Abstract

Femtosecond transient soft X-ray Absorption Spectroscopy (XAS) is a very promising technique that can be employed at X-ray Free Electron Lasers (FELs) to investigate out-of-equilibrium dynamics for material and energy research. Here we present a dedicated setup for soft X-rays available at the Spectroscopy & Coherent Scattering (SCS) instrument at the European X-ray Free Electron Laser (EuXFEL). It consists of a beam-splitting off-axis zone plate (BOZ) used in transmission to create three copies of the incoming beam, which are used to measure the transmitted intensity through the excited and unexcited sample, as well as to monitor the incoming intensity. Since these three intensity signals are detected shot-by-shot and simultaneously, this setup allows normalized shot-by-shot analysis of the transmission. For photon detection, the DSSC imaging detector, which is capable of recording up to 800 images at 4.5 MHz frame rate during the FEL burst, is employed and allows approaching the photon shot-noise limit. Abstract

The progress in high performance computing we are witnessing today offers the possibility of accurate electron density calculations of systems in realistic physico-chemical conditions. In this paper, we present a strategy aimed at performing a first-principle computation of the low energy part of the X-ray Absorption Spectroscopy (XAS) spectrum based on the density functional theory calculation of the electronic potential. To test its effectiveness we apply the method to the computation of the X-ray Absorption Near Edge Structure part of the XAS spectrum in the paradigmatic, but simple case of Cu2+ in water. In order to keep into account the effect of the metal site structure fluctuations in determining the experimental signal, the theoretical spectrum is evaluated as the average over the computed spectra of a statistically significant number of simulated metal site configurations. The comparison of experimental data with theoretical calculations suggests that Cu2+ lives preferentially in a square-pyramidal geometry. The remarkable success of this approach in the interpretation of XAS data makes us optimistic about the possibility of extending the computational strategy we have outlined to the more interesting case of molecules of biological relevance bound to transition metal ions.

Abstract

We develop a multi-scale theoretical approach aimed at calculating from first principles X-ray absorption spectra of liquid solutions and disordered systems. We test the method by considering the paradigmatic case of Zn(II) in water which, besides being relevant in itself, is also of interest for biology. With the help of classical molecular dynamics simulations we start by producing bunches of configurations differing for the Zn(II)-water coordination mode. Different coordination modes are obtained by making use of the so-called dummy atoms method. From the collected molecular dynamics trajectories, snapshots of a more manageable subsystem encompassing the metal site and two solvation layers are cut out. Density functional theory is used to optimize and relax these reduced system configurations employing a uniform dielectric to mimic the surrounding bulk liquid water. On the resulting structures, fully quantum mechanical X-ray absorption spectra calculations are performed by including core-hole effects and core-level shifts. The proposed approach does not rely on any guessing or fitting of the force field or of the atomic positions of the system. The comparison of the theoretically computed spectrum with the experimental Zn K-edge XANES data unambiguously demonstrates that among the different a priori possible geometries, Zn(II) in water lives in an octahedral coordination mode., Comment: 8 pages, 3 figures

4. Design study of a photon beamline for a soft X-ray FEL driven by high gradient acceleration at EuPRAXIA@SPARC_LAB

Abstract

We are proposing a facility based on high gradient acceleration via x-band RF structures and plasma acceleration. We plan to reach an electron energy of the order of 1 GeV, suitable to drive a Free Electron Laser for applications in the so called "water window" (2 - 4 nm). A conceptual design of the beamline, from the photon beam from the undulators to the user experimental chamber, mainly focusing on diagnostic, manipulation and transport of the radiation is presented and discussed. We also briefly outline a user end station for coherent imaging, laser ablation and pump-probe experiments.

Abstract

X-ray free electron lasers (XFELs) create new possibilities for structural studies of biological objects that extend beyond what is possible with synchrotron radiation. Serial femtosecond crystallography has allowed high-resolution structures to be determined from micro-meter sized crystals, whereas single particle coherent X-ray imaging requires development to extend the resolution beyond a few tens of nanometers. Here we describe an intermediate approach: the XFEL imaging of biological assemblies with helical symmetry. We collected X-ray scattering images from samples of microtubules injected across an XFEL beam using a liquid microjet, sorted these images into class averages, merged these data into a diffraction pattern extending to 2 nm resolution, and reconstructed these data into a projection image of the microtubule. Details such as the 4 nm tubulin monomer became visible in this reconstruction. These results illustrate the potential of single-molecule X-ray imaging of biological assembles with helical symmetry at room temperature.

