Statistical techniques are needed to analyse data structures with complex dependencies such that clinically useful information can be extracted. Individual-specific networks, which capture dependencies in complex biological systems, are often summarized by graph-theoretical features. These features, which lend themselves to outcome modelling, can be subject to high variability due to arbitrary decisions in network inference and noise. Correlation-based adjacency matrices often need to be sparsified before meaningful graph-theoretical features can be extracted, requiring the data analysts to determine an optimal threshold.. To address this issue, we propose to incorporate a flexible weighting function over the full range of possible thresholds to capture the variability of graph-theoretical features over the threshold domain. The potential of this approach, which extends concepts from functional data analysis to a graph-theoretical setting, is explored in a plasmode simulation study using real functional magnetic resonance imaging (fMRI) data from the Autism Brain Imaging Data Exchange (ABIDE) Preprocessed initiative. The simulations show that our modelling approach yields accurate estimates of the functional form of the weight function, improves inference efficiency, and achieves a comparable or reduced root mean square prediction error compared to competitor modelling approaches. This assertion holds true in settings where both complex functional forms underlie the outcome-generating process and a universal threshold value is employed. We demonstrate the practical utility of our approach by using resting-state fMRI data to predict biological age in children. Our study establishes the flexible modelling approach as a statistically principled, serious competitor to ad-hoc methods with superior performance.

Repeated measures analyses require proper choice of the correlation model to ensure accurate inference and optimal efficiency. The linear exponent autoregressive (LEAR) correlation model provides a flexible two-parameter correlation structure that accommodates a variety of data types in which the correlation within-sampling unit decreases exponentially in time or space. The LEAR model subsumes three classic temporal correlation structures, namely compound symmetry, continuous-time AR(1), and MA(1), while maintaining parsimony and providing appealing statistical and computational properties. It also supplies a plausible correlation structure for power analyses across many experimental designs. However, no commonly used statistical packages provide a straightforward way to implement the model, limiting its use to those with the appropriate programming skills. Here we present a reparameterization of the LEAR model that allows easily implementing it in standard software for the special case of data with equally spaced temporal or spatial intervals.

Understanding the human brain remains the Holy Grail in biomedical science, and arguably in all of the sciences. Our brains represent the most complex systems in the world (and some contend the universe) comprising nearly one hundred billion neurons with septillions of possible connections between them. The structure of these connections engenders an efficient hierarchical system capable of consciousness, as well as complex thoughts, feelings, and behaviors. Brain connectivity and network analyses have exploded over the last decade due to their potential in helping us understand both normal and abnormal brain function. Functional connectivity (FC) analysis examines functional associations between time series pairs in specified brain voxels or regions. Brain network analysis serves as a distinct subfield of connectivity analysis in which associations are quantified for all time series pairs to create an interconnected representation of the brain (a brain network), which allows studying its systemic properties. While connectivity analyses underlie network analyses, the subtle distinction between the two research areas has generally been overlooked in the literature, with them often being referred to synonymously. Whole-brain network analyses remain the vanguard in neuroimaging research, coming to prominence within the last decade. Network science approaches have facilitated these analyses and allowed examining the brain as an integrated system. However, statistical methods for modeling and comparing groups of networks have lagged behind. Fusing multivariate statistical approaches with network science presents the best path to develop these methods. Toward this end, we propose a two-part mixed-effects modeling framework that allows modeling both the probability of a connection (presence/absence of an edge) and the strength of a connection if it exists. Models within this framework enable quantifying the relationship between an outcome (e.g., disease status) and connectivity patterns in the brain while reducing spurious correlations through inclusion of confounding covariates. They also enable prediction about an outcome based on connectivity structure and vice versa, simulating networks to gain a better understanding of normal ranges of topological variability, and thresholding networks leveraging group information. Thus, they provide a comprehensive approach to studying system level brain properties to further our understanding of normal and abnormal brain function.

Complex functional brain network analyses have exploded over the last eight years, gaining traction due to their profound clinical implications. The application of network science (an interdisciplinary offshoot of graph theory) has facilitated these analyses and enabled examining the brain as an integrated system that produces complex behaviors. While the field of statistics has been integral in advancing activation analyses and some connectivity analyses in functional neuroimaging research, it has yet to play a commensurate role in complex network analyses. Fusing novel statistical methods with network-based functional neuroimage analysis will engender powerful analytical tools that will aid in our understanding of normal brain function as well as alterations due to various brain disorders. Here we survey widely used statistical and network science tools for analyzing fMRI network data and discuss the challenges faced in filling some of the remaining methodological gaps. We propose an adjusted likelihood ratio test of two-factor separability (Kronecker product structure) for unbalanced multivariate repeated measures data. Here we address the particular case where the within subject correlation is believed to decrease exponentially in both dimensions (e.g., temporal and spatial dimensions). However, the test can be easily generalized to factor specific matrices of any structure. A simulation study is conducted to assess the inference accuracy of the proposed test. Longitudinal medical imaging data concerning schizophrenia and caudate morphology illustrates the methodology.

