Abstract

Abstract We describe the geographical variation in tree species composition across Amazonian forests and show how environmental conditions are associated with species turnover. Our analyses are based on 2023 forest inventory plots (1 ha) that provide abundance data for a total of 5188 tree species. Within-plot species composition reflected both local environmental conditions (especially soil nutrients and hydrology) and geographical regions. A broader-scale view of species turnover was obtained by interpolating the relative tree species abundances over Amazonia into 47,441 0.1-degree grid cells. Two main dimensions of spatial change in tree species composition were identified. The first was a gradient between western Amazonia at the Andean forelands (with young geology and relatively nutrient-rich soils) and central–eastern Amazonia associated with the Guiana and Brazilian Shields (with more ancient geology and poor soils). The second gradient was between the wet forests of the northwest and the drier forests in southern Amazonia. Isolines linking cells of similar composition crossed major Amazonian rivers, suggesting that tree species distributions are not limited by rivers. Even though some areas of relatively sharp species turnover were identified, mostly the tree species composition changed gradually over large extents, which does not support delimiting clear discrete biogeographic regions within Amazonia.

Abstract

Abstract Large predators have disproportionate effects on their underlying food webs. Thus, appropriately assigning trophic positions has important conservation implications both for the predators themselves and for their prey. Large-bodied predators are often referred to as apex predators, implying that they are many trophic levels above primary producers. However, theoretical considerations predict both higher and lower trophic position with increasing body size. Nitrogen stable isotope values (δ 15N) are increasingly replacing stomach contents or behavioral observations to assess trophic position and it is often assumed that ontogenetic dietary shifts result in higher trophic positions. Intraspecific studies based on δ 15N values found a positive relationship between size and inferred trophic position. Here, we use datasets of predatory vertebrate ectotherms (crocodilians, turtles, lizards and fishes) to show that, although there are positive intraspecific relationships between size and δ 15N values, relationships between stomach-content-based trophic level (TPdiet) and size are undetectable or negative. As there is usually no single value for 15N trophic discrimination factor (TDF) applicable to a predator species or its prey, estimates of trophic position based on δ 15N in ectotherm vertebrates with large size ranges, may be inaccurate and biased. We urge a reconsideration of the sole use of δ 15N values to assess trophic position and encourage the combined use of isotopes and stomach contents to assess diet and trophic level.

Abstract

Abstract Using 2.046 botanically-inventoried tree plots across the largest tropical forest on Earth, we mapped tree species-diversity and tree species-richness at 0.1-degree resolution, and investigated drivers for diversity and richness. Using only location, stratified by forest type, as predictor, our spatial model, to the best of our knowledge, provides the most accurate map of tree diversity in Amazonia to date, explaining approximately 70% of the tree diversity and species-richness. Large soil-forest combinations determine a significant percentage of the variation in tree species-richness and tree alpha-diversity in Amazonian forest-plots. We suggest that the size and fragmentation of these systems drive their large-scale diversity patterns and hence local diversity. A model not using location but cumulative water deficit, tree density, and temperature seasonality explains 47% of the tree species-richness in the terra-firme forest in Amazonia. Over large areas across Amazonia, residuals of this relationship are small and poorly spatially structured, suggesting that much of the residual variation may be local. The Guyana Shield area has consistently negative residuals, showing that this area has lower tree species-richness than expected by our models. We provide extensive plot meta-data, including tree density, tree alpha-diversity and tree species-richness results and gridded maps at 0.1-degree resolution.

Abstract

Optimizing research efforts for biodiversity monitoring is crucial to conservation projects and actions to increase our ability to inform conservation priorities. However, it requires the financial and human capacity. Euglossini bees have been used in monitoring actions as successful bioindicators. Yet, relationships among variables and stressors are complex and can change over time, environment, and local conditions. Here we investigated the influence of sample area on sampling to maximize the cost-benefit ratio of collection effort and the relationship from Euglossini bees with environmental predictors at a mesoscale (25 km2) in central Amazonia considering PPBio plots structure. We found differences considering the sampling unit scale, including capturing different assemblage species compositions. Most bee species were sampled along the phosphorus gradient. Due to the growth of deforestation in the Amazon Forest, especially in the so-called “Arc of Deforestation”, these bees could provide quick and valuable information about landscape quality. Here we present part of the pieces from a giant puzzle that we still need to complete to provide conservation efforts for this group. Our work highlighted the need to consider soil and nutrient variables other than vegetation and distribute scents traps in larger areas instead of in small plots.

