Abstract Crop wild relatives (CWR) provide a valuable resource for improving crops. They possess desirable traits that confer resilience to various environmental stresses. To fully utilize crop wild relatives in breeding and conservation programs, it is important to understand the genetic basis of their adaptation. Landscape genomics associates environments with genomic variation and allows for examining the genetic basis of adaptation. Our study examined the differences in allele frequency of 15,416 single nucleotide polymorphisms (SNPs) generated through genotyping by sequencing approach among 153 accessions of 15 wild eggplant relatives and two cultivated species from Africa, the principal hotspot of these wild relatives. We also explored the correlation between these variations and the bioclimatic and soil conditions at their collection sites, providing a comprehensive understanding of the genetic signals of environmental adaptation in African wild eggplant. Redundancy analysis (RDA) results showed that the environmental variation explained 6% while the geographical distances among the collection sites explained 15% of the genomic variation in the eggplant wild relative populations when controlling for population structure. Our findings indicate that even though environmental factors are not the main driver of selection in eggplant wild relatives, it is influential in shaping the genomic variation over time. The selected environmental variables and candidate SNPs effectively revealed grouping patterns according to the environmental characteristics of sampling sites. Using four genotype–environment association methods, we detected 396 candidate SNPs (2.5% of the initial SNPs) associated with eight environmental factors. Some of these SNPs signal genes involved in pathways that help adapt to environmental stresses such as drought, heat, cold, salinity, pests, and diseases. These candidate SNPs will be useful for marker‐assisted improvement and characterizing the germplasm of this crop for developing climate‐resilient eggplant varieties. The study provides a model for applying landscape genomics to other crops' wild relatives.

Abstract Background This study used a scenario- and discussion-based approach to teach preclinical medical students the socio-philosophical aspects of psychiatry and qualitatively evaluated the learning outcomes in a medical humanities course in Taiwan. Methods The seminar session focused on three hypothetical psychiatry cases. Students discussed the cases in groups and were guided by facilitators from multiple disciplines and professions. At the end of the semester, students submitted a narrative report comprising their reflections on the cases and discussions. The authors utilized content analysis to categorize students’ narratives into three facets, namely, the philosophical, social and individual. Results In total 163 preclinical medical students participated in the class; 150 of them mentioned the scenario-based lesson in their reports; 33.3% of these reports discussed the case at the philosophical dimension (n = 50), 45.3% at the social dimension (n = 68), and 26.6% at the individual dimension (n = 40). Four major themes emerged: (1) a psychiatric diagnosis has far-reaching consequences for an individual’s life, (2) the social structure affects how patients experience psychiatric disorders, (3) students related personal experience or those of friends and family to understand psychiatric disorders, and (4) medical humanities are of particular importance in psychiatric education. Conclusions This study demonstrated that the scenario-based discussions led by a multidisciplinary team of facilitators can benefit medical students with limited clinical experience to contemplate the socio-philosophical aspects of psychiatry. The authors suggest that this pedagogical model during preclinical education should be encouraged.

The introduction of plant pathogens can quickly reshape disease dynamics in island agro-ecologies, representing a continuous challenge for local crop management strategies. Xanthomonas pathogens causing tomato bacterial spot were probably introduced in Taiwan several decades ago, creating a unique opportunity to study the genetic makeup and adaptive response of this alien population. We examined the phenotypic and genotypic identity of 669 pathogen entries collected across different regions of Taiwan in the last three decades. The analysis detected a major population shift, where X. euvesicatoria and X. vesicatoria races T1 and T2 were replaced by new races of X. perforans. After its introduction, race T4 quickly became dominant in all tomato-growing areas of the island. The genomic analysis of 317 global genomes indicates that the Xanthomonas population in Taiwan has a narrow genetic background, most likely resulting from a small number of colonization events. However, despite the apparent genetic uniformity, X. perforans race T4 shows multiple phenotypic responses in tomato lines. Additionally, an in-depth analysis of effector composition suggests diversification in response to local adaptation. These include unique mutations on avrXv3 which might allow the pathogen to overcome Xv3/Rx4 resistance gene. The findings underscore the dynamic evolution of a pathogen when introduced in a semi-isolated environment and provide insights into the potential management strategies for this important disease of tomato.

