Indexed retention times (iRT), MS1 (the first level of mass analysis) or survey scan charge state distributions, and sequence ion intensities of MSMS (tandom mass spectrometry) spectra were predicted from peptide sequence by use of long-short term memory (LSTM) recurrent neural networks models. Data points on the order of 105 were used to train the iRT and charge state distribution models. An HCD sequence ion prediction model was trained with 2×106 experimental spectra. A common core deep supervised learning architecture, bidirectional long-short term memory (LSTM) recurrent neural networks was used to construct the three prediction models. Two featurization schemes were proposed and demonstrated to allow for efficient encoding of modifications. The iRT and charge state distribution models were trained with on order of 105 data points each. An HCD sequence ion prediction model was trained with 2 × 106 experimental spectra. The iRT prediction model and HCD sequence ion prediction model provide improved accuracies over the start-of-the-art models available in literature. The MS1 charge state distribution prediction model offers excellent performance. The prediction models can be used to enhance peptide identification and quantification in data-dependent acquisition and data-independent acquisition (DIA) experiments as well as to assist MRM (multiple reaction monitoring) and PRM (parallel reaction monitoring) experiment design.

Background & AimsMallory-Denk-bodies (MDBs) are hepatic protein aggregates associated with inflammation both clinically and in MDB-inducing models. Similar protein aggregation in neurodegenerative diseases also triggers inflammation and NF-κB activation. However, the precise mechanism that links protein aggregation to NFκB-activation and inflammatory response remains unclear.MethodsHerein, we find that treating primary hepatocytes with MDB-inducing agents (N-methylprotoporphyrin, protoporphyrin IX (PPIX), or ZnPPIX) elicited an IκBα-loss with consequent NF-κB activation. We characterized the underlying mechanism in detail using hepatocytes from various knockout mice and MEF cell lines and multiple approaches including immunoblotting, EMSA, RT-PCR, confocal immunofluorescence microscopy, affinity immunoprecipitation, and protein solubility assays. Additionally, we performed rigorous proteomic analyses to identify the proteins aggregating upon PPIX treatment and/or co-aggregating with IκBα.ResultsFour known mechanisms of IκBα-loss were probed and excluded. Immunofluorescence analyses of ZnPPIX-treated cells coupled with 8 M urea/CHAPS-extraction revealed that this IκBα-loss was due to its sequestration along with IκBβ into insoluble aggregates. Through proteomic analyses we identified 47 aggregation-prone proteins that co-aggregate with IκBα through direct interaction or proximity. Of these ZnPPIX-aggregation targets, the nucleoporins Nup153 and Nup358/RanBP2 were identified through RNA-interference, as likely mediators of IκBα-nuclear import.ConclusionWe discovered a novel mechanism of inflammatory NF-κB activation through IκB-sequestration into insoluble aggregates along with interacting aggregation-prone proteins. This mechanism may account for the protein aggregate-induced inflammation observed in MDB-associated liver diseases, thereby identifying novel targets for therapeutic intervention. The sequence database searching method is widely used in proteomics for peptide identification. To control the false discovery rate (FDR) of the searching results, the target-decoy method generates and searches a decoy database together with the target database. A known problem is that the target protein sequence database may contain numerous repeated peptides. The structures of these repeats are not preserved by most existing decoy generation algorithms. Previous studies suggest that such discrepancy between the target and decoy databases may lead to an inaccurate FDR estimation. Based on the de Bruijn graph model, we propose a new repeat-preserving algorithm to generate decoy databases. We prove that this algorithm preserves the structures of the repeats in the target database to a great extent. The de Bruijn method has been compared with a few other commonly used methods and demonstrated superior FDR estimation accuracy and an improved number of peptide identification.

Using methods combining cross-linking, pull-down assays, and stable isotope labeling by amino acids in cell culture with mass spectrometry, we identified that the Tudor domain-containing protein Spindlin-1 recognizes trimethylation of histone H4 lysine 20 (H4K20me3). The binding affinity of Spindlin-1 to H4K20me3 is weaker than that to H3K4me3, indicating H4K20me3 as a secondary substrate for Spindlin-1. Structural studies of Spindlin-1 in complex with the H4K20me3 peptide indicate that Spindlin-1 attains a distinct binding mode for H4K20me3 recognition. Further biochemical analysis identified that Spindlin-1 also binds methylated R23 of H4, providing new clues for the function of Spindlin-1.

Brassinosteroid (BR) regulates diverse physiological and developmental processes in plants (Choudhary et al., 2012). BR binds to the receptor kinase BRI1 to trigger a phosphorylation/dephosphorylation cascade, which includes phosphorylation of Brassinosteroid Signaling Kinase 1 (BSK1) and Constitutive Differential Growth 1 (CDG1) by BRI1, phosphorylation of BSU1 by CDG1, and dephosphorylation of BIN2 (a GSK3-like kinase) by BSU1 (Kim et al., 2009, 2011; Wang et al., 2014). Almost all the downstream components of BR signaling are encoded by multiple genes of a family.