Abstract

Abstract Long-term-ecological-research (LTER) faces many challenges, including the difficulty of obtaining long-term funding, changes in research questions and sampling designs, keeping researchers collecting standardized data for many years, impediments to interactions with local people, and the difficulty of integrating the needs of local decision makers with “big science”. These issues result in a lack of universally accepted guidelines as to how research should be done and integrated among LTER sites. Here we discuss how the RAPELD (standardized field infrastructure system), can help deal with these issues as a complementary technique in LTER studies, allowing comparisons across landscapes and ecosystems and reducing sampling costs. RAPELD uses local surveys to understand broad spatial and temporal patterns while enhancing decision-making and training of researchers, local indigenous groups and traditional communities. Sampling of ecological data can be carried out by different researchers through standardized protocols, resulting in spatial data that can be used to answer temporal questions, and allow new questions to be investigated. Results can also be integrated into existing biodiversity networks. Integrated systems are the most efficient way to save resources, maximize results, and accumulate information that can be used in the face of the unknown unknowns upon which our future depends.

Abstract

Abstract In a time of rapid global change, the question of what determines patterns in species abundance distribution remains a priority for understanding the complex dynamics of ecosystems. The constrained maximization of information entropy provides a framework for the understanding of such complex systems dynamics by a quantitative analysis of important constraints via predictions using least biased probability distributions. We apply it to over two thousand hectares of Amazonian tree inventories across seven forest types and thirteen functional traits, representing major global axes of plant strategies. Results show that constraints formed by regional relative abundances of genera explain eight times more of local relative abundances than constraints based on directional selection for specific functional traits, although the latter does show clear signals of environmental dependency. These results provide a quantitative insight by inference from large-scale data using cross-disciplinary methods, furthering our understanding of ecological dynamics.

Abstract

Amazonian rivers are only partial barriers to the dispersal of most species, but they still form the limits between the distributions of many similar species. We show that two competitively-identical species may remain allopatric for hundreds of generations when a river only reduces the chance of a species crossing it. To illustrate this, we developed a two-dimensional cellular automata for two allopatric species under neutral-theory dynamics and recorded the time required for the first extinction of a species and the frequency with which it occurred across replicate simulations. Our results indicate that neutral processes associated with reduced dispersal across rivers can maintain competitively-identical species allopatric for hundreds of generations despite repeated river crossings. These cross-river incursions were rarely successful owing to the low likelihood of a rare invader outcompeting resident populations. This process provides a plausible mechanism for the maintenance of Amazonian biodiversity and may explain the spatial-distribution limits of species caused by large rivers in the Amazon that are not absolute barriers to dispersal.

Abstract

Patterns of growth of crocodilians vary geographically within the same species, so models developed in one area may not predict size-age relationships in others. We used recapture data for three females and six males of Paleosuchus trigonatus from the Belo Monte hydroelectric dam area on the Xingu River to validate a growth model developed on a tributary of the Rio Negro. Individuals were recaptured between two and 10 years after marking (2012–2022). The data indicate that the monomolecular (von Bertalanffy by length) model is adequate to model growth of intermediate size animals. Recapture of one female after eight years indicates that the Rio Negro model can be used to model growth with accuracy for individuals from the Xingu River.

Abstract The current capacity of environmental DNA (eDNA) to provide accurate insights into the biodiversity of megadiverse regions (e.g., the Neotropics) requires further evaluation to ensure its reliability for long‐term monitoring. In this study, we first evaluated the taxonomic resolution capabilities of a short fragment from the 12S rRNA gene widely used in fish eDNA metabarcoding studies, and then compared eDNA metabarcoding data from water samples with traditional sampling using nets. For the taxonomic discriminatory power analysis, we used a specifically curated reference dataset consisting of 373 sequences from 258 neotropical fish species (including 47 newly generated sequences) to perform a genetic distance‐based analysis of the amplicons targeted by the MiFish primer set. We obtained an optimum delimitation threshold value of 0.5% due to lowest cumulative errors. The barcoding gap analysis revealed only a 51.55% success rate in species recovery (133/258), highlighting a poor taxonomic resolution from the targeted amplicon. To evaluate the empirical performance of this amplicon for biomonitoring, we assessed fish biodiversity using eDNA metabarcoding from water samples collected from the Amazon (Adolpho Ducke Forest Reserve and two additional locations outside the Reserve). From a total of 84 identified Molecular Operational Taxonomic Units (MOTUs), only four could be assigned to species level using a fixed threshold. Measures of α‐diversity analyses within the Reserve showed similar patterns in each site between the number of MOTUs (eDNA dataset) and species (netting data) found. However, β‐diversity revealed contrasting patterns between the methods. We therefore suggest that a new approach is needed, underpinned by sound taxonomic knowledge, and a more thorough evaluation of better molecular identification procedures such as multi‐marker metabarcoding approaches and tailor‐made (i.e., order‐specific) taxonomic delimitation thresholds.

