Abstract

International audience; Summary Soil aggregates are critical to soil functionality, but there remain many uncertainties with respect to the role of biotic factors in forming aggregates. Understanding the interacting effects of soil, land use type, vegetation and microbial communities is a major challenge that needs assessment in both field and controlled laboratory conditions, as well as in bulk and rhizosphere soils. To address these effects and their feedbacks, we first examined the influence of soil, root and litter characteristics along a land use gradient (ancient woodland, secondary woodland, grassland, pasture and arable land) on microbial community structure (in both bulk and rhizosphere soil), as well as on aggregate stability. Then, we performed an inoculation experiment where we extracted soil columns from the arable and secondary woodland and used a third unstructured loamy soil as a control. We sterilized these three soils to remove microbial communities, and then either inoculated the tops of sterilized soil columns with soil from the secondary woodland or the arable field sites. Control columns of all soil types were not inoculated. In a fully-crossed design, we planted two species possessing distinct root system morphological traits: Brachypodium sylvaticum (fibrous system with many thin and fine roots) and Urtica dioica (taproot system with few fine roots). After four months, microbial communities (in bulk and rhizospheric soil) and aggregate stability were measured, along with root traits. In both the field and laboratory experiments, bacterial (16S) and fungal (ITS) biodiversity was determined using high throughput sequencing. In the field study we found that: i) there were strong relationships between aggregate stability and microbial community composition that were driven by land use, ii) the relationship between aggregate stability along the land use gradient and the trophic nature of bacterial communities was not significant, but that certain soil, root and litter parameters shaped bacterial phyla, with oligotrophic bacteria conditioned by the rhizosphere niche, and copiotrophic phyla more dependent on bulk soil conditions, iii) land use gradient (from woodland to arable), reduced the relative abundance of saprotrophic and ectomycorrhizal fungi with an increase in the relative abundance of Ascomycota and a reduction in the relative abundance of Basidiomycota. In the laboratory experiment we found that: i) the inoculation of sterilized soils with soils from the field significantly increased aggregate stability in control soil that was initially poorly structured, ii) the effects of inoculation on aggregate stability were similar when either secondary woodland or arable soils were used as inoculums and iii) these effects were affected significantly by root length density. Our results show that microbial communities influence soil structure and that bacterial communities are intimately associated to rhizospheric conditions and root traits (of which root length density was the most pertinent).

Abstract

Community level physiological profiles (CLPP) performed by the MicroResp method are reliable ecological indicators to assess soil microbial functional diversity. Functional diversity provides a great insight to microbial roles in ecosystems, and it is regulated among others, by soil physicochemical properties. The application of biochar or wood ash to forest soils is often employed to improve soil structure and soil hydraulic properties, increase soil organic matter stocks, neutralise acidity and restore nutrients. We hypothesized that addition of new carbon sources (biochar and wood ashes) may induce a change in the microbial functional diversity. Two experimental sites were established on acidic soils: one on a loamy soil (SOC% 3.9; pH: 4.8) and another on a sandy loam soil (SOC% 10.8; pH: 3.8). CLPP were performed using MicroResp system in surface (0-5 cm) soil samples. The carbon sources used were selected on the basis of their ecological relevance to the soil microbial community. CLLP data of each experimental site was ordinated by principal component analysis. The first two ordination axes (explaining more than 70% of the variance) were selected and their relation with soil hydraulic and nutritional properties, soil structure and microbial biomass carbon was analysed. The major findings of this study may be summarised as follows: a) In the short term, a shift in the microbial substrate use profile for wood ash and biochar additions was not observed, b) the soil microbial community responded most strongly to the addition of carboxylic acids and carbohydrates in both experimental sites, and c) in the loamy soil the first axis of the PCA was related with pH and the second one to the mean weight diameter of soil aggregates, and in the sandy-loam site, the first axis was related to the available water content and the second one to the mean pore diameter

