Agricultural management is a key force affecting soil processes and functions. Triggered by biophysical constraints as well as rapid structural and technological developments, new management practices are emerging with largely unknown impacts on soil processes and functions. This impedes assessments of the potential of such emerging practices for sustainable intensification, a paradigm coined to address the growing demand for food and nonfood products. In terms of soil management, sustainable intensification means that soil productivity is increased while other soil functions and services, such as carbon storage and habitat for organisms, are simultaneously maintained or even improved. In this paper we provide an overview of research challenges to better understand how emerging soil management practices affect soil processes and functions.We distinguish four categories of soil management practices: spatial arrangements of cropping systems, crops and rotations, mechanical pressures, and inputs into the soil. Key research needs identified for each include nutrient efficiency in agroforestry versus conventional cropping systems, soil-rhizosphere microbiome elucidation to understand the interacting roles of crops and rotations, the effects of soil compaction on soil–plant–atmosphere interactions, and the ecotoxicity of plastics, pharmaceuticals and other pollutants that are introduced into the soil. We establish an interdisciplinary, systemic approach to soil science and include cross-cutting research activities related to process modeling, data management, stakeholder interaction, sustainability assessment and governance. The identification of soil research challenges from the perspective of agricultural management facilitates cooperation between different scientific disciplines in the field of sustainable agricultural production.

The REDD-ALERT (Reducing Emissions from Deforestation and Degradation from Alternative Land Uses in the Rainforests of the Tropics) project started in 2009 and finished in 2012, and had the aim of evaluating mechanisms that translate international-level agreements into instruments that would help change the behaviour of land users while minimising adverse repercussions on their livelihoods. Findings showed that some developing tropical countries have recently been through a forest transition, thus shifting from declining to expanding forests at a national scale. However, in most of these (e.g. Vietnam), a significant part of the recent increase in national forest cover is associated with an increase in importation of food and timber products from abroad, representing leakage of carbon stocks across international borders. Avoiding deforestation and restoring forests will require a mixture of regulatory approaches, emerging market-based instruments, suasive options, and hybrid management measures. Policy analysis and modelling work showed the high degree ofcomplexity at local levels and highlighted the need to take this heterogeneity into account—it is unlikely that there will be a one size fits all approach to make Reducing Emissions from Deforestation and Degradation (REDD+) work. Significant progress was made in the quantification of carbon and greenhouse gas (GHG) fluxes following land-use change in the tropics, contributing to narrower confidence intervals on peat-based emissions and their reporting standards. There are indications that there is only a short and relatively small window of opportunity of making REDD+ work—these included the fact that forest-related emissions as a fraction of total global GHG emissions have been decreasing over time due to the increase in fossil fuel emissions, and that the cost efficiency of REDD+ may be much less than originally thought due to the need to factor in safeguard costs, transaction costs and monitoring costs. Soil respiration is the second largest flux in the global carbon cycle, yet the underlying below-ground process, carbon dioxide (CO2) production, is not well understood because it can not be measured in the field. CO2 production has frequently been calculated from the vertical CO2 diffusive flux divergence, known as 'soil-CO2 profile method'. This relatively simple model requires knowledge of soil CO2 concentration profiles and soil diffusive properties. Application of the method for a tropical lowland forest soil in Panama gave inconsistent results when using diffusion coefficients (D) calculated based on relationships with soil porosity and moisture ('physically modeled' D). Our objective was to investigate whether these inconsistencies were related to (1) the applied interpolation and solution methods and/or (2) uncertainties in the physically modeled profile of D. First, we show that the calculated CO2 production strongly depends on the function used to interpolate between measured CO2 concentrations. Secondly, using an inverse analysis of the soil-CO2 profile method, we deduce which D would be required to explain the observed CO2 concentrations, assuming the model perception is valid. In the top soil, this inversely modeled D closely resembled the physically modeled D. In the deep soil, however, the inversely modeled D increased sharply while the physically modeled D did not. When imposing a constraint during the fit parameter optimization, a solution could be found where this deviation between the physically and inversely modeled D disappeared. A radon (Rn) mass balance model, in which diffusion was calculated based on the physically modeled or constrained inversely modeled D, simulated observed Rn profiles reasonably well. However, the CO2 concentrations which corresponded to the constrained inversely modeled D were too small compared to the measurements. Currently, rates of deforestation in the tropics are probably higher than ever before in the past. As a consequence, changes in the earth's physical and chemical environments are proceeding at unprecedented rates. Increasing atmospheric concentrations of CO 2 , N 2 O and other trace gases, caused by enhanced emissions from soils after forest clearing, show that deforestation in tropical areas is of global importance. Recent estimates suggest a net release of carbon from the world's tropics, due to deforestation, of between 0.42 and 1.60 Pg C yr -1(1 Pg = 10 15g) of which 0.1 to 0.3 Pg C yr -1are attributed to decreases in soil organic matter content. This carbon release from tropical areas is second only to the global release from the burning of fossil fuels (which is about 5.3 Pg C yr -1).The main objective of this thesis was to quantify the changes in soil organic carbon storage and the resulting release of CO 2 after the conversion of tropical rain forest to pasture on two contrasting soil types in the humid tropics of Costa Rica. To study changes in soil organic carbon storage, sites of an Andisol and an Inceptisol, cleared at different times in the past (deforestation sequences) were compared. A deforestation map, based on aerial photographs from the period 1952 - 1984, was made for a part of the Atlantic Zone of Costa Rica, providing a well documented history of forest clearing. Using GIS techniques, this deforestation map was combined with an available soil map to select the study sites. Analysis of deforestation patterns on the map demonstrated a close relation of deforestation rate with accessibility and soil quality.Soil organic matter levels are the result of complex production and decomposition processes. The input of carbon from grass plant roots into the soil was quantified, using pulse labelling with 14C. The pulse labelling experiment revealed that root dry matter production of an improved pasture like Brachiaria (12 Mg ha -1yr -1) was about twice th