Group-based brain connectivity networks have great appeal for researchers interested in gaining further insight into complex brain function and how it changes across different mental states and disease conditions. Accurately constructing these networks presents a daunting challenge given the difficulties associated with accounting for inter-subject topological variability. Viable approaches to this task must engender networks that capture the constitutive topological properties of the group of subjects' networks that it is aiming to represent. The conventional approach has been to use a mean or median correlation network (Achard et al., 2006; Song et al., 2009) to embody a group of networks. However, the degree to which their topological properties conform with those of the groups that they are purported to represent has yet to be explored. Here we investigate the performance of these mean and median correlation networks. We also propose an alternative approach based on an exponential random graph modeling framework and compare its performance to that of the aforementioned conventional approach. Simpson et al. (2010) illustrated the utility of exponential random graph models (ERGMs) for creating brain networks that capture the topological characteristics of a single subject's brain network. However, their advantageousness in the context of producing a brain network that "represents" a group of brain networks has yet to be examined. Here we show that our proposed ERGM approach outperforms the conventional mean and median correlation based approaches and provides an accurate and flexible method for constructing group-based representative brain networks.

Longitudinal imaging studies have moved to the forefront of medical research due to their ability to characterize spatio-temporal features of biological structures across the lifespan. Credible models of the correlations in longitudinal imaging require two or more pattern components. Valid inference requires enough flexibility of the correlation model to allow reasonable fidelity to the true pattern. On the other hand, the existence of computable estimates demands a parsimonious parameterization of the correlation structure. For many one-dimensional spatial or temporal arrays, the linear exponent autoregressive (LEAR) correlation structure meets these two opposing goals in one model. The LEAR structure is a flexible two-parameter correlation model that applies in situations in which the within-subject correlation decreases exponentially in time or space. It allows for an attenuation or acceleration of the exponential decay rate imposed by the commonly used continuous-time AR(1) structure. Here we propose the Kronecker product LEAR correlation structure for multivariate repeated measures data in which the correlation between measurements for a given subject is induced by two factors. We also provide a scientifically informed approach to assessing the adequacy of a Kronecker product LEAR model and a general unstructured Kronecker product model. The approach provides useful guidance for high dimension, low sample size data that preclude using standard likelihood based tests. Longitudinal medical imaging data of caudate morphology in schizophrenia illustrates the appeal of the Kronecker product LEAR correlation structure.

The use of 24-hour ambulatory blood pressure monitoring (ABPM) in clinical practice and observational epidemiological studies has grown considerably in the past 25 years. ABPM is a very effective technique for assessing biological, environmental, and drug effects on blood pressure. In order to enhance the effectiveness of ABPM for clinical and observational research studies via analytical and graphical results, developing alternative data analysis approaches are important. The linear mixed model for the analysis of longitudinal data is particularly well-suited for the estimation of, inference about, and interpretation of both population and subject-specific trajectories for ABPM data. Subject-specific trajectories are of great importance in ABPM studies, especially in clinical research, but little emphasis has been placed on this dimension of the problem in the statistical analyses of the data. We propose using a linear mixed model with orthonormal polynomials across time in both the fixed and random effects to analyze ABPM data. Orthonormal polynomials in the linear mixed model may be used to develop model-based, subject-specific 24-hour ABPM correlates of cardiovascular disease outcomes. We demonstrate the proposed analysis technique using data from the Dietary Approaches to Stop Hypertension (DASH) study, a multicenter, randomized, parallel arm feeding study that tested the effects of dietary patterns on blood pressure.

Exponential random graph models (ERGMs), also known as p* models, have been utilized extensively in the social science literature to study complex networks and how their global structure depends on underlying structural components. However, the literature on their use in biological networks (especially brain networks) has remained sparse. Descriptive models based on a specific feature of the graph (clustering coefficient, degree distribution, etc.) have dominated connectivity research in neuroscience. Corresponding generative models have been developed to reproduce one of these features. However, the complexity inherent in whole-brain network data necessitates the development and use of tools that allow the systematic exploration of several features simultaneously and how they interact to form the global network architecture. ERGMs provide a statistically principled approach to the assessment of how a set of interacting local brain network features gives rise to the global structure. We illustrate the utility of ERGMs for modeling, analyzing, and simulating complex whole-brain networks with network data from normal subjects. We also provide a foundation for the selection of important local features through the implementation and assessment of three selection approaches: a traditional p-value based backward selection approach, an information criterion approach (AIC), and a graphical goodness of fit (GOF) approach. The graphical GOF approach serves as the best method given the scientific interest in being able to capture and reproduce the structure of fitted brain networks.
