We introduce a model for the global optimization problem of nectar harvesting by flower visitors, e.g., nectar-feeding bats, as a generalization of the (multiple) traveling-salesperson problem (TSP). The model includes multiple independent animals and many flowers with time-dependent content. This provides an ensemble of realistic combinatorial optimization problems, in contrast to previously studied models like random Satisfiability or standard TSP. We numerically studied the optimum harvesting of these foragers, with parameters obtained from experiments, by using genetic algorithms. For the distribution of travel distances, we find a power-law (or L\'evy) distribution, as often found for natural foragers. Note, in contrast to many models, we make no assumption about the nature of the flight-distance distribution, the power law just emerges. This is in contrast to the TSP, where we find in the present study an exponential tail. Furthermore, the optimization problem exhibits a {phase transition}, similar to the TSP, at a critical value for the amount of nectar which can be harvested. This phase transition coincides with a dramatic increase in the typical running time of the optimization algorithm. For the value of the critical exponent nu, describing the divergence of the correlation length, we find nu=1.7(4), which is on the other hand compatible with the value found for the TSP. Finally, we also present data from field experiments in Costa Rica for the resource use for freely visiting flower bats. We found that the temporal patterns in experiments and model agree remarkably, confirming our model. Also the data show that the bats are able to memorize the positions of food sources and optimize, at least partially, their routes., Comment: 12 pages, 9 figures

Recently, a hybrid percolation transitions (HPT) that exhibits both a discontinuous transition and critical behavior at the same transition point has been observed in diverse complex systems. In spite of considerable effort to develop the theory of HPT, it is still incomplete, particularly when the transition is induced by cluster merging dynamics. Here, we aim to develop a theoretical framework of the HPT induced by such dynamics. We find that two correlation-length exponents are necessary for characterizing the giant cluster and finite clusters, respectively. Finite-size scaling method for the HPT is also introduced. The conventional formula of the fractal dimension in terms of the critical exponents is not valid. Neither the giant nor finite clusters are fractals but they have fractal boundaries., Comment: 8 pages, 6 figures, 1 table

Doping NiFe by heavy rare earth atoms alters the magnetic relaxation properties of this material drastically. We show that this effect can be well explained by the slow relaxing impurity mechanism. This process is a consequence of the anisotropy of the on site exchange interaction between the 4f magnetic moments and the conduction band. As expected from this model the magnitude of the damping effect scales with the anisotropy of the exchange interaction and increases by an order of magnitude at low temperatures. In addition our measurements allow us to determine the relaxation time of the 4f electrons as a function of temperature.

We have realized a two dimensional permanent magnetic lattice of Ioffe-Pritchard microtraps for ultracold atoms. The lattice is formed by a single 300 nm magnetized layer of FePt, patterned using optical lithography. Our magnetic lattice consists of more than 15000 tightly confining microtraps with a density of 1250 traps/mm$^2$. Simple analytical approximations for the magnetic fields produced by the lattice are used to derive relevant trap parameters. We load ultracold atoms into at least 30 lattice sites at a distance of approximately 10 $\mu$m from the film surface. The present result is an important first step towards quantum information processing with neutral atoms in magnetic lattice potentials., Comment: 7 pages, 7 figures

- Abstract
The term Research Software Engineer, or RSE, emerged a little over 10 years ago as a way to represent individuals working in the research community but focusing on software development. The term has been widely adopted and there are a number of high-level definitions of what an RSE is. However, the roles of RSEs vary depending on the institutional context they work in. At one end of the spectrum, RSE roles may look similar to a traditional research role. At the other extreme, they resemble that of a software engineer in industry. Most RSE roles inhabit the space between these two extremes. Therefore, providing a straightforward, comprehensive definition of what an RSE does and what experience, skills and competencies are required to become one is challenging. In this community paper we define the broad notion of what an RSE is, explore the different types of work they undertake, and define a list of fundamental competencies as well as values that define the general profile of an RSE. On this basis, we elaborate on the progression of these skills along different dimensions, looking at specific types of RSE roles, proposing recommendations for organisations, and giving examples of future specialisations. An appendix details how existing curricula fit into this framework.

