Abstract

Non-blind deconvolution aims to restore a sharp image from its blurred counterpart given an obtained kernel. Existing deep neural architectures are often built based on large datasets of sharp ground truth images and trained with supervision. Sharp, high quality ground truth images, however, are not always available, especially for biomedical applications. This severely hampers the applicability of current approaches in practice. In this paper, we propose a novel non-blind deconvolution method that leverages the power of deep learning and classic iterative deconvolution algorithms. Our approach combines a pre-trained network to extract deep features from the input image with iterative Richardson-Lucy deconvolution steps. Subsequently, a zero-shot optimisation process is employed to integrate the deconvolved features, resulting in a high-quality reconstructed image. By performing the preliminary reconstruction with the classic iterative deconvolution method, we can effectively utilise a smaller network to produce the final image, thus accelerating the reconstruction whilst reducing the demand for valuable computational resources. Our method demonstrates significant improvements in various real-world applications non-blind deconvolution tasks.

Abstract

The process of acquiring microscopic images in life sciences often results in image degradation and corruption, characterised by the presence of noise and blur, which poses significant challenges in accurately analysing and interpreting the obtained data. This paper proposes LUCYD, a novel method for the restoration of volumetric microscopy images that combines the Richardson-Lucy deconvolution formula and the fusion of deep features obtained by a fully convolutional network. By integrating the image formation process into a feature-driven restoration model, the proposed approach aims to enhance the quality of the restored images whilst reducing computational costs and maintaining a high degree of interpretability. Our results demonstrate that LUCYD outperforms the state-of-the-art methods in both synthetic and real microscopy images, achieving superior performance in terms of image quality and generalisability. We show that the model can handle various microscopy modalities and different imaging conditions by evaluating it on two different microscopy datasets, including volumetric widefield and light-sheet microscopy. Our experiments indicate that LUCYD can significantly improve resolution, contrast, and overall quality of microscopy images. Therefore, it can be a valuable tool for microscopy image restoration and can facilitate further research in various microscopy applications. Abstract

We present a model for non-blind image deconvolution that incorporates the classic iterative method into a deep learning application. Instead of using large over-parameterised generative networks to create sharp picture representations, we build our network based on the iterative Landweber deconvolution algorithm, which is integrated with trainable convolutional layers to enhance the recovered image structures and details. Additional to the data fidelity term, we also add Hessian and sparse constraints as regularization terms to improve the image reconstruction quality. Our proposed model is \textit{self-supervised} and converges to a solution based purely on the input blurred image and respective blur kernel without the requirement of any pre-training. We evaluate our technique using standard computer vision benchmarking datasets as well as real microscope images obtained by our enhanced depth-of-field (EDOF) underwater microscope, demonstrating the capabilities of our model in a real-world application. The quantitative results demonstrate that our approach is competitive with state-of-the-art non-blind image deblurring methods despite having a fraction of the parameters and not being pre-trained, demonstrating the efficiency and efficacy of embedding a classic deconvolution approach inside a deep network., Comment: 9 pages, 7 figures

9. Particle fluxes by subtropical pelagic communities under ocean alkalinity enhancement.

Abstract

Ocean alkalinity enhancement (OAE) has been proposed as a carbon dioxide removal technology (CDR), allowing for long-term storage of carbon dioxide in the ocean. By changing the carbonate speciation in seawater, OAE may potentially alter marine ecosystems with implications for the biological carbon pump. Using mesocosms in the subtropical North Atlantic, we provide first empirical insights into impacts of carbonate-based OAE on the vertical flux and attenuation of sinking particles in an oligotrophic plankton community. We enhanced total alkalinity (TA) in increments of 300 µ mol kg−1, reaching up to Δ TA = 2400 µ mol kg−1 compared to ambient TA. We applied a p CO2-equilibrated OAE approach; i.e., dissolved inorganic carbon (DIC) was raised simultaneously with TA to maintain seawater p CO2 in equilibrium with the atmosphere, thereby keeping perturbations of seawater carbonate chemistry moderate. The vertical flux of major elements, including carbon, nitrogen, phosphorus, and silicon, as well as their stoichiometric ratios (e.g., carbon-to-nitrogen ratios), remained unaffected over 29 d of OAE. The particle properties controlling the flux attenuation, including sinking velocities and remineralization rates, also remained unaffected by OAE. However, we observed abiotic mineral precipitation at high OAE levels (Δ TA = 1800 µ mol kg−1 and higher) that resulted in a substantial increase in particulate inorganic carbon (PIC) formation. The associated consumption of alkalinity reduces the efficiency of CO2 removal and emphasizes the importance of maintaining OAE within a carefully defined operating range. Our findings suggest that carbon export by oligotrophic plankton communities is insensitive to OAE perturbations using a CO2 pre-equilibrated approach. The integrity of ecosystem services is a prerequisite for large-scale application and should be further tested across a variety of nutrient regimes and for less idealized OAE approaches. Abstract