Abstract

The operationally defined fraction of soil organic matter (SOM), glomalin‐related soil protein (GRSP), has been reported to be particularly stable. This is the first study to test this hypothesis. Archived soil has been used from the long‐term bare fallow trial, known as the 42‐Plots, in Versailles, France. With no input from plants for 80 years, changes in GRSP must result from either turnover of SOM or net mineralization. Intrinsically, stability of protein would lead to progressive enrichment in GRSP. Soils from treatments that influenced pH, soil C:N ratio and physical stability were studied. Soil having received manure amendment was also studied to give contrasting microbial activity. Both GRSP and soil organic carbon (SOC) contents declined over the 80‐year period, with the exception of the manure treatment. GRSP and SOC contents were positively correlated. SOC was continuously enriched in GRSP in the control treatment, suggesting greater stability of GRSP. The SOC in manure‐amended soil was also progressively enriched in GRSP, but this can be attributed to the GRSP content of added manure. For the other treatments, the ratio GRSP:SOC fell continuously (CaCO3 amendment) or fell to a minimum value after 45 years (KCl amendment) or levelled off after a progressive increase ((NH4)2SO4 amendment). Trends are compared with measured soil properties and changes in microbial activity inferred from soil pH. No reliable independent assessment of microbial composition of these archived soils is possible. The results cannot be explained by inherent chemical or physicochemical stability of GRSP. We conclude that recycling of SOM continually produces soil protein. The net change in GRSP content is a complex function of SOM cycling and protein mineralization. These findings add to the increasing body of evidence that the operationally defined fraction of SOM known as GRSP does not predominantly originate from arbuscular mycorrhizal fungal activity. Highlights: Processes determining SOM enrichment in GRSP in C‐depleted soils are not understood.GRSP decreased along with SOC, but relative rates of decline varied with amendments.Levels of GRSP appear to be due to organic matter turnover as well as mineralization.GRSP does not appear to originate from arbuscular mycorrhizal fungal activity. Abstract

Understanding the movement of cations in soil, particularly trace metals, is required in many applications such as phytoremediation and pollution control. A dynamic mechanistic model has been developed to describe the long-term root uptake of a surface-applied, strongly adsorbed, pollutant metal cation, such as radiocaesium, from soil. It consists of two submodels. The first calculates uptake per unit root length at a local scale over a root's lifetime, for various initial conditions. The second calculates cumulative uptake at a whole-plant scale for the entire rooting depth as a function of time. The model takes into account the renewal of roots which are considered to have a limited lifetime. Root density may be a function of soil depth and a proportion of roots need not contribute to uptake. Recycling from decaying, or grazed, roots and shoots is considered. Simulations show that removal of cations from soil is exaggerated unless some recycling by roots or shoots is considered or the entire root length does not contribute to uptake. Because of root turnover, uptake is not rapidly limited by diffusive flux of the cation from the bulk soil solution to the solution-root interface. Uptake is very sensitive to root architecture and plant physiology.

Abstract

The use of insecticidal proteins known as Cry or Bt, either as biopesticides used in agriculture or as vector control or originating from commercial genetically modified crops (GM), is increasing rapidly. The fate of these proteins in the environment depends strongly on their adsorption on the organo–mineral complexes of soil. Environmental monitoring requires the quantification of the proteins and this entails their chemical extraction from soil. Three Cry proteins, Cry1Ac, Cry1C and Cry2A, present in commercial biopesticide formulations or synthesized by GM plants or both were studied. The adsorption of trace amounts of Cry proteins on over 40 types of soil with contrasting properties was measured in dilute suspension. After a short incubation the extraction yield was measured with a previously tested alkaline solution that contained surfactant and another protein. Each of the proteins had a strong affinity for soil. No soil property was observed to determine either the affinity for soil or the extraction yield. There was no simple relation between the affinity (assessed from the distribution coefficient, Kd) and the extraction yield, although there was a significant inverse relation (P < 0.05) for two of the proteins, Cry1Ac and Cry2A. The proteins differ in both their affinity for soil and their extraction yields. We conclude that these insecticidal proteins will be largely immobile in soil, but that routine environmental monitoring can give only semi-quantitative values for protein in soil.

Abstract

International audience; Background :Bacillus thuringiensis produces insecticidal proteins known as Cry and its efficiency and absence of side-effects make it the most widely used biopesticide. There is little information on the role of soils in the fate of Cry proteins from commercial biopesticide formulations, unlike toxins from genetically modified crops that have been intensively studied in recent years. The persistence of Cry in soil was followed under field and laboratory conditions. Results : Sunlight accelerated loss of detectable Cry under laboratory conditions but little effect of shade was observed under field conditions. The half-life of biopesticide proteins in soil under natural conditions was about one week. Strong temperature effects were observed, but they differed for biopesticide and purified protein, indicating different limiting steps. Conclusion : For the biopesticide the observed decline in detectable protein was due to biological factors, possibly including the germination of B. thuringiensis spores and was favoured by higher temperature. In contrast for purified proteins, the decline in detectable protein was slower at low temperature, probably because the conformational changes of the soil-adsorbed protein, that cause fixation and hence reduced extraction efficiency, are temperature dependent.

