In cattle, mating to intact, but not vasectomised, bulls has been shown to modify the endometrial transcriptome, suggesting an important role of sperm in the modulation of the uterine environment in this species. However, it is not clear whether these changes are driven by intrinsic sperm factors, or by factors of accessory gland (AG) origin that bind to sperm at ejaculation. Therefore, the aim of the present study was to determine whether ejaculated sperm, which are suspended in the secretions of the AGs, elicit a different endometrial transcriptomic response than epididymal sperm, which have never been exposed to AG factors. To this end, bovine endometrial explants collected from heifers in oestrus were (co-)incubated for 6 h alone (control), or with epididymal sperm or ejaculated sperm, following which transcriptomic changes in the endometrium were evaluated. Epididymal sperm elicited a more dramatic endometrial response than ejaculated sperm, in terms of the number of differentially expressed genes (DEGs). Indeed, RNA-sequencing data analysis revealed 1912 DEGs in endometrial explants exposed to epididymal sperm compared with control explants, whereas 115 DEGs were detected between endometrial explants exposed to ejaculated sperm in comparison to control explants. The top pathways associated with genes upregulated by epididymal sperm included T cell regulation and TNF, NF-KB and IL17 signalling. Interestingly, ejaculated sperm induced downregulation of genes associated with T cell immunity and Th17 differentiation, and upregulation of genes involved in NF-KB signalling, in comparison to epididymal sperm. These data indicate that factors of AG origin modulate the interaction between sperm and the endometrium in cattle.

The objective was to compare pregnancy per service event (P/S) in lactating dairy cows following timed artificial insemination (AI) or timed embryo transfer (ET) using either fresh or frozen in vitro-produced embryos. Oocytes were collected once per week for up to 9 wk using transvaginal ovum pick-up from elite dairy donors (ET-DAIRY; n = 40; Holstein-Friesian and Jersey) and elite beef donors (ET-ELITE-BEEF; n = 21; Angus). Both ET-DAIRY and ET-ELITE-BEEF donors consisted of heifers and cows. In addition, oocytes were collected from the ovaries of beef heifers of known pedigree following slaughter at a commercial abattoir (ET-COMM-BEEF; n = 119). Following in vitro maturation and fertilization, presumptive zygotes were cultured in vitro to the blastocyst stage. Grade 1 blastocysts were either transferred fresh or frozen for on-farm thawing and direct transfer. A total of 1,106 recipient cows (all lactating, predominantly Holstein-Friesian) located on 16 herdlets were blocked based on parity, calving date, and Economic Breeding Index, and randomly assigned to receive AI (n = 243) or ET (n = 863) after estrous synchronization with a 10-d Progesterone-synch protocol. Cows assigned to ET were further randomized to receive fresh (n = 187) or frozen (n = 178) ET-ELITE-BEEF embryos, fresh (n = 169) or frozen (n = 162) ET-DAIRY embryos, or fresh (n = 80) or frozen (n = 87) ET-COMM-BEEF embryos. Pregnancy was diagnosed using transrectal ultrasound on d 32 to 35 after synchronized ovulation and confirmed on d 62 to 65, at which time fetal sex was determined. Pregnancy per service event at d 32 was not different between AI (48.8%) and ET (48.9%) and did not differ between dairy and beef embryos (50.3% vs. 48.1%, respectively). However, P/S was less on d 32 following transfer of frozen embryos (41.6%) compared with fresh embryos (56.1%). Pregnancy loss between d 32 and 62 was greater for ET (15.1%) compared with AI (4.7%), with greater losses observed for frozen beef (18.5%)

Persistent post-surgical pain (PPSP) is defined as pain which continues after a surgical operation in a significant form for at least three months (and is not related to pre-existing painful conditions). PPSP is a common, under-recognised, and important clinical problem which affects millions of patients worldwide. Preventative measures which are currently available include the selection of a minimally invasive surgical technique and an aggressive multimodal perioperative analgesic regimen. More recently, a role for the gut microbiota in pain modulation has become increasingly apparent. This study aims to investigate any relationship between the gut microbiota and PPSP. A prospective observational study of 68 female adult patients undergoing surgery for management of breast cancer was carried out. Stool samples from 45 of these patients were obtained to analyse the composition of the gut microbiota. Measures of pain and state-trait anxiety were also taken to investigate further dimensions in any relationship between the gut microbiota and PPSP. At 12 weeks postoperatively, 21 patients (51.2%) did not have any pain and 20 patients (48.8%) reported feeling pain that persisted at that time. Analysis of the gut microbiota revealed significantly lower alpha diversity (using three measures) in those patients reporting severe pain at the 60 min post-operative and the 12 weeks post-operative timepoints. A cluster of taxa represented by Bifidobacterium longum, and Faecalibacterium prausnitzii was closely associated with those individuals reporting no pain at 12 weeks postoperatively, while Megamonas hypermegale, Bacteroides pectinophilus, Ruminococcus bromii, and Roseburia hominis clustered relatively closely in the group of patients fulfilling the criteria for persistent post-operative pain. Gonadal hormone deprivation (GHD) and decline such as menopause and bilateral oophorectomy are associated with an increased risk of neurodegeneration. Yet, hormone therapies (HTs) show varying efficacy, influenced by factors such as sex, drug type, and timing of treatment relative to hormone decline. We hypothesize that the molecular environment of the brain undergoes a transition following GHD, impacting the effectiveness of HTs. Using a GHD model in mice treated with Tibolone, we conducted proteomic analysis and identified a reprogrammed response to Tibolone, a compound that stimulates estrogenic, progestogenic, and androgenic pathways. Through a comprehensive network pharmacological workflow, we identified a reprogrammed response to Tibolone, particularly within "Pathways of Neurodegeneration", as well as interconnected pathways including "cellular respiration", "carbon metabolism", and "cellular homeostasis". Analysis revealed 23 proteins whose Tibolone response depended on GHD and/or sex, implicating critical processes like oxidative phosphorylation and calcium signalling. Our findings suggest the therapeutic efficacy of HTs may depend on these variables, suggesting a need for greater precision medicine considerations whilst highlighting the need to uncover underlying mechanisms.

