Abstract

The Adaptor Protein 2 (AP2) is a heterotetrameric complex comprising of α, β, μ and σ-subunits, and it has an integral role in clathrin-mediated endocytosis (CME). CME is the process by which plasma membrane constituents are internalised, and this is the major endocytic pathway in mammalian cells. Missense mutations of AP2σ (Arg15Cys, Arg15His and Arg15Leu) cause impaired internalisation of the calcium-sensing receptor (CaSR), a G-protein coupled receptor (GPCR), and lead to Familial Hypocalciuric Hypercalcaemia type 3 (FHH3), a condition associated with moderate to severe hypercalcaemia, which may be symptomatic and associated with low bone mineral density and pancreatitis. Patients with FHH3-associated mutations may also have non-calcitropic disorders, including neurodevelopmental disorders. This thesis aims to further explore the role of AP2σ variants in calcitropic and non-calcitropic disorders by studying large population datasets to search for novel AP2S1 variants; generating mutant mouse models of FHH3; and investigating the role of AP2σ mutations in neurodevelopmental disorders. My studies have identified 3 additional AP2S1 variants in humans, Thr112Met, Met117Ile and Glu142Lys, that affect intracellular calcium (Ca2+i) signalling in vitro. Clinical data was available for the Met117Ile only, and the patient had mild hypercalcaemia. The identification of these novel variants potentially increases the spectrum of known mutations in AP2S1, suggesting a change in practice to include exon 5 in addition to exon 2 when screening the gene in FHH patients, and demonstrates the utility of large-scale sequencing databases in identifying genetic variants. The heterozygote Ap2s1+/L15, Ap2s1+/C15 and Ap2s1+/I117 mice were viable and reached adulthood. However, the homozygote Ap2s1L15/L15 died in the early neonatal period, whilst the Ap2s1C15/C15 mice were subviable with significantly fewer mice surviving weaning and by adulthood, whereas the Ap2s1I117/I117 mice were viable and reached adulthood. The Ap2s1+/L15 and Ap2s1+/C15 mice had hypercalcaemia, with the hypercalcaemia being significantly greater in the Ap2s1+/L15 than the Ap2s1+/C15 mice. The homozygote Ap2s1L15/L15 and Ap2s1C15/C15 mice had significantly greater elevations in plasma calcium than their heterozygote counterparts. The Ap2s1+/I117 and Ap2s1I117/I117 mice did not have hypercalcaemia. In conclusion, my studies have expanded the phenotypic spectrum associated with AP2S1 mutations, and have also established Ap2s1 mouse models that will enable the evaluation of the roles of AP2σ in calcium homeostasis and endosomal trafficking of the CaSR through pathophysiological studies that are difficult to undertake in patients. The Ap2s1+/L15 and the Ap2s1+/C15 mutant mice represent models for human FHH3. Finally, I describe nine children with heterozygous variants of AP2S1 Arg10 in association with neurodevelopmental delay, thereby suggesting a wider role in non-calcitropic phenotype of AP2S1 mutations.

Abstract

Aspen (Populus tremula L.) is a keystone species and a model system for forest tree genomics. We present an updated resource comprising a chromosome‐scale assembly, population genetics and genomics data. Using the resource, we explore the genetic basis of natural variation in leaf size and shape, traits with complex genetic architecture. We generated the genome assembly using long‐read sequencing, optical and high‐density genetic maps. We conducted whole‐genome resequencing of the Umeå Aspen (UmAsp) collection. Using the assembly and re‐sequencing data from the UmAsp, Swedish Aspen (SwAsp) and Scottish Aspen (ScotAsp) collections we performed genome‐wide association analyses (GWAS) using Single Nucleotide Polymorphisms (SNPs) for 26 leaf physiognomy phenotypes. We conducted Assay of Transposase Accessible Chromatin sequencing (ATAC‐Seq), identified genomic regions of accessible chromatin, and subset SNPs to these regions, improving the GWAS detection rate. We identified candidate long non‐coding RNAs in leaf samples, quantified their expression in an updated co‐expression network, and used this to explore the functions of candidate genes identified from the GWAS. A GWAS found SNP associations for seven traits. The associated SNPs were in or near genes annotated with developmental functions, which represent candidates for further study. Abstract

