Nitrogen is one of the most inaccessible plant nutrients, but certain species have overcome this limitation by establishing symbiotic interactions with nitrogen-fixing bacteria in the root nodule. This root nodule symbiosis (RNS) is restricted to species within a single clade of angiosperms, suggesting a critical evolutionary event at the base of this clade, which has not yet been determined. While genes implicated in the RNS are present in most plant species (nodulating or not), gene sequence conservation alone does not imply functional conservation – developmental or phenotypic differences can arise from variation in the regulation of transcription. To identify putative regulatory sequences implicated in the evolution of RNS, we aligned the genomes of 25 species capable of nodulation. We detected 3,091 conserved noncoding sequences (CNS) in the nitrogen-fixing clade that are absent from outgroup species. Functional analysis revealed that chromatin accessibility of 452 CNS significantly correlates with the differential regulation of genes responding to lipo-chitooligosaccharides inMedicago truncatula. These included 38 CNS in proximity to 19 known genes involved in RNS. Five such regions are upstream ofMtCRE1,Cytokinin Response Element 1,required to activate a suite of downstream transcription factors necessary for nodulation inM. truncatula. Genetic complementation of aMtcre1mutant showed a significant association between nodulation and the presence of these CNS, when they are driving the expression of a functional copy ofMtCRE1. Conserved noncoding sequences, therefore, may be required for the regulation of genes controlling the root nodule symbiosis inM. truncatula.

Most legumes can establish a symbiotic association with soil rhizobia that trigger the development of root nodules. These nodules host the rhizobia and allow them to fix nitrogen efficiently. The perception of bacterial lipo-chitooligosaccharides (LCOs) in the epidermis initiates a signaling cascade that allows rhizobial intracellular infection in the root and de-differentiation and activation of cell division that gives rise to the nodule. Thus, nodule organogenesis and rhizobial infection need to be coupled in space and time for successful nodulation. The plant hormone cytokinin (CK) contributes to the coordination of this process, acting as an essential positive regulator of nodule organogenesis. However, the temporal regulation of tissue-specific CK signaling and biosynthesis in response to LCOs or Sinorhizobium meliloti inoculation in Medicago truncatula remains poorly understood. In this study, using a fluorescence-based CK sensor (pTCSn::nls:tGFP), we performed a high-resolution tissue-specific temporal characterization of the sequential activation of CK response during root infection and nodule development in M. truncatula after inoculation with S. meliloti. Loss-of-function mutants of the CK-biosynthetic gene ISOPENTENYLTRANSFERASE 3 (IPT3) showed impairment of nodulation, suggesting that IPT3 is required for nodule development in M. truncatula. Simultaneous live imaging of pIPT3::nls:tdTOMATO and the CK sensor showed that IPT3 induction in the pericycle at the base of nodule primordium contributes to CK biosynthesis, which in turn promotes expression of positive regulators of nodule organogenesis in M. truncatula., Precise spatial and temporal characterization of cytokinin (CK) responses reveals the function of the CK biosynthesis gene ISOPENTENYLTRANSFERASE 3 during nodule development in Medicago truncatula.

Presently, we lack a lineage map of the shoot apex cells in woody perennials - a crucial gap considering their role in determining primary and secondary growth. Here, we used single-nuclei RNA-sequencing to determine cell type-specific transcriptomes of the Populus vegetative shoot apex. We identified highly heterogeneous cell populations clustered into seven broad groups represented by 18 transcriptionally distinct cell clusters. Next, we established the developmental trajectories of the epidermis, leaf mesophyll and vascular tissue. Motivated by the high similarities between Populus and Arabidopsis cell population in the vegetative apex, we applied a pipeline for interspecific single-cell gene expression data integration. We contrasted the developmental trajectories of primary phloem and xylem formation in both species, establishing the first comparison of vascular development between a model annual herbaceous and a woody perennial plant species. Background Symbiotic associations between bacteria and leguminous plants lead to the formation of root nodules that fix nitrogen needed for sustainable agricultural systems. Symbiosis triggers extensive genome and transcriptome remodeling in the plant, yet an integrated understanding of the extent of chromatin changes and transcriptional networks that functionally regulate gene expression associated with symbiosis remains poorly understood. In particular, analyses of early temporal events driving this symbiosis have only captured correlative relationships between regulators and targets at mRNA level. Here, we characterize changes in transcriptome and chromatin accessibility in the model legume Medicago truncatula, in response to rhizobial signals that trigger the formation of root nodules. Results We profiled the temporal chromatin accessibility (ATAC-seq) and transcriptome (RNA-seq) dynamics of M. truncatula roots treated with bacterial small molecules called lipo-chitooligosaccharides that trigger host symbiotic pathways of nodule development. Using a novel approach, dynamic regulatory module networks, we integrated ATAC-seq and RNA-seq time courses to predict cis-regulatory elements and transcription factors that most significantly contribute to transcriptomic changes associated with symbiosis. Regulators involved in auxin (IAA4-5, SHY2), ethylene (EIN3, ERF1), and abscisic acid (ABI5) hormone response, as well as histone and DNA methylation (IBM1), emerged among those most predictive of transcriptome dynamics. RNAi-based knockdown of EIN3 and ERF1 reduced nodule number in M. truncatula validating the role of these predicted regulators in symbiosis between legumes and rhizobia. Conclusions Our transcriptomic and chromatin accessibility datasets provide a valuable resource to understand the gene regulatory programs controlling the early stages of the dynamic process of symbiosis. The regulators identified provide potential targets for future experimental validation, and the engineering of nodulation in species is unable to establish that symbiosis naturally.

