1. Graph as a feature: improving node classification with non-neural graph-aware logistic regression

Abstract

Graph Neural Networks (GNNs) and their message passing framework that leverages both structural and feature information, have become a standard method for solving graph-based machine learning problems. However, these approaches still struggle to generalise well beyond datasets that exhibit strong homophily, where nodes of the same class tend to connect. This limitation has led to the development of complex neural architectures that pose challenges in terms of efficiency and scalability. In response to these limitations, we focus on simpler and more scalable approaches and introduce Graph-aware Logistic Regression (GLR), a non-neural model designed for node classification tasks. Unlike traditional graph algorithms that use only a fraction of the information accessible to GNNs, our proposed model simultaneously leverages both node features and the relationships between entities. However instead of relying on message passing, our approach encodes each node's relationships as an additional feature vector, which is then combined with the node's self attributes. Extensive experimental results, conducted within a rigorous evaluation framework, show that our proposed GLR approach outperforms both foundational and sophisticated state-of-the-art GNN models in node classification tasks. Going beyond the traditional limited benchmarks, our experiments indicate that GLR increases generalisation ability while reaching performance gains in computation time up to two orders of magnitude compared to it best neural competitor.

2. Evaluating graph-based explanations for AI-based recommender systems

Abstract

Recent years have witnessed a rapid growth of recommender systems, providing suggestions in numerous applications with potentially high social impact, such as health or justice. Meanwhile, in Europe, the upcoming AI Act mentions \emph{transparency} as a requirement for critical AI systems in order to ``mitigate the risks to fundamental rights''. Post-hoc explanations seamlessly align with this goal and extensive literature on the subject produced several forms of such objects, graphs being one of them. Early studies in visualization demonstrated the graphs' ability to improve user understanding, positioning them as potentially ideal explanations. However, it remains unclear how graph-based explanations compare to other explanation designs. In this work, we aim to determine the effectiveness of graph-based explanations in improving users' perception of AI-based recommendations using a mixed-methods approach. We first conduct a qualitative study to collect users' requirements for graph explanations. We then run a larger quantitative study in which we evaluate the influence of various explanation designs, including enhanced graph-based ones, on aspects such as understanding, usability and curiosity toward the AI system. We find that users perceive graph-based explanations as more usable than designs involving feature importance. However, we also reveal that textual explanations lead to higher objective understanding than graph-based designs. Most importantly, we highlight the strong contrast between participants' expressed preferences for graph design and their actual ratings using it, which are lower compared to textual design. These findings imply that meeting stakeholders' expressed preferences might not alone guarantee ``good'' explanations. Therefore, crafting hybrid designs successfully balancing social expectations with downstream performance emerges as a significant challenge.

Abstract

Heterozygosity of Human leukocyte antigen (HLA) class I genes is linked to beneficial outcomes after HIV infection, presumably through greater breadth of HIV epitope presentation and cytotoxic T cell response. Distinct allotype pairs, however, differ in the extent to which they bind shared sets of peptides. We developed a functional divergence metric that measures pairwise complementarity of allotype-associated peptide binding profiles. Greater functional divergence for pairs of HLA-A and/or HLA-B allotypes was associated with slower AIDS progression and independently with enhanced viral load control. The metric predicts immune breadth at the peptide level rather than gene level and redefines HLA heterozygosity as a continuum differentially affecting disease outcome. Functional divergence may affect response to additional infections, vaccination, immunotherapy, and other diseases where HLA heterozygote advantage occurs.

Abstract

Nitrous oxide (N2O) is a greenhouse gas that mainly originates from soils and agricultural activities. International initiatives require that countries calculate national inventories of their N2O emissions from agricultural soils. Several methodologies can be applied: (i) Tier I Intergovernmental Panel on Climate Change (IPCC) default approach that only takes into account nitrogen (N) input, (ii) Country-specific methodologies (Tier II and Tier III) that account for regional climatic and land use impacts on N2O emission factors, and include several sources. Strategies to mitigate N2O emissions from agricultural soils are based on a rational use of N resource and the stimulation of soil aerobic conditions and biological activity. Management practices to reduce the N2O emissions should be focused on: (i) Avoiding the soil denitrification process by maximizing soil aeration and reducing their acidity, (ii) Improving N fertilization by reducing free N in soil and optimizing N use efficiency in cropping systems, (iii) Direct actions on the microbial processes by limiting the nitrification process and stimulating the last step of the denitrification process (N2O reduction to N2).