Although compositional variation in the gut microbiome during human development has been extensively investigated, strain-resolved dynamic changes remain to be fully uncovered. In the current study, shotgun metagenomic sequencing data of 12,415 fecal microbiomes from healthy individuals are employed for strain-level tracking of gut microbiota members to elucidate its evolving biodiversity across the human life span. This detailed longitudinal meta-analysis reveals host sex-related persistence of strains belonging to common, maternally-inherited species, such as Bifidobacterium bifidum and Bifidobacterium longum subsp. longum. Comparative genome analyses, coupled with experiments including intimate interaction between microbes and human intestinal cells, show that specific bacterial glycosyl hydrolases related to host-glycan metabolism may contribute to more efficient colonization in females compared to males. These findings point to an intriguing ancient sex-specific host-microbe coevolution driving the selective persistence in women of key microbial taxa that may be vertically passed on to the next generation.

Facilitating the anaerobic degradation of long chain fatty acids (LCFA) is the key to unlock the energy potential of lipids-rich wastewater. In this study, the feasibility of psychrophilic anaerobic treatment of LCFA-containing dairy wastewater was assessed and compared to mesophilic anaerobic treatment. The results showed that psychrophilic treatment at 15 ℃ was feasible for LCFA-containing dairy wastewater, with high removal rates of soluble COD (>90%) and LCFA (∼100%). However, efficient long-term treatment required prior acclimation of the biomass to psychrophilic temperatures. The microbial community analysis revealed that putative syntrophic fatty acid bacteria and Methanocorpusculum played a crucial role in LCFA degradation during both mesophilic and psychrophilic treatments. Additionally, a fungal-bacterial biofilm was found to be important during the psychrophilic treatment. Overall, these findings demonstrate the potential of psychrophilic anaerobic treatment for industrial wastewaters and highlight the importance of understanding the microbial communities involved in the process.

The human gut microbiota is a key contributor to host metabolism and physiology, thereby impacting in various ways on host health. This complex microbial community has developed many metabolic strategies to colonize, persist and survive in the gastrointestinal environment. In this regard, intracellular glycogen accumulation has been associated with important physiological functions in several bacterial species, including gut commensals. However, the role of glycogen storage in shaping the composition and functionality of the gut microbiota offers a novel perspective in gut microbiome research. Here, we review what is known about the enzymatic machinery and regulation of glycogen metabolism in selected enteric bacteria, while we also discuss its potential impact on colonization and adaptation to the gastrointestinal tract. Furthermore, we survey the presence of such glycogen biosynthesis pathways in gut metagenomic data to highlight the relevance of this metabolic trait in enhancing survival in the highly competitive and dynamic gut ecosystem.

In this study we present the results of a five-year follow-up campaign of the long-lived type IIn supernova SN 2017hcc, found in a spiral dwarf host of near-solar metallicity. The long rise time (57 ± 2 days, ATLAS o band) and high luminosity (peaking at −20.78 ± 0.01 mag in the ATLAS o band) point towards an interaction of massive ejecta with massive and dense circumstellar material (CSM). The evolution of SN 2017hcc is slow, both spectroscopically and photometrically, reminiscent of the long-lived type IIn, SN 2010jl. An infrared (IR) excess was apparent soon after the peak, and blueshifts were noticeable in the Balmer lines starting from a few hundred days, but appeared to be fading by around +1200 d. We posit that an IR light echo from pre-existing dust dominates at early times, with some possible condensation of new dust grains occurring at epochs ≳+800 d.

The role of tellurium in medicinal chemistry has recently grown in importance due to the discovery of the anticancer properties of SAS and AS-101, two inorganic compounds based on Te(IV). Here we describe an unprecedented isolation of a series of tetramethyl-dihydroxazole tellurium hexachloride salts whose structure has been indentified and characterised with several techniques including X-ray crystallography. The novelty resides on the role of tellurium that mediate the cyclisation of 1,1,2,2-tetramethylethylene into duhydroxazole in the presence of nitriles. Reaction mechanism, physiological stability and preliminary cytotoxicity results are discussed.

Despite passing routine laboratory tests for semen quality, bulls used in artificial insemination exhibit significant variation in fertility. Routine analysis of fertility data identified a dairy bull with extreme subfertility (10% pregnancy rate). To characterize the subfertility phenotype, a range of in vitro, in vivo, and molecular assays were carried out. Sperm from the subfertile bull exhibited reduced motility and severely reduced caffeine-induced hyperactivation compared to controls. Ability to penetrate the zona pellucida, cleavage rate, cleavage kinetics, and blastocyst yield after IVF or AI were significantly lower than in control bulls. Whole-genome sequencing from semen and RNA sequencing of testis tissue revealed a critical mutation in adenylate kinase 9 (AK9) that impaired splicing, leading to a premature termination codon and a severely truncated protein. Mice deficient in AK9 were generated to further investigate the function of the gene; knockout males were phenotypically indistinguishable from their wild-type littermates but produced immotile sperm that were incapable of normal fertilization. These sperm exhibited numerous abnormalities, including a low ATP concentration and reduced motility. RNA-seq analysis of their testis revealed differential gene expression of components of the axoneme and sperm flagellum as well as steroid metabolic processes. Sperm ultrastructural analysis showed a high percentage of sperm with abnormal flagella. Combined bovine and murine data indicate the essential metabolic role of AK9 in sperm motility and/or hyperactivation, which in turn affects sperm binding and penetration of the zona pellucida. Thus, AK9 has been found to be directly implicated in impaired male fertility in mammals.

