Abstract

La macrofaune benthique de la rivière Moselle a été échantillonnée par dragage sur plusieurs stations de son profil longitudinal, de juillet 1994 à septembre 1995. Ces dragages ont été réalisés suivant plusieurs transects, à des profondeurs de 1 à 4 mètres, sur chaque station. Ceux-ci ont permis de découvrir la présence de l'amphipode Corophium curvispinum et de deux formes (ou espèces ?) différentes de bivalve du genre Corbicula. Ces recherches ont montré l'extension de l'aire de répartition de C. curvispinum à la Moselle française, jusqu'à Gondreville au moins (soit 137,5 km de cours nouvellement colonisé), et l'extension de l'aire de répartition du genre Corbicula jusqu'à Dieulouard (soit 337 km de cours depuis l'embouchure sur le Rhin). La distribution de ces espèces, réputées comme invasives et responsables de sérieux problèmes de "salissures" pour les utilisateurs d'eau brute des cours d'eau de plaine, semble être en relation avec la nature du substrat. Des phénomènes de compétition spatiale et trophique entre ces nouveaux arrivants et les populations macrobenthiques autochtones sont envisageables. Un suivi attentif de ces populations est nécessaire afin de prévenir d'éventuels problèmes économiques, voire écosystémiques.

Abstract

Automatic classification of aquatic microorganisms is based on the morphological features extracted from individual images. The current works on their classification do not consider the inter-class similarity and intra-class variance that causes misclassification. We are particularly interested in the case where variance within a class occurs due to discrete visual changes in microscopic images. In this paper, we propose to account for it by partitioning the classes with high variance based on the visual features. Our algorithm automatically decides the optimal number of sub-classes to be created and consider each of them as a separate class for training. This way, the network learns finer-grained visual features. Our experiments on two databases of freshwater benthic diatoms and marine plankton show that our method can outperform the state-of-the-art approaches for classification of these aquatic microorganisms., Comment: 13th International Conference on Computer Vision Systems (2021)

Abstract

Small shallow lakes and ponds (SSWs) have high conservation value and support numerous ecosystem services. However, these small ecosystems face many threats, including eutrophication and internal biotic pressures like Cyprinidae or exotic bioturbators crayfish, which tend to shift biodiverse SSWs to a turbid state dominated by phytoplankton unfitted to numerous usages, and compromise the effectiveness of their restoration. The ecological quality of SSWs and the efficiency of their management still remain poorly evaluated because of the lack of adapted tools. To fill this gap, we propose a new multimetric index (BECOME) and a diagnostic tool (BECOMEd) both based on macrophyte and invertebrate communities. BECOME exhibits a high sensitivity to the impact of surrounding crops, urbanization and fertilized meadows, morphological alterations, and various internal biotic sources of alterations, in a wide variety of geological and climatic contexts. BECOME is especially innovative, because taking into account internal biotic sources of pressures neglected by most of the existing biological WFD-compliant indices for European lakes and ponds, despite their importance in SSW threats. BECOMEd allows to identify the major alteration sources and estimates their relative contribution to SSW degradation, helping managers to prioritize actions or to evaluate their effectiveness. The statistical design applied for the index construction has been fitted to develop biological index for ecosystems influenced by a wide amplitude of numerous environmental conditions. This design could be easily applied elsewhere in the world, for SSWs but also for other types of ecosystems.

Pour des raisons techniques et économiques, toutes les masses d’eau européennes ne bénéficient pas d’un suivi direct de leur qualité établi à partir d’une collecte régulière de données biologiques. En France, cela représente environ dix mille sites. Pour combler ces lacunes, des chercheurs d’INRAE ont mis au point un ensemble de modèles capables de prédire avec un bon taux de réussite l’état écologique de ces masses d’eau à partir d’un jeu de données de pressions. Si ce type d’outil prédictif est d’un intérêt majeur pour les gestionnaires, il ne doit cependant pas être considéré comme une approche antagoniste à l'amélioration du réseau de surveillance mais plutôt comme un moyen de fournir un cadre général pour aider les politiques de l'eau.