Natural regeneration can reduce costs compared with replanting. However, its use requires knowledge about how either active or passive management will affect the balance between quality and quantity in the timber supply. This study aimed to quantify the effects of respacing on volume recovery and wood properties. Two British forest experiments using Picea sitchensis with various respacing distances and an un-respaced control were assessed 21–22 years after the treatments were applied. Tree dimensions were measured and used to quantify slenderness, merchantable volume, and sawlog volume. Wood properties were assessed on a sub-sample using mechanical testing. Generalised linear mixed models were used to examine differences between treatments and sites. Respacing decreased slenderness and increased relative sawlog volume and branch size. Wider respacing reduced wood strength and the widest respacing reduced wood stiffness. Respacing did not affect wood density. However, at the relatively low productivity sites considered here, respacing to 2.1 m represented the best compromise for current markets. In summary, not respacing improved some wood properties but reduced tree stability and the proportion and volume of sawlogs, which will negatively affect forest value. [ABSTRACT FROM AUTHOR]

Abstract

OBJECTIVE: Primary hyperparathyroidism is a common endocrine disorder, with 80% of all cases usually caused by one single hyperfunctioning parathyroid adenoma. Conventional imaging modalities for the diagnostic work-up of primary hyperparathyroidism (PHPT) include ultrasound of the neck, 99mTc-sestamibi scintigraphy, and four-dimensional computed tomography (4D-CT). However, the role of other imaging modalities, such as 11C-methionine PET/CT, in the care pathway for PHPT is currently unclear. Here, we report our experience of the diagnostic utility of 11C-methionine PET/CT in a single-center patient cohort (n = 45). DESIGN: Retrospective single-center cohort study. PATIENTS AND MEASUREMENTS: The data of eligible patients that underwent 11C-methionine PET/CT between 2014 and 2022 at Addenbrooke's Hospital (Cambridge, UK) were collected and analyzed. The clinical utility of imaging modalities was determined by comparing the imaging result with histopathological and biochemical outcomes following surgery. RESULTS: In patients with persistent primary hyperparathyroidism following previous surgery, 11C-methionine PET/CT identified a candidate lesion in 6 of 10 patients (60.0%), and histologically confirmed in 5 (50.0%). 11C-methionine PET/CT also correctly identified a parathyroid adenoma in 9 out of 12 patients (75.0%) that failed to be localized on other imaging modalities. 11C-methionine PET/CT had a sensitivity of 70.0% (95% CI 55.8 - 84.2%) for the detection of parathyroid adenomas. CONCLUSIONS: This study highlights a diagnostic role for 11C-methionine PET/CT in patients that have undergone unsuccessful prior surgery or have equivocal or negative prior imaging results, aiding localization and a targeted surgical approach.

Abstract

Pacific silver fir (Abies amabilis Douglas ex J. Forbes) was first introduced to Britain in 1830 but has not been widely planted and occupies a minute part of the forest estate. The results of six experiments established in the uplands of Britain examining material from 30 collection sites in 14 seed zones clearly demonstrate that its potential has not been recognised. The trials were assessed after 28 years and show that Pacific silver fir has the potential to be as productive as other common species options. There was little variation in performance between the 14 seed zones, and future seed collections could be carried out within a wide geographical range, including mainland British Columbia and Vancouver Island and the Olympic Mountains and western Cascades of Washington. The silvicultural characteristics of the species mean that it could be used more widely to diversify forests in Britain both as a plantation species and in the wider use of continuous cover management. More work is justified to determine its susceptibility to Annosum root rot (Heterobasidion annosum (Fr.) Bref), confirm its productivity on sites with rainfall below 800 mm x [a.sup.-1] and (or) with a high peat content, and provide more detail on its wood properties. 22. An analysis of conifer experiments in Britain to identify productive alternatives to Sitka spruce.

