5. Thermophilic fermentation of acetoin and 2,3-butanediol by a novel Geobacillus strain

Abstract

Abstract Background Acetoin and 2,3-butanediol are two important biorefinery platform chemicals. They are currently fermented below 40°C using mesophilic strains, but the processes often suffer from bacterial contamination. Results This work reports the isolation and identification of a novel aerobic Geobacillus strain XT15 capable of producing both of these chemicals under elevated temperatures, thus reducing the risk of bacterial contamination. The optimum growth temperature was found to be between 45 and 55°C and the medium initial pH to be 8.0. In addition to glucose, galactose, mannitol, arabionose, and xylose were all acceptable substrates, enabling the potential use of cellulosic biomass as the feedstock. XT15 preferred organic nitrogen sources including corn steep liquor powder, a cheap by-product from corn wet-milling. At 55°C, 7.7 g/L of acetoin and 14.5 g/L of 2,3-butanediol could be obtained using corn steep liquor powder as a nitrogen source. Thirteen volatile products from the cultivation broth of XT15 were identified by gas chromatography–mass spectrometry. Acetoin, 2,3-butanediol, and their derivatives including a novel metabolite 2,3-dihydroxy-3-methylheptan-4-one, accounted for a total of about 96% of all the volatile products. In contrast, organic acids and other products were minor by-products. α-Acetolactate decarboxylase and acetoin:2,6-dichlorophenolindophenol oxidoreductase in XT15, the two key enzymes in acetoin metabolic pathway, were found to be both moderately thermophilic with the identical optimum temperature of 45°C. Conclusions Geobacillus sp. XT15 is the first naturally occurring thermophile excreting acetoin and/or 2,3-butanediol. This work has demonstrated the attractive prospect of developing it as an industrial strain in the thermophilic fermentation of acetoin and 2,3-butanediol with improved anti-contamination performance. The novel metabolites and enzymes identified in XT15 also indicated its strong promise as a precious biological resource. Thermophilic fermentation also offers great prospect for improving its yields and efficiencies. This remains a core aim for future work.

13. Integrated Transfer Learning and Multitask Learning Strategies to Construct Graph Neural Network Models for Predicting Bioaccumulation Parameters of Chemicals

Abstract

Accurate prediction of parameters related to the environmental exposure of chemicals is crucial for the sound management of chemicals. However, the lack of large data sets for training models may result in poor prediction accuracy and robustness. Herein, integrated transfer learning (TL) and multitask learning (MTL) was proposed for constructing a graph neural network (GNN) model (abbreviated as TL-MTL-GNN model) using n-octanol/water partition coefficients as a source domain. The TL-MTL-GNN model was trained to predict three bioaccumulation parameters based on enlarged data sets that cover 2496 compounds with at least one bioaccumulation parameter. Results show that the TL-MTL-GNN model outperformed single-task GNN models with and without the TL, as well as conventional machine learning models trained with molecular descriptors or fingerprints. Applicability domains were characterized by a state-of-the-art structure–activity landscape-based (abbreviated as ADSAL) methodology. The TL-MTL-GNN model coupled with the optimal ADSALwas employed to predict bioaccumulation parameters for around 60,000 chemicals, with more than 13,000 compounds identified as bioaccumulative chemicals. The high predictive accuracy and robustness of the TL-MTL-GNN model demonstrate the feasibility of integrating the TL and MTL strategy in modeling small-sized data sets. The strategy holds significant potential for addressing small data challenges in modeling environmental chemicals.

14. Molecular Dynamics Simulation Reveals the Molecular Mechanism of PFAS-induced PPARα Activation.

Abstract

Per- and polyfluoroalkyl substances (PFAS) could induce hepatotoxicity through the activation of peroxisome proliferator-activated receptor α (PPARα). However, the molecular mechanism of PFAS-induced PPARα activation remains unclear. This study calculated the binding free energy (ΔGbind) of seven legacy and emerging PFASs with PPARα based on Gaussian accelerated molecular dynamics (GaMD) and molecular mechanics-generalized Born surface area (MM-GBSA). The results indicated a significant correlation (r=0.82, P<0.05) between ΔGbind and the logarithmic value of half maximal effective concentration (logEC50) of PFAS activating PPARα. Additionally, the number of fluorocarbon atoms positively correlated with ΔGbind, and PFAS containing carboxyl groups generally had a lower ΔGbind compared to those containing sulfonate groups. The activation activity of PFAS towards PPARα was found to be directly associated with their binding patterns within the PPARα ligand-binding pocket, as revealed through the analysis of structural stability, hydrogen bond distribution and ligand-residue contacts. PFAS with stronger activities were observed to preferentially bind within the pocket composed of H3, H7, H11 and H12, interacting with key residues such as ILE354, HIS440 and CYS276. These results contribute to the screening of PFAS with PPARα activation effect, and support the evaluation of toxic effects of PFAS. [ABSTRACT FROM AUTHOR]

