7. biorecap: an R package for summarizing bioRxiv preprints with a local LLM

Abstract

The establishment of bioRxiv facilitated the rapid adoption of preprints in the life sciences, accelerating the dissemination of new research findings. However, the sheer volume of preprints published daily can be overwhelming, making it challenging for researchers to stay updated on the latest developments. Here, I introduce biorecap, an R package that retrieves and summarizes bioRxiv preprints using a large language model (LLM) running locally on nearly any commodity laptop. biorecap leverages the ollamar package to interface with the Ollama server and API endpoints, allowing users to prompt any local LLM available through Ollama. The package follows tidyverse conventions, enabling users to pipe the output of one function as input to another. Additionally, biorecap provides a single wrapper function that generates a timestamped CSV file and HTML report containing short summaries of recent preprints published in user-configurable subject areas. By combining the strengths of LLMs with the flexibility and security of local execution, biorecap represents an advancement in the tools available for managing the information overload in modern scientific research. 10. The Currency of Gottfried Lindauer’s Māori Portraits

Abstract

This article addresses the relations between painting, photography and settler colonialism in the nineteenth century through the Māori portraits of Gottfried Lindauer. Lindauer paintings are partly notable for the role that photography, via the projective device of the episcope, played in their production. In the context of the European exoticising of non-western others, and a rapidly expanding market for their images, this intermedial device manifests a gap between painter and sitter, pre-modern and modern, the existing older county of Māori and the new county of New Zealand. The photographic operation of the exotic further includes national and international exhibitions in which Lindauer’s portraits were shown, and the collectors, curators and commissioners of Lindauer’s work, who I conceive as parasitical intermediaries or, in Kwame Anthony Appiah’s phrase, culture brokers. Such figures situate Lindauer’s paintings within a metropolitan regime of evaluation which is underpinned by distance and debt. However, the portraits are also vehicles for currency of another kind, which is the mana motuhake (independent authority) of Māori. Understood within Te Ao Māori (the Māori world) the portraits bridge the perceptual gap of the exotic, and make present, or felt, the historically continuous self-sovereignty of their subjects.

Abstract

In quantum networks, effective entanglement routing facilitates remote entanglement communication between quantum source and quantum destination nodes. Unlike routing in classical networks, entanglement routing in quantum networks must consider the quality of entanglement qubits (i.e., entanglement fidelity), presenting a challenge in ensuring entanglement fidelity over extended distances. To address this issue, we propose a resource allocation model for entangled pairs and an entanglement routing model with a fidelity guarantee. This approach jointly optimizes entangled resources (i.e., entangled pairs) and entanglement routing to support applications in quantum networks. Our proposed model is formulated using two-stage stochastic programming, taking into account the uncertainty of quantum application requirements. Aiming to minimize the total cost, our model ensures efficient utilization of entangled pairs and energy conservation for quantum repeaters under uncertain fidelity requirements. Experimental results demonstrate that our proposed model can reduce the total cost by at least 20\% compared to the baseline model., Comment: 6 pages and 6 figures

14. pracpac: Practical R Packaging with Docker

Abstract

R packages are the fundamental units of reproducible code in R, providing a mechanism for distributing user-developed code, documentation, and data. Docker is a virtualization technology that allows applications and their dependencies to be distributed and run reproducibly across platforms. The pracpac package provides an interface to create Docker images that contain custom R packages. The pracpac package leverages the renv package management tool to ensure reproducibility by building dependency packages inside the container image mirroring those installed on the developer's system. The pracpac package can be used to containerize any R package to deploy with other domain-specific non-R tools, Shiny applications, or entire data analysis pipelines. The pracpac package is available on CRAN (https://cran.r-project.org/package=pracpac), and source code is available under the MIT license on GitHub (https://github.com/signaturescience/pracpac).

