We propose a novel mathematical paradigm for the study of genetic variation in sequence alignments. This framework originates from extending the notion of pairwise relations, upon which current analysis is based on, to k-ary dissimilarity. This dissimilarity naturally leads to a generalization of simplicial complexes by endowing simplices with weights, compatible with the boundary operator. We introduce the notion of k-stances and dissimilarity complex, the former encapsulating arithmetic as well as topological structure expressing these k-ary relations. We study basic mathematical properties of dissimilarity complexes and show how this approach captures watershed moments of viral dynamics in the context of SARS-CoV-2 and H1N1 flu genomic data. We present methodological advances to a recently developed framework to study sequential habitat use by animals using a visually-explicit and tree-based Sequence Analysis Method (SAM), derived from molecular biology and more recently used in time geography. Habitat use sequences are expressed as annotations obtained by intersecting GPS movement trajectories with environmental layers. Here, we develop IM-SAM, where we use the individual reference area of use as the reference spatial context. To assess IM-SAM's applicability, we investigated the sequential use of open and closed habitats across multiple European roe deer populations ranging in landscapes with contrasting structure. Starting from simulated sequences based on a mechanistic movement model, we found that different sequential patterns of habitat use were distinguished as separate, robust clusters, with less variable cluster size when habitats were present in equal proportions within the individual reference area of use. Application on real roe deer sequences showed that our approach effectively captured variation in spatio-temporal patterns of sequential habitat use, and provided evidence for important behavioral processes, such as day-night habitat alternation. By characterizing sequential habitat use patterns of animals, we may better evaluate the temporal trade-offs in animal habitat use and how they are affected by changes in landscapes. Inter-sample comparisons of T-cell receptor (TCR) repertoires are crucial for gaining a better understanding of the immunological states determined by different collections of T cells from different donor sites, cell types, and genetic and pathological backgrounds. For quantitative comparison, most previous studies utilized conventional methods in ecology, which focus on TCR sequences that overlap between pairwise samples. Some recent studies attempted another approach that is categorized into Poisson abundance models using the abundance distribution of observed TCR sequences. However, these methods ignore the details of the measured sequences and are consequently unable to identify sub-repertoires that might have important contributions to the observed inter-sample differences. Moreover, the sparsity of sequence data due to the huge diversity of repertoires hampers the performance of these methods, especially when few overlapping sequences exist. In this paper, we propose a new approach for REpertoire COmparison in Low Dimensions (RECOLD) based on TCR sequence information, which can estimate the low-dimensional structure by embedding the pairwise sequence dissimilarities in high-dimensional sequence space. The inter-sample differences between repertoires are then quantified by information-theoretic measures among the distributions of data estimated in the embedded space. Using datasets of mouse and human TCR repertoires, we demonstrate that RECOLD can accurately identify the inter-sample hierarchical structures, which have a good correspondence with our intuitive understanding about sample conditions. Moreover, for the dataset of transgenic mice that have strong restrictions on the diversity of their repertoires, our estimated inter-sample structure was consistent with the structure estimated by previous methods based on abundance or overlapping sequence information. For the dataset of human healthy donors and Sézary syndrome patients, our method also showed robust estimation performance even under the condition of high sparsity in TCR sequences, while previous studies failed to estimate the structure. In addition, we identified the sequences that contribute to the pairwise-sample differences between the repertoires with the different genetic backgrounds of mice. Such identification of the sequences contributing to variation in immune cell repertoires may provide substantial insight for the development of new immunotherapies and vaccines.

Differences between the coding sequences of two banana homologues of the Non-expressor of Pathogenesis- Related 1 ( NPR1) genes ( MNPR1A and MNPR1B) were investigated as a possible cause for the differential activity of the two genes. Each of the MNPR1 coding sequences were expressed under the control of the cauliflower mosaic virus 35S promoter/terminator sequences in the transgenic Arabidopsis npr1- 2 mutant. These MNPR1-expressing plants were then exposed to either the biotrophic oomycete Hyaloperonospora arabidopsidis, the necrotrophic fungus Botrytis cinerea, or the hemi-biotrophic bacterial pathogen Pseudomonas syringae. Expression of either MNPR1A or MNPR1B increased Pathogenesis-related 1 ( PR-1) transcription in a similar manner in mutant plants and reduced pathogen growth, restoring resistance of the Arabidopsis npr1-2 mutant plants to pathogens. Sequence differences between MNPR1A and MNPR1B coding sequences did not affect MNPR1activity, suggesting a possible role for the involvement of other regulatory sequences in differential MNPR1 gene expression. An unusually high divergence was observed in the ribosomal RNA genes of a free-living population of foraminifera belonging to the genus Ammonia. The sequences of a large-subunit (LSU) rDNA expansion segment D1 and flanking regions were obtained from 20 specimens named Ammonia sp. 1 and Ammonia sp. 2. The sequence divergence between the two species averages 14%. Within each species it ranges from 0.2% to 7.1% in Ammonia sp. 1 and from 0.7% to 2.3% in Ammonia sp. 2. We did not find two specimens having identical sequences. Moreover, in opposition to the generally acaepted view, rDNA sequence variations were also found within a single individual. The variations among several rDNA copies in a single specimen of Ammonia may reach up to 4.9%. Most of the observed variations result from multiplication of CA or TA serial repeats occurring in two particularly variable regions.
