The evolution of resistance to pesticides is a major economic and environmental burden in agriculture. Resistance management involves maximizing selection pressure heterogeneity, particularly by combining active ingredients (AIs) with different modes of action. Yet, there is still no consensus on the best strategy to delay the emergence and selection of resistance in pathogen populations. Here, we aimed at contributing to this debate while addressing two questions: (i) How can we enhance the performance of anti-resistance strategies and what are the drivers of their optimization? (ii) How the initial status of resistance in populations modulates the performance of strategies? We used Zymoseptoria tritici, the causal agent of the major wheat disease, which is resistant in Europe to most fungicides to varying degrees, to exemplify this debate. We applied an innovative approach for fungi, experimental evolution, to mimic and accelerate, in laboratory-controlled conditions, fungicide resistance usually occurring in the field. In particular, we disentangled the relative impact in reducing resistance selection of multiple drivers of alternation, mixture and dose modulation strategies by submitting a susceptible strain to heterogeneous selection regimes as compared to the single use of the same AIs. In a first experiment, alternation was found a beneficial or neutral strategy to decrease the rate of evolution of resistance, relative to continuous fungicide use, but resulted in higher levels of generalism. We demonstrated that the relative intrinsic resistance risk of AI probably underpinned such trade-off, more than the number of fungicides used or alternation frequency. In a second experiment, we dissected how an efficient-dose mixture, i.e. a mixture with reduced doses of its components but still allowing a disease control similar to that provided by these components used alone, may delay resistance evolution of a naïve population. We concluded that the durability of such mixtures was detrimental to beneficial, strongly depending on its components. Such mixtures possibly favoured generalist or multiple resistance patterns, depending on the combined AIs. Dose reduction in sequence strategies didn’t prevent the selection of highly resistant specialist strains, nor of generalist resistance in some lines. A final experiment was designed to validate the previous findings, while submitting a susceptible isolate and two artificial populations containing low frequencies of single vs. multiple field resistances to selection regimes displaying patterns differing for four possible sources of heterogeneity. Preliminary results concluded that increasing the number of AIs and varying their modes of actions were efficient to delay resistance build-up, either in mixture or alternation regimes, although it facilitated the selection of some generalism in addition to the initially introduced specialist resistances. However, none of these sources of heterogeneity were found efficient at mitigating resistance evolution when multiple resistance was introduced in populations, suggesting that recombination, occurring during sexual reproduction in field populations, should be considered for fungicide sustainability management. At last, fitness cost associated to some resistance alleles shortly delayed resistance evolution and may reshaped population structure in some situations. Experimental evolution has proven to be a powerful tool to enrich the debate on anti-resistance strategies whilst dissecting the interplay between their drivers in realistic biological conditions. These findings open up new possibilities for tailoring resistance management and suggest that the prevention of resistance emergence would be more sustainable than the mitigation of selection.; La résistance aux pesticides impacte économiquement la production agricole et la biodiversité. Sa gestion implique de maximiser l'hétérogénéité des pressions de sélection, notamment en combinant des substances actives (SA) de modes d'action différents. Or, le débat concernant l’efficacité des différentes stratégies pour retarder l'émergence et la sélection de la résistance dans les populations pathogènes reste ouvert. Cette thèse aborde deux questions : (i) Comment améliorer la performance des stratégies anti-résistance et quels sont les facteurs permettant leur optimisation ? (ii) Comment le statut initial de la résistance dans les populations module-t-il la performance des stratégies ? Pour illustrer ce débat, nous avons utilisé Zymoseptoria tritici, agent causal de la principale maladie