4. Soil exchange rates of COS and CO18O differ with the diversity of microbial communities and their carbonic anhydrase enzymes

Abstract

Differentiating the contributions of photosynthesis and respiration to the global carbon cycle is critical for improving predictive climate models. Carbonic anhydrase (CA) activity in leaves is responsible for the largest biosphere-atmosphere trace gas fluxes of carbonyl sulfide (COS) and the oxygen-18 isotopologue of carbon dioxide (CO18O) that both reflect gross photosynthetic rates. However, CA activity also occurs in soils and will be a source of uncertainty in the use of COS and CO18O as carbon cycle tracers until process-based constraints are improved. In this study, we measured COS and CO18O exchange rates and estimated the corresponding CA activity in soils from a range of biomes and land use types. Soil CA activity was not uniform for COS and CO2, and patterns of divergence were related to microbial community composition and CA gene expression patterns. In some cases, the same microbial taxa and CA classes catalyzed both COS and CO2 reactions in soil, but in other cases the specificity towards the two substrates differed markedly. CA activity for COS was related to fungal taxa and β-D-CA expression, whereas CA activity for CO2 was related to algal and bacterial taxa and α-CA expression. This study integrates gas exchange measurements, enzyme activity models, and characterization of soil taxonomic and genetic diversity to build connections between CA activity and the soil microbiome. Importantly, our results identify kinetic parameters to represent soil CA activity during application of COS and CO18O as carbon cycle tracers.

Abstract

Climate-smart forestry (CSF) is an emerging branch of sustainable adaptive forest management aimed at enhancing the potential of forests to adapt to and mitigate climate change. It relies on much higher data requirements than traditional forestry. These data requirements can be met by new devices that support continuous, in situ monitoring of forest conditions in real time. We propose a comprehensive network of sensors, i.e., a wireless sensor network (WSN), that can be part of a worldwide network of interconnected uniquely addressable objects, an Internet of Things (IoT), which can make data available in near real time to multiple stakeholders, including scientists, foresters, and forest managers, and may partially motivate citizens to participate in big data collection. The use of in situ sources of monitoring data as ground-truthed training data for remotely sensed data can boost forest monitoring by increasing the spatial and temporal scales of the monitoring, leading to a better understanding of forest processes and potential threats. Here, some of the key developments and applications of these sensors are outlined, together with guidelines for data management. Examples are given of their deployment to detect early warning signals (EWS) of ecosystem regime shifts in terms of forest productivity, health, and biodiversity. Analysis of the strategic use of these tools highlights the opportunities for engaging citizens and forest managers in this new generation of forest monitoring. La foresterie intelligente face au climat est une branche emergente de la gestion forestiere adaptative et durable dont l'objectif est d'accroitre la capacite des forets de s'adapter au changement climatique et d'en attenuer les effets. Cela comporte beaucoup plus d'exigences en termes de donnees que la foresterie traditionnelle. Ces exigences en matiere de donnees peuvent etre satisfaites grace a de nouveaux appareils qui permettent de surveiller la foret in situ en continu et en temps reel. Nous proposons un reseau complet de capteurs, c.-a-d. un reseau de capteurs sans fil, qui peut faire partie d'un reseau mondial d'objets interconnectes individuellement adressables, un Internet des objets (IdO) qui peut rendre les donnees disponibles presque en temps reel a de nombreux interesses, incluant des scientifiques, des forestiers et des gestionnaires forestiers, et qui peut en partie motiver les citoyens a participer a une importante collecte de donnees. For the past decade, observations of carbonyl sulfide (OCS or COS) have been investigated as a proxy for carbon uptake by plants. OCS is destroyed by enzymes that interact with CO2 during photosynthesis, namely carbonic anhydrase (CA) and RuBisCO, where CA is the more important one. The majority of sources of OCS to the atmosphere are geographically separated from this large plant sink, whereas the sources and sinks of CO2 are co-located in ecosystems. The drawdown of OCS can therefore be related to the uptake of CO2 without the added complication of co-located emissions comparable in magnitude. Here we review the state of our understanding of the global OCS cycle and its applications to ecosystem carbon cycle science. OCS uptake is correlated well to plant carbon uptake, especially at the regional scale. OCS can be used in conjunction with other independent measures of ecosystem function, like solar-induced fluorescence and carbon and water isotope studies. More work needs to be done to generate global coverage for OCS observations and to link this powerful atmospheric tracer to systems where fundamental questions concerning the carbon and water cycle remain.

