Motivation: Although dispersal ability is one of the key features determining the spatial dynamics of plant populations and the structure of plant communities, it is also one of the traits for which we still lack data for most species. We compiled a comprehensive dataset of seed dispersal distance classes and predominant dispersal modes for most European vascular plants. Our seed dispersal dataset can be used in functional biogeography, dynamic vegetation modelling and ecological studies at local to continental scales. Main Types of Variables Contained: Species were classified into seven ordered classes with similar dispersal distances estimated based on the predominant dispersal mode, the morphology of dispersal units (diaspores or propagules), life form, plant height, seed mass, habitat and known dispersal by humans. Aim Species specialization, which plays a fundamental role in niche differentiation and species coexistence, is a key biological trait in relation to the responses of populations to changing environments. Species with a limited niche breadth are considered to experience a higher risk of extinction than generalist species. This work aims to measure the degree of specialization in the regional flora of the French Alps and test whether species specialization is related to species rarity and ecological characteristics. Location This study was conducted in the French Alps region, which encompasses a large elevational gradient over a relatively limited area (26,000 km2). Methods Specialization was estimated for approximately 1200 plant species found in the region. Given the inherent difficulty of pinpointing the critical environmental niche axes for each individual species, we used a co-occurrence-based index to estimate species niche breadths (specialization index). This comprehensive measurement included crucial undetermined limiting niche factors, acting on both local and regional scales, and related to both biotic and abiotic interactions. The specialization index for each species was then related to a selection of plant typologies such as Grime strategies and Raunkiaer life-forms, and to two measurements of plant rarity, namely regional area of occupancy and local abundance. Results Specialist species were mainly found in specific and harsh environments such as wetlands, cold alpine habitats and dry heathlands. These species were usually geographically restricted but relatively dominant in their local communities. Although none of the selected traits were sufficient predictors of specialization, pure competitors were over-represented amongst generalist species, whereas stress-tolerant species tended to be more specialized. Main conclusions Our results suggest that co-occurrence-based indices of niche breadth are a satisfactory method for inferring plant specialization using large species samples across very heterogeneous environments. Our results are an empirical validation of the tolerance-dominance trade-off and also provide interesting insights into the long-standing question of which biological properties characterize species with narrow niche breadth that are potentially threatened by global changes in the environment. Background and Aims Plant plastid genomes are highly conserved in size, gene content and structure; however, parasitic plants are a noticeable exception to this evolutionary stability. Although the evolution of parasites could help to better understand plastome evolution in general, complete plastomes of parasites have been sequenced only for some lineages so far. Here we contribute to filling this gap by providing and analysing the complete plastome sequence of Cytinus hypocistis, the first parasite sequenced for Malvales and a species suspected to have an extremely small genome. Methods We sequenced and assembled de novo the plastid genome of Cytinus hypocistis using a shotgun approach on genomic DNA. Phylogenomic analyses based on coding regions were performed on Malvidae. For each coding region present in Cytinus, we tested for relaxation or intensification of selective pressures in the Cytinus lineage compared with autotrophic Malvales. Key Results Cytinus hypocistis has an extremely divergent genome that is among the smallest sequenced to date (19·4 kb), with only 23 genes and no inverted repeat regions. Phylogenomic analysis confirmed the position of Cytinus within Malvales. All coding regions of Cytinus plastome presented very high substitution rates compared with non-parasitic Malvales. Conclusions Some regions were inferred to be under relaxed negative selection in Cytinus, suggesting that further plastome reduction is occurring due to relaxed purifying selection associated with the loss of photosynthetic activity. On the other hand, increased selection intensity and strong positive selection were detected for rpl22 in the Cytinus lineage, which might indicate an evolutionary role in the host–parasite arms race, a point that needs further research. The role of competition for light among plants has long been recognised at local scales, but its importance for plant species distributions at larger spatial scales has generally been ignored. Tree cover modifies the