Mangalitsa pigs exhibit three distinct coat color patterns based on which they are described as Red, Blond, and Swallow-bellied. The current study investigated genome-wide diversity and selection signatures in the three breeds using fixation index, runs of homozygosity and population structure analyses. The analyses were originally based on quality-controlled data on 77 Mangalitsa animals from Germany, including 23 Blond, 30 Swallow-bellied and 24 Red Mangalitsa genotyped with a customized version of the ProcineSNP60 v2 Genotyping Bead Chip. Also, 20 Hungarian Mangalitsa genotypes were included as outgroup data for comparison. Estimates of observed heterozygosity were 0.27, 0.28, and 0.29, and inbreeding coefficients estimated based on runs of homozygosity were 24.11%, 20.82%, and 16.34% for Blond, Swallow-bellied and Red Mangalitsa, respectively. ROH islands were detected in all breeds, however, none of these were shared amongst them. The KIF16B gene previously reported to play a role in synaptic signaling was found in a ROH island (SSC17: 16–26) in Swallow-bellied Mangalitsa. The same gene was found to harbor a significantly differentiated SNP (MARC0032380) while contrasting either Blond or Red to Swallow-belied Mangalitsa. In the Red Mangalitsa, some ROH islands were associated with genes that play a role in meat quality traits, i.e., ABCA12, VIL1, PLSCR5, and USP37. Our population structure analysis highlighted a separation of the three breeds, but also showed the closest relatedness between Red and Blond Mangalitsa pigs. Findings of this study improve our understanding of the diversity in the three breeds of Mangalitsa pigs.

Many local breeds have become endangered due to their substitution by high-yielding breeds. To conserve local breeds, effective development strategies need to be investigated. The aim of this study was to explore conservation and development strategies based on quantified strengths, weaknesses, opportunities and threats (SWOT) for two local cattle breeds from Northern Germany, namely the German Angler (GA) and Red Dual-Purpose cattle (RDP). The data comprised 158 questionnaires regarding both breeds’ SWOT, which were answered by 78 farmers of GA and 80 farmers of RDP. First, data were analysed using the SWOT-Analytic Hierarchy Process (AHP) method, which combines the qualitative strategic decision tool of SWOT analysis and the quantitative tool of AHP. Second, prioritised SWOT factors were discussed with stakeholders in order to form final conservation and development strategies at breed level. For GA prioritised strengths were daily gain, meat quality, milk production and the usage of new biotechnologies, weaknesses were genetic gain in milk production and inbreeding, opportunities were organic farming and breed-specific characteristics and threats were milk prices and dependency regarding the dairy business. Consequently, three conservation and development strategies were formed: (1) changing relative weights and the relevant breeding goal to drift from milk to meat, (2) increasing genetic gain and control the rate of inbreeding by the implementation of specific selection programs and (3) selection of unique and breed characteristic components on product level, that is, milk-fat and fine muscle fibers. For RDP defined strengths were robustness, high adaptability for different housing systems and a balanced dual-purpose of milk and meat, weaknesses were inbreeding, breed extinction, genomic selection with young bulls and milk yield, opportunities were organic farming and dual-purpose aspects and threats were milk and decreasing beef cattle prices. Thus, three conservation and development strategies were identified: (1) adjust relative weights and the relevant breeding goal to balance milk and meat yield, (2) increasing genetic gain and avoid extinction by implementing targeted selection programs and (3) selection of unique and breed characteristic traits on breed level, that is, environmental robustness. Quantified SWOT establish a basis for the exploration of conservation and development strategies at breed level. Explored strategies are promising even if the stakeholder approach was limited for small populations regarding a small number of stakeholder groups. The used approach reflects farmers’ individual convenience better than existing quantitative strategy decision tools on their own.

In Sudan, many Butana cattle farmers practice indiscriminate crossbreeding to improve the milk yield performance of cows, as organized breeding programs are lacking. Objectives of this study were to identify the current production conditions of Butana cattle and to determine farmers’ production objectives and trait preferences using a field survey. The overall aim was to explore the possibility of establishing a community-based breeding program for the genetic improvement of the breed. A semi-structured questionnaire and field visits were used to collect data from 202 Butana cattle owners. Data were analyzed using chi-squared test, multiple response analysis, and binary logistic regression. Our results showed that Butana cattle farmers mainly raised their animals for milk production. On a five-point scale (5 = most important), milk yield (4.6 ± 0.05), growth performance (4.0 ± 0.07), and lactation length (3.9 ± 0.08) were highly preferred for future development of the breed. One-third of the farmers kept crossbred cattle with on average 4 crossbred animals per herd. About two-thirds of respondents were willing to adopt crossbreeding using exotic breeds to increase milk performance and about the same proportion were willing to exchange breeding bulls and establish farmers’ associations. None of the respondents kept written performance records. However, educated farmers were more likely to adopt record keeping. Farmers’ willingness to engage in associations could be useful for the establishment of a community-based breeding program. Based on the current farmers’ production objectives, the future breeding program should emphasize increasing milk production of the Butana cattle by using improved Butana bulls in village herds.

Local cattle breeds continue to decline in numbers partly due to the use of high performing breeds in advanced production systems where genetic material of elite animals is widely spread. The objective of this study was to assess the within and across breed genetic diversity of the Angler and Red-and-White dual-purpose (DP) cattle breeds applying different inbreeding concepts. Classical and ancestral inbreeding coefficients were computed from pedigree data using the gene dropping method. Effective population size was calculated based on the increase of classical inbreeding, and based on ancestral inbreeding to obtain what was termed as ancestral effective population size. Furthermore, the effective number of founders and ancestors were computed to assess the disequilibrium of founder contribution in the reference populations. The analyses were performed separately for each breed and for a combined dataset. The Angler pedigree was more complete (88%) in the first parental generation but completeness declined with increasing pedigree depth. Average classical inbreeding coefficients of inbred individuals were 2.19%, 1.94% and 2.07%, while average Ballou’s ancestral inbreeding coefficients were 3.69%, 1.39% and 2.21% for the Angler, Red-and-White DP and the combined breed pedigree analyses, respectively. Ancestral history coefficient is a novel coefficient and its estimates were similar and strongly correlated to Ballou’s coefficients (r = 0.99, p < 0.001). The effective population size estimates ranged from 156 to 170 for the classical inbreeding based method, and as low as from 50 to 54 for the ancestral history coefficient based method. The effective number of founders and ancestors ranged from 310 to 532, and 90 to 189, respectively. Our results show that the Red Holstein breed is a key progenitor of the breed populations under study. This highlights cross breeding schemes introduced to improve the milk trait performance of the Angler and Red-and-White DP breeds some decades ago.