[INTRODUCTION] A major challenge in genomics is discerning which bases among billions alter organismal phenotypes and affect health and disease risk. Evidence of past selective pressure on a base, whether highly conserved or fast evolving, is a marker of functional importance. Bases that are unchanged in all mammals may shape phenotypes that are essential for organismal health. Bases that are evolving quickly in some species, or changed only in species that share an adaptive trait, may shape phenotypes that support survival in specific niches. Identifying bases associated with exceptional capacity for cellular recovery, such as in species that hibernate, could inform therapeutic discovery., [RATIONALE] The power and resolution of evolutionary analyses scale with the number and diversity of species compared. By analyzing genomes for hundreds of placental mammals, we can detect which individual bases in the genome are exceptionally conserved (constrained) and likely to be functionally important in both coding and noncoding regions. By including species that represent all orders of placental mammals and aligning genomes using a method that does not require designating humans as the reference species, we explore unusual traits in other species., [RESULTS] Zoonomia’s mammalian comparative genomics resources are the most comprehensive and statistically well-powered produced to date, with a protein-coding alignment of 427 mammals and a whole-genome alignment of 240 placental mammals representing all orders. We estimate that at least 10.7% of the human genome is evolutionarily conserved relative to neutrally evolving repeats and identify about 101 million significantly constrained single bases (false discovery rate < 0.05). We cataloged 4552 ultraconserved elements at least 20 bases long that are identical in more than 98% of the 240 placental mammals. Many constrained bases have no known function, illustrating the potential for discovery using evolutionary measures. Eighty percent are outside protein-coding exons, and half have no functional annotations in the Encyclopedia of DNA Elements (ENCODE) resource. Constrained bases tend to vary less within human populations, which is consistent with purifying selection. Species threatened with extinction have few substitutions at constrained sites, possibly because severely deleterious alleles have been purged from their small populations. By pairing Zoonomia’s genomic resources with phenotype annotations, we find genomic elements associated with phenotypes that differ between species, including olfaction, hibernation, brain size, and vocal learning. We associate genomic traits, such as the number of olfactory receptor genes, with physical phenotypes, such as the number of olfactory turbinals. By comparing hibernators and nonhibernators, we implicate genes involved in mitochondrial disorders, protection against heat stress, and longevity in this physiologically intriguing phenotype. Using a machine learning–based approach that predicts tissue-specific cis-regulatory activity in hundreds of species using data from just a few, we associate changes in noncoding sequence with traits for which humans are exceptional: brain size and vocal learning., [CONCLUSION] Large-scale comparative genomics opens new opportunities to explore how genomes evolved as mammals adapted to a wide range of ecological niches and to discover what is shared across species and what is distinctively human. High-quality data for consistently defined phenotypes are necessary to realize this potential. Through partnerships with researchers in other fields, comparative genomics can address questions in human health and basic biology while guiding efforts to protect the biodiversity that is essential to these discoveries.

Objective: Posttranscriptional mechanisms are increasingly recognized as important contributors to the formation of hyperexcitable networks in epilepsy. Messenger RNA (mRNA) polyadenylation is a key regulatory mechanism governing protein expression by enhancing mRNA stability and translation. Previous studies have shown large-scale changes in mRNA polyadenylation in the hippocampus of mice during epilepsy development. The cytoplasmic polyadenylation element-binding protein CPEB4 was found to drive epilepsy-induced poly(A) tail changes, and mice lacking CPEB4 develop a more severe seizure and epilepsy phenotype. The mechanisms controlling CPEB4 function and the downstream pathways that influence the recurrence of spontaneous seizures in epilepsy remain poorly understood. Methods: Status epilepticus was induced in wild-type and CPEB4-deficient male mice via an intra-amygdala microinjection of kainic acid. CLOCK binding to the CPEB4 promoter was analyzed via chromatin immunoprecipitation assay and melatonin levels via high-performance liquid chromatography in plasma. Results: Here, we show increased binding of CLOCK to recognition sites in the CPEB4 promoter region during status epilepticus in mice and increased Cpeb4 mRNA levels in N2A cells overexpressing CLOCK. Bioinformatic analysis of CPEB4-dependent genes undergoing changes in their poly(A) tail during epilepsy found that genes involved in the regulation of circadian rhythms are particularly enriched. Clock transcripts displayed a longer poly(A) tail length in the hippocampus of mice post-status epilepticus and during epilepsy. Moreover, CLOCK expression was increased in the hippocampus in mice post-status epilepticus and during epilepsy, and in resected hippocampus and cortex of patients with drug-resistant temporal lobe epilepsy. This paper presents a theoretical analysis the effect of non-covalent interactions (NCI) in three different S2 reactions (X:CHX → XCH:X, X = Cl, Br and I) has been theoretically analysed in the pre-reactive complexes, TS and products. A total of eighteen Lewis acids (LAs: FH, ClH, FCl, I, SeHF, SeF, PHF, PF, SiHF, SiF, BH, BF, BeH, BeF, LiH, LiF, Au and AgCl) interact with the halogen atom of the CHX molecule. To analyse the strength of the non-covalent interactions, both the independent gradient model tool and electron density maps have been employed. The results reveal that in all cases, the interaction between the anion and the Lewis acid leads to an increase in the transition barriers compared to the parental reaction.

Background and aims: The NADPH oxidase NOX4 plays a tumor-suppressor function in HCC. Silencing NOX4 confers higher proliferative and migratory capacity to HCC cells and increases their in vivo tumorigenic potential in xenografts in mice. NOX4 gene deletions are frequent in HCC, correlating with higher tumor grade and worse recurrence-free and overall survival rates. However, despite the accumulating evidence of a protective regulatory role in HCC, the cellular processes governed by NOX4 are not yet understood. Accordingly, the aim of this work was to better understand the molecular mechanisms regulated by NOX4 in HCC in order to explain its tumor-suppressor action. Approach and results: Experimental models: cell-based loss or gain of NOX4 function experiments, in vivo hepatocarcinogenesis induced by diethylnitrosamine in Nox4-deficient mice, and analyses in human HCC samples. Methods include cellular and molecular biology analyses, proteomics, transcriptomics, and metabolomics, as well as histological and immunohistochemical analyses in tissues. Results identified MYC as being negatively regulated by NOX4. MYC mediated mitochondrial dynamics and a transcriptional program leading to increased oxidative metabolism, enhanced use of both glucose and fatty acids, and an overall higher energetic capacity and ATP level. NOX4 deletion induced a redox imbalance that augmented nuclear factor erythroid 2-related factor 2 (Nrf2) activity and was responsible for MYC up-regulation. Conclusions: Loss of NOX4 in HCC tumor cells induces metabolic reprogramming in a Nrf2/MYC-dependent manner to promote HCC progressio