Native electrospray-ionization mass spectrometry (native MS) measures biomolecules under conditions that preserve most aspects of protein tertiary and quaternary structure, enabling direct characterization of large intact protein assemblies. However, native spectra derived from these assemblies are often partially obscured by low signal-to-noise as well as broad peak shapes because of residual solvation and adduction after the electrospray process. The wide peak widths together with the fact that sequential charge state series from highly charged ions are closely spaced means that native spectra containing multiple species often suffer from high degrees of peak overlap or else contain highly interleaved charge envelopes. This situation presents a challenge for peak detection, correct charge state and charge envelope assignment, and ultimately extraction of the relevant underlying mass values of the noncovalent assemblages being investigated. In this report, we describe a comprehensive algorithm developed for addressing peak detection, peak overlap, and charge state assignment in native mass spectra, called PeakSeeker. Overlapped peaks are detected by examination of the second derivative of the raw mass spectrum. Charge state distributions of the molecular species are determined by fitting linear combinations of charge envelopes to the overall experimental mass spectrum. This software is capable of deconvoluting heterogeneous, complex, and noisy native mass spectra of large protein assemblies as demonstrated by analysis of (1) synthetic mononucleosomes containing severely overlapping peaks, (2) an RNA polymerase II/α-amanitin complex with many closely interleaved ion signals, and (3) human TriC complex containing high levels of background noise. Here, we report on the discovery of a previously unreported C-terminal PrP mutation (A224V) in a CJD patient exhibiting a disease similar to the rare VV1 subtype of sporadic (s) CJD and investigate the role of this mutation in prion replication and transmission.MethodsWe generated transgenic (Tg) mice expressing human PrP with the V129 polymorphism and A224V mutation, denoted Tg(HuPrP,V129,A224V) mice, and inoculated them with different subtypes of sCJD prions.ResultsTransmission of sCJD VV2 or MV2 prions was accelerated in Tg(HuPrP,V129,A224V) mice, compared to Tg(HuPrP,V129) mice, with incubation periods of ∼110 and ∼210 days, respectively. In contrast, sCJD MM1 prions resulted in longer incubation periods in Tg(HuPrP,V129,A224V) mice, compared to Tg(HuPrP,V129) mice (∼320 vs. ∼210 days). Prion strain fidelity was maintained in Tg(HuPrP,V129,A224V) mice inoculated with sCJD VV2 or MM1 prions, despite the altered replication kinetics.InterpretationOur results suggest that A224V is a risk factor for prion disease and modulates the transmission behavior of CJD prions in a strain-specific manner, arguing that residues near the C-terminus of PrP are important for controlling the kinetics of prion replication.

Misfolding of tau proteins into prions and their propagation along neural circuits are thought to result in neurodegeneration causing Alzheimer's disease, progressive supranuclear palsy, chronic traumatic encephalopathy, and other tauopathies. Little is known about the molecular processes mediating tau prion replication and spreading in different brain regions. Using transgenic (Tg) mice with a neuronal promoter driving expression of human mutant (P301S) tau, we found that tau prion formation and histopathologic deposition is largely restricted to the hindbrain. Unexpectedly, tau mRNA and protein levels did not differ between the forebrain and hindbrain, suggesting that other factors modulating the conversion of tau into a prion exist and are region specific. Using a cell-based prion propagation assay, we discovered that tau prion replication is suppressed by forebrain-derived inhibitors, one of which is sortilin, a lysosomal sorting receptor. We also show that sortilin expression is higher in the forebrain than the hindbrain across the life span of the Tg mice, suggesting that sortilin, at least in part, inhibits forebrain tau prion replication in vivo. Our findings provide evidence for selective vulnerability in mice resulting in highly regulated levels of tau prion propagation, thus affording a model for identification of additional molecules that could mitigate the levels of tau prions in human tauopathies.

Hepatic endoplasmic reticulum (ER) integral cytochromes P450 (P450s) are monooxygenases engaged in the biotransformation and elimination of endo- as well as xenobiotics. Of the human liver P450s, CYP3A4 is the major and most dominant catalyst responsible for the biotransformation of over 50% of clinically prescribed drugs. CYP2E1 metabolizes smaller molecular weight compounds (EtOH), carcinogens, environmental toxins, and endobiotics, and is justly implicated in various toxigenic/pathogenic mechanisms of human disease. Both P450s are notorious for their potential to generate pathogenic reactive oxygen species (ROS) during futile oxidative cycling and/or oxidative uncoupling. Such ROS not only oxidatively damage the P450 catalytic cage, but on their escape into the cytosol, also the P450 outer surface and any surrounding cell organelles. Given their ER-monotopic topology coupled with this high potential to acquire oxidative lesions in their cytosolic (C) domain, not surprisingly these P450 proteins exhibit shorter lifespans and are excellent prototype substrates of ER-associated degradation ("ERAD-C") pathway. Indeed, we have shown that both CYP3A4 and CYP2E1 incur ERAD-C, during which they are first phosphorylated by protein kinases A and C, which greatly enhance/accelerate their ubiquitination by UBC7/gp78 and UbcH5a/CHIP/Hsp70/Hsp40 E2/E3 ubiquitin ligase complexes. Such P450 phosphorylation occurs on Ser/Thr residues within linear sequences as well as spatially clustered acidic (Asp/Glu) residues. We propose that such S/T phosphorylation within these clusters creates negatively charged patches or conformational phosphodegrons for interaction with positively charged E2/E3 domains. Such P450 S/T phosphorylation we posit serves as a molecular switch to turn on its ubiquitination and ERAD-C.

