Abstract

We are a group of archaeologists, anthropologists, curators and geneticists representing diverse global communities and 31 countries. All of us met in a virtual workshop dedicated to ethics in ancient DNA research held in November 2020. There was widespread agreement that globally applicable ethical guidelines are needed, but that recent recommendations grounded in discussion about research on human remains from North America are not always generalizable worldwide. Here we propose the following globally applicable guidelines, taking into consideration diverse contexts. These hold that: (1) researchers must ensure that all regulations were followed in the places where they work and from which the human remains derived; (2) researchers must prepare a detailed plan prior to beginning any study; (3) researchers must minimize damage to human remains; (4) researchers must ensure that data are made available following publication to allow critical re-examination of scientific findings; and (5) researchers must engage with other stakeholders from the beginning of a study and ensure respect and sensitivity to stakeholder perspectives. We commit to adhering to these guidelines and expect they will promote a high ethical standard in DNA research on human remains going forward.

Abstract

Malaria-causing protozoa of the genus Plasmodiumhave exerted one of the strongest selective pressures on the human genome, and resistance alleles provide biomolecular footprints that outline the historical reach of these species1. Nevertheless, debate persists over when and how malaria parasites emerged as human pathogens and spread around the globe1,2. To address these questions, we generated high-coverage ancient mitochondrial and nuclear genome-wide data from P. falciparum, P. vivaxand P. malariaefrom 16 countries spanning around 5,500 years of human history. We identified P. vivaxand P. falciparumacross geographically disparate regions of Eurasia from as early as the fourth and first millennia bce, respectively; for P. vivax, this evidence pre-dates textual references by several millennia3. Genomic analysis supports distinct disease histories for P. falciparumand P. vivaxin the Americas: similarities between now-eliminated European and peri-contact South American strains indicate that European colonizers were the source of American P. vivax, whereas the trans-Atlantic slave trade probably introduced P. falciparuminto the Americas. Our data underscore the role of cross-cultural contacts in the dissemination of malaria, laying the biomolecular foundation for future palaeo-epidemiological research into the impact of Plasmodiumparasites on human history. Finally, our unexpected discovery of P. falciparumin the high-altitude Himalayas provides a rare case study in which individual mobility can be inferred from infection status, adding to our knowledge of cross-cultural connectivity in the region nearly three millennia ago.

Abstract

The Middle and Late Bronze Age, a period roughly spanning the 2(nd) millennium BC (ca. 2000-1200 BC) in the Near East, is frequently referred to as the first 'international age', characterized by intense and far-reaching contacts between different entities from the eastern Mediterranean to the Near East and beyond. In a large-scale tandem study of stable isotopes and ancient DNA of individuals excavated at Tell Atchana (Alalakh, located in Hatay, Turkey), we explored the role of mobility at the capital of a regional kingdom, named Mukish during the Late Bronze Age, which spanned the Amuq Valley and some areas beyond. We generated strontium and oxygen isotope data from dental enamel for 53 individuals and 77 individuals, respectively, and added ancient DNA data of 10 newly sequenced individuals to a dataset of 27 individuals published in 2020. Additionally, we improved the DNA coverage of one individual from this 2020 dataset. The DNA data revealed a very homogeneous gene pool. This picture of an overwhelmingly local ancestry was consistent with the evidence of local upbringing in most of the individuals indicated by the isotopic data, where only five were found to be non-local. High levels of contact, trade, and exchange of ideas and goods in the Middle and Late Bronze Ages, therefore, seem not to have translated into high levels of individual mobility detectable at Tell Atchana.

Abstract

Domestication of horses fundamentally transformed long-range mobility and warfare1. However, modern domesticated breeds do not descend from the earliest domestic horse lineage associated with archaeological evidence of bridling, milking and corralling2–4 at Botai, Central Asia around 3500 bc3. Other longstanding candidate regions for horse domestication, such as Iberia5 and Anatolia6, have also recently been challenged. Thus, the genetic, geographic and temporal origins of modern domestic horses have remained unknown. Here we pinpoint the Western Eurasian steppes, especially the lower Volga-Don region, as the homeland of modern domestic horses. Furthermore, we map the population changes accompanying domestication from 273 ancient horse genomes. This reveals that modern domestic horses ultimately replaced almost all other local populations as they expanded rapidly across Eurasia from about 2000 bc, synchronously with equestrian material culture, including Sintashta spoke-wheeled chariots. We find that equestrianism involved strong selection for critical locomotor and behavioural adaptations at the GSDMC and ZFPM1 genes. Our results reject the commonly held association7 between horseback riding and the massive expansion of Yamnaya steppe pastoralists into Europe around 3000 bc8,9 driving the spread of Indo-European languages10. This contrasts with the scenario in Asia where Indo-Iranian languages, chariots and horses spread together, following the early second millennium bc Sintashta culture11,12. © 2021, The Author(s).