This study contributes to existing research on gender inequities in living donor liver transplantation (LDLT) by employing a feminist and sociocultural theoretical perspective. Through participant observation and in-depth interviews with 36 participants from 13 families, including 13 donors, 10 recipients, and 13 caregivers, at the Chang Gung Memorial Hospital, this study provides a nuanced understanding of the complexities of family dynamics and gender relations throughout the decision-making and meaning-making processes for LDLT in Taiwan. The interviews were transcribed verbatim, translated from Mandarin to English, and analysed using grounded theory and thematic analysis. The findings reveal that LDLT is a gendered experience embodied through four aspects: 1) the impact of family dynamics and gender politics on decision-making, 2) societal and cultural perceptions of women's bodies and families, 3) the multiple roles and multifaceted care work of female caregivers, and 4) gender differences in the discourse on the meaning-making of LDLT. The study illuminates the complex interplay of family, gender, and care within the sociocultural landscape of Taiwan. It underscores the gendered and hierarchical division of care work within households and the vulnerability experienced by female caregivers and donors, as well as other disadvantaged family members. Furthermore, the study offers insights for healthcare professionals and policymakers to recognise the value of caregiving and the need for more support and resources for caregivers. Future research could adopt a multifaceted approach and inform interventions and policies aimed at reducing gender inequities in LDLT, moving beyond the narrow focus on numerical gender imbalance.

Abstract Recently, there has been a substantial increase in high‐throughput technologies that generate highly complex large datasets for use in the sciences. Plant breeding and genetics have benefited from this data explosion where many public and private institutions now implement genomic and phenomic data to predict performance thus informing germplasm selection. However, the multitude of methodologies and data generates a situation of strategic uncertainty. We set out to compare different methods of genomic and phenomic selection in the Capsicum core collection, developed through the G2P‐SOL project, producing a combination of unique and similar selected genotypes for heat tolerance. Combined, the methods tested identified a total of 33 genotypes that show tremendous promise for use as parents in heat tolerance breeding: with 13 of these being present in more than 1 selection method. Combining classical and multispectral phenotyping methods produced better selection results than either method alone. When each method was conducted without being informed by the other, similar results were obtained. Our weighted rank‐sum selection index identified 10 entries across environments that show heat tolerance, 8 of which are also selected within heat environments. This suggests that different breeding programs can reach similar results despite having different logistical constraints. Our case study within pepper germplasm using phenomic and genomic data exhibits the potential to compensate for the dearth of germplasm knowledge with high‐throughput data as well as the converse, to compensate for logistical or financial constraint to new technologies with breeder knowledge.

Abstract Grown on 7 million ha, mungbean is a warm‐season grain legume with regional importance in parts of Asia and Africa. Under forecasted climate change, due to its tolerance to drought and heat, the short crop duration, and its nutritional properties, mungbean could serve to fill an important need for human diets. However, selection of accessions becomes difficult where plant and consumer market variation is large. We performed selection on genebank accessions, specifically the mini‐core collection at the World Vegetable Center, for yield and yield component traits. Our selection index uses refined accuracy by leveraging genomics, phenomics, and genotype‐by‐environment interactions. Best linear unbiased prediction (BLUP) is used to predict the genotypic effects of the 292 mini‐core accessions toward seed yield based on genomic relationships formed from ∼200,000 SNPs. We expanded BLUP analysis to predict phenotypic effects based on the phenomic relationships formed from ∼75,000 measurements from three‐dimensional multispectral data. While this method is restricted to a single environment, our multi‐environment trials across eight countries and 4 years serve to quantify the genotype‐by‐environment effect. K‐fold cross‐validation finds predictive ability to vary by methods but to be related to the narrow‐sense heritability of the yield component trait. Our weighted rank sum index (WRSI) linearly combines yield component traits to proxy yield within our single environment phenomics trial by first ranking genomic and/or phenomic BLUPs, then weighting by predictive accuracy from the cross‐validated model, and then summing the component weighted ranks for each accession. Selections were made from the predicted random effects in each location, identifying three accessions overlapping across both methodologies: PI 369787 (VI001339A‐G) and EG‐MD‐6D (VI000380A‐G) from the Philippines, and PI 363534 (VI003220A‐G) from India.

