Protected areas are considered fundamental to counter biodiversity loss. However, evidence for their effectiveness in averting local extinctions remains scarce and taxonomically biased. We employ a robust counterfactual multi-taxon approach to compare occupancy patterns of 638 species, including birds (150), mammals (23), plants (39) and phytoplankton (426) between protected and unprotected sites across four decades in Finland. We find mixed impacts of protected areas, with only a small proportion of species explicitly benefiting from protection-mainly through slower rates of decline inside protected areas. The benefits of protection are enhanced for larger protected areas and are traceable to when the sites were protected, but are mostly unrelated to species conservation status or traits (size, climatic niche and threat status). Our results suggest that the current protected area network can partly contribute to slow down declines in occupancy rates, but alone will not suffice to halt the biodiversity crisis. Efforts aimed at improving coverage, connectivity and management will be key to enhance the effectiveness of protected areas towards bending the curve of biodiversity loss.

This zipped folder includes all data and the scripts to replicate the analyses from the study by Santangeli et al. Mixed effects of protected areas on terrestrial and freshwater biodiversity. Specifically, we include in the main folder the script (R file, suitable for R software - "SiteMatchingBirdExample") and site level data ("BirdData.csv") used to run the matching analyses of protected and unportected sites (data and script provided for the birds data only due to data ownership agreements). This example is easily applicable to the other three taxonomic groups. We also include the data and scripts to run the Joint Species Distribution Modeling on the occurrence data separately for each of the four taxonomic groups studied in the folder "HMSC_models". Here the user will find four separate sub-folders, each including in turn a folder named data which hosts the occurrence data from sites selected after matching for that taxon (CSV file named SXY, includes also site level information), as well as a script file (named e.g. birds_HMSC in the case of birds folder) that can be used to replicate the joint species distribution model on that specific taxonomic group.

The definitive version was published in Climate Research 74 (2017): 121-129, doi:10.3354/cr01491., As the world’s social-environmental problems increasingly extend across boundaries, both disciplinary and political, there is a growing need for interdisciplinarity, not only in research per se, but also in doctoral education. We present the common pitfalls of interdisciplinary research in doctoral education, illustrating approaches towards solutions using the Nordic Centre for Research on Marine Ecosystems and Resources under Climate Change (NorMER) research network as a case study. We provide insights and detailed examples of how to overcome some of the challenges of conducting interdisciplinary research within doctoral studies that can be applied within any doctoral/postdoctoral education programme, and beyond. Results from a self-evaluation survey indicate that early-career workshops, annual meetings and research visits to other institutions were the most effective learning mechanisms, whereas single discipline-focused courses and coursework were among the least effective learning mechanisms. By identifying the strengths and weaknesses of components of NorMER, this case study can inform the design of future programmes to enhance interdisciplinarity in doctoral education, as well as be applied to science collaboration and academic research in general.

Increasing environmental pressures and human impacts are reshaping community structures and species interactions throughout all trophic levels. The morphological and behavioural characteristics of species communities contain key ecological information on why prey species appear attractive to predators but are rarely applied when exploring predator-prey (PP) relationships. Expanding our knowledge on how changing prey communities can alter the food resource suitability (RS) for predators is vital for understanding PP dynamics in changing ecosystems. Detailed predator diet data are commonly restricted to commercially important species and often not available over long temporal scales. To find out whether structural changes of prey communities impact the food RS for predator communities over space and time, we apply a novel framework to describe and interpret changes in predator diet-suitability based on predation-relevant traits of prey. We use information on described feeding links from the literature to compile the prey spectrum for each predator and subsequently translate the prey-species into a prey-trait spectrum. For each predator, we then calculate a frequency-based prey-trait affinity score and relate it to the available food resource pool, the community weighted means of prey traits, resulting in a prey-suitability measure. We aim to reveal whether a described multi-decadal change in the community structure of zoobenthos had an impact on the food suitability for the benthic-feeding fish in a coastal system of the Baltic Sea. We assess the direction of change in resource quality from the perspective of benthic-feeding fish and describe predator-specific responses to examine which species are likely to profit or be disadvantaged by changes in their prey spectrum. Species composition and habitats are changing at unprecedented rates in the world's oceans, potentially causing entire food webs to shift to structurally and functionally different regimes. Despite the severity of these regime shifts, elucidating the precise nature of their underlying processes has remained difficult. We address this challenge with a new analytic approach to detect and assess the relative strength of different driving processes in food webs. Our study draws on complexity theory, and integrates the network-centric exponential random graph modelling (ERGM) framework developed within the social sciences with community ecology. In contrast to previous research, this approach makes clear assumptions of direction of causality and accommodates a dynamic perspective on the emergence of food webs. We apply our approach to analysing food webs of the Baltic Sea before and after a previously reported regime shift. Our results show that the dominant food web processes have remained largely the same, although we detect changes in their magnitudes. The results indicate that the reported regime shift may not be a system-wide shift, but instead involve a limited number of species. Our study emphasizes the importance of community-wide analysis on marine regime shifts and introduces a novel approach to examine food webs.