Abstract

Innovative, low-loss, and compact optical systems are essential to meet the experimental requirements of emerging novel radiation sources. The microchannel plate (MCP), a metamaterial-based optical device, shows promising potential for shaping, condensing, and focusing soft x-ray radiation at synchrotron radiation (SR) facilities. This study highlights the impact of MCP optical devices on SR beam condensing capability and their sensitivity to the degree of coherence by investigating the profile of transmitted beams through single and double MCP optical devices. Transmitted diffraction patterns of soft x-ray SR radiation change with energy and radiation modes. At 92 eV, the double MCP-based device affects the beam divergence and degree of coherence more than the single MCP. Moreover, the double MCP device shows potential as a condensing optics at shorter wavelengths, i.e., 480 eV. Experiments were performed at the available end-station of the Circular Polarization beamline at the Elettra synchrotron facility in Trieste, using a high-vacuum chamber with a hexapod system, providing the precise movement necessary to align these diffractive optics. The findings contribute to the development of innovative optical systems for SR and free-electron laser beamlines, paving the way for advanced experiments in spectroscopy, microscopy, and imaging in a wide energy range. Abstract

The potential role of styrene oxide in altering the dopaminergic pathway in the ear is investigated by means of molecular docking and molecular dynamics simulations. We estimate the binding affinity of both styrene oxide and dopamine to the dopaminergic receptor DrD2 by computing the free-energy difference, ∆G, between the configuration where the ligand is bound to the receptor and the situation in which it is “infinitely” far away from it. The results show that the styrene oxide has a somewhat lower affinity for binding with respect to dopamine, which, however, may not be enough to prevent exogenous high concentration styrene oxide to compete with endogenous dopamine for DrD2 binding.

Abstract

A major goal for X-ray free-electron laser (XFEL) based science is to elucidate structures of biological molecules without the need for crystals. Filament systems may provide some of the first single macromolecular structures elucidated by XFEL radiation, since they contain one-dimensional translational symmetry and thereby occupy the diffraction intensity region between the extremes of crystals and single molecules. Here, we demonstrate flow alignment of as few as 100 filaments (Escherichia coli pili, F-actin, and amyloid fibrils), which when intersected by femtosecond X-ray pulses result in diffraction patterns similar to those obtained from classical fiber diffraction studies. We also determine that F-actin can be flow-aligned to a disorientation of approximately 5 degrees. Using this XFEL-based technique, we determine that gelsolin amyloids are comprised of stacked β-strands running perpendicular to the filament axis, and that a range of order from fibrillar to crystalline is discernable for individual α-synuclein amyloids.

Abstract

We demonstrate the use of an X-ray free electron laser synchronized with an optical pump laser to obtain X-ray diffraction snapshots from the photoactivated states of large membrane protein complexes in the form of nanocrystals flowing in a liquid jet. Light-induced changes of Photosystem I-Ferredoxin co-crystals were observed at time delays of 5 to 10 µs after excitation. The result correlates with the microsecond kinetics of electron transfer from Photosystem I to ferredoxin. The undocking process that follows the electron transfer leads to large rearrangements in the crystals that will terminally lead to the disintegration of the crystals. We describe the experimental setup and obtain the first time-resolved femtosecond serial X-ray crystallography results from an irreversible photo-chemical reaction at the Linac Coherent Light Source. This technique opens the door to time-resolved structural studies of reaction dynamics in biological systems.

Abstract

The AQUA beamline of the EuPRAXIA@SPARC_LAB infrastructure consists of a Free-Electron Laser facility driven by an electron beam with 1 GeV energy, produced by an X-band normal conducting LINAC followed by a plasma wakefield acceleration stage, with the goal to deliver variable polarization photons in the 3-4 nm wavelength range. Two undulator options were considered for the AQUA FEL amplifier, a 16 mm period length superconducting undulator and an APPLE-X variable polarization permanent magnet undulator with 18 mm period length. The amplifier is composed by an array of ten undulator sections 2m each. Performance associated to the electron beam parameters and to the undulator technology is investigated and discussed.