A central composite rotatable design (CCRD) coupled to response surface methodology (RSM) was used to investigate the effect of autoclaving conditions on the antinutritional factors, functional properties, digestibility and hardness of hard-do-cook common beans. Results indicated that autoclaving conditions did not change the functional properties (water solubility, water absorption index and oil absorption capacity) of the autoclaved hard-to-cook beans. Nevertheless, the autoclaving process was able to reduce the content of trypsin (59.8%) and α-amylase (42.2%) inhibitors as well as the amount of resistant starch (45.9%), which improves the nutrient bioavailability. In addition, compared to unprocessed hard-to-cook beans, the autoclaved seed presented higher protein and starch digestibility and lower hardness, enhancing the nutritional and textural quality of the seeds. These results evidenced that autoclaving may be an interesting alternative to enable the use of hard-to-cook beans as whole grain or component in food preparations.

Background Single-cell RNA sequencing (scRNA-seq) has revolutionized the study of transcriptomes, arising as a powerful tool for discovering and characterizing cell types and their developmental trajectories. However, scRNA-seq analysis is complex, requiring a continuous, iterative process to refine the data and uncover relevant biological information. A diversity of tools has been developed to address the multiple aspects of scRNA-seq data analysis. However, an easy-to-use web application capable of conducting all critical steps of scRNA-seq data analysis is still lacking. Summary We present Asc-Seurat, a feature-rich workbench, providing an user-friendly and easy-to-install web application encapsulating tools for an all-encompassing and fluid scRNA-seq data analysis. Asc-Seurat implements functions from the Seurat package for quality control, clustering, and genes differential expression. In addition, Asc-Seurat provides a pseudotime module containing dozens of models for the trajectory inference and a functional annotation module that allows recovering gene annotation and detecting gene ontology enriched terms. We showcase Asc-Seurat’s capabilities by analyzing a peripheral blood mononuclear cell dataset. Conclusions Asc-Seurat is a comprehensive workbench providing an accessible graphical interface for scRNA-seq analysis by biologists. Asc-Seurat significantly reduces the time and effort required to analyze and interpret the information in scRNA-seq datasets.

