Candidatus Liberibacter asiaticus, whereas the expression of CsTALE15/17 was strongly suppressed. The transcriptional activity of CsTALE proteins was also verified in yeast, with yeast two-hybrid assays indicating that CsTALE3/CsTALE8, CsTALE3/CsTALE11, CsTALE10/CsTALE12, CsTALE14/CsTALE8, CsTALE14/CsTALE11 can form respective heterodimers. The findings of this study could lay the foundations for elucidating the biological functions of the TALE family genes in sweet orange and contribute to the breeding of stress-tolerant plants.

Abstract Background Both selection effects and whole genome duplication played very important roles in plant speciation and evolution, and to decipher the corresponding molecular footprint has always been a central task of geneticists. Vaccinium is species rich genus that comprised of about 450 species, and blueberry is one of the most important species of Vaccinium genus, which is gaining popularity because of high healthful value. In this article, we aimed to decipher the molecular footprints of natural selection on the single copy genes and WGD events occur in the evolutionary history of blueberry species. Results We identified 30,143, 29,922 and 28,891 putative protein coding sequences from 45,535, 42,914 and 43,630 unigenes assembled from the leaves’ transcriptome assembly of 19 rabbiteye (T1), 13 southern highbush (T2) and 22 northern highbush (T3) blueberry cultivars. A total of 17, 21 and 27 single copy orthologs were found to undergone positive selection in T1 versus T2, T1 versus T3, and T2 versus T3, respectively, and these orthologs were enriched in metabolic pathways including “Terpenoid backbone biosynthesis”, “Valine, leucine and isoleucine biosynthesis”, “Butanoate metabolism”, “C5-Branched dibasic acid metabolism” “Pantothenate and CoA biosynthesis”. We also detected significant molecular footprints of a recent (about 9.04 MYA), medium (about 43.44 MYA) and an ancient (about 116.39 MYA) WGD events that occurred in the evolutionary history of three blueberry species. Conclusion Some important functional genes revealed positive selection effect in blueberry. At least three rounds of WGD events were detected in the evolutionary history of blueberry species. Our work provides insights about the genetic mechanism of adaptive evolution in blueberry and species radiation of Vaccinium in short geological scale time.

Castleman’s disease is a rare disease which is difficult to diagnose early due to its lack of specific manifestations, and also is easily confused with lymphoma or other solid tumors. Castleman’s disease can occur in any part of the body containing lymph nodes and is most common in the chest, followed by the neck, abdomen, and axillae. A 37-year-old woman was admitted to our hospital because of a tumor near the adrenal gland found by computed tomography. Positron emission tomography-computed tomography revealed that the retroperitoneal tumor may be a malignant disease. However, the pathological diagnosis after laparoscopic resection was retroperitoneal Castleman’s disease, hyaline vascular type.

Lithium, as the lightest alkali metal, is widely used in military and new energy applications. With the rapid growth in demand for lithium resources, it has become necessary to improve the effectiveness of extraction thereof. By using chemical grafting and electrospinning techniques, nanofibres containing crown ether were developed for adsorbing Li(I) from the brine in salt lakes, so as to selectively adsorb Li(I) on the premise of retaining specific vacancies of epoxy groups in crown ether. In lithium-containing solution, the adsorbing materials can reach adsorption equilibrium within three hours, and the maximum adsorption capacity is 4.8 mg g−1. The adsorption mechanisms of the adsorbing materials for Li(I) were revealed by combining Fourier transform infrared spectroscopy (FT-IR), scanning electron microscopy (SEM), and X-ray photoelectron spectroscopy (XPS) with density functional theory (DFT) calculation. The results indicated that in crown ether, O in epoxy groups was coordinated with Li(I) to form Li–O and four O atoms in the epoxy groups were used as electron donors. After coordination, two O atoms protruded from the plane and formed a tetrahedral structure with Li(I), realising the specific capture of Li(I). By desorbing fibres that adsorbed Li(I) with 0.5-M HCl, the adsorption capacity only decreased by 10.4% after five cycles, proving ability to regenerate such materials. The nanofibres containing crown ether synthesised by chemical grafting and electrospinning have the potential to be used in extracting lithium resources from the brine in salt lakes.