- Abstract
Background and Purpose: Motion mitigation is of crucial importance in particle therapy (PT) of patients with abdominal tumors to ensure high-precision irradiation. Magnetic resonance imaging (MRI) is an excellent modality for target volume delineation and motion estimation of mobile soft-tissue tumors. Thus, the aims of this study were to develop an MRI- and PT-compatible abdominal compression device, to investigate its effect on pancreas motion reduction, and to evaluate patient tolerability and acceptance. Materials and Methods: In a prospective clinical study, 16 patients with abdominal tumors received an individualized polyethylene-based abdominal corset. Pancreas motion was analyzed using time- and phase resolved MRI scans (orthogonal 2D-cine and 4D MRI) with and without compression by the corset. The pancreas was manually segmented in each MRI data set and the population-averaged center-of-mass motion in inferior-superior (IS), anterior-posterior (AP) and left-right (LR) directions was determined. A questionnaire was developed to investigate the level of patient acceptance of the corset, which the patients completed after acquisition of the planning computed tomography (CT) and MRI scans. Results: The corset was found to reduce pancreas motion predominantly in IS direction by on average 47 % - 51 % as found in the 2D-cine and 4D MRI data, respectively, while motion in the AP and LR direction was not significantly reduced. Most patients reported no discomfort when wearing the corset. Conclusion: An MRI- and PT-compatible individualized abdominal corset was presented, which substantially reduced breathing-induced pancreas motion and can be safely applied with no additional discomfort for the patients. The corset has been successfully integrated into our in-house clinical workflow for PT of tumors of the upper abdomen.

Atmospheric pollutants represent an important source of oxidative and nitrosative stress to both terrestrial plants and to animals. The exposed biosurfaces of plants and animals are directly exposed to these pollutant stresses. Not surprisingly, living organisms have developed complex integrated extracellular and intracellular defense systems against stresses related to reactive oxygen and nitrogen species (ROS, RNS), including O3 and NO2. Plant and animal epithelial surfaces and respiratory tract surfaces contain antioxidants that would be expected to provide defense against environmental stress caused by ambient ROS and RNS, thus ameliorating their injurious effects on more delicate underlying cellular constituents. Parallelisms among these surfaces with regard to their antioxidant constituents and environmental oxidants are presented. The reactive substances at these biosurfaces not only represent an important protective system against oxidizing environments, but products of their reactions with ROS/RNS may also serve as biomarkers of environmental oxidative stress. Moreover, the reaction products may also induce injury to underlying cells or cause cell activation, resulting in production of proinflammatory substances including cytokines. In this review we discuss antioxidant defense systems against environmental toxins in plant cell wall/apoplastic fluids, dead keratinized cells/interstitial fluids of stratum corneum (the outermost skin layer), and mucus/respiratory tract lining fluids.

