Ektomikorizamantarı Tuber magnatum Pico, en yüksek ekonomik değere sahip trüfmantarı türüdür. Trüf mantarlarının talep gören aroma özellikleri ve yüksekfiyatlar ile pazarlanmaları bu mantar türlerini önemli bir araştırma konusuhaline getirmekte, trüf mantarı aroma bileşenleri, bu mantarların ürememekanizmaları, trüf mantarı genomlarının karakterizasyonu, ve genetikçeşitlilik ve popülasyon yapılarının belirlenmesi konularında çalışmalargerçekleştirilmektedir. Trüf mantarları önceden doğal ormanlık arazilerdentoplanır iken, 1970’lerde fidan inokülasyon protokollerinin geliştirilmesi iletrüf mantarı yetiştiriciliği sistematik bir tarımsal aktivite haline gelmiştir.Ancak en değerli trüf mantarı olan T. magnatum ile fidan inokülasyonu,mikorizanın DNA-temelli protokoller olmaksızın yalnızca morfolojik yöntemlerile tanımlanmasındaki sorunlardan ötürü yakın zamanda uygulamayageçirilebilmiştir. Bu çalışma kapsamında T. magnatum genomuna özelmikrosatelit markörleri geliştirilmiş ve fonksiyonel anotasyonlarıgerçekleştirilmiştir. Çalışma dahilinde biyoinformatik analiz yöntemlerikullanılarak T. magnatum genom sekansında mikrosatelit dizileri belirlenmiş,diziler PCR markörlerine çevrilmiş, markörler genom sekansında haritalanarakalel büyüklükleri hesaplanmıştır. Çalışma sonucunda T.magnatum türüneözel 11 189 yeni mikrosatelitmarkörü geliştirilmiştir. Anotasyon analizleri gerçekleştirilerek T.magnatum proteinleri ile eşleşen, bu sebeple fonksiyonel genomikçalışmaları için özellikle elverişli 3377 adet markör tanımlanmıştır. Çalışmasonucunda sunulan T. magnatum’a özel DNA markörü koleksiyonu bu değerlitrüf mantarı türü için önemli bir genomik araç kaynağı oluşturmaktadır., The white truffle Tuber magnatum Pico is an ectomycorrhizal fungus, which produces the most economically valuable edible ascomata, referred to as truffles. Highly appreciated sensory properties and exceptional market prices make truffle fungi an important focus of research. Accordingly, there is increasing interest to characterize truffle aroma volatiles, fully understand their reproduction and, characterize their genomes, analyze their population structure and molecular genetic diversity. While production of truffle species was confined before to natural woodlands, development of host seedling inoculation protocols in 1970s established truffle production as a managed agricultural activity. On the other hand, T. magnatum inoculated seedling production was achieved only recently, since morphological criteria were insufficient for the precise identification of T. magnatum mycorrhizas without DNA-based identification protocols. The present research describes the development and functional annotation of novel microsatellite markers in T. magnatum genome. A bioinformatics workflow was applied in order to mine for microsatellite sequences in T. magnatum genome assembly, convert the loci to PCR markers, map marker amplification on genomic sequences and calculate allele sizes. As a result, 11 189 microsatellite markers specific to T. magnatum were developed. Annotation analysis was performed for marker sequences, resulting in 3377 marker loci matching with T. magnatum proteins. Thus, these markers have high potential to tag genes of interest in functional genomic analyses. As a result of the present work, a large database of T. magnatum specific DNA markers was introduced as a useful genomic resource for the valuable ectomycorrhizal fungus species.