In this Letter, we present recent observations from the Hubble Space Telescope of the interacting transient SN 2016jbu at +5 yr. We find no evidence for any additional outburst from SN 2016jbu, and the optical source has now faded significantly below the progenitor magnitudes from early 2016. Similar to recent observations of SN 2009ip and SN 2015bh, SN 2016jbu has not undergone a significant change in colour over the past 2 years, suggesting that there is a lack of ongoing dust formation. We find that SN 2016jbu is fading more slowly than expected of radioactive nickel, but faster than the decay of SN 2009ip. The late-time light curve displays a non-linear decline and follows on from a re-brightening event that occurred ∼8 months after peak brightness, suggesting CSM interaction continues to dominate SN 2016jbu. While our optical observations are plausibly consistent with a surviving, hot, dust-enshrouded star, this would require an implausibly large dust mass. These new observations suggest that SN 2016jbu is a genuine, albeit strange, supernova, and we discuss the plausibility of a surviving binary companion.

Human populations have been shaped by catastrophes that may have left long-lasting signatures in their genomes. One notable example is the second plague pandemic that entered Europe in ca. 1,347 CE and repeatedly returned for over 300 years, with typical village and town mortality estimated at 10%–40%.1 It is assumed that this high mortality affected the gene pools of these populations. First, local population crashes reduced genetic diversity. Second, a change in frequency is expected for sequence variants that may have affected survival or susceptibility to the etiologic agent (Yersinia pestis).2 Third, mass mortality might alter the local gene pools through its impact on subsequent migration patterns. We explored these factors using the Norwegian city of Trondheim as a model, by sequencing 54 genomes spanning three time periods: (1) prior to the plague striking Trondheim in 1,349 CE, (2) the 17th–19th century, and (3) the present. We find that the pandemic period shaped the gene pool by reducing long distance immigration, in particular from the British Isles, and inducing a bottleneck that reduced genetic diversity. Although we also observe an excess of large FST values at multiple loci in the genome, these are shaped by reference biases introduced by mapping our relatively low genome coverage degraded DNA to the reference genome. This implies that attempts to detect selection using ancient DNA (aDNA) datasets that vary by read length and depth of sequencing coverage may be particularly challenging until methods have been developed to account for the impact of differential reference bias on test statistics.

The field of metagenomics has rapidly expanded to become the go-to method for complex microbial community analyses. However, there is currently no straightforward route from metagenomics to traditional culture-based methods of strain isolation, particularly in (bacterio)phage biology, leading to an investigative bottleneck. Here, we describe a method that exploits specific phage receptor binding protein (RBP)-host cell surface receptor interaction enabling isolation of phage-host combinations from an environmental sample. The method was successfully applied to two complex sample types—a dairy-derived whey sample and an infant fecal sample, enabling retrieval of specific and culturable phage hosts. IMPORTANCE PhRACS aims to bridge the current divide between in silico genetic analyses (i.e., phageomic studies) and traditional culture-based methodology. Through the labeling of specific bacterial hosts with fluorescently tagged recombinant phage receptor binding proteins and the isolation of tagged cells using flow cytometry, PhRACS allows the full potential of phageomic data to be realized in the wet laboratory.

We present a multiband sequence of Hubble Space Telescope images documenting the emergence and evolution of multiple light echoes (LEs) linked to the stripped-envelope supernova (SN) 2016adj located in the central dust lane of Centaurus A. Following point-spread function subtraction, we identify the earliest LE emission associated with an SN at only +34 days past the epoch of the B-band maximum. Additional HST images extending through +578 days cover the evolution of LE1 taking the form of a ring, while images taken on +1991 days reveal not only LE1 but also segments of a new inner LE ring (LE2) as well as two additional outer LE rings (LE3 and LE4). Adopting the single-scattering formalism, the angular radii of the LEs suggest they originate from discrete dust sheets in the foreground of the SN. This information, combined with measurements of color and optical depth of the scattering surfaces, informs a scenario with multiple sheets of clumpy dust characterized by a varying degree of holes. In this case, the larger the LE's angular radii, the farther in the foreground of the SN its dust sheet is located. However, an exception to this is LE2, which is formed by a dust sheet located in closer proximity to the SN than the dust sheets producing LE1, LE3, and LE4. The delayed appearance of LE2 can be attributed to its dust sheet having a significant hole along the line of sight between the SN and Earth.

Hot plumes rising from Earth's deep mantle are thought to cause uplift, rifting and large igneous province (LIP) emplacement. LIP volcanism in continents often spans tens of Ma and scatters unevenly over broad areas. This has been attributed to lateral flow of hot plume material, but observational evidence on such flow is scarce. New waveform tomography with massive data sets reveals detailed seismic velocity structure beneath the East Africa-Arabia region, where these processes occur at present. It shows interconnected sub-lithospheric corridors of hot, partially molten rock, fed by three mantle upwellings beneath Kenya, Afar, and Levant. The spatio-temporal distribution of the volcanism suggests that we are witnessing an integral plume head, which morphed into a three-pointed star by ponding and channeling within thin-lithosphere corridors. Plate reconstructions indicate that it spread south-to-north since ∼45 Ma. These results suggest that complex-shape plume heads can explain the enigmatic, scattered LIP volcanism and are, probably, an inherent feature of plume-continent interaction