30. First evidence for vanillin in the old world: Its use as mortuary offering in Middle Bronze Canaan

Abstract

Four small ceramic juglets that had been used as containers for offerings in an elite Middle Bronze Age III (ca.1650–1550 BCE) masonry tomb uncovered at Tel Megiddo in the Jezreel Valley, Israel were tested using organic residue analysis. Notably, residues of vanillin, 4-hydroxybenzaldehyde, and acetonvanillone were identified in three of the four juglets examined. These are the major fragrance and flavour components of natural vanilla extract. To date, it has been commonly accepted that vanilla was domesticated in the New World and subsequently spread to other parts of the globe. Our research first ruled out all possibility of sample contamination and then conducted a post-organic residue analysis investigation of various species within the plant kingdom from which these principle compounds could have been exploited. The results shed new light on the first known exploitation of vanilla in an Old World context, including local uses, the significance and employment in mortuary practices, and possible implications for understanding trade networks in the ancient Near East during the second millennium BCE.

Abstract

The Late Bronze Age (ca. 1700/1600–1050 BCE) in the Aegean started with strong connections between societies in the region and beyond, and was accompanied by the collapse of palatial polities around 1200 BCE. The collapse led to unrest and migration in the East Mediterranean. In the present study, we focus on settlement contexts dating to the transition between the Mycenaean palatial and post-palatial periods (ca. 1250–1050 BCE) in Greece, which saw the destruction of the Mycenaean palaces (ca. 1200 BCE). We aim to shed light on trade connections and mobility in the region during this substantial period through ancient DNA of livestock.

Abstract

From around 2750 to 2500 bc, Bell Beaker pottery became widespread across western and central Europe, before it disappeared between 2200 and 1800 bc. The forces that propelled its expansion are a matter of long-standing debate, and there is support for both cultural diffusion and migration having a role in this process. Here we present genome-wide data from 400 Neolithic, Copper Age and Bronze Age Europeans, including 226 individuals associated with Beaker-complex artefacts. We detected limited genetic affinity between Beaker-complex-associated individuals from Iberia and central Europe, and thus exclude migration as an important mechanism of spread between these two regions. However, migration had a key role in the further dissemination of the Beaker complex. We document this phenomenon most clearly in Britain, where the spread of the Beaker complex introduced high levels of steppe-related ancestry and was associated with the replacement of approximately 90% of Britain’s gene pool within a few hundred years, continuing the east-to-west expansion that had brought steppe-related ancestry into central and northern Europe over the previous centuries.

Abstract

Farming was first introduced to Europe in the mid-seventh millennium bc, and was associated with migrants from Anatolia who settled in the southeast before spreading throughout Europe. Here, to understand the dynamics of this process, we analysed genome-wide ancient DNA data from 225 individuals who lived in southeastern Europe and surrounding regions between 12000 and 500 bc. We document a west–east cline of ancestry in indigenous hunter-gatherers and, in eastern Europe, the early stages in the formation of Bronze Age steppe ancestry. We show that the first farmers of northern and western Europe dispersed through southeastern Europe with limited hunter-gatherer admixture, but that some early groups in the southeast mixed extensively with hunter-gatherers without the sex-biased admixture that prevailed later in the north and west. We also show that southeastern Europe continued to be a nexus between east and west after the arrival of farmers, with intermittent genetic contact with steppe populations occurring up to 2,000 years earlier than the migrations from the steppe that ultimately replaced much of the population of northern Europe.

35. Macrophage-specific gene functions in Spi1-directed innate immunity

Abstract

The Spi1/Pu.1 transcription factor plays a crucial role in myeloid cell development in vertebrates. Despite extensive studies of Spi1, the controlled gene group remains largely unknown. To identify genes dependent on Spi1, we used a microarray strategy using a knockdown approach in zebrafish embryos combined with fluorescence-activated cell sorting of myeloid cells from transgenic embryos. This approach of using knockdowns with specific green fluorescent protein-marked cell types was highly successful in identifying macrophage-specific genes in Spi1-directed innate immunity. We found a gene group down-regulated on spi1 knockdown, which is also enriched in fluorescence-activated cell-sorted embryonic myeloid cells of a spi1:GFP transgenic line. This gene group, representing putative myeloid-specific Spi1 target genes, contained all 5 previously identified Spi1-dependent zebrafish genes as well as a large set of novel immune-related genes. Colocalization studies with neutrophil and macrophage markers revealed that genes cxcr3.2, mpeg1, ptpn6, and mfap4 were expressed specifically in early embryonic macrophages. In a functional approach, we demonstrated that gene cxcr3.2, coding for chemokine receptor 3.2, is involved in macrophage migration to the site of bacterial infection. Therefore, based on our combined transcriptome analyses, we discovered novel early macrophage-specific marker genes, including a signal transducer pivotal for macrophage migration in the innate immune response.