Abstract Tomato (Solanum lycopersicum) is one of the most economically important vegetable crops worldwide. Bacterial wilt (BW), caused by the Ralstonia solanacearum species complex, has been reported as the second most important plant pathogenic bacteria worldwide, and likely the most destructive. Extensive research has identified two major loci, Bwr-6 and Bwr-12, that contribute to resistance to BW in tomato; however, these loci do not completely explain resistance. Segregation of resistance in two populations that were homozygous dominant or heterozygous for all Bwr-6 and Bwr-12 associated molecular markers suggested the action of one or two resistance loci in addition to these two major QTLs. We utilized whole genome sequence data analysis and pairwise comparison of six BW resistant and nine BW susceptible tomato lines to identify candidate genes that, in addition to Bwr-6 and Bwr-12, contributed to resistance. Through this approach we found 27,046 SNPs and 5975 indels specific to the six resistant lines, affecting 385 genes. One sequence variant on chromosome 3 captured by marker Bwr3.2dCAPS located in the Asc (Solyc03g114600.4.1) gene had significant association with resistance, but it did not completely explain the resistance phenotype. The SNP associated with Bwr3.2dCAPS was located within the resistance gene Asc which was inside the previously identified Bwr-3 locus. This study provides a foundation for further investigations into new loci distributed throughout the tomato genome that could contribute to BW resistance and into the role of resistance genes that may act against multiple pathogens.

While the domestication process has been investigated in many crops, the detailed route of cultivation range expansion and factors governing this process received relatively little attention. Here, using mungbean (Vigna radiata var. radiata) as a test case, we investigated the genomes of more than 1000 accessions to illustrate climatic adaptation’s role in dictating the unique routes of cultivation range expansion. Despite the geographical proximity between South and Central Asia, genetic evidence suggests mungbean cultivation first spread from South Asia to Southeast, East and finally reached Central Asia. Combining evidence from demographic inference, climatic niche modeling, plant morphology, and records from ancient Chinese sources, we showed that the specific route was shaped by the unique combinations of climatic constraints and farmer practices across Asia, which imposed divergent selection favoring higher yield in the south but short-season and more drought-tolerant accessions in the north. Our results suggest that mungbean did not radiate from the domestication center as expected purely under human activity, but instead, the spread of mungbean cultivation is highly constrained by climatic adaptation, echoing the idea that human commensals are more difficult to spread through the south-north axis of continents.

Male sterility has been widely used in hybrid seed production in Brassica, but not in B. rapa ssp. chinensis, and genetic models of male sterility for this subspecies are unclear. We discovered a spontaneous mutant in B. rapa ssp. chinensis. A series of progeny tests indicated that male sterility in B. rapa ssp. chinensis follows a three-allele model with BrMsa, BrMsb, and BrMsc. The male sterility locus has been mapped to chromosome A07 in BC1 and F2 populations through genotyping by sequencing. Fine mapping in a total of 1,590 F2 plants narrowed the male sterility gene BrMs to a 400 kb region, with two SNP markers only 0.3 cM from the gene. Comparative gene mapping shows that the Ms gene in B. rapa ssp. pekinensis is different from the BrMs gene of B. rapa ssp. chinensis, despite that both genes are located on chromosome A07. Interestingly, the DNA sequence orthologous to a male sterile gene in Brassica napus, BnRf, is within 400 kb of the BrMs locus. The BnRf orthologs of B. rapa ssp. chinensis were sequenced, and one KASP marker (BrMs_indel) was developed for genotyping based on a 14 bp indel at intron 4. Cosegregation of male sterility and BrMs_indel genotypes in the F2 population indicated that BnRf from B. napus and BrMs from B. rapa are likely to be orthologs. The BrMs_indel marker developed in this study will be useful in marker-assisted selection for the male sterility trait.

Abstract Amaranth species (Amaranthus spp.) serve as pseudo cereals and also as traditional leafy vegetables worldwide. In addition to high vigor and richness in nutrients, drought and salinity tolerance makes amaranth a promising vegetable to acclimatize to the effects of global climate change. The World Vegetable Center gene bank conserves ∼1,000 amaranth accessions, and various agronomic properties of these accessions were recorded during seed regeneration over decades. In this study, we verified the taxonomic annotation of the germplasm based on a 15K single‐nucleotide polymorphism (SNP) set. Given that the yield components of grain amaranth are different from those of leaf amaranth, we observed that grain amaranth species presented larger inflorescences and earlier flowering than leaf amaranth species. Dual‐purpose amaranth showed larger leaves than leaf amaranth and later flowering than grain amaranth, which seemed reasonable because farmers can harvest more leaves during the prolonged vegetable stage, which also provides recovery time to enrich grain production. Considering frequent interspecific hybridization among species of the grain amaranth complex, we performed an interspecific genome‐wide association study (GWAS) for days to flowering, identifying a AGL20/SOC1 homolog. Another GWAS using only A. tricolor L. accessions revealed six candidate genes homologous to lba1, bri1, sgs1, and fca. These homologous genes were involved in the regulation of flowering time in Arabidopsis thaliana (L.) Heynh. This study revealed the usefulness of genotypic data for species demarcation in the genus Amaranthus and the potential of interspecific GWAS to detect quantitative trait loci (QTL) across different species, opening up the possibility of targeted introduction of specific genetic variants into different Amaranthus species.