Abstract

Global biodiversity declines and concomitant increases in diseases and calamities indicate the need for well-founded measures to provide sustainable development, guaranteeing material progress and social welfare, while safeguarding biodiversity. Public policies are important in this context as they provide norms for actions to deal with economic and socio-ecological problems. Nevertheless, scientists and legislators have conflicting opinions; perhaps due to lack of knowledge on both sides. Scientists provide information that is never used by legislators and legislators provide laws that do not provide biodiversity protection. Review and understanding of local legislation are thus crucial to understand those relationships and to provide robust suggestions for change. Here, we review Brazilian legislation concerning pollinator-relevant policies to show how these subnational policies fit calls from the science community. We also compared Brazilian legislation related to pollinator and biome protection to legislation in other countries. We found 314 national, state, and municipal laws on apiculture, meliponiculture, economic incentives, pesticides, pollinator awareness, and city planning. Although scientists are producing high-quality science to provide information for legislative standards, that information is not being used. Brazilian policies are numerous, but, in general, lack the standards to provide sustainable conservation. The main flaws are related to the lack of knowledge about non-bee pollinators, integrated pest management and GM crop risks, and lack of long-term monitoring of pollinators and pollination. More comprehensive and interdisciplinary legislation is needed to accomplish crop and biodiversity protection. Brazilian scientists should be consulted more often and participate in proposals for laws relating to pollinator conservation.

Abstract A few decades ago, researchers from the National Institute for Amazonian Research (INPA) started a pilot study to integrate the ecological studies of several organisms using monitoring plots, which then became the embryo for the creation of the RAPELD (Rapid Assessments and Long-term Ecological Research) system used by the Program for Biodiversity Research (PPBio) and the Long-term ecological research site POPA (PELD Western Pará). They installed and maintained permanent plots in an Amazonian-savanna patch near to the village of Alter do Chão. Amazonian savannas constitute a threatened ecosystem comprising only 6% of the Amazon biome. Most of the studies focused on three main long-term ecological research questions, but the site was also of importance for other inquiries and for the training of young researchers, contributing 71 articles so far and 32 masters and doctorate theses. Here, we present the experimental design and results of standardized studies in the savannas and forest fragments near Alter do Chão that have been carried out over the years. We discuss the future prospects and local threats to the area (e.g. soy crops and land speculation), and highlight the need to incorporate Alter do Chão villagers in land-use planning in the region.

Amazonian flooded (várzea) and upland (terra firme) forests harbor distinct assemblages of most taxonomic groups. These differences are mainly attributed to flooding, which may affect directly or indirectly the persistence of species. Here, we compare the abundance, richness and composition of butterfly assemblages in várzea and terra firme forests, and evaluate whether environmental gradients between and within these forest types can be used to predict patterns of assemblage structure. We found that both total abundance and number of species per plot are higher in várzea than in terra firme forests. Várzea assemblages had a higher dominance of abundant species than terra firme assemblages, in which butterfly abundances were more equitable. Rarefied species richness for várzea and terra firme forests was similar. There was a strong turnover in species composition from várzea to terra firme forests associated with environmental change between these forest types, but with little evidence for an effect of the environmental gradients within forest types. Despite a smaller total area in the Amazon basin, less defined vegetation strata and the shorter existence over geological time of floodplain forests, Nymphalid-butterfly assemblages were not more species-poor in várzea forests than in unflooded forests. We highlight the role of flooding as a primary environmental filter in Amazonian floodplain forests, which strongly determines the composition of butterfly assemblages.

Abstract

Abstract The Program for Biodiversity Research (PPBio) is an innovative program designed to integrate all biodiversity research stakeholders. Operating since 2004, it has installed long-term ecological research sites throughout Brazil and its logic has been applied in some other southern-hemisphere countries. The program supports all aspects of research necessary to understand biodiversity and the processes that affect it. There are presently 161 sampling sites (see some of them at Supplementary Appendix), most of which use a standardized methodology that allows comparisons across biomes and through time. To date, there are about 1200 publications associated with PPBio that cover topics ranging from natural history to genetics and species distributions. Most of the field data and metadata are available through PPBio web sites or DataONE. Metadata is available for researchers that intend to explore the different faces of Brazilian biodiversity spatio-temporal variation, as well as for managers intending to improve conservation strategies. The Program also fostered, directly and indirectly, local technical capacity building, and supported the training of hundreds of undergraduate and graduate students. The main challenge is maintaining the long-term funding necessary to understand biodiversity patterns and processes under pressure from global environmental changes.

Abstract

The necessity to create national to global-scale biodiversity monitoring systems as part of assessing progress toward biodiversity agendas presents a challenge for signatory countries. This is a brief review of ongoing Brazilian national initiatives that would allow the construction of a general biomonitoring network scheme in protected areas; with additional focus on linking independent monitoring schemes. We discuss some key aspects needed to include monitoring schemes under a single framework that will lead to better evaluation of pressure–state–response indicators for managing biodiversity at several scales; and we point out the potential of embracing citizen science and participatory monitoring to quantify some aspects within those schemes.

Abstract

In the middle of a political and fiscal crisis, the Brazilian government is applying successive budget cuts, including in science funding. Recent cuts radically affect research programs on biodiversity that are crucial components for the design and monitoring of public policies for nature conservation and sustainable development. We analyze the consequences of such cuts on the Research Program on Biodiversity (PPBio), the largest biodiversity research network in Brazil (626 researchers, nine networks in all Brazilian biomes). Brazil holds a substantial part of the world's biodiversity and of tropical forests that play a significant role for regional and global climate stability. If underfunding is maintained, the dismantling of the Brazilian PPBio will have consequences that go beyond biodiversity knowledge itself but affect society as a whole. Brazil will likely fail to reach the National Targets for Biodiversity 2011–2020, and it will be difficult to fulfill the restoration target of the Brazilian NDC and to advance with the sustainable development goals.