Proteasomes are protein degradation machines that exist in cells as heterogeneous and dynamic populations. A group of proteins function as ubiquitin receptors (UbRs) that can recognize and deliver ubiquitinated substrates to proteasome complexes for degradation. Defining composition of proteasome complexes engaged with UbRs is critical to understand proteasome function. However, because of the dynamic nature of UbR interactions with the proteasome, it remains technically challenging to capture and isolate UbR-proteasome subcomplexes using conventional purification strategies. As a result, distinguishing the molecular differences among these subcomplexes remains elusive. We have developed a novel affinity purification strategy, in vivo cross-linking (X) assisted bimolecular tandem affinity purification strategy (XBAP), to effectively isolate dynamic UbR-proteasome subcomplexes and define their subunit compositions using label-free quantitative mass spectrometry. In this work, we have analyzed seven distinctive UbR-proteasome complexes and found that all of them contain the same type of the 26S holocomplex. However, selected UbRs interact with a group of proteasome interacting proteins that may link each UbR to specific cellular pathways. The compositional similarities and differences among the seven UbR-proteasome subcomplexes have provided new insights on functional entities of proteasomal degradation machineries. The strategy described here represents a general and useful proteomic tool for isolating and studying dynamic and heterogeneous protein subcomplexes in cells that have not been fully characterized.

Protein turnover studies on a proteome scale based on metabolic isotopic labeling can provide a systematic understanding of mechanisms for regulation of protein abundances and their transient behaviors. At this time, these large-scale studies typically utilize a simple kinetic model to extract protein dynamic information. Although many high-quality, protein isotope incorporation data are available from those experiments, accurate and additionally useful protein dynamic information cannot be extracted from the experimental data by use of the simple kinetic models. In this paper, we describe a formal connection between data obtained from elemental isotope labeling experiments and the well-known compartment modeling, and we demonstrate that an appropriate application of a compartment model to turnover of proteins from mammalian tissues can indeed lead to a better fitting of the experimental data.

CYP125 from Mycobacterium tuberculosis catalyzes sequential oxidation of the cholesterol side-chain terminal methyl group to the alcohol, aldehyde, and finally acid. Here, we demonstrate that CYP125 simultaneously catalyzes the formation of five other products, all of which result from deformylation of the sterol side chain. The aldehyde intermediate is shown to be the precursor of both the conventional acid metabolite and the five deformylation products. The acid arises by protonation of the ferric-peroxo anion species and formation of the ferryl-oxene species, also known as Compound I, followed by hydrogen abstraction and oxygen transfer. The deformylation products arise by addition of the same ferric-peroxo anion to the aldehyde intermediate to give a peroxyhemiacetal that leads to C-C bond cleavage. This bifurcation of the catalytic sequence has allowed us to examine the effect of electron donation by the proximal ligand on the properties of the ferric-peroxo anion. Replacement of the cysteine thiolate iron ligand by a selenocysteine results in UV-vis, EPR, and resonance Raman spectral changes indicative of an increased electron donation from the proximal selenolate ligand to the iron. Analysis of the product distribution in the reaction of the selenocysteine substituted enzyme reveals a gain in the formation of the acid (Compound I pathway) at the expense of deformylation products. These observations are consistent with an increase in the pK(a) of the ferric-peroxo anion, which favors its protonation and, therefore, Compound I formation.

Human liver CYP2E1 is a monotopic, endoplasmic reticulum-anchored cytochrome P450 responsible for the biotransformation of clinically relevant drugs, low molecular weight xenobiotics, carcinogens, and endogenous ketones. CYP2E1 substrate complexation converts it into a stable slow-turnover species degraded largely via autophagic lysosomal degradation. Substrate decomplexation/withdrawal results in a fast turnover CYP2E1 species, putatively generated through its futile oxidative cycling, that incurs endoplasmic reticulum-associated ubiquitin-dependent proteasomal degradation (UPD). CYP2E1 thus exhibits biphasic turnover in the mammalian liver. We now show upon heterologous expression of human CYP2E1 in Saccharomyces cerevisiae that its autophagic lysosomal degradation and UPD pathways are evolutionarily conserved, even though its potential for futile catalytic cycling is low due to its sluggish catalytic activity in yeast. This suggested that other factors (i.e. post-translational modifications or “degrons”) contribute to its UPD. Indeed, in cultured human hepatocytes, CYP2E1 is detectably ubiquitinated, and this is enhanced on its mechanism-based inactivation. Studies in Ubc7p and Ubc5p genetically deficient yeast strains versus corresponding isogenic wild types identified these ubiquitin-conjugating E2 enzymes as relevant to CYP2E1 UPD. Consistent with this, in vitro functional reconstitution analyses revealed that mammalian UBC7/gp78 and UbcH5a/CHIP E2-E3 ubiquitin ligases were capable of ubiquitinating CYP2E1, a process enhanced by protein kinase (PK) A and/or PKC inclusion. Inhibition of PKA or PKC blocked intracellular CYP2E1 ubiquitination and turnover. Here, through mass spectrometric analyses, we identify some CYP2E1 phosphorylation/ubiquitination sites in spatially associated clusters. We propose that these CYP2E1 phosphorylation clusters may serve to engage each E2-E3 ubiquitination complex in vitro and intracellularly.