Abstract

In the environment, abiotic (climatic conditions, physico-chemical parameters), biotic (interactions between microorganisms, vegetation and fauna), and anthropogenic (stress, pollution) filters are driving the microbial diversity observed locally. A key question in microbial ecology is to understand the impact of these filters on bacterial diversity and ecosystem functioning. To highlight the responses of bacterial assemblages to these ecological filters, a new approach based on bacterial functional traits has been developed. This approach provides a functional picture of bacterial assemblages using morphological, physiological, and genomic traits as proxies of functions, and leads to a generalizable approach over a larger range of ecosystems with different bacterial diversities.We have created a user-friendly database of bacterial functional traits, thanks to the properties of 19,455 bacterial strains. This database has been called BactoTraits. For example, oxygen preference, size and shape of bacteria, motility, optimum and range of pH and temperature, genome GC percent and trophic type are among the 19 traits included in BactoTraits. Based on the best-informed strains in the database, we identified five functional groups (i.e. mesophiles, competitors, colonizers, stress-sensitives and stress-tolerants) exhibiting a wide strain taxonomic diversity but with quite similar trait profile combinations.As an example of application, BactoTraits was used to characterize the traits and functional diversity of bacterial assemblages in soil samples from 10 sites with different physico-chemical properties and various levels of metal and polycyclic aromatic hydrocarbon (PAH) contaminations. Inference of functional traits was based on taxonomic diversity information obtained by high-throughput sequencing of 16S rDNA. This trait-based approach has allowed to discriminate soils according to their physico-chemical properties and levels of contamination and to go further into the description of the bacterial assemblages. Several bacterial traits were identified as indicators of specific contaminants such as metals (e.g. filament shape, microaerophile and temperature optimum/range higher than 40 °C) or PAHs (e.g. spherical shape, facultative anaerobe/aerobe, no spore production, pH optimum ≥ 8, low temperature optimum but high temperature variation tolerance).Inferring trait values from a taxonomy-based approach can be extended readily to other microbial systems and contexts such as (i) studies on soils and aquatic ecosystems, (ii) microbial ecology along various environmental gradients, (iii) human, plant and animal microbiotes, as well as (iv) trophic interactions between bacterial communities and their predators.

Abstract

The ecological quality of freshwater ecosystems is endangered by various micropollutants released into the environment by human activities. The cumulative effects of these micropollutants can affect the fitness of organisms and populations and the functional diversity of stream ecosystems. In this study, we investigated the relationships between the joint toxicity of micropollutants and trait syndromes. A trait syndrome corresponds to a combination of traits that could occur together in communities due to the trait selection driven by exposure to these micropollutants. Our objectives were to (i) identify trait syndromes specific to diatom, macroinvertebrate, and fish assemblages and their responses to exposure, taking into account four micropollutant types (mineral micropollutants, pesticides, PAHs, and other organic micropollutants) and nine modes of action (only for pesticides), (ii) explore how these syndromes vary within and among the three biological compartments, (iii) investigate the trait categories driving the responses of syndromes to micropollutant exposure, and (iv) identify specific taxa, so-called paragons, which are highly representative of these syndromes. To achieve these objectives, we analyzed a dataset including the biological and physico-chemical results of 2007 sampling events from a large-scale monitoring survey routinely performed in French wadeable streams. We have identified five (diatoms), eight (macroinvertebrates), and eight (fishes) trait syndromes, either positively or negatively related to an increasing toxicity gradient of different clusters of micropollutant types or modes of action. Our analyses identified several key trait categories and sets of paragons, exhibiting good potential for highlighting exposure by specific micropollutant types and modes of action. Overall, trait syndromes might represent a novel and integrative bioassessment tool, driven by the diversity of trait-based responses to increasing gradients of micropollutant toxic cocktails.