Abstract

The effects of Brazil's political crisis on science funding necessary for biodiversity conservation are likely to be global. Brazil is not only the world's most biodiverse nation, it is responsible for the greater part of the Amazon forest, which regulates the climate and provides rain to much of southern South America. Brazil was a world leader in satellite monitoring of land-use change, in-situ biodiversity monitoring, reduction in tropical-forest deforestation, protection of indigenous lands, and a model for other developing nations. Coordinated public responses will be necessary to prevent special-interest groups from using the political crisis to weaken science funding, environmental legislation and law enforcement.

19. Different environmental gradients affect different measures of snake β-diversity in the Amazon rainforests

Mechanisms generating and maintaining biodiversity at regional scales may be evaluated by quantifying β-diversity along environmental gradients. Differences in assemblages result in biotic complementarities and redundancies among sites, which may be quantified through multi-dimensional approaches incorporating taxonomic β-diversity (TBD), functional β-diversity (FBD) and phylogenetic β-diversity (PBD). Here we test the hypothesis that snake TBD, FBD and PBD are influenced by environmental gradients, independently of geographic distance. The gradients tested are expected to affect snake assemblages indirectly, such as clay content in the soil determining primary production and height above the nearest drainage determining prey availability, or directly, such as percentage of tree cover determining availability of resting and nesting sites, and climate (temperature and precipitation) causing physiological filtering. We sampled snakes in 21 sampling plots, each covering five km2, distributed over 880 km in the central-southern Amazon Basin. We used dissimilarities between sampling sites to quantify TBD, FBD and PBD, which were response variables in multiple-linear-regression and redundancy analysis models. We show that patterns of snake community composition based on TBD, FBD and PBD are associated with environmental heterogeneity in the Amazon. Despite positive correlations between all β-diversity measures, TBD responded to different environmental gradients compared to FBD and PBD. Our findings suggest that multi-dimensional approaches are more informative for ecological studies and conservation actions compared to a single diversity measure.

Abstract

Abstract: In this review I focus on what we need to know to make decisions relevant to land-use planning. I discuss four questions: What information about the distribution of biodiversity is available to decision makers? What sort of information is required at a local scale? Can we use species-distribution modeling to compensate for the lack of empirical information at larger scales? Can we use surrogates based on remote sensing for all our decisions? To be effective, biodiversity information needs to be based on standardized sampling with data made available during the initial planning phases of infrastructure projects, which are now based only on engineering or social considerations and occur several decades before construction starts. The RAPELD method is now being used in many environmental-impact studies to generate standardized data, but there is presently no mechanism to include biodiversity information in the initial phases of decision making, and this has unfavorable consequences for economic development and the environment.

21. Near infrared spectroscopy for the identification of live anurans: Towards rapid and automated identification of species in the field

In megadiverse regions, such as the Amazon, the identification of species generally requires specialists that are often not available. Therefore, the use of new species-recognition tools is necessary to streamline surveys and avoid errors in species identification that lead to ineffective decision-making. Near infrared spectroscopy is a quick and non-destructive tool that has been widely used in the recognition of biodiversity. In addition to being used as an indicator group, anurans have species with high morphological diversity, which make them the focus of studies and application of new tools that help in the identification and recognition at the species level. In this study, the viability of recognition of species of live Amazonian frogs under field conditions using the near infrared technique and portable equipment was examined. The performance of classification models based on a linear discriminant analysis, built using spectra obtained from the dorsal and ventral surfaces of four pairs of phylogenetically-close and morphologically-similar species was evaluated. It was possible to distinguish the species of live anurans in five of the eight species studied with hit rates above 80% when using only one spectral reading per individual. The overall mean of correct prediction of the models was below that of previous studies that tested the method with anurans, which are likely to be due to particularities in the acquisition of spectra under field conditions and live species. Therefore, suggestions are made to improve the predictive capacity of the techniques.