Abstract

Background: Humans are exposed to tens of thousands of chemical substances that need to be assessed for their potential toxicity. Acute systemic toxicity testing serves as the basis for regulatory hazard classification, labeling, and risk management. However, it is cost- and time-prohibitive to evaluate all new and existing chemicals using traditional rodent acute toxicity tests. In silica models built using existing data facilitate rapid acute tox- icity predictions without using animals. Objkctivks: The U.S. Interagency Coordinating Committee on the Validation of Alternative Methods (ICCVAM) Acute Toxicity Workgroup organ- ized an international collaboration to develop in silica models for predicting acute oral toxicity based on five different end points: Lethal Dose 50 (LD50 value, U.S. Environmental Protection Agency hazard (four) categories, Globally Harmonized System for Classification and Labeling hazard (five) categories, very toxic chemicals [LD50 (LD50 ≤ 50 mg/kg)], and nontoxic chemicals (LD50 > 2,000 mg/kg). Mkthods: An acute oral toxicity data inventory for 11,992 chemicals was compiled, split into training and evaluation sets, and made available to 35 participating international research groups that submitted a total of 139 predictive models. Predictions that fell within the applicability domains of the submitted models were evaluated using external validation sets. These were then combined into consensus models to leverage strengths of individual approaches. Results: The resulting consensus predictions, which leverage the collective strengths of each individual model, form the Collaborative Acute Toxicity Modeling Suite (CATMoS). CATMoS demonstrated high performance in terms of accuracy and robustness when compared with in viva results. Discussion: CATMoS is being evaluated by regulatory agencies for its utility and applicability as a potential replacement for in viva rat acute oral toxicity studies. Abstract

Objectives: Disulfiram (DSF), an old drug for treating chronic alcohol addiction, has been reported to exhibit widely pharmacological actions. This study aimed to explore the protective effect of DSF on lipopolysaccharide (LPS)-induced acute kidney injury (AKI). Methods: C57BL/6J mice were treated with 15 mg/kg LPS (i.p.) with or without DSF pre-treatment (i.p.). The histopathological analysis was conducted by H&E staining and TUNEL kit assay. An automatic biochemical analyser was used to determine the serum creatinine and blood urea nitrogen (BUN). Expressions of 8-OHdG, NLRP3 and IL-1β in the kidney tissues were observed by IHC staining. The protein expressions of β-actin, Bax, Bcl-2, NLRP3, caspase-1 (p20), pro-IL-1β and IL-1β were analysed by western blot. Key findings: DSF attenuated the histopathologic deterioration of the kidney and inhibited the elevation of creatinine and BUN levels in mice. DSF inhibited LPS-induced cell apoptosis. Moreover, DSF treatment reversed the LPS-induced excessive oxidative stress. The NLRP3 inflammasome activation induced by the LPS, as indicated by up-regulation of NLRP3 expression, cleaved caspase-1 (p20) and IL-1β, was also suppressed by DSF. Conclusions: The study here shows that DSF protects against the AKI induced by LPS at least partially via inhibiting oxidative stress and NLRP3 inflammasome activation. [ABSTRACT FROM AUTHOR]

Abstract

In the present work, the feasibility of synthesis of enantiopure (R)-4-(trimethylsilyl)-3-butyn-2-ol {(R)-TMSBL} in aqueous/ionic liquid (IL) mediated system catalyzed by lyophilized Acetobacter sp.CCTCC M209061 was systematically evaluated. Results showed that C4MIm·PF6-based biphasic system exhibited the best biocompatibility with the cells, the biocatalytic reduction proceeded with the fastest initial reaction rate and the highest substrate conversion. Furthermore, effect of various variables on the reaction were intensively investigated. The results showed that the optimal volume ratio of buffer to C4MIm·PF6, buffer pH, substrate concentration, and incubation temperature were 4:1, 5.0, 60 mmol/L, 30 °C. Under the optimal conditions, the initial reaction rate, maximum substrate conversion, and product e.e.were 9.4 µmol/h, 93%, and > 99%. More interestingly, after being repeated for 8 batches (50 h per batch), the cells remained over 80% of their original activity in the C4MIm·PF6based biphasic system, which was higher than that in the monophasic buffer system (64.7%), indicating that C4MIm·PF6is a promising candidate medium for biocatalytic synthesis of (R)-TMSBL.