36. Mycenae and Tiryns: the Pottery of the Second Half of the Thirteenth Century BC - Contexts and Definitions1

Abstract

Since 1950 widespread and important excavation has taken place in the Argolid. For Mycenae and Tiryns much of the post-excavation study has now been completed but has not yet reached final publication. The use of material from the preliminary reports has, however, led to conclusions which are not justified. The study teams at both sites, working in close collaboration, present here the detailed stratigraphie background to their work and the definitive assignments produced. The diagnostic pottery for the second half of the thirteenth century bc(LH III B2 Early and Late), which culminated in a major destruction at each site, is illustrated with its contextual background. The relationship between the two sites can thus be accurately assessed and the evidence will enable well-founded historical hypotheses.Από το 1950 εκτεταμένες και σημαντικές ανασκαφικές έρευνες έχουν λάβει χώρα στην Αργολίδα. Για τις Μυκήνες και την Τίρυνθα ένα μεγάλο μέρος της μετα-ανασκαφικής μελέτης έχει πλέον ολοκληρωθεί δίχως ωστόσο να έχει φτάσει στο τελικό στάδιο της δημοσίευσης. Η χρήση υλικού από τις προκαταρκτικές εκθέσεις έχει ωστόσο οδηγήσει σε συμπεράσματα, τα οποία δεν μπορούν να τεκμηριωθούν. 37. MyD88 Innate Immune Function in a Zebrafish Embryo Infection Model

Abstract

Innate immunity signaling mechanisms during vertebrate embryogenesis are largely unknown. To study Toll-like receptor (TLR) signaling function in the zebrafish embryo model, we designed an experimental setup for antisense morpholino knockdown under conditions of bacterial infection. Clearance of Salmonella enterica serovar Typhimurium Ra bacteria was significantly impaired after knockdown of myeloid differentiation factor 88 (MyD88), a common adaptor protein in TLR and interleukin-1 receptor signaling. Thereby, we demonstrate for the first time that the innate immune response of the developing embryo involves MyD88-dependent signaling, which further establishes the zebrafish embryo as a model for the study of vertebrate innate immunity.

40. Late Helladic Imported Pottery at Tell e?-?âfi/Gath

Abstract

Fragments of thirty-six Aegean-type vessels were found at Tell e?-?âfi/Gath in Areas A, E, F, and P between 1996 and 2014, some of which have already been published (Gadot, Yasur-Landau, and Uziel 2012; Shai et al., this issue) and then subsequently revaluated in a broader context (Stockhammer in press). The earliest import so far can be dated to the Mycenaean pottery phase Late Helladic (LH) IIIA1, which is the late fifteenth and early fourteenth centuries B.C.E. This closed vessel of unclear shape can be considered as one of the early Mycenaean imports to the southern Levant. It reached this region in a time when the spectrum of imports was still dominated by Aegean-type pottery from Crete.

Abstract

The Middle and Late Bronze Age, a period roughly spanning the 2(nd) millennium BC (ca. 2000-1200 BC) in the Near East, is frequently referred to as the first 'international age', characterized by intense and far-reaching contacts between different entities from the eastern Mediterranean to the Near East and beyond. In a large-scale tandem study of stable isotopes and ancient DNA of individuals excavated at Tell Atchana (Alalakh, located in Hatay, Turkey), we explored the role of mobility at the capital of a regional kingdom, named Mukish during the Late Bronze Age, which spanned the Amuq Valley and some areas beyond. We generated strontium and oxygen isotope data from dental enamel for 53 individuals and 77 individuals, respectively, and added ancient DNA data of 10 newly sequenced individuals to a dataset of 27 individuals published in 2020. Additionally, we improved the DNA coverage of one individual from this 2020 dataset. The DNA data revealed a very homogeneous gene pool. This picture of an overwhelmingly local ancestry was consistent with the evidence of local upbringing in most of the individuals indicated by the isotopic data, where only five were found to be non-local.