Ecological studies based on time-series often investigate community changes centered on species abundance or biomass but rarely expose the consequential functional aspects underlying such changes. Functional diversity measures have proven to be more accurate predictors for ecosystem functioning than traditional taxonomic approaches and hence gained much attention. There are only limited studies available that analyse the functional implications behind decadal changes of entire communities. We studied zoobenthic communities of two habitats, sheltered and exposed, of a coastal system subject to contrasting changes in community composition over the past four decades. Besides eutrophication and climate-related impacts, the system has been invaded by a non-native polycheate Marenzelleria spp., adding altered functional properties to the communities. The functional dispersion (FDis) metric was used as a measure for comparing the functional diversity of the contrasting habitats, with special focus on the role of Marenzelleria for the entire communities. We highlight changes in the functional identity of the communities, expressed as community-weighted means of trait expression (CWM), using multivariate techniques, and investigate the relationship between taxonomic and functional changes. Despite contrasting community developments in the two habitats, with characteristics traditionally suggesting different environmental quality, we found that the FDis in both habitats remained similar and increased with the introduction of Marenzelleria. Although showing maintained functional diversity across time and space, the functional identity (CWM) of communities changed irrespective of taxonomical differences. Examples include inter alia alterations in palatability proxies, feeding position and sediment transportation types, indicating changed functionality of zoobenthos in coastal systems. The ICES/HELCOM Working Group on Integrated Assessments of the Baltic Sea (WGIAB) meeting was held in Helsinki (Finland), 18-22 April 2016. The meeting was attended by 26 participants from five countries and chaired by Laura Uusitalo, Fin-land, Saskia Otto, Germany, Martin Lindegren, Denmark, and Lena Bergström, Swe-den. This was the first year of the new three-year Terms of Reference (ToR) for WGIAB. The main working activities in 2016 were to A) develop the trait-based ap-proach of understanding the ecosystem function, and B) explore the social-ecological system, including indicator development, revising the conceptual model, and devel-oping case studies. As a primary outcome of the ToR A, we built on our previous work on integrated ecosystem assessments (IEAs) in the Baltic Sea, but extended it beyond considering changes in abundances of a few dominant species, to accounting for community-wide changes in a number of key traits across multiple trophic levels. These traits represent various ecosystem functions upon which we derive important ecosystem services. By investigating temporal changes in the community weighted mean traits of phyto-plankton, zooplankton, zoobenthos, and fish, we demonstrated whether trait reor-ganizations at the level of entire communities occurred in the Central Baltic Sea as a result of the 1980s regime shift. Using in total 29 traits combined for all groups we found indications of two breakpoints across all four taxonomic groups over the last decades, i.e. one around 1990 and one around 2000. Further work will focus on ex-ploring the nature of the changes in trait composition and on standardizing the num-ber of traits and data types (i.e. binary, continuous or categorical) across taxonomic group.In addition, we collected data on key functional groups and abiotic variables in all main sub-basins of the Baltic Sea, setting the stage for a cross-regional comparison of temporal patterns and trends in lower trophic level in the face of recent, ICESCM2016/SSGIEA:08