Abstract

In the Arctic, rabies is endemic in the Arctic fox (Vulpes lagopus), posing a significant and ongoing health risk for people and domestic animals. The mechanisms by which rabies is maintained within the low-density fox populations in the Arctic remain unclear. In this study, we developed a spatially explicit individual-based stochastic epidemiological model and performed an uncertainty analysis to better understand Arctic fox rabies dynamics. Rabies persisted in 25.68% of model simulations, with several variables having significant impact on rabies persistence: probability of rabies transmission, spatial and temporal distribution food resources, mean litter size and variability of rabies incubation periods. Where rabies is endemic, we identified 5 key parameters for rabies dynamics: spatiotemporal resource distribution, probability of birth for adult females, mean and standard deviation of litter size, and incubation period of rabies. Our study demonstrates that Arctic rabies can persist in its primary host under conditions consistent with existing empirical data in the literature and showed the important role played by the spatial and temporal distribution of resources. Finally, our results suggest that the ecological impacts of rapid climate warming could decrease the overall persistence of rabies in the Arctic and the associated health risk in Arctic communities.

Abstract

Since 2011, massive new strandings of holopelagic Sargassum have been reported on the coasts of the Caribbean, northern Brazil, Guiana, and West Africa, causing severe economic and ecological damage. Three common morphotypes (S. fluitans III, S. natans I, and S. natans VIII) were identified as responsible for these catastrophic events, with dominance shifts between them over time. However, the taxonomic status of these holopelagic Sargassum morphotypes remains unclear. Using an integrative taxonomy framework, combining a morphological study and molecular analyses, this study aimed to clarify their taxonomic status. Morphological analyses of 54 characters revealed no intermediate form between the three morphotypes, with the overall shape, nature of the axis, and size and shape of blades and vesicles being the most discriminating. An analysis of mitochondrial (IGS, cox2, cox3, mt16S rRNA, and nad6) and plastid (rbcL) markers confirmed the genetic divergence among the three morphotypes, with a lower level of divergence between the two S. natans morphotypes. Without additional molecular characterization, these morphotypes cannot be classified as three distinct species. However, due to their distinct morphological characteristics and sympatry within drifting aggregations, a revision of holopelagic species names is proposed, with Sargassum fluitans var. fluitans (for S. fluitans III), Sargassum natans var. natans (for S. natans I), and S. natans var. wingei (for S. natans VIII). This revision provides necessary clarity on the species involved in inundations of the tropical Atlantic.

Abstract

Eco-evolutionary dynamics, or eco-evolution for short, are thought to involve rapid demography (ecology) and equally rapid phenotypic changes (evolution) leading to novel, emergent system behaviours. This focus on contemporary dynamics is likely due to accumulating evidence for rapid evolution, from classical laboratory microcosms and natural populations, including the iconic Trinidadian guppies. We argue that this view is too narrow, preventing the successful integration of ecology and evolution. While maintaining that eco-evolution involves emergence, we highlight that this may also be true for slow ecology and evolution which unfold over thousands or millions of years, such as the feedbacks between riverine geomorphology and plant evolution. We thereby integrate geomorphology and biome-level feedbacks into eco-evolution, significantly extending its scope. Most importantly, we emphasize that eco-evolutionary systems need not be frozen in state-space: We identify modulators of ecological and evolutionary rates, like temperature or sensitivity to mutation, which can synchronize or desynchronize ecology and evolution. We speculate that global change may increase the occurrence of eco-evolution and emergent system behaviours which represents substantial challenges for prediction. Our perspective represents an attempt to integrate ecology and evolution across disciplines, from gene-regulatory networks to geomorphology and across timescales, from contemporary dynamics to deep time.

Abstract

Humans have built ports on all the coasts of the world, allowing people to travel, exploit the sea, and develop trade. The proliferation of these artificial habitats and the associated maritime traffic is not predicted to fade in the coming decades. Ports share common characteristics: Species find themselves in novel singular environments, with particular abiotic properties-e.g., pollutants, shading, protection from wave action-within novel communities in a melting pot of invasive and native taxa. Here, we discuss how this drives evolution, including setting up of new connectivity hubs and gateways, adaptive responses to exposure to new chemicals or new biotic communities, and hybridization between lineages that would have never come into contact naturally. There are still important knowledge gaps, however, such as the lack of experimental tests to distinguish adaptation from acclimation processes, the lack of studies to understand the putative threats of port lineages to natural populations or to better understand the outcomes and fitness effects of anthropogenic hybridization. We thus call for further research examining "biological portuarization," defined as the repeated evolution of marine species in port ecosystems under human-altered selective pressures. Furthermore, we argue that ports act as giant mesocosms often isolated from the open sea by seawalls and locks and so provide replicated life-size evolutionary experiments essential to support predictive evolutionary sciences.