- Abstract
Purpose/Objective In this systematic study, we investigate the sensitivity of prompt-gamma imaging (PGI) towards the field-wise detection of inter-fractional anatomical changes in proton therapy (PT) of head and neck cancer (HNC) patients. Materials/Methods Spot-wise range shifts ∆RPGI were monitored with a PGI-slit-camera during 22 field deliveries of HNC pencil beam scanning (PBS) treatments of 4 patients (field-wise dose per fraction: 0.7-1.0GyE). In-room CTs were acquired for all monitored fractions and range shifts ∆RIDD at the 80% falloff of spot-wise integrated depth-dose (IDD) profiles served as input for an automatic field-wise ground truth classification (Fig.1). To receive results consistent with an additional manual dose-based classification per field, a PBS spot with relative weight to the field >0.1% was rated as relevant if |∆RIDD| was ≥5mm for that and at least 1 neighboring spot. Subsequently, a field was classified as relevantly changed if at least 1.5% of all spots were rated relevant. For the independent PGI evaluation, spots were clustered based on Bragg-peak position and proton number to mitigate statistical measurement uncertainty. Clusters with |∆RPGI|≥5mm were classified as relevant. For training of the field-wise PGI classification model, the number of relevant clusters, that is necessary to classify the whole field as relevantly changed, was optimized with respect to the IDD ground truth classification using a training set of 11 fields. Finally, the classification model was validated on an independent test set (11 fields). Results On the level of PGI spot clusters, there is a significant correlation (rPearson=0.3, p<0.01) between IDD and PGI range shifts over all 22 monitored fields (Fig.2B). The only moderate correlation is mainly due to statistical uncertainty of the clusters, represented by the mean absolute error between IDD and PGI range shifts of 3.4mm. - Abstract
Purpose & Objective A clinical study (PRIMA) regarding the potential of range verification in proton therapy by prompt-gamma imaging (PGI) is carried out at our institution. As a step towards the automatic evaluation of the measured PGI data, we present an approach to detect anatomical changes in prostate cancer patients from realistically simulated PGI data using convolutional neural networks (CNNs). Materials & Methods In-room control CTs (cCTs) were acquired in treatment position before monitoring 146 field deliveries of 10 hypo-fractioned (3Gy/fraction) prostate cancer patients with a PGI slit camera (range: 8-18 fields/patient). After manual CT registration and dose recalculation, spot-wise shifts of integrated depth-dose (IDD) profiles between cCTs and planning CTs were extracted at the 80% distal falloff position and used for ground-truth classification. Treatment fields were considered to be affected by relevant anatomical changes of the patient if >0.1% of all spots (with at least 0.1% of the total monitor units per field) had absolute IDD shifts above 5 mm. These parameters lead to a field-wise IDD ground-truth classification in optimal agreement with a prior manual field-wise classification based on dose difference maps. Based on the cCTs, we simulated realistic PGI profiles, including Poisson noise and a positioning uncertainty of the PGI slit camera, and extracted spot-wise range shifts by comparison with the expected reference profiles for the planning CT. Spots with reliable PGI information (inside field-of-view and >5E7 protons), were considered with their Bragg peak position for generating two independent 3D spatial maps of 161616 voxels (0.740.740.66 cm3): (1) The PGI-determined range shift in each voxel is the weighted average taking the spot-wise proton number into account. Introduction We present results of the worldwide first systematic study on the sensitivity of prompt-gamma-imaging (PGI) to detect anatomical changes in proton therapy for the ongoing evaluation in prostate-cancer treatments. Materials&Methods Spot-wise range shifts were monitored with a PGI-slit-camera during 40 fractions of hypo-fractionated prostate-cancer treatments (5 patients, 2 fields, each 1.5GyE). In-room CTs were acquired for these fractions and range shifts of spot-wise integrated depth-dose (IDD) profiles serve as ground-truth. For both PGI and IDD data, spots were clustered based on Bragg-peak position and proton number to mitigate statistical uncertainty in the PGI measurement using a low-dose spot cut-off at 5e7 protons, a minimum number of 3e9 protons per cluster, and a minimum/maximum cluster volume of 1cm3/8cm3. Clusters with absolute range shift ≥5mm were classified as relevant anatomical changes. Results A strong correlation (rPearson=0.72) was found between ground-truth IDD and PGI range shifts per cluster with an average absolute deviation of 1.3mm over all fractions. In total, 245/7143 (3.4%) clusters (found within 24/72 fields) contained relevant IDD-based range shifts. PGI detected these changes with a sensitivity of 68%, specificity of 96%, and accuracy of 95%. The results might be affected by potential intra-fractional changes between in-room CT acquisition and treatment delivery. A higher sensitivity is also expected for a gantry-mounted camera system with decreased positioning uncertainty. Conclusion Our systematic investigation on the sensitivity of a PGI-slit-camera with a first quantitative comparison of range shifts from PGI and IDD profiles demonstrates the capability to locally detect relevant anatomical changes in patients.