Abstract

As the climate changes there is a need to reduce the reliance on Sitka spruce (Picea sitchensis (Bong) Carr.) in upland British forestry and increase species diversity to lower the risk of damage or loss of production due to biotic or abiotic events. An analysis of relevant species trials was carried out to assess the productivity of potential alternative conifer species on upland site types in Britain. Data from 87 forest experiments planted between 1929 and 1995 were analysed to compare long-term performance of 52 species with that of Sitka spruce under the same conditions and site type. Sites were broadly categorized using soil and climatic factors, which were used as primary factors in models predicting General Yield Class (GYC, the maximum mean annual increment in m3 ha−1 year−1) of the potential alternative species and of Sitka spruce. No species had significantly higher GYC estimates than Sitka spruce, but grand fir (Abies grandis (Douglas ex D. Don) Lindl.), noble fir (Abies procera (Rehder)), western hemlock (Tsuga heterophylla (Raf.) Sarg.), Lutz's spruce (Picea x lutzii (Little)), maritime pine (Pinus pinaster (Aiton)), Lawson cypress (Chamaecyparis lawsoniana (A. Murray bis) Parl.), Scots pine (Pinus sylvestris (L.)), Douglas-fir (Pseudotsuga menziesii (Mirb.) Franco) and western red cedar (Thuja plicata (Donn ex D.Don)) all had GYC estimates which were not significantly lower than that of Sitka spruce under certain soil and climate conditions. A further 26 species, particularly Abies species, had GYC within 3 m3 ha−1 year−1 of Sitka spruce but were present on too few sites for inclusion in statistical models. The results of the analysis provide objective evidence for the planting of a wider range of species where Sitka spruce may currently be first choice. In the absence of any major pest or disease affecting Sitka spruce, it is still a good choice for many upland sites, however, a wider range of options with equivalent productivity exist, allowing forest managers to diversify and reduce the risk of damage or loss of production due to biotic or abiotic events. 25. Transfusion-associated necrotizing enterocolitis (NEC) in extremely preterm infants: experience of a tertiary neonatal center in UK.

Objective: To compare the characteristics and short-term outcomes in extremely preterm infants, who developed necrotizing enterocolitis (NEC) following a packed red blood cell transfusion (pRBC) within 48 h (TANEC), with those who developed NEC beyond 48 h (non-TANEC). Setting: A single-center retrospective cohort study in a Tertiary neonatal intensive care unit in the UK over a 5-year period Patients and methods: Extremely premature infants (23–27 weeks gestation) were selected. TANEC and non-TANEC incidence were calculated from the confirmed NEC group (defined as modified Bell's stage II and beyond). The characteristics and short-term outcomes of infants with TANEC in the first 8 weeks of life were compared to infants with non-TANEC. Results and interpretation: Incidence of confirmed NEC was 14% (28/207). On further subgroup analysis of the confirmed NEC cases, 46% (13/28) of infants were identified with TANEC and 54% (15/28) with non-TANEC. The incidence of TANEC did not correlate with the number of antecedent pRBC transfusions or the pre-transfusion median hemoglobin (Hb) levels. There were no significant differences in characteristics between the TANEC and non-TANEC groups. Infants within the TANEC group required more intensive neonatal care support, greater surgical intervention (p-value 0.043) with loss of gut integrity and an increase in number of TPN dependency days (p-value 0.014). Conclusions: A significantly worse clinical course and short-term outcome was observed in the TANEC group when compared with the non-TANEC group. [ABSTRACT FROM AUTHOR]

