The Panel on Plant Health performed a listing of non-EU viruses and viroids (reported hereinafter as viruses) of Cydonia Mill., Fragaria L., Malus Mill., Prunus L., Pyrus L., Ribes L., Rubus L. and Vitis L. A systematic literature review identified 197 viruses infecting one or more of the host genera under consideration. Viruses were allocated into three categories (i) 86 non-EU viruses, known to occur only outside the EU or having only limited presence in the EU (i.e. reported in only one or few Member States (MSs), known to have restricted distribution, outbreaks), (ii) 97 viruses excluded at this stage from further categorisation efforts because they have significant presence in the EU (i.e. only reported so far from the EU or known to occur or be widespread in some MSs or frequently reported in the EU), (iii) 14 viruses with undetermined standing for which available information did not readily allow to allocate to one or the other of the two above groups. Comments provided by MSs during consultation phases were integrated in the opinion. The main knowledge gaps and uncertainties of this listing concern (i) the geographic distribution and prevalence of the viruses analysed, in particular when they were recently described; (ii) the taxonomy and biological status of a number of poorly characterised viruses; (iii) the host status of particular plant genera in relation to some viruses. The viruses considered as non-EU and those with undetermined standing will be categorised in the next steps to answer a specific mandate from the Commission to develop pest categorisations for non-EU viruses. This list does not imply a prejudice on future needs for a pest categorisation for other viruses which are excluded from the current categorisation efforts., (© 2019 European Food Safety Authority. Spodoptera litura is an emerging pest insect in cotton and arable crops in Central Asia. To explore the possibility of using baculoviruses as biological control agents instead of chemical pesticides, in a previous study we characterized a number of S. litura nucleopolyhedrovirus (SpltNPV) isolates from Pakistan. We found significant differences in speed of kill, an important property of a biological control agent. Here we set out to understand the genetic basis of these differences in speed of kill, by comparing the genome of the fast-killing SpltNPV-Pak-TAX1 isolate with that of the slow-killing SpltNPV-Pak-BNG isolate. These two isolates and the SpltNPV-G2 reference strain from China were deep sequenced with Illumina. As expected, the two Pakistani isolates were closely related with >99% sequence identity, whereas the Chinese isolate was more distantly related. We identified two loci that may be associated with the fast action of the SpltNPV-Pak-TAX1 isolate. First, an analysis of rates of synonymous and non-synonymous mutations identified neutral to positive selection on open reading frame (ORF) 122, encoding a viral fibroblast growth factor (vFGF) that is known to affect virulence in other baculoviruses. Second, the homologous repeat region hr17, a putative enhancer of transcription and origin of replication, is absent in SpltNPV-Pak-TAX1 suggesting it may also affect virulence. Additionally, we found there is little genetic variation within both Pakistani isolates, and we identified four genes under positive selection in both isolates that may have played a role in adaptation of SpltNPV to conditions in Central Asia. Our results contribute to the understanding of the enhanced activity of SpltNPV-Pak-TAX1, and may help to select better SpltNPV isolates for the control of S. litura in Pakistan and elsewhere., Competing Interests: The authors declare no conflict of interest. The EFSA Panel on Plant Health performed a pest categorisation of Cadang-Cadang viroid for the European Union (EU) territory. Coconut cadang-cadang viroid (CCCVd) is a well-known viroid for which efficient molecular detection assays are available. It is transmitted by vegetative multiplication of infected hosts, by seed and pollen and, possibly, by the action of unknown vector(s). CCCVd is reported from a few countries in Asia and is not known to occur in the EU. It therefore does not meet one of the criteria for being a Union regulated non-quarantine pest. The host range of CCCVd is restricted to Arecaceae species (palms), in particular coconut and it is listed on all known hosts in Annex IIAI of Directive 2000/29/EC. CCCVd is expected to be able to enter in the EU and to be able to establish in the open in the southernmost regions of the EU and elsewhere under protected cultivation. It has the potential to subsequently spread via plants for planting and possibly other mechanisms. CCCVd is able to cause severe symptoms in some Arecaceae species while others seem less affected. The potential impact of CCCVd if introduced in the EU is very difficult to assess. Given that the spread potential is, as for other viroids, likely to be limited, the potential impact is estimated to be limited in extent but this judgement is affected by large uncertainties. Overall, CCCVd meets all the criteria evaluated by EFSA to qualify as Union quarantine pest. The main knowledge gaps concern (1) the relationships between CCCVd-related RNAs and CCCVd, (2) the origin and volume of the trade in palm seeds and plants for planting imported in the EU (3) the efficiency of natural spread under EU conditions and (4) host status and susceptibility of many palm species grown in the EU., (© 2017 European Food Safety Authority.