The existence of pure spin currents in absence of any driving external field is commonly considered an exotic phenomenon appearing only in quantum materials, such as topological insulators. We demonstrate instead that equilibrium spin currents are a rather general property of materials with non-negligible spin-orbit coupling (SOC). Equilibrium spin currents can be present at the surfaces of a slab. Yet, we also propose the existence of global equilibrium spin currents, which are net bulk spin currents along specific crystallographic directions of solid-state materials. Equilibrium spin currents are allowed by symmetry in a very broad class of systems having gyrotropic point groups. The physics behind equilibrium spin currents is uncovered by making an analogy between electronic systems with SOC and non-Abelian gauge theories. The electron spin can be seen as analogous to the color degree of freedom in SU(2) gauge theories and equilibrium spin currents can then be identified with diamagnetic color currents appearing as the response to a effective non-Abelian magnetic field generated by the SOC. Equilibrium spin currents are not associated with spin transport and accumulation, but they should nonetheless be carefully taken into account when computing transport spin currents. We provide quantitative estimates of equilibrium spin currents for a number of different systems, specifically the Au(111) and Ag(111) metallic surfaces presenting Rashba-type surface states, nitride semiconducting nanostructures, and bulk materials, such as the prototypical gyrotropic medium tellurium. In doing so, we also point out the limitations of model approaches showing that first-principles calculations are needed to obtain reliable predictions. We therefore use density functional theory computing the so-called bond currents, which represent a powerful tool to deeply understand the relation between equilibrium currents, electronic structure, and crystal point group.

Schizophrenia is associated with widespread alterations in subcortical brain structure. While analytic methods have enabled more detailed morphometric characterization, findings are often equivocal. In this meta-analysis, we employed the harmonized ENIGMA shape analysis protocols to collaboratively investigate subcortical brain structure shape differences between individuals with schizophrenia and healthy control participants. The study analyzed data from 2,833 individuals with schizophrenia and 3,929 healthy control participants contributed by 21 worldwide research groups participating in the ENIGMA Schizophrenia Working Group. Harmonized shape analysis protocols were applied to each site's data independently for bilateral hippocampus, amygdala, caudate, accumbens, putamen, pallidum, and thalamus obtained from T1-weighted structural MRI scans. Mass univariate meta-analyses revealed more-concave-than-convex shape differences in the hippocampus, amygdala, accumbens, and thalamus in individuals with schizophrenia compared with control participants, more-convex-than-concave shape differences in the putamen and pallidum, and both concave and convex shape differences in the caudate. Patterns of exaggerated asymmetry were observed across the hippocampus, amygdala, and thalamus in individuals with schizophrenia compared to control participants, while diminished asymmetry encompassed ventral striatum and ventral and dorsal thalamus. Our analyses also revealed that higher chlorpromazine dose equivalents and increased positive symptom levels were associated with patterns of contiguous convex shape differences across multiple subcortical structures. Findings from our shape meta-analysis suggest that common neurobiological mechanisms may contribute to gray matter reduction across multiple subcortical regions, thus enhancing our understanding of the nature of network disorganization in schizophrenia.

The immense advances in computer power achieved in the last decades have had a significant impact in Earth science, providing valuable research outputs that allow the simulation of complex natural processes and systems, and generating improved forecasts. The development and implementation of innovative geoscientific software is currently evolving towards a sustainable and efficient development by integrating models of different aspects of the Earth system. This will set the foundation for a future digital twin of the Earth. The codification and update of this software require great effort from research groups and therefore, it needs to be preserved for its reuse by future generations of geoscientists. Here, we report on Geo-Soft-CoRe, a Geoscientific Software & Code Repository, hosted at the archive DIGITAL.CSIC. This is an open source, multidisciplinary and multiscale collection of software and code developed to analyze different aspects of the Earth system, encompassing tools to: 1) analyze climate variability; 2) assess hazards, and 3) characterize the structure and dynamics of the solid Earth. Due to the broad range of applications of these software packages, this collection is useful not only for basic research in Earth science, but also for applied research and educational purposes, reducing the gap between the geosciences and the society. By providing each software and code with a permanent identifier (DOI), we ensure its self-sustainability and accomplish the FAIR (Findable, Accessible, Interoperable and Reusable) principles. Therefore, we aim for a more transparent science, transferring knowledge in an easier way to the geoscience community, and encouraging an integrated use of computational infrastructure. In order to develop a gripping system or control strategy that improves scientific sampling procedures, knowledge of the process and the consequent definition of requirements is fundamental. Nevertheless, factors influencing sampling procedures have not been extensively described, and selected strategies mostly depend on pilots¿ and researchers¿ experience. We interviewed 17 researchers and remotely operated vehicle (ROV) technical operators, through a formal questionnaire or in-person interviews, to collect evidence of sampling procedures based on their direct field experience. We methodologically analyzed sampling procedures to extract single basic actions (called atomic manipulations). Available equipment, environment and species-specific features strongly influenced the manipulative choices. We identified a list of functional and technical requirements for the development of novel end-effectors for marine sampling. Our results indicate that the unstructured and highly variable deep-sea environment requires a versatile system, capable of robust interactions with hard surfaces such as pushing or scraping, precise tuning of gripping force for tasks such as pulling delicate organisms away from hard and soft substrates, and rigid holding, as well as a mechanism for rapidly switching among external tools

The existence of sex differences in disease incidence is attributed, in part, to sex differences in metabolism. Uncovering the precise mechanism driving these differences is an extraordinarily complex process influenced by genetics, endogenous hormones, sex-specific lifetime events, individual differences and external environmental/social factors. In fact, such differences may be subtle, but across a life span, increase susceptibility to a pathology. Whilst research persists in the hope of discovering an elegant biological mechanism to underpin sex differences in disease, here, we show, for the first time, that such a mechanism may be subtle in nature but influenced by multiple sex-specific factors. A proteomic dataset was generated from a gonadectomized mouse model treated with Tibolone, a menopausal hormone therapy. Following functional enrichment analysis, we identified that Alzheimer's disease and the electron transport chain-associated pathways were regulated by sex-hormone interactions. Specifically, we identified that the expression of three respirasome proteins, NDUFA2, NDUFA7 and UQCR10, is significantly altered by compounding factors that contribute to sex differences. These proteins function in bioenergetics and produce reactive oxygen species, which are each dysregulated in many diseases with sex differences in incidence. We show sex-specific reprogrammed responses to Tibolone following gonadectomy, which primarily influence the expression of proteins contributing to metabolic pathways. This further infers that metabolic differences may underpin the observed sex differences in disease, but also that hormone therapy research now has potential in exploring sex-specific interventions to produce an effective method of prevention or treatment.