Abstract

Although the importance of genome organization for transcriptional regulation of cell-fate decisions and function is clear, the changes in chromatin architecture and how these impact effector and memory CD8+ T cell differentiation remain unknown. Using Hi-C, we studied how genome configuration is integrated with CD8+ T cell differentiation during infection and investigated the role of CTCF, a key chromatin remodeler, in modulating CD8+ T cell fates through CTCF knockdown approaches and perturbation of specific CTCF-binding sites. We observed subset-specific changes in chromatin organization and CTCF binding and revealed that weak-affinity CTCF binding promotes terminal differentiation of CD8+ T cells through the regulation of transcriptional programs. Further, patients with de novo CTCF mutations had reduced expression of the terminal-effector genes in peripheral blood lymphocytes. Therefore, in addition to establishing genome architecture, CTCF regulates effector CD8+ T cell heterogeneity through altering interactions that regulate the transcription factor landscape and transcriptome.

18. Minimizing Age of Processed Information in Wireless Networks

Abstract

The freshness of real-time status processing of time-sensitive information is crucial for several applications, including healthcare monitoring and autonomous vehicles. This freshness is considered in this paper for the system where unprocessed information is sent from sensors to a base station over a shared wireless network. The base station has a dedicated non-preemptive processor with a constant processing time to process information from each sensor. The age of processed information is the time elapsed since the generation of the packet that was most recently processed by a processor. Our objective is to minimize the average age of processed information over an infinite time-horizon. We first show that a drop-free policy simplifies the system without sacrificing optimality. From this simplification, we propose three transmission-scheduling policies with 2-optimal guarantees for different requirements. A distributed Power-2 policy can be implemented without a central scheduler. With a central scheduler, both Back-Off and Max-Weight policies are near optimal with different advantages. The Back-Off policy guarantees a bound on the maximum age of processed information, while the Max-Weight policy achieves the lowest average age in simulation without the guarantee of bound. The 1000 Genomes Project provides sequencing data on 3,202 samples from 26 populations spanning five continental regions with no access or use restrictions. The kgp R package provides consistent and comprehensive metadata about samples and populations in the 1000 Genomes Project and other population sequencing data in the International Genome Sample Resource collection. Real-time forecasting of disease outbreaks requires standardized outputs generated in a timely manner. Development of pipelines to automate infectious disease forecasts can ensure that parameterization and software dependencies are common to any execution of the forecasting code. Here we present our implementation of an automated cloud computing pipeline to forecast infectious disease outcomes, with examples of usage to forecast COVID-19 and influenza targets. Abstract

Understanding the genomic basis of memory processes may help in combating neurodegenerative disorders. Hence, we examined the associations of common genetic variants with verbal short-term memory and verbal learning in adults without dementia or stroke (N = 53,637). We identified novel loci in the intronic region of CDH18, and at 13q21 and 3p21.1, as well as an expected signal in the APOE/APOC1/TOMM40 region. These results replicated in an independent sample. Functional and bioinformatic analyses supported many of these loci and further implicated POC1. We showed that polygenic score for verbal learning associated with brain activation in right parieto-occipital region during working memory task. Finally, we showed genetic correlations of these memory traits with several neurocognitive and health outcomes. Our findings suggest a role of several genomic loci in verbal memory processes.

Abstract

Short-term probabilistic forecasts of the trajectory of the COVID-19 pandemic in the United States have served as a visible and important communication channel between the scientific modeling community and both the general public and decision-makers. Forecasting models provide specific, quantitative, and evaluable predictions that inform short-term decisions such as healthcare staffing needs, school closures, and allocation of medical supplies. Starting in April 2020, the US COVID-19 Forecast Hub (https://covid19forecasthub.org/) collected, disseminated, and synthesized tens of millions of specific predictions from more than 90 different academic, industry, and independent research groups. A multimodel ensemble forecast that combined predictions from dozens of groups every week provided the most consistently accurate probabilistic forecasts of incident deaths due to COVID-19 at the state and national level from April 2020 through October 2021. The performance of 27 individual models that submitted complete forecasts of COVID-19 deaths consistently throughout this year showed high variability in forecast skill across time, geospatial units, and forecast horizons. Two-thirds of the models evaluated showed better accuracy than a naïve baseline model. Forecast accuracy degraded as models made predictions further into the future, with probabilistic error at a 20-wk horizon three to five times larger than when predicting at a 1-wk horizon. This project underscores the role that collaboration and active coordination between governmental public-health agencies, academic modeling teams, and industry partners can play in developing modern modeling capabilities to support local, state, and federal response to outbreaks.