Zeytin ağacı (Olea europaea L.) ve zeytinyağı, Akdeniz kültürüne özgü en önemli simgelerdendir. Yüksek ekonomik değeri nedeni ile, zeytinyağı tağşişe son derece açık bir gıda ürünüdür. Bu çalışma kapsamında zeytinyağlarında çeşit kimliği ve tağşiş belirlemede kullanılacak moleküler test yöntemlerinin geliştirilmesi hedeflenmiştir. Kloroplast genomunda bulunan bir DNA barkod bölgesi zeytinyağlarına tohum yağları ile yapılan tağşişi belirlemede kullanılmak üzere belirlenmiş ve bir kapiler elektroforez-barkod analiz yöntemi geliştirilip standardize edilmiştir. Analiz yönteminin performansı bir dizi zeytinyağı - tohum yağı karışımı üzerinde gösterilmiş, yöntemin zeytinyağlarında safsızlık belirleme limiti % 10 olarak belirlenmiştir. Bu çalışmada tanıtılan analiz yöntemi, farklı bitkisel yağlar arasındaki kimyasal kompozisyon benzerliklerinden bağımsız olarak tağşişin belirlenmesine olanak vermektedir ve dolayısı ile analitik kimya temelli yöntemlerin eksikliklerini tamamlamada faydalı olacaktır. Zeytin bitkisine özel gen bölgelerinin ekonomik öneme sahip Türk zeytin çeşitlerinde dizilenmesi ile tek nükleotid polimorfizmleri (SNP) tespit edilmiş ve bu polimorfizmler, tek-varyete Türk zeytinyağlarında çeşit kimliğinin doğrulanması amaçlı bir DNA-temelli tanımlama anahtarı oluşturmada kullanılmıştır. Restriksiyon enzimi tanıma bölgelerine denk düştüğü belirlenen SNP'leri genotiplemek üzere CAPS (kesilmiş çoğaltılmış polimorfik DNA) analizleri dizayn edilmiş ve 17 çeşide ait tek-varyete zeytinyağlarına uygulanmıştır. Farklı çeşit kimliğine sahip yağların SNP alellerine dayalı tanımlanmasında maksimum beş adet SNP yeterli olmuştur. CAPS analizlerinin farklı çeşit kökenine sahip zeytinyağı karışımlarını tespit etme etkinliği test edilmiş, karışım tespit limiti % 20 olarak belirlenmiştir. Bu çalışma kapsamında geliştirilmiş olan SNP-temelli CAPS analizleri, Türk tek-varyete zeytinyağlarının çeşit kimliğinin moleküler düzeyde belirlenmesi ve tesciline olanak sağlayacak, yanısıra fidan sertifikasyonu ve gen kaynaklarının karakterizasyonu ve korunması çalışmalarında kullanılabilecektir. Olive (Olea europaea L.) tree and oil are signature figures of the Mediterranean culture. Because of its high economic value, olive oil is extremely vulnerable to fraud. The aim of this study was to develop molecular tests for authenticating cultivar and botanical origin in olive oils. In order to authenticate the botanical origin and detect adulteration, a plastid DNA region was utilized for standardizing a capillary-electrophoresis barcode assay. The performance of the assay was evaluated on series of olive oil : seed oil admixtures. The assay proved successful in identifying seed oils in olive oil down to a limit of 10%. The molecular assay described in this work enables adulteration detection regardless of compositional similarities between the adulterant and adulterated oil species, thus will complement the shortcomings of analytical chemistry approaches. In order to establish a DNA-based identification key to ascertain the cultivar origin of Turkish monovarietal olive oils, short fragments from five olive genes were sequenced for SNP (Single Nucleotide Polymorphism) identification. CAPS (Cleaved Amplified Polymorphic DNA) assays were designed for SNPs that alter restriction enzyme recognition motifs. When applied on the oils of 17 olive cultivars, a maximum of five CAPS assays were necessary to discriminate the varietal origin of the samples. Admixture detection threshold of the assays was identified as 20% when tested on olive oil admixtures. The SNP-based CAPS assays developed in this work can be used for testing and verification of the authenticity of Turkish monovarietal olive oils, for olive tree certification, and in germplasm characterization and preservation studies. 64

This study was carried out to determine the molecular characterization of 83 well-established lines in the prospective S4 stage in the edible pumpkins (Cucurbita pepo L.). The molecular diversity among the pumpkins genotypes was determined by SSR markers. Thirty one EST- SSR markers yielded a total of 122 amplified DNA fragments, of which 107 (87.70%) were polymorphic, were used to measure the degree of genetic diversity. The DARwin software was used to generate a Dice coefficient dissimilarity matrix that was then used to construct an unweighted neighbor-joining dendrogram of the accessions. Neighbor-joining dendrogram demonstrated that the germplasm collection is divided into three main groups. The highest PIC value was calculated for the marker CUTC006209 as 0.42. According to the Mantel test results, correlation of the dissimilarity matrix and the dendrogram was 0.99 which is a very high score that indicates a very strong degree of correlation. Genetic relationships calculated based on molecular genetic data demonstrated the degree of diversity within the population along with the pattern of clustering among accessions which will provide valuable information to breeders for future breeding programs.

