Abstract

Current CoVID-19 pandemic is spreading rapidly worldwide, and it may become one of the largest pandemic events in modern history if out of control. It appears most of the SARS-CoV2 virus infection resulted deaths are mainly due to dysfunctions or failures of the lung or multiple organs that could be attributed to hosts immunodysfunctions particularly hyperinflammatory type disorders. In this brief review and study, a math model is proposed to correlate the Pathogen Infection Recovery Probability (PIRP) versus Proinflammatory Anti-Pathogen Species (PIAPS) levels within a host unit, where a maximum PIRP is exhibited when the PIAPS levels are equal to or around PIAPS equilibrium levels at the pathogen elimination or clearance onset. Based on this model, rational or effective therapeutic strategies at right stages or timing, with right type of agents (immuno-stimulators or immuno-suppressors), and right dosages, may be designed and implemented that are expected to effectively achieve maximum PIRP or reduce the mortality., Comment: 8 pages, 2 figures, 1 equation

Abstract

The Cancer Genome Atlas (TCGA) has catalyzed systematic characterization of diverse genomic alterations underlying human cancers. At this historic junction marking the completion of genomic characterization of over 11,000 tumors from 33 cancer types, we present our current understanding of the molecular processes governing oncogenesis. We illustrate our insights into cancer through synthesis of the findings of the TCGA PanCancer Atlas project on three facets of oncogenesis: (1) somatic driver mutations, germline pathogenic variants, and their interactions in the tumor; (2) the influence of the tumor genome and epigenome on transcriptome and proteome; and (3) the relationship between tumor and the microenvironment, including implications for drugs targeting driver events and immunotherapies. These results will anchor future characterization of rare and common tumor types, primary and relapsed tumors, and cancers across ancestry groups and will guide the deployment of clinical genomic sequencing.

Abstract

Gene fusions represent an important class of somatic alterations in cancer. We systematically investigated fusions in 9,624 tumors across 33 cancer types using multiple fusion calling tools. We identified a total of 25,664 fusions, with a 63% validation rate. Integration of gene expression, copy number, and fusion annotation data revealed that fusions involving oncogenes tend to exhibit increased expression, whereas fusions involving tumor suppressors have the opposite effect. For fusions involving kinases, we found 1,275 with an intact kinase domain, the proportion of which varied significantly across cancer types. Our study suggests that fusions drive the development of 16.5% of cancer cases and function as the sole driver in more than 1% of them. Finally, we identified druggable fusions involving genes such as TMPRSS2, RET, FGFR3, ALK, and ESR1 in 6.0% of cases, and we predicted immunogenic peptides, suggesting that fusions may provide leads for targeted drug and immune therapy.

Abstract

Aimed target area is deeply buried, complex lithology, dual media, reservoir development degree is controlled by a variety of factors, meanwhile, lateral thickness and lithofacies change rapidly, and strata formation is poor. Therefore, igneous rock reservoir has difficulty in predicting, since seismic is complicated to track trace, reservoir attribute analysis is hard to determine the time window, and inversion modeling requires sophisticated. By analyzing, the basalt in the target research area accounts for the principal component of the igneous rock, however, the igneous rocks with relatively developed reservoirs are mostly distributed in the trachyte breccia which has good productivity. The results of petrophysical study indicate that frequency-dependent AVO inversion method is an important means to identify fluid and reservoir prediction, notwithstanding it is difficult to distinguish high-quality reservoirs barely by P-wave impedance. Consequently, AVOF inversion method is appropriately proposed to identify igneous rock reservoir. Foremost, eliminating the effects of algorithm,frequency, spectrum balancing and other factors, then put the improved three-term Aki&Richards frequency-dependent AVO inversion method applying to distinguish igneous reservoir fluid and lithology, for the purpose of carrying out the identification of high-quality reservoirs.

29. Behavioural and morphological studies on experimental chronic compression of peripheral nerve in rats

Abstract

A morphological, behavioural and correlation study was carried out in rats using a method described by Bennett and Xie (1988) to produce neuropathic pain-related behaviour. This involved the placing of multiple loose ligatures around the sciatic nerve. In this thesis, behavioural tests involving total foot immersion were used to confirm that hyperalgesia, allodynia and possibly spontaneous pain were produced. Section of the saphenous nerve at the time of, or within a week of, tying ligatures resulted in abolition of the early hyperaesthesia, suggesting that this nerve plays an important role in neuropathic pain-related behaviour from 4 to 12 days post-operation. The morphological study included a qualitative and quantitative investigation of the pathological changes produced within the nerve. It showed a variable amount of nerve fibre damage with a preferential loss of large diameter fibres in most cases and some loss of unmyelinated fibres. The variation is a reflection of the difficulty in tying ligatures with a consistent degree of 'tightness'. The mechanisms of nerve damage caused by this mild lesion were studied from 8 hours post-operation. Morphological changes indicated that ischaemia played a major role within the first 24-48 hours. The presence of endoneurial oedema results in 'self strangulation' of the nerve, and compression is the overwhelming effect subsequently. Correlation studies between neuropathic pain-related behaviour and the quantitative assessment of nerve damage were made. Results were consistent with the notion that not only A-δ and C afferent fibres, but also A-α, A-β afferent and perhaps motor efferent fibres were involved in mediating neuropathic pain-related behaviour.