Abstract

Tropical forest phenology directly affects regional carbon cycles, but the relation between species‐specific and whole‐canopy phenology remains largely uncharacterized. We present a unique analysis of historical tropical tree phenology collected in the central Congo Basin, before large‐scale impacts of human‐induced climate change. Ground‐based long‐term (1937–1956) phenological observations of 140 tropical tree species are recovered, species‐specific phenological patterns analyzed and related to historical meteorological records, and scaled to characterize stand‐level canopy dynamics. High phenological variability within and across species and in climate–phenology relationships is observed. The onset of leaf phenophases in deciduous species was triggered by drought and light availability for a subset of species and showed a species‐specific decoupling in time along a bi‐modal seasonality. The majority of the species remain evergreen, although central African forests experience relatively low rainfall. Annually a maximum of 1.5% of the canopy is in leaf senescence or leaf turnover, with overall phenological variability dominated by a few deciduous species, while substantial variability is attributed to asynchronous events of large and/or abundant trees. Our results underscore the importance of accounting for constituent signals in canopy‐wide scaling and the interpretation of remotely sensed phenology signals. [ABSTRACT FROM AUTHOR]

Abstract

Vegetation phenology plays a key role in controlling the seasonality of ecosystem processes that modulate carbon, water and energy fluxes between biosphere and atmosphere. Accurate modelling of vegetation phenology in the interplay of Earth's surface and the atmosphere is thus crucial to understand how the coupled system will respond to and shape climatic changes. Phenology is controlled by meteorological conditions at different time scales: on the one hand, changes in key meteorological variables (temperature, water, radiation) can have immediate effects on the vegetation development; on the other hand, phenological changes can be driven by past environmental conditions, known as memory effects. However, the processes governing meteorological memory effects on phenology are not completely understood, resulting in their limited performance of phenology simulated by land surface models. A deep learning model, specifically a long short-term memory network (LSTM), has the potential to capture and model the meteorological memory effects on vegetation phenology. Here, we apply the LSTM to model the vegetation phenology using meteorological drivers and canopy greenness at high temporal resolution collected taking advantage of digital repeat photography by the PhenoCam network. We compare a simple multiple linear regression model, a no-memory-effect, and a full-memory-effect LSTM model to predict the whole seasonal greenness trajectory and the corresponding phenological transition dates of 50 sites and 317 site-year during 2009–2018, across deciduous broadleaf forests, evergreen needleleaf forests and grasslands. The deep learning model outperforms the multiple linear regression model, and the full-memory-effect LSTM model performs better than no-memory-effect model for all three plant function types (median R2 of 0.878, 0.957, and 0.955 for broadleaf forests, evergreen needleleaf forests and grasslands) corroborating the benefits of deep learning approach and the importance of multi-variate meteorological memory effects in phenology modelling. We also find that the LSTM model is capable of predicting the seasonal dynamic variations of canopy greenness and reproducing trends in shifting phenological transition dates. We also performed a sensitivity analysis of the LSTM model to assess its plausibility, revealing its coherence with established knowledge of vegetation phenology sensitivity to meteorological conditions, particularly changes in temperature. Our study highlights that 1) multi-variate meteorological memory effects play a crucial role in vegetation phenology, and 2) deep learning opens up new avenues for improving the representation of vegetation phenological processes in land surface models via a hybrid modelling approach. 15. The contribution of photosynthesis and respiration to the net ecosystem exchange and ecosystem ¹³C discrimination of a sitka spruce plantation