Advances in systems biology have allowed for global analyses of mRNA and protein expression, but large-scale studies of protein dynamics and turnover have not been conducted in vivo. Protein turnover is an important metabolic and regulatory mechanism in establishing proteome homeostasis, impacting many physiological and pathological processes. Here, we have used organism-wide isotopic labeling to measure the turnover rates of ~2,500 proteins in multiple mouse tissues, spanning four orders of magnitude. Through comparison of the brain with the liver and blood, we show that within the respective tissues, proteins performing similar functions often have similar turnover rates. Proteins in the brain have significantly slower turnover (average lifetime of 9.0 d) compared with those of the liver (3.0 d) and blood (3.5 d). Within some organelles (such as mitochondria), proteins have a narrow range of lifetimes, suggesting a synchronized turnover mechanism. Protein subunits within complexes of variable composition have a wide range of lifetimes, whereas those within well-defined complexes turn over in a coordinated manner. Together, the data represent the most comprehensive in vivo analysis of mammalian proteome turnover to date. The developed methodology can be adapted to assess in vivo proteome homeostasis in any model organism that will tolerate a labeled diet and may be particularly useful in the analysis of neurodegenerative diseases in vivo.

The infectivity and persistence of Mycobacterium tuberculosis requires the utilization of host cell cholesterol. We have examined the specific role of cytochrome P450 CYP125A1 in the cholesterol degradation pathway using genetic, biochemical and high-resolution mass spectrometric approaches. The analysis of lipid profiles from cells grown on cholesterol revealed that CYP125A1 is required to incorporate the cholesterol side-chain carbon atoms into cellular lipids, as evidenced by an increase in the mass of the methyl-branched phthiocerol dimycocerosates. We observed that cholesterol-exposed cells lacking CYP125A1 accumulate cholest-4-en-3-one, suggesting that this is a physiological substrate for this enzyme. Reconstitution of enzymatic activity with spinach ferredoxin and ferredoxin reductase revealed that recombinant CYP125A1 indeed binds both cholest-4-en-3-one and cholesterol, efficiently hydroxylates both of them at C-27, and then further oxidizes 27-hydroxycholest-4-en-3-one to cholest-4-en-3-one-27-oic acid. We determined the X-ray structure of cholest-4-en-3-one-bound CYP125A1 at a resolution of 1.58 A. CYP125A1 is essential for growth of CDC1551 in media containing cholesterol or cholest-4-en-3-one. In its absence, the latter compound is toxic for both CDC1551 and H37Rv when added with glycerol as a second carbon source. CYP125A1 is a key enzyme in cholesterol metabolism and plays a crucial role in circumventing the deleterious effect of cholest-4-en-3-one.

The emergence of efficient fragmentation methods such as electron capture dissociation (ECD) and electron transfer dissociation (ETD) provides the opportunity for detailed structural characterization of heavily covalently modified large peptides and small proteins such as intact histones. Even with effective gas phase ion isolation so that a single molecular precursor ion is selected, the MSMS spectrum of a heavily modified peptide may reveal the presence of a mixture of peptides with the same amino acid sequence and the same total number of posttranslational modification (PTM) moieties (same PTM composition) but with different PTM configurations or site-specific occupancy isoforms. Currently available data analysis methods depend on a deisotoping procedure, which becomes less effective when spectra (fragmentation patterns) contain many overlapping isotopic distributions. Peptide database search engines can only identify the most abundant PTM configuration (PTM arrangement on different residues) in such mixtures. To identify all the PTM configurations present in these mixtures and to estimate their relative abundances, we extended our fragment assignment by visual assistance program to search for ions representing all possible configurations, subjected to the total PTM composition constraint. This resulted in the identification of PTM configurations supported by unique fragment ions, and their relative abundances were estimated by use of a non-negative least squares procedure.

Brassinosteroid (BR) regulates gene expression and plant development through a receptor kinase-mediated signal transduction pathway. Despite the identification of many components of this pathway, it remains unclear how the BR signal is transduced from the cell surface to the nucleus. Here we describe a complete BR signalling pathway by elucidating key missing steps. We show that phosphorylation of BSK1 (BR-signalling kinase 1) by the BR receptor kinase BRI1 (BR-insensitive 1) promotes BSK1 binding to the BSU1 (BRI1 suppressor 1) phosphatase, and BSU1 inactivates the GSK3-like kinase BIN2 (BR-insensitive 2) by dephosphorylating a conserved phospho-tyrosine residue (pTyr 200). Mutations that affect phosphorylation/dephosphorylation of BIN2 pTyr200 (bin2-1, bin2-Y200F and quadruple loss-of-function of BSU1-related phosphatases) support an essential role for BSU1-mediated BIN2 dephosphorylation in BR-dependent plant growth. These results demonstrate direct sequential BR activation of BRI1, BSK1 and BSU1, and inactivation of BIN2, leading to accumulation of unphosphorylated BZR (brassinazole resistant) transcription factors in the nucleus. This study establishes a fully connected BR signalling pathway and provides new insights into the mechanism of GSK3 regulation.