No. of bitstreams: 0 Previous issue date: 2020-10-15 Phenotypic plasticity refers to the ability of a single genotype to express distinct phenotypes in response to the environment, a crucial feature for sessile organisms like forest trees, especially in a scenario of global climate change. Several studies show that epigenetic regulation plays an important role in this plastic adaptation response, driving the search for associations between natural epigenetic variation with environmental cues and phenotypic traits based on patterns of cytosine methylation. Clonally propagated trees across variable sites offer a robust system to control for the confounding effect of the background genetic variation among genotypes, allowing the analysis of epigenetic modifications in response to variable environments. In this study we investigated the overall patterns of epigenetic changes by the analysis of the genome-wide DNA methylation status based on high throughput MS-DArT-seq (Methyl Sensitive DArT-seq sequencing) of reduced genome complexity representations. We compared patterns of DNA methylation of biological replicates of leaf and xylem tissue samples of four commercially planted elite Eucalyptus grandis × Eucalyptus urophylla clones and one Eucalyptus urophylla in two contrasting sites in Brazil, and the association of these methylation patterns with the environments and growth traits. DNA sequence reads were mapped against the Eucalyptus grandis reference genome, counting and annotating differentially methylated sites. A total of 90,378 MS-DArT-seq sites were identified, the majority (~70%) located in genes and 10% in transposable elements. The distribution of methylation sites showed extensive variation between the five genotypes and the environments. Sets of methylation sites exclusive to each location were identified for each clone but no consistently shared epigenetic marks for all five clones were found across environments. Multiple correspondence analysis suggests a significant contribution of the genetic background on the distribution of methylation changes. We used a gene-environment association analysis to search for association of methylation patterns with growth traits. A total of 445 methylation sites across all 11 Eucalyptus chromosomes were found significantly associated with one or more of the three measured traits (total height, estimated volume and breast high diameter). The absence of clustered differentially methylated sites is consistent with the fact that complex growth traits are governed by a large number of loci of small effect across the entire genome suggesting that this same pattern will likely hold for what regards epigenetic marks. Carioca beans are subjected to the hard-to-cook phenomena (HTC), which results in loss of technological and sensorial qualities. To better elucidate this postharvest hardening process, changes in technological and biochemical properties of grains during storage at 40 °C and 75% relative humidity were investigated, and the results were analyzed using Principal Component Analysis (PCA). Results showed that the hardening process occurs at different intensity for each genotype, and those more susceptible to HTC presented higher water absorption index (WAI) and peroxidase activity. During the storage period, oxidoreductases remained active and total phenol content increased for all genotypes. PCA explained 92.2% of total variance and grouped hardness, cooking time and WAI on PC1 (67.8%) and peroxidase activity and total phenol content on PC2 (24.4%). PCA showed that the technological parameter more related to the HTC is WAI and that hardness observed in genotypes during storage cannot be attributed to changes in the total phenol content nor to oxidorreductase activities. Single-cell transcriptome analysis has been extensively applied in humans and animal models to uncover gene expression heterogeneity between the different cell types of a tissue or an organ. It demonstrated its capability to discover the key regulatory elements that determine cell fate during developmental programs such as brain or heart development. Single-cell analysis requires the isolation and labeling of the messenger RNA (mRNA) derived from each cell. These challenges were primarily addressed in mammals by developing microfluidic-based approaches. For plant species whose cells contain cell walls, these approaches have generally required the generation of isolated protoplasts. Many plant tissues’ secondary cell wall hinders enzymatic digestion required for individual protoplast isolation, resulting in an unequal representation of cell types in a protoplast population. This limitation is especially critical for cell types located in the inner layers of a tissue or the inner tissues of an organ. Consequently, single-cell RNA sequencing (scRNA-seq) studies using microfluidic approaches in plants have mainly been restricted to Arabidopsis roots, for which well-established procedures of protoplast isolation are available. Here we present a simple alternative approach to generating high-quality protoplasts from plant tissue by characterizing the mRNA extracted from individual nuclei instead of whole cells. We developed the protocol using two different plant materials with varying cellular complexity levels and cell-wall structure, Populus shoot apices, and more lignified stems. Using the 10× Genomics Chromium technology, we show that this procedure results in intact mRNA isolation and limited leakage, with a broad representation of individual cell transcriptomes.

Response surface methodology based on mixture design was employed for statistical optimization of medium components for the growth and production of α-amylase by Escherichia coli pAC92. The combined effects of media constituents (peptone, yeast extract and extruded beans) were analyzed using a cubic model, which was developed by3-factor simplex lattice mixture design in predicting the optimum yield of growth and α-amylase activity. Results evidenced that extruded common bean was more effective as a nutrient source for E.colipAC92 growth. On the other hand, the completely substituted medium with extruded common bean resulted in 68% of increase in the growth of Escherichia coli pAC92. In addition, the culture medium containing 0.5% of extruded bean and 0.5% of peptone reached a α-amylase activity of 44.59 U. The optimal medium composition was determined by a numerical method based on desirability function, by which the optimal composition for maximum optical density and enzyme activity was found using 0.5% peptone and 0.5% extruded common bean as media constituents. Therefore, these results evidenced that extruded common bean can be successfully used as substitute of peptone and yeast extract in culture media for production of α-amylase byE.colipAC92.