Enhancing ocean productivity by artificial upwelling is evaluated as a nature-based solution for food security and climate change mitigation. Fish production is intended through diatom-based plankton food webs as these are assumed to be short and efficient. However, our findings from mesocosm experiments on artificial upwelling in the oligotrophic ocean disagree with this classical food web model. Here, diatoms did not reduce trophic length and instead impaired the transfer of primary production to crustacean grazers and small pelagic fish. The diatom-driven decrease in trophic efficiency was likely mediated by changes in nutritional value for the copepod grazers. Whilst diatoms benefitted the availability of essential fatty acids, they also caused unfavorable elemental compositions via high carbon-to-nitrogen ratios (i.e. low protein content) to which the grazers were unable to adapt. This nutritional imbalance for grazers was most pronounced in systems optimized for CO 2 uptake through carbon-to-nitrogen ratios well beyond Redfield. A simultaneous enhancement of fisheries production and carbon sequestration via artificial upwelling may thus be difficult to achieve given their opposing stoichiometric constraints. Our study suggest that food quality can be more critical than quantity to maximize food web productivity during shorter-term fertilization of the oligotrophic ocean.

Abstract

Imaging is increasingly used to capture information on the marine environment thanks to the improvements in imaging equipment, devices for carrying cameras and data storage in recent years. In that context, biologists, geologists, computer specialists and end-users must gather to discuss the methods and procedures for optimising the quality and quantity of data collected from images. The 4 Marine Imaging Workshop was organised from 3-6 October 2022 in Brest (France) in a hybrid mode. More than a hundred participants were welcomed in person and about 80 people attended the online sessions. The workshop was organised in a single plenary session of presentations followed by discussion sessions. These were based on dynamic polls and open questions that allowed recording of the imaging community’s current and future ideas. In addition, a whole day was dedicated to practical sessions on image analysis, data standardisation and communication tools. The format of this edition allowed the participation of a wider community, including lower income countries, early career scientists, all working on laboratory, benthic and pelagic imaging. This article summarises the topics addressed during the workshop, particularly the outcomes of the discussion sessions for future reference and to make the workshop results available to the open public.

Abstract

In marine ecosystems, most physiological, ecological, or physical processes are size dependent. These include metabolic rates, the uptake of carbon and other nutrients, swimming and sinking velocities, and trophic interactions, which eventually determine the stocks of commercial species, as well as biogeochemical cycles and carbon sequestration. As such, broad-scale observations of plankton size distribution are important indicators of the general functioning and state of pelagic ecosystems under anthropogenic pressures. Here, we present the first global datasets of the Pelagic Size Structure database (PSSdb), generated from plankton imaging devices. This release includes the bulk particle normalized biovolume size spectrum (NBSS) and the bulk particle size distribution (PSD), along with their related parameters (slope, intercept, and R2) measured within the epipelagic layer (0–200 m) by three imaging sensors: the Imaging FlowCytobot (IFCB), the Underwater Vision Profiler (UVP), and benchtop scanners. Collectively, these instruments effectively image organisms and detrital material in the 7–10 000 µm size range. A total of 92 472 IFCB samples, 3068 UVP profiles, and 2411 scans passed our quality control and were standardized to produce consistent instrument-specific size spectra averaged to 1° × 1° latitude and longitude and by year and month. Our instrument-specific datasets span most major ocean basins, except for the IFCB datasets we have ingested, which were exclusively collected in northern latitudes, and cover decadal time periods (2013–2022 for IFCB, 2008–2021 for UVP, and 1996–2022 for scanners), allowing for a further assessment of the pelagic size spectrum in space and time. Abstract