Abstract

Wild and farmed animals are key elements of natural and managed ecosystems that deliver functions such as pollination, pest control and nutrient cycling within the broader roles they play in contributing to biodiversity and to every category of ecosystem services. They are subjected to global changes with a profound impact on the natural range and viability of animal species, the emergence and spatial distribution of pathogens, land use, ecosystem services and farming sustainability. We urgently need to improve our understanding of how animal populations can respond adaptively and therefore sustainably to these new selective pressures. In this context, we explored the common points between animal production science and animal ecology to identify promising avenues of synergy between communities through the transfer of concepts and/or methodologies, focusing on seven concepts that link both disciplines. Animal adaptability, animal diversity (both within and between species), selection, animal management, animal monitoring, agroecology and viability risks were identified as key concepts that should serve the cross-fertilization of both fields to improve ecosystem resilience and farming sustainability. The need for breaking down interdisciplinary barriers is illustrated by two representative examples: i) the circulation and reassortment of pathogens between wild and domestic animals and ii) the role of animals in nutrient cycles, i.e. recycling nitrogen, phosphorus and carbon through, for example, contribution to soil fertility and carbon sequestration. Our synthesis identifies the need for knowledge integration techniques supported by programmes and policy tools that reverse the fragmentation of animal research toward a unification into a single Animal Research Kinship, OneARK, which sets new objectives for future science policy. At the interface of animal ecology and animal production science, our article promotes an effective application of the agroecology concept to animals and the use of functional diversity to increase resilience in both wild and farmed systems. It also promotes the use of novel monitoring technologies to quantify animal welfare and factors affecting fitness. These measures are needed to evaluate viability risk, predict and potentially increase animal adaptability and improve the management of wild and farmed systems, thereby responding to an increasing demand of society for the development of a sustainable management of systems.

10. Modeling diadromous fish loss from historical data: Identification of anthropogenic drivers and testing of mitigation scenarios.

Abstract

Diadromous fishes have drastically declined over the last century, especially in Europe. Several authors have highlighted the role of large dams in this decline, but in fact, its causes are potentially multiple and cumulative, including degradation of local environmental conditions and widespread fragmentation of hydrographic networks associated with the pervasive establishment of smaller barriers. Consequently, there is a need to improve the identification and prioritization of the drivers of diadromous species loss in order to identify and apply the most appropriate conservation and restoration measures. In this study, we used both historical sources (from mid-18th to early 20th century) and current data to quantify the long-term loss of diadromous taxa over 555 sites throughout the French river network. Then, we modeled the effects of several anthropogenic pressures (e.g. barriers, water quality, hydrological and river morphological alterations) on diadromous taxon loss. Lastly, we assessed the potential consequences of four different scenarios of anthropogenic pressure reduction. Due to uncertainties in historical sources, some species were grouped into taxa leading to a potential underestimation of actual species extinctions. Despite this limitation, our results showed that the decline in diadromous assemblages is widespread but with contrasting magnitudes depending on site locations. The maximum height and density of barriers appeared as the major factors of taxon loss. Over the scenarios tested, we observed that exclusively improving local conditions have much more limited effects than restoring river continuity. Focusing actions on large dam removal did not show the strongest responses compared to removing medium and small-sized barriers. For effective and sustainable restoration of diadromous fish assemblage, (1) historical occurrences of diadromous fishes should be used as an indicator for assessing recovery, and (2) undertaken measures must be adapted to each basin to target and limit the number of barriers to remove while allowing diadromous fish recovery.

12. Outcomes of Patients Treated with Prehospital Noninvasive Ventilation: Observational Retrospective Multicenter Study in the Northern French Alps