Peptidases are very important to parasites, which have central roles in parasite biology and pathogenesis. In this study, by comparative genome analysis, genome-wide peptidase diversities among plant-parasitic nematodes are estimated. We find that genes encoding cysteine peptidases in family C13 (legumain) are significantly abundant in pine wood nematodes Bursaphelenchus genomes, compared to those in other plant-parasitic nematodes. By phylogenetic analysis, a clade of B. xylophilus-specific legumain is identified. RT-qPCR detection shows that these genes are highly expressed at early stage during the nematode infection process. Utilizing transgene technology, cDNAs of three species-specific legumain were introduced into the Arabidopsis γvpe mutant. Functional complementation assay shows that these B. xylophilus legumains can fully complement the activity of Arabidopsis γVPE to mediate plant cell death triggered by the fungal toxin FB1. Secretory activities of these legumains are experimentally validated. By comparative transcriptome analysis, genes involved in plant cell death mediated by legumains are identified, which enrich in GO terms related to ubiquitin protein transferase activity in category molecular function, and response to stimuli in category biological process. Our results suggest that B. xylophilu-specific legumains have potential as effectors to be involved in nematode-plant interaction and can be related to host cell death.

Coronopus didymus (Brassicaceae) commonly known as lesser swine cress has been reported to be used for its pharmacological activities. This study aimed to evaluate the medicinal potential of C. didymus extracts against cancer, diabetes, infectious bacteria and oxidative stress and the identification of bioactive compounds present in these extracts. The effects of using different solvents for the extraction of C. didymus on the contents of major polyphenols and biological activities were investigated. Plant sample was shade dried, ground to a fine powder, and then soaked in pure acetone, ethanol and methanol. The highest contents of major polyphenols were found in methanol-based extract, i.e., chlorogenic acid, HB acid, kaempferol, ferulic acid, quercetin and benzoic acid with 305.02, 12.42, 11.5, 23.33, 975.7 and 428 mg/g of dry weight, respectively, followed by ethanol- and acetone-based extracts. The methanol-based extract also resulted in the highest antioxidant activities (56.76%), whereas the highest antiproliferative (76.36) and alpha glucosidase inhabitation (96.65) were demonstrated in ethanol-based extracts. No antibacterial property of C. didymus was observed against all the tested strains of bacteria. Further studies should be focused on the identification of specific bioactive compounds responsible for pharmacological activities.

On 1 June 2022, a magnitude Ms 6.1 (Mw 5.8) earthquake, named the 2022 Lushan earthquake, struck the southern segment of the Longmenshan fault zone, with an epicenter at 30.395°N, 102.958°E and a focal depth of approximately 12.0 km. To gain insight into the landslides triggered by this event and the characteristics of coseismic landslides in the Longmenshan fault zone, we collected multitemporal satellite images and carried out field investigations. The results reveal that the 2022 Lushan event triggered at least 1288 landslides over an affected area of 1470 km2. The total landslide area is 5.33 km2, and the highest landslide concentration reaches 22.3 landslides/km2. The landslide distribution has a hanging wall effect, and the right bank area of the Qingyi River, featuring deep-cutting gorges, is part of an area with obvious concentrated landslides; this area consists mainly of intrusive rocks, including granite, gabbro and hornblende. The coseismic landslides in the Longmenshan fault zone have hanging wall effects, and the landslides triggered by the 2022 Lushan event are distributed in higher and steeper areas.

Putative methyltransferases are thought to be involved in the regulation of secondary metabolites in filamentous fungi. Here, we report the effects of overexpression of a predicted LaeA-like methyltransferase gene llm1 on the synthesis of secondary metabolites in Aspergillus cristatus. Our results revealed that overexpression of the gene llm1 in A. cristatus significantly hindered the production of conidia and enhanced sexual development, and reduced oxidative tolerance to hydrogen peroxide. Compared with the wild-type, the metabolic profile of the overexpression transformant was distinct, and the contents of multiple secondary metabolites were markedly increased, mainly including terpenoids and flavonoids, such as (S)-olEuropeic acid, gibberellin A62, gibberellin A95, ovalitenone, PD 98059, and 1-isomangostin. A total of 600 significantly differentially expressed genes (DEGs) were identified utilizing transcriptome sequencing, and the DEGs were predominantly enriched in transmembrane transport and secondary metabolism-related biological processes. In summary, the strategy of overexpressing global secondary metabolite regulators successfully activated the expression of secondary metabolite gene clusters, and the numerous secondary metabolites were greatly strengthened in A. cristatus. This study provides new insights into the in-depth exploitation and utilization of novel secondary metabolites of A. cristatus.