In this report the potential effects of pulsed ocean alkalinity enhancement (OAE) on plankton growth dynamics, efficacy and carbon dioxide removal (CDR) are simulated at an oligotrophic site nearby the Canary Islands (Spain). Parameterizations of how phytoplankton and bacterial growth respond to variations in carbonate chemistry are introduced and applied. The model resolves vertical profiles within a 420 km2 area of OAE, and within a 2.05×105 km2 surrounding region. Both areas are connected and lateral dispersion causes a horizontal exchange of chemical and biological tracers. The analysis comprises 32 pulsed OAE scenarios of varying intensities and frequencies of alkalinity addition. The intensities of OAE are derived as fractions of total CaO available for OAE in Europe, from 0.05 % (low), 0.1 % (moderate), 0.2 % (high) and 0.4 % (extreme). These four intensities are co-varied with four frequencies of OAE: monthly, seasonal, annual-winter, and annual-summer deployments. The study shows how much the frequency of the OAE influences the efficacies determined locally and remotely. The model results also provide some first insight of potential OAE effects on biological production.

Abstract

Artificial upwelling has been discussed as a nature-based solution to fertilize currently unproductive areas of the ocean to enhance food web productivity and atmospheric CO2 sequestration. The efficacy of this approach may be closely tied to the nutrient stoichiometry of the upwelled water, as Si-rich water upwelling should benefit the growth of diatoms, who are key players for primary production, carbon export and food web efficiency. With a mesocosm experiment in subtropical waters, we assessed the physiological and functional responses of an oligotrophic phytoplankton community to artificial upwelling under varying Si:N ratios (0.07-1.33). Deep water fertilization led to strongly enhanced primary productivity rates and net autotrophy across Si scenarios. At the community level, Si-rich upwelling temporarily increased primary production and consistently enhanced diatom growth, producing up to 10-fold higher abundances compared to Si-deficient upwelling. At the organism level, contrasting effects were observed. On the one hand, silicification and size of diatom cells remained unaffected by Si:N, which is surprising given the direct dependency of these traits on Si. On the other hand, diatom Chlorophyll a density and carbon density were strongly reduced and particulate matter C:N was elevated under Si-rich upwelling. This suggests a reduced nutritional value for higher trophic levels under high Si:N ratios. Despite these strong qualitative changes under high Si, diatom cells appeared healthy and showed high photosynthetic efficiency. Our findings reveal great physiological plasticity and adaptability in phytoplankton under artificial upwelling, with Si-dependent trade-offs between primary producer quantity and quality.

Abstract

Gelatinous zooplankton are increasingly recognized to play a key role in the ocean's biological carbon pump. Appendicularians, a class of pelagic tunicates, are among the most abundant gelatinous plankton in the ocean, but it is an open question how their contribution to carbon export might change in the future. Here, we conducted an experiment with large volume in situ mesocosms (~55–60 m3 and 21 m depth) to investigate how ocean acidification (OA) extreme events affect food web structure and carbon export in a natural plankton community, particularly focusing on the keystone species Oikopleura dioica, a globally abundant appendicularian. We found a profound influence of O. dioica on vertical carbon fluxes, particularly during a short but intense bloom period in the high CO2 treatment, during which carbon export was 42%–64% higher than under ambient conditions. This elevated flux was mostly driven by an almost twofold increase in O. dioica biomass under high CO2. This rapid population increase was linked to enhanced fecundity (+20%) that likely resulted from physiological benefits of low pH conditions. The resulting competitive advantage of O. dioica resulted in enhanced grazing on phytoplankton and transfer of this consumed biomass into sinking particles. Using a simple carbon flux model for O. dioica, we estimate that high CO2 doubled the carbon flux of discarded mucous houses and fecal pellets, accounting for up to 39% of total carbon export from the ecosystem during the bloom. Considering the wide geographic distribution of O. dioica, our findings suggest that appendicularians may become an increasingly important vector of carbon export with ongoing OA.