Abstract

Noninvasive ventilation (NIV) improves the outcome of acute cardiogenic pulmonary edema (AcPE) and acute exacerbation of chronic obstructive pulmonary disease (aeCOPD) but is not recommended in pneumonia. The aim of this study was to assess the appropriateness of the use of NIV in a prehospital setting, where etiological diagnostics rely mainly on clinical examination. This observational multicenter retrospective study included all the patients treated with NIV by three mobile medical emergency teams in 2015. Prehospital diagnoses and hospital diagnoses were extracted from the medical charts. The appropriateness of NIV was determined by matching the hospital diagnosis to the current guidelines. Among the 14,067 patients screened, 172 (1.2%) were treated with NIV. The more frequent prehospital diagnoses were AcPE (n = 102, 59%), acute respiratory failure of undetermined cause (n = 46, 28%) and aeCOPD (n = 17, 10%). An accurate prehospital diagnosis was more frequent for AcPE (83/88, 94%) than for aeCOPD (14/32, 44%; p < 0.01). Only two of the 25 (8%) pneumonia cases were diagnosed during prehospital management. Prehospital NIV was inappropriate for 32 (21%) patients. Patients with inappropriate NIV had a higher rate of in-hospital intubation than patients with appropriate NIV (38% vs. 8%; p < 0.001). This high frequency of inappropriate NIV could be reduced by an improvement in the prehospital detection of aeCOPD and pneumonia.

International audience; Taking the nested scales of stream functioning into account in analysing the links between pressures and ecological status calls for the development of hierarchical models on the monitoring datasets. We aimed at answering the following questions: Does the indirect links between pressures and ecological status modify the classically observed impact hierarchy of pressures? Do the different nested scales play a different role in the pressures-ecological status relationship? Do hydromorphological alterations play a specific role in ecological status evaluation? To achieve that goal, we used the PLS path modelling method to develop a structural model linking latent variables built on (i) land use, and hydromorphological pressures descriptors at watershed scale, (ii) hydromorphological alterations assessed at reach scale, (ii) nutrients-organic matter contamination levels, and (iv) substrate samples to explain the score variation in the French monitoring macroinvertebrate based indicator I2M2. This method allows one to express the total effect of a variable as the sum of its direct and indirect effects. As a first important result, we have highlighted the importance of land use effect exerted on both hydromorphology and physico-chemistry and their translation as an indirect effect on biological condition of streams. We have also demonstrated that hydromorphological alterations had an effect on substrates structure and nutrients and organic matter concentrations. This study also reveals that hydromorphology has a major effect on macroinvertebrates indicator, thus indirect. Comparatively, nutrients and organic matter total effect on macroinvertebrates communities appears lower than expected since we take into account all the indirect effects of land use and hydromorphological alterations.

Abstract

National audience; Le stockage de l'eau a considérablement augmenté dans le monde depuis les années 1950. Les retenues collectent et stockent l'eau, pour l'alimentation des villes en eau potable, à des fins agricoles, industrielles, piscicoles, de loisir ou de soutien d'étiage. En France, les retenues de petites tailles se sont multipliées à la fin du 20ième siècle. Au début des années 2000, on en comptait environ 125 000. La création de nouveaux ouvrages de stockage se poursuit, parallèlement à une recherche de réduction des usages de l'eau. Ces créations soulèvent de nombreuses questions environnementales, notamment en termes d'impact sur le milieu aquatique, en particulier dans les zones déjà très équipées et où les ressources en eau sont d'ores et déjà très mobilisées. La construction d'une nouvelle retenue nécessite réglementairement une déclaration ou la sollicitation d'une autorisation auprès des services de l'Etat, impliquant de réaliser une étude d'impact environnemental du projet. Une telle étude doit dorénavant évaluer les effets cumulés avec d'autres projets équivalents. Cette dimension « cumulée » de l'impact d'ouvrages de stockage d'eau sur un même bassin versant est souvent mal appréhendée, les connaissances et les méthodologies étant peu développées sur cet aspect. Bureaux d'étude et services de l'Etat font ainsi face à un manque d'outils opérationnels leur permettant d'instruire les projets de nouvelles retenues. Ces difficultés en entrainent d'autres au niveau de la planification de la gestion de l'eau et de l'encadrement à la création de telles retenues. Dans ce contexte, le Ministère de l'Environnement, de l'Energie et de la Mer (MEEM), avec l'appui de l'Onema, a sollicité une expertise scientifique collective (ESCo) auprès d'Irstea, en partenariat avec l'Inra, sur l'impact cumulé des retenues d'eau sur le milieu aquatique. Cette ESCo a mobilisé une quinzaine d'experts de différents organismes de recherche et de disciplines variées. Abstract