Abstract

Thermostable soil protein, known as glomalin, is an important component of soil carbon stocks. Thought to originate from endomycorrhizal fungi, Glomales, this operationally-defined fraction of soil organic matter contains proteins of diverse origin as well as non-protein material, including humic substances. Accumulation results from the balance between production/release and subsequent degradation. Quantification of the protein is subject to uncertainty because of the co-extraction of other components that interfere with the Bradford assay. We studied 10 topsoils from French temperate forests, taken from the national forest monitoring network (Renecofor). Two fractions were extracted, easily extractable (EE) at neutral pH and total extractable (T) at pH 8. Protein was quantified with the colorimetric Bradford method, either by direct calibration using bovine serum albumin (BSA) or by extrapolation of the standard addition plot of BSA. Solubilized organic matter was characterized by using absorbance at 465 and 665 nm and by three-dimensional fluorescence excitation-emission spectroscopy. Neither soil properties nor forest cover influenced glomalin-related soil protein (GRSP) content. Direct assay gave the GRSPEE to be about 1 g kg−1 soil, and GRSPT in the range 3–10 g kg−1, accounting for about 2% of soil organic carbon and about 15% of soil nitrogen. Standard addition plots indicated a two to sixfold under-estimation of protein in total extracts, caused by negative interference with the Bradford assay. The GRSPEE was correlated significantly with both estimates of GRSPT. Under-estimation of GRSPT by direct assay was not related to the E4:E6 ratio but was correlated significantly with the intensity of absorbance at either 460 or 660 nm and with one of the fluorescence peaks. We conclude that GRSPEE is not necessarily more recent than GRSPT and that both fractions may be probes of protein content, but that absolute contents may be under-estimated because of co-extracted humic substances.

Abstract

Proteins are macromolecules with a strong tendency to adsorb strongly, quasi-irreversibly to various surfaces. The biogeochemical cycles of essential elements including C, N, P and S are largely controlled by soil proteins. Nevertheless soil proteins are poorly characterized. Various chemical extractants have been proposed to desorb proteins, including enzymes, from soils, but there are few data on the efficiency of extraction as a function of the protein characteristics and the mineral surface. This is one of the hurdles preventing the advance of the emerging field of soil metaproteomics. The aim of this study was to explore the experimental biases in the extraction of proteins from soil. This is the first systematic study of protein extraction. Six commercially available proteins with contrasting isoeletric points and molecular masses were adsorbed onto three reference soil minerals that differ in their specific surface area, surface charge and hydrophobic properties: montmorillonite, kaolinite and talc. Surface coverage and incubation period were varied. The extraction yields of four extraction cocktails differing in pH, buffer and presence of surfactant were compared. The extraction yields were low and mineral dependent. We shall discuss the best strategy for protein extraction from soils.

Abstract

Glomalin‐related soil protein (GRSP), an operationally defined fraction of soil organic matter containing protein and various other components, is usually quantified using the colorimetric nonspecific Bradford method. This method is limited by a short working range, a nonlinear response and interference from co‐extracted compounds. These limitations hinder the exact quantification of the protein component. The aim of this study was to investigate the source of interference in the Bradford quantification of GRSP and propose several methodological improvements based on identified interferences. The easily extractable and total GRSP in five topsoils with contrasting texture, organic carbon content and land use were compared. Results showed that: (a) the extent of interference varied between different soils, (b) the standard addition method overestimated the extent of inhibition, (c) absorbance should be corrected for colour, (d) use of the ratio of absorbances at 595 and 465 nm, A595/A465, is not recommended because it is sensitive to pH and dilution‐dependent absorbance at 465 nm, (e) although a quadratic fit to the protein calibration curve was better than the linear fit, it was not possible for the dilution method, and (f) estimation of protein content from the dilution curve of the soil extract appeared to be suitable as it integrates the often observed, and hitherto unexplained, effect of dilution on the calculated protein content of soil extracts and avoids artefacts because of the choice of protein spike and dilution. Abstract

Thermo-stable, operationally defined soil protein, known as glomalin, may make an important contribution to carbon storage in soils. The term glomalin is used because this putative protein, or group of proteins, was originally thought to be produced only by Glomus fungi. There is currently little information on the glomalin-related soil protein (GRSP) content of tropical soils, particularly allophanic soils that are known to have different carbon dynamics to temperate climate soils. We have measured the Bradford-reactive GRSP content of soils sampled from forests and grasslands on the tropical island of Martinique and compared the observations with soil composition. Two operationally defined fractions of GRSP were measured, namely easily-extractable and total GRSP. The contents of GRSP in moist soils were in the range of 2-36 g kg(-1), accounting for about 8% of soil organic carbon, and were greater in topsoils than in corresponding subsoils. Both the GRSP contents and the fraction of soil organic carbon attributed to GRSP were greater than those reported for temperate climate soils. Both total and easily extractable GRSP contents were positively correlated to soil organic carbon content. The fraction of soil organic carbon that could be attributed to soil protein decreased with increasing allophane content for allophanic soils. No other trends of GRSP content with soil properties or land use were found. GRSP extraction was decreased about seven-fold by air-drying of soils, confirming the irreversible change in the soil microstructure of allophanic soils. Total and easily extractable GRSP were correlated and we conclude that both are good probes of thermo-stable soil protein content for these soils. No attempt was made to verify the fungal origin of the protein detected.