Yüksek Lisans Tezi, Patlıcan Solanaceae ailesinin en önemli üyelerinden, besleyicilik özellikleri ve ekonomik değeri yüksek bir bitki türü olmasına rağmen genetik ıslah, moleküler genetik çalışmalar bakımından domates ve patates, biber gibi ailenin diğer önemli türlerine kıyasla daha az çalışılmıştır. Sunulan tez kapsamında patlıcan genomuna ait referans genom verisi transpozon lokusları, kodlamayan RNA ve transmembran protein sınıflandırması bakımından biyoinformatik yaklaşımlar ile karakterize edilmiştir. Çalışma sonucunda elde edilen kodlamayan RNA sekansları, transpozon sekansları ve patlıcanın var olan EST sekansı verileri regülatör markör geliştirme potansiyelleri bakımından araştırılmıştır. Çalışma kapsamımda ilk kez patlıcan genomuna spesifik regülatör/fonksiyonel olma potansiyeline sahip tüm genom düzeyinde mikrosatellit markörler geliştirilmiş, yapısal ve fonksiyonları anotasyonları yapılmıştır. Çalıma sonucu üretilen veri patlıcan gen kaynaklarının karakterizasyonu başta olmak üzere patlıcanda markör destekli ıslah çalışmalarına katkı sağlayacaktır., Although eggplant is one of the most important members of the Solanaceae family and is a plant species with high nutritional properties and economic value, genetic breeding has been less studied in terms of molecular genetic studies compared to other important species of the family such as tomato, potato and pepper. Within the scope of the presented thesis, the reference genome of the eggplant genome was featured by bioinformatics approaches in terms of transposon elements, non-coding RNA and transmembrane protein classification. The non-coding RNA sequences, transposon element sequences and the existing EST sequence data of eggplant obtained as a result of the study were investigated in terms of their regulatory marker development potential. Within the scope of my work, for the first time, microsatellite markers at the whole genome level, which have the potential to be regulatory/functional specific to the eggplant genome, were developed and their structural and functional annotations were made. The data produced as a result of the study will contribute to the characterization of eggplant gene sources and marker-assisted breeding studies in eggplant.