42. Counteracting effects of nutrient composition (Si:N) on export flux under artificial upwelling

Abstract

To keep global warming below 1.5 °C, technologies that remove carbon from the atmosphere will be needed. Ocean artificial upwelling of nutrient-rich water stimulates primary productivity and could enhance the biological carbon pump for natural CO2 removal. Its potential may depend on the Si availability in the upwelled water, which regulates the abundance of diatoms that are key carbon exporters. In a mesocosm experiment, we tested the effect of nutrient composition (Si relative to N) in artificially upwelled waters on export quantity and quality in a subtropical oligotrophic environment. Upwelling led to a doubling of exported particulate matter and increased C:N ratios to well beyond Redfield (9.5 to 11.1). High Si availability stimulated this carbon over-consumption further, resulting in a temporary ~5-fold increase in POC export and ~30% increase in C:N ratios compared to Si-scarce upwelling. Whilst the biogenic Si ballast of the export flux increased more than 3.5-fold over the Si:N gradient, these heavier particles did not sink faster. On the contrary, sinking velocity decreased considerably under high Si:N, most likely due to reduced particle size. Respiration rates remained similar across all treatments indicating that biogenic Si did not protect particles against microbial degradation. Si availability thus influenced key processes of the biological carbon pump in counteracting ways by increasing the export magnitude and associated C:N ratios but decreasing the efficiency of carbon transfer to depth. These opposing effects need to be considered when evaluating the potential of artificial upwelling as negative emission technology.

Abstract

As one of Earth's most productive marine ecosystems, the Peruvian upwelling system transports large amounts of biogenic matter from the surface to the deep ocean. Whilst particle sinking velocity is a key factor controlling the biological pump, thereby affecting carbon sequestration and O2-depletion, it has not yet been measured in this system. During a 50 d mesocosm experiment in the surface waters off the coast of Peru, we assessed particle sinking velocities and their biogeochemical and physical drivers. We further characterized the general properties of exported particles under different phytoplankton communities and nutritional states. Average sinking velocities varied between size classes and ranged from 12.8 ± 0.7 m d−1 (particles 40–100 µm) to 19.4 ± 0.7 m d−1 (particles 100–250 µm) and 34.2 ± 1.5 m d−1 (particles 250–1000 µm) (± 95 % CI). Despite a distinct plankton succession from diatoms to dinoflagellates with concomitant 5-fold drop in opal ballasting, substantial changes in sinking velocity were not observed. This illustrates the complexity of counteracting factors driving the settling behaviour of marine particles. In contrast, we found higher sinking velocities with increasing particle size and roundness and decreasing porosity. Size had by far the strongest influence among these physical particle properties, despite a high amount of unexplained variability. Our study provides a detailed analysis of the drivers of particle sinking velocity in the Peruvian upwelling system, which allows modellers to optimize local particle flux parameterization. This will help to better project oxygen concentrations and carbon sequestration in a region that is subject to substantial climate-driven changes.

Abstract

Gelatinous zooplankton are increasingly recognized to play a key role in the ocean's biological carbon pump. Appendicularians, a class of pelagic tunicates, are among the most abundant gelatinous plankton in the ocean, but it is an open question how their contribution to carbon export might change in the future. Here, we conducted an experiment with large volume in situ mesocosms (~55–60 m3 and 21 m depth) to investigate how ocean acidification (OA) extreme events affect food web structure and carbon export in a natural plankton community, particularly focusing on the keystone species Oikopleura dioica, a globally abundant appendicularian. We found a profound influence of O. dioica on vertical carbon fluxes, particularly during a short but intense bloom period in the high CO2 treatment, during which carbon export was 42%–64% higher than under ambient conditions. This elevated flux was mostly driven by an almost twofold increase in O. dioica biomass under high CO2. This rapid population increase was linked to enhanced fecundity (+20%) that likely resulted from physiological benefits of low pH conditions. The resulting competitive advantage of O. dioica resulted in enhanced grazing on phytoplankton and transfer of this consumed biomass into sinking particles. Using a simple carbon flux model for O. dioica, we estimate that high CO2 doubled the carbon flux of discarded mucous houses and fecal pellets, accounting for up to 39% of total carbon export from the ecosystem during the bloom. Considering the wide geographic distribution of O. dioica, our findings suggest that appendicularians may become an increasingly important vector of carbon export with ongoing OA.