The plant steroid hormones brassinosteroids (BRs) play an important role in a wide range of developmental and physiological processes. How BR signaling regulates diverse processes remains unclear. To understand the molecular details of BR responses, we have performed a proteomic study of BR-regulated proteins in Arabidopsis using two-dimensional difference gel electrophoresis (2-D DIGE) coupled with liquid chromatography-tandem mass spectrometry (LC-MS/MS). We identified 42 BR-regulated proteins, which are predicted to play potential roles in BR regulation of specific cellular processes, such as signaling, cytoskeleton rearrangement, vesicle trafficking, and biosynthesis of hormones and vitamins. Analyses of the BR insensitive mutant bri1-116 and BR hypersensitive mutant bzr1-1D identified 5 proteins (PATL1, PATL2, THI1, AtMDAR3 and NADP-ME2) affected by both BR-treatment and in the mutants, suggesting their importance in BR action. Selected proteins were further studied using insertion knockout mutants or immunoblotting. Interestingly, about 80% of the BR-responsive proteins were not identified in previous microarray studies, and direct comparison between protein- and RNA changes in BR mutants revealed a very weak correlation. RT-PCR analysis of selected genes revealed gene-specific kinetic relationships between RNA and protein responses. Furthermore, BR-regulated posttranslational modification of BiP2 protein was detected as spot shifts in 2-D DIGE. This study provides novel insights into the molecular networks that link BR signaling to specific cellular and physiological responses.

Sulfopeptides can be misassigned as phosphopeptides because of the isobaric nature of the sulfo- and the phosphomoieties. Instruments having the ability to measure mass with high accuracy may be employed to distinguish these moieties based on their mass defect (the sulfo-group is 9 mmu lighter than the phosphomoiety). However, the assignment of the exact site(s) of post-translational modification is required to probe biological function. We have reported earlier that peptides with identical sequences containing either O-sulfo- or O-phospho-modifications display different fragmentation behavior (K. F. Medzihradszky et al., Mol. Cell. Proteom.2004, 3, 429-440). We have also established that O-sulfo moieties are susceptible to side-chain fragmentation during collision-induced dissociation. Our present study provides evidence that neutral SO(3) losses can also occur in electron capture dissociation and electron-transfer dissociation experiments. We also report that such neutral losses may be reduced by fragmenting peptide-alkali metal adducts, such as sodiated or potassiated peptides.

Because no drug exists that halts or even slows any neurodegenerative disease, developing effective therapeutics for any prion disorder is urgent. We recently reported two compounds (IND24 and IND81) with the 2-aminothiazole (2-AMT) chemical scaffold that almost doubled the incubation times in scrapie prion-infected, wild-type (wt) FVB mice when given in a liquid diet. Remarkably, oral prophylactic treatment with IND24 beginning 14 days prior to intracerebral prion inoculation extended survival from ∼120 days to over 450 days. In addition to IND24, we evaluated the pharmacokinetics and efficacy of five additional 2-AMTs; one was not followed further because its brain penetration was poor. Of the remaining four new 2-AMTs, IND114338 doubled and IND125 tripled the incubation times of RML-inoculated wt and Tg4053 mice overexpressing wt mouse prion protein (PrP), respectively. Neuropathological examination of the brains from untreated controls showed a widespread deposition of self-propagating, β-sheet-rich "scrapie" isoform (PrPSc) prions accompanied by a profound astrocytic gliosis. In contrast, mice treated with 2-AMTs had lower levels of PrPScand associated astrocytic gliosis, with each compound resulting in a distinct pattern of deposition. Notably, IND125 prevented both PrPScaccumulation and astrocytic gliosis in the cerebrum. Progressive central nervous system dysfunction in the IND125-treated mice was presumably due to the PrPScthat accumulated in their brainstems. Disappointingly, none of the four new 2-AMTs prolonged the lives of mice expressing a chimeric human/mouse PrP transgene inoculated with Creutzfeldt-Jakob disease prions.

This work describes the nature and sequence information content of the electron capture dissociation mass spectra for the intact Tetrahymena histone H2B. Two major variants of this protein were present bearing nominal modifications of both +42 and +84 Da. This work describes identification of the nature of these two modifications. For example, using gas-phase selection and isolation of the +42-Da modified species, from a background of two H2B variants each present in six or more posttranslationally modified isoforms, we were able to determine that this +42-Da modification isoform bears trimethylation rather than acetylation. LC-CIDMS analysis was also employed on digested preparations to obtain complementary detail of the nature of site-specific posttranslational modifications. This study establishes that integration of the information from these two datasets provides a comprehensive map of posttranslational occupancy for each particular covalent assemblage selected for structural investigation.

A detection method for thickness shear mode (TSM) or quartz crystal microbalance (QCM) sensor arrays is described. Each element of the sensor array is frequency encoded so that it has a unique resonant frequency and can be identified under any operating condition. Frequency encoding of TSM sensors can be realized (1) by creating individual sensors with different thicknesses of piezoelectric base material or (2) preferably by electroplating sensors of identical piezoelectric base material thickness with predetermined thicknesses of metal films. Frequency changes can be detected by use of pulsed Fourier transform method or rapid scan Fourier transform method with a heterodyne configuration in which frequency reference is generated by a local oscillator based on a device modified according to the frequency encoding procedure. The detection method allows high analysis speed and low cost in hardware construction. A four-sensor chemical vapor detection system is designed and constructed to demonstrate the principle of frequency encoding and rapid scan Fourier transform detection for QCM arrays.