Yüksek Lisans Tezi, Yaygın ekmeklik buğday (Triticum aestivum L.), Akdeniz bölgesi ve güneybatı Asya'ya özgü bir Poaceae (çim ailesi) türüdür. T. aestivum, dünya çapında ılıman iklimlerde yetiştirilen birkaç ekili buğday türünden biridir. Ekmeklik buğday, her hücrenin çekirdeğinde A, B ve D olarak adlandırılan üç tam genoma sahip bir hekzaploiddir bitki türüdür. Diploid ürünlerle karşılaştırıldığında, ekmeklik buğday genomundaki büyük genomik segmentlerin yüksek komplikasyonu ve duplikasyonu nedeniyle T. aestivum'daki moleküler genetik araştırmalar zorludur. Saflık testi, ıslah programlarının önemli bir parçasıdır. Buğday çeşitlerinde yüksek düzeyde bir genetik saflık oluşturulmalı ve istikrarlı agronomik performans için saflığı izlemek için güvenilir testler mevcut olmalıdır. Fenotipik karakterizasyon, temel saflık testi protokolleri için düzenli bir yöntemdir; ancak, fenotipik değerlendirmeler özneldir ve güvenilmezdir; fenotip çevresel koşullardan ve tarımsal uygulamalardan etkilenir. T. aestivum is one of the several species of cultivated wheat, now grown in temperate climates worldwide. Bread wheat is hexaploid, with three complete genomes termed A, B and D in the nucleus of each cell. Compared to diploid crops, molecular genetic research in T. aestivum is challenging due to the high complexity and duplication of large genomic segments in the bread wheat genome. Purity testing is an important portion of breeding programmes. A high level of genetic purity in wheat varieties must be established and reliable tests should be available to monitor the purity for stable agronomic performance. Phenotypic characterization is a regular method for basic purity testing protocols; however, phenotypic assessments are subjective, highly prized and unreliable; as phenotype is influenced by environmental conditions as well as agricultural practices. In the present study, 36 single copy, co-dominant SSR markers were developed via bioinformatics from bread wheat genomic sequences and experimentally tested for amplification efficiency and polymorphism rate. As a result, nine out of 36 SSR markers were found to be adequate for purity testing of bread wheat varieties based on their polymorphism rate and amplification reproducibility. These nine single locus SSR markers can be used as a core set for genetic purity and stability testing in bread wheat genotypes.

İncir, Ficus carica L. (2n = 2x = 26), dünya çapında tüketilen Moraceae ailesine ait bir meyvedir. İncir önemli bir tarım ürünüdür ve ekonomik değeri yüksektir. FAOSTAT'ın 2017 verilerine göre, Türkiye 305.689 tonla dünyanın en çok incir üreten ülkesidir. Bu çalışmanın amacı incir genomuna özgü ko-dominant, yeni ve çok sayıda SSR markörü geliştirmektir. Bu markörler kullanılarak Türk incir çeşitlerinin moleküler karakterizasyonu için bir veri kaynağı oluşturulabilir. Bu markörler ayrıca markör destekli ıslah, tohum sertifikasyonu, incir türlerinin korunması ve daha birçok moleküler çalışmada kullanılabilir.Bu çalışmada Ficus carica L. genomu (BDEM00000000), NCBI veri tabanından indirilmiş ve GMATA programı kullanılarak incirde SSR markörü geliştirmek amaçlanmıştır. SSR bölgeleri araştırılırken şu parametreler kullanılmıştır; minimum tekrar sayısı:6, minimum-maksimum boy:3 nükleotid. SSR bölgelerinin sayısı 11287 olarak bulunmuştur. Bu bölgelerde en çok tekrar eden motifler AAT ve TTA ' dır. SSR bölgelerinden 9223 tane eşsiz SSR markörü geliştirilmiştir. Bu markör setleri ile e-PCR yapılmıştır. Ayrıca markörleri test etmek amacıyla kapiler elektroforez yapılmış ve 10 markörden 7 tanesi polimorfik bant üretmiştir. Bu markörlerin PIC değeri 0.47 ve markör başına polimorfik alel sayısı da 3.71 olarak bulunmuştur.İncirde bulunan markörler Blast2GO programı kullanılarak Moraceae ailesine ait protein sekanslarıyla blast edilmiş 3333 markör bulunmuştur. 