To mine new favorable alleles for tomato breeding, we investigated the feasibility of utilizing Solanum pimpinellifolium as a diverse panel of genome-wide association study through the restriction site-associated DNA sequencing technique. Previous attempts to conduct genome-wide association studies using S. pimpinellifolium were impeded by an inability to correct for population stratification and by lack of high-density markers to address the issue of rapid linkage disequilibrium decay. In the current study, a set of 24,330 SNPs was identified using 99 S. pimpinellifolium accessions from the Tomato Genetic Resource Center. Approximately 84% of PstI site-associated DNA sequencing regions were located in the euchromatic regions, resulting in the tagging of most SNPs on or near genes. Our genotypic data suggested that S. pimpinellifolium were divided into three single-ancestry subpopulations and four mixed-ancestry subpopulations. Additionally, our SNP genotypic data consistently confirmed the genetic differentiation, achieving a relatively reliable correction of population stratification. Previous studies utilized the 8K tomato SNP array, SolCAP, to investigate the genetic variation of S. pimpinellifolium and we performed a meta-analysis of these genotypes. The result suggested SolCAP array was less appropriate to profile the genetic differentiation of S. pimpinellifolium when more accessions were involved because the samples belonging to the same accession demonstrated different genome patterns. Moreover, as expected, rapid linkage disequilibrium decay was observed in S. pimpinellifolium, especially in euchromatic regions. Approximately two-thirds of the flanking SNP markers did not display linkage disequilibrium based on r2 = 0.1. However, the 18-Kb linkage disequilibrium decay indeed reveals the potential of single-gene resolution in GWAS when markers are saturated.

Okra (Abelmoschus esculentus) is a heat tolerant vegetable crop with high economic and nutritional importance in parts of Asia, Africa, and America. The okra biodiversity held in gene bank collections could be mined for traits for breeding more stress tolerant and nutritional cultivars. An okra core collection of 166 accessions comprising A. esculentus, A. moschatus, A. caillei, and A. manihot has been assembled from the World Vegetable Center germplasm collection (840 accessions) based on diversity analysis with 20 microsatellite markers. A selection of A. esculentus accessions of the core collection (75 accessions) and 20 breeder-selected genotypes have been screened for variation of their response to flooding stress under field conditions using a high throughput phenotyping system. Growth increment per day and changes of physiological indices were measured before, during, and after application of 9 days of flooding stress. Several accessions showed only a small reduction in daily growth increment during flooding. Across the germplasm panel, maintained growth was correlated with maintained normalized differential vegetation index and was negatively correlated with plant senescence index. Accessions with maintained growth and health under flooding were selected for future further analysis and use in breeding.

More than 1.5 million people suffer from Retinitis Pigmentosa, with many experiencing partial to complete vision loss. Regenerative therapies offer some hope, but their development is challenged by the limited regenerative capacity of mammalian model systems. As a step toward investigating regenerative therapies, we developed a zebrafish model of Retinitis Pigmentosa that displays ongoing regeneration. We used Tol2 transgenesis to express mouse rhodopsin carrying the P23H mutation and an epitope tag in zebrafish rod photoreceptors. Adult and juvenile fish were examined by immunofluorescence, TUNEL and BrdU incorporation assays. P23H transgenic fish expressed the transgene in rods from 3 days post fertilization onward. Rods expressing the mutant rhodopsin formed very small or no outer segments and the mutant protein was delocalized over the entire cell. Adult fish displayed thinning of the outer nuclear layer (ONL) and loss of rod outer segments, but retained a single, sparse row of rods. Adult fish displayed ongoing apoptotic cell death in the ONL and an abundance of proliferating cells, predominantly in the ONL. There was a modest remodeling of bipolar and Müller glial cells. This transgenic fish will provide a useful model system to study rod photoreceptor regeneration and integration.

To solve the privacy disclosing problem during the data processing phase of wireless sensor networks,a dis-tributed mechanism was proposed.Privacy-preserving vector (vector for short) was constructed.Moreover,lightweight method for vector generation and novel method for using the vector were also presented.Thus,the methods were able to solve the privacy-preserving problem for various data processing funtions such as max/min and data compression effi-ciently.An algorithm based on data hiding and slice was given and then the vector was able to be generated securely and dynamically.Extensive analyses and experiments show that the mechanism is more robust to node compromise attack and thus can preserve privacy more efficiently.Moreover,the mechanism consumes less power.

