- Abstract
Document recommendation systems for locating relevant literature have mostly relied on methods developed a decade ago. This is largely due to the lack of a large offline gold-standard benchmark of relevant documents that cover a variety of research fields such that newly developed literature search techniques can be compared, improved and translated into practice. To overcome this bottleneck, we have established the RElevant LIterature SearcH consortium consisting of more than 1500 scientists from 84 countries, who have collectively annotated the relevance of over 180 000 PubMed-listed articles with regard to their respective seed (input) article/s. The majority of annotations were contributed by highly experienced, original authors of the seed articles. The collected data cover 76% of all unique PubMed Medical Subject Headings descriptors. No systematic biases were observed across different experience levels, research fields or time spent on annotations. More importantly, annotations of the same document pairs contributed by different scientists were highly concordant. We further show that the three representative baseline methods used to generate recommended articles for evaluation (Okapi Best Matching 25, Term Frequency-Inverse Document Frequency and PubMed Related Articles) had similar overall performances. Additionally, we found that these methods each tend to produce distinct collections of recommended articles, suggesting that a hybrid method may be required to completely capture all relevant articles. The established database server located at https://relishdb.ict.griffith.edu.au is freely available for the downloading of annotation data and the blind testing of new methods. We expect that this benchmark will be useful for stimulating the development of new powerful techniques for title and title/abstract-based search engines for relevant articles in biomedical science.

- Abstract
Document recommendation systems for locating relevant literature have mostly relied on methods developed a decade ago. This is largely due to the lack of a large offline gold-standard benchmark of relevant documents that cover a variety of research fields such that newly developed literature search techniques can be compared, improved and translated into practice. To overcome this bottleneck, we have established the RElevant LIterature SearcH consortium consisting of more than 1500 scientists from 84 countries, who have collectively annotated the relevance of over 180 000 PubMed-listed articles with regard to their respective seed (input) article/s. The majority of annotations were contributed by highly experienced, original authors of the seed articles. The collected data cover 76% of all unique PubMed Medical Subject Headings descriptors. No systematic biases were observed across different experience levels, research fields or time spent on annotations. More importantly, annotations of the same document pairs contributed by different scientists were highly concordant. We further show that the three representative baseline methods used to generate recommended articles for evaluation (Okapi Best Matching 25, Term Frequency-Inverse Document Frequency and PubMed Related Articles) had similar overall performances. Additionally, we found that these methods each tend to produce distinct collections of recommended articles, suggesting that a hybrid method may be required to completely capture all relevant articles. BACKGROUND: Myiasis is the infestation of live tissue of humans and other vertebrates by larvae of flies. Worldwide, myiasis of humans is seldom reported, although the trend is gradually changing in some countries. Reports of human myiasis in Africa are few. Several cases of myiasis were recently seen at the Mthatha Hospital Complex, Mthatha, Eastern Cape Province, South Africa (SA). OBJECTIVE: Because of a paucity of literature on myiasis from this region, surgeons and scientists from Walter Sisulu University, Mthatha, decided to document myiasis cases presenting either at Nelson Mandela Academic Hospital or Umtata General Hospital from May 2009 to April 2013. The objective was to determine the incidence, epidemiology, patient age group and gender, and fly species involved. The effect of season on incidence was also investigated. RESULTS: Twenty-five cases (14 men and 11 women) were recorded in the 4-year study period. The fly species involved were Lucilia sericata, L. cuprina, Chrysomya megacephala, C. chloropyga and Sarcophaga (Liosarcophaga) nodosa, the latter being confirmed as an agent for human myiasis for the first time. The patients were 3 - 78 years old (median 56). Cases were most numerous during spring and summer, and were associated with underlying pathologies typical of ageing. CONCLUSION: Myiasis is a more common medical condition than expected in the Mthatha region. The study shows that human myiasis is still frequently encountered in SA, and there is a need to understand its epidemiology better.

