Abstract

Sporotrichosis is a disease that arises from a fungal infection caused by members of the Ascomycete genus Sporothrix. The disease has a unique history in South Africa, due to an association with gold mines, where large numbers of mine workers were infected in the 1930s and 1940s. This was likely driven by hot humid conditions and timber supports used in these mine shafts. Furthermore, the disease is the most common subcutaneous fungal infection amongst the general population in South Africa, and the large number of immunocompromised individuals increases the public health risk in the country. Sporothrix is a genus in the Ophiostomatales, a fungal order primarily associated with environmental habitats. Unsurprisingly, sporotrichosis therefore has a documented history of sapronotic transmission from contaminated plant material. This review provides insights into the understanding of sporotrichosis and Sporothrix species, with a particular emphasis on the South African situation. We highlight knowledge gaps, particularly regarding the ecological factors influencing the occurrence and distribution of these species, which in turn affect the patterns of sporotrichosis. We also emphasise a need for ongoing proactive research and surveillance to prevent future outbreaks of sporotrichosis, an emerging disease with growing health implications worldwide. Abstract

Recent DNA-based studies have shown that the built environment is surprisingly rich in fungi. These indoor fungi - whether transient visitors or more persistent residents - may hold clues to the rising levels of human allergies and other medical and building-related health problems observed globally. The taxonomic identity of these fungi is crucial in such pursuits. Molecular identification of the built mycobiome is no trivial undertaking, however, given the large number of unidentified, misidentified, and technically compromised fungal sequences in public sequence databases. In addition, the sequence metadata required to make informed taxonomic decisions - such as country and host/substrate of collection - are often lacking even from reference and ex-type sequences. Here we report on a taxonomic annotation workshop (April 10-11, 2017) organized at the James Hutton Institute/University of Aberdeen (UK) to facilitate reproducible studies of the built mycobiome. The 32 participants went through public fungal ITS barcode sequences related to the built mycobiome for taxonomic and nomenclatural correctness, technical quality, and metadata availability. A total of 19,508 changes - including 4,783 name changes, 14,121 metadata annotations, and the removal of 99 technically compromised sequences - were implemented in the UNITE database for molecular identification of fungi (https://unite.ut.ee/) and shared with a range of other databases and downstream resources. Among the genera that saw the largest number of changes were Penicillium, Talaromyces, Cladosporium, Acremonium, and Alternaria, all of them of significant importance in both culture-based and culture-independent surveys of the built environment.

Abstract

Sequencing fungal genomes has now become very common and the list of genomes in this manuscript reflects this. Particularly relevant is that the first announcement is a re-identification of Penicillium genomes available on NCBI. The fact that more than 100 of these genomes have been deposited without the correct species names speak volumes to the fact that we must continue training fungal taxonomists and the importance of the International Mycological Association (after which this journal is named). When we started the genome series in 2013, one of the essential aspects was the need to have a phylogenetic tree as part of the manuscript. This came about as the result of a discussion with colleagues in NCBI who were trying to deal with the very many incorrectly identified bacterial genomes (at the time) which had been submitted to NCBI. We are now in the same position with fungal genomes. Sequencing a fungal genome is all too easy but providing a correct species name and ensuring that the fungus has in fact been correctly identified seems to be more difficult. We know that there are thousands of fungi which have not yet been described. The availability of sequence data has made identification of fungi easier but also serves to highlight the need to have a fungal taxonomist in the project to make sure that mistakes are not made.

22. Fungi and their mycotoxins associated with maize ear rots from emerging maize farms in the Eastern Cape, South Africa

Abstract

Maize is South Africa’s most important crop. The Eastern Cape (EC) has been identified as an area of strategic importance for increased production, however, research on diseases affecting production in the province is lacking. This baseline study thus surveyed for ear rots at EC farms and determined the species and mycotoxins present. Diseased maize ears were collected from 11 farms. Fungal isolations were made and strains identified using morphology and DNA sequence comparisons. Translation elongation factor 1- α was sequenced to identify Cladosporium, Fusarium and Stenocarpella strains. LC-MS/MS was used to test for the presence 14 mycotoxins, including aflatoxin B1, aflatoxin B2, aflatoxin G1, deoxynivalenol (DON), diplodiatoxin, 15-acetyl-deoxynivalenol (15-ADON), fumonisin B1 (FUM B1), fumonisin B2 (FUM B2), fumonisin B3 (FUM B3), HT-2, T2 and zearalenone (ZEA).Ninety-three fungal strains were isolated and found to belong to Fusarium (73%), Stenocarpella (19%) and Cladosporium (8%). Mycotoxigenic species detected included Fusarium boothii (DON), F. graminearum (DON and ZEA), F. oxysporum and F. verticillioides(FUM); F. poae, F. subglutinans and F. temperatum (various emerging mycotoxins); and Stenocarpella maydis (diplodiatoxin). Mycotoxin analysis indicated samples were contaminated with DON (58%), diplodiatoxin (58%), 15-ADON (42%) and ZEA (25%).This study found known mycotoxin producers and their associated mycotoxins. Mycotoxins were detected at elevated levels, with 45% of the samples found to be contaminated with multiple mycotoxins. The identification and preservation of the causal agents will allow future work to focus on understanding abiotic and biotic factors that influence mycotoxin production.&nbsp