Abstract

Tree diversity and composition in Amazonia are known to be strongly determined by the water supplied by precipitation. Nevertheless, within the same climatic regime, water availability is modulated by local topography and soil characteristics (hereafter referred to as local hydrological conditions), varying from saturated and poorly drained to well-drained and potentially dry areas. While these conditions may be expected to influence species distribution, the impacts of local hydrological conditions on tree diversity and composition remain poorly understood at the whole Amazon basin scale. Using a dataset of 443 1-ha non-flooded forest plots distributed across the basin, we investigate how local hydrological conditions influence 1) tree alpha diversity, 2) the community-weighted wood density mean (CWM-wd) – a proxy for hydraulic resistance and 3) tree species composition. We find that the effect of local hydrological conditions on tree diversity depends on climate, being more evident in wetter forests, where diversity increases towards locations with well-drained soils. CWM-wd increased towards better drained soils in Southern and Western Amazonia. Tree species composition changed along local soil hydrological gradients in Central-Eastern, Western and Southern Amazonia, and those changes were correlated with changes in the mean wood density of plots. Our results suggest that local hydrological gradients filter species, influencing the diversity and composition of Amazonian forests. Overall, this study shows that the effect of local hydrological conditions is pervasive, extending over wide Amazonian regions, and reinforces the importance of accounting for local topography and hydrology to better understand the likely response and resilience of forests to increased frequency of extreme climate events and rising temperatures., This work was part of the MSc thesis of the first author developed at the Graduate Program in Ecology of the National Institute of Amazonian Research (INPA). Abstract

Funding: Floristic identification in plots in the RAINFOR forest monitoring network have been supported by the Natural Environment Research Council (grants NE/B503384/1, NE/ D01025X/1, NE/I02982X/1, NE/F005806/1, NE/D005590/1 and NE/I028122/1) and the Gordon and Betty Moore Foundation. In a time of rapid global change, the question of what determines patterns in species abundance distribution remains a priority for understanding the complex dynamics of ecosystems. The constrained maximization of information entropy provides a framework for the understanding of such complex systems dynamics by a quantitative analysis of important constraints via predictions using least biased probability distributions. We apply it to over two thousand hectares of Amazonian tree inventories across seven forest types and thirteen functional traits, representing major global axes of plant strategies. Results show that constraints formed by regional relative abundances of genera explain eight times more of local relative abundances than constraints based on directional selection for specific functional traits, although the latter does show clear signals of environmental dependency. These results provide a quantitative insight by inference from large-scale data using cross-disciplinary methods, furthering our understanding of ecological dynamics. Publisher PDF

28. Effects of fire regime on the bird community in an Amazonian savanna

Abstract

Savanna ecosystems are maintained by fires with a fire-adapted biota, and savannas occur in Amazonia in patches surrounded by tropical forest. Different fire regimes can generate structurally diverse vegetation, and the composition of savanna bird assemblages is known to be closely related to vegetation structure. However, long-term approaches and interaction of fire with other environmental factors need to be explored for the better understanding of the effects of fire on birds. In an Amazonian landscape composed by savanna and forest, we investigated the effects of different fire regimes in a 12-ha area in three periods through 23 years. We also examined the effects of frequency and extent of fires, tree cover, and distance to forest on bird composition in twelve 3.7- ha savanna plots. Birds were surveyed with mist-nets and species were classified as to their habitat use by comparison of registers in forest and savanna plots through visual/acoustical surveys. After 13 years without fire, many forest species colonized the area and some savanna species were lost. Fire regime affected avifauna assemblages. The avifauna was sensitive to the occurrence of fires. After one fire event in a plot that had not burned for 12 years, some savanna species returned. These results highlight the effects of the fire regime on birds and indicate that many savanna bird species depend on the occurrence of regular fires.

Abstract

The current capacity of environmental DNA (eDNA) to provide accurate insights into the biodiversity of megadiverse regions (e.g., the Neotropics) requires further evaluation to ensure its reliability for long-term monitoring. In this study, we first evaluated the taxonomic resolution capabilities of a short fragment from the 12S rRNA gene widely used in fish eDNA metabarcoding studies, and then compared eDNA metabarcoding data from water samples with traditional sampling using nets. For the taxonomic discriminatory power analysis, we used a specifically curated reference dataset consisting of 373 sequences from 264 neotropical fish species (including 47 newly generated sequences) to perform a genetic distance-based analysis of the amplicons targeted by the MiFish primer set. We obtained an optimum delimitation threshold value of 0.5% due to lowest cumulative errors. The barcoding gap analysis revealed only a 50.38% success rate in species recovery (133/264), highlighting a poor taxonomic resolution from the targeted amplicon. To evaluate the empirical performance of this amplicon for biomonitoring, we assessed fish biodiversity using eDNA metabarcoding from water samples collected from the Amazon (Adolpho Ducke Forest Reserve and two additional locations outside the Reserve). From a total of 84 identified Molecular Operational Taxonomic Units (MOTUs), only four could be assigned to species level using a fixed threshold. Measures of α-diversity analyses within the Reserve showed similar patterns in each site between the number of MOTUs (eDNA dataset) and species (netting data) found. However, β-diversity revealed contrasting patterns between the methods. We therefore suggest that a new approach is needed, underpinned by sound taxonomic knowledge, and a more thorough evaluation of better molecular identification procedures such as multi-marker metabarcoding approaches and tailor-made (i.e., order-specific) taxonomic delimitation thresholds.