SARS-CoV-2 infections display tremendous interindividual variability, ranging from asymptomatic infections to life-threatening disease. Inborn errors of, and autoantibodies directed against, type I interferons (IFNs) account for about 20% of critical COVID-19 cases among SARS-CoV-2-infected individuals. By contrast, the genetic and immunological determinants of resistance to infection per se remain unknown. Following the discovery that autosomal recessive deficiency in the DARC chemokine receptor confers resistance to Plasmodium vivax, autosomal recessive deficiencies of chemokine receptor 5 (CCR5) and the enzyme FUT2 were shown to underlie resistance to HIV-1 and noroviruses, respectively. Along the same lines, we propose a strategy for identifying, recruiting, and genetically analyzing individuals who are naturally resistant to SARS-CoV-2 infection.

This study identifies significant periodicities in streamflow dynamics across western Europe using a hydrological database encompassing 1874 monthly series from catchments in Ireland, the United Kingdom, France, Spain and Portugal, spanning the years 1962 to 2012. Significant and synchronous periodicities with the main atmospheric mechanisms over the North Atlantic sector are also identified using Cross Wavelet Transform and Wavelet Coherence analysis. Principal Components Analysis (PCA) were applied to the different Wavelet transforms analysis in order to summarize the results. These show the occurrence of a 7-years streamflow cycle in a large proportion of catchments within the study domain since the mid 1980's that was not present in earlier periods. The significance, intensity and persistence of the observed regional cycle follows a spatial gradient around the English Channel. We show how the transitive coupling of key atmospheric mechanisms is an influencing factor causing the general change observed. These results suggest the occurrence of a regional change in the periodicities of streamflow across the western European domain. Our results emphasize the non-stationary interaction between streamflow and atmospheric circulation during recent decades and the prominent role of the North Atlantic Oscillation in the newly stablished streamflow cycles.

Addressing climate change globally requires significant transformations of production and consumption systems. The language around climate action has shifted tangibly over the last five years to reflect this. Indeed, thousands of local governments, national governments, universities and scientists have declared a climate emergency. Some commentators argue that the emergency framing conveys a new and more appropriate level of urgency needed to respond to climate challenges; to create a social tipping point in the fight against climate change. Others are concerned to move on from such emergency rhetoric to urgent action. Beyond emergency declarations, new spaces of, and places for, engagement with climate change are emerging. The public square, the exhibition hall, the law courts, and the investors’ forum are just some of the arenas where climate change politics are now being negotiated. Emergent governing mechanisms are being utilised, from citizens’ assemblies to ecocide lawsuits. New social movements from Extinction Rebellion to Fridays For Future demonstrate heightened concern and willingness to undertake civil disobedience and protest against climate inaction. Yet questions remain which are addressed in this thematic issue: Are these discourses and spaces of engagement manifestations of a radical new climate politics? And if these are new climate politics, do they mark a shift of gear in current discourses with the potential to effect transformative climate action and support a just transition to a decarbonised world?

We hypothesized that sexually dimorphic differences exist in the expression of miRNAs in amniotic fluid (AF) and maternal blood plasma (MP) in association with the process of sex determination and gonad differentiation in cattle. Amniotic fluid and MP were collected from six pregnant heifers (three carrying a single male and three a single female embryo) following slaughter on Day 39 postinsemination, coinciding with the peak of SRY expression. Samples (six AF and six MP) were profiled using an miRNA Serum/Plasma Focus PCR Panel. Differentially expressed (DE) miRNAs were identified in AF (n = 5) and associated MP (n = 56) of male vs. female embryos (P < 0.05). Functional analysis showed that inflammatory and immune response were among the 13 biological processes enriched by miRNAs DE in MP in the male group (FDR < 0.05), suggesting that these sex-dependent DE miRNAs may be implicated in modulating the receptivity of the dam to a male embryo. Further, we compared the downstream targets of the sex-dependent DE miRNAs detected in MP with genes previously identified as DE in male vs. female genital ridges. The analyses revealed potential targets that might be important during this developmental stage such as SHROOM2, DDX3Y, SOX9, SRY, PPP1CB, JARID2, USP9X, KDM6A, and EIF2S3. Results from this study highlight novel aspects of sex determination and embryo-maternal communication in cattle such as the potential role of miRNAs in gonad development as well as in the modulation of the receptivity of the dam to a male embryo.