du blé, résistant à la plupart des fongicides en Europe. Nous avons appliqué une approche innovante pour les champignons, l'évolution expérimentale, qui permet d’imiter et d’accélérer, en conditions contrôlées de laboratoire, la résistance aux fongicides habituellement sélectionnée au champ. En particulier, en soumettant un isolat sensible à des régimes de sélection hétérogènes par comparaison avec l'utilisation en séquence des mêmes SA, nous avons dissocié l'impact relatif de plusieurs facteurs sur la réduction de la sélection au sein de stratégies d'alternance, de mélange et de modulation de dose. Dans une première expérimentation, l'alternance s'est avérée être une stratégie bénéfique ou neutre pour diminuer le taux d'évolution de la résistance par rapport à une utilisation continue, mais a favorisé du généralisme. Nous avons démontré que ce compromis résidait probablement dans le risque de résistance intrinsèque des SA, plutôt que dans le nombre de fongicides utilisés ou le rythme de l'alternance. Dans une deuxième expérimentation, nous avons exploré comment un mélange à dose efficace, c'est-à-dire un mélange avec des doses réduites de ses composants permettant un contrôle de la maladie similaire à celui fourni par ses composants utilisés seuls, peut retarder l'évolution de la résistance d'une population sensible. Nous avons conclu qu’un tel mélange pouvait être, selon ses composants, préjudiciable à bénéfique pour la durabilité. Des résistances généralistes ou multiples ont plus ou moins été favorisées en fonction des combinaisons de SA. La réduction de la dose dans des séquences n'a pas empêché la sélection de souches spécifiques fortement résistantes, ni la résistance généraliste dans certaines lignées. Une dernière expérimentation a été conçue pour valider les résultats précédents en soumettant un isolat sensible et deux populations artificielles, contenant de faibles fréquences de résistances simples ou multiples, à des régimes de sélection contrastés par quatre sources d'hétérogénéité. Les résultats ont conclu que l'augmentation du nombre de SA et la variation des modes d'action étaient efficaces pour retarder la sélection de la résistance, que ce soit en mélange ou alternance. Toutefois cela faciliterait un certain généralisme des isolats sélectionnés, en plus des résistances spécifiques initialement introduites. Aussi, aucune de ces sources d'hétérogénéité ne s'est avérée efficace pour atténuer l'évolution de la résistance lorsque la résistance multiple était présente dans les populations. Cela suggère que la recombinaison, pouvant survenir lors de la reproduction sexuée au champ, est un facteur majeur à considérer. Enfin, la réduction de la valeur sélective associée à certains allèles résistants retarde légèrement leur sélection et peut moduler la structure des populations. L'évolution expérimentale s'avère être un outil puissant pour enrichir le débat sur les stratégies de lutte en analysant les interactions entre ses déterminants. Ces résultats ouvrent de nouvelles perspectives pour optimiser la gestion des résistances et suggèrent que la prévention de l'émergence serait plus durable que de limiter la sélection.

Ecological specialization of insects involves the functional and morphological reshaping of olfactory systems. Little is known about the degree to which insect sensitivity to odorant compounds is conserved between genera, tribes, or families. Here we compared the olfactory systems of six tephritid fruit fly species spanning two tribes and the distantly related Drosophila melanogaster at molecular, functional, and morphological levels. Olfaction in these flies is mediated by a set of olfactory receptors (ORs) expressed in different functional classes of neurons located in distinct antennal regions. We performed a phylogenetic analysis that revealed both family-specific OR genes and putative orthologous OR genes between tephritids and Drosophila. With respect to function, we then used a current source density (CSD) analysis to map activity across antennae. Functional maps mirrored the intrinsic structure of antennae observed with scanning electron microscopy. Together, the results revealed partial conservation of the olfactory systems between tephritids and Drosophila. We also demonstrate that the mapping of olfactory responses is necessary to decipher antennal sensory selectivity to olfactory compounds. CSD analysis can be easily applied to map antennae of other species and therefore enables the rapid deriving of olfactory maps and the reconstructing of the target organisms’ history of evolution.