Abstract

Crocodilians represent one of the oldest extant vertebrate lineages. They have co‐existed with humans throughout the Amazon basin for thousands of years, often having a strong cultural and economic influence on people's lives. Shifts in the socio‐economic and political reality of the Amazon basin during the last century have led crocodilian populations to face large variations in their numbers according to different levels of exploitation and strategies for their conservation.\ud This article reviews the scientific knowledge obtained between 1945 and 2019 on the biology, conservation and management for the four Amazonian crocodilian (caiman) species (Caiman crocodilus, Melanosuchus niger, Paleosuchus palpebrosus and Paleosuchus trigonatus). It provides a general overview on past and current population status and research efforts involving caimans in the Amazon basin and discusses perspectives for the future.\ud The most significant studies on the ecology, genetics and management strategies are examined in more detail and this information is contextualized to provide an overview of the most relevant findings that might explain caiman population trends over the last 75 years.\ud Systems for sustainable management in the Amazon basin have been discussed for the past 20 years, but remain rarely applicable. It is necessary to develop new ways to maintain healthy caiman populations through innovative management programmes. Sustainable harvesting of wildlife has been shown to promote conservation targets, especially those initiatives based on community co‐management. In this article, we propose some general guidelines for future management schemes, in the expectation that the information provided by the scientific community will be considered fully without political agendas determining the priorities.

Abstract

Global climate drivers often have strong effects on the carrying capacity of animal populations, but little is known about how effects differ between regional and local scales. In this paper we evaluated how climate variables were correlated with regional and local fluctuations of a small rodent, Necromys lasiurus, in an Amazonian savanna. Between 2000 and 2019, we evaluated the temporal variation in abundance of N. lasiurus in eight 4.0-ha plots separated by 0.8 – 10.6 km. Using generalized linear mixed models, we found that, at a regional scale, the abundance of rodents captured was positively associated with the abundance in the prior year, but had little relationship with the Southern Oscillation Index (SOI), which had been shown to affect rats in a single plot in a previous study. However, variation in densities among years was coordinated among some plots, leading to patchiness in population dynamics. Based on the patterns of density fluctuations, the plots formed three clusters. Analyses based on these clusters indicated that only one was strongly affected by SOI, as in the previous study. The differences in the effects of global climate drivers on populations of a single species in relatively homogeneous habitat indicate that predictions about the effects of climate change should be based on simultaneous studies in a variety of sites or they may lead to spurious relationships.

Abstract

The spillways of the Santo Antônio Hydro-electric Dam on the Madeira River in Brazilian Amazonia were closed in November 2011, inundating more than 100 km of river and reducing the annual fluctuations in water level. We surveyed the crocodilians in the affected area for two years before and for eight years after dam filling in order to evaluate the effects of the dam on the size structure of the population, the distribution of each species, and the detectability of individuals to interpret changes in apparent density. Our methodology was probably not appropriate to evaluate trends in population characteristics of Paleosuchus palpebrosus or P. trigonatus, but there was little evidence of an effect of the dam on the numbers of Caiman crocodilus and Melanosuchus niger in the area, and the distributions of all caiman species along the river changed only slightly after the dam was constructed. However, the proportions of small C. crocodilus and large M. niger detected in surveys increased eight years after dam filling. Despite having detectable effects on some population characteristics, the dam does not appear to represent a threat to the persistence of the species in the area if deforestation along the banks of the reservoir can be avoided.

Abstract

Stable isotope ratios of nitrogen (δ15N) have been used to estimate trophic position (TP) of organisms due to the predictable enrichment of nitrogen‐15 in consumer tissues relative to their diet. We explored estimates of trophic position using liver and muscle δ15N and stomach content analysis in a broad size range of Arapaima sp. from Amazonian floodplain lakes. Estimates of TP based on liver δ15N were more closely related to the stomach content data than estimates based on muscle δ15N, possibly because of the higher turnover of nitrogen in liver. Total length and season explained most of the variation in TP values estimated from δ15N, showing that they have more effect than prey trophic position on δ15N values. The TP estimated by identification of stomach content was 3.6 and was unrelated to the size of the arapaima. This highlights the need for a better understanding of the factors that affect values of δ15N and stomach content analysis is still needed to unravel the trophic ecology of predatory fishes.

Abstract

Despite a global phase out of some point sources, mercury (Hg) remains elevated in aquatic food webs, posing health risks for fish-eating consumers. Many tropical regions have fast growing organisms, potentially short food chains, and few industrial point sources, suggesting low Hg baselines and low rates of trophic magnification with limited risk to people. Nevertheless, insufficient work on food-web Hg has been undertaken in the tropics and fish consumption is high in some regions. We studied Hg concentrations in fishes from floodplain lakes of the Juruá River, Amazonas, Brazil with three objectives: 1) determine rates of Hg trophic magnification, 2) assess whether Hg concentrations are high enough to impact humans eating fish, and 3) determine whether there are seasonal differences in fish Hg concentrations. A total of 377 fish-muscle samples were collected from 12 floodplain lakes during the low-water (September 2018) and falling-water (June 2019) seasons and analysed for total Hg and stable nitrogen (N) isotopes. The average trophic magnification factor (increase per trophic level) was 10.1 in the low-water season and 5.4 in the falling-water season, both well above the global average for freshwaters. This high rate of trophic magnification, coupled with higher-than-expected Hg concentrations in herbivorous species, led to high concentrations (up to 17.6 ng/g dry weight) in predatory pirarucu and piranha. Nearly 70% of all samples had Hg concentrations above the recommended human-consumption guidelines. Average concentrations were 42% higher in the low-water season than the falling-water season, but differences varied by species. Since Hg concentrations are higher than expected and fish consumption in this region is high, future research should focus on Hg exposure for human populations here and in other tropical-rainforest regions, even in the absence of local point sources of Hg.