Abstract

A new species of the yeast genus Blastobotrys was discovered during a worldwide survey of culturable xerophilic fungi in house dust. Several culture-dependent and independent studies from around the world detected the same species from a wide range of substrates including indoor air, cave wall paintings, bats, mummies, and the iconic self-portrait of Leonardo da Vinci from ca 1512. However, none of these studies identified their strains, clones, or OTUs as Blastobotrys. We introduce the new species as Blastobotrys davincii f.a., sp. nov. (holotype CBS H-24879) and delineate it from other species using morphological, phylogenetic, and physiological characters. The new species of asexually (anamorphic) budding yeast is classified in Trichomonascaceae and forms a clade along with its associated sexual state genus Trichomonascus. Despite the decade-old requirement to use a single generic name for fungi, both names are still used. Selection of the preferred name awaits a formal nomenclatural proposal. We present arguments for adopting Blastobotrys over Trichomonascus and introduce four new combinations as Blastobotrys allociferrii (≡ Candida allociferrii), B. fungorum (≡ Sporothrix fungorum), B. mucifer (≡ Candida mucifera), and Blastobotrys vanleenenianus (≡ Trichomonascus vanleenenianus). We provide a nomenclatural review and an accepted species list for the 37 accepted species in the Blastobotrys/Trichomonascus clade. Finally, we discuss the identity of the DNA clones detected on the da Vinci portrait, and the importance of using appropriate media to isolate xerophilic or halophilic fungi.

Abstract

In this study, we studied the diversity of Penicillium occurring in soil collected along the Woodville Big Tree Forest Trail situated close to the coastal town of Wilderness in South Africa. Strains were accessioned into a collection and then identified to species based on β-tubulin DNA sequences, which is the recommended DNA barcode for the genus. The 74 strains were found to represent 18 species, including six we consider undescribed. Here, we introduce them as Penicillium claroviride, P. kalander, P. mattheeae, P. outeniquaense, P. subfuscum, and P. umkhoba. 31. Da Vinci's yeast: Blastobotrys davincii f.a., sp. nov.

Abstract

A new species of the yeast genus Blastobotrys was discovered during a worldwide survey of culturable xerophilic fungi in house dust. Several culture‐dependent and independent studies from around the world detected the same species from a wide range of substrates including indoor air, cave wall paintings, bats, mummies, and the iconic self‐portrait of Leonardo da Vinci from ca 1512. However, none of these studies identified their strains, clones, or OTUs as Blastobotrys. We introduce the new species as Blastobotrys davincii f.a., sp. nov. (holotype CBS H‐24879) and delineate it from other species using morphological, phylogenetic, and physiological characters. The new species of asexually (anamorphic) budding yeast is classified in Trichomonascaceae and forms a clade along with its associated sexual state genus Trichomonascus. Despite the decade‐old requirement to use a single generic name for fungi, both names are still used. Selection of the preferred name awaits a formal nomenclatural proposal. We present arguments for adopting Blastobotrys over Trichomonascus and introduce four new combinations as Blastobotrys allociferrii (≡ Candida allociferrii), B. fungorum (≡ Sporothrix fungorum), B. mucifer (≡ Candida mucifera), and Blastobotrys vanleenenianus (≡ Trichomonascus vanleenenianus). We provide a nomenclatural review and an accepted species list for the 37 accepted species in the Blastobotrys/Trichomonascus clade. Finally, we discuss the identity of the DNA clones detected on the da Vinci portrait, and the importance of using appropriate media to isolate xerophilic or halophilic fungi. 35. Re-Evaluation of the Taxonomy of Talaromyces minioluteus

Abstract

Talaromyces minioluteus belongs to the section Trachyspermi, has a worldwide distribution and has been found on various substrates, especially on various (stored) food commodities and indoor environments. This species is phenotypically and phylogenetically closely related to T. chongqingensis and T. minnesotensis. The phylogenetic and morphological analyses of 37 strains previously identified as T. chongqingensis, T. minnesotensis and T. minioluteus revealed that this clade incudes eight species: the accepted species T. chongqingensis, T. minnesotensis and T. minioluteus, the newly proposed species T. calidominioluteus, T. africanus and T. germanicus, and the new combinations T. gaditanus (basionym Penicillium gaditanum) and T. samsonii (basionym Penicillium samsonii). In this study, we give insight of the phylogenetic relationships and provide detailed descriptions of the species belonging to this clade. Macromorphological features, especially colony growth rates, texture and conidial colors on agar media, are important characters for phenotypic differentiation between species.

