Abstract

Multi-contrast magnetic resonance imaging (MRI)-based automatic auxiliary glioma diagnosis plays an important role in the clinic. Contrast-enhanced MRI sequences (e.g., contrast-enhanced T1-weighted imaging) were utilized in most of the existing relevant studies, in which remarkable diagnosis results have been reported. Nevertheless, acquiring contrast-enhanced MRI data is sometimes not feasible due to the patients physiological limitations. Furthermore, it is more time-consuming and costly to collect contrast-enhanced MRI data in the clinic. In this paper, we propose an adaptive PromptNet to address these issues. Specifically, a PromptNet for glioma grading utilizing only non-enhanced MRI data has been constructed. PromptNet receives constraints from features of contrast-enhanced MR data during training through a designed prompt loss. To further boost the performance, an adaptive strategy is designed to dynamically weight the prompt loss in a sample-based manner. As a result, PromptNet is capable of dealing with more difficult samples. The effectiveness of our method is evaluated on a widely-used BraTS2020 dataset, and competitive glioma grading performance on NE-MRI data is achieved., Comment: 5 pages, 2 figures, 2 tables

Abstract

Radiomics and deep learning have shown high popularity in automatic glioma grading. Radiomics can extract hand-crafted features that quantitatively describe the expert knowledge of glioma grades, and deep learning is powerful in extracting a large number of high-throughput features that facilitate the final classification. However, the performance of existing methods can still be improved as their complementary strengths have not been sufficiently investigated and integrated. Furthermore, lesion maps are usually needed for the final prediction at the testing phase, which is very troublesome. In this paper, we propose an expert knowledge-guided geometric representation learning (ENROL) framework . Geometric manifolds of hand-crafted features and learned features are constructed to mine the implicit relationship between deep learning and radiomics, and therefore to dig mutual consent and essential representation for the glioma grades. With a specially designed manifold discrepancy measurement, the grading model can exploit the input image data and expert knowledge more effectively in the training phase and get rid of the requirement of lesion segmentation maps at the testing phase. The proposed framework is flexible regarding deep learning architectures to be utilized. 8. Molecular mechanism of Zic3 controlling embryonic cerebrovascular development via non-classical Wnt and VEGF signaling axes in zebrafish

Abstract

Objective To explore the effects of zinc finger transcription factor 3 (zic3) gene on cerebrovascular development in zebrafish at early stage and its mechanisms. Methods CRISPR/Cas9 technique was used to obtain the zebrafish with zic3 mutation. The proportion of cerebral hemorrhage in embryos of each genotype was counted at 72 h post fertilization (hpf), with wild-type AB zebrafish serving as control. The vasculature-labelled transgenic AB zebrafish (Tg flk1 ∶gfp) was crossed with zic3 mutants to obtain zic3+/-(Tg flk1 ∶gfp), which was subsequently inbred for littermate control, and the phenotypes of angiogenesis in embryos (n=30) were observed by fluoroscopy at 72 hpf. Finally, RT-PCR was applied to detect the expression of related genes. Results Zic3 homozygous mutants were successfully achieved and validated by DNA sequencing. The mutants manifested an obvious hemorrhagic phenotype and significantly up-regulated expression of plasmalemma vesicle associated protein (Plvap) gene and zic2 gene as compared with the control (P < 0.05). However, this phenotype was not observed in the heterozygous mutants, in which the angiogenesis of hindbrain was significantly inhibited, and the number of vessels was less than that of the wild type by 60% (P < 0.05), indicating an evident developmental defect. Meanwhile, the expression levels of non-classical Wnt signaling pathway genes (wnt5a, wnt7ba and wnt9b) and vascular endothelial growth factor (VEGF) signaling pathway genes (kdrl, vegfab and ephrlnB2) were all significantly increased in the heterozygous mutants (P < 0.05). Conclusion In zebrafish, function of zic3 can be compensated by zic2. Zic3 reduces cerebrovascular permeability in embryos by suppressing the expression of Plvap, and regulates cerebral angiogenesis by inhibiting non-classical Wnt and VEGF signaling pathways.

Abstract

Genetic compensation is a remarkable biological concept to explain the genetic robustness in an organism to maintain its fitness and viability if there is a disruption occurred in the genetic variation by mutation. However, the underlying mechanism in genetic compensation remain unsolvable. The initial concept of genetic compensation has been studied in model organisms when there was a discrepancy between knockout-mediated and knockdown-mediated phenotypes. In the zebrafish model, several studies have reported that zebrafish mutants did not exhibit severe phenotype as shown in zebrafish morphants for the same genes. This phenomenon in zebrafish mutants but not morphants is due to the response of genetic compensation. In 2019, two amazing works partially uncovered genetic compensation could be triggered by the upregulation of compensating genes through regulating NMD and/or PTC-bearing mRNA in collaboration with epigenetic machinery in mutant zebrafish. In this review, we would like to update the recent advances and future perspectives of genetic compensation studies, which including the hypothesis of time-dependent involvement and addressing the discrepancy between knockout-mediated and knockdown-mediated to study gene function in the zebrafish model. At last, the study of genetic compensation could be a potential therapeutic strategy to treat human genetic disorder related diseases., (© 2022 The Authors.