Abstract

Colour variation in crocodilians is associated with size, environment and genetic structure, but little is known about colour variation in the genus Paleosuchus (Alligatoridae). Different genetic lineages of Paleosuchus palpebrosus (Dwarf caiman) occupy different environments throughout the species extensive distribution, and all are cryptically coloured. We captured 187 P. palpebrosus and recorded their head colour from four genetically distinct geographic clades between 2008 and 2019. Additionally, we determined the jaw and belly spot pattern of a subsample of 95 individuals (22–109 cm snout-vent length). PERMANCOVA was used to investigate the relationships between head colour and spot patterns, to the caiman size, sex, and geographic lineage, as well as ambient temperature. Variation in head colour, and jaw and belly spot patterns, were related to genetic lineage, snout-vent length and temperature, but the model explained only ∼45.4% of the variance in the data. Sex was not significantly related to the head colour, or jaw and belly spot patterns. Dwarf caimans inhabiting cooler climates tend to be darker than individuals from warmer areas, and individuals from the “Cerrado-Pantanal” and “Bolivia” lineages generally darker than the “Amazon” and “Madeira” lineages. However, individuals of a given size in different lineages overlap greatly in colour patterns and colour alone could not be used to distinguish lineages. The Natterer’s hypothesis of head-colour as diagnose from “Cerrado-Pantanal” lineage, cannot be completely accepted according our quantitative analysis, although there are a variation in the geographic distribution of these phenotypic traits, and the “Cerrado-Pantanal” lineage had been the most distinct among the lineages.

Abstract

The Program for Biodiversity Research (PPBio) is an innovative program designed to integrate all biodiversity research stakeholders. Operating since 2004, it has installed long-term ecological research sites throughout Brazil and its logic has been applied in some other southern-hemisphere countries. The program supports all aspects of research necessary to understand biodiversity and the processes that affect it. There are presently 161 sampling sites (see some of them at Supplementary Appendix), most of which use a standardized methodology that allows comparisons across biomes and through time. To date, there are about 1200 publications associated with PPBio that cover topics ranging from natural history to genetics and species distributions. Most of the field data and metadata are available through PPBio web sites or DataONE. Metadata is available for researchers that intend to explore the different faces of Brazilian biodiversity spatio-temporal variation, as well as for managers intending to improve conservation strategies. The Program also fostered, directly and indirectly, local technical capacity building, and supported the training of hundreds of undergraduate and graduate students. The main challenge is maintaining the long-term funding necessary to understand biodiversity patterns and processes under pressure from global environmental changes. Abstract

Resource partitioning is a stabilising mechanism known to maintain species diversity in a variety of environments. Assemblages of stream shrimp species are structured by habitat features and predation. Therefore, segregation along habitat dimensions could facilitate coexistence among species in shrimp assemblages even when segregation is a result of predation pressure by fish species. These ecological interactions take place on a background modulated by biogeographic features, such as connectivity among drainages. However, these generalisations are mainly based on studies undertaken in temperate regions. We investigated whether abundances of rainforest shrimp species are related to habitat dimensions, and whether habitat–abundance relationships might be mediated through fish‐assemblage structure and the effect of drainages on connectivity. We detected effects of habitat variation on densities of shrimp species, but the magnitudes of the effects were larger for some species than others. Fish‐assemblage composition also affected shrimp densities. Two of the three species of shrimp showed some degree of habitat specialisation, but only along current‐velocity, depth, and pH gradients. Habitat segregation among species occurred along the current‐velocity and pH gradients. Relationships between density and environmental gradients differed between catchments for only one species and only along the pH gradient. Our findings provide evidence that rainforest‐stream shrimp species respond differently to environmental gradients and this could facilitate coexistence among species. However, interactions with fish seem to have a stronger effect on species densities, and consequently species segregation, than direct effects of the environmental gradients, resulting in apparent competition for these resources.