The aim was to examine the effect of sire fertility status on conceptus-induced changes in the bovine endometrial transcriptome. To generate elongated conceptuses, Day 7 blastocysts produced in vitro using frozen-thawed sperm from Holstein Friesian bulls (3 High fertility, HF and 3 Low fertility, LF) were transferred in groups of 5-10 into synchronized heifers (n = 7 heifers per bull) and recovered following slaughter on Day 15. Day 15 endometrial explants recovered from the uterine horn ipsilateral to the corpus luteum were recovered from synchronized cyclic heifers (n = 4). Explants from each heifer were co-cultured for 6 h in RPMI medium alone (Control) or with 100 ng/ml ovine recombinant interferon tau (IFNT) or with a single conceptus from each HF or LF bull. After 6 h, explants were snap frozen and stored at -80°C. Extracted mRNA was subjected to RNA-seq and the resulting data were analyzed with R software. The numbers of differentially expressed genes (DEG; FDR<0.05) were: HF vs. Control: 956; LF vs. Control: 1021; IFNT vs. Control: 1301; HF vs. LF: 2. Unsurprisingly, the majority of DEG (658) were common to all comparisons and were related to IFNT-induced changes in the endometrium. Prior to applying the adjusted p-value, there were 700 DEG between HF and LF, with 191 and 509 genes more expressed in HF or LF, respectively (p < 0.05). Overrepresentation analysis of KEGG pathways (FDR<0.05), revealed that DEG with higher expression in LF were involved in cell cycle and proteolysis, while those upregulated DEG by HF conceptuses were strongly associated with immune process pathways, such as TNF, NF-kappa B, cytokine-cytokine receptor interaction, and TLR signaling. These pathways were also enriched by DEG upregulated by IFNT compared to the Control. Furthermore, only the HF, and not the LF group, affected the expression of most genes in these pathways (p < 0.05) according to a negative binomial regression model. THESEUS is a medium size space mission of the European Space Agency, currently under evaluation for a possible launch in 2032. Its main objectives are to investigate the early Universe through the observation of gamma-ray bursts and to study the gravitational waves electromagnetic counterparts and neutrino events. On the other hand, its instruments, which include a wide field of view X-ray (0.3-5 keV) telescope based on lobster-eye focussing optics and a gamma-ray spectrometer with imaging capabilities in the 2-150 keV range, are also ideal for carrying out unprecedented studies in time domain astrophysics. In addition, the presence onboard of a 70 cm near infrared telescope will allow simultaneous multiwavelegth studies. Cabled observatories are marine infrastructures equipped with biogeochemical and oceanographic sensors as well as High-Definition video and audio equipment, hence providing unprecedented opportunities to study marine biotic and abiotic components. Additionally, non-invasive monitoring approaches such as environmental DNA (eDNA) metabarcoding have further enhanced the ability to characterize marine life. Although the use of non-invasive tools beholds great potential for the sustainablemonitoring of biodiversity and declining natural resources, such techniques are rarely used in parallel and understanding their limitations is challenging. Thus, this study combined Underwater Video (UV) with eDNA metabarcoding data to produce marine fish community profiles over a 2 months period in situ at a cabled observatory in the northeast Atlantic (SmartBay Ireland). By combining both approaches, an increased number of fish could be identified to the species level (total of 22 species), including ecologically and economically important species such as Atlantic cod, whiting, mackerel and monkfish

We present PRISM3D, a 3-D reference seismic model of P- and S-wave velocities for Iberia and adjacent areas. PRISM3D results from the combination of the most up-to-date earth models available for the region. It extends horizontally from 15°W to 5°E in longitude, 34°N to 46°N in latitude and vertically from 3.5 km above to 200 km below sea level, and is modelled on a regular grid with 10 and 0.5 km of grid node spacing in the horizontal and vertical directions, respectively. It was designed using models inferred from local and teleseismic body-wave tomography, earthquake and ambient noise surface wave tomography, receiver function analysis and active source experiments. It includes two interfaces, namely the topography/bathymetry and the Mohorovičić (Moho) discontinuity. The Moho was modelled from previously published receiver function analysis and deep seismic sounding results. To that end we used a probabilistic surface reconstruction algorithm that allowed to extract the mean of the Moho depth surface along with its associated standard deviation, which provides a depth uncertainty estimate. The Moho depth model is in good agreement with previously published models, although it presents slightly sharper gardients in orogenic areas such as the Pyrenees or the Betic-Rif system. Crustal and mantle P- and S-wave wave speed grids were built separately on each side of the Moho depth surface by weighted average of existing models, thus allowing to realistically render the speed gradients across that interface. The associated weighted standard deviation was also calculated, which provides an uncertainty estimation on the average wave speed values at any point of the grid. At shallow depths (<10 km), low P and S wave speeds and high VP/VS are observed in offshore basins, while the Iberian Massif, which covers a large part of western Iberia, appears characterized by a rather flat Moho, higher than average VP and VS and low VP/VS. The human macrophage galactose lectin (MGL) is anendocytic type II transmembrane receptor expressed on immaturemonocyte-derived dendritic cells and activated macrophages and playsa role in modulating the immune system in response to infections andcancer. MGL contains an extracellular calcium-dependent (C-type)carbohydrate recognition domain (CRD) that specifically bindsterminalN-acetylgalactosamine glycan residues such as the Tn andsialyl-Tn antigens found on tumor cells, as well as otherN-andO-glycans displayed on certain viruses and parasites. Even though theglycan specificity of MGL is known and several binding glycoproteinshave been identified, the molecular basis for substrate recognition hasremained elusive due to the lack of high-resolution structures. Here wepresent crystal structures of the MGL CRD at near endosomal pH and in several complexes, which reveal details of the interactionswith the natural ligand, GalNAc, the cancer-associated Tn-Ser antigen, and a synthetic GalNAc mimetic ligand. Like theasialoglycoprotein receptor, additional calcium atoms are present and contribute to stabilization of the MGL CRD fold. Thestructure provides the molecular basis for preferential binding ofN-acetylgalactosamine over galactose and prompted the re-evaluation of the binding modes previously proposed in solution. Saturation transfer difference nuclear magnetic resonance dataacquired using the MGL CRD and interpreted using the crystal structure indicate a single binding mode for GalNAc in solution.Models of MGL1 and MGL2, the mouse homologues of MGL, explain how these proteins might recognize LewisXand GalNAc,respectively

Low-frequency 1q21.1 distal deletion and duplication copy number variant (CNV) carriers are predisposed to multiple neurodevelopmental disorders, including schizophrenia, autism and intellectual disability. Human carriers display a high prevalence of micro- and macrocephaly in deletion and duplication carriers, respectively. The underlying brain structural diversity remains largely unknown. We systematically called CNVs in 38 cohorts from the large-scale ENIGMA-CNV collaboration and the UK Biobank and identified 28 1q21.1 distal deletion and 22 duplication carriers and 37,088 non-carriers (48% male) derived from 15 distinct magnetic resonance imaging scanner sites. With standardized methods, we compared subcortical and cortical brain measures (all) and cognitive performance (UK Biobank only) between carrier groups also testing for mediation of brain structure on cognition. We identified positive dosage effects of copy number on intracranial volume (ICV) and total cortical surface area, with the largest effects in frontal and cingulate cortices, and negative dosage effects on caudate and hippocampal volumes. The carriers displayed distinct cognitive deficit profiles in cognitive tasks from the UK Biobank with intermediate decreases in duplication carriers and somewhat larger in deletion carriers—the latter potentially mediated by ICV or cortical surface area. These results shed light on pathobiological mechanisms of neurodevelopmental disorders, by demonstrating gene dose effect on specific brain structures and effect on cognitive function.

