- Abstract
Here, we report the design, construction, and characterization of a tRNA neochromosome, a designer chromosome that functions as an additional, de novo counterpart to the native complement of Saccharomyces cerevisiae. Intending to address one of the central design principles of the Sc2.0 project, the ∼190-kb tRNA neochromosome houses all 275 relocated nuclear tRNA genes. To maximize stability, the design incorporates orthogonal genetic elements from non-S. cerevisiae yeast species. Furthermore, the presence of 283 rox recombination sites enables an orthogonal tRNA SCRaMbLE system. Following construction in yeast, we obtained evidence of a potent selective force, manifesting as a spontaneous doubling in cell ploidy. Furthermore, tRNA sequencing, transcriptomics, proteomics, nucleosome mapping, replication profiling, FISH, and Hi-C were undertaken to investigate questions of tRNA neochromosome behavior and function. Its construction demonstrates the remarkable tractability of the yeast model and opens up opportunities to directly test hypotheses surrounding these essential non-coding RNAs.

- Abstract
Severe forms of dilated cardiomyopathy (DCM) are associated with point mutations in the alternative splicing regulator RBM20 that are frequently located in the arginine/serine-rich domain (RS-domain). Such mutations can cause defective splicing and cytoplasmic mislocalization, which leads to the formation of detrimental cytoplasmic granules. Successful development of personalized therapies requires identifying the direct mechanisms of pathogenic RBM20 variants. Here, we decipher the molecular mechanism of RBM20 mislocalization and its specific role in DCM pathogenesis. We demonstrate that mislocalized RBM20 RS-domain variants retain their splice regulatory activity, which reveals that aberrant cellular localization is the main driver of their pathological phenotype. A genome-wide CRISPR knockout screen combined with image-enabled cell sorting identified Transportin-3 (TNPO3) as the main nuclear importer of RBM20. We show that the direct RBM20-TNPO3 interaction involves the RS-domain, and is disrupted by pathogenic variants. Relocalization of pathogenic RBM20 variants to the nucleus restores alternative splicing and dissolves cytoplasmic granules in cell culture and animal models. These findings provide proof-of-principle for developing therapeutic strategies to restore RBM20's nuclear localization in RBM20-DCM patients.

These guidelines are a consensus work of a considerable number of members of the immunology and flow cytometry community. They provide the theory and key practical aspects of flow cytometry enabling immunologists to avoid the common errors that often undermine immunological data. Notably, there are comprehensive sections of all major immune cell types with helpful Tables detailing phenotypes in murine and human cells. The latest flow cytometry techniques and applications are also described, featuring examples of the data that can be generated and, importantly, how the data can be analysed. Furthermore, there are sections detailing tips, tricks and pitfalls to avoid, all written and peer-reviewed by leading experts in the field, making this an essential research companion.