Combinatorial methodologies are emerging as powerful tools in heterogeneous catalysis. Previously, we have established a strong correlation between catalysts prepared as thin films for high-throughput primary screening to those prepared in bulk for secondary screening in a multi-channel fixed bed (MCFB) microreactor for the ethane oxidative dehydrogenation process [Proc. Natl. Acad. Sci. U.S.A. 96 (1999) 11077]. Numerous catalysts with improved performance over literature compositions were also reported. With this high-throughput technology, tens of thousands of new compositions have been synthesized and tested. In this paper, we describe in detail the discovery of a new class of catalysts with extraordinary performance improvements. These catalysts contain Ni, Nb, and Ta or Co mixed oxides. The respective ternary systems were first screened in a thin film form (∼200 μg catalyst loading). Then they were scaled up to 50 mg level and screened in an MCFB microreactor. The optimal compositions were Ni0.62Ta0.10Nb0.28Ox and Ni0.62Ta0.20Nb0.18Ox. They convert 20.5% of ethane with 86.2% selectivity to ethylene and 20.0% of ethane with 86.1% selectivity to ethylene at 300 °C, respectively, as compared to 3.3% conversion of ethane with 82.9% selectivity to ethylene for the state-of-the-art catalyst Mo0.72V0.26Nb0.02Ox under identical testing conditions. One of these compositions, Ni0.62Ta0.10Nb0.28Ox, was further scaled up to 5 g and tested in a conventional bench scale reactor. The performance improvement is consistent with measurements made on the MCFB microreactor.

High-throughput primary synthesis and screening methods have been applied to the heterogeneously-catalyzed gas phase oxidation of ethane to acetic acid using mixed metal oxide catalysts. The discovery libraries consisted of 16×16 arrays of 256 catalysts on 3″×3″ quartz wafers. Catalysts were prepared using automated liquid-dispensing techniques and screened in parallel for catalytic activity in a Symyx Technologies 256-channel microfluidic reactor. Product detection was performed using parallel colorimetric techniques on products adsorbed on silica-coated glass TLC plates. This workflow allows the screening of more than 3000 samples per day. Promising leads were confirmed in focus libraries and are being optimized in secondary screening. MoV was identified as the most active binary of redox metals and was subsequently doped with main group, rare earth, and transition metals to form ternaries. Prior art MoVX (X=Nb, Ni, Sb) catalysts were successfully reproduced and it was shown that Pd doping significantly increases the catalytic activity of these systems. Three novel MoVY ternary systems were discovered.

Chemical vapors can be detected by a resonant mass sensor array with selective absorption coatings implementing a frequency encoding method. The sensor array consists of sensor elements with different frequencies for their identifications in the frequency response obtained with a pulse Fourier transform detection scheme. Zero-loading resonance frequencies are chosen so that frequency shift due to absorption is bounded within a predefined region so that there is no overlap of peaks and all peaks can be assigned to the correct elements at any operation conditions. Mechanical oscillations of all or selected numbers of the sensor elements are excited by application of an excitation signal. Free oscillation decay signals from all or selectively excited sensor elements are detected and digitized. The free oscillation decay signal is subjected to a spectral analysis routine converting into a frequency spectrum, in which frequency shifts due to absorption of chemical vapors can be obtained. The implementation of the frequency encoding method with pulse Fourier transform detection to resonant mass sensors allows simultaneous multisensor detection, fast data acquisition speed, high signal-to-noise ratio by coaddition of raw data, flexible excitation, reduced complexity of electronic hardware, application of advanced data/spectral analysis algorithms, and realization of many other advantages by the introduction of the pulse Fourier transform method. A practical chemical vapor sensing system is demonstrated experimentally by use of nine frequency-encoded and polymer-coated sensors.

The application of combinatorial methods to three reactions catalyzed by multimetal oxides is described. Catalysts for the oxidative dehydrogenation of ethane to ethylene were tested using a 121- or 144-channel scanning mass spectrometer primary screening reactor and a 48-channel fixed bed secondary screening reactor; catalysts for the selective oxidation of ethane to acetic acid were tested using a 256-channel massively parallel microfluidic reactor primary screen alone, and catalysts for the selective ammoxidation of propane to acrylonitrile were tested using the massively parallel microfluidic reactor and an eight-channel fixed bed secondary/tertiary screening reactor. The details regarding catalyst design, synthesis, and screening are presented. This work has resulted in both the confirmation of published results and the generation of new lead materials for all three chemistries.

Mutations in the gene encoding the prion protein (PrP) are responsible for approximately 10 to 15% of cases of prion disease in humans, including Creutzfeldt-Jakob disease (CJD). Here, we report on the discovery of a previously unreported C-terminal PrP mutation (A224V) in a CJD patient exhibiting a disease similar to the rare VV1 subtype of sporadic (s) CJD and investigate the role of this mutation in prion replication and transmission.We generated transgenic (Tg) mice expressing human PrP with the V129 polymorphism and A224V mutation, denoted Tg(HuPrP,V129,A224V) mice, and inoculated them with different subtypes of sCJD prions.Transmission of sCJD VV2 or MV2 prions was accelerated in Tg(HuPrP,V129,A224V) mice, compared to Tg(HuPrP,V129) mice, with incubation periods of ∼110 and ∼210 days, respectively. In contrast, sCJD MM1 prions resulted in longer incubation periods in Tg(HuPrP,V129,A224V) mice, compared to Tg(HuPrP,V129) mice (∼320 vs. ∼210 days). Prion strain fidelity was maintained in Tg(HuPrP,V129,A224V) mice inoculated with sCJD VV2 or MM1 prions, despite the altered replication kinetics.Our results suggest that A224V is a risk factor for prion disease and modulates the transmission behavior of CJD prions in a strain-specific manner, arguing that residues near the C-terminus of PrP are important for controlling the kinetics of prion replication.