local abiotic conditions below the canopy, notably by reducing light availability, and thus, also the performance of species that are not adapted to low-light conditions. However, this local effect may propagate to coarser spatial grains, by affecting colonisation probabilities and local extinction risks of herbs and shrubs. To assess the effect of tree cover at both the plot- and landscape-grain sizes (approximately 10-m and 1-km), we fit generalised linear models (GLMs) for the plot-level distributions of 960 species of herbs and shrubs using 6935 vegetation plots across the European Alps. We ran four models with different combinations of variables (climate, soil and tree cover) at both spatial grains for each species. We used partial regressions to evaluate the independent effects of plot- and landscape-grain tree cover on plot-level plant communities. Finally, the effects on species-specific elevational range limits were assessed by simulating a removal experiment comparing the species distributions under high and low tree cover. Accounting for tree cover improved the model performance, with the probability of the presence of shade-tolerant species increasing with increasing tree cover, whereas shade-intolerant species showed the opposite pattern. The tree cover effect occurred consistently at both the plot and landscape spatial grains, albeit most strongly at the former. Importantly, tree cover at the two grain sizes had partially independent effects on plot-level plant communities. With high tree cover, shade-intolerant species exhibited narrower elevational ranges than with low tree cover whereas shade-tolerant species showed wider elevational ranges. Climate and land cover changes are important drivers of the plant species distributions and diversity patterns in mountainous regions. Although the need for a multifaceted view of diversity based on taxonomic, functional and phylogenetic dimensions is now commonly recognized, there are no complete risk assessments concerning their expected changes. In this paper, we used a range of species distribution models in an ensemble-forecasting framework together with regional climate and land cover projections by 2080 to analyze the potential threat for more than 2500 plant species at high resolution (2.5 × 2.5 km) in the French Alps. We also decomposed taxonomic, functional and phylogenetic diversity facets into α and β components and analyzed their expected changes by 2080. Overall, plant species threats from climate and land cover changes in the French Alps were expected to vary depending on the species' preferred altitudinal vegetation zone, rarity, and conservation status. Indeed, rare species and species of conservation concern were the ones projected to experience less severe change, and also the ones being the most efficiently preserved by the current network of protected areas. Conversely, the three facets of plant diversity were also projected to experience drastic spatial re-shuffling by 2080. In general, the mean α-diversity of the three facets was projected to increase to the detriment of regional β-diversity, although the latter was projected to remain high at the montane-alpine transition zones. Our results show that, due to a high-altitude distribution, the current protection network is efficient for rare species, and species predicted to migrate upward. Although our modeling framework may not capture all possible mechanisms of species range shifts, our work illustrates that a comprehensive risk assessment on an entire floristic region combined with functional and phylogenetic information can help delimitate future scenarios of biodiversity and better design its protection. Vegetation is a key driver of ecosystem functioning (e.g. productivity and stability) and of the maintenance of biodiversity (e.g. creating habitats for other species groups). While vegetation sensitivity to climate change has been widely investigated, its spatio-temporally response to the dual effects of land management and climate change has been ignored at landscape scale. Here we use a dynamic vegetation model called FATE-HD, which describes the dominant vegetation dynamics and associated functional diversity, in order to anticipate vegetation response to climate and land-use changes in both short and long-term perspectives. Using three contrasted management scenarios for the Ecrins National Park (French Alps) developed in collaboration with the park managers, and one regional climate change scenario, we tracked the dynamics of vegetation structure (forest expansion) and functional diversity over 100 yr of climate change and a further 400 additional years of stabilization. As expected, we observed a slow upward shift in forest cover distribution, which appears to be severely impacted by pasture management (i.e. maintenance or abandonment). The time lag before observing changes in vegetation cover was the result of demographic and seed dispersal processes. However, plant diversity response to environmental changes was rapid. After land abandonment, local diversity increased and spatial turnover was reduced, whereas local diversity decreased following land use intensification. Interestingly, in the long term, as both climate and management scenarios interacted, the regional diversity declined. Our innovative spatio-temporally explicit framework demonstrates that the vegetation may have contrasting responses to changes in the short and the long term. Moreover, climate and land-abandonment interact extensively leading to a decrease in both regional diversity and turnover in the long term. Based on our simulations we therefore suggest a continuing moderate intensity pasturing to maintain high levels of plant diversity in this system. [ABSTRACT FROM AUTHOR]