Small non-coding RNAs like microRNAs (miRNAs) are important regulators of gene expression. miRNAs bind to a member of the Argonaute (Ago) protein family and guide them to partially complementary sequences on target messenger RNAs (mRNAs). Argonaute-miRNA complexes silence target mRNAs by inducing translational repression and mRNA decay. To mediate these effects, Argonaute proteins interact with a member of the TNRC6 protein family, which recruit deadenylase and decapping complexes to the mRNA. Post-transcriptional gene regulation by miRNAs has been implicated in central processes like differentiation, development and cell proliferation. Consequently, miRNAs also play important roles in diseases including cancer. In cancer, miRNAs can regulate both tumor suppressors and oncogenes. To get deeper insights into the role of miRNAs in cancer, we analyzed the role of miRNAs in cancer stem cells. Cancer stem cells are an undifferentiated subpopulation of cancer cells with properties of normal tissue stem cells including self-renewal and multipotency. Interestingly, it is thought that cancer stem cells drive tumor growth, contribute significantly to therapy resistance and cause tumor recurrence after therapy. We therefore isolated cancer stem cells and non cancer stem cells from Glioblastoma multiforme, an highly malignant brain tumor, which is thought to be driven by a cancer stem cell population. We analyzed miRNA expression between cancer stem cells and their non stem cell counterpart and identified miRNAs including miR-9, miR-9* and miR-17 to be preferentially expressed in glioblastoma stem cells. Inhibition of these miRNAs led to significantly reduced tumor growth in vitro, decreased the cancer stem cell pool and stimulated cell differentiation. To further characterize the function of miR-9*, we identified target genes including the putative transcription factor Calmodulin-binding transcription activator 1 (CAMTA1). CAMTA1 was validated as novel tumor suppressor in Glioblastoma multiforme, as overexpression of CAMTA1 led to strongly reduced tumor growth in vitro and in vivo and CAMTA1 expression correlated with patient survival. As CAMTA1 is a putative transcription factor, we further characterized potential CAMTA1 regulated genes. We identified the anti-proliferative cardiac hormone natriuretic peptide A (NPPA), which might at least in part mediate the tumor suppressive effects of CAMTA1. Therefore, these findings provide deep insights into novel players in Glioblastoma multiforme and cancer stem cell biology and could provide a basis for therapeutic strategies. Although miRNAs, Ago and TNRC6 proteins are expected to function in the cytoplasm by regulating mRNAs, they have also been identified in the cell nucleus. However, whereas the post-transcriptional mechanisms in the cytoplasm are well understood, not much is known on their nuclear functions. Furthermore, it is totally unknown how they reach the nucleus to fulfill their nuclear functions. To better understand these processes, we characterized nuclear transport pathways of Ago and TNRC6 proteins. We show that Ago and TNRC6 proteins mainly localize to the cytoplasm but can be also identified in the nucleus of human cells. We provide direct evidence for nuclear import of Ago proteins and show that both Ago and TNRC6 shuttle between the nucleus and cytoplasm. We suggest that Ago proteins are imported by multiple redundant importins and show that TNRC6 proteins are imported via Impb. Therefore, both protein families are imported via different import routes. Nuclear export of both Ago and TNRC6 proteins was dependent on Crm1. Finally, we show that both protein families can regulate each others import by a cytoplasmic retention mechanism. In this mechanism, Ago-TNRC6 interaction prevents nuclear import, whereas free Ago and TNRC6 pools can be imported into the nucleus. We further provide evidence that Ago prevents the nuclear import of TNRC6 proteins by masking nuclear localization signals in TNRC6. We therefore suggest that nuclear import balances cytoplasmic Ago-TNRC6 levels, a mechanism that might be important for cytoplasmic miRNA-mediated gene silencing as well as possible nuclear Ago and TNRC6 functions.

MicroRNAs (miRNAs) guide Argonaute (Ago) proteins to distinct target mRNAs leading to translational repression and mRNA decay. Ago proteins interact with a member of the GW protein family, referred to as TNRC6A-C in mammals, which coordinate downstream gene-silencing processes. The cytoplasmic functions of TNRC6 and Ago proteins are reasonably well established. Both protein families are found in the nucleus as well. Their detailed nuclear functions, however, remain elusive. Furthermore, it is not clear which import routes Ago and TNRC6 proteins take into the nucleus. Using different nuclear transport assays, we find that Ago as well as TNRC6 proteins shuttle between the cytoplasm and the nucleus. While import receptors might function redundantly to transport Ago2, we demonstrate that TNRC6 proteins are imported by the Importin-β pathway. Finally, we show that nuclear localization of both Ago2 and TNRC6 proteins can depend on each other suggesting actively balanced cytoplasmic Ago – TNRC6 levels.

Cancer stem cells or cancer initiating cells are believed to contribute to cancer recurrence after therapy. MicroRNAs (miRNAs) are short RNA molecules with fundamental roles in gene regulation. The role of miRNAs in cancer stem cells is only poorly understood. Here, we report miRNA expression profiles of glioblastoma stem cell-containing CD133
+ cell populations. We find that miR-9, miR-9* (referred to as miR-9/9* ), miR-17 and miR-106b are highly abundant in CD133+ cells. Furthermore, inhibition of miR-9/9* or miR-17 leads to reduced neurosphere formation and stimulates cell differentiation. Calmodulin-binding transcription activator 1 (CAMTA1) is a putative transcription factor, which induces the expression of the anti-proliferative cardiac hormone natriuretic peptide A (NPPA). We identify CAMTA1 as an miR-9/9* and miR-17 target. CAMTA1 expression leads to reduced neurosphere formation and tumour growth in nude mice, suggesting that CAMTA1 can function as tumour suppressor.