The genus Eupelmus Dalman (Chalcidoidea: Eupelmidae: Eupelminae) includes ecto-parasitoids attacking mostly nymphal and larval stages of various holometabolous insects. So far, the systematics of the Eupelmus genus remained poorly resolved due to limited data restricted to morphological information and the absence of recent, reliable and comprehensive taxonomic revisions. In this context, many questions arise concerning (i) the relevance of the current sub-generic classification of the Eupelmus genus; (ii) the availability of the taxonomic status of some species described; (iii) the reliability of ecologic information such as the host range and the geographical distribution; and therefore, (iv) the understanding of the ecological specialization's processes and the potential role of certain species of Eupelmus as auxiliaries of biological control. This thesis work has therefore aimed to address all of these questions by using, for the purposes of phylogeny and taxonomy, an integrative approach combining molecular (nuclear and mitochondrial DNA) and morphological data.The results obtained concerning the sub-generic phylogenetic relationships show that the supposed structuration of Eupelmus genus into three subgenera (Eupelmus, Episolindelia and Macroneura), can not be retained and that this genus would be rather structured, at the retained geographical scale, in a dozen of species groups. In addition, the study of taxonomy of two complexes (sets of morphologically similar species), the complex “urozonus” and “vesicularis”, overall highlights unsuspected diversity in the Euro-Mediterranean area and more than ten species have been discovered and described as new species on the occasion of this work. Generally, the morphological characteristics, nuclear markers and mitochondrial markers have been relatively consistent except within the vesicularis complex which exhibits more marked divergence in the mitochondrial DNA.In the particular case of the urozonus species group, this thesis work has also allowed us to study the evolution of the host specificity in relation to a relatively well-resolved multi-locus molecular phylogeny and an estimate of the length of ovipositor, a morphological character that could explain the ability to parasitize protected hosts. In general, the comparative analyses show that the host specificity is not constrained by the phylogeny. We indeed observe highly contrasted hosts ranges between closely phylogenetically related species. Similarly, the length of ovipositor, which seems a very labile character at this scale, does not seem to determine the host range. All the results obtained have finally been used to better understand the potential role of some Eupelmus species on two insect pests, the fruit olive fly Bactrocera oleae and the chestnut gall wasp Dryocosmus kuriphilus.; Le genre Eupelmus Dalman (Chalcidoidea: Eupelmidae: Eupelminae) comprend des ecto-parasitoïdes s'attaquant essentiellement aux stades larvaires et nymphaux de divers insectes holométaboles. Jusqu'à présent, la systématique du genre Eupelmus restait mal résolue compte tenu des données limitées et restreintes à la morphologie et de l'absence de révisions taxonomiques récentes, fiables et globales. Dans ce contexte, de nombreuses questions se posent concernant (i) la pertinence de la classification infra-générique actuelle du genre Eupelmus; (ii) la validité du statut taxonomique des certaines espèces décrites; (iii) la fiabilité des informations écologiques telles que la gamme d'hôtes et la distribution géographique et, donc, (iv) la compréhension des processus de spécialisation écologique et du rôle potentiel de certaines espèces d'Eupelmus comme auxiliaires de lutte biologique. Ce travail de thèse a donc eu pour objectif d'aborder l'ensemble de ces questions en utilisant, à des fins de phylogénie et de taxonomie, une approche intégrative combinant des données moléculaires (ADN mitochondrial et nucléaire) et morphologiques.Les résultats obtenus concernant les relations phylogénétiques infra-générique montrent que la structuration supposée du genre Eupelmus en trois sous-genres (Eupelmus, Episolindelia et Macroneura), ne peut pas être retenue et que ce genre se structurerait plutôt, à l'échelle géographique retenue, en une douzaine de groupes d'espèces. De plus, l'étude de la taxonomie de deux complexes (ensemble d'espèces morphologiquement proches), les complexes “urozonus” et “vesicularis”, met globalement en évidence une diversité insoupçonnée dans la zone Euro-méditerranéenne et plus d'une dizaine d'espèces ont été découvertes et décrites comme de nouvelles espèces à l'occasion de ces travaux. D'une façon générale, les caractères morphologiques, les marqueurs nucléaires et les marqueurs mitochondriaux se sont révélés relativement concordants sauf au sein du complexe vesicularis qui présente une divergence plus marquée au niveau d'ADN mitochondrial.Dans le cadre particulier du groupe urozonus, ce travail de thèse nous a également permis d'étudier l'évolution de la spécificité d'hôtes en lien avec une phylogénie moléculaire multi-locus relativement bien résolue et une estimation de la longueur d'ovipositeur, un caractère morphologique susceptible d'expliquer l'accès aux hôtes. D'une façon générale, les analyses comparatives révèlent que la spécificité d'hôtes n'est pas contrainte par la phylogénie. Nous observons ainsi des spectres d'hôtes très contrastés entre des espèces phylogénétiquement très proches. De même, la longueur d'ovipositeur, qui semble un caractère très labile à cette échelle, ne semble pas déterminer le spectre d'hôtes. L'ensemble des résultats obtenus ont finalement été utilisées de façon à mieux comprendre le rôle potentiel de certaines espèces d'Eupelmus sur des insectes ravageurs, la mouche de l'olive Bactrocera oleae et le cynips du châtaignier Dryocosmus kuriphilus.