Abstract

Non‐native plant pests and pathogens are increasing exponentially, causing extirpation of foundation species. The impact of large‐scale declines in a single host on associated biodiversity is widely documented. However, the impact of multiple host loss on biodiversity and whether these impacts are multiplicative has not been assessed. Ecological theory suggests that systems with greater functional redundancy (alternative hosts) will be more resilient to the loss of sympatric hosts. We test this theory and show its importance in relation to pest/pathogen impact assessments.We assessed the potential impact on biodiversity of the loss of two widely occurring sympatric European tree species, Fraxinus excelsior and Quercus petraea/robur, both of which are currently threatened by a range of pests and pathogens.At the UK scale, the total number of associated species at risk of extirpation from plant diseases affecting these two sympatric hosts is greater than the sum of the associated species at risk from declines in either host alone. F. excelsior hosts 45 obligate species (species only found on that host) and Q. petraea/robur hosts 326. However, a decline in both these trees would impact 512 associated species, across multiple taxon groups, a 38% increase. Assessments at a local scale, 24 mixed F. excelsior–Q. petraea/robur woodlands revealed that these impacts may be even greater due to a lack of functional redundancy. Only 21% of sites were able to provide functional redundancy for F. excelsior and Q. petraea/robur associated species which can use other tree species. In most woodlands, the tree species required to provide functional redundancy were not present, although the site conditions were often suitable for them to grow.Synthesis. Understanding of functional redundancy should be applied to assessments of pests/pathogens impact on biodiversity. In risk assessments, higher impact scores should be given to pests/pathogens affecting hosts occurring with other host plant species already impacted by pests/pathogens. Current pest/pathogen risk assessment approaches that ignore the cumulative, cascading effects shown in this study may allow an insidious, mostly overlooked, driver of biodiversity loss to continue. Abstract

There is a strong policy move in Britain to improve forest resilience to climate change by increasing stand structural and species diversity. Although currently little used in Britain, the technique of underplanting allows regeneration and diversification of stands while avoiding some of the disadvantages of clearfelling. Two experiments were examined: (1) the growth and survival of five underplanted conifer species of differing shade tolerance in a shelterwood and (2) compared performance of underplanted and open-grown Douglas-fir seedlings on restocking sites. Underplanted Sitka spruce, Norway spruce, noble fir, European silver fir and Douglas-fir were all able to survive and grow. However increased exposure following overstorey removal resulted in some damage and 'socketing', especially to taller seedlings, particularly Douglas-fir. This may be linked to poor root development when growing under an overstorey. Microclimate conditions on some underplanted sites were more sheltered from extreme climatic conditions, and in some cases this improved survival of Douglas-fir seedlings. However, seedling growth rates were reduced compared with those on open sites probably due to lower light levels. Underplanting may help to improve establishment success of some species, particularly in exposed areas. However, the shelter benefits of underplanting must be carefully balanced against the trade-off with lower light, and underplanting is likely to be more successful where low canopy density is maintained. However, the generality of this effect and its underlying mechanisms are still debated, particularly since evidence has accumulated that climate may influence the direction and strength of the relationship between diversity and herbivory.We quantified insect leaf herbivory and leaf chemical defences (phenolic compounds) of silver birch Betula pendula in pure and mixed plots with different tree species composition across 12 tree diversity experiments in different climates. We investigated whether the effects of neighbouring tree species diversity on insect herbivory in birch, that is, associational effects, were dependent on the climatic context, and whether neighbour‐induced changes in birch chemical defences were involved in associational resistance to insect herbivory.We showed that herbivory on birch decreased with tree species richness (i.e. associational resistance) in colder environments but that this relationship faded as mean annual temperature increased.Birch leaf chemical defences increased with tree species richness but decreased with the phylogenetic distinctiveness of birch from its neighbours, particularly in warmer and more humid environments.Herbivory was negatively correlated with leaf chemical defences, particularly when birch was associated with closely related species. The interactive effect of tree diversity and climate on herbivory was partially mediated by changes in leaf chemical defences.Our findings confirm that tree species diversity can modify the leaf chemistry of a focal species, hence its quality for herbivores. They further stress that such neighbour‐induced changes are dependent on climate and that tree diversity effects on insect herbivory are partially mediated by these neighbour‐induced changes in chemical defences.