Abstract

Caffeine consumption outcomes on Amyotrophic Lateral Sclerosis (ALS) including progression, survival and cognition remain poorly defined and may depend on its metabolization influenced by genetic variants. 378 ALS patients with a precise evaluation of their regular caffeine consumption were monitored as part of a prospective multicenter study. Demographic, clinical characteristics, functional disability as measured with revised ALS Functional Rating Scale (ALSFRS-R), cognitive deficits measured using Edinburgh Cognitive and Behavioural ALS Screen (ECAS), survival and riluzole treatment were recorded. 282 patients were genotyped for six single nucleotide polymorphisms tagging different genes involved in caffeine intake and/or metabolism: CYP1A1 (rs2472297), CYP1A2 (rs762551), AHR (rs4410790), POR (rs17685), XDH (rs206860) and ADORA2A (rs5751876) genes. Association between caffeine consumption and ALSFRS-R, ALSFRS-R rate, ECAS and survival were statistically analyzed to determine the outcome of regular caffeine consumption on ALS disease progression and cognition. No association was observed between caffeine consumption and survival (p = 0.25), functional disability (ALSFRS-R; p = 0.27) or progression of ALS (p = 0.076). However, a significant association was found with higher caffeine consumption and better cognitive performance on ECAS scores in patients carrying the C/T and T/T genotypes at rs2472297 (p-het = 0.004). Our results support the safety of regular caffeine consumption on ALS disease progression and survival and also show its beneficial impact on cognitive performance in patients carrying the minor allele T of rs2472297, considered as fast metabolizers, that would set the ground for a new pharmacogenetic therapeutic strategy.

Abstract

HLA class I (HLA-I) allotypes vary widely in their dependence on tapasin (TAPBP), an integral component of the peptide-loading complex, to present peptides on the cell surface. We identified two single-nucleotide polymorphisms that regulate TAPBP messenger RNA (mRNA) expression in Africans, rs111686073 (G/C) and rs59097151 (A/G), located in an AP-2α transcription factor binding site and a microRNA (miR)-4486 binding site, respectively. rs111686073G and rs59097151A induced significantly higher TAPBP mRNA expression relative to the alternative alleles due to higher affinity for AP-2α and abrogation of miR-4486 binding, respectively. These variants associated with lower Plasmodium falciparum parasite prevalence and lower incidence of clinical malaria specifically among individuals carrying tapasin-dependent HLA-I allotypes, presumably by augmenting peptide loading, whereas tapasin-independent allotypes associated with relative protection, regardless of imputed TAPBP mRNA expression levels. Thus, an attenuated course of malaria may occur through enhanced breadth and/or magnitude of antigen presentation, an important consideration when evaluating vaccine efficacy.

Abstract

We are faced with data comprised of entities interacting over time: this can be individuals meeting, customers buying products, machines exchanging packets on the IP network, among others. Capturing the dynamics as well as the structure of these interactions is of crucial importance for analysis. These interactions can almost always be labeled with content: group belonging, reviews of products, abstracts, etc. We model these stream of interactions as stream graphs, a recent framework to model interactions over time. Formal Concept Analysis provides a framework for analyzing concepts evolving within a context. Considering graphs as the context, it has recently been applied to perform closed pattern mining on social graphs. In this paper, we are interested in pattern mining in sequences of interactions. After recalling and extending notions from formal concept analysis on graphs to stream graphs, we introduce algorithms to enumerate closed patterns on a labeled stream graph, and introduce a way to select relevant closed patterns. We run experiments on two real-world datasets of interactions among students and citations between authors, and show both the feasibility and the relevance of our method.

Abstract

Abstract Molecular techniques using DNA retrieved from community or environmental samples, in particular environmental DNA (eDNA), are becoming increasingly popular for detecting individual species, assessing biodiversity, and quantifying ecological indices. More recently, eDNA has also been proposed as a template for population genetics, and several studies have already tested the feasibility of this approach, mostly looking at vertebrate species. Their results along with general opportunities offered by these types of “community‐based” samples, such as the possibility to target multiple species at the same time, have generated great enthusiasm and expectations for using eDNA in population genetics. However, not every aspect of population genetics can be addressed by eDNA‐based data and some inherent limitations may challenge its conclusions. Here, we firstly review the state of current knowledge of DNA retrieved from environmental and community samples for population genetics. Then, focusing on eDNA, we summarize the opportunities but also detail four main limitations of its use for population‐level inferences, namely, (1) the difficulty to retrieve a species‐specific dataset, (2) the potential lack of correlation between observed and true allelic frequencies, (3) the loss of individual information in multi‐locus genotyping and linkage between loci, and (4) the uncertainty about the individuals contributing to the sampled DNA pool (e.g., number, life‐stage, or sex). Some of these limitations might be overcome with the development of new technologies or models that account for the specificities of eDNA. Others, however, are inherent, and their effect on the inferences must be thoroughly evaluated. The possibility of gaining insights into genetic diversity and population structure from DNA retrieved from community and environmental samples is appealing for scientists, conservation managers, and other practitioners. Yet, to avoid false expectations and incorrect inferences, it is imperative that these limitations are known and considered alongside the opportunities and advantages.