Common bean is a legume of social and nutritional importance as a food crop, cultivated worldwide especially in developing countries, accounting for an important source of income for small farmers. The availability of the complete sequences of the two common bean genomes has dramatically accelerated and has enabled new experimental strategies to be applied for genetic research. DArTseq has been widely used as a method of SNP genotyping allowing comprehensive genome coverage with genetic applications in common bean breeding programs. Using this technology, 6286 SNPs (1 SNP/86.5 Kbp) were genotyped in genic (43.3%) and non-genic regions (56.7%). Genetic subdivision associated to the common bean gene pools (K = 2) and related to grain types (K = 3 and K = 5) were reported. A total of 83% and 91% of all SNPs were polymorphic within the Andean and Mesoamerican gene pools, respectively, and 26% were able to differentiate the gene pools. Genetic diversity analysis revealed an average H E of 0.442 for the whole collection, 0.102 for Andean and 0.168 for Mesoamerican gene pools (F ST = 0.747 between gene pools), 0.440 for the group of cultivars and lines, and 0.448 for the group of landrace accessions (F ST = 0.002 between cultivar/line and landrace groups). The SNP effects were predicted with predominance of impact on non-coding regions (77.8%). SNPs under selection were identified within gene pools comparing landrace and cultivar/line germplasm groups (Andean: 18; Mesoamerican: 69) and between the gene pools (59 SNPs), predominantly on chromosomes 1 and 9. The LD extension estimate corrected for population structure and relatedness (r2 SV) was ~ 88 kbp, while for the Andean gene pool was ~ 395 kbp, and for the Mesoamerican was ~ 130 kbp. For common bean, DArTseq provides an efficient and cost-effective strategy of generating SNPs for large-scale genome-wide studies. The DArTseq resulted in an operational panel of 560 polymorphic SNPs in linkage equilibrium, providing high genome coverage. This SNP set could be used in genotyping platforms with many applications, such as population genetics, phylogeny relation between common bean varieties and support to molecular breeding approaches.

The identification and validation of candidate genes related to traits of interest is a time consuming and expensive process and the homology among genes from different species can facilitate the identification of genes of the target species from the genomic information of a model species. This study aimed to quantify the expression of homologous rice genes previously related to drought tolerance in Arabidopsis. Five genes (CPK6, PLDa, GluR2, CesA8, and EIN2) were identified in rice by the homology of the amino acid sequence between rice and Arabidopsis. The genotypes Douradao (drought tolerant) and Primavera (drought susceptible) were subjected to a water deficit experiment, and subsequently evaluated for gene expression by qPCR for the five homologous and Lsi1 genes. The qPCR analysis clearly showed that the five homologous genes were expressed in rice, which is an indication that these genes could preserve their function in rice as a response to drought. In Douradao, of the five homologous genes, all but OsGluR2 displayed an increase in the average expression in drought treatment when compared to the control, while in Primavera, the average expression of the five genes did not differ between the control and drought treatment. In Douradao, the OsPLDa1, which showed the higher expression level in drought in relation to the control (10.82), significantly increased the gene expression in the leaf and root tissues as a response to drought, in both vegetative and reproductive stages, whereas in Primavera, this gene was suppressed in both tissues and stages under drought. Therefore, the OsPLDa1 gene was the most important in relation to drought response and is an interesting candidate for further studies in developing rice cultivars that are more tolerant to this stress.

Several studies suggest the relation of DNA methylation to diseases in humans and important phenotypes in plants drawing attention to this epigenetic mark as an important source of variability. In the last decades, several methodologies were developed to assess the methylation state of a genome. However, there is still a lack of affordable and precise methods for genome wide analysis in large sample size studies. Methyl sensitive double digestion MS-DArT sequencing method emerges as a promising alternative for methylation profiling. We developed a computational pipeline for the identification of DNA methylation using MS-DArT-seq data and carried out a pilot study using the Eucalyptus grandis tree sequenced for the species reference genome. Using a statistic framework as in differential expression analysis, 72,515 genomic sites were investigated and 5,846 methylated sites identified, several tissue specific, distributed along the species 11 chromosomes. We highlight a bias towards identification of DNA methylation in genic regions and the identification of 2,783 genes and 842 transposons containing methylated sites. Comparison with WGBS, DNA sequencing after treatment with bisulfite, data demonstrated a precision rate higher than 95% for our approach. The availability of a reference genome is useful for determining the genomic context of methylated sites but not imperative, making this approach suitable for any species. Our approach provides a cost effective, broad and reliable examination of DNA methylation profile on MspI/HpaII restriction sites, is fully reproducible and the source code is available on GitHub (https://github.com/wendelljpereira/ms-dart-seq).