Abstract

This thesis presents data collected from a Sitka spruce plantation in Scotland, UK during May and July 2001. Data are presented that quantify the daily pattern of environmental variables and their effect on rates of key physiological processes monitored from branches, soils and entire canopies using each method. A method was also developed to measure the carbon isotope composition of CO2 in air exchanged directly with branches. Daily patterns in instantaneous 13C discrimination (Dobs) and the d13C of respired CO2 were combined with continuous environmental and gas exchange data to explore theoretical models describing photosynthetic discrimination, D. This study demonstrated fractionation factors associated with respiratory processes and mesophyll conductance (gw) were important for explaining daily patterns in Dobs. Models were also developed and paramterised to predict daily cycles of instantaneous 13C discrimination and d13C of recently assimilated needle carbohydrates at the branch and canopy scale. This dynamically simulated the links between environmental conditions, canopy discrimination and the d13C branch respired CO2, providing both a method and model to directly test hypotheses concerning the environmental regulation of autotrophic respiration measured aboveground and from soil surfaces, potentially leading to a clearer understanding of temporal variability in observed ecosystem D and d13C of ecosystem respired CO2. Furthermore, these bottom-up estimates of canopy 13C discrimination provided a means of comparison with top-down estimates calculated from a recently developed approach incorporating the eddy covariance method and profiles of d13C and CO2 mole fraction. At the forest scale daily patterns and estimates of FA and FR were determined using the three approaches described above. Daily patterns of FA were comparable in magnitude and timing between methods and tightly coupled to environmental variables. Daily maximum uptake for FA ranged from -20 to -30 μmol m2 s-1 and were similar to other published studies for Sitka spruce plantations.

These climatic grids do not reflect conditions below vegetation canopies and near the ground surface, where critical ecosystem functions occur and most terrestrial species reside. Here, we provide global maps of soil temperature and bioclimatic variables at a 1-km2 resolution for 0–5 and 5–15 cm soil depth. These maps were created by calculating the difference (i.e. offset) between in situ soil temperature measurements, based on time series from over 1200 1-km2 p ixels ( summarized f rom 8 519 u nique t emperature sensors) across all the world's major terrestrial biomes, and coarse-grained air temperature estimates from ERA5-Land (an atmospheric reanalysis by the European Centre for Medium-Range Weather Forecasts). We show that mean annual soil temperature differs markedly from the corresponding gridded air temperature, by up to 10°C (mean = 3.0 ± 2.1°C), with substantial variation across biomes and seasons. Over the year, soils in cold and/or dry biomes are substantially warmer (+3.6 ± 2.3°C) than gridded air temperature, whereas soils in warm and humid environments are on average slightly cooler (−0.7 ± 2.3°C). The observed substantial and biome-specific offsets emphasize that the projected impacts of climate and climate change on near-surface biodiversity and ecosystem functioning are inaccurately assessed when air rather than soil temperature is used, especially in cold environments. The global soil-related bioclimatic variables provided here are an important step forward for any application in ecology and related disciplines. Abstract

Research in environmental science relies heavily on global climatic grids derived from estimates of air temperature at around 2 meter above ground1-3. These climatic grids however fail to reflect conditions near and below the soil surface, where critical ecosystem functions such as soil carbon storage are controlled and most biodiversity resides4-8. By using soil temperature time series from over 8500 locations across all of the world’s terrestrial biomes4, we derived global maps of soil temperature-related variables at 1 km resolution for the 0–5 and 5–15 cm depth horizons. Based on these maps, we show that mean annual soil temperature differs markedly from the corresponding 2 m gridded air temperature, by up to 10°C, with substantial variation across biomes and seasons. Soils in cold and/or dry biomes are annually substantially warmer (3.6°C ± 2.3°C) than gridded air temperature, whereas soils in warm and humid environments are slightly cooler (0.7 ± 2.3°C). As a result, annual soil temperature varies less (by 17%) across the globe than air temperature. The effect of macroclimatic conditions on the difference between soil and air temperature highlights the importance of considering that macroclimate warming may not result in the same level of soil temperature warming. Similarly, changes in precipitation could alter the relationship between soil and air temperature, with implications for soil-atmosphere feedbacks9. Our results underpin that the impacts of climate and climate change on biodiversity and ecosystem functioning are inaccurately assessed when air rather than soil temperature is used, especially in cold environments.