Abstract

Based on a survey of faculty teachers at the University of Strasbourg in France, we analyze the perceptions of 418 respondents to a survey about their teaching experience during the two periods of online teaching in 2020 and 2021. Our results show, not surprisingly, a negative feeling. 79% of respondents consider the teaching experience since March 2020 to have been difficult or very difficult, and 51% give negative feedback. A comparison of the responses between those who expressed a negative impression and those who considered themselves rather satisfied with the experience points to the following main differences: the difficulty in mastering the tools and solving the technical problems to teach and produce teaching materials, the pedagogical relationship with the student, and the ability to adapt one’s teaching practices to the distance, particularly related to the lack of time. We note, however, that it is not so much digital competence or practice that marks the differences than perception of the relationship with the student and of pedagogical practices and skills.

Abstract

Species introductions promote secondary contacts between taxa with long histories of allopatric divergence. Anthropogenic contact zones thus offer valuable contrasts to speciation studies in natural systems where past spatial isolations may have been brief or intermittent. Investigations of anthropogenic hybridization are rare for marine animals, which have high fecundity and high dispersal ability, characteristics that contrast to most terrestrial animals. Genomic studies indicate that gene flow can still occur after millions of years of divergence, as illustrated by invasive mussels and tunicates. In this context, we highlight three issues: 1) the effects of high propagule pressure and demographic asymmetries on introgression directionality, 2) the role of hybridization in preventing introduced species spread, and 3) the importance of postzygotic barriers in maintaining reproductive isolation. Anthropogenic contact zones offer evolutionary biologists unprecedented large scale hybridization experiments. In addition to breaking the highly effective reproductive isolating barrier of spatial segregation, they allow researchers to explore unusual demographic contexts with strong asymmetries. The outcomes are diverse from introgression swamping to strong barriers to gene flow, and lead to local containment or widespread invasion. Abstract

Killer cell immunoglobulin-like receptors (KIRs) and their HLA ligands influence the outcome of many infectious diseases. We analyzed the relationship of compound KIR-HLA genotypes with risk of Plasmodium falciparum infection in a longitudinal cohort of 890 Ugandan individuals. We found that presence of HLA-C2 and HLA-Bw4, ligands for inhibitory KIR2DL1 and KIR3DL1, respectively, increased the likelihood of P. falciparum parasitemia in an additive manner. Individuals homozygous for HLA-C2, which mediates strong inhibition via KIR2DL1, had the highest odds of parasitemia, HLA-C1/C2 heterozygotes had intermediate odds, and individuals homozygous for HLA-C1, which mediates weaker inhibition through KIR2DL2/3, had the lowest odds of parasitemia. In addition, higher surface expression of HLA-C, the ligand for inhibitory KIR2DL1/2/3, was associated with a higher likelihood of parasitemia. Together these data indicate that stronger KIR-mediated inhibition confers a higher risk of P. falciparum parasitemia and suggest that KIR-expressing effector cells play a role in mediating antiparasite immunity.

Abstract The evaluation of tumor follow-up according to RECIST 1.1 has become essential in clinical practice given its role in therapeutic decision making. At the same time, radiologists are facing an increase in activity while facing a shortage. Radiographic technologists could contribute to the follow-up of these measures, but no studies have evaluated their ability to perform them. Ninety breast cancer patients were performed three CT follow-ups between September 2017 and August 2021. 270 follow-up treatment CT scans were analyzed including 445 target lesions. The rate of agreement of classifications RECIST 1.1 between five technologists and radiologists yielded moderate (k value between 0.47 and 0.52) and substantial (k value = 0.62 and k = 0.67) agreement values. 112 CT were classified as progressive disease (PD) by the radiologists, and 414 new lesions were identified. The analysis showed a percentage of strict agreement of progressive disease classification between reader-technologists and radiologists ranging from substantial to almost perfect agreement (range 73–97%). Analysis of intra-observer agreement was strong at almost perfect (k > 0.78) for 3 technologists. These results are encouraging regarding the ability of selected technologists to perform measurements according to RECIST 1.1 criteria by CT scan with good identification of disease progression.