1824 markör de anotasyon edilmiştir. According to FAOSTAT data in 2017, Turkey is most fig producer with 305,689 tonnes in the world. The aim of this study is to find co-dominant, new and a lot of SSR markers specific to the fig genome. Using markers can became a data source for molecular characterization of Turkish fig varieties. They can also be used in studies such as marker assisted selection, seedling certification, fig varieties protect and a lot of other molecular studies.In this study, Ficus carica L. genome (BDEM00000000) were retrieved from NCBI database and used GMATA software to development of SSR markers in fig. For mining markers were used parameters; minimum repeat time: 6 and min.-max. length: 3. The number of SSRs found is 11287. The most repeated motifs are AAT and TTA. Developed 9223 unique SSR markers from this SSR regions. And also e-PCR was made with designed markers. And also capillary electrophoresis was performed to test the markers and 7 from 10 markers produced polymorphic bands. PIC value is 0.47 for these markers and the number of polymorphic alleles per marker was 3.71.Blasted markers of fig Ficus carica L. with protein sequences of Moraceae family using Blast2GO software and finding 3333 markers. Yüksek Lisans Tezi, Şeker pancarı, dünyanın ticari şekerinin % 22'sine ve ABD'nin yerli üretiminin yaklaşık yarısına kadarını üretmektedir. İlk yılda yaprak ve depo kökleri geliştiren iki yıllık bitki, ardından ikinci yıl içinde çiçek ve tohum ekimi yapılan bienal bitkidir. Bu önemli bitkiye ait en kapsamlı genomik çalışma 2014 yılında Dohm ve ekibi tarafından gerçekleştirilmiş olup; 9 linkaj grubuna yeni nesil dizileme sonucu geliştirilen genom sekansları yerleştirilmiştir. Bu tez kapsamında bu kromozomlara ait sekans verileri mikrosatelit markörleri yönünden analiz edilmiş olup yeni nesil çok sayıda markör geliştirilmiştir. Bu yeni geliştirilen markör seti tezin en önemli çıktısı olmaktadır. Geliştirilmiş olan markör seti veri tabanlarında biyoinformatik olarak analiz edilerek olası protein fonksiyonları tahmin edilmiştir. Bu çalışma da başlı başına tezin önemli bir çıktısı olmaktadır. Ayrıca geliştirilmiş olan markör setinin bir kısmı ile bir şeker pancarı popülasyonu çeşitlilik yönünden karakterize edilmiştir., Sugar beet produces 22% of the world's commercial sugar and about half of US domestic production. It is a biennial plant that developes leaf and storage roots in the first year and then flowers and seeds in the second year. The most comprehensive genomic study of this important plant was carried out in 2014 by Dohm et al., and genome sequences developed as a result of next genereation sequencing were placed in 9 linkage groups. In this thesis, sequence data of these chromosomes have been analyzed in terms of microsatellite markers and many new generation markers have been developed. This newly developed marker set is the most important output of this thesis. The developed marker set was analyzed bioinformatically in the databases and possible protein functions were estimated. In addition, also this is another important outcome of this thesis. Furthermore, a sugar beet populatin was characterized about diversity with a portion of the developed marker set.

Cucurbita pepo L., Cucurbita cinsine ait kültüre alınmış bir bitkidir. C. pepo, iyi bilinen, ekonomik değeri yüksek bir bitki türü olmasına rağmen moleküler genetik ve genomik çalışmalar açısından diğer birçok zirai öneme sahip bitki türüne göre çok az sayıdadır. Dizileyerek genotipleme gibi DNA dizileme teknolojilerinde son zamanlarda ortaya çıkan gelişmeler, yeni bilimsel araştırmalar alanlarına bakış açısının değişmesini desteklemektedir. Bu çalışma kapsamında, C. pepo genomu yeni moleküler markörlerin geliştirilmesi için kullanılmıştır. Bu amaç doğrultusunda, kabak genom sekansı biyoinformatik araçlar kullanılarak yeni SSR markörleri geliştirmek üzere taranmıştır. Çalışmada kabağın 20 kromozomunu kapsayacak şekilde 52303 SSR (Basit Dizi Tekrarı) markörü geliştirilmiştir. Bu markörlerden 34 adeti rastgele seçilerek 39 adet kabak genotipinde genetik çeşitlilik ve popülasyon yapısı analizleri gerçekleştirilmiş, amplifikasyon verimi değerlendirilmiş ve polimorfik bilgi kapasitesi belirlenmiştir. Aynı zamanda çalışma kapsamında, 39 adet kabak genotipinde GBS (Dizileyerek Genotipleme) yöntemi uygulanmış, GBS analizleri sonucunda 4298 adet C. pepo genomuna spesifik SNP (Tek