Aquatic ecologists face challenges in identifying the general rules of the functioning of ecosystems. A common framework, including freshwater, marine, benthic, and pelagic ecologists, is needed to bridge communication gaps and foster knowledge sharing. This framework should transcend local specificities and taxonomy in order to provide a common ground and shareable tools to address common scientific challenges. Here, we advocate the use of functional trait‐based approaches (FTBAs) for aquatic ecologists and propose concrete paths to go forward. Firstly, we propose to unify existing definitions in FTBAs to adopt a common language. Secondly, we list the numerous databases referencing functional traits for aquatic organisms. Thirdly, we present a synthesis on traditional as well as recent promising methods for the study of aquatic functional traits, including imaging and genomics. Finally, we conclude with a highlight on scientific challenges and promising venues for which FTBAs should foster opportunities for future research. By offering practical tools, our framework provides a clear path forward to the adoption of trait‐based approaches in aquatic ecology.

Water is collected and stored in reservoirs to supply towns and cities with drinking water, and for agricultural and industrial purposes, fish farming, leisure activities and low-flow period support. In the late 20th Century, there was a considerable increase in small reservoirs in France, reaching a total of 125,000 by the early 2000s. The creation of new water storage structures continues in parallel with the exploration of water use reduction solutions. These developments raise a whole host of environmental issues, such as the impact of reservoirs on the aquatic environment, particularly in areas where there are already a number of reservoirs and water resources are in high demand. By law, building a new reservoir requires a planning application or government authorization, which require an environmental impact study. Such studies must now assess the cumulative effects of the project together with other known similar projects. The “cumulative” aspect of the impact of water storage structures on a single catchment area is often poorly understood, probably due to a lack of relevant knowledge and methods. Consultants and government services therefore face a lack of operational tools for processing new reservoir applications, which gives rise to other problems around water management planning and the supervision of the development of new reservoirs. In this context, the French Ministry of the Environment, Energy and Marine Affairs (MEEM), supported by ONEMA, requested a joint scientific assessment (ESCo) from Irstea, in partnership with INRA, on the cumulative impact of reservoirs on the aquatic environment. It was produced by around fifteen experts from a range of disciplines and research organizations, and is based on analysis of a thousand or so international scientific articles and reports.

Water is collected and stored in reservoirs to supply towns and cities with drinking water, and for agricultural and industrial purposes, fish farming, leisure activities and low-flow period support. In the late 20th Century, there was a considerable increase in small reservoirs in France, reaching a total of 125,000 by the early 2000s. The creation of new water storage structures continues in parallel with the exploration of water use reduction solutions. These developments raise a whole host of environmental issues, such as the impact of reservoirs on the aquatic environment, particularly in areas where there are already a number of reservoirs and water resources are in high demand. By law, building a new reservoir requires a planning application or government authorization, which require an environmental impact study. Such studies must now assess the cumulative effects of the project together with other known similar projects. The “cumulative” aspect of the impact of water storage structures on a single catchment area is often poorly understood, probably due to a lack of relevant knowledge and methods. Consultants and government services therefore face a lack of operational tools for processing new reservoir applications, which gives rise to other problems around water management planning and the supervision of the development of new reservoirs. International audience; Benthic diatoms are widely used over the world to assess the quality of freshwater ecosystems. Their taxonomic diversity, life-history trait variety and ability to respond fastly to water quality degradation make them efficient ecological indicators. Even if diatom-based biotic indices are valuable tools in detecting the degradation/restoration of aquatic ecosystems, they do not clearly help to identify the nature of pressure(s) impairing in situ communities. In this context, we aimed at developing a diatom trait based tool that helps to estimate the probability that a specific pressure significantly impairs local communities. autecological information on various traits (biovolumes, life forms…) was gathered from literature and expert advices for species caught in > 1500 sampling sites of the French RCS national river survey. Most of this information was fuzzy-coded to take into account within-species variation in life-history characteristics. The responses of metrics were assessed for several pressure categories related to water chemistry (e.g. herbicides, acidification) and habitat degradation, in an ecoregional framework. For each pressure category a Condition Tree Forest model was built using the risk level as the response variable and the trait-based metrics as the predictive variables. This work contributes to the development of a multi biological-quality-element based diagnostic tool.