High-throughput synthesis and screening methods have been developed for the direct amination of benzene to aniline using solid cataloreactants as oxidants. The discovery libraries consisted of hundreds of samples in the primary screen, and arrays of 24 catalysts in the secondary screen. Catalysts were prepared in multi-well batch reactors and screened in parallel for catalytic activity using modified TLC detection as a primary screen and fast serial GC detection as a secondary screen. Around 25,000 samples were screened in about a year. Promising hits identified in the high-throughput screens were successfully scaled up and optimized in conventional autoclaves. Novel cataloreactant systems consisting primarily of a noble metal and a reducible metal oxide have been discovered. Rh, Ir, Pd, and Ru were found to be suitable noble metal dopants. Ni and Co oxides were the only active and selective oxidants identified. Ni is the most active oxidant but requires a Mn dopant as a stabilizer to improve the regenerability, whereas Co is stable even at high regeneration temperatures. The best performing cataloreactants contain Rh or Ir as noble metals, NiO as an oxidant, and ZrO 2 or K–TiO 2 as carrier. An optimized cataloreactant, Rh/Ni–Mn/K–TiO 2 achieved stable 10% benzene conversion and >95% selectivity to aniline at 300 °C and 300 bar. Significantly, the cataloxidant can be regenerated repeatedly without a substantial loss of performance by reoxidation in air. Any noble metal oxides formed during regeneration are effectively reduced in situ during the next amination reaction.

Protein–protein interactions (PPIs) are fundamental to the structure and function of protein complexes. Resolving the physical contacts between proteins as they occur in cells is critical to uncovering the molecular details underlying various cellular activities. To advance the study of PPIs in living cells, we have developed a new in vivo cross-linking mass spectrometry platform that couples a novel membrane-permeable, enrichable, and MS-cleavable cross-linker with multistage tandem mass spectrometry. This strategy permits the effective capture, enrichment, and identification of in vivo cross-linked products from mammalian cells and thus enables the determination of protein interaction interfaces. The utility of the developed method has been demonstrated by profiling PPIs in mammalian cells at the proteome scale and the targeted protein complex level. Our work represents a general approach for studying in vivo PPIs and provides a solid foundation for future studies toward the complete mapping of PPI networks in living systems.

Combinatorial methodologies were used for the synthesis and screening of mixed metal oxide heterogeneous catalysts. Primary screening at low reactant conversions at a throughput of greater than 10,000 catalyst compositions per month was performed by using simultaneous MS and photothermal deflection spectroscopy on spatially separated thick film catalysts with approximately 200 microg per catalyst prepared by using automated liquid dispensing. Secondary screening under realistic operating conditions was performed at a throughput of greater than 3,000 catalyst compositions per month on approximately 50 mg of catalyst in an array of fixed bed microreactors with gas chromatograph detection. The approach was validated by the discovery of catalysts with superior performance to those previously described for the oxidative dehydrogenation of ethane to ethylene. We show the full implementation and integration of combinatorial methodologies for synthesis, screening, discovery, and optimization of multicomponent heterogeneous catalysts.

In less than one minute the catalytic activity and selectivity of a single catalyst was measured in combinatorial libraries of ternary Rh-Pd-Pt-Cu alloys. Only slightly more than two hours were needed to complete a library with 136 elements. The elements of the libraries (ca. 2-4 μg of material) are contained in a two-dimensional array synthesized by a thin-film technique. The analysis was performed by a scanning mass spectrometer (see picture).

Damit genugten zwei Stunden fast, um eine Bibliothek aus 136 Elementen zu uberprufen. Die Bibliotheken enthielten die Elemente (ca. 2–4 μg Material jeweils) in zweidimensionaler Anordnung und wurden mit Dunnschichttechniken synthetisiert. Zur Analyse wurden sie unter Einsatz von Rastertechniken, die mit Massenspektrometrie gekoppelt waren (siehe Bild), vermessen.

Mass spectra of fragments of permethylated oligosaccharides are analyzed by Fourier transform ion cyclotron resonance (FT-ICR) mass spectrometry. Sustained off-resonance irradiation (SORI) collision-induced dissociation (CID), quadrupolar axialization, multiple stages of isolation and dissociation (MSn), and ion remeasurement are exploited for carbohydrate structural analyses. That SORI CID internal energies are adequate for linkage analysis of a permethylated glucose oligomer is demonstrated by identifying ring-opened fragment ions from MALDI-generated mass-isolated and collisionally activated ions. Ion remeasurement and axialization techniques enhance the sensitivity of ion fragmentation analysis. Multiple stages of isolation and dissociation of ion fragments (MSn) provide for structural analysis of an electrospray-ionized permethylated lacto-N-fucopentaose isomer (LNFP II). Compared to MS2 spectra taken with a triple quadrupole, FT-ICR MSn (n > 2) provides more extensive characterization of the parent molecular structure than is available from a single stage of ion isolation and dissociation (MS2).