Abstract

EuPRAXIA@SPARC_LAB is a new Free Electron Laser (FEL) facility that is currently under construction at the Laboratori Nazionali di Frascati of the INFN. The electron beam driving the FEL will be delivered by an X-band normal conducting LINAC followed by a plasma wakefield acceleration stage. It will be characterized by a small footprint and include two different plasma-driven photon beamlines. In addition to the soft-X-ray beamline, named AQUA and delivering ultra-bright photon pulses for experiments in the water window to the user community, a second beamline, named ARIA, has been recently proposed and included in the project. ARIA is a seeded FEL line in the High Gain Harmonic Generation configuration and generates coherent and tunable photon pulses in the range between 50 and 180 nm. Here we present the potentiality of the FEL radiation source in this low energy range, by illustrating both the layout of the FEL generation scheme and simulations of its performances.

Abstract

MariX (Multidisciplinary advanced research infra-structure with X-rays) is a joint project of INFN and University of Milan, aiming at developing a twin X-ray Source of advanced characteristics for the future Sci-entific Campus of the University of Milan. Presently in its design study phase, it will be built in the post Expo area located in north-west Milan district. The first component of the X-source MariX is BriXS (Bright and compact X-ray Source), a Compton X-ray source based on superconducting cavities technology for the electron beam with energy recirculation and on a laser system in Fabry-Pérot cavity at a repetition rate of 100 MHz, producing 20-180 keV radiation for medical applications. The BriXS accelerator is also serving as injector of a 3.8 GeV superconductive linac, driving a X-ray FEL at 1 MHz, for providing coherent, moderate flux radiation at 0.3-10 KeV at 1 MHz. Abstract

We present the results of an investigation for REE, carried out on the Silius fluorite vein system (SE Sardinia, Italy), which is similar to other late- to post-Hercynian mineralizations of this type in Europe. The mineralogical study evidenced that REE-fluorocarbonates, mainly represented by synchysite, occur in the gangue of the vein system, in association with hydrothermal dolomite and quartz. This is a relevant discovery, because this mineral association has been commonly observed in several fluorite vein systems genetically related to magmatic activity, whereas it is rare in non-magmatically associated hydrothermal veins.

Abstract

Ultra-intense femtosecond X-ray pulses from X-ray lasers permit structural studies on single particles and biomolecules without crystals. We present a large data set on inherently heterogeneous, polyhedral carboxysome particles. Carboxysomes are cell organelles that vary in size and facilitate up to 40% of Earth’s carbon fixation by cyanobacteria and certain proteobacteria. Variation in size hinders crystallization. Carboxysomes appear icosahedral in the electron microscope. A protein shell encapsulates a large number of Rubisco molecules in paracrystalline arrays inside the organelle. We used carboxysomes with a mean diameter of 115±26 nm from Halothiobacillus neapolitanus. A new aerosol sample-injector allowed us to record 70,000 low-noise diffraction patterns in 12 min. Every diffraction pattern is a unique structure measurement and high-throughput imaging allows sampling the space of structural variability. The different structures can be separated and phased directly from the diffraction data and open a way for accurate, high-throughput studies on structures and structural heterogeneity in biology and elsewhere., Data Descriptor

Abstract

Structural studies on living cells by conventional methods are limited to low resolution because radiation damage kills cells long before the necessary dose for high resolution can be delivered. X-ray free-electron lasers circumvent this problem by outrunning key damage processes with an ultra-short and extremely bright coherent X-ray pulse. Diffraction-before-destruction experiments provide high-resolution data from cells that are alive when the femtosecond X-ray pulse traverses the sample. This paper presents two data sets from micron-sized cyanobacteria obtained at the Linac Coherent Light Source, containing a total of 199,000 diffraction patterns. Utilizing this type of diffraction data will require the development of new analysis methods and algorithms for studying structure and structural variability in large populations of cells and to create abstract models. Such studies will allow us to understand living cells and populations of cells in new ways.