International audience; To achieve a good ecological status for all water bodies in time, the Water Framework Directive raises serious problems for political decision-makers and water managers who adress many questions for aquatic scientists. During the last ten years, most of the research works carried out within the scope of the WFD was dedicated to development of bioassessment tools based on different biological quality elements (algae, benthic fauna and fish), using data from national monitoring networks. However, not all water bodies are surveyed across France, due to both technical limitations and economic reasons. Within this context, it is therefore very important to strengthen the direct monitoring of water bodies to develop efficient methods for the classification of non-monitored water bodies based on robust and homogeneous predictive models based on causal relationship between biological quality elements (and consequently ecological status) and multiple impairments and stressors at catchment and local scales. We developed a model for the classification of non-monitored water bodies. This model is based on land cover, water quality and hydromorphological pressures and allow to make a spatial extrapolation of ecological status at the scale of water bodies. It is developed using classification and regression tree method and have a very good predictive efficiency. We complete this extrapolation model with other models (using partial least square regression methods) aiming to make the diagnostic of pressures responsible for bad status of water bodies. These models explain benthic invertebrates, diatoms and fish index using land cover, water quality and hydromorphological pressures and allow to assess the relative impact of each type of pressure and the response of each biological quality element. The development of such a pressures/impact models is a very promising alternative to compensate the availability of local monitoring data. Even if these models are of course not able to solve all water manager's problems, they may help them to optimize monitoring programs and to assign an ecological status to those water bodies which are not surveyed, based on the pressures acting at a local and/or regional scales and the statistical relationships established for surveyed sites located in the same pressures context.

Abstract

Many large European rivers have undergone multiple pressures that have strongly impaired ecosystem functioning at different spatial and temporal scales. Global warming and other environmental changes have favored the success of invasive species, deeply modifying the structure of aquatic communities in large rivers. Some exogenous species could alter trophic interactions within assemblages by increasing the predation risk for potential prey species (top-down effect) and limiting the dynamics of others via resource availability limitation (bottom-up effect). Furthermore, large transboundary rivers are complex aquatic ecosystems that have often been poorly investigated so that data for assessing long-term ecological trends are missing. In this study, we propose an original approach for investigating long-term combined effects of global warming, trophic resource decrease, predation risk, and water quality variations on the trait-based structure of macroinvertebrate and fish assemblages over 26 yr (1985-2011) and 427-km stretch of the river Meuse (France and Belgium). The study of temporal variations in biological, physiological, and ecological traits of macroinvertebrate and fish allowed identifying community trends and distinguishing impacts of environmental perturbations from those induced by biological alterations. We provide evidence, for this large European river, of an increase in water temperature (close to 1°C) and a decrease in phytoplankton biomass (−85%), as well as independent effects of these changes on both invertebrate and fish communities. The reduction of trophic resources in the water column by invasive molluscs has dramatically affected the density of omnivorous fish in favor of invertebrate feeders, while scrapers became the major feeding guild among invertebrates. Macroinvertebrate and fish communities have shifted from large-sized organisms with low fecundity to prolific, small-sized organisms, with early maturity, as a response to increased predation pressure. Abstract

Suite à l'application de la Directive Cadre sur l’Eau (DCE), dont la ligne directrice est le besoin d’un suivi de la qualité écologique des cours d’eau, et au besoin de méthodes de bioévaluation plus performantes, l’université de Lorraine a développé un nouvel indice pour les invertébrés benthiques, l’Indice Invertébrés Multi-Métrique (I2M2). Cet indice sera opérationnel à partir du prochain cycle de gestion, en 2016, et remplacera l’indice actuel, l'IBGN.