Abstract

ABSTRACTIn this study, we studied the diversity of Penicilliumoccurring in soil collected along the Woodville Big Tree Forest Trail situated close to the coastal town of Wilderness in South Africa. Strains were accessioned into a collection and then identified to species based on β-tubulin DNA sequences, which is the recommended DNA barcode for the genus. The 74 strains were found to represent 18 species, including six we consider undescribed. Here, we introduce them as Penicillium claroviride, P. kalander, P. mattheeae, P. outeniquaense, P. subfuscum, and P. umkhoba. Phylogenetic comparisons were made, and genealogical concordance was demonstrated for these new species using DNA sequences from nuc rDNA internal transcribed spacer region ITS1-5.8S-ITS2 (ITS barcode), β-tubulin, calmodulin, and RNA polymerase II second largest subunit. Abstract

The pace at which Next Generation Sequence data is being produced continues to accelerate as technology improves. As a result, such data are increasingly becoming accessible to biologists outside of the field of bioinformatics. In contrast, access to training in the methods of genome assembly and annotation are not growing at a similar rate. In this issue, we report on a Genome Assembly Workshop for Mycologists that was held at the Forestry and Agricultural Biotechnology Institute (FABI) at the University of Pretoria, South Africa and make available the 12 draft genome sequences emanating from the event. With the aim of making the process of genome assembly and annotation more accessible to biologists, we provide a step-by-step guide to both genome assembly and annotation, intended to encourage and empower mycologists to use genome data in their research.

Abstract

Xerophilic fungi grow at low water activity or low equilibrium relative humidity and are an important part of the indoor fungal community, of which Aspergillus is one of the dominant genera. A survey of xerophilic fungi isolated from Canadian and Hawaiian house dust resulted in the isolation of 1039 strains; 296 strains belong to Aspergillus and represented 37 species. Reference sequences were generated for all species and deposited in GenBank. Aspergillus sect. Aspergillus (formerly called Eurotium) was one of the most predominant groups from house dust with nine species identified. Additional cultures deposited as Eurotium were received from the Canadian Collection of Fungal Cultures and were also re-identified during this study. Among all strains, two species were found to be new and are introduced here as A. mallochii and A. megasporus. Phylogenetic comparisons with other species of section Aspergillus were made using sequences of ITS, beta-tubulin, calmodulin and RNA polymerase II second largest subunit. Morphological observations were made from cultures grown under standardized conditions. Aspergillus mallochii does not grow at 37 degrees C and produces roughened ascospores with incomplete equatorial furrows. Aspergillus megasporus produces large conidia (up to 12 mu m diam) and roughened ascospores with equatorial furrows. Echinulin, quinolactacin A(1) & A(2), preechinulin and neoechinulin A & B were detected as major extrolites of A. megasporus, while neoechinulin A & B and isoechinulin A, B & C were the major extrolites from A. mallochii.

Abstract

Rationale: Microbial natural products are often biosynthesized as classes of structurally related compounds that have similar tandem mass spectrometry (MS/MS) fragmentation patterns. Mining MS/MS datasets for precursor ions that share diagnostic or common features enables entire chemical classes to be identified, including novel derivatives that have previously been unreported. Analytical data analysis tools that can facilitate a class‐targeted approach to rapidly dereplicate known compounds and identify structural variants within complex matrices would be useful for the discovery of new natural products. Methods: A diagnostic fragmentation filtering (DFF) module was developed for MZmine to enable the efficient screening of MS/MS datasets for class‐specific product ions(s) and/or neutral loss(es). This approach was applied to series of the structurally related chaetoglobosin and cytochalasin classes of compounds. These were identified from the culture filtrates of three fungal genera: Chaetomium globosum, a putative new species of Penicillium (called here P. cf. discolor: closely related to P. discolor), and Xylaria sp. Extracts were subjected to LC/MS/MS analysis under positive electrospray ionization and operating in a data‐dependent acquisition mode, performed using a Thermo Q‐Exactive mass spectrometer. All MS/MS datasets were processed using the DFF module and screened for diagnostic product ions at m/z 130.0648 and 185.0704 for chaetoglobosins, and m/z 120.0808 and 146.0598 for cytochalasins. Results: Extracts of C. globosum and P. cf. discolor strains revealed different mixtures of chaetoglobosins, whereas the Xylaria sp. produced only cytochalasins; none of the strains studied produced both classes of compounds. The dominant chaetoglobosins produced by both C. globosum and P. cf. discolor were chaetoglobosins A, C, and F. Tetrahydrochaetoglobosin A was identified from P. cf. discolor extracts and is reported here for the first time as a natural product. The major cytochalasins produced by the Xylaria sp. were cytochalasin D and epoxy cytochalasin D. A larger unknown "cytochalasin‐like" molecule with the molecular formula C38H47NO10 was detected from Xylaria sp. culture filtrate extracts and is a current target for isolation and structural characterization. Conclusions: DFF is an effective LC/MS data analysis approach for rapidly identifying entire classes of compounds from complex mixtures. Abstract

A survey of the fynbos biome of South Africa resulted in the isolation and characterization of 61 distinct Penicillium species. ITS barcodes place six of these in section Lanata-Divaricata. Based on morphology and multigene phylogenies, species were identified as P. oxalicum, P. skrjabinii, and four that were previously unknown. Multigene phylogenies resolve the new species into three consistent clades. Species from these clades were compared morphologically, and the new species are described here as P. annulatum, P. curticaule, P. malacosphaerulum, and P. ortum. Penicillium annulatum (CBS 135126T) characteristically produces colonies on Czapek yeast autolysate (CYA) and yeast extract sucrose (YES) agar that sporulate in annular patterns and grow faster on CYA at 37 °C than those of closely related species, except for the faster growing P. rolfsii. Penicillium curticaule (CBS 135128T) most closely resembles P. raperi, but grows more restrictedly on CYA at 37 °C and produces shorter phialides. Penicillium ortum (CBS135668T) grows faster on CYA at 37 °C than P. cremeogriseum, its closest relative. Penicillium malacosphaerulum (CBS 135120T) produces cleisthothecia that give colonies on most media a yellowish straw color, similar to those of P. reticulisporum. However, faster growth on CYA at 37 °C distinguishes the new species from P. reticulisporum.

Abstract

Typical Talaromyces ascomata were observed on dry Quercus suber leaf litter amongst the characteristic synnemata of Penicillium aureocephalum, and they appear to represent the sexual state of the latter species. The species is a synonym of the older Lasioderma flavovirens, and we propose the new combination Talaromyces flavovirens. Lectotype and epitype specimens are designated for this name. The defining characters of the asexual state include yellow, short-stalked, mycetozoan-like synnemata with an unusual, almost closed terminal head of penicillate conidiophores intermixed with sinuous hyphae, and dark green conidia. Ascomata could not be induced in culture, but PCR amplifications of mating-type genes indicate the species is heterothallic. In nature, ascocarp initials appear to be antheridia coiled around clavate ascogonia, similar to those of T. flavus, and the thick-walled, spiny ascospores are also similar to those of T. flavus. ITS barcodes and β-tubulin sequences place T. flavovirens in a clade with T. apiculatus, T. flavus, T. funiculosus, T. galapagensis, T. pinophilus, T. macrosporus, and seven other species.

49. New Resinogaleaspecies from Araucaria araucanaresin in Chile and reclassification of the genus in the Cryptocaliciomycetidae

Abstract

Araucaria araucanais an ancient conifer, native to the mountain ranges in Chile and Argentina. These trees host a large number of organisms, mainly insects, strongly or even exclusively associated with them. The recent emergence of a novel canker disease on A. araucanahas emphasised the importance of fungi associated with these iconic trees and has resulted in the discovery of various new species. In this study, we considered the identity of an unknown calicioid fungus consistently found on resin on the branches of A. araucana. Preliminary phylogenetic analyses placed isolates in the recently described sub-class Cryptocaliciomycetidae, closest to Cryptocalicium blascoi. However, the morphology of the ascomata and its occurrence in a unique niche suggested that the closest relative could be Resinogalea humboldtensis(Bruceomycetaceae, incertae sedis), a fungus with similar sporing structures found on resin of Araucaria humboldtensisin New Caledonia. There are no living cultures or sequence data available for either R. humboldtensisor its supposed closest relative, Bruceomyces castoris,precluding sequence-based comparisons. Morphological comparisons of the sporing structures on A. araucanaconfirmed that the ascomatal morphology of our unknown calicioid fungus and R. humboldtensisare almost identical and resemble each other more so than B. castorisor Cr. blascoi. A phylogenetic analysis based on the small subunit (SSU), internal transcribed spacer (ITS) and large subunit (LSU) rDNA regions resolved our strains into two clades with Cr. blascoias its closest relative. Further analyses applying the Genealogical Concordance Phylogenetic Species Recognition (GCPSR) based on ITS, mini chromosome maintenance protein complex (MCM7), RNA polymerase II second largest subunit (RPB2) and translation elongation factor 1-alpha (TEF) gene regions, confirmed that strains represent two new species. Based on our morphological observations and phylogenetic analyses, we introduce two new Resinogaleaspecies, R. araucanaand R. tapulicola,and reclassify the genus in the subclass Cryptocaliciomycetidae.