Injured peripheral neurons successfully activate intrinsic signaling pathways to enable axon regeneration. We have previously shown that dorsal root ganglia (DRG) neurons activate the mammalian target of rapamycin (mTOR) pathway following injury and that this activity enhances their axon growth capacity. mTOR plays a critical role in protein synthesis, but the mTOR-dependent proteins enhancing the regenerative capacity of DRG neurons remain unknown. To identify proteins whose expression is regulated by injury in an mTOR-dependent manner, we analyzed the protein composition of DRGs from mice in which we genetically activated mTOR and from mice with or without a prior nerve injury. Quantitative label-free mass spectrometry analyses revealed that the injury effects were correlated with mTOR activation. We identified a member of the soluble N-ethylmaleimide-sensitive factor attachment protein receptor (SNARE) family of proteins, syntaxin13, whose expression was increased by injury in an mTOR-dependent manner. Increased syntaxin13 levels in injured nerves resulted from local protein synthesis and not axonal transport. Finally, knockdown of syntaxin13 in cultured DRG neurons prevented axon growth and regeneration. Together, these data suggest that syntaxin13 translation is regulated by mTOR in injured neurons to promote axon regeneration.

The decay amplitude envelope of an ICR time-domain signal determines its corresponding Fourier transform mass spectral line shape. The commonly accepted FT-ICR frequency-domain unapodized Lorentzian spectral line shape originates from the Langevin ion-neutral collision model, in which an ion is treated as a point charge that induces an electric dipole moment in a neutral collision partner. The Langevin model provides a good description of reactions of low-energy collisions of low-mass positive ions with neutrals. However, the Langevin model is inappropriate for collisions of high-mass gas-phase biopolymer ions with low-mass neutrals. Here, we examine ion trajectories for both Langevin and hard-sphere ion-neutral collision models. For the Langevin model, collision frequency is independent of ion speed, leading to a linear differential equation of ion motion with a frictional damping term linearly proportional to ion velocity. For the hard-sphere model, collision frequency is proportional to ion speed and the frictional damping term is proportional to the square of ion velocity. We show that the resulting (non-linear) equation of ion motion leads to a non-exponential time-domain ICR signal whose amplitude envelope has the form, 1 (1 + σt) , in which σ is a constant. Dispersion-vs-absorption (DISPA) line shape analysis reveals that the ‘hard-sphere’ spectral line shape resembles that of overlaid narrow and broad Lorentzians. We discuss several important implications of the new ‘hard-sphere’ line shape for ICR spectral analysis, ICR signal processing, collision-based ion activation, and ion axialization. Finally, in the hard-sphere limit, a non-linear frictional damping term will also apply to ions in a Paul trap.

Hot electrons confined in a Penning trap at 3 tesla self-cool to near room temperature in a few seconds by emission of cyclotron radiation. Here, we show that such cold electrons can “sympathetically” cool, in ∼10 s, laser desorbed/ionized translationally hot Au− or C70 − ions confined simultaneously in the same Penning trap. Unlike “buffer gas” cooling by collisions between ions and neutral gas molecules, sympathetic cooling by electrons is mediated by the mutual long-range Coulomb interaction between electrons and ions, so that translationally hot ions can be cooled without internal excitation and fragmentation. It is proposed that electrosprayed multiply charged macromolecular ions can be cooled sympathetically, in the absence of ion-neutral collisions, by self-cooled electrons in a Penning trap.

Although high-resolution Fourier transform ion cyclotron resonance mass spectrometry can resolve individual isotopic masses for biomolecules of more than 100 ku, its effective mass accuracy is limited by the distribution of naturally occurring rare isotopes (13C, 15N, 18O, 34S, etc.). In this article, we compare least-squares and maximum entropy methods for deconvolution of the isotopic natural abundance distribution to narrow the mass spectral isotopic abundance envelope for greatly enhanced effective mass resolution. We apply both methods to yield deconvolved high-resolution deuterium distributions for peptides and proteins subjected to H/D exchange prior to electrospray Fourier transform ion cyclotron resonance mass analysis. In addition, we show that even unresolved isotopic envelopes from a quadrupole mass spectrometer can be narrowed for considerably improved resolution there as well.

The fast Fourier transform (FFT) method of spectral analysis converts a time domain signal to a more easily visualized frequency domain spectrum but does not distinguish between signal and noise and produces spectral artifacts (e.g., "Gibb's oscillations") for a truncated and/or improperly sampled time domain signal. For example, FFT cannot resolve two signals if the sampling duration is less than one cycle of the frequency difference between the two signals. Here, linear prediction Cholesky decomposition spectral analysis is applied to ion cyclotron resonance mass spectrometry. The algorithm is robust and capable of extracting spectral parameters (frequency, time domain exponential damping constant, magnitude, and phase) from a signal consisting of multiple exponentially damped noisy sinusoids. Compared to FFT data reduction, linear prediction can offer significantly increased sensitivity (for signals at or below the rms noise level), elimination of Gibb's oscillations, and increased spectral resolving power for a time domain signal that either is truncated or has damped to the rms noise level before the end of the acquisition period. The present analysis can handle up to 8K time domain data sets with 2.5 h PC computation time.