Purpose/Objective Pencil beam scanning (PBS) proton therapy (PT) in patients with intra-fraction, breathing-induced tumour motion might result in unrecognized deviations from the planned dose distribution. Our work pursued the clinical roll-out of a 4D log file-based proton dose reconstruction (4DlogReco). By that, we monitor the interplay effect and study its relevancy in an ongoing clinical study at the University Proton Therapy Dresden (UPTD). Material/Methods We had developed and experimentally validated a 4DlogReco (in RayStation v.8) based on amplitude-sorted 4DCTs, PBS machine log files and synchronized motion log files. The workflow and data handling was verified in the clinical treatment planning system by a retrospective analysis of four complete PBS-PT treatment series (incl. lung, oesophageal and pancreatic carcinoma; mean motion ≤5mm; 20-33 fractions) of patients who received weekly in-room 4DCTs for monitoring interfraction changes. For the final 4DlogReco translation into clinical practice, we initiated the MOBIL study (Monitoring Of Breathing for Interplay study with Logfiles). Available patient data were analysed fraction-wise (Fig1). We considered individual critical organs at risk (OAR; lung, heart, spinal cord, kidneys, oesophagus), the clinical target volume (CTV) coverage, mean dose, near-maximum dose and homogeneity index [D98, Dmean, D1, HI=(D1-D98)/Dprescribed] and the deviations from the plan in the fraction-wise worst case (Δwc) and in the accumulated dose (Δacc). Results The 4DlogReco was successfully translated into clinical application. So far, two patients (oesophageal and pancreatic carcinoma; mean motion ≤5mm; 19 and 30 fractions) had been treated within the MOBIL study. Daily 4DlogReco took about 15min incl. data processing and dose calculation, and should speed up by an automatic log file retrieval and GPU-based dose calculation after TPS upgrade. For the six investigated patients (incl. the four workflow test patients), intra-fraction motion led to CTV parameter differences in the worst-case fractions of Δwc(D98)=( 15.5 – 3.4)pp, Δwc(D1)=( 0.1 – 3.5)pp and Δwc(HI)=0.04 – 0.17, while there were smaller changes in the accumulated dose of Δacc(D98)=( 2.6 – -0.6)pp, Δacc(D1)=(-1.3 – 0.4)pp and Δacc(HI)=0.00 – 0.03 (Fig2). The individually relevant OAR dose parameters remained uncritical in line with the so far investigated minor motion amplitudes. Conclusion The first 4DlogReco workflow capable to deal correctly with amplitude-sorted 4DCTs provides a fraction-wise verification of the interplay-affected delivered and accumulated dose to moving targets. The clinical implementation of this QA module at UPTD had a direct influence on our institutional treatment protocols, as PBS-PT of lung cancer patients is now admissible for motions up to 15mm. Introduction We present results of the worldwide first systematic study on the sensitivity of prompt-gamma-imaging (PGI) to detect anatomical changes in proton therapy for the ongoing evaluation in prostate-cancer treatments. Materials&Methods Spot-wise range shifts were monitored with a PGI-slit-camera during 40 fractions of hypo-fractionated prostate-cancer treatments (5 patients, 2 fields, each 1.5GyE). In-room CTs were acquired for these fractions and range shifts of spot-wise integrated depth-dose (IDD) profiles serve as ground-truth. For both PGI and IDD data, spots were clustered based on Bragg-peak position and proton number to mitigate statistical uncertainty in the PGI measurement using a low-dose spot cut-off at 5e7 protons, a minimum number of 3e9 protons per cluster, and a minimum/maximum cluster volume of 1cm3/8cm3. Clusters with absolute range shift ≥5mm were classified as relevant anatomical changes. Results A strong correlation (rPearson=0.72) was found between ground-truth IDD and PGI range shifts per cluster with an average absolute deviation of 1.3mm over all fractions. In total, 245/7143 (3.4%) clusters (found within 24/72 fields) contained relevant IDD-based range shifts. PGI detected these changes with a sensitivity of 68%, specificity of 96%, and accuracy of 95%. The results might be affected by potential intra-fractional changes between in-room CT acquisition and treatment delivery. A higher sensitivity is also expected for a gantry-mounted camera system with decreased positioning uncertainty. Conclusion Our systematic investigation on the sensitivity of a PGI-slit-camera with a first quantitative comparison of range shifts from PGI and IDD profiles demonstrates the capability to locally detect relevant anatomical changes in patients.