Abstract

Amazonian savannas are isolated patches of open habitats within an array of extensive tropical forest. The mammal fauna of the savannas in the Alter do Chão region (Santarém Municipality), is dominated by Necromys lasiurus, whose populations have been studied by researchers of the National Institute of Amazonian Research since 1983. Here, we summarize the studies and advances made so far to better understand aspects related to population dynamics and ecology of savanna rodents and the strategies they use to persist in an environment with frequent fires subject to global climatic influences. In the Amazonian savannas the species acts as a seed disperser and population fluctuations are related to invertebrate availability, but not with fire or vegetation structure. Global climate appears to affect N. lasiurus population dynamics at local scale (i.e., plot scale) but not at the regional scale of the Alter do Chão savannas. The long-term studies in Alter do Chão generated many advances about Necromys lasiurus population dynamics and ecology, including aspects relating to feeding, home range, animal-plant interactions, the effects of fire and climate change.

Abstract

Aim Palms are an iconic, diverse and often abundant component of tropical ecosystems that provide many ecosystem services. Being monocots, tree palms are evolutionarily, morphologically and physiologically distinct from other trees, and these differences have important consequences for ecosystem services (e.g., carbon sequestration and storage) and in terms of responses to climate change. We quantified global patterns of tree palm relative abundance to help improve understanding of tropical forests and reduce uncertainty about these ecosystems under climate change. Location Tropical and subtropical moist forests. Time period Current. Major taxa studied Palms (Arecaceae). Methods We assembled a pantropical dataset of 2,548 forest plots (covering 1,191ha) and quantified tree palm (i.e., ≥10cm diameter at breast height) abundance relative to co‐occurring non‐palm trees. We compared the relative abundance of tree palms across biogeographical realms and tested for associations with palaeoclimate stability, current climate, edaphic conditions and metrics of forest structure. Results On average, the relative abundance of tree palms was more than five times larger between Neotropical locations and other biogeographical realms. Tree palms were absent in most locations outside the Neotropics but present in >80% of Neotropical locations. The relative abundance of tree palms was more strongly associated with local conditions (e.g., higher mean annual precipitation, lower soil fertility, shallower water table and lower plot mean wood density) than metrics of long‐term climate stability. Life‐form diversity also influenced the patterns; palm assemblages outside the Neotropics comprise many non‐tree (e.g., climbing) palms. Finally, we show that tree palms can influence estimates of above‐ground biomass, but the magnitude and direction of the effect require additional work. Conclusions Tree palms are not only quintessentially tropical, but they are also overwhelmingly Neotropical. Future work to understand the contributions of tree palms to biomass estimates and carbon cycling will be particularly crucial in Neotropical forests.

Given the immediate threats posed by climate and land-use change, an improved understanding of how this extraordinary biodiversity is spatially organized is urgently required to develop effective conservation strategies. Most Amazonian tree species are extremely rare but a few are common across the region. Indeed, just 227 ‘hyperdominant’ species account for >50% of all individuals >10 cm diameter at 1.3 m in height. Yet, the degree to which the phenomenon of hyperdominance is sensitive to tree size, the extent to which the composition of dominant species changes with size class and how evolutionary history constrains tree hyperdominance, all remain unknown. Here, we use a large floristic dataset to show that, while hyperdominance is a universal phenomenon across forest strata, different species dominate the forest understory, midstory and canopy. We further find that, although species belonging to a range of phylogenetically dispersed lineages have become hyperdominant in small size classes, hyperdominants in large size classes are restricted to a few lineages. Our results demonstrate that it is essential to consider all forest strata to understand regional patterns of dominance and composition in Amazonia. More generally, through the lens of 654 hyperdominant species, we outline a tractable pathway for understanding the functioning of half of Amazonian forests across vertical strata and geographical locations. Abstract

The extrinsic factors that most influence animal activity are weather and light conditions, which can be assessed at hourly, monthly, and even lunar-cycle timescales. We evaluated the responses of tropical aerial-insectivorous bats to temperature, rainfall, and moonlight intensity within and among nights. Temperature positively affected the activity of two species (Cormura brevirostris and Saccopteryx bilineata). Moonlight reduced Myotis riparius activity and increased the activity of Pteronotus rubiginosus and S. leptura. Rainfall can promote an irregular activity peak during the night compared to nights without rainfall, but the bats in our study were not active for a longer time after a rainfall event. Our findings indicate that moonlight and temperature are the variables with the highest impact on the activity of tropical insectivorous bat species and that some species are sensitive to small variations in rainfall among and within nights.

Abstract

We studied reproduction of three species of crocodilians, Paleosuchus trigonatus, Caiman crocodilus and Melanosuchus niger, in the Xingu River, near the Belo Monte hydroelectric dam. The periods of laying and hatching of eggs were estimated for each nest before (2013–2014) and after (2016–2017) the river was dammed and the reservoir was formed. Nesting of the three species occurred between August and December, but was largely asynchronous; nest construction peaked in September for P. trigonatus, October for M. niger and November for C. crocodilus. Reservoir filling had little effect on the laying period of any of the species. Nests of P. trigonatus and M. niger were always within 0–12 m of the bank, whereas nests of C. crocodilus, which nests later in the season when flooding is more likely, were up to 100 m from the nearest water body. There was no relationship between distance from water and the number of eggs in nests, suggesting that larger and presumably more experienced females do not lay at different distances from the bank in any of the species.