Host plant specialization matters in the epidemiology of Wolbachia across phytophagous wasps (Hymenoptera: Torymidae). 8. International Wolbachia Conference

International audience; Many plant-feeding insect species considered to be polyphagous are in fact composed of genetically differentiated sympatric populations that use different hosts and between which gene flow still exists. We studied the population genetic structure of the cotton-melon aphid Aphis gossypii that is considered as one of the most polyphagous aphid species. We used eight microsatellites to analyse the genetic diversity of numerous samples of A. gossypii collected over several years at a large geographical scale on annual crops from different plant families. The number of multilocus genotypes detected was extremely low and the genotypes were found to be associated with host plants. Five host races were unambiguously identified (Cucurbitaceae, cotton, eggplant, potato and chili- or sweet pepper). These host races were dominated by asexual clones. Plant transfer experiments using several specialized clones further confirmed the existence of host-associated trade-offs. Finally, both genetic and experimental data suggested that plants of the genus Hibiscus may be used as refuge for the specialized clones. Resource abundance is discussed as a key factor involved in the process of ecological specialization in A. gossypii.

International audience; We explore the ability of optimal foraging theory to explain the observation among marine bacteriophages that host range appears to be negatively correlated with host abundance in the local marine environment. We modified Charnov's classic diet composition model to describe the ecological dynamics of the related generalist and specialist bacteriophages φX174 and G4, and confirmed that specialist phages are ecologically favored only at high host densities. Our modified model accurately predicted the ecological dynamics of phage populations in laboratory microcosms, but had only limited success predicting evolutionary dynamics. We monitored evolution of attachment rate, the phenotype that governs diet breadth, in phage populations adapting to both low and high host density microcosms. Although generalist φX174 populations evolved even broader diets at low host density, they did not show a tendency to evolve the predicted specialist foraging strategy at high host density. Similarly, specialist G4 populations were unable to evolve the predicted generalist foraging strategy at low host density. These results demonstrate that optimal foraging models developed to explain the behaviorally determined diets of predators may have only limited success predicting the genetically determined diets of bacteriophage, and that optimal foraging probably plays a smaller role than genetic constraints in the evolution of host specialization in bacteriophages.

In Europe, two sympatric host races are found: one feeds on maize (Zea mays) and the other mainly on mugwort (Artemisia vulgaris). The two host races are genetically differentiated, seldom crossing in the laboratory or in the field, and females preferentially lay eggs on their native host species. We conducted two independent experiments, in field and greenhouse conditions, to determine whether the two host races are locally adapted to their host species. The effect of larval density and the performance of hybrids were also investigated. Despite some differences in overall larval feeding performance, both experiments revealed consistent patterns of local adaptation for survival and for larval weight in males. In females the same trend was observed but with weaker statistical support. F1 hybrids did not seem to be disadvantaged compared with the two parental races. Overall, our results showed that both host races are physiologically adapted to their native host. The fitness trade-off between the two host plants provides a potential driving force for ecological speciation in this species