Nükleotid Polimorfizm) markörü geliştirilmiştir. C. pepo türünde çalışma kapsamında geliştirilen markörlerin transfer edilebilme potansiyeli Cucurbitaceae familyasında yer alan ve C. pepo türüne yakın akraba olan üç türün genomunda araştırılmıştır. Yeni geliştirilen ve transfer edilebilen tüm markörlerin gen ontolojisi incelenmiş ve olası fonksiyonel anotasyonları belirlenmiştir. Çalışma sonuçları, Cucurbita genomiğinde agronomik ve ekonomik özellikler bakımından üstün Cucurbita çeşitlerinin moleküler ıslahında kullanılacak önemli moleküler genetik araçları oluşturmaktadır. Cucurbita pepo L. is a cultivated member of the genus Cucurbita. C. pepo is a widely recognized and economically important plant species. However, molecular genetic and genomic studies in C. pepo are relatively limited compared to other agriculturally important plant species. Recent developments in next generation DNA sequencing promote novel research perspectives in life sciences. In this study, C. pepo genome was examined for the development of new molecular marker sets. For this purpose, zucchini genome sequence was searched by bioinformatic tools for the development of new SSR (Simple Sequence Repetitions) markers. In the course of the study, 52303 genome-specific SSR markers covering the 20 chromosomes of C. pepo were developed. Out of these 52303 SSR markers, 34 were randomly selected and applied on a set of 39 pumpkin genotypes in order to analyze the genetic diversity and population structure. In addition, amplification efficiency of the marker set was evaluated and polymorphism information capacity was determined. Moreover, 39 C.pepo genotypes were sequenced using the GBS (Genotyping by Sequencing) approach and resulted in the identification of 4298 new C.pepo specific SNP (Single Nucleotide Polymorphism) markers. The transfer ability potential of the newly developed markers was searched in the genomes of three closely related Cucurbita species. The newly developed and transferable molecular markers were also analyzed for functional annotations. The outcomes of the present study constitute important molecular genetic tools to be utilized in Cucurbita genomics as well as in molecular breeding of superior Cucurbita varieties with desirable agronomic and economic traits. 150

Bu çalışma ıslah havuzunda var olan ve agronomik özellikleri yönü ile ümitvar bulunan 75 adet fasulyegenotipinin BCMV (bean common mosaic virüs) ve BCMNV (bean common mosaic necrosis virus )dayanım düzeyleri ve genotipler arasındaki genetik çeşitlilik düzeylerinin belirlenmesi amacıyla yapılmıştır.Genotiplerin BCMV ve BCMNV' ye dayanım düzeylerinin belirlenmesinde Miklas ve ark.,(2002) ve Miklasve ark.,(2003) tarafından geliştirilen SCAR (Dizi Karakterize Amplifiye Edilmiş Bölge) markörlerikullanılmıştır. Genetik çeşitlilik analizi ölçümünde 58 SSR markörü (Müller ve diğerleri 2015) ve hergenotip başına 5 bitkiden bulk edilen DNA örnekleri kullanılmıştır. SSR allelleri, kapiler elektroforezsistemi(QIAxcel Gelişmiş Sistem ) kullanılarak yüksek çözünürlükte görüntülenmiştir. 75 genotipten eldeedilen SSR markör allelleri yok/var şeklinde skorlanmış ve çeşitlilik veri dosyası DARWİN programındaanaliz edilmiştir. 75 fasulye genotiplerinden PIC değeri ≥0.2 olan toplam 123 allel elde edilmiştir. Eldeedilen verilere dayalı oluşturulan NJ dendogramı fasulye genotipleri arasındaki moleküler genetik ilişkilerigöstermiş ve bu fasulye genotipleri 3 temel ana grupta toplanmıştır. Çalışmada hastalığa dirençligenotiplerin seçiminde 75 genotipten 21'inin her iki patojene karşı direnç allelli bulundurduğu belirlenmiştir.Aynı zamanda çeşitlilik analizi sonuçları birden fazla patojen direnci olan 21 genotipin dendrogramda aynıgrupta bir araya toplandığını göstermektedir. Bu nedenle, bu çalışmanın sonuçları, iki viral hastalığa karşıallellik oluşumu ve dayanım/duyarlılık arasında güçlü bir korelasyon olduğunu göstermiştir. In this study, 75 bean genotypes in the breeding pond with promising agronomic characteristics were tested for levels of genetic diversity and resistance against bean common mosaic virus (BCMV) and bean common mosaic necrosis virus (BCMNV). SCAR (Sequence Characterized Amplified Region) markers developed by Miklas et al.