We evaluated the bacteria occurring externally on Musca domestica and Chrysomya megacephala, the two most common synanthropic flies which may be found at many refuse sites throughout the world. Bacteria cultured from 10 specimens of each species were isolated, Gram-stained and examined microscopically, and divided into morphologically distinct 'pseudospecies', to avoid excessive duplication of genetic identification. About 350 bp of the 16S ribosomalRNAgene was amplified from genomicDNAextracted from each 'pseudospecies', sequenced, and bacteria identified using BLASTn. Nineteen different types of colony were identified from M. domestica, with Pseudomonas sp. and Swine Manure Bacterium SP14 being most abundant. Chrysomya megacephala yielded 15 distinct pseudospecies with total colony counts approximating to 10 000 from 10 plates, where 80% of colonies were non-pathogenic Bacillus pumilus. A total of 18 species were identified genetically: three shared by the fly species; four unique to C. megacephala, and 13 unique to M. domestica. Half of these 18 species were pathogenic, two or three others were food spoilers and the rest were environmental or commensal bacteria from soil or plant matter. This study added three new pathogenic strains of bacteria and one new environmental strain to the list of bacteria reported to be vectored by these flies. [ABSTRACT FROM AUTHOR]

Entomological forensic evidence has been used in southern Africa for decades but explicitly forensic research began in southern Africa only 26 years ago. Although applicable local research has accumulated since 1921, it is scattered in a diverse literature or unpublished. Some overseas research has also touched on local species. This review uses a historical approach to synthesize the southern African literature and to illustrate the cross-disciplinary, opportunistic nature of forensic entomology. Distinct phases of research focused on agriculture (1921-1950), medicine (1952- 1965), ecology (1968-1990) and forensics (1980-2005), but systematics spanned the entire period and tended to be ad hoc. Few scientists were involved, situated at geographically distant locations and with widely disparate research interests. The review concludes with an overview of southern African entomologists who have been involved in medico-legal investigations, and a critical evaluation of the past and future of the discipline locally. Chrysomya chloropyga(Wiedemann) andC. putoria(Wiedemann) (Diptera: Calliphoridae) are closely related Afrotropical blowflies that breed in carrion and latrines, reaching high density in association with humans and spreading to other continents. In some cases of human death,Chyrsomyaspecimens provide forensic clues. Because the immature stages of such flies are often difficult to identify taxonomically, it is useful to develop DNA-based tests for specimen identification. Therefore we attempted to distinguish betweenC. chloropygaandC. putoriausing mitochondrial DNA (mtDNA) sequence data from a 593-bp region of the gene for cytochrome oxidase subunit one (COI). Twelve specimens from each species yielded a total of five haplotypes, none being unique toC. putoria. Therefore it was not possible to distinguish between the two species using this locus. Maximum parsimony analysis indicated paraphyleticC. chloropygamtDNA withC. putorianested therein. Truly understanding biological diversity requires a move from descriptive studies to mechanistic interpretations based on comparative biology and a thorough recognition of the natural history of the focal organisms. A useful step in such comparative studies is the generation of a phylogeny, so that one can assess the phylogenetic independence of the focal taxa and trace the evolutionary significance of their characteristics. As a preliminary to such studies on the platypleurine cicada genus Platypleura, we sequenced 498 bases of the cytochrome oxidase I (COI) gene from thirteen African species. To circumvent problems with outgroup selection, we also included sequences from representatives of the platypleurine genera Brevisiana, Capcicada, Munza, Oxypleura, Severiana, and Systophlochius, all of the subtribe Platypleuriti, and two species of the genus Ugada, of the subtribe Hainanosemiiti. The resulting phylogenies support the synonymization of the monotypic genus Systophlochius with the widespread, speciose genus Platypleura; confirm the placement of Platypleura sp. 7 in that genus; and confirm the independence of Capcicada and Platypleura. Although the preliminary phylogeny lacks strong support at many nodes, it suggests that three radiations of Platypleura have occurred in southern Africa and that there was progressive southward speciation of these radiations. A novel modification of the ancestral area analysis further suggests that the group has an ancestral association with acacias but there were five independent speciation events associated with host-switching. These insights can be summarized by a general hypothesis that the mechanisms underlying platypleurine biodiversity in southern Africa involve two ancient vicariance events and subsequent speciation by vicariance, switching of plant associations, and changes of habitat preferences. We offer this example to illustrate how analysis of preliminary data can help to generate hypothetico-deductive research hypotheses, to provoke interest in testing these hypotheses, and to illustrate the utility of phylogenies beyond systematics. The karyotypes of six species of PseudobarbusSmith, 1841, namely P. afer(Peters, 1864), P. asper(Boulenger, 1911), P. burchelliSmith, 1841, P. burgi(Boulenger, 1911), P. phlegethon(Barnard, 1938) and P. tenuis(Barnard, 1938), were examined by conventional Giemsa staining and described. All six karyotypes have 2n= 100 chromosomes, dominated by bi-armed chromosomes, as does the only other member of the genus, P. quathlambae(Barnard, 1938). Sex-related intraspecific karyotype variation was not found. The shared chromosome numbers and general similarity of the karyotypes (FN = 186–192) provide a new synapomorphy to support their monophyly, which is already indicated by anatomical and mtDNA markers. Karyotype evolution within the genus has been accompanied by chromosomal inversions and centromeric shifts. Comparison of the diploid number found in Pseudobarbuswith other African barbine cyprinines, which have in the region of 2n= 50 and lower FNs, suggests a tetraploid evolutionary origin of the genus, possibly by allotetraploidy.

