3. Performance analysis of direct N-body algorithms for astrophysical simulations on distributed systems

Abstract

We discuss the performance of direct summation codes used in the simulation of astrophysical stellar systems on highly distributed architectures. These codes compute the gravitational interaction among stars in an exact way and have an O(N^2) scaling with the number of particles. They can be applied to a variety of astrophysical problems, like the evolution of star clusters, the dynamics of black holes, the formation of planetary systems, and cosmological simulations. The simulation of realistic star clusters with sufficiently high accuracy cannot be performed on a single workstation but may be possible on parallel computers or grids. We have implemented two parallel schemes for a direct N-body code and we study their performance on general purpose parallel computers and large computational grids. We present the results of timing analyzes conducted on the different architectures and compare them with the predictions from theoretical models. We conclude that the simulation of star clusters with up to a million particles will be possible on large distributed computers in the next decade. Abstract

Different outcomes may be expected when a particular host is exposed to an infectious disease, depending on its immunity status. For example, because of a previous encounter with the disease, the host may not become infected as consequence of the presence of antibodies. While sometimes it is difficult to establish when this disease avoidance occurred, the recognition of the existence and duration of such immunity is critical for the development of vaccines and accurate epidemiological models. In this paper, we propose a generalized computer model that can examine a wide range of epidemiological data and generate expected patterns of strain-specific infections and reinfection. Abstract

We present a method for rapidly ranking all distinct facts in an electronic medical record (EMR) system by howover-represented or under-represented they are in a patient cohort of interest relative to some larger referencepopulation of patients in the same EMR. We have implemented this method as a plugin for i2b2, the open sourcedata warehouse platform widely used in research health informatics. Our method is highly flexible in terms of whatmedical terminologies it supports and is vendor-independent thanks to leveraging the i2b2 star schema rather thanany one specific EMR. It can be applied to a wide range of informatics problems including finding healthdisparities, searching for variables to include in a risk calculator or computable phenotype, detection ofcomorbidities, discovery of adverse drug reactions. The case study we present here uses this software to findunlabeled flowsheets for patients suffering from amyotrophic lateral sclerosis.

Abstract

Grid benchmarking for improved computational resource selection can shed a light for improving the performance of computationally intensive applications. In this paper we report on a number of experiments with a biomedical parallel application to investigate the levels of performance offered by hardware resources distributed across a pan-European computational Grid network. We provide a number of performance measurements based on the iteration time per processor and communication delay between processors, for a blood flow simulation benchmark based on the lattice Boltzmann method. We have found that the performance results obtained from real application benchmarking are much more useful for running our biomedical application on a highly distributed grid infrastructure than the regular resource information provided by standard Grid information services to resource brokers. Abstract

We present performance results obtained by running a direct gravitational N-body code for astrophysical simulations across the Dutch DAS-2 and the pan-European CrossGrid computational grids. We find that the performance on large grids improves as the size of the N-body system increases because the computation to communication ratio becomes higher and a better load balance can be achieved. Communication among nodes residing in different locations across Europe becomes more evident as the number of locations increases. Nevertheless, contrary to our expectations, we find that the performance decreases only by about a factor three for a large simulation. We conclude that highly distributed computational Grid infrastructures can be used efficiently for simulating large gravitational N-body systems. [ABSTRACT FROM AUTHOR]

Interactive applications like Problem Solving Environments require on demand access to Web Services, where the services are autonomously discovered, composed, selected and invocated based on a description of requested capabilities. Semantic Web Services aim at providing semantically interpretable capabilities through the use of shared ontologies. We demonstrate how Grid Services for an interactive biomedical application are annotated with a domain ontology, and propose algorithms for automated composition and selection of workflows, where workflows are created by semantically matching service capabilities, and where workflow selection is based on a trade-off between the types of semantic matches in the workflow and the number of services. Supplement 23 to DICOM (Digital Imaging and Communications for Medicine), Structured Reporting, is a specification that supports a semantically rich representation of image and waveform content, enabling experts to share image and related patient information. DICOM SR supports the representation of textual and coded data linked to images and waveforms. Nevertheless, the medical information technology community needs models that work as bridges between the DICOM relational model and open object-oriented technologies. The authors assert that representations of the DICOM Structured Reporting standard, using object-oriented modeling languages such as the Unified Modeling Language, can provide a high-level reference view of the semantically rich framework of DICOM and its complex structures. They have produced an object-oriented model to represent the DICOM SR standard and have derived XML-exchangeable representations of this model using World Wide Web Consortium specifications.