(2002), Miklas et al.(2003) were used to determine the resistant genotypes to BCMV and BCMNV. While measuring the genetic diversity analysis DNA samples bulked from five plants per each genotype and 58 SSR markers (Müller et al. 2015) were used to estimate the molecular genetic diversity among the sample set. SSR alleles were visualized in high resolution capillary electrophoresis system (QIAxcel Advanced system). Yielded SSR marker allelles from 75 genotypes were scored as absence/presence (0-1) format and diversity data was analyzed by DARwin program. A total of 123 alleles with a PIC value of ≥0.2 were obtained from the 75 bean genotypes. The NJ dendrogram created on the bases of scoring data and demonstrated the molecular genetic relationships among the bean genotypes which the 75 bean genotypes are clustered in three main groups. Disease resistant genotypes selection part of the study displayed that 21 out of 75 genotypes were determined to possess the resistance alleles against both pathogens. Also the results of the diversity analysis show that 21 genotypes with more than one pathogen resistance are clustered together in the same group in the dendrogram. Therefore, the results of this study demonstrated a strong correlation between allelic composition and resistance / susceptibility to the two viral diseases. 39

Bu çalışma, ümitvar olarak belirlenmiş S4 kademesindeki çekirdek kabaklarında (Cucurbita pepo L.) morfolojik ve moleküler karekterizasyonu belirlemek amacıyla yapılmıştır. Morfolojik tanımlamada UPOV parametreleri modifiye edilerek hazırlanmış, bitki özellikleri (bitki görünümü, kol atma, kol atma derecesi, gövde rengi), yaprak özellikleri (yaprak ayası rengi, yaprak ayasında dilimlilik, taç dibinde halkanın varlığı, taç dibinde halkanın rengi), meyve özellikleri (meyve boyu, meyve eni, meyve boy çap oranı, meyve benek rengi, benek yoğunluğu, meyve rengi, meyvenin iriliği), tohum özellikleri (tohumlarda renk, tohumlarda çıtlama kolaylığı, meyve başına tohum ağırlığı, tohumların 1000 dane ağırlığı) gözlem ve ölçümleri yapılarak temel bileşenler analizine tabi tutulmuştur. Analiz sonucunda elde edilen dendogramda iki ana grup ortaya çıkmıştır. PCA analizi sonucu elde edilen kümeleme ekseninde genotiplerin 6 gruba ayrıldığı görülmüştür.Çerezlik kabak genotipleri arasındaki moleküler çeşitlilik ise SSR markörüyle belirlenmiştir. Moleküler çalışmalarda çerezlik kabaklar için tasarlanmış 31çift EST-SSR primeri kullanılmıştır. Çalışma kapsamında kullanılan kabak genotiplerinde toplam 122 adet DNA alleli üretilmiş bunların 107 adeti polimorfik olarak bulunmuştur. SSR markör sonuçları var/yok (1/0) şeklinde skorlanmış olup veri dosyası DARwin programında analiz edilmiştir. Polimorfik SSR markörleri için hesaplanan en yüksek PIC değeri CUTC006209 isimli SSR marköründe 0.42 olarak bulunmuştur. Kabak genotipleri arasındaki moleküler genetik ilişkileri gösteren NJ dendrogramı, kabak genotiplerinin dört grupta toplandığını göstermektedir. Uzaklık matrisi ve NJ dendrogramı arasındaki korelasyon, Mantel testi sonucu ile ortaya konmuştur (r = 0.99). In this study, some morphological and molecular characteristics of pumpkin lines at S4 level were determined. UPOV parameters as seed yield per fruit and plant, fruit quantity per plant, average fruit weight and size, seed width/length rate and thousand seed weight, seed color and hint easiness, plant appearance, plant branching, branching degree, stem color, leaf color, leaf segmentation, presence case and colour of ring on the basis of crown, seedy fruit spot color, seedy fruit spot density and mature fruit color. The observed and measured properties were subjected to Principal components analysis (PCA). As a result of the analysis, two main groups emerged in the dendogram obtained. PCA analysis showed that the genotypes were separated by 6 clusters on the clustering axis obtained.Molecular diversity between edible squash genotypes was determined by thirty-one EST-SSR markers. Thirty-one EST- SSR markers yielded a total of 122 