The combination of polygyny and natural queenlessness is uncommon in ants. The ponerine ant Leptogenys schwabi Forel 1913 has no morphologically or anatomically distinct reproductive castes and several mated workers in each colony, providing a model for the study of the effect(s) of polygyny on the social organization of a naturally queenless species of ponerine ant. L. schwabi also presents a case of queenlessness that is useful in comparative evolutionary studies of natural queenlessness because it is phylogenetically independent of previously- studied examples.Virgin laying workers were few unless mated workers were experimentally removed from the colony, indicating that their reproductive physiology is regulated by the mated workers. No physical interactions or oophagy were seen, implicating a pheromonal mechanism of regulation. The combination of queenlessness and polygyny did not affect the general pattern of division of labour. This may be attributed to the inhibitory influence exerted by mated workers over virgin workers that forestalls the disruptive effects of reproductive competition among virgin workers.

The superfamily Oestroidea, comprising ∼15,000 species, is a large and ecologically diverse clade within the order Diptera. Among its six commonly recognized families, Calliphoridae seems to be crucial for understanding evolutionary relationships in the group, as it is recognized as a controversial paraphyletic grouping. To further investigate this matter, the ITS2, 28S, COI and 16S regions were used to infer phylogenetic relationships in Oestroidea with maximum-parsimony (MP), maximum-likelihood (ML) and Bayesian inference (BI) methods. For the BI analyses, a deep evaluation of different data partitioning strategies was conducted, including consideration of structural conformation (ITS2 and 16S) and codon position (COI) information. Results suggest the existence of two main clades in Oestroidea: (Tachinidae+Mesembrinellinae) and (Rhiniinae, (Sarcophagidae+Calliphoridae sensu stricto)). Oestridae was recovered as sister group of the remaining Oestroidea in the MP trees while it was placed closer to the (Rhiniinae+Sarcophagidae+Calliphoridae sensu stricto) group in the ML and BI trees. A paraphyletic Calliphoridae was recovered, confirming the exclusion of Rhiniinae, a clade recently promoted to family status and therefore already excluded. Mesembrinellinae could also be considered a distinct group apart from Calliphoridae, although further studies are required. Consideration of structural and codon position information led to a significant increase in the log-likelihoods of the analyses, which were accompanied by small changes in the inferred topologies, branch lengths and posterior probability support values. However, as model complexity increases, so does uncertainty across the estimated parameters, including tree topologies, and phylogenies inferred under very parameter-rich models may be less reliable even when possessing higher log-likelihoods., (Copyright © 2012 Elsevier Inc.