An RNA extraction method with high integrity and purity as well as the selection of adequate reference genes are prerequisites for gene expression analysis. For common bean seeds, there is no well-defined protocol that can be used in a laboratory routine for gene expression analysis. In this study, an extraction protocol for RNA from common bean seeds, which produced material with good integrity for qPCR (RIN ≥ 6.5), was optimized. In addition, 10 reference genes were evaluated under qPCR standard conditions using different tissue samples of common beans. Gene stabilities were analyzed using the delta-CT method, Bestkeeper, NormFinder and geNorm approaches. The genes β-tubulin and T197 were ranked as the most stable among the sample sets evaluated with different tissue samples, while PvAct and Pv18S were the least stable. Drought stress, particularly during the flowering and grain-filling stages of growth, contributes to serious yield loss in common bean (Phaseolus vulgaris L.). The aim of this study was to identify genes induced in response to drought stress using transcriptome analysis of contrasting genotypes. Using leaf tissues of tolerant (BAT 477) and susceptible common bean genotypes (Perola), collected at the flowering and grain-filling stages, four complementary deoxyribonucleic acid representational difference analysis subtractive libraries were constructed and then sequenced. A total of 7,203 (77.6 %) sequences with an average sequence size of 570 bp were considered valid, for a combined 4 Mbp sequence. According to a differential display analysis, 802 expressed sequence tags, distributed across 67 contigs, were differentially expressed by the tolerant (37 contigs) and susceptible genotypes (30 contigs) after identification under drought conditions during the two investigated plant developmental stages. Of these differential contigs, the 13 most frequent genes were exclusive to the tolerant genotype. Based on BLAST2GO, 73 % of the gene sequences were annotated and 12 % showed mapping results, with the highest similarity rate corresponding to Glycine max (41 %). According to gene ontology functional analysis, 48 % of the sequences were attributed to cell metabolic processes. Overall, 8.3 % of the transcribed sequences exhibited similarity to transcription factors, predominantly those of the AP2-EREBP family (97.8 %). Of the target sequences validated by quantitative real-time polymerase chain reaction, most genes showed an expression level that agreed with that predicted by in silico analysis. Thus, the drought transcriptome dataset is a valuable resource on the variation in these gene sequences, offering the opportunity to identify robust molecular markers tightly linked to trait-controlling loci for use in marker-assisted breeding.

New carioca bean cultivars are being introduced into the market necessitating their evaluation under trade conditions, which often require storage under ambient conditions. We therefore evaluated the darkening and hardening processes of six carioca bean genotypes each representing regular and slow darkening trait during storage under ambient conditions for five months to elucidate their relationship as a breeding strategy. Storage time adversely affected color characteristics (L*, a*, b*, C* and ΔE) depending on bean genotype, whereas hardness and resistance to cooking increased during storage independent of the lignification process. Bean darkening and hardening occurred during storage at different intensities in each genotype and were not always correlated. BRSMG-Madrepérola, a slow darkening genotype, was unaffected (resistant to storage conditions), whereas BRS-Pontal with regular tegument darkening, was highly susceptible to storage conditions reflected in extended cooking time and darkening (low L* values). Principal component and cluster analyses on 8 constituents analyzed in this study demonstrate the difference in color characteristics, cooking time and hardness as major factors in segregating the bean genotypes. Seed coat color is an important but inappropriate single parameter for predicting the resistance to cooking or hardness induced by storage of carioca beans under ambient conditions. Development of carioca bean genotypes resistant to storage conditions is essential in reducing food losses during postharvest.

Researchers have made great advances into the development and application of genomic approaches for common beans, creating opportunities to driving more real and applicable strategies for sustainable management of the genetic resource towards plant breeding. This work provides useful polymorphic single-nucleotide polymorphisms (SNPs) for high-throughput common bean genotyping developed by RAD (restriction site-associated DNA) sequencing. The RAD tags were generated from DNA pooled from 12 common bean genotypes, including breeding lines of different gene pools and market classes. The aligned sequences identified 23,748 putative RAD-SNPs, of which 3357 were adequate for genotyping; 1032 RAD-SNPs with the highest ADT (assay design tool) score are presented in this article. The RAD-SNPs were structurally annotated in different coding (47.00 %) and non-coding (53.00 %) sequence components of genes. A subset of 384 RAD-SNPs with broad genome distribution was used to genotype a diverse panel of 95 common bean germplasms and revealed a successful amplification rate of 96.6 %, showing 73 % of polymorphic SNPs within the Andean group and 83 % in the Mesoamerican group. A slightly increased He (0.161, n = 21) value was estimated for the Andean gene pool, compared to the Mesoamerican group (0.156, n = 74). For the linkage disequilibrium (LD) analysis, from a group of 580 SNPs (289 RAD-SNPs and 291 BARC-SNPs) genotyped for the same set of genotypes, 70.2 % were in LD, decreasing to 0.10 %in the Andean group and 0.77 % in the Mesoamerican group. Haplotype patterns spanning 310 Mb of the genome (60 %) were characterized in samples from different origins. However, the haplotype frameworks were under-represented for the Andean (7.85 %) and Mesoamerican (5.55 %) gene pools separately. In conclusion, RAD sequencing allowed the discovery of hundreds of useful SNPs for broad genetic analysis of common bean germplasm. From now, this approach provides an excellent panel of molecular tools for whole genome analysis, allowing integrating and better exploring the common bean breeding practices.