Abstract

Plant transpiration links physiological responses of vegetation to water supply and demand with hydrological, energy, and carbon budgets at the land-atmosphere interface. However, despite being the main land evaporative flux at the global scale, transpiration and its response to environmental drivers are currently not well constrained by observations. Here we introduce the first global compilation of whole-plant transpiration data from sap flow measurements (SAPFLUXNET, https://sapfluxnet.creaf.cat/, last access: 8 June 2021). We harmonized and quality-controlled individual datasets supplied by contributors worldwide in a semi-automatic data workflow implemented in the R programming language. Datasets include sub-daily time series of sap flow and hydrometeorological drivers for one or more growing seasons, as well as metadata on the stand characteristics, plant attributes, and technical details of the measurements. SAPFLUXNET contains 202 globally distributed datasets with sap flow time series for 2714 plants, mostly trees, of 174 species. SAPFLUXNET has a broad bioclimatic coverage, with woodland/shrubland and temperate forest biomes especially well represented (80 % of the datasets). The measurements cover a wide variety of stand structural characteristics and plant sizes. The datasets encompass the period between 1995 and 2018, with 50 % of the datasets being at least 3 years long. Accompanying radiation and vapour pressure deficit data are available for most of the datasets, while on-site soil water content is available for 56 % of the datasets. Many datasets contain data for species that make up 90 % or more of the total stand basal area, allowing the estimation of stand transpiration in diverse ecological settings. SAPFLUXNET adds to existing plant trait datasets, ecosystem flux networks, and remote sensing products to help increase our understanding of plant water use, plant responses to drought, and ecohydrological processes. SAPFLUXNET version 0.1.5 is freely available from the Zenodo repository (https://doi.org/10.5281/zenodo.3971689; Poyatos et al., 2020a). The "sapfluxnetr" R package - designed to access, visualize, and process SAPFLUXNET data - is available from CRAN.

Abstract

Improved global estimates of terrestrial photosynthesis and respiration are critical for predicting the rate of change in atmospheric C[O.sub.2]. The oxygen isotopic composition of atmospheric C[O.sub.2] can be used to estimate these fluxes because oxygen isotopic exchange between C[O.sub.2] and water creates distinct isotopic flux signatures. The enzyme carbonic anhydrase (CA) is known to accelerate this exchange in leaves, but the possibility of CA activity in soils is commonly neglected. Here, we report widespread accelerated soil C[O.sub.2] hydration. Exchange was 10-300 times faster than the uncatalyzed rate, consistent with typical population sizes for CAcontaining soil microorganisms. Including accelerated soil hydration in global model simulations modifies contributions from soil and foliage to the global CO[sup.18]O budget and eliminates persistent discrepancies existing between model and atmospheric observations. This enhanced soil hydration also increases the differences between the isotopic signatures of photosynthesis and respiration, particularly in the tropics, increasing the precision of C[O.sub.2] gross fluxes obtained by using the [delta][sup.18]O of atmospheric C[O.sub.2] by 50%. carbon cycle | water cycle | carbonic anhydrase | oxygen isotopes | terrestrial biosphere doi/10.1073/pnas.0905210106

Abstract

International audience; Differentiating the contributions of photosynthesis and respiration to the global carbon cycle is critical for improving predictive climate models. Carbonic anhydrase (CA) activity in leaves is responsible for the largest biosphere-atmosphere trace gas fluxes of carbonyl sulfide (COS) and the oxygen-18 isotopologue of carbon dioxide (CO18O) that both reflect gross photosynthetic rates. However, CA activity also occurs in soils and will be a source of uncertainty in the use of COS and CO18O as carbon cycle tracers until process-based constraints are improved. In this study, we measured COS and CO18O exchange rates and estimated the corresponding CA activity in soils from a range of biomes and land use types. Soil CA activity was not uniform for COS and CO2, and patterns of divergence were related to microbial community composition and CA gene expression patterns. In some cases, the same microbial taxa and CA classes catalyzed both COS and CO2 reactions in soil, but in other cases the specificity towards the two substrates differed markedly. CA activity for COS was related to fungal taxa and β-D-CA expression, whereas CA activity for CO2 was related to algal and bacterial taxa and α-CA expression. This study integrates gas exchange measurements, enzyme activity models, and characterization of soil taxonomic and genetic diversity to build connections between CA activity and the soil microbiome. Importantly, our results identify kinetic parameters to represent soil CA activity during application of COS and CO18O as carbon cycle tracers.