41. Catalyst-controlled site-selective methylene C─H lactonization of dicarboxylic acids

Abstract

Catalyst-controlled site-selective activation of β- and γ-methylene carbon-hydrogen (C–H) bonds of free carboxylic acids is a long-standing challenge. Here we show that, with a pair of palladium catalysts assembled with quinoline-pyridone ligands of different chelate ring sizes, it is possible to perform highly site-selective monolactonization reactions with a wide range of dicarboxylic acids, generating structurally diverse and synthetically useful γ- and δ-lactones via site-selective β- or γ-methylene C–H activation. The remaining carboxyl group serves as a versatile linchpin for further synthetic applications, as demonstrated by the total synthesis of two natural products, myrotheciumone A and pedicellosine, from abundant dicarboxylic acids.

Abstract

Laurefurenynes C–F are four natural products isolated from Laurencia species whose structures were originally determined on the basis of extensive nuclear magnetic resonance experiments. On the basis of a proposed biogenesis, involving a tricyclic oxonium ion as a key intermediate, we have reassigned the structures of these four natural products and synthesized the four reassigned structures using a biomimetic approach demonstrating that they are the actual structures of the natural products. In addition, we have developed a synthesis of the enantiomers of the natural products laurencin and deacetyllaurencin from the enantiomer of (E)-laurefucin using an unusual retrobiomimetic strategy. All of these syntheses have been enabled by the use of tricyclic oxonium ions as pivotal synthetic intermediates.

45. Palladium-Catalyzed Enantioselective β-C(sp(3))–H Activation Reactions of Aliphatic Acids: A Retrosynthetic Surrogate for Enolate Alkylation and Conjugate Addition

Abstract

Enolate alkylation and conjugate addition into an α,β-unsaturated system have served as longstanding strategic disconnections for the installation of α or β-substituents on carbonyl-containing compounds. At the onset of our efforts to develop C–H activation reactions for organic synthesis, we set our eye towards developing asymmetric β-C–H activation reactions of aliphatic acids, with the perspective that this bond-forming event could serve as a more flexible retrosynthetic surrogate for both canonical carbonyl-related asymmetric transformations. In this review, we describe our early efforts using strong-coordinating chiral oxazolines to probe reaction mechanism and the stereochemical nature of the C–H cleavage transition state. The characterization of key reactive intermediates through X-ray crystallography and computational studies suggested a transition state with C–H and Pd–OAc bonds being approximately coplanar for optimum interaction. We then moved forward to develop more practical, weakly-coordinating monodentate amide directing groups; a necessary advance towards achieving the β-C–H activation of weakly-coordinating native carboxylic acids. Throughout this journey, gradual deconvolution between a substrate’s directing effect and its intimate interplay with ligand properties has culminated in the design of new ligand classes that ultimately allowed the competency of native carboxylic acids in β-C–H activation. These efforts established the importance of ligand acceleration in Pd-catalyzed C–H activation, where the substrate’s weak-coordination is responsible for positioning the catalyst for C–H cleavage, while the direct participation from the bifunctional ligand is responsible for enthalpically stabilizing the C–H cleavage transition state. Building upon these principles, we developed five classes of chiral ligands (MPAA, MPAQ, MPAO, MPAThio, MPAAM) to enable enantioselective β-C–H activation reactions, including carbon–carbon and carbon–heteroatom bond formation. The accumulated data from our developed enantioselective C–H activation reactions indicate that ligands possessing point chirality are most effective for imparting stereoinduction in the C–H activation step; the application of which enabled the desymmetrization and subsequent C–H functionalization of enantiotopic carbon and protons across a range of weakly-coordinating arylamides, and more recently, with free carboxylic acids. Progress in ligand design, in conjunction with the enabling nature of alkali metal countercations, led to the realization of a suite of β-methyl, and now methylene, C(sp(3))–H activation reactions. These advancements also enabled the use of economical oxidants, such as peroxides and molecular oxygen, to facilitate catalyst turnover. In the future, continued progression in designing more efficient bifunctional chiral ligands is likely to provide a myriad of enantioselective β-C–H activation reactions of readily-available native substrates.