Abstract Background The process of crop domestication often consists of two stages: initial domestication, where the wild species is first cultivated by humans, followed by diversification, when the domesticated species are subsequently adapted to more environments and specialized uses. Selective pressure to increase sugar accumulation in certain varieties of the cereal crop Sorghum bicolor is an excellent example of the latter; this has resulted in pronounced phenotypic divergence between sweet and grain-type sorghums, but the genetic mechanisms underlying these differences remain poorly understood. Results Here we present a new reference genome based on an archetypal sweet sorghum line and compare it to the current grain sorghum reference, revealing a high rate of nonsynonymous and potential loss of function mutations, but few changes in gene content or overall genome structure. We also use comparative transcriptomics to highlight changes in gene expression correlated with high stalk sugar content and show that changes in the activity and possibly localization of transporters, along with the timing of sugar metabolism play a critical role in the sweet phenotype. Conclusions The high level of genomic similarity between sweet and grain sorghum reflects their historical relatedness, rather than their current phenotypic differences, but we find key changes in signaling molecules and transcriptional regulators that represent new candidates for understanding and improving sugar metabolism in this important crop.

Abstract Background Lately, terrestrial point clouds have drawn attention as a new data source for in situ forest investigations. So far, terrestrial laser scanning (TLS) has the highest data quality among all terrestrial point cloud data in terms of geometric accuracy and level of detail (IEEE Transact Geosci Remote Sens 53: 5117–5132, 2015). The TLS point clouds processed by automated algorithms can provide certain individual tree parameters at close to required accuracy in practical applications. However, all terrestrial point clouds face a general challenge, which is the occlusions of upper tree crowns. An emerging technology called unmanned-aerial-vehicle (UAV) - borne laser scanning (ULS) potentially combines the strengths of above and under canopy surveys. Results The performance of ULS are evaluated in 22 sample plots of various forest stand conditions in a boreal forest. The forest parameter estimates are benchmarked through a comparison with state-of-the-art terrestrial mechanisms from both static terrestrial and mobile laser scanning. The results show that in easy forest stand conditions, the performance of ULS point cloud is comparable with the terrestrial solutions. Conclusions This study gives the first strict evaluation of ULS in situ observations in varied forest conditions. The study also acts as a benchmarking of available active remote sensing techniques for forest in situ mensuration. The results indicate that the current off-the-shelf ULS has an excellent tree height/tops measurement performance. Although the geometrical accuracy of the ULS data, especially at the stem parts, does not yet reach the level of other terrestrial point clouds, the unbeatable high mobility and fast data acquisition make the ULS a very attractive option in forest investigations.

Three-dimensional convolutional neural networks (3DCNNs), a rapidly evolving modality of deep learning, has gained popularity in many fields. For oral cancers, CT images are traditionally processed using two-dimensional input, without considering information between lesion slices. In this paper, we established a 3DCNNs-based image processing algorithm for the early diagnosis of oral cancers, which was compared with a 2DCNNs-based algorithm. The 3D and 2D CNNs were constructed using the same hierarchical structure to profile oral tumors as benign or malignant. Our results showed that 3DCNNs with dynamic characteristics of the enhancement rate image performed better than 2DCNNS with single enhancement sequence for the discrimination of oral cancer lesions. Our data indicate that spatial features and spatial dynamics extracted from 3DCNNs may inform future design of CT-assisted diagnosis system.

The terrestrial laser scanner (TLS) has become standard technology for vegetation dynamics monitoring. TLS time series have significant underlying application in investigating structural development and dynamics on a daily and seasonal scale. However, the high potential of TLS for the monitoring of long-term temporal phenomena in fully grown trees with high spatial and temporal resolution has not yet been fully explored. Automated TLS platforms for long-term data collection and monitoring of forest dynamics are rare; and long-term TLS time series data is not yet readily available to potential end-user, such as forestry researchers and plant biologists. This work presents an automated and permanent TLS measurement station that collects high frequency and high spatial resolution TLS time series, aiming to monitor short- and long-term phenological changes at a boreal forestry field station (0.006° angular resolution, one scan per hour). The measurement station is the first of its kind considering the scope, accuracy, and length of the time series it produces. The TLS measurement station provides a unique dataset to monitor the 3D physical structure of a boreal forest, enabling new insights into forest dynamics. For instance, the information collected by the TLS station can be used to accurately detect structural changes in tree crowns surrounding the station. These changes and their timing can be linked with the phenological state of plants, such as the start of leaf-out during spring growing season. As the first results of this novel station, we present time series data products collected with the station and what detailed information it provides about the phenological changes in the test site during the leaf sprout in spring.

Abstract The research of purely organic materials with long afterglow has drawn more and more attention, especially for those with stimulus‐response characteristic. So far, this kind of material is really very scarce and their performance is not good enough. In this study, we successfully developed an efficient heating‐responsive room‐temperature phosphorescence material with phosphorescence efficiency and lifetime up to 13.4% and 2.08 s through the simple host–guest doping strategy. Further on, by introducing the additional energy acceptor of fluorescein with concentration‐dependent emission to construct ternary doping systems, the afterglow color was extended from blue to yellow. Accordingly, the multicolor thermal printings have been easily realized, showing the great practical application prospects.
