The propagation of electromagnetic waves in unmagnetized periodic plasma media is studied using the semiclassical wave packet approximation. The formalism gives rise to Berry effect terms in the equation of motion. The Berry effect manifests itself as Rytov polarization rotation law and the polarization-dependent Hall effect. The formalism is also applied to the case of non-periodic inhomogeneous plasma media.

An exact solution is introduced for one dimensional space-fractional Edwards-Wilkinson equation. It is shown that the roughness obeys the Family-Viscek dynamic scaling form and the scaling exponents is derived. It is seen that the scaling exponents are different from those coming from ordinary Edwards-Wilkinson equation and depend on the fractional order. Scaling exponents in the presence of correlated noise is also obtained.

Networks that have power-law connectivity, commonly referred to as the scale-free networks, are an important class of complex networks. A heterogeneous mean-field approximation has been previously proposed for the Ising model of the Barab\'{a}si-Albert model of scale-free networks with classical spins on the nodes wherein it was shown that the critical temperature for such a system scales logarithmically with network size. For finite sizes, there is no criticality for such a system and hence no true phase transition in terms of singular behavior. Further, in the thermodynamic limit, the mean-field prediction of an infinite critical temperature for the system may exclude any true phase transition even then. Nevertheless, with an eye on potential applications of the model on biological systems that are generally finite, one may still try to find approximations that describe the relevant observables quantitatively. Here we present an alternative, approximate formulation for the description of the Ising model of a Barab\'{a}si-Albert Network. Using the classical definition of magnetization, we show that Ising models on a network can be well-approximated by a long-range interacting homogeneous Ising model wherein each node of the network couples to all other spins with a strength determined by the mean degree of the Barab\'{a}si-Albert Network. In such an effective long-range Ising model of a Barab\'{a}si-Albert Network, the critical temperature is directly proportional to the number of preferentially attached links added to grow the network. The proposed model describes the magnetization of the majority of the sites with average or smaller than average degree better compared to the heterogeneous mean-field approximation. The central question of systems biology is to understand how individual components of a biological system such as genes or proteins cooperate in emerging phenotypes resulting in the evolution of diseases. As living cells are open systems in quasi-steady state type equilibrium in continuous exchange with their environment, computational techniques that have been successfully applied in statistical thermodynamics to describe phase transitions may provide new insights to emerging behavior of biological systems. Here we will systematically evaluate the translation of computational techniques from solid-state physics to network models that closely resemble biological networks and develop specific translational rules to tackle problems unique to living systems. Hence we will focus on logic models exhibiting only two states in each network node. Motivated by the apparent asymmetry between biological states where an entity exhibits boolean states i.e. is active or inactive, we present an adaptation of symmetric Ising model towards an asymmetric one fitting to living systems here referred to as the modified Ising model with gene-type spins. We analyze phase transitions by Monte Carlo simulations and propose mean-field solution of modified Ising model of a network type that closely resembles real-world network, the Barab\'{a}si-Albert model of scale-free networks. We show that asymmetric Ising models show similarities to symmetric Ising models with external field and undergoes a discontinuous phase transition of the first-order and exhibits hysteresis. The simulation setup presented here can be directly used for any biological network connectivity dataset and is also applicable for other networks that exhibit similar states of activity. We study reaction-diffusion systems beyond the Markovian approximation to take into account the effect of memory on the formation of spatio-temporal patterns. Using a non-Markovian Brusselator model as a paradigmatic example, we show how to use reductive perturbation to investigate the formation and stability of patterns. Focusing in detail on the Hopf instability and short-term memory, we derive the corresponding complex Ginzburg-Landau equation that governs the amplitude of the critical mode and we establish the explicit dependence of its parameters on the memory properties. Numerical solution of this memory dependent complex Ginzburg-Landau equation as well as direct numerical simulation of the non-Markovian Brusselator model illustrate that memory changes the properties of the spatio-temporal patterns. Our results indicate that going beyond the Markovian approximation might be necessary to study the formation of spatio-temporal patterns even in systems with short-term memory. Geometric phase in the wave function is important with regard to quantum non-locality and adiabatic evolution. We study the confinement of a particle by three-dimensional isotropically moving walls, of relevance to experimental trapping techniques, via a proposed approach that explains the physical origin of the geometric Dirac phase induced in the wave function. This phase depends only on the relative rate of change of the spatial scale factor. The approach also yields the class of external potentials that replicate adiabatic evolution in finite time. As illustrative examples, we consider uniform and accelerating walls, and the case where the Dirac phase is due to cosmic expansion.