amplified DNA fragments, of which 107 (87.70%) were polymorphic, were used to measure the degree of genetic diversity. The DARwin software was used to generate a Dice coefficient dissimilarity matrix that was then used to construct an unweighted neighbor-joining dendrogram of the accessions. Neighbor-joining dendrogram demonstrated that the germplasm collection is divided into three main groups. The highest PIC value was calculated for the marker CUTC006209 as 0.42. According to the Mantel test results, correlation of the dissimilarity matrix and the dendrogram was 0.99 which is a very high score that indicates a very strong degree of correlation. 68

Root knot nematodes (Meloidogyne spp.) are significant agricultural pests on many crops, including pepper (Capsicum annuum). Host plant resistance offers the most sustainable means of controlling this pest. A cluster of genes on chromosome 9 confers resistance, with Me1 providing protection against three nematode species: M. incognita, M. javanica and M. arenaria. We describe the development of a codominant CAPS marker located 1.13 cM away from the Me1 gene. Reconstructing a tree of life by inferring evolutionary history is an important focus of evolutionary biology. Phylogenetic reconstructions also provide useful information for a range of scientific disciplines such as botany, zoology, phylogeography, archaeology and biological anthropology. Until the development of protein and DNA sequencing techniques in the 1960s and 1970s, phylogenetic reconstructions were based on fossil records and comparative morphological/physiological analyses. Since then, progress in molecular phylogenetics has compensated for some of the shortcomings of phenotype-based comparisons. Comparisons at the molecular level increase the accuracy of phylogenetic inference because there is no environmental influence on DNA/peptide sequences and evaluation of sequence similarity is not subjective. While the number of morphological/physiological characters that are sufficiently conserved for phylogenetic inference is limited, molecular data provide a large number of datapoints and enable comparisons from diverse taxa. Over the last 20 years, developments in molecular phylogenetics have greatly contributed to our understanding of plant evolutionary relationships. Regions in the plant nuclear and organellar genomes that are optimal for phylogenetic inference have been determined and recent advances in DNA sequencing techniques have enabled comparisons at the whole genome level. Sequences from the nuclear and organellar genomes of thousands of plant species are readily available in public databases, enabling researchers without access to molecular biology tools to investigate phylogenetic relationships by sequence comparisons using the appropriate nucleotide substitution models and tree building algorithms. In the present review, the statistical models and algorithms used to reconstruct phylogenetic trees are introduced and advances in the exploration and utilization of plant genomes for molecular phylogenetic analyses are discussed., TUBITAK (109O979)

The aim of this study was to establish a DNA-based identification key to ascertain the cultivar origin of Turkish monovarietal olive oils. To reach this aim, we sequenced short fragments from five olive genes for SNP (single nucleotide polymorphism) identification and developed CAPS (cleaved amplified polymorphic DNA) assays for SNPs that alter restriction enzyme recognition motifs. When applied on the oils of 17 olive cultivars, a maximum of five CAPS assays were necessary to discriminate the varietal origin of the samples. We also tested the efficiency and limit of our approach for detecting olive oil admixtures. As a result of the analysis, we were able to detect admixing down to a limit of 20%. The SNP-based CAPS assays developed in this work can be used for testing and verification of the authenticity of Turkish monovarietal olive oils, for olive tree certification, and in germplasm characterization and preservation studies., Republic of Turkey, Ministry of Science, Industry and Technology (1334 STZ 2012/1)