Aim Phylogenetic diversity patterns are increasingly being used to better understand the role of ecological and evolutionary processes in community assembly. Here, we quantify how these patterns are influenced by scale choices in terms of spatial and environmental extent and organismic scales. Location European Alps. Methods We applied 42 sampling strategies differing in their combination of focal scales. For each resulting sub-dataset, we estimated the phylogenetic diversity of the species pools, phylogenetic α-diversities of local communities, and statistics commonly used together with null models in order to infer non-random diversity patterns (i.e. phylogenetic clustering versus over-dispersion). Finally, we studied the effects of scale choices on these measures using regression analyses. Results Scale choices were decisive for revealing signals in diversity patterns. Notably, changes in focal scales sometimes reversed a pattern of over-dispersion into clustering. Organismic scale had a stronger effect than spatial and environmental extent. However, we did not find general rules for the direction of change from over-dispersion to clustering with changing scales. Importantly, these scale issues had only a weak influence when focusing on regional diversity patterns that change along abiotic gradients. Main conclusions Our results call for caution when combining phylogenetic data with distributional data to study how and why communities differ from random expectations of phylogenetic relatedness. These analyses seem to be robust when the focus is on relating community diversity patterns to variation in habitat conditions, such as abiotic gradients. However, if the focus is on identifying relevant assembly rules for local communities, the uncertainty arising from a certain scale choice can be immense. Aim Understanding the stability of realized niches is crucial for predicting the responses of species to climate change. One approach is to evaluate the niche differences of populations of the same species that occupy regions that are geographically disconnected. Here, we assess niche conservatism along thermal gradients for 26 plant species with a disjunct distribution between the Alps and the Arctic. Location European Alps and Norwegian Finnmark. Methods We collected a comprehensive dataset of 26 arctic-alpine plant occurrences in two regions. We assessed niche conservatism through a multispecies comparison and analysed species rankings at cold and warm thermal limits along two distinct gradients corresponding to (1) air temperatures at 2 m above ground level and (2) elevation distances to the tree line ( TLD) for the two regions. We assessed whether observed relationships were close to those predicted under thermal limit conservatism. Results We found a weak similarity in species ranking at the warm thermal limits. The range of warm thermal limits for the 26 species was much larger in the Alps than in Finnmark. We found a stronger similarity in species ranking and correspondence at the cold thermal limit along the gradients of 2-m temperature and TLD. Yet along the 2-m temperature gradient the cold thermal limits of species in the Alps were lower on average than those in Finnmark. Main conclusion We found low conservatism of the warm thermal limits but a stronger conservatism of the cold thermal limits. We suggest that biotic interactions at the warm thermal limit are likely to modulate species responses more strongly than at the cold limit. The pace of on-going climate change calls for reliable plant biodiversity scenarios. Traditional dynamic vegetation models use plant functional types that are summarized to such an extent that they become meaningless for biodiversity scenarios. Hybrid dynamic vegetation models of intermediate complexity (hybrid- DVMs) have recently been developed to address this issue. These models, at the crossroads between phenomenological and process-based models, are able to involve an intermediate number of well-chosen plant functional groups ( PFGs). The challenge is to build meaningful PFGs that are representative of plant biodiversity, and consistent with the parameters and processes of hybrid- DVMs. Here, we propose and test a framework based on few selected traits to define a limited number of PFGs, which are both representative of the diversity (functional and taxonomic) of the flora in the Ecrins National Park, and adapted to hybrid- DVMs. This new classification scheme, together with recent advances in vegetation modeling, constitutes a step forward for mechanistic biodiversity modeling.
