Abstract

The increasing volumes of data produced by high-throughput instruments coupled with advanced computational infrastructures for scientific computing have enabled what is often called a {\em Fourth Paradigm} for scientific research based on the exploration of large datasets. Current scientific research is often interdisciplinary, making data integration a critical technique for combining data from different scientific domains. Research data management is a critical part of this paradigm, through the proposition and development of methods, techniques, and practices for managing scientific data through their life cycle. Research on microbial communities follows the same pattern of production of large amounts of data obtained, for instance, from sequencing organisms present in environmental samples. Data on microbial communities can come from a multitude of sources and can be stored in different formats. For example, data from metagenomics, metatranscriptomics, metabolomics, and biological imaging are often combined in studies. In this article, we describe the design and current state of implementation of an integrative research data management framework for the Cluster of Excellence Balance of the Microverse aiming to allow for data on microbial communities to be more easily discovered, accessed, combined, and reused. This framework is based on research data repositories and best practices for managing workflows used in the analysis of microbial communities, which includes recording provenance information for tracking data derivation.

Abstract

The Distinctio divisionis terrae et paradisi deliciarum (Città del Vaticano, Biblioteca Apostolica Vaticana, MS Barb. lat. 2687, ff. 12v–16v) is an anonymous treatise on the place of the earthly Paradise. An unknown author asks whether the earthly Paradise could be located in the land of the Antipodes and rejects this hypothesis. This article demonstrates two points. First, it attributes the Distinctio to the Franciscan friar Gerard Odonis (d. 1349). In fact, this text is a distinction of his commentary on the Sentences (book II, d. 20, qq. 1–2). Second, the article argues that Odonis's opinion on the location of Paradise is quite unusual, since he reverses the Aristotelian order of elementary spheres. Odonis places the earthly Paradise so high on a mountain that it is necessary to deny the existence of the sphere of fire. While explaining how the Flood did not inundate Paradise, he asserts that water is naturally lower than earth. The article provides the first critical edition of the Distinctio. 14. Poisson structures on manifolds with singularities

Abstract

Configuration spaces of many real mechanical systems appear to be manifolds with singularity. A singularity often indicates that geometry of motion may change at the singular point of configuration space. We face conceptual problem describing even mechanics of ideal models since the configuration space is not a smooth manifold, thus, the fully developed means of Hamiltonian Mechanics cannot be applied. In this report we present a way of conquering the aforementioned conceptual problem by considering a certain algebra instead of the configuration space. In this approach configuration space is the real spectrum of the algebra. The structure of this algebra is completely determined by the geometry of the singularity. For a broad class of singularities the desired algebra can be described directly since it is the pullback of two already known algebras. Availability of the algebra enables to use Differential Operator Theory. The elementary examples of mechanical systems to which this algorithm is applicable are flat linkages. In the frames of the presented approach we build a Poisson structure on a manifold with a one-dimensional singularity. The same result can be obtained to some other kinds of singularities. For instance,at the end the we give some specific results for the case of configuration space consisting of two curves on the plane with arbitrary order of contact at the intersection point.

Abstract

Presque un quart des questions que le dominicain Jean de Naples a abordées au début du XIVe siècle dans ses treize quodlibeta porte sur la philosophie naturelle. Parmi elles, deux questions concernant les corps célestes attirent notre attention. Si un médecin prescrit une saignée et un astrologue conseille de s’en abstenir, qui faut‑il croire ? Si les corps célestes s’immobilisent à la fin des temps, les corps terrestres pourront‑ils continuer à interagir ? Pour comprendre les réponses données par ce théologien, il faut se plonger dans l’étude des discussions ayant lieu à l’époque à Naples et à Paris. Dans le premier cas, la solution du problème des rapports entre l’astrologie et la médecine est en grande partie dictée par les particularités du contexte intellectuel et social napolitain. Dans le second cas, les réflexions de Jean de Naples sur l’arrêt des corps célestes et ses conséquences font écho aux débats qui se sont déroulés à l’université de Paris, ainsi qu’aux condamnations des positions du dominicain Durand de Saint‑Pourçain par ses confrères. Almost a quarter of the questions raised by the Dominican friar John of Naples in his thirteen quodlibeta at the beginning of the 14th century deal with natural philosophy. In this paper, we focus on two of them, both concerning the celestial bodies. If a physician prescribes a bloodletting and an astrologer advises avoiding it, who is to be believed? If the celestial bodies cease to move at the end of time, would the terrestrial bodies continue to interact? For understanding the answers given by this theologian, we should examine in depth the discussions which took place at this time in Naples and in Paris. The solution of the problem of relations between astrology and medicine strongly depends on a particular intellectual (and social) context in Naples. As concerns John of Naples’ reflections on the end of celestial movement and its consequences, they should be analysed in conjunction with the debates held at the university of Paris, as well as with the Dominican censure against the friar Durandus of Saint‑Pourçain.

Abstract

Aristolochia manshuriensis is a relic liana, which is widely used in traditional Chinese herbal medicine and is endemic to the Manchurian floristic region. Since this plant is rare and slow-growing, alternative sources of its valuable compounds could be explored. Herein, we established hairy root cultures of A. manshuriensis transformed with Agrobacterium rhizogenes root oncogenic loci (rol)B and rolC genes. The accumulation of nitrogenous secondary metabolites significantly improved in transgenic cell cultures. Specifically, the production of magnoflorine reached up to 5.72 mg/g of dry weight, which is 5.8 times higher than the control calli and 1.7 times higher than in wild-growing liana. Simultaneously, the amounts of aristolochic acids I and II, responsible for the toxicity of Aristolochia species, decreased by more than 10 fold. Consequently, the hairy root extracts demonstrated pronounced cytotoxicity against human glioblastoma cells (U-87 MG), cervical cancer cells (HeLa CCL-2), and colon carcinoma (RKO) cells. However, they did not exhibit significant activity against triple-negative breast cancer cells (MDA-MB-231). Our findings suggest that hairy root cultures of A. manshuriensis could be considered for the rational production of valuable A. manshuriensis compounds by the modification of secondary metabolism. Contemporary bioinformatic and chemoinformatic capabilities hold promise to reshape knowledge management, analysis and interpretation of data in natural products research. Currently, reliance on a disparate set of non-standardized, insular, and specialized databases presents a series of challenges for data access, both within the discipline and for integration and interoperability between related fields. The fundamental elements of exchange are referenced structure-organism pairs that establish relationships between distinct molecular structures and the living organisms from which they were identified. Consolidating and sharing such information via an open platform has strong transformative potential for natural products research and beyond. This is the ultimate goal of the newly established LOTUS initiative, which has now completed the first steps toward the harmonization, curation, validation and open dissemination of 750,000+ referenced structure-organism pairs. LOTUS data is hosted on Wikidata and regularly mirrored on https://lotus.naturalproducts.net. Data sharing within the Wikidata framework broadens data access and interoperability, opening new possibilities for community curation and evolving publication models. Furthermore, embedding LOTUS data into the vast Wikidata knowledge graph will facilitate new biological and chemical insights. The LOTUS initiative represents an important advancement in the design and deployment of a comprehensive and collaborative natural products knowledge base.