Domestication is the long and complex process underlying the evolution of crops, in which artificial directional selection transformed wild progenitors into the desired form, affecting genomic variation and leaving traces of selection at targeted loci. However, whether genes controlling important domestication traits follow the same evolutionary pattern expected under the standard selective sweep model remains unclear. With whole-genome resequencing of mungbean (Vigna radiata), we investigated this issue by resolving its global demographic history and targeted dissection of the molecular footprints of genes underlying 2 key traits representing different stages of domestication. Mungbean originated in Asia, and the Southeast Asian wild population migrated to Australia about 50 thousand generations ago. Later in Asia, the cultivated form diverged from the wild progenitor. We identified the gene associated with the pod shattering resistance trait, VrMYB26a, with lower expression across cultivars and reduced polymorphism in the promoter region, reflecting a hard selective sweep. On the other hand, the stem determinacy trait was associated with VrDet1. We found that 2 ancient haplotypes of this gene have lower gene expression and exhibited intermediate frequencies in cultivars, consistent with selection favoring independent haplotypes in a soft selective sweep. In mungbean, contrasting signatures of selection were identified from the detailed dissection of 2 important domestication traits. The results suggest complex genetic architecture underlying the seemingly simple process of directional artificial selection and highlight the limitations of genome-scan methods relying on hard selective sweeps. A hierarchical bipartite graph based model and a mining algorithm were presented to obtain the potential spatio-temporal periodic behavior,meanwhile avoided the subset omitting problem in previous schemes.Then the location analysis algorithm was designed to achieve the nearly inimum location dominating subset,it could monitor the small portion of the locations as early as possible.Finally experiments results show that the algorithms can find out the periodic location set as well as obtain nearly minimum location dominating subset,so as to cover the major portion of objectives using those popular locations.

A privacy preserving conditional aggregation protocol was proposed that enabled storage nodes to aggregate the data items satisfied sink issued queries correctly while prevented them from revealing both sensor collected data and Sink issued queries.To protect privacy for sensor col data and sink issued queries,an encoding method based on prefix membership verification and bloom filters was proposed to encode both sensor collected data and sink issued queries,which allowed storage nodes process queries correctly without knowing their actually value.Homomorphism encryption method was adopted to encrypt sensor collected data,which enabled storage nodes to process aggregation on encrypted data items.To reduce corresponding energy consumption between sensors and storage nodes,a code table method was proposed to represent and transmit data items.Analysis and experime validate the efficacy and efficiency of the proposed protocol.

A distributed mechanism was proposed to protect the data privacy during the data aggregation phase.The contributions of this mechanism are:1) Privacy-preserving element taking advantage of the algebraic properties of congruence was defined.In privacy-preserving elements,privacy data could be preserved without the extra data exchange,and the aggregation result could be recovered from the perturbed data in the cluster head.2)A flexible method for generating the privacy-preserving element was given.Thus,nodes could generate their privacy-preserving element without the extra data exchange,and the method was adapted to the dynamic reporting nodes.Extensive analysis showed that:compared with the centralized mechanism,the proposed mechanism has a better resistance to data loss,can avoid the single point problem and also consumes less communication overhead; compared with the other distributed mechanisms,the proposed mechanism is able to preserve privacy more efficiently while consuming less communication overhead.

Background: As the population of older patients continues to grow and impact society, especially in developed countries, these individuals will require more medical attention. As such, it is important to compare the survival rates of patients suffering from oral squamous cell carcinoma beyond 65 years of age with younger patients. Methods: A retrospective review of 418 patients diagnosed and treated between 2004 and 2006 for squamous cell carcinoma of the oral cavity at Mackay Memorial Hospital was carried out. Patients were divided two groups with a cut-off age of 65. Staging, overall survival and disease-free survival were determined for both populations. Results: There were no significant differences between the two groups in stage I (p = 0.901 in overall survival [OS], p = 0.889 in disease-free survival [DFS]), stage II (p = 0.345 in OS, p = 0.169 in DFS), stage III (p = 0.348 in OS, p = 0.119 in DFS), stage IVB (p = 0.234 in OS, p = 0.236 in DFS) or stage IVC (p = 0.086 in OS). The survival after treatment was better in the younger group than the older group for stage IVA (p = 0.009 in OS, p = 0.005 in DFS). Conclusion: Squamous cell carcinoma of the oral cavity did not have a significantly different outcome for elderly patients when compared with younger patients. Elderly patients with stage IVA squamous cell carcinoma of the oral cavity had poorer survival rates. When properly evaluated and monitored, conservative and conventional therapies seemed efficacious in the elderly.