We study the effect of superdiffusion on the instability in reaction-diffusion systems. It is shown that reaction-superdiffusion systems close to a Turing instability are equivalent to a time-dependent Ginzburg-Landau model and the corresponding free energy is introduced. This generalized free energy which depends on the superdiffusion exponent governs the stability, dynamics and the fluctuations of reaction-superdiffusion systems near the Turing bifurcation. In addition, we show that for a general n-component reaction-superdiffusion system, a fractional complex Ginzburg- Landau equation emerges as the amplitude equation near a Hopf instability. Numerical simulations of this equation are carried out to illustrate the effect of superdiffusion on spatio-temporal patterns. Finally the effect of superdiffusion on the instability in Brusselator model, as a special case of reaction-diffusion systems, is studied. We study acoustic vortex in media with screw dislocation using the Katanaev-Volovich theory of defects. It is shown that the screw dislocation affects the beam's orbital angular momentum and changes the acoustic vortex strength. This change is a manifestation of topological Dirac phase and is robust against fluctuations in the system.

The propagation of electromagnetic waves in an unmagnetized weakly inhomogeneous cold plasma is examined. We show that the inhomogeneity induces a gauge connection term in wave equation, which gives rise to Berry effects in the dynamics of polarized rays in the post geometric optics approximation. The polarization plane of a plane polarized ray rotates as a result of the geometric Berry phase, which is the Rytov rotation. Also, the Berry curvature causes the optical Hall effect, according to which, rays of left/right circular polarization deflect oppositely to produce a spin current directed across the direction of propagation.

The data of velocity rotation curve in spiral galaxies, almost for galaxies which have close central surface brightness, collapse onto a universal scaling function. Since scaling functions are the signature of emergence in complex systems we are led to the idea that explanation of constant velocity in spiral galaxies needs considering cooperative behavior instead of interpretation based on reductionism approach., Comment: 8 pages, 3 figures

The effect of noise on the Dirac phase of electron in the presence of screw dislocation is studied. An uncorrelated noise, which coincides with the nature of thermal fluctuations, is adopted. Results indicate that the Dirac phase is robust against existing noise in the system.

Based on quantum mechanical approach the polarization transport of photons which propagate in a medium with slow varying refractive index is studied. The photon polarizations are separated in opposite directions normal to the ray which is called "Spin Hall effect" of photons, and also the rotation of polarization plane, a manifestation of the Berry phase, occurs. This approach can be generalized to other spinning particles in inhomogeneous media as a universal approach., Comment: 7 page

We study the polarization transport of transverse phonons by adopting a new approach based on the quantum mechanics of spin-orbit interactions. This approach has the advantage of being apt for incorporating fluctuations in the system. The formalism gives rise to Berry effect terms manifested as the Rytov polarization rotation law and the polarization-dependent Hall effect. We derive the distribution of the Rytov rotation angle in the presence of thermal noise and show that the rotation angle is robust against fluctuations.

A receding-front model for drying of porous material is proposed that explains their drying-rate curves based on the dynamics of the evaporation front. The falling-rate regime is attributed to the slowing down of the front's propagation inside the medium due to the resistance offered by the disorder generated by porosity. The model is solved numerically and the resulting drying-rate curve is obtained for the falling-rate period.