The gut microbiota is a dynamic community playing a key role in maintaining and supporting host health (Zheng et al., 2020). The interactions between the gut microbiota and the host are complex and perturbations by different causes may result in a variety of diseases including infections, inflammatory bowel disease, metabolic syndrome, neurodegenerative disorders and malignancy (Zheng et al., 2020). In humans, members of Bifidobacterium genus are among the most abundant colonizers of the gut of healthy infants (Milani et al., 2017) and persist throughout adulthood at lower relative abundance with a further reduction in the elderly (Arboleya et al., 2016).

Whole metagenomic shotgun (WMS) sequencing has dramatically enhanced our ability to study microbial genomics. The possibility to unveil the genetic makeup of bacteria that cannot be easily isolated has significantly expanded our microbiological horizon. Here, we report an approach aimed at uncovering novel bacterial species by the use of targeted WMS sequencing. Employing in silico data retrieved from metabolic modelling to formulate a chemically defined medium (CDM), we were able to isolate and subsequently sequence the genomes of six putative novel species of bacteria from the gut of non-human primates.

The population of massive black holes (MBHs) in dwarf galaxies is elusive, but fundamentally important to understand the coevolution of black holes with their hosts and the formation of the first collapsed objects in the universe. While some progress was made in determining the X-ray detected fraction of MBHs in dwarfs, with typical values ranging from 0%-6%, their overall active fraction, A, is still largely unconstrained. Here, we develop a theoretical model to predict the multiwavelength active fraction of MBHs in dwarf galaxies starting from first principles and based on the physical properties of the host, namely, its stellar mass and angular momentum content. We find multiwavelength active fractions for MBHs, accreting at typically low rates, ranging from 5%-22%, and increasing with the stellar mass of the host as A ∼ (log10 M∗)4.5. If dwarfs are characterized by low-metallicity environments, the active fraction may reach ∼30% for the most massive hosts. For galaxies with stellar mass in the range of 107 < M ∗[ M o˙] < 1010, our predictions are in agreement with occupation fractions derived from simulations and semi-analytical models. Additionally, we provide a fitting formula to predict the probability of finding an active MBH in a dwarf galaxy from observationally derived data. This model will be instrumental to guide future observational efforts to find MBHs in dwarfs. The James Webb Space Telescope, in particular, will play a crucial role in detecting MBHs in dwarfs, possibly uncovering active fractions ∼3 times larger than current X-ray surveys.

Gamma-ray bursts (GRBs) are among the brightest and most energetic events in the Universe. The duration and hardness distribution of GRBs has two clusters1, now understood to reflect (at least) two different progenitors2. Short-hard GRBs (SGRBs; T90 < 2 s) arise from compact binary mergers, and long-soft GRBs (LGRBs; T90 > 2 s) have been attributed to the collapse of peculiar massive stars (collapsars)3. The discovery of SN 1998bw/GRB 980425 (ref. 4) marked the first association of an LGRB with a collapsar, and AT 2017gfo (ref. 5)/GRB 170817A/GW170817 (ref. 6) marked the first association of an SGRB with a binary neutron star merger, which also produced a gravitational wave. Here, we present the discovery of ZTF20abwysqy (AT2020scz), a fast-fading optical transient in the Fermi satellite and the Interplanetary Network localization regions of GRB 200826A; X-ray and radio emission further confirm that this is the afterglow. Follow-up imaging (at rest-frame 16.5 days) reveals excess emission above the afterglow that cannot be explained as an underlying kilonova, but which is consistent with being the supernova. Although the GRB duration is short (rest-frame T90 of 0.65 s), our panchromatic follow-up data confirm a collapsar origin. GRB 200826A is the shortest LGRB found with an associated collapsar; it appears to sit on the brink between a successful and a failed collapsar. Our discovery is consistent with the hypothesis that most collapsars fail to produce ultra-relativistic jets. © 2021, The Author(s), under exclusive licence to Springer Nature Limited.

In the present paper, we report the quantitative evaluation of the electron density shift (EDS) maps within different complexes. Values associated with the total EDS maps exhibited good correlation with different quantities such as interaction energies, Eint, intermolecular distances, bond critical points, and LMOEDA energy decomposition terms. Besides, EDS maps at different cutoffs were also evaluated and related with the interaction energies values. Finally, EDS maps and their corresponding values are found to correlate with Eint within systems with cooperative effects. To our knowledge, this is the first time that the EDS has been quanitatively evaluated.

Quantum sensors typically translate external fields into a periodic response whose frequency is then determined by analyses performed in Fourier space. This allows for a linear inference of the parameters that characterize external signals. In practice, however, quantum sensors are able to detect fields only in a narrow range of amplitudes and frequencies. A departure from this range, as well as the presence of significant noise sources and short detection times, lead to a loss of the linear relationship between the response of the sensor and the target field, thus limiting the working regime of the sensor. Here we address these challenges by means of a Bayesian inference approach that is tolerant to strong deviations from desired periodic responses of the sensor and is able to provide reliable estimates even with a very limited number of measurements. We demonstrate our method for an 171Yb+ trapped-ion quantum sensor but stress the general applicability of this approach to different systems.

We examine how the presence of an excited-state quantum phase transition manifests in the dynamics of a many-body system subject to a sudden quench. Focusing on the Lipkin-Meshkov-Glick model initialized in the ground state of the ferromagnetic phase, we demonstrate that the work probability distribution displays non-Gaussian behavior for quenches in the vicinity of the excited-state critical point. Furthermore, we show that the entropy of the diagonal ensemble is highly susceptible to critical regions, making it a robust and practical indicator of the associated spectral characteristics. We assess the role that symmetry breaking has on the ensuing dynamics, highlighting that its effect is only present for quenches beyond the critical point. Finally, we show that similar features persist when the system is initialized in an excited state and briefly explore the behavior for initial states in the paramagnetic